    Description: We propose to make the damping time scale, which governs the decay of pseudo-elastic waves in the Elastic Viscous Plastic (EVP) sea-ice solvers, independent of the external time step and large enough to warrant numerical stability for a moderate number of internal time steps. A necessary condition is that the forcing on sea ice varies slowly on the damping time scale, in which case an EVP solution may still approach a Viscous Plastic one, but on a time scale longer than a single external time step. In this case, the EVP method becomes very close to the recently proposed modified EVP (mEVP) method in terms of stability and simulated behavior. In a simple test case dealing with sea ice breaking under the forcing of a moving cyclone, the EVP method with an enlarged damping time scale can simulate linear kinematic features which are very similar to those from the traditional EVP implementation, although a much smaller number of internal time steps is used. There is more difference in sea-ice thickness and linear kinematic features simulated in a realistic Arctic configuration between using the traditional and our suggested choices of EVP damping time scales, but it is minor considering model uncertainties associated with choices of many other parameters in sea-ice models.

    Description: Relative location of microearthquakes that occurred at Mt Pollino (Italy) from 2011 to 2013 have been analyzed with the aim of a detailed imaging of the geometry of active faults. We identified 27 clusters composed of a number of earthquakes from 9 to 33, with local magnitude in the range 0.6–2.7. The relative location shows that the distribution of hypocentres in each cluster is characterized by extension from few tens of meters to at most 350 m. For each cluster the hypocentre distribution was fitted by a plane to infer the fault orientation, and results were compared with the fault plane solutions corresponding to the focal mechanism of earthquakes of the same cluster. The comparison shows a good agreement in most of the cases. The relative location analysis, generally applied to earthquakes with similar waveform, has been improved to permit also the relative location of earthquakes characterized by not similar signals. To achieve this purpose a modified procedure that overcome the condition of very similar waveforms has been applied to estimate the time delay between first pulses of the master events. The relative location of master events of all clusters shows a precise imaging of the relative position of all analysed sources and allows also to follow with high accuracy the evolution in time of the seismic swarm within the selected periods. The hypocentre position of master events and the nearly parallel fitting planes of any clusters suggest that most of the analyzed earthquakes were produced by different patches of the same fault. The final results depict a main fault plane characterized by NW–SE strike, dip of about 35–45° and depth between 4.5 and 6.5 km b.s.l. Focal mechanisms, used also to evaluate the local stress field, are mostly of normal type with few strike slip solutions for the shallowest events. This result is in good agreement with the local tectonic stress regime that is characterized by predominant NE–SW transtension, as inferred from structural, seismological and geophysical data.

    Description: Since the Mesozoic, central and eastern European tectonics have been dominated by the closure of the Tethyan Ocean as the African and European plates collided. In the Miocene, the edge of the East European Craton and Moesian Platform were reworked in collision during the Carpathian orogeny and lithospheric extension formed the Pannonian Basin. To investigate the mantle deformation signatures associated with this complex collisional-extensional system, we carry out SKS splitting analysis at 123 broad-band seismic stations in the region. We compare our measurements with estimates of lithospheric thickness and recent seismic tomography models to test for correlation with mantle heterogeneities. Reviewing splitting delay times in light of xenolith measurements of anisotropy yields estimates of anisotropic layer thickness. Fast polarization directions are mostly NW–SE oriented across the seismically slow West Carpathians and Pannonian Basin and are independent of geological boundaries, absolute plate motion direction or an expected palaeo-slab roll-back path. Instead, they are systematically orthogonal to maximum stress directions, implying that the indenting Adria Plate, the leading deformational force in Central Europe, reset the upper-mantle mineral fabric in the past 5 Ma beneath the Pannonian Basin, overprinting the anisotropic signature of earlier tectonic events. Towards the east, fast polarization directions are perpendicular to steep gradients of lithospheric thickness and align along the edges of fast seismic anomalies beneath the Precambrian-aged Moesian Platform in the South Carpathians and the East European Craton, supporting the idea that craton roots exert a strong influence on the surrounding mantle flow. Within the Moesian Platform, SKS measurements become more variable with Fresnel zone arguments indicating a shallow fossil lithospheric source of anisotropy likely caused by older tectonic deformation frozen in the Precambrian. In the Southeast Carpathian corner, in the Vrancea Seismic Zone, a lithospheric fragment that sinks into the mantle is sandwiched between two slow anomalies, but smaller SKS delay times reveal weaker anisotropy occurs mainly to the NW side, consistent with asymmetric upwelling adjacent to a slab, slower mantle velocities and recent volcanism.

    Description: On 24 August 2016 at 01:36 UTC a ML6.0 earthquake struck several villages in central Italy, among which Accumoli, Amatrice and Arquata del Tronto. The earthquake was recorded by about 350 seismic stations, causing 299 fatalities and damage with macroseismic intensities up to 11. The maximum acceleration was observed at Amatrice station (AMT) reaching 916 cm s–2 on E–W component, with epicentral distance of 15 km and Joyner and Boore distance to the fault surface (RJB) of less than a kilometre. Motivated by the high levels of observed ground motion and damage, we generate broad-band seismograms for engineering purposes by adopting a hybrid method. To infer the low frequency seismograms, we considered the kinematic slip model by Tinti et al . The high frequency seismograms were produced using a stochastic finite-fault model approach based on dynamic corner-frequency. Broadband synthetic time-series were therefore obtained by merging the low and high frequency seismograms. Simulated hybrid ground motions were compared both with the observed ground motions and the ground-motion prediction equations (GMPEs), to explore their performance and to retrieve the region-specific parameters endorsed for the simulations. In the near-fault area we observed that hybrid simulations have a higher capability to detect near source effects and to reproduce the source complexity than the use of GMPEs. Indeed, the general good consistency found between synthetic and observed ground motion (both in the time and frequency domain), suggests that the use of regional-specific source scaling and attenuation parameters together with the source complexity in hybrid simulations improves ground motion estimations. To include the site effect in stochastic simulations at selected stations, we tested the use of amplification curves derived from HVRSs (horizontal-to-vertical response spectra) and from HVSRs (horizontal-to-vertical spectral ratios) rather than the use of generic curves according to NTC18 Italian seismic design code. We generally found a further reduction of residuals between observed and simulated both in terms of time histories and spectra.

    Description: This study describes a deep convolutional neural network (CNN) based technique for the prediction of intensity measurements (IMs) of ground shaking. The input data to the CNN model consists of multistation 3C broadband and accelerometric waveforms recorded during the 2016 Central Italy earthquake sequence for M $\ge$ 3.0. We find that the CNN is capable of predicting accurately the IMs at stations far from the epicenter and that have not yet recorded the maximum ground shaking when using a 10 s window starting at the earthquake origin time. The CNN IM predictions do not require previous knowledge of the earthquake source (location and magnitude). Comparison between the CNN model predictions and the predictions obtained with Bindi et al. (2011) GMPE (which require location and magnitude) has shown that the CNN model features similar error variance but smaller bias. Although the technique is not strictly designed for earthquake early warning, we found that it can provide useful estimates of ground motions within 15-20 sec after earthquake origin time depending on various setup elements (e.g., times for data transmission, computation, latencies). The technique has been tested on raw data without any initial data pre-selection in order to closely replicate real-time data streaming. When noise examples were included with the earthquake data, the CNN was found to be stable predicting accurately the ground shaking intensity corresponding to the noise amplitude.

    Description: In volcanoes, topography, shallow heterogeneity and even shallow morphology can substan- tially modify seismic coda signals. Coda waves are an essential tool to monitor eruption dynamics and model volcanic structures jointly and independently from velocity anomalies: it is thus fundamental to test their spatial sensitivity to seismic path effects. Here, we apply the Multiple Lapse Time Window Analysis (MLTWA) to measure the relative importance of scattering attenuation vs absorption at Mount St Helens volcano before its 2004 erup- tion. The results show the characteristic dominance of scattering attenuation in volcanoes at lower frequencies (3–6 Hz), while absorption is the primary attenuation mechanism at 12 and 18 Hz. Scattering attenuation is similar but seismic absorption is one order of magnitude lower than at open-conduit volcanoes, like Etna and Kilauea, a typical behaviour of a (rela- tively) cool magmatic plumbing system. Still, the seismic albedo (measuring the ratio between seismic energy emitted and received from the area) is anomalously high (0.95) at 3 Hz. A radiative-transfer forward model of far- and near-field envelopes confirms this is due to strong near-receiver scattering enhancing anomalous phases in the intermediate and late coda across the 1980 debris avalanche and central crater. Only above this frequency and in the far-field diffusion onsets at late lapse times. The scattering and absorption parameters derived from MLTWA are used as inputs to construct 2-D frequency-dependent bulk sensitivity kernels for the S-wave coda in the multiple-scattering (using the Energy Transport Equations—ETE) and diffusive (AD, independent of MLTWA results) regimes. At 12 Hz, high coda-attenuation anomalies characterize the eastern side of the volcano using both kernels, in spatial correla- tion with low-velocity anomalies from literature. At 3 Hz, the anomalous albedo, the forward modelling, and the results of the tomographic imaging confirm that shallow heterogeneity beneath the extended 1980 debris-avalanche and crater enhance anomalous intermediate and late coda phases, mapping shallow geological contrasts. We remark the effect this may have on coda-dependent source inversion and tomography, currently used across the world to image and monitor volcanoes. At Mount St Helens, higher frequencies and deep borehole data are necessary to reconstruct deep volcanic structures with coda waves.

    Description: To evaluate the site response using both empirical approaches (e.g. standard spectral ratio, ground motion models (GMMs), generalized inversion techniques, etc.) and numerical 1-D/2-D analyses, the definition of the reference motion, that is the ground motion recorded at stations unaffected by site-effects due to topographic, stratigraphic or basin effects, is needed. The main objective of this work is to define a robust strategy to identify the seismic stations that can be considered as reference rock sites, using six proxies for the site response: three proxies are related to the analysis of geophysical and seismological data (the repeatable site term from the residual analysis, the resonance frequencies from horizontal-to-vertical spectral ratios on noise or earthquake signals, the average shear wave velocity in the first 30 m); the remaining ones concern geomorphological and installation features (outcropping rocks or stiff soils, flat topography and absence of interaction with structures). We introduce a weighting scheme to take into account the availability and the quality of the site information, as well as the fulfillment of the criterion associated to each proxy. We also introduce a hierarchical index, to take into account the relevance of the proposed proxies in the description of the site effects, and an acceptance threshold for reference rock sites identification. The procedure is applied on a very large data set, composed by accelerometric and velocimetric waveforms, recorded in Central Italy in the period 2008–2018. This data set is composed by more than 30 000 waveforms relative to 450 earthquakes in the magnitude range 3.2–6.5 and recorded by more than 450 stations. A total of 36 out of 133 candidate stations are identified as reference sites: the majority of them are installed on rock with flat topography, but this condition is not sufficient to guarantee the absence of amplifications, especially at high frequencies. Seismological analyses are necessary to exclude stations affected by resonances. We test the impact of using these sites by calibrating a GMMs. The results show that for reference rock sites the median predictions are reduced down to about 45 per cent at short periods in comparison to the generic rock motions.

    Description: We compile a data set of Rayleigh-wave phase velocities between pairs of stations, based on teleseismic events located on the same great circle as the two stations. We validate our observations against dispersion estimates based on ambient-noise cross correlations at the same station pairs. Discrepancies between the results of the two methods can in principle be explained by deviations in the wave propagation path between earthquake and receivers, due to lateral heterogeneity in the Earth’s structure, but the latter effect has, so far, not been precisely quantified nor corrected for. We implement an algorithm to measure the arrival angle of earthquake-generated surface waves and correct the dispersion measurements accordingly. Application to a data set from the Central-Western Mediterranean shows that the arrival-angle correction almost entirely accounts for the discrepancy in question, decreasing significantly the velocity bias for a wide range of periods.

    Description: Three dimensional attenuation images of Mt Etna volcano obtained by the analysis of Q-coda from local volcano-tectonic earthquakes are presented in this work. Seismic sources are confined inside the Etna structure with a maximum focal depth of 35 km below the sea level. The space distribution of the attenuation values was calculated by using 3-D weighting functions derived by the sensitivity kernels of Pacheco & Snieders and approximated by a polynomial interpolation, represented in the maps by using a backprojection method. Data were analyzed in four bands with central frequency placed at 1.5, 3, 6 and 12 Hz, respectively. We observed a frequency dependence of Q-coda with values that range from 55 at 1.5 Hz to 218 at 12 Hz. Q-coda space distribution in the Etna area shows almost uniformity in the average attenuation in the first 35 km below the surface. The images were derived with a resolution of 5 km. We observe as one of our main conclusions that Q-coda attenuation space anomalies are correlated with the areas of highest structural heterogeneities and are distributed along the well-known tectonic structures which characterize the crust in Mt Etna region. Previous and numerous velocity and attenuation images describing the structure of Mt Etna support our main conclusion: high Q-coda volumes almost coincide with the zones marked by high velocity and relative low total attenuation for direct waves.

