    Description: The end-Permian mass extinction was the most severe biodiversity crisis in Earth history. To better constrain the timing, and ultimately the causes of this event, we collected a suite of geochronologic, isotopic, and biostratigraphic data on several well-preserved sedimentary sections in South China. High-precision U-Pb dating reveals that the extinction peak occurred just before 252.28 +/- 0.08 million years ago, after a decline of 2 per mil ( per thousand) in delta(13)C over 90,000 years, and coincided with a delta(13)C excursion of -5 per thousand that is estimated to have lasted 〈/=20,000 years. The extinction interval was less than 200,000 years and synchronous in marine and terrestrial realms; associated charcoal-rich and soot-bearing layers indicate widespread wildfires on land.     Description: Climate change is predicted to become a major threat to biodiversity in the 21st century, but accurate predictions and effective solutions have proved difficult to formulate. Alarming predictions have come from a rather narrow methodological base, but a new, integrated science of climate-change biodiversity assessment is emerging, based on multiple sources and approaches. Drawing on evidence from paleoecological observations, recent phenological and microevolutionary responses, experiments, and computational models, we review the insights that different approaches bring to anticipating and managing the biodiversity consequences of climate change, including the extent of species' natural resilience. We introduce a framework that uses information from different sources to identify vulnerability and to support the design of conservation responses.     Description: Native tallgrass prairie once dominated much of the midwestern United States, but this biome and the soil microbial diversity that once sustained this highly productive system have been almost completely eradicated by decades of agricultural practices. We reconstructed the soil microbial diversity that once existed in this biome by analyzing relict prairie soils and found that the biogeographical patterns were largely driven by changes in the relative abundance of Verrucomicrobia, a poorly studied bacterial phylum that appears to dominate many prairie soils. Shotgun metagenomic data suggested that these spatial patterns were associated with strong shifts in carbon dynamics.     Description: Some people despair that most species will go extinct before they are discovered. However, such worries result from overestimates of how many species may exist, beliefs that the expertise to describe species is decreasing, and alarmist estimates of extinction rates. We argue that the number of species on Earth today is 5 +/- 3 million, of which 1.5 million are named. New databases show that there are more taxonomists describing species than ever before, and their number is increasing faster than the rate of species description. Conservation efforts and species survival in secondary habitats are at least delaying extinctions. Extinction rates are, however, poorly quantified, ranging from 0.01 to 1% (at most 5%) per decade.     Description: The vast extent of the Amazon Basin has historically restricted the study of its tree communities to the local and regional scales. Here, we provide empirical data on the commonness, rarity, and richness of lowland tree species across the entire Amazon Basin and Guiana Shield (Amazonia), collected in 1170 tree plots in all major forest types. Extrapolations suggest that Amazonia harbors roughly 16,000 tree species, of which just 227 (1.4%) account for half of all trees. Most of these are habitat specialists and only dominant in one or two regions of the basin.     Description: Most species disappear by the processes of background extinction, yet those processes are poorly understood. We analyzed the evolutionary dynamics of 19 Cenozoic terrestrial mammalian clades with rich fossil records that are now fully extinct or in diversity decline. We find their diversity loss was not just a consequence of "gamblers ruin" but resulted from the evolutionary loss to the Red Queen, a failure to keep pace with a deteriorating environment. Diversity loss is driven equally by both depressed origination rates and elevated extinction rates. Although we find diversity-dependent origination and extinction rates, the diversity of each clade only transiently equaled the implied equilibrium diversity.     Description: For more than 30 years, the relationship between net primary productivity and species richness has generated intense debate in ecology about the processes regulating local diversity. The original view, which is still widely accepted, holds that the relationship is hump-shaped, with richness first rising and then declining with increasing productivity. Although recent meta-analyses questioned the generality of hump-shaped patterns, these syntheses have been criticized for failing to account for methodological differences among studies. We addressed such concerns by conducting standardized sampling in 48 herbaceous-dominated plant communities on five continents. We found no clear relationship between productivity and fine-scale (meters(-2)) richness within sites, within regions, or across the globe.     Description: Brown rot decay removes cellulose and hemicellulose from wood--residual lignin contributing up to 30% of forest soil carbon--and is derived from an ancestral white rot saprotrophy in which both lignin and cellulose are decomposed. Comparative and functional genomics of the "dry rot" fungus Serpula lacrymans, derived from forest ancestors, demonstrated that the evolution of both ectomycorrhizal biotrophy and brown rot saprotrophy were accompanied by reductions and losses in specific protein families, suggesting adaptation to an intercellular interaction with plant tissue.     Description: Ecological change provokes speciation and extinction, but our knowledge of the interplay among the biotic and abiotic drivers of macroevolution remains limited. Using the unparalleled fossil record of Cenozoic macroperforate planktonic foraminifera, we demonstrate that macroevolutionary dynamics depend on the interaction between species' ecology and the changing climate. This interplay drives diversification but differs between speciation probability and extinction risk: Speciation was more strongly shaped by diversity dependence than by climate change, whereas the reverse was true for extinction. Crucially, no single ecology was optimal in all environments, and species with distinct ecologies had significantly different probabilities of speciation and extinction.     Description: The study of natural gradients in nutrient subsidies between ecosystems allows for predictions of how changes in one system can affect biodiversity in another. We performed a large-scale empirical test of the role of Pacific salmon (Oncorhynchus spp.) in structuring riparian plant communities. A comparison of 50 watersheds in the remote Great Bear Rainforest of British Columbia's central coast in Canada shows that salmon influence nutrient loading to plants,shifting plant communities toward nutrient-rich species, which in turn decreases plant diversity.These effects are mediated by interactions between salmon density and the physical characteristics of watersheds.     