    Description: Relative location of microearthquakes that occurred at Mt Pollino (Italy) from 2011 to 2013 have been analyzed with the aim of a detailed imaging of the geometry of active faults. We identified 27 clusters composed of a number of earthquakes from 9 to 33, with local magnitude in the range 0.6–2.7. The relative location shows that the distribution of hypocentres in each cluster is characterized by extension from few tens of meters to at most 350 m. For each cluster the hypocentre distribution was fitted by a plane to infer the fault orientation, and results were compared with the fault plane solutions corresponding to the focal mechanism of earthquakes of the same cluster. The comparison shows a good agreement in most of the cases. The relative location analysis, generally applied to earthquakes with similar waveform, has been improved to permit also the relative location of earthquakes characterized by not similar signals. To achieve this purpose a modified procedure that overcome the condition of very similar waveforms has been applied to estimate the time delay between first pulses of the master events. The relative location of master events of all clusters shows a precise imaging of the relative position of all analysed sources and allows also to follow with high accuracy the evolution in time of the seismic swarm within the selected periods. The hypocentre position of master events and the nearly parallel fitting planes of any clusters suggest that most of the analyzed earthquakes were produced by different patches of the same fault. The final results depict a main fault plane characterized by NW–SE strike, dip of about 35–45° and depth between 4.5 and 6.5 km b.s.l. Focal mechanisms, used also to evaluate the local stress field, are mostly of normal type with few strike slip solutions for the shallowest events. This result is in good agreement with the local tectonic stress regime that is characterized by predominant NE–SW transtension, as inferred from structural, seismological and geophysical data.

    Description: Since the Mesozoic, central and eastern European tectonics have been dominated by the closure of the Tethyan Ocean as the African and European plates collided. In the Miocene, the edge of the East European Craton and Moesian Platform were reworked in collision during the Carpathian orogeny and lithospheric extension formed the Pannonian Basin. To investigate the mantle deformation signatures associated with this complex collisional-extensional system, we carry out SKS splitting analysis at 123 broad-band seismic stations in the region. We compare our measurements with estimates of lithospheric thickness and recent seismic tomography models to test for correlation with mantle heterogeneities. Reviewing splitting delay times in light of xenolith measurements of anisotropy yields estimates of anisotropic layer thickness. Fast polarization directions are mostly NW–SE oriented across the seismically slow West Carpathians and Pannonian Basin and are independent of geological boundaries, absolute plate motion direction or an expected palaeo-slab roll-back path. Instead, they are systematically orthogonal to maximum stress directions, implying that the indenting Adria Plate, the leading deformational force in Central Europe, reset the upper-mantle mineral fabric in the past 5 Ma beneath the Pannonian Basin, overprinting the anisotropic signature of earlier tectonic events. Towards the east, fast polarization directions are perpendicular to steep gradients of lithospheric thickness and align along the edges of fast seismic anomalies beneath the Precambrian-aged Moesian Platform in the South Carpathians and the East European Craton, supporting the idea that craton roots exert a strong influence on the surrounding mantle flow. Within the Moesian Platform, SKS measurements become more variable with Fresnel zone arguments indicating a shallow fossil lithospheric source of anisotropy likely caused by older tectonic deformation frozen in the Precambrian. In the Southeast Carpathian corner, in the Vrancea Seismic Zone, a lithospheric fragment that sinks into the mantle is sandwiched between two slow anomalies, but smaller SKS delay times reveal weaker anisotropy occurs mainly to the NW side, consistent with asymmetric upwelling adjacent to a slab, slower mantle velocities and recent volcanism.

    Description: On 24 August 2016 at 01:36 UTC a ML6.0 earthquake struck several villages in central Italy, among which Accumoli, Amatrice and Arquata del Tronto. The earthquake was recorded by about 350 seismic stations, causing 299 fatalities and damage with macroseismic intensities up to 11. The maximum acceleration was observed at Amatrice station (AMT) reaching 916 cm s–2 on E–W component, with epicentral distance of 15 km and Joyner and Boore distance to the fault surface (RJB) of less than a kilometre. Motivated by the high levels of observed ground motion and damage, we generate broad-band seismograms for engineering purposes by adopting a hybrid method. To infer the low frequency seismograms, we considered the kinematic slip model by Tinti et al . The high frequency seismograms were produced using a stochastic finite-fault model approach based on dynamic corner-frequency. Broadband synthetic time-series were therefore obtained by merging the low and high frequency seismograms. Simulated hybrid ground motions were compared both with the observed ground motions and the ground-motion prediction equations (GMPEs), to explore their performance and to retrieve the region-specific parameters endorsed for the simulations. In the near-fault area we observed that hybrid simulations have a higher capability to detect near source effects and to reproduce the source complexity than the use of GMPEs. Indeed, the general good consistency found between synthetic and observed ground motion (both in the time and frequency domain), suggests that the use of regional