    Description: On 24 January 2020 an Mw 6.8 earthquake occurred at 20:55 local time (17:55 UTC) in eastern Turkey, close to the town of Sivrice in the Elazığ province, causing widespread considerable seismic damage in buildings. In this study, we analyse the main features of the rupture process and the seismic ground shaking during the Elazığ earthquake. We first use Interferometric Synthetic Aperture Radar (InSAR) interferograms (Sentinel-1 satellites) to constrain the fault geometry and the coseismic slip distribution of the causative fault segment. Then, we utilize this information to analyse the ground motion characteristics of the main shock in terms of peak ground acceleration (PGA), peak ground velocity (PGV) and spectral accelerations. The absence of seismic registrations in near-field for this earthquake imposes major constraints on the computation of seismic ground motion estimations in the study area. To do this, we have used a stochastic finite-fault simulation method to generate high-frequency ground motions synthetics for the Mw 6.8 Elazığ 2020 earthquake. Finally, we evaluate the potential state of stress of the unruptured portions of the causative fault segment as well as of adjacent segments, using the Coulomb stress failure function variations. Modelling of geodetic data shows that the 2020 Elazığ earthquake ruptured two major slip patches (for a total length of about 40 km) located along the Pütürge segment of the well-known left-lateral strike-slip East Anatolian Fault Zone (EAFZ), with up to 2.3 m of slip and an estimated geodetic moment of 1.70 × 1019 Nm (equivalent to a Mw 6.8). The position of the hypocentre supports the evidence of marked WSW rupture directivity during the main shock. In terms of ground motion characteristics, we observe that the high-frequency stochastic ground motion simulations have a good capability to reproduce the source complexity and capture the ground motion attenuation decay as a function of distance, up to the 200 km. We also demonstrate that the design spectra corresponding to 475 yr return period, provided by the new Turkish building code is not exceeded by the simulated seismograms in the epicentral area where there are no strong motion stations and no recordings available. Finally, based on the Coulomb stress distribution computation, we find that the Elazığ main shock increased the stress level of the westernmost part of the Pütürge fault and of the adjacent Palu segment and as a result of an off-fault lobe.

    Description: We studied the ontogeny of osmoregulation of the Asian shore crab Hemigrapsus sanguineus at an invaded area in the North Sea. H. sanguineus is native to Japan and China but has successfully invaded the Atlantic coast of North America and Europe. In the invaded areas, H. sanguineus is becoming a keystone species as driver of community structure and the adults compete with the shore crab Carcinus maenas. Strong osmoregulatory abilities may confer the potential to use and invade coastal areas already earlier in the life cycle. We reared larvae and first juveniles at 24°C in seawater from hatching to intermoult of each developmental stage (zoea I-V, megalopa, crab I). We exposed each stage to a range of salinities (0–39 ppt) for 24 h, and then we quantified haemolymph osmolality, using nano-osmometry. In addition, we quantified osmolality in field-collected adults after acclimation to the test salinities for 6 days. Larvae of H. sanguineus were able to hyper-osmoregulate at low salinities (15 and 20 ppt) over the complete larval development, although the capacity was reduced at the zoeal stage V; at higher salinities (25–39 ppt), all larval stages were osmoconformers. The capacity to slightly hypo-regulate at high salinity appeared in the first juvenile. Adults were able to hyper-osmoregulate at low salinities and hypo-regulate at concentrated seawater (39 ppt). H. sanguineus showed a strong capacity to osmoregulate as compared to its native competitor C. maenas, which only hyper-regulates at the first and last larval stages and does not hypo-regulate at the juvenile-adult stages. The capacity of H. sanguineus to osmoregulate over most of the life cycle should underpin the potential to invade empty niches in the coastal zone (characterized by low salinity and high temperatures). Osmoregulation abilities over the whole life cycle also constitute a strong competitive advantage over C. maenas.

    Description: The presence of clouds in the Arctic regulates the surface energy budget (SEB) over the sea-ice surface and the ice-free ocean. Following several previous field campaigns, the cloud-radiation relationship, including cloud vertical structure and phase, has been elucidated; however, modeling of this relationship has matured slowly. In recognition of the recent decline in the Arctic sea-ice extent, representation of the cloud system in numerical models should consider the effects of areas covered by sea ice and ice-free areas. Using an in situ stationary meteorological observation data set obtained over the ice-free Arctic Ocean by the Japanese Research Vessel Mirai (September 2014), coordinated evaluation of six regional climate models (RCMs) with nine model runs was performed by focusing on clouds and the SEB. The most remarkable findings were as follows: (1) reduced occurrence of unstable stratification with low-level cloud water in all models in comparison to the observations, (2) significant differences in cloud water representations between single- and double-moment cloud schemes, (3) extensive differences in partitioning of hydrometeors including solid/liquid precipitation, and (4) pronounced lower-tropospheric air temperature biases. These issues are considered as the main sources of SEB uncertainty over ice-free areas of the Arctic Ocean. The results from a coupled RCM imply that the SEB is constrained by both the atmosphere and the ocean (and sea ice) with considerable feedback. Coordinated improvement of both stand-alone atmospheric and coupled RCMs would promote a more comprehensive and improved understanding of the Arctic air-ice-sea coupled system.

    Description: Bedforms of Thwaites Glacier, West Antarctica both record and affect ice flow, as shown by geophysical data and simple models. Thwaites Glacier flows across the tectonic fabric of the West Antarctic rift system with its bedrock highs and sedimentary basins. Swath radar and seismic surveys of the glacier bed have revealed soft-sediment flutes 100 m or more high extending 15 km or more across basins downglacier from bedrock highs. Flutes end at prominent hard-bedded moats on stoss sides of the next topographic highs. We use simple models to show that ice flow against topography increases pressure between ice and till upglacier along the bed over a distance that scales with the topography. In this basal zone of high pressure, ice-contact water would be excluded, thus increasing basal drag by increasing ice-till coupling and till flux, removing till to allow bedrock erosion that creates moats. Till carried across highlands would then be deposited in lee-side positions forming bedforms that prograde downglacier over time, and that remain soft on top through feedbacks that match till-deformational fluxes from well upglacier of the topography. The bedforms of the part of Thwaites surveyed here are prominent because ice flow has persisted over a long time on this geological setting, not because ice flow is anomalous. Bedform development likely has caused evolution of ice flow over time as till and lubricating water were redistributed, moats were eroded and bedforms grew.

    Description: Large stocks of soil organic carbon (SOC) have accumulated in the northern hemisphere permafrost region, but their current mounts and future fate remain uncertain. By analyzing an unprecedented dataset combining 〉2,700 soil profiles with environmental variables in a geospatial framework, we generated spatially explicit estimates of permafrost-region SOC stocks, quantified spatial heterogeneity, and identified key environmental predictors. We estimated 1014−175+194 Pg C are stored in the top 3 m of permafrost region soils. The greatest uncertainties occurred in circumpolar toe-slope positions and in flat areas of the Tibetan region. We found that soil wetness index and elevation are the dominant topographic controllers and surface air temperature (circumpolar region) and precipitation (Tibetan region) are significant climatic controllers of SOC stocks. Our results provide the first high-resolution geospatial assessment of permafrost region SOC stocks and their relationships with environmental factors, which are crucial for modeling the response of permafrost affected soils to changing climate.

    Description: The North Atlantic Basin is a major sink for atmospheric carbon dioxide (CO2) due in part to the extensive plankton blooms which form there supported by nutrients supplied by the three-dimensional ocean circulation. Hence, changes in ocean circulation and/or stratification may influence primary production and biological carbon export. In this study, we assess this possibility by evaluating inorganic nutrient budgets for 2004 and 2010 in the North Atlantic based on observations from the transatlantic A05-24.5°N and the Greenland-Portugal OVIDE hydrographic sections, to which we applied a box inverse model to solve the circulation and estimate the across-section nutrient transports. Full water column nutrient budgets were split into upper and lower meridional overturning circulation (MOC) limbs. According to our results, anomalous circulation in early 2010, linked to extreme negative NAO conditions, led to an enhanced northward advection of more nutrient-rich waters by the upper overturning limb, which resulted in a significant nitrate and phosphate convergence north of 24.5°N. Combined with heaving of the isopycnals, this anomalous circulation event in 2010 favored an enhancement of the nutrient consumption (5.7 ± 4.1 kmol-P s−1) and associated biological CO2 uptake (0.25 ± 0.18 Pg-C yr−1, upper-bound estimate), which represents a 50% of the mean annual sea–air CO2 flux in the region. Our results also suggest a transient state of deep silicate divergence in both years. Both results are indicative of a MOC-driven modulation of the biological carbon uptake (by the upper MOC limb) and nutrient inventories (by the lower MOC limb) in the North Atlantic.

    Description: Long-term (2004–2020) studies showed yearly summer/autumn blooms in the NE Black Sea dominated by large (cell volume 〉 5000 μm3) diatoms (Pseudosolenia calcar-avis and Proboscia alata). This phenomenon is characterized by high (〉250 W m−2 photosynthetically active radiation, PAR) insolation, and low phosphorus concentrations (to analytical zero). These diatoms contained 〉100 chloroplasts per cell, which at low irradiance are evenly distributed throughout the cell. As light increases (to 1000 μmol photons m−2 s−1 PAR), chloroplasts aggregate within 20 min, usually to the center of the cell. In consequence, the light absorption coefficient is decreased by 〉3 fold. At elevated photon flux density (PFD), P. calcar-avis also shows a “conveyor” of chloroplasts moving from the aggregate to the cell periphery and back. This mechanism enables a continuous fine-tuning of the cells’ ability to absorb light, likely also facilitating photo-damage repair. This rapid photoacclimation mechanism allows large diatoms to minimize photodamage at high PFD and acclimate well to low PFD. We hypothesize that competitive success of large diatoms in conditions of high light gradients is aided by this short-term rapid photoacclimation enhancing growth rate while minimizing chloroplast repair costs, aided by the ability of large cells to accumulate nutrients for chloroplast synthesis.

    Description: We present a new method of modelling time-series data based on the running optimal average (ROA). By identifying the effective number of parameters for the ROA model, in terms of the shape and width of its window function and the times and accuracies of the data, we enable a Bayesian analysis, optimizing the ROA width, along with other model parameters, by minimizing the Bayesian information criterion (BIC) and sampling joint posterior parameter distributions using MCMC methods. For analysis of quasar light curves, our implementation of ROA modelling can measure time delays among light curves at different wavelengths or from different images of a lensed quasar and, in future work, be used to inter-calibrate light-curve data from different telescopes and estimate the shape and thus the power-density spectrum of the light curve. Our noise model implements a robust treatment of outliers and error-bar adjustments to account for additional variance or poorly quantified uncertainties. Tests with simulated data validate the parameter uncertainty estimates. We compare ROA delay measurements with results from cross-correlation and from javelin, which models light curves with a prior on the power-density spectrum. We analyse published COSMOGRAIL light curves of multilensed quasar light curves and present the resulting measurements of the inter-image time delays and detection of microlensing effects.

    Description: Motivation Knowing the number and the exact locations of multiple change points in genomic sequences serves several biological needs. The cumulative segmented algorithm (cumSeg) has been recently proposed as a computationally efficient approach for multiple change-points detection, which is based on a simple transformation of data and provides results quite robust to model mis-specifications. However, the errors are also accumulated in the transformed model so that heteroscedasticity and serial correlation will show up, and thus the variations of the estimated change points will be quite different, while the locations of the change points should be of the same importance in the original genomic sequences. Results In this study, we develop two new change-points detection procedures in the framework of cumulative segmented regression. Simulations reveal that the proposed methods not only improve the efficiency of each change point estimator substantially but also provide the estimators with similar variations for all the change points. By applying these proposed algorithms to Coriel and SNP genotyping data, we illustrate their performance on detecting copy number variations.     Description: As our understanding of the microbiome has expanded, so has the recognition of its critical role in human health and disease, thereby emphasizing the importance of testing whether microbes are associated with environmental factors or clinical outcomes. However, many of the fundamental challenges that concern microbiome surveys arise from statistical and experimental design issues, such as the sparse and overdispersed nature of microbiome count data and the complex correlation structure among samples. For example, in the human microbiome project (HMP) dataset, the repeated observations across time points (level 1) are nested within body sites (level 2), which are further nested within subjects (level 3). Therefore, there is a great need for the development of specialized and sophisticated statistical tests. In this paper, we propose multilevel zero-inflated negative-binomial models for association analysis in microbiome surveys. We develop a variational approximation method for maximum likelihood estimation and inference. It uses optimization, rather than sampling, to approximate the log-likelihood and compute parameter estimates, provides a robust estimate of the covariance of parameter estimates and constructs a Wald-type test statistic for association testing. We evaluate and demonstrate the performance of our method using extensive simulation studies and an application to the HMP dataset. We have developed an R package MZINBVA to implement the proposed method, which is available from the GitHub repository https://github.com/liudoubletian/MZINBVA.

    Description: The human pseudouridine synthase PUS7 is a versatile RNA modification enzyme targeting many RNAs thereby playing a critical role in development and brain function. Whereas all target RNAs of PUS7 share a consensus sequence, additional recognition elements are likely required, and the structural basis for RNA binding by PUS7 is unknown. Here, we characterize the structure–function relationship of human PUS7 reporting its X-ray crystal structure at 2.26 Å resolution. Compared to its bacterial homolog, human PUS7 possesses two additional subdomains, and structural modeling studies suggest that these subdomains contribute to tRNA recognition through increased interactions along the tRNA substrate. Consistent with our modeling, we find that all structural elements of tRNA are required for productive interaction with PUS7 as the consensus sequence of target RNA alone is not sufficient for pseudouridylation by human PUS7. Moreover, PUS7 binds several, non-modifiable RNAs with medium affinity which likely enables PUS7 to screen for productive RNA substrates. Following tRNA modification, the product tRNA has a significantly lower affinity for PUS7 facilitating its dissociation. Taken together our studies suggest a combination of structure-specific and sequence-specific RNA recognition by PUS7 and provide mechanistic insight into its function.