Description: A reconstruction of past environmental change from Ecuador reveals the response of lower montane forest on the Andean flank in western Amazonia to glacial-interglacial global climate change. Radiometric dating of volcanic ash indicates that deposition occurred ~324,000 to 193,000 years ago during parts of Marine Isotope Stages 9, 7, and 6. Fossil pollen and wood preserved within organic sediments suggest that the composition of the forest altered radically in response to glacial-interglacial climate change. The presence of Podocarpus macrofossils ~1000 meters below the lower limit of their modern distribution indicates a relative cooling of at least 5 degrees C during glacials and persistence of wet conditions. Interglacial deposits contain thermophilic palms suggesting warm and wet climates.     Description: The effects of climate change on biodiversity should depend in part on climate displacement rate (climate-change velocity) and its interaction with species' capacity to migrate. We estimated Late Quaternary glacial-interglacial climate-change velocity by integrating macroclimatic shifts since the Last Glacial Maximum with topoclimatic gradients. Globally, areas with high velocities were associated with marked absences of small-ranged amphibians, mammals, and birds. The association between endemism and velocity was weakest in the highly vagile birds and strongest in the weakly dispersing amphibians, linking dispersal ability to extinction risk due to climate change. High velocity was also associated with low endemism at regional scales, especially in wet and aseasonal regions.     Description: Ecosystems worldwide are losing some species and gaining others, resulting in an interchange of species that is having profound impacts on how these ecosystems function. However, research on the effects of species gains and losses has developed largely independently of one another. Recent conceptual advances regarding effects of species gain have arisen from studies that have unraveled the mechanistic basis of how invading species with novel traits alter biotic interactions and ecosystem processes. In contrast, studies on traits associated with species loss are fewer, and much remains unknown about how traits that predispose species to extinction affect ecological processes.     Description: Causal pathways to achieve social and ecological benefits from forests are unclear, because there are few systematic multicountry empirical analyses that identify important factors and their complex relationships with social and ecological outcomes. This study examines biodiversity conservation and forest-based livelihood outcomes using a data set on 84 sites from six countries in East Africa and South Asia.     Description: The question of how to meet rising food demand at the least cost to biodiversity requires the evaluation of two contrasting alternatives: land sharing, which integrates both objectives on the same land; and land sparing, in which high-yield farming is combined with protecting natural habitats from conversion to agriculture. To test these alternatives, we compared crop yields and densities of bird and tree species across gradients of agricultural intensity in southwest Ghana and northern India. More species were negatively affected by agriculture than benefited from it, particularly among species with small global ranges.     Description: The Phanerozoic fossil record of marine animal diversity covaries with the amount of marine sedimentary rock. The extent to which this covariation reflects a geologically controlled sampling bias remains unknown. We show that Phanerozoic records of seawater chemistry and continental flooding contain information on the diversity of marine animals that is independent of sedimentary rock quantity and sampling. Interrelationships among variables suggest long-term interactions among continental flooding, sulfur and carbon cycling, and macroevolution. Thus, mutual responses to interacting Earth systems, not sampling biases, explain much of the observed covariation between Phanerozoic patterns of sedimentation and fossil biodiversity.     Description: Climate change can affect organisms both directly via physiological stress and indirectly via changing relationships among species. However, we do not fully understand how changing interspecific relationships contribute to community- and ecosystem-level responses to environmental forcing. I used experiments and spatial and temporal comparisons to demonstrate that warming substantially reduces predator-free space on rocky shores. The vertical extent of mussel beds decreased by 51% in 52 years, and reproductive populations of mussels disappeared at several sites. Prey species were able to occupy a hot, extralimital site if predation pressure was experimentally reduced, and local species richness more than doubled as a result.     Description: Understanding spatial variation in biodiversity along environmental gradients is a central theme in ecology. Differences in species compositional turnover among sites (beta diversity) occurring along gradients are often used to infer variation in the processes structuring communities. Here, we show that sampling alone predicts changes in beta diversity caused simply by changes in the sizes of species pools. For example, forest inventories sampled along latitudinal and elevational gradients show the well-documented pattern that beta diversity is higher in the tropics and at low elevations. However, after correcting for variation in pooled species richness (gamma diversity), these differences in beta diversity disappear.     Description: Human activities have increased the availability of reactive nitrogen in many ecosystems, leading to negative impacts on human health, biodiversity, and water quality. Freshwater ecosystems, including lakes, streams, and wetlands, are a large global sink for reactive nitrogen, but factors that determine the efficacy of freshwater nitrogen removal rates are poorly known. Using a global lake data set, we show that the availability of phosphorus, a limiting nutrient, affects both annual nitrogen removal rate and efficiency. This result indicates that increased phosphorus inputs from human activities have stimulated nitrogen removal processes in many lakes.     Description: Identifying which areas capture how many species is the first question in conservation planning. The Convention on Biological Diversity (CBD) aspires to formal protection of at least 17% of the terrestrial world and, through the Global Strategy for Plant Conservation, 60% of plant species. Are these targets of protecting area and species compatible? We show that 67% of plant species live entirely within regions that comprise 17% of the land surface. Moreover, these regions include most terrestrial vertebrates with small geographical ranges. However, the connections between the CBD targets of protecting area and species are complex.