    Description: The tremendous progress of single-cell sequencing technology has given researchers the opportunity to study cell development and differentiation processes at single-cell resolution. Assay of Transposase-Accessible Chromatin by deep sequencing (ATAC-seq) was proposed for genome-wide analysis of chromatin accessibility. Due to technical limitations or other reasons, dropout events are almost a common occurrence for extremely sparse single-cell ATAC-seq data, leading to confusion in downstream analysis (such as clustering). Although considerable progress has been made in the estimation of scRNA-seq data, there is currently no specific method for the inference of dropout events in single-cell ATAC-seq data. In this paper, we select several state-of-the-art scRNA-seq imputation methods (including MAGIC, SAVER, scImpute, deepImpute, PRIME, bayNorm and knn-smoothing) in recent years to infer dropout peaks in scATAC-seq data, and perform a systematic evaluation of these methods through several downstream analyses. Specifically, we benchmarked these methods in terms of correlation with meta-cell, clustering, subpopulations distance analysis, imputation performance for corruption datasets, identification of TF motifs and computation time. The experimental results indicated that most of the imputed peaks increased the correlation with the reference meta-cell, while the performance of different methods on different datasets varied greatly in different downstream analyses, thus should be used with caution. In general, MAGIC performed better than the other methods most consistently across all assessments. Our source code is freely available at https://github.com/yueyueliu/scATAC-master.

    Description: The 2019/20 Level 4 mathematics cohort at the Nottingham Trent University sat a full set of mid-year assessments in January 2020 under completely normal circumstances. However, the Covid-19 lockdown meant that their end of year assessments, along with all of their teaching and learning from March 2020 onwards, moved fully online. This has given us a unique opportunity to understand how the same cohort perform in contrasting situations. In this study we consider the issue of attainment gaps and find that the attainment gap closed in this cohort for black and minority ethnic students but that students from a lower socio-economic background may have been put at a disadvantage by the move to online teaching, learning and assessment. We use a linear mixed effect models approach to present statistical evidence to support these two claims as well as investigating the specific aspects of the move online, which may have caused these results.

    Description: The flat stellar density cores of massive elliptical galaxies form rapidly due to sinking supermassive black holes (SMBHs) in gas-poor galaxy mergers. After the SMBHs form a bound binary, gravitational slingshot interactions with nearby stars drive the core regions towards a tangentially biased stellar velocity distribution. We use collisionless galaxy merger simulations with accurate collisional orbit integration around the central SMBHs to demonstrate that the removal of stars from the centre by slingshot kicks accounts for the entire change in velocity anisotropy. The rate of strong (unbinding) kicks is constant over several hundred Myr at $sim 3 mathrm{ M}_odot, m yr^{-1}$ for our most massive SMBH binary (MBH = 1.7 × 1010 M⊙). Using a frequency-based orbit classification scheme (box, x-tube, z-tube, rosette), we demonstrate that slingshot kicks mostly affect box orbits with small pericentre distances, leading to a velocity anisotropy of β ≲ −0.6 within several hundred Myr as observed in massive ellipticals with large cores. We show how different SMBH masses affect the orbital structure of the merger remnants and present a kinematic tomography connecting orbit families to integral field kinematic features. Our direct orbit classification agrees remarkably well with a modern triaxial Schwarzschild analysis applied to simulated mock kinematic maps.

    Description: Growth of clusters by adduction of monomers – as the first step in dust particle growth – is an area of much interest in astronomy. We focus on the fullerene/9-aminoanthracene cluster species, to illustrate the competition between the van der Waals bonding growth and the covalent bonding growth model versus the charge transfer model in the large cluster formation process. The experimental results show that fullerene-fragment (C56 and C58)/9-aminoanthracene cluster cations, e.g. [(C14H11N)nC56]+ and [(C14H11N)nC58]+, n = [1,7], are efficiently formed, while C$_{60}^+$ is insensitive to the cluster’s formation. With laser irradiation, all the fullerene/9-aminoanthracene clusters dissociate into 9-aminoanthracene and fullerene cations. The mechanisms for the reactions of fullerene cations and 9-aminoanthracene were investigated by theoretical calculations, under the assumption that the molecular geometries found for the formed complexes correspond to the global energy minima: the absence of C$_{60}^+$ clusters is mainly due to the charge transfer channel’s competition; [(C14H11N)C58]+ has three types of isomers, with van der Waals or covalent bonds, mainly depending on the reaction sites of fullerene cations. Importantly, in the size grown process, for the fullerene/9-aminoanthracene cluster there exists a geometry configuration conversion between the van der Waals and covalent bonding modes. The largest fullerene/9-aminoanthracene clusters, e.g. [(C14H11N)7C58]+ (240 atoms, ∼4 nm in size), are likely in a multishelled geometry, i.e. seven 9-aminoanthracene molecules surrounding fullerene cations in two layers, which can directly build the relationship between molecular clusters and carbonaceous grains. Nitrogen matters! The specific side chains (e.g. –NH2) play an important role in the growth of interstellar dust.

    Description: We study the gravitational fragmentation of circumstellar discs accreting extremely metal-poor ($Z le 10^{-3}, mathrm{Z}_{odot }$) gas, performing a suite of 3D hydrodynamic simulations using the adaptive mesh refinement code enzo. We systematically follow the long-term evolution for 2 × 103 yr after the first protostar’s birth, for the cases of Z = 0, 10−5, 10−4, and $10^{-3}, mathrm{Z}_{odot }$. We show that evolution of number of self-gravitating clumps qualitatively changes with Z. Vigorous fragmentation induced by dust cooling occurs in the metal-poor cases, temporarily providing ∼10 self-gravitating clumps at Z = 10−5 and $10^{-4}, mathrm{Z}_{odot }$. However, we also show that the fragmentation is a very sporadic process; after an early episode of the fragmentation, the number of clumps continuously decreases as they merge away in these cases. The vigorous fragmentation tends to occur later with the higher Z, reflecting that the dust-induced fragmentation is most efficient at the lower density. At $Z = 10^{-3}, mathrm{Z}_{odot }$, as a result, the clump number stays smallest until the disc fragmentation starts in a late stage. We also show that the clump mass distribution depends on the metallicity. A single or binary clump substantially more massive than the others appear only at $Z = 10^{-3}, mathrm{Z}_{odot }$, whereas they are more evenly distributed in mass at the lower metallicities. We suggest that the disc fragmentation should provide the stellar multiple systems, but their properties drastically change with a tiny amount of metals.

    Description: In evolutionary genomics, it is fundamentally important to understand how characteristics of genomic sequences, such as gene expression level, determine the rate of adaptive evolution. While numerous statistical methods, such as the McDonald–Kreitman (MK) test, are available to examine the association between genomic features and the rate of adaptation, we currently lack a statistical approach to disentangle the independent effect of a genomic feature from the effects of other correlated genomic features. To address this problem, I present a novel statistical model, the MK regression, which augments the MK test with a generalized linear model. Analogous to the classical multiple regression model, the MK regression can analyze multiple genomic features simultaneously to infer the independent effect of a genomic feature, holding constant all other genomic features. Using the MK regression, I identify numerous genomic features driving positive selection in chimpanzees. These features include well-known ones, such as local mutation rate, residue exposure level, tissue specificity, and immune genes, as well as new features not previously reported, such as gene expression level and metabolic genes. In particular, I show that highly expressed genes may have a higher adaptation rate than their weakly expressed counterparts, even though a higher expression level may impose stronger negative selection. Also, I show that metabolic genes may have a higher adaptation rate than their nonmetabolic counterparts, possibly due to recent changes in diet in primate evolution. Overall, the MK regression is a powerful approach to elucidate the genomic basis of adaptation.

    Description: We analyse VLT/MUSE observations of PGC 046832, the brightest cluster galaxy of Abell 3556. The velocity structure of this galaxy is startling and shows two reversals in sign along the minor axis, and one along the major axis. We use triaxial Schwarzschild models to infer the intrinsic shape, central black hole mass, and orbit distribution of this galaxy. The shape determination suggests that the galaxy is highly triaxial in the centre (almost prolate) but has a low triaxiality (almost oblate) in the outer parts. The orbit distribution of the best-fitting Schwarzschild model shows that the kinematic reversal along the projected minor axis is driven by a slight asymmetry in the distribution and amount of long axis tubes in the inner parts. The kinematic reversals along the projected major axis are driven by a high fraction of counter-rotating orbits at intermediate radii in the galaxy. Using chemical tagging of orbits in the Schwarzschild model, we do not find evidence for any association of these orbits with specific stellar population parameters. Although the inner part of the galaxy almost certainty formed through one or more dry mergers producing the prolate shape, the outer parts are consistent with both accretion and in situ formation. While axisymmetric models suggests the presence of a supermassive black hole with mass ∼6 × 109 and ∼1010 M⊙(with Schwarzschild and Jeans modelling, respectively), triaxial Schwarzschild models provide only an upper limit of ∼2 × 109  M⊙.

    Description: The inner-most regions of circumbinary discs are unstable to a parametric instability whose non-linear evolution is hydrodynamical turbulence. This results in significant particle stirring, impacting on planetary growth processes such as the streaming instability or pebble accretion. In this paper, we present the results of three-dimensional, inviscid global hydrodynamical simulations of circumbinary discs with embedded particles of 1 cm size. Hydrodynamical turbulence develops in the disc, and we examine the effect of the particle back-reaction on vertical dust. We find that higher solid-to-gas ratios lead to smaller gas vertical velocity fluctuations, and therefore to smaller dust scale heights. For a metallicity Z = 0.1, the dust scale height near the edge of the tidally truncated cavity is $sim 80{{ m per cent}}$ of the gas scale height, such that growing a Ceres-mass object to a 10 M⊕ core via pebble accretion would take longer than the disc lifetime. Collision velocities for small particles are also higher than the critical velocity for fragmentation, which precludes grain growth and the possibility of forming a massive planetesimal seed for pebble accretion. At larger distances from the binary, turbulence is weak enough to enable not only efficient pebble accretion but also grain growth to sizes required to trigger the streaming instability. In these regions, an in situ formation scenario of circumbinary planets involving the streaming instability to form a massive planetesimal followed by pebble accretion on to this core is viable. In that case, planetary migration has to be invoked to explain the presence of circumbinary planets at their observed locations.

    Description: We provide a new, annotated genome assembly of Neomicropteryx cornuta, a species of the so-called mandibulate archaic moths (Lepidoptera: Micropterigidae). These moths belong to a lineage that is thought to have split from all other Lepidoptera more than 300 Ma and are consequently vital to understanding the early evolution of superorder Amphiesmenoptera, which contains the order Lepidoptera (butterflies and moths) and its sister order Trichoptera (caddisflies). Using PacBio HiFi sequencing reads, we assembled a highly contiguous genome with a contig N50 of nearly 17 Mb. The assembled genome length of 541,115,538 bp is about half the length of the largest published Amphiesmenoptera genome (Limnephilus lunatus, Trichoptera) and double the length of the smallest (Papilio polytes, Lepidoptera). We find high recovery of universal single copy orthologs with 98.1% of BUSCO genes present and provide a genome annotation of 15,643 genes aided by resolved isoforms from PacBio IsoSeq data. This high-quality genome assembly provides an important resource for studying ecological and evolutionary transitions in the early evolution of Amphiesmenoptera.

    Description: The side effects of drugs present growing concern attention in the healthcare system. Accurately identifying the side effects of drugs is very important for drug development and risk assessment. Some computational models have been developed to predict the potential side effects of drugs and provided satisfactory performance. However, most existing methods can only predict whether side effects will occur and cannot determine the frequency of side effects. Although a few existing methods can predict the frequency of drug side effects, they strongly depend on the known drug-side effect relationships. Therefore, they cannot be applied to new drugs without known side effect frequency information. In this paper, we develop a novel similarity-based deep learning method, named SDPred, for determining the frequencies of drug side effects. Compared with the existing state-of-the-art models, SDPred integrates rich features and can be applied to predict the side effect frequencies of new drugs without any known drug-side effect association or frequency information. To our knowledge, this is the first work that can predict the side effect frequencies of new drugs in the population. The comparison results indicate that SDPred is much superior to all previously reported models. In addition, some case studies also demonstrate the effectiveness of our proposed method in practical applications.     Description: As a result of the continuous evolution of drug resistant bacteria, new antibiotics are urgently needed. Encoded by biosynthetic gene clusters (BGCs), antibiotic compounds are mostly produced by bacteria. With the exponential increase in the number of publicly available, sequenced genomes and the advancements of BGC prediction tools, genome mining algorithms have uncovered millions of uncharacterized BGCs for further evaluation. Since compound identification and characterization remain bottlenecks, a major challenge is prioritizing promising BGCs. Recently, researchers adopted self-resistance based strategies allowing them to predict the biological activities of natural products encoded by uncharacterized BGCs. Since 2017, the Antibiotic Resistant Target Seeker (ARTS) facilitated this so-called target-directed genome mining (TDGM) approach for the prioritization of BGCs encoding potentially novel antibiotics. Here, we present the ARTS database, available at https://arts-db.ziemertlab.com/. The ARTS database provides pre-computed ARTS results for 〉70,000 genomes and metagenome assembled genomes in total. Advanced search queries allow users to rapidly explore the fundamental criteria of TDGM such as BGC proximity, duplication and horizontal gene transfers of essential housekeeping genes. Furthermore, the ARTS database provides results interconnected throughout the bacterial kingdom as well as links to known databases in natural product research.

    Description: Examining the social behaviors of solitary species can be challenging due to the rarity in which interactions occur and the large and often inaccessible areas which these animals inhabit. As shared space-use is a prerequisite for the expression of social behaviors, we can gain insights into the social environments of solitary species by examining the degree of spatial overlap between individuals. Over a 10-year period, we examined how spatial overlap amongst 105 estuarine crocodiles Crocodylus porosus was influenced by season, sex, and movement tactic. We discovered that crocodiles displayed highly consistent spatial overlaps with conspecifics between months and across years. Furthermore, male crocodiles that exhibited a greater degree of site fidelity displayed more stable social environments, while females and males that were less site-attached had more dynamic social environments with spatial overlaps between conspecifics peaking during the mating season. Our results demonstrate how long-term tracking of multiple individuals within the same population can be used to quantify the spatial structure and social environment of cryptic and solitary species.

    Description: Reconstructing the histories of complex adaptations and identifying the evolutionary mechanisms underlying their origins are two of the primary goals of evolutionary biology. Taricha newts, which contain high concentrations of the deadly toxin tetrodotoxin (TTX) as an antipredator defense, have evolved resistance to self-intoxication, which is a complex adaptation requiring changes in six paralogs of the voltage-gated sodium channel (Nav) gene family, the physiological target of TTX. Here, we reconstruct the origins of TTX self-resistance by sequencing the entire Nav gene family in newts and related salamanders. We show that moderate TTX resistance evolved early in the salamander lineage in three of the six Nav paralogs, preceding the proposed appearance of tetrodotoxic newts by ∼100 My. TTX-bearing newts possess additional unique substitutions across the entire Nav gene family that provide physiological TTX resistance. These substitutions coincide with signatures of positive selection and relaxed purifying selection, as well as gene conversion events, that together likely facilitated their evolution. We also identify a novel exon duplication within Nav1.4 encoding an expressed TTX-binding site. Two resistance-conferring changes within newts appear to have spread via nonallelic gene conversion: in one case, one codon was copied between paralogs, and in the second, multiple substitutions were homogenized between the duplicate exons of Nav1.4. Our results demonstrate that gene conversion can accelerate the coordinated evolution of gene families in response to a common selection pressure.

    Description: Advances in phylogenomics contribute toward resolving long-standing evolutionary questions. Notwithstanding, genetic diversity contained within more than a billion biological specimens deposited in natural history museums remains recalcitrant to analysis owing to challenges posed by its intrinsically degraded nature. Yet that tantalizing resource could be critical in overcoming taxon sampling constraints hindering our ability to address major evolutionary questions. We addressed this impediment by developing phyloHyRAD, a new bioinformatic pipeline enabling locus recovery at a broad evolutionary scale from HyRAD-X exome capture of museum specimens of low DNA integrity using a benchtop RAD-derived exome-complexity-reduction probe set developed from high DNA integrity specimens. Our new pipeline can also successfully align raw RNAseq transcriptomic and ultraconserved element reads with the RAD-derived probe catalog. Using this method, we generated a robust timetree for Carabinae beetles, the lack of which had precluded study of macroevolutionary trends pertaining to their biogeography and wing-morphology evolution. We successfully recovered up to 2,945 loci with a mean of 1,788 loci across the exome of specimens of varying age. Coverage was not significantly linked to specimen age, demonstrating the wide exploitability of museum specimens. We also recovered fragmentary mitogenomes compatible with Sanger-sequenced mtDNA. Our phylogenomic timetree revealed a Lower Cretaceous origin for crown group Carabinae, with the extinct Aplothorax Waterhouse, 1841 nested within the genus Calosoma Weber, 1801 demonstrating the junior synonymy of Aplothorax syn. nov., resulting in the new combination Calosomaburchellii (Waterhouse, 1841) comb. nov. This study compellingly illustrates that HyRAD-X and phyloHyRAD efficiently provide genomic-level data sets informative at deep evolutionary scales.

    Description: Understanding how genetic variation is maintained within species is a major goal of evolutionary genetics that can shed light on the preservation of biodiversity. Here, we examined the maintenance of a regulatory single-nucleotide polymorphism (SNP) of the X-linked Drosophila melanogaster gene fezzik. The derived variant at this site is at intermediate frequency in many worldwide populations but absent in populations from the ancestral species range in sub-Saharan Africa. We collected and genotyped wild-caught individuals from a single European population biannually over a period of 5 years, which revealed an overall difference in allele frequency between the sexes and a consistent change in allele frequency across seasons in females but not in males. Modeling based on the observed allele and genotype frequencies suggested that both sexually antagonistic and temporally fluctuating selection may help maintain variation at this site. The derived variant is predicted to be female-beneficial and mostly recessive; however, there was uncertainty surrounding our dominance estimates and long-term modeling projections suggest that it is more likely to be dominant. By examining gene expression phenotypes, we found that phenotypic dominance was variable and dependent upon developmental stage and genetic background, suggesting that dominance may be variable at this locus. We further determined that fezzik expression and genotype are associated with starvation resistance in a sex-dependent manner, suggesting a potential phenotypic target of selection. By characterizing the mechanisms of selection acting on this SNP, our results improve our understanding of how selection maintains genetic and phenotypic variation in natural populations.

    Description: The task of question generation (QG) aims to create valid questions and correlated answers from the given text. Despite the neural QG approaches have achieved promising results, they are typically developed for languages with rich annotated training data. Because of the high annotation cost, it is difficult to deploy to other low-resource languages. Besides, different samples have their own characteristics on the aspects of text contextual structure, question type and correlations. Without capturing these diversified characteristics, the traditional one-size-fits-all model is hard to generate the best results. To address this problem, we study the task of cross-lingual QG from an adaptive learning perspective. Concretely, we first build a basic QG model on a multilingual space using the labelled data. In this way, we can transfer the supervision from the high-resource language to the language lacking labelled data. We then design a task-specific meta-learner to optimize the basic QG model. Each sample and its similar instances are viewed as a pseudo-QG task. The asking patterns and logical forms contained in the similar samples can be used as a guide to fine-tune the model fitly and produce the optimal results accordingly. Considering that each sample contains the text, question and answer, with unknown semantic correlations among them, we propose a context-dependent retriever to measure the similarity of such structured inputs. Experimental results on three languages of three typical data sets show the effectiveness of our approach.

    Description: Exploitation is one of the major drivers of change in marine ecosystems. Following discovery in 1775, South Georgia saw sequential overexploitation of living resources, including seals, whales, and fish. Although exploitation is now tightly regulated, the ecosystem is still recovering. Marbled rockcod, Notothenia rossii (Richardson 1844), was the first fish species to be commercially exploited and high catches between 1967 and 1972 resulted in dramatic stock decline. Here, we use 30 years of trawl survey data to provide the first evidence of a sustained increase in the N. rossii population starting two decades after the prohibition of targeted fishing in 1985. The way species respond to change is mediated in part by trophic relationships with other organisms. We present the first multi-year, spatially-resolved comparison of adult N. rossii diet at South Georgia, highlighting a variable diet with less reliance on Antarctic krill than previously thought. Life history factors and possible heavy predation on early life stages might have delayed their recovery while diet plasticity potentially supported recent population growth. Due to the dynamic ecosystem at South Georgia and questions over catch reports from the period of heaviest exploitation, it is unlikely the current ecosystem could support a recovery to estimated pre-exploitation levels.

    Description: Since 1996, the European Union has required that fishery products of 35 fish species or groups of species, including crustaceans and cephalopods, be graded before being landed on the basis of commercial size-categories. A multi-stage sampling scheme to estimate catch-at-length and catch-at-age compositions of total annual landings has been conducted in Portuguese waters since 2009. All species and their size-categories are sampled concurrently from random trips within representatively selected site-days annually. In an effort to improve cost-efficiency of the biological catch sampling of commercial landings in Portugal, a size- category sampling scheme was tested during 2017, taking advantage of the stratification of horse mackerel landings, induced by the mandatory grading of landings by size-category. The total number of site-days (primary sampling units), fish boxes sampled, and specimens of horse mackerel sampled for length and age across strata during the pilot study were 30%, 57%, and 12% of the sampling carried out under the standard concurrent scheme, respectively. The assignment of horse mackerel length to the six commercial size-categories was highly consistent across site-days. Our study shows that the concurrent sampling, where trips are subsampled within site-days, could miss some size-categories by chance, resulting in poor estimates of catch-at-length especially for small fish present at the market during a site-day. The size-category sampling scheme ensured subsamples of fish from all size-categories within a site-day, and achieved data on catch-at-age that are fit-for purpose at 24% of the total cost for the standard concurrent sampling. The effect of sampling designs and sample sizes on horse mackerel stock assessment outputs showed that the onshore biological sampling to estimate catch-at-age compositions for stock assessment is optimized with the size-category sampling scheme. Pilot field experiments should be carried out for selected species that evidence consistent size grading among commercial categories.

    Description: Historically it has been difficult to study the evolution of bacterial small RNAs (sRNAs) across distantly related species. For example, identifying homologs of sRNAs is often difficult in genomes that have undergone multiple structural rearrangements. Also, some types of regulatory sRNAs evolve at rapid rates. The high degree of genomic synteny among divergent host-restricted bacterial lineages, including intracellular symbionts, is conducive to sRNA maintenance and homolog identification. In turn, symbiont genomes can provide us with novel insights into sRNA evolution. Here, we examine the sRNA expression profile of the obligate symbiont of psyllids, Carsonella ruddii, which has one of the smallest cellular genomes described. Using RNA-seq, we identified 36 and 32 antisense sRNAs (asRNAs) expressed by Carsonella from the psyllids Bactericera cockerelli (Carsonella-BC) and Diaphorina citri (Carsonella-DC), respectively. The majority of these asRNAs were associated with genes that are involved in essential amino acid biosynthetic pathways. Eleven of the asRNAs were conserved in both Carsonella lineages and the majority were maintained by selection. Notably, five of the corresponding coding sequences are also the targets of conserved asRNAs in a distantly related insect symbiont, Buchnera. We detected differential expression of two asRNAs for genes involved in arginine and leucine biosynthesis occurring between two distinct Carsonella-BC life stages. Using asRNAs identified in Carsonella, Buchnera, and Profftella which are all endosymbionts, and Escherichia coli, we determined that regions upstream of these asRNAs encode unique conserved patterns of AT/GC richness, GC skew, and sequence motifs which may be involved in asRNA regulation.

    Description: DLX5 and DLX6 are two closely related transcription factors involved in brain development and in GABAergic differentiation. The DLX5/6 locus is regulated by FoxP2, a gene involved in language evolution and has been associated with neurodevelopmental disorders and mental retardation. Targeted inactivation of Dlx5/6 in mouse GABAergic neurons (Dlx5/6VgatCre mice) results in behavioral and metabolic phenotypes notably increasing lifespan by 33%. Here, we show that Dlx5/6VgatCre mice present a hyper-vocalization and hyper-socialization phenotype. While only 7% of control mice emitted more than 700 vocalizations/10 min, 30% and 56% of heterozygous or homozygous Dlx5/6VgatCre mice emitted more than 700 and up to 1,400 calls/10 min with a higher proportion of complex and modulated calls. Hyper-vocalizing animals were more sociable: the time spent in dynamic interactions with an unknown visitor was more than doubled compared to low-vocalizing individuals. The characters affected by Dlx5/6 in the mouse (sociability, vocalization, skull, and brain shape…) overlap those affected in the “domestication syndrome”. We therefore explored the possibility that DLX5/6 played a role in human evolution and “self-domestication” comparing DLX5/6 genomic regions from Neanderthal and modern humans. We identified an introgressed Neanderthal haplotype (DLX5/6-N-Haplotype) present in 12.6% of European individuals that covers DLX5/6 coding and regulatory sequences. The DLX5/6-N-Haplotype includes the binding site for GTF2I, a gene associated with Williams–Beuren syndrome, a hyper-sociability and hyper-vocalization neurodevelopmental disorder. The DLX5/6-N-Haplotype is significantly underrepresented in semi-supercentenarians (〉105 years of age), a well-established human model of healthy aging and longevity, suggesting their involvement in the coevolution of longevity, sociability, and speech.

    Description: The dispersal of rice (Oryza sativa) following domestication influenced massive social and cultural changes across South, East, and Southeast (SE) Asia. The history of dispersal across islands of SE Asia, and the role of Taiwan and the Austronesian expansion in this process remain largely unresolved. Here, we reconstructed the routes of dispersal of O. sativa ssp. japonica rice to Taiwan and the northern Philippines using whole-genome resequencing of indigenous rice landraces coupled with archaeological and paleoclimate data. Our results indicate that japonica rice found in the northern Philippines diverged from Indonesian landraces as early as 3,500 years before present (BP). In contrast, rice cultivated by the indigenous peoples of the Taiwanese mountains has complex origins. It comprises two distinct populations, each best explained as a result of admixture between temperate japonica that presumably came from northeast Asia, and tropical japonica from the northern Philippines and mainland SE Asia, respectively. We find that the temperate japonica component of these indigenous Taiwan populations diverged from northeast Asia subpopulations at about 2,600 BP, whereas gene flow from the northern Philippines had begun before ∼1,300  BP. This coincides with a period of intensified trade established across the South China Sea. Finally, we find evidence for positive selection acting on distinct genomic regions in different rice subpopulations, indicating local adaptation associated with the spread of japonica rice.

    Description: Motivation Personalized medicine aims at providing patient-tailored therapeutics based on multi-type data toward improved treatment outcomes. Chronotherapy that consists in adapting drug administration to the patient’s circadian rhythms may be improved by such approach. Recent clinical studies demonstrated large variability in patients’ circadian coordination and optimal drug timing. Consequently, new eHealth platforms allow the monitoring of circadian biomarkers in individual patients through wearable technologies (rest-activity, body temperature), blood or salivary samples (melatonin, cortisol) and daily questionnaires (food intake, symptoms). A current clinical challenge involves designing a methodology predicting from circadian biomarkers the patient peripheral circadian clocks and associated optimal drug timing. The mammalian circadian timing system being largely conserved between mouse and humans yet with phase opposition, the study was developed using available mouse datasets. Results We investigated at the molecular scale the influence of systemic regulators (e.g. temperature, hormones) on peripheral clocks, through a model learning approach involving systems biology models based on ordinary differential equations. Using as prior knowledge our existing circadian clock model, we derived an approximation for the action of systemic regulators on the expression of three core-clock genes: Bmal1, Per2 and Rev-Erbα. These time profiles were then fitted with a population of models, based on linear regression. Best models involved a modulation of either Bmal1 or Per2 transcription most likely by temperature or nutrient exposure cycles. This agreed with biological knowledge on temperature-dependent control of Per2 transcription. The strengths of systemic regulations were found to be significantly different according to mouse sex and genetic background.     Description: This article investigates the local economic cost of hosting refugees. Using administrative data in France, we show that the opening of small housing centers for refugees decreases the economic activity in hosting municipalities. We demonstrate that this downturn is related to a decline in the population by around 2% due to fewer people moving to hosting municipalities. We show that this avoidance behavior of natives results from prejudices, and is unlikely to be driven by a labor market supply shock from the arrival of refugees. We also estimate the aggregate cost of hosting refugees.

    Description: This paper plans to develop the optimal brain tumor classification model with diverse intelligent methods. The main phases of the proposed model are ‘(a) image pre-processing, (b) skull stripping, (c) tumor segmentation, (d) feature extraction and (e) classification’. At first, pre-processing of the image is performed by converting the image from red green blue to gray followed by median filtering. Further, skull stripping is done for removing the extra-meningeal tissue from the head image, which is done by Otsu thresholding. As the main contribution, the tumor segmentation is done by the optimized threshold-based tumor segmentation using multi-objective randomly updated beetle swarm and multi-verse optimization (RBS-MVO). The objective constraints considered for the segmentation of the tumor is entropy and variance. Next, the feature extraction techniques like gray level co-occurrence matrix, local binary pattern and gray-level run length matrix is accomplished to extract the set of features. The classification side uses the combination of neural network (NN) and deep learning model called convolutional neural network (CNN) for tumor classification. The extracted features are subjected to NN, and the segmented image is taken as input to CNN. In addition, the weight function of NN and hidden neurons of CNN is optimized by the RBS-MVO.

    Description: We apply a turbulence-regulated model of star formation to calculate the star formation rate (SFR) of dense star-forming clouds in simulations of jet–interstellar medium (ISM) interactions. The method isolates individual clumps and accounts for the impact of virial parameter and Mach number of the clumps on the star formation activity. This improves upon other estimates of the SFR in simulations of jet–ISM interactions, which are often solely based on local gas density, neglecting the impact of turbulence. We apply this framework to the results of a suite of jet–ISM interaction simulations to study how the jet regulates the SFR both globally and on the scale of individual star-forming clouds. We find that the jet strongly affects the multiphase ISM in the galaxy, inducing turbulence and increasing the velocity dispersion within the clouds. This causes a global reduction in the SFR compared to a simulation without a jet. The shocks driven into clouds by the jet also compress the gas to higher densities, resulting in local enhancements of the SFR. However, the velocity dispersion in such clouds is also comparably high, which results in a lower SFR than would be observed in galaxies with similar gas mass surface densities and without powerful radio jets. We thus show that both local negative and positive jet feedback can occur in a single system during a single jet event, and that the SFR in the ISM varies in a complicated manner that depends on the strength of the jet–ISM coupling and the jet break-out time-scale.

    Description: Pseudomonas aeruginosa possesses one of the most complex bacterial regulatory networks, which largely contributes to its success as a pathogen. However, most of its transcription factors (TFs) are still uncharacterized and the potential intra-species variability in regulatory networks has been mostly ignored so far. Here, we used DAP-seq to map the genome-wide binding sites of all 55 DNA-binding two-component systems (TCSs) response regulators (RRs) across the three major P. aeruginosa lineages. The resulting networks encompass about 40% of all genes in each strain and contain numerous new regulatory interactions across most major physiological processes. Strikingly, about half of the detected targets are specific to only one or two strains, revealing a previously unknown large functional diversity of TFs within a single species. Three main mechanisms were found to drive this diversity, including differences in accessory genome content, as exemplified by the strain-specific plasmid in IHMA87 outlier strain which harbors numerous binding sites of conserved chromosomally-encoded RRs. Additionally, most RRs display potential auto-regulation or RR-RR cross-regulation, bringing to light the vast complexity of this network. Overall, we provide the first complete delineation of the TCSs regulatory network in P. aeruginosa that will represent an important resource for future studies on this pathogen.

    Description: The many unusual properties of the enigmatic AT2018cow suggested that at least some subset of the empirical class of fast blue optical transients (FBOTs) represents a genuinely new astrophysical phenomenon. Unfortunately, the intrinsic rarity and fleeting nature of these events have made it difficult to identify additional examples early enough to acquire the observations necessary to constrain theoretical models. We present here the Zwicky Transient Facility discovery of AT2020xnd (ZTF20acigmel, the ‘Camel’) at z = 0.243, the first unambiguous AT2018cow analogue to be found and confirmed in real time. AT2018cow and AT2020xnd share all key observational properties: a fast optical rise, sustained high photospheric temperature, absence of a second peak attributable to ejection of a radioactively heated stellar envelope, extremely luminous radio, millimetre, and X-ray emission, and a dwarf-galaxy host. This supports the argument that AT2018cow-like events represent a distinct phenomenon from slower-evolving radio-quiet supernovae, likely requiring a different progenitor or a different central engine. The sample properties of the four known members of this class to date disfavour tidal disruption models but are consistent with the alternative model of an accretion powered jet following the direct collapse of a massive star to a black hole. Contextual filtering of alert streams combined with rapid photometric verification using multiband imaging provides an efficient way to identify future members of this class, even at high redshift.

    Description: We present the results from an analysis of deep Herschel far-infrared (far-IR) observations of the edge-on disc galaxy NGC 3079. The point spread function-cleaned Photodetector Array Camera and Spectrometer (PACS) images at 100 and 160 µm display a 25 × 25 kpc2 X-shape structure centred on the nucleus that is similar in extent and orientation to that seen in H α, X-rays, and the far-ultraviolet. One of the dusty filaments making up this structure is detected in the Spectral and Photometric Imaging Receiver 250 µm map out to ∼25 kpc from the nucleus. The match between the far-IR filaments and those detected at other wavelengths suggests that the dusty material has been lifted out of the disc by the same large-scale galactic wind that has produced the other structures in this object. A closer look at the central 10 × 10 kpc2 region provides additional support for this scenario. The dust temperatures traced by the 100–160 µm flux ratios in this region are enhanced within a biconical region centred on the active galactic nucleus, aligned along the minor axis of the galaxy, and coincident with the well-known double-lobed cm-wave radio structure and H α–X-ray nuclear superbubbles. PACS imaging spectroscopy of the inner 6 kpc region reveals broad [C ii] 158 µm emission line profiles and OH 79 µm absorption features along the minor axis of the galaxy with widths well in excess of those expected from beam smearing of the disc rotational motion. This provides compelling evidence that the cool material traced by the [C ii] and OH features directly interacts with the nuclear ionized and relativistic outflows traced by the H α, X-ray, and radio emission.

    Description: mBodyMap is a curated database for microbes across the human body and their associations with health and diseases. Its primary aim is to promote the reusability of human-associated metagenomic data and assist with the identification of disease-associated microbes by consistently annotating the microbial contents of collected samples using state-of-the-art toolsets and manually curating the meta-data of corresponding human hosts. mBodyMap organizes collected samples based on their association with human diseases and body sites to enable cross-dataset integration and comparison. To help users find microbes of interest and visualize and compare their distributions and abundances/prevalence within different body sites and various diseases, the mBodyMap database is equipped with an intuitive interface and extensive graphical representations of the collected data. So far, it contains a total of 63 148 runs, including 14 401 metagenomes and 48 747 amplicons related to health and 56 human diseases, from within 22 human body sites across 136 projects. Also available in the database are pre-computed abundances and prevalence of 6247 species (belonging to 1645 genera) stratified by body sites and diseases. mBodyMap can be accessed at: https://mbodymap.microbiome.cloud.

    Description: PhylomeDB is a unique knowledge base providing public access to minable and browsable catalogues of pre-computed genome-wide collections of annotated sequences, alignments and phylogenies (i.e. phylomes) of homologous genes, as well as to their corresponding phylogeny-based orthology and paralogy relationships. In addition, PhylomeDB trees and alignments can be downloaded for further processing to detect and date gene duplication events, infer past events of inter-species hybridization and horizontal gene transfer, as well as to uncover footprints of selection, introgression, gene conversion, or other relevant evolutionary processes in the genes and organisms of interest. Here, we describe the latest evolution of PhylomeDB (version 5). This new version includes a newly implemented web interface and several new functionalities such as optimized searching procedures, the possibility to create user-defined phylome collections, and a fully redesigned data structure. This release also represents a significant core data expansion, with the database providing access to 534 phylomes, comprising over 8 million trees, and homology relationships for genes in over 6000 species. This makes PhylomeDB the largest and most comprehensive public repository of gene phylogenies. PhylomeDB is available at http://www.phylomedb.org.

The website provides integrated tools for visualizing, comparing, analyzing, and sharing both publicly available and user-generated genomic datasets. Data highlights this year include a collection of easily accessible public hub assemblies on new organisms, now featuring BLAT alignment and PCR capabilities, and new and updated clinical tracks (gnomAD, DECIPHER, CADD, REVEL). We introduced a new Track Sets feature and enhanced variant displays to aid in the interpretation of clinical data.     Description: Sequence compositions of nucleic acids and proteins have significant impact on gene expression, RNA stability, translation efficiency, RNA/protein structure and molecular function, and are associated with genome evolution and adaptation across all kingdoms of life. Therefore, a devoted resource of sequence compositions and associated features is fundamentally crucial for a wide range of biological research. Here, we present CompoDynamics (https://ngdc.cncb.ac.cn/compodynamics/), a comprehensive database of sequence compositions of coding sequences (CDSs) and genomes for all kinds of species. Taking advantage of the exponential growth of RefSeq data, CompoDynamics presents a wealth of sequence compositions (nucleotide content, codon usage, amino acid usage) and derived features (coding potential, physicochemical property and phase separation) for 118 689 747 high-quality CDSs and 34 562 genomes across 24 995 species. Additionally, interactive analytical tools are provided to enable comparative analyses of sequence compositions and molecular features across different species and gene groups. Collectively, CompoDynamics bears the great potential to better understand the underlying roles of sequence composition dynamics across genes and genomes, providing a fundamental resource in support of a broad spectrum of biological studies.

    Description: The fishery for Northern Atlantic cod (Gadus morhua) off Newfoundland and Labrador, Eastern Canada, presents the most spectacular case of an exploited stock crashed in a few decades by an industrial bottom trawl fishery under a seemingly sophisticated management regime after half a millennium of sustainable fishing. The fishery, which had generated annual catches of 100000 to 200000 tonnes from the beginning of the 16th century to the 1950s,  peaked in 1968 at 810000 tonnes, followed by a devastating collapse and closure 24 years later. Since then, stock recovery may have been hindered by premature openings, with vessels targeting the remains of the cod population. Previous research paid little attention towards using multicentury time series to inform sustainable catches and recovery plans. Here, we show that a simple stock assessment model can be used to model the cod population trajectory for the entire period from 1508 to 2019 for which catch estimates are available. The model suggests that if fishing effort and mortality had been stabilized in the 1980s,  precautionary annual yields of about 200000 tonnes could have been sustained. Our analysis demonstrates the value of incorporating prior knowledge to counteract shifting baseline effects on reference points and contemporary perceptions of historical stock status.

    Description: Spectroscopy from the final internal data release of the Gaia-ESO Survey (GES) has been combined with Gaia EDR3 to assign membership probabilities to targets observed towards 63 Galactic open clusters and 7 globular clusters. The membership probabilities are based chiefly on maximum likelihood modelling of the 3D kinematics of the targets, separating them into cluster and field populations. From 43211 observed targets, 13985 are identified as highly probable cluster members (P 〉 0.9), with an average membership probability of 0.993. The addition of GES radial velocities successfully drives down the fraction of false positives and we achieve better levels of discrimination in most clusters over the use of astrometric data alone, especially those at larger distances. Since the membership selection is almost purely kinematic, the union of this catalogue with GES and Gaia is ideal for investigating the photometric and chemical properties of clusters as a function of stellar mass, age and Galactic position.

    Description: We study gravitational lensing of gravitational waves from compact object binaries as a probe of compact dark matter (DM) objects such as primordial black holes. Assuming a point mass lens, we perform parameter estimation of lensed gravitational wave signals from compact object binaries to determine the detectability of the lens with ground based laser interferometers. Then, considering binary populations that LIGO-Virgo has been probing, we derive a constraint on the abundance of compact DM from non-observation of lensed events. We find that the LIGO-Virgo observations imply that compact objects heavier than Ml = 200 M⊙ can not constitute all DM and less than $40{{ m per cent}}$ of DM can be in compact objects heavier than Ml = 400 M⊙. We also show that the DM fraction in compact objects can be probed by LIGO in its final sensitivity for Ml 〉 40 M⊙ reaching $2{{ m per cent}}$ of the DM abundance at Ml 〉 200 M⊙, and by ET for Ml 〉 1 M⊙ reaching DM fraction as low as 7 × 10−5 at Ml 〉 40 M⊙.

    Description: Detailed spectropolarimetric studies may hold the key to probing the explosion mechanisms and the progenitor scenarios of Type Ia supernovae (SNe Ia). We present multi-epoch spectropolarimetry and imaging polarimetry of SN 2019ein, an SN Ia showing high expansion velocities at early phases. The spectropolarimetry sequence spans from ∼−11 to +10 days relative to peak brightness in the B-band. We find that the level of the continuum polarization of SN 2019ein, after subtracting estimated interstellar polarization, is in the range 0.0–0.3%, typical for SNe Ia. The polarization position angle remains roughly constant before and after the SN light-curve peak, implying that the inner regions share the same axisymmetry as the outer layers. We observe high polarization ($sim 1\%$) across both the Si ii λ6355 and Ca ii near-infrared triplet features. These two lines also display complex polarization modulations. The spectropolarimetric properties of SN 2019ein rule out a significant departure from spherical symmetry of the ejecta for up to a month after the explosion. These observations disfavour merger-induced and double-detonation models for SN 2019ein. The imaging polarimetry shows weak evidence for a modest increase in polarization after ∼20 days since the B-band maximum. If this rise is real and is observed in other SNe Ia at similar phases, we may have seen, for the first time, an aspherical interior similar to what has been previously observed for SNe IIP. Future polarization observations of SNe Ia extending to post-peak epochs will help to examine the inner structure of the explosion.

    Description: Summary We deployed a seismic network near the source region of the 2017 Mw 6.5 Jiuzhaigou earthquake to monitor aftershock activity and to investigate the local fault structure. An aftershock deployment of Array of small Arrays (AsA) and a Geometric Mean Envelop (GME) algorithm are adopted to enhance detection performance. We also adopt a set of association, relocation, and matched-filter techniques to obtain a detailed regional catalog. 16,742 events are detected and relocated, including 1,279 aftershocks following the Mw 4.8 aftershock. We develop a joint inversion algorithm utilizing locations of event clusters and focal mechanisms to determine the geometry of planar faults. Six segments were finally determined, in which three segments are related to the Huya fault reflecting a change in fault dip direction near the mainshock hypocenter, while the other segments reflect branches showing orthogonal and conjugate geometries with the Huya fault. Aftershocks were active on branching faults between the Huya and Minjiang faults indicating that the mainshock may have ruptured both major faults. We also resolve a fault portion with ‘weak strength’ near the mainshock hypocenter, which is characterized by limited co-seismic slips, concentrated afterslip, low aftershock activities, high b-value, and high sensitivity to stress changes. These phenomena can be explained by fault frictional properties at conditional stable sliding status, which may be related to the localized high pore-fluid pressure produced by the fluid intrusion.

    Description: Over the past decade, studies of dust in the Andromeda galaxy (M31) have shown radial variations in the dust emissivity index (β). Understanding the astrophysical reasons behind these radial variations may give clues about the chemical composition of dust grains, their physical structure, and the evolution of dust. We use 12CO(J=1-0) observations taken by the Combined Array for Research in Millimeter Astronomy (CARMA) and dust maps derived from Herschel images, both with an angular resolution of 8″ and spatial resolution of 30 pc, to study variations in β across an area of ≈ 18.6 kpc2 in M31. We extract sources, which we identify as molecular clouds, by applying the astrodendro algorithm to the 12CO and dust maps, which as a byproduct allows us to compare continuum emission from dust and CO emission as alternative ways of finding molecular clouds. We then use these catalogues to investigate whether there is evidence that β is different inside and outside molecular clouds. Our results confirm the radial variations of β seen in previous studies. However, we find little difference between the average β inside molecular clouds compared to outside molecular clouds, in disagreement with models which predict an increase of β in dense environments. Finally, we find some clouds traced by dust with very little CO which may be either clouds dominated by atomic gas or clouds of molecular gas that contain little CO.

    Description: Magnetars, the likely sources of Fast Radio Bursts (FRBs), produce both steady highly relativistic magnetized winds, and occasional ejection events. We demonstrate that the requirement of conservation of the magnetic flux dominates the overall dynamics of magnetic explosions. This is missed in conventional hydrodynamic models of the ejections as expanding shell with parametrically added magnetic field, as well as one-dimensional models of magnetic disturbances. Magnetic explosions from magnetars come into force balance with the pre-flare wind close to the light cylinder. They are then advected quietly with the wind, or propagate as electromagnetic disturbances. No powerful shock waves are generated in the wind.

    Description: To reduce and analyse astronomical images, astronomers can rely on a wide range of libraries providing low-level implementations of legacy algorithms. However, combining these routines into robust and functional pipelines requires a major effort which often ends up in instrument-specific and poorly maintainable tools, yielding products that suffer from a low-level of reproducibility and portability. In this context, we present prose, a Python framework to build modular and maintainable image processing pipelines. Built for astronomy, it is instrument-agnostic and allows the construction of pipelines using a wide range of building blocks, pre-implemented or user-defined. With this architecture, our package provides basic tools to deal with common tasks such as automatic reduction and photometric extraction. To demonstrate its potential, we use its default photometric pipeline to process 26 TESS candidates follow-up observations and compare their products to the ones obtained with AstroImageJ, the reference software for such endeavors. We show that prose produces light curves with lower white and red noise while requiring less user interactions and offering richer functionalities for reporting.

    Description: Summary The numerical simulation of seismic wave propagation in realistic heterogeneous media, as sedimentary basins, is a key element of seismic hazard estimation. Many numerical methods in two dimensions are based on unstructured triangular meshes and explicit time schemes. However, the presence of thin layers and tangential stratigraphic contacts in sedimentary basins entails poorly shaped mesh elements: some triangle heights are extremely small compared to the edge lengths, which requires small time steps in the simulations and thus leads to prohibitive computation times. We compare manual and automatic geological model simplification techniques to modify problematic areas of the domain, so as to improve the quality of the triangulated mesh. We modify the shape and the connectivity between rock units in the basin, with the objective to reduce the computation time without significantly changing the physical response of the geological medium. These simplification techniques are applied in an investigation of site effects in the lower Var valley, a densely urbanized area located near the city of Nice (South-East of France). Numerical simulations of plane wave propagation in a heterogeneous 2D profile are carried out with a discontinuous Galerkin finite element method. Five simplified meshes are generated and the impacts of the simplifications are analyzed in comparison to the reference model. We compare the time solutions and the transfer functions obtained on the surface of the basin. The results show that the simplification procedures, in particular automatic modifications of the model, yield a significant performance gain, with a ratio higher than 55, while having a negligible impact on the ground motion response.

    Description: Background To observe a long-term prognosis in late-onset multiple acyl-coenzyme-A dehydrogenation deficiency(MADD) patients and to determine whether riboflavin should be administrated in the long-term and high-dosage manner. Methods We studied the clinical, pathological and genetic features of 110 patients with late-onset MADD in a single neuromuscular center. The plasma riboflavin levels and a long-term follow-up were performed. Results Fluctuating proximal muscle weakness, exercise intolerance and dramatic responsiveness to riboflavin treatment were essential clinical features for all 110 MADD patients. Among them, we identified 106 cases with ETFDH variants, 1 case with FLAD1 variants and 3 cases without causal variants. On muscle pathology, fibers with cracks, atypical ragged red fibers(aRRFs) and diffuse decrease of SDH activity were the distinctive features of these MADD patients. The plasma riboflavin levels before treatment were significantly decreased in these patients as compared to healthy controls. Among 48 MADD patients with a follow-up of 6.1 years on average, 31 patients were free of muscle weakness recurrence, while 17 patients had episodes of slight muscle weakness upon riboflavin withdrawal, but recovered after retaking a small-dose of riboflavin for a short-term. Multivariate Cox regression analysis showed vegetarian diet and masseter weakness were independent risk factors for muscle weakness recurrence. Conclusion Fibers with cracks, aRRFs and diffuse decreased SDH activity distinguish MADD from other genotypes of lipid storage myopathy. For late-onset MADD, increased fatty acid oxidation and reduced riboflavin levels can induce episodes of muscle symptoms, which can be treated by short-term and small-dose of riboflavin therapy.

    Description: We describe a modified version of the nbody6 code for simulating star clusters which greatly improves computational efficiency while sacrificing little in the way of accuracy. The distant force calculator is replaced by a GPU-enabled Barnes-Hut code, and integration is done with a standard leap frog scheme. Short-range forces continue to use the CPU-based fourth-order Hermite predictor-corrector scheme of nbody6. Our code outperforms nbody6 for systems with more than 3 × 105 particles and runs more than a factor 2 faster for systems of 106 particles with similar energy conservation. Our code should be useful for simulating realistic dense stellar clusters, such as globular clusters or galactic nuclei.

    Description: Epigenome-Wide Association Study (EWAS) has become a standard strategy to discover DNA methylation variation of different phenotypes. Since 2018, we have developed EWAS Atlas and EWAS Data Hub to integrate a growing volume of EWAS knowledge and data, respectively. Here, we present EWAS Open Platform (https://ngdc.cncb.ac.cn/ewas) that includes EWAS Atlas, EWAS Data Hub and the newly developed EWAS Toolkit. In the current implementation, EWAS Open Platform integrates 617 018 high-quality EWAS associations from 910 publications, covering 51 phenotypes, 275 diseases and 104 environmental factors. It also provides well-normalized DNA methylation array data and the corresponding metadata from 115 852 samples, which involve 707 tissues, 218 cell lines and 528 diseases. Taking advantage of integrated knowledge and data in EWAS Atlas and EWAS Data Hub, EWAS Open Platform equips with EWAS Toolkit, a powerful one-stop site for EWAS enrichment, annotation, and knowledge network construction and visualization. Collectively, EWAS Open Platform provides open access to EWAS knowledge, data and toolkit and thus bears great utility for a broader range of relevant research.

These mostly reside in galaxy centres (Rgal 〈 1 kpc), or, specifically, environments of high gas surface density; log(Σgas/M⊙ pc−2) ∼ 2.5 (measured on kpc-scales). Lastly, we compare to a sample of literature measurements for Ptherm and Prad to investigate how dominant pressure term transitions over around 5 dex in spatial dynamic range and 10 dex in pressure.

    Description: Summary Whole genome assembly (WGA) of bacterial genomes with short reads is a quite common task as DNA sequencing has become cheaper with the advances of its technology. The process of assembling a genome has no absolute golden standard and it requires to perform a sequence of steps each of which can involve combinations of many different tools. However, the quality of the final assembly is always strongly related to the quality of the input data. With this in mind we built WGA-LP, a package that connects state-of-the-art programs for microbial analysis and novel scripts to check and improve the quality of both samples and resulting assemblies. WGA-LP, with its conservative decontamination approach, has shown to be capable of creating high quality assemblies even in the case of contaminated reads.     Description: Summary The M=8.1, April 1st, 2014 Iquique earthquake, which broke part of the northern Chile seismic gap, was preceded by a strong foreshock sequence starting early January 2014. The reported analysis of the continuous records of the nearby GPS stations from the IPOC North Chili array lead to contradictory results concerning the existence and location of slow slip events (SSE) on the interplate contact. Resolving this controversy is an important issue, as although many SSEs are reported in subduction zones, only a few were found to be precursory to large earthquakes. Here we show that the records of a long base tiltmeter installed near Iquique, when corrected for coseismic steps, long term drift, tidal signals, and oceanic and atmospheric loading, show significant residual signals. These can be modelled with a sequence of four SSEs located close to Iquique. Their signature was already reported on some GPS stations, but their source was then characterized with a very low resolution in time and space, leading to contradicting models. With the tilt records, we can rule out the previously proposed models with a single large SSE closer to the mainshock. Combining tilt with GPS records greatly improves the resolution of GPS alone, and one could locate their sources 100 to 180 km south-southeast to the mainshock epicenter, with moment magnitudes between 5.8 and 6.2, at the edge of the main aftershock asperities. These moderate SSEs thus did not directly trigger the mainshock, but contributed to trigger the main foreshock and the main aftershock. Only the sensitivity and resolution of the tiltmeter, added to the GPS records, allowed us to describe with unprecedented accuracy this precursory process as a cascade of cross-triggered, short term aseismic slip events and earthquakes on the interplate contact. This three months of precursory activation appears to be the final acceleration burst of a weaker, longer term SSE which started mid-2013, already reported, with a moment release history which we could quantify. From the methodological point of view, our study takes advantage of an interesting complementarity of tilt and GPS measurements, due to their different dependence in distance to the source of strain, which turns out to be very efficient for resolving location and moment of strain sources, even when both instruments are close to each other. It finally demonstrates the efficient removal of sequences of small or even undetected coseismic steps from high resolution tilt record signal in order to retrieve the purely aseismic signal, a presently impossible task for high time resolution GPS records due to low signal to noise.

    Description: The presence of planetary material in white dwarf atmospheres, thought to be accreted from a dusty debris disc produced via the tidal disruption of a planetesimal, is common. Approximately 5 per cent of these discs host a co-orbital gaseous component detectable via emission from atomic transitions  –  usually the 8600 Å Ca ii triplet. These emission profiles can be highly variable in both morphology and strength. Furthermore, the morphological variations in a few systems have been shown to be periodic, likely produced by an apsidally precessing asymmetric disc. Of the known gaseous debris discs, that around HE 1349–2305 has the most rapidly evolving emission-line morphology, and we present updated spectroscopy of the Ca ii triplet of this system. The additional observations show that the emission-line morphologies vary periodically and consistently, and we constrain the period to two aliases of 459 ± 3 and 502 ± 3 d. We produce images of the Ca ii triplet emission from the disc in velocity space using Doppler tomography  –  only the second such imaging of a white dwarf debris disc. We suggest that the asymmetric nature of these velocity images is generated by gas moving on eccentric orbits with radially dependent excitation conditions via photoionization from the white dwarf. We also obtained short-cadence (≃4 min) spectroscopy to search for variability on the time-scale of the disc’s orbital period (≃hours) due to the presence of a planetesimal, and rule out variability at a level of ≃1.4 per cent.

    Description: One of the most powerful and commonly used approaches for detecting local adaptation in the genome is the identification of extreme allele frequency differences between populations. In this article, we present a new maximum likelihood method for finding regions under positive selection. It is based on a Gaussian approximation to allele frequency changes and it incorporates admixture between populations. The method can analyze multiple populations simultaneously and retains power to detect selection signatures specific to ancestry components that are not representative of any extant populations. Using simulated data, we compare our method to related approaches, and show that it is orders of magnitude faster than the state-of-the-art, while retaining similar or higher power for most simulation scenarios. We also apply it to human genomic data and identify loci with extreme genetic differentiation between major geographic groups. Many of the genes identified are previously known selected loci relating to hair pigmentation and morphology, skin, and eye pigmentation. We also identify new candidate regions, including various selected loci in the Native American component of admixed Mexican-Americans. These involve diverse biological functions, such as immunity, fat distribution, food intake, vision, and hair development.

    Description: The distribution of stellar metallicities within and across galaxies is an excellent relic of the chemical evolution across cosmic time. We present a detailed analysis of spatially resolved stellar populations based on 〉2.6 million spatial bins from 7439 nearby galaxies in the Sloan Digital Sky Survey-IV (SDSS-IV) Mapping Nearby Galaxies at APO (MaNGA) survey. To account for accurate inclination corrections, we derive an equation for morphology-dependent determination of galaxy inclinations. Our study goes beyond the well-known global mass–metallicity relation and radial metallicity gradients by providing a statistically sound exploration of local relations between stellar metallicity [Z/H], stellar surface mass density Σ⋆, and galactocentric distance in the global mass–morphology plane. We find a significant resolved mass density–metallicity relation $rSigma _star ZR$ for galaxies of all types and masses above $10^{9.8}, mathrm{M_odot }$. Different radial distances make an important contribution to the spread of the relation. Particularly, in low- and intermediate-mass galaxies, we find that at fixed Σ⋆ metallicity increases with radius independently of morphology. For high masses, this radial dependence is only observed in high Σ⋆ regions of spiral galaxies. This result calls for a driver of metallicity, in addition to Σ⋆ that promotes chemical enrichment in the outer parts of galaxies more strongly than in the inner parts. We discuss gas accretion, outflows, recycling, and radial migration as possible scenarios.

    Description: Brain is the central organ of the nervous system and any brain disease can seriously affect human health. Here we present BrainBase (https://ngdc.cncb.ac.cn/brainbase), a curated knowledgebase for brain diseases that aims to provide a whole picture of brain diseases and associated genes. Specifically, based on manual curation of 2768 published articles along with information retrieval from several public databases, BrainBase features comprehensive collection of 7175 disease–gene associations spanning a total of 123 brain diseases and linking with 5662 genes, 16 591 drug–target interactions covering 2118 drugs/chemicals and 623 genes, and five types of specific genes in light of expression specificity in brain tissue/regions/cerebrospinal fluid/cells. In addition, considering the severity of glioma among brain tumors, the current version of BrainBase incorporates 21 multi-omics datasets, presents molecular profiles across various samples/conditions and identifies four groups of glioma featured genes with potential clinical significance. Collectively, BrainBase integrates not only valuable curated disease–gene associations and drug–target interactions but also molecular profiles through multi-omics data analysis, accordingly bearing great promise to serve as a valuable knowledgebase for brain diseases.

    Description: In the previous numerical study, we find the blob formation and ejection in the presence of magnetic reconnection in the environment of the hot flow of the accretion disc. Based on those encouraging results, in the present work, we calculate the energy and the spectrum of the emission in the different bands around sagittarius A* (Sgr A*). We assume the electrons in the magnetic reconnection region are non-thermal and emit synchrotron radiation. The electrons in the other region are thermal, which follows the thermal distribution, and the thermal electron emission mechanism is thermal synchrotron radiation. During the whole process of the magnetic evolution and reconnection, we find two peaks in the temporal light curve in the recently observed radio frequencies (230 and 43 GHz) and near-infrared (NIR) wavelengths (3.8 and 2.2 μm). Although the light curve of the NIR band is most prominent in a single peak. The first peak appears because of the blob in the plasma flow, which is formed due to the magnetic reconnection. The second peak appears due to the production of the non-thermal electrons with the evolution of the magnetic flux. Both peaks reach luminosity of more than 1026 erg s−1 for a single plasmoid/blob. For the NIR band, the highest luminosity can reach more than 1028 erg s−1. These luminosities can be high for the large simulation area and the stronger magnetic field with the multiple blobs. We infer that the observed flares are a group of magnetic reconnection phenomena, not a single one.

    Description: We present the first characterization of the circumgalactic medium of Ly α emitters (LAEs), using a sample of 96 z ≈ 3.3 LAEs detected with the VLT/MUSE in fields centred on eight bright background quasars. The LAEs have low Ly α luminosities ($sim 10^{42}, ext{erg}, ext{s}^{-1}$) and star formation rates (SFRs) $sim 1~ext{M}_odot , ext{yr}^{-1}$, which for main-sequence galaxies correspond to stellar masses of only $sim 10^{8.6}, ext{M}_odot$. The median transverse distance between the LAEs and the quasar sightlines is 165 proper kpc (pkpc). We stacked the high-resolution quasar spectra and measured significant excess H i and C iv absorption near the LAEs out to 500 $ext{km}, ext{s}^{-1}$ and at least ≈250 pkpc (corresponding to ≈7 virial radii). At $lesssim 30~ext{km}, ext{s}^{-1}$ from the galaxies, the median H i and C iv optical depths are enhanced by an order of magnitude. The absorption is significantly stronger around the ≈1/3 of our LAEs that are part of ‘groups’, which we attribute to the large-scale structures in which they are embedded. We do not detect any strong dependence of either the H i or C iv absorption on transverse distance (over the range ≈50–250 pkpc), redshift, or the properties of the Ly α emission line (luminosity, full width at half-maximum, or equivalent width). However, for H i, but not C iv, the absorption at $lesssim 100, ext{km}, ext{s}^{-1}$ from the LAE does increase with the SFR. This suggests that LAEs surrounded by more H i tend to have higher SFRs.

    Description: Establishing an RNA-associated interaction repository facilitates the system-level understanding of RNA functions. However, as these interactions are distributed throughout various resources, an essential prerequisite for effectively applying these data requires that they are deposited together and annotated with confidence scores. Hence, we have updated the RNA-associated interaction database RNAInter (RNA Interactome Database) to version 4.0, which is freely accessible at http://www.rnainter.org or http://www.rna-society.org/rnainter/. Compared with previous versions, the current RNAInter not only contains an enlarged data set, but also an updated confidence scoring system. The merits of this 4.0 version can be summarized in the following points: (i) a redefined confidence scoring system as achieved by integrating the trust of experimental evidence, the trust of the scientific community and the types of tissues/cells, (ii) a redesigned fully functional database that enables for a more rapid retrieval and browsing of interactions via an upgraded user-friendly interface and (iii) an update of entries to 〉47 million by manually mining the literature and integrating six database resources with evidence from experimental and computational sources. Overall, RNAInter will provide a more comprehensive and readily accessible RNA interactome platform to investigate the regulatory landscape of cellular RNAs.

    Description: Up to now, WASP-12b is the only hot Jupiter confirmed to have a decaying orbit. The case of WASP-43b is still under debate. Recent studies preferred or ruled out the orbital decay scenario, but further precise transit timing observations are needed to definitively confirm or refute the period change of WASP-43b. This possibility is given by the Transiting Exoplanet Survey Satellite (TESS) space telescope. In this work, we used the available TESS data, multicolour photometry data obtained with the Multicolor Simultaneous Camera for studying Atmospheres of Transiting exoplanets 2 (MuSCAT2) and literature data to calculate the period change rate of WASP-43b and to improve its precision, and to refine the parameters of the WASP-43 planetary system. Based on the observed-minus-calculated data of 129 mid-transit times in total, covering a time baseline of about 10 yr, we obtained an improved period change rate of $dot{P} = -0.6 pm 1.2$ ms yr−1 that is consistent with a constant period well within 1σ. We conclude that new TESS and MuSCAT2 observations confirm no detection of WASP-43b orbital decay.

    Description: Liquid–liquid phase separation (LLPS) is critical for assembling membraneless organelles (MLOs) such as nucleoli, P-bodies, and stress granules, which are involved in various physiological processes and pathological conditions. While the critical role of RNA in the formation and the maintenance of MLOs is increasingly appreciated, there is still a lack of specific resources for LLPS-related RNAs. Here, we presented RPS (http://rps.renlab.org), a comprehensive database of LLPS-related RNAs in 20 distinct biomolecular condensates from eukaryotes and viruses. Currently, RPS contains 21,613 LLPS-related RNAs with three different evidence types, including ‘Reviewed’, ‘High-throughput’ and ‘Predicted’. RPS provides extensive annotations of LLPS-associated RNA properties, including sequence features, RNA structures, RNA–protein/RNA–RNA interactions, and RNA modifications. Moreover, RPS also provides comprehensive disease annotations to help users to explore the relationship between LLPS and disease. The user-friendly web interface of RPS allows users to access the data efficiently. In summary, we believe that RPS will serve as a valuable platform to study the role of RNA in LLPS and further improve our understanding of the biological functions of LLPS.

There has also been recognition of the complexity of the interactions between elevated CO2 and other environmental factors and this has seen an upsurge in climate change research involving multifactorial experiments. In particular, the interaction of ocean acidification with global warming resulting from the increasing greenhouse effect has been investigated. There has also been research on acidification and warming effects in inland water plankton. These, combined with novel experimental techniques and long term studies of genetic adaptation, are providing better insights to plankton biology and communities in a future world.

    Description: The state-space assessment model (SAM) is extended by allowing a functional relationship between observation variance and the corresponding prediction. An estimated relationship between observation variance and predicted value for each individual observation allows the model to assign smaller (or larger) variance to predicted larger log-observations. This relation is different from the usual assumption of constant variance of log-observations within age groups. The prediction–variance link is implemented and compared to the usual constant variance assumption for the official assessments of North East Arctic cod and haddock.     Description: We present deep Jansky Very Large Array observations at 1.4 and 2.7 GHz (full polarization), as well as optical OmegaWINGS/WINGS and X-ray observations of two extended radio galaxies in the IIZW108 galaxy cluster at z = 0.04889. They show a bent tail morphology in agreement with a radio lobed galaxy falling into the cluster potential. Both galaxies are found to possess properties comparable with narrow-angle tail galaxies in the literature even though they are part of a low mass cluster. We find a spectral index steepening and an increase in fractional polarization through the galaxy jets and an ordered magnetic field component mostly aligned with the jet direction. This is likely caused by either shear due to the velocity difference of the intracluster medium and the jet fluid and/or magnetic draping of the intracluster medium across the galaxy jets. We find clear evidence that one source is showing two active galactic nuclei (AGN) outbursts from which we expect the AGN has never turned off completely. We show that pure standard electron cooling cannot explain the jet length. We demonstrate therefore that these galaxies can be used as a laboratory to study gentle re-acceleration of relativistic electrons in galaxy jets via transition from laminar to turbulent motion.

    Description: With high-quality data from programs like the Hubble Frontier Fields, cluster lensing has reached the point that models are dominated by systematic rather than statistical uncertainties. We introduce a Bayesian framework to quantify systematic effects by determining how different lens modelling choices affect the results. Our framework includes a new two-sample test for quantifying the difference between posterior probability distributions that are sampled by methods like Monte Carlo Markov chains. We use the framework to examine choices related to the selection and treatment of cluster member galaxies in two of the Frontier Field clusters: Abell 2744 and MACS J0416.1–2403. When selecting member galaxies, choices about depth and area affect the models; we find that model results are robust for an I-band magnitude limit of mlim ≥ 22.5 mag and a radial cut of rlim ≥ 90 arcsec (from the centre of the field), although the radial limit likely depends on the spatial extent of lensed images. Mass is typically assigned to galaxies using luminosity/mass scaling relations. We find that the slopes of the scaling relations can have significant effects on lens model parameters but only modest effects on lensing magnifications. Interestingly, scatter in the scaling relations affects the two fields differently. This analysis illustrates how our framework can be used to analyse lens modelling choices and guide future cluster lensing programs.

    Description: Proteome-pI 2.0 is an update of an online database containing predicted isoelectric points and pKa dissociation constants of proteins and peptides. The isoelectric point—the pH at which a particular molecule carries no net electrical charge—is an important parameter for many analytical biochemistry and proteomics techniques. Additionally, it can be obtained directly from the pKa values of individual charged residues of the protein. The Proteome-pI 2.0 database includes data for over 61 million protein sequences from 20 115 proteomes (three to four times more than the previous release). The isoelectric point for proteins is predicted by 21 methods, whereas pKa values are inferred by one method. To facilitate bottom-up proteomics analysis, individual proteomes were digested in silico with the five most commonly used proteases (trypsin, chymotrypsin, trypsin + LysC, LysN, ArgC), and the peptides’ isoelectric point and molecular weights were calculated. The database enables the retrieval of virtual 2D-PAGE plots and customized fractions of a proteome based on the isoelectric point and molecular weight. In addition, isoelectric points for proteins in NCBI non-redundant (nr), UniProt, SwissProt, and Protein Data Bank are available in both CSV and FASTA formats.     Description: The CST complex (CTC1-STN1-TEN1) has been shown to inhibit telomerase extension of the G-strand of telomeres and facilitate the switch to C-strand synthesis by DNA polymerase alpha-primase (pol α-primase). Recently the structure of human CST was solved by cryo-EM, allowing the design of mutant proteins defective in telomeric ssDNA binding and prompting the reexamination of CST inhibition of telomerase. The previous proposal that human CST inhibits telomerase by sequestration of the DNA primer was tested with a series of DNA-binding mutants of CST and modeled by a competitive binding simulation. The DNA-binding mutants had substantially reduced ability to inhibit telomerase, as predicted from their reduced affinity for telomeric DNA. These results provide strong support for the previous primer sequestration model. We then tested whether addition of CST to an ongoing processive telomerase reaction would terminate DNA extension. Pulse-chase telomerase reactions with addition of either wild-type CST or DNA-binding mutants showed that CST has no detectable ability to terminate ongoing telomerase extension in vitro. The same lack of inhibition was observed with or without pol α-primase bound to CST. These results suggest how the switch from telomerase extension to C-strand synthesis may occur.

    Description: We present the analysis of the properties of large samples of protostellar discs formed in four radiation hydrodynamical simulations of star cluster formation. The four calculations have metallicities of 0.01, 0.1, 1, and 3 times solar metallicity. The calculations treat dust and gas temperatures separately and include a thermochemical model of the diffuse interstellar medium. We find that the radii of discs of bound protostellar systems tend to decrease with decreasing metallicity, with the median characteristic radius of discs in the 0.01 and 3 times solar metallicity calculations being ≈20 and ≈65 au, respectively. Disc masses and radii of isolated protostars also tend to decrease with decreasing metallicity. We find that the circumstellar discs and orbits of bound protostellar pairs, and the two spins of the two protostars are all less well aligned with each other with lower metallicity than with higher metallicity. These variations with metallicity are due to increased small-scale fragmentation due to lower opacities and greater cooling rates with lower metallicity, which increase the stellar multiplicity and increase dynamical interactions. We compare the disc masses and radii of protostellar systems from the solar metallicity calculation with recent surveys of discs around Class 0 and I objects in the Orion and Perseus star-forming regions. The masses and radii of the simulated discs have similar distributions to the observed Class 0 and I discs.

    Description: As a crucial molecular mechanism, post-translational modifications (PTMs) play critical roles in a wide range of biological processes in plants. Recent advances in mass spectrometry-based proteomic technologies have greatly accelerated the profiling and quantification of plant PTM events. Although several databases have been constructed to store plant PTM data, a resource including more plant species and more PTM types with quantitative dynamics still remains to be developed. In this paper, we present an integrative database of quantitative PTMs in plants named qPTMplants (http://qptmplants.omicsbio.info), which hosts 1 242 365 experimentally identified PTM events for 429 821 nonredundant sites on 123 551 proteins under 583 conditions for 23 PTM types in 43 plant species from 293 published studies, with 620 509 quantification events for 136 700 PTM sites on 55 361 proteins under 354 conditions. Moreover, the experimental details, such as conditions, samples, instruments and methods, were manually curated, while a variety of annotations, including the sequence and structural characteristics, were integrated into qPTMplants. Then, various search and browse functions were implemented to access the qPTMplants data in a user-friendly manner. Overall, we anticipate that the qPTMplants database will be a valuable resource for further research on PTMs in plants.

    Description: We use idealized N-body simulations of equilibrium stellar discs embedded within course-grained dark matter (DM) haloes to study the effects of spurious collisional heating on disc structure and kinematics. Collisional heating artificially increases the vertical and radial velocity dispersions of disc stars, as well as the thickness and size of discs; the effects are felt at all galacto-centric radii. The integrated effects of collisional heating are determined by the mass of DM halo particles (or equivalently, by the number of particles at fixed halo mass), their local density and characteristic velocity dispersion, but are largely insensitive to the stellar particle mass. The effects can therefore be reduced by increasing the mass resolution of DM in cosmological simulations, with limited benefits from increasing the baryonic (or stellar) mass resolution. We provide a simple empirical model that accurately captures the effects of spurious collisional heating on the structure and kinematics of simulated discs, and use it to assess the importance of disc heating for simulations of galaxy formation. We find that the majority of state-of-the-art zoom simulations, and a few of the highest-resolution, smallest-volume cosmological runs, are in principle able to resolve thin stellar discs in Milky Way-mass haloes, but most large-volume cosmological simulations cannot. For example, DM haloes resolved with fewer than ≈106 particles will collisionally heat stars near the stellar half-mass radius such that their vertical velocity dispersion increases by ≳ 10 per cent of the halo’s virial velocity in approximately one Hubble time.

    Description: Marine predatory fish face unpredictable prey environments, ranging from abundance to scarcity of food. Dimensioning their assimilative system to accommodate gorging and fasting is therefore a central life history choice. Assimilative capacity experiments typically operate with sustained feeding to satiation, and therefore ignore the fluctuations in natural feeding opportunities. A more relevant description of the adaptive response is the episodic capacity associated with binge feeding (hyperphagia). We develop the theoretical foundation to define episodic and sustained capacity and its allometry. Extensive empirical evidence on marine piscivorous fish at higher latitudes confirms that the episodic capacity scales almost linearly with predator body mass (exponent approximately 0.95), producing an increasing factorial hyperphagic scope (exponent approximately 0.20). Our synthesis overturns the reigning steady state perspective on assimilative capacity. The fish can utilize an episodic capacity, typically twice the size of the sustained capacity, resulting in local dynamics of functional responses with profound implications for scaling-up to ecosystem level.

    Description: Metagenomic analyses of microbial communities have revealed a large degree of interspecies and intraspecies genetic diversity through the reconstruction of metagenome assembled genomes (MAGs). Yet, metabolic modeling efforts mainly rely on reference genomes as the starting point for reconstruction and simulation of genome scale metabolic models (GEMs), neglecting the immense intra- and inter-species diversity present in microbial communities. Here, we present metaGEM (https://github.com/franciscozorrilla/metaGEM), an end-to-end pipeline enabling metabolic modeling of multi-species communities directly from metagenomes. The pipeline automates all steps from the extraction of context-specific prokaryotic GEMs from MAGs to community level flux balance analysis (FBA) simulations. To demonstrate the capabilities of metaGEM, we analyzed 483 samples spanning lab culture, human gut, plant-associated, soil, and ocean metagenomes, reconstructing over 14,000 GEMs. We show that GEMs reconstructed from metagenomes have fully represented metabolism comparable to isolated genomes. We demonstrate that metagenomic GEMs capture intraspecies metabolic diversity and identify potential differences in the progression of type 2 diabetes at the level of gut bacterial metabolic exchanges. Overall, metaGEM enables FBA-ready metabolic model reconstruction directly from metagenomes, provides a resource of metabolic models, and showcases community-level modeling of microbiomes associated with disease conditions allowing generation of mechanistic hypotheses.

    Description: Filaments play an important role in star formation, but the formation process of filaments themselves is still unclear. The high-mass star-forming clump G286.21+0.17 (G286 for short) that contains an ‘L’ type filament was thought to undergo global collapse. Our high-resolution ALMA band 3 observations resolve the gas kinematics of G286 and reveal two sub-clumps with very different velocities inside it. We find that the ‘blue profile’ (an indicator of gas infall) of HCO+ lines in single dish observations of G286 is actually caused by gas emission from the two sub-clumps rather than gas infall. We advise great caution in interpreting gas kinematics (e.g. infall) from line profiles towards distant massive clumps in single dish observations. Energetic outflows are identified in G286 but the outflows are not strong enough to drive expansion of the two sub-clumps. The two parts of the ‘L’ type filament (‘NW–SE’ and ‘NE–SW’ filaments) show prominent velocity gradients perpendicular to their major axes, indicating that they are likely formed due to large-scale compression flows. We argue that the large-scale compression flows could be induced by the expansion of nearby giant H ii regions. The ‘NW–SE’ and ‘NE–SW’ filaments seem to be in collision, and a large amount of gas has been accumulated in the junction region where the most massive core G286c1 forms.

    Description: RNA-seq has been widely used in experimental studies and produced a massive amount of data deposited in public databases. New biological insights can be obtained by retrospective analyses of previously published data. However, the barrier to efficiently utilize these data remains high, especially for those who lack bioinformatics skills and computational resources. We present MetazExp (https://bioinfo.njau.edu.cn/metazExp), a database for gene expression and alternative splicing profiles based on 53 615 uniformly processed publicly available RNA-seq samples from 72 metazoan species. The gene expression and alternative splicing profiles can be conveniently queried by gene IDs, symbols, functional terms and sequence similarity. Users can flexibly customize experimental groups to perform differential and specific expression and alternative splicing analyses. A suite of data visualization tools and comprehensive links with external databases allow users to efficiently explore the results and gain insights. In conclusion, MetazExp is a valuable resource for the research community to efficiently utilize the vast public RNA-seq datasets.

    Description: We use 78 reverberation-measured Mg II time-lag quasars (QSOs) in the redshift range 0.0033 ≤ z ≤ 1.89 to constrain cosmological parameters in six different cosmological models. The basis of our method is the use of the radius–luminosity or R−L relation to standardize these 78 Mg II QSOs. In each cosmological model, we simultaneously determine R−L relation and cosmological model parameters, thus avoiding the circularity problem. We find that the R−L relation parameter values are independent of the cosmological model used in the analysis, thus, establishing that current Mg II QSOs are standardizable candles. Cosmological constraints obtained using these QSOs are significantly weaker than, but consistent with, those obtained from a joint analysis of baryon acoustic oscillation (BAO) observations and Hubble parameter [H(z)] measurements. So, we also analyse these QSOs in conjunction with the BAO + H(z) data and find cosmological constraints consistent with the standard spatially flat ΛCDM model as well as with mild dark energy dynamics and a little spatial curvature. A larger sample of higher quality reverberation-measured QSOs should have a smaller intrinsic dispersion and so should provide tighter constraints on cosmological parameters.

    Description: Cosmic rays can penetrate planetary atmospheres driving the formation of prebiotic molecules, which are important for the origin of life. We calculate the Galactic cosmic ray fluxes in the habitable zone (HZ) of five nearby, well-studied solar-type stars and at the orbits of two known exoplanets. We model the propagation of Galactic cosmic rays through the stellar winds using a combined 1.5D stellar wind and 1D cosmic ray transport model. We find that the HZ of 61 Cyg A has comparable Galactic cosmic ray fluxes to present-day Earth values. For the other four systems (ϵ Eri, ϵ Ind, ξ Boo B, and π1 UMa), the fluxes are orders of magnitude smaller than Earth values. Thus, it is unlikely that any as-of-yet undetected Earth-like planets in their HZs would receive a higher radiation dose than is received on Earth. $epsilon ,$Ind b, a Jupiter-like planet orbiting at ∼11 au, receives higher Galactic cosmic ray fluxes than Earth. We find the suppression of Galactic cosmic rays is influenced by whether diffusion or advection dominates at GeV energies and at distances where the wind has reached its’ terminal velocity. For advectively dominated winds (∼younger systems), varying the astrospheric size influences the suppression significantly. For diffusion-dominated systems (∼older systems), the astrospheric size, and therefore knowledge of the interstellar medium properties, are not very important. This reduces the Galactic cosmic ray flux uncertainties in the HZ for diffusion-dominated systems. Whether a system is advection- or diffusion-dominated can be determined from the stellar wind properties.

    Description: The surface granularity of small Solar system bodies is diverse through the different types of planetary bodies and even for specific objects it is often not known in detail. One of the physical properties that strongly depends on the surface structure is the surface temperature. In highly porous media with large voids, radiation can efficiently transport heat, whereas more compact, micro-porous structures transport the heat primarily by conduction through the solid material. In this work, we investigate under which conditions a macro-porous surface can be distinguished from a micro-porous one by simply measuring the surface temperature. In our numerical simulations, we included circular and elliptical orbits with and without obliquity and varied the rotation period of the considered objects. We found that daily temperature cycles are rather insensitive to the specific surface granularity. However, the surface temperature at sunrise shows significant dependence on the material structure and this effect becomes even more pronounced when the solar intensity increases. By measuring the sunrise temperature as a function of insolation at noon, a differentiation between micro- and macro-granular surface structures is possible. In this paper, we provide a strategy on how remote sensing can be used to derive the surface structure of small Solar system bodies.

    Description: The success of Type Ia supernova (SN Ia) distance standardization for cosmology relies on a single global linear relationship between their peak luminosity and colour, the β parameter. However, there are several pieces of evidence and physical reasons to believe that this relation is not universal and may change within different subgroups, or even among individual objects. In this work, we allow β to vary among subpopulations with different observed properties in the cosmological fits. Although the inferred cosmological parameters are consistent with previous studies that assume a single colour–luminosity relation, we find that the SN data favour non-universal distributions of β when split according to SN colour and/or host-galaxy mass. For galaxy mass, we obtain a β-step relation in which low β values occur in more massive galaxies, a trend that can be explained by differing dust reddening laws for two types of environments. For colour, we find that bluer/redder SNe Ia are consistent with a lower/larger β. This trend is explained with β being a combination of a low intrinsic colour–luminosity relation dominant in bluer SNe and a higher extrinsic reddening relation dominant at redder colours. The host-galaxy mass-step correction always provides better distance calibration, regardless of the multiple β approaches, and we suggest that it may come from a difference in intrinsic colour–luminosity properties of SNe Ia in two types of environments. Additionally, we find that blue SNe in low-mass environments are better standard candles than the others.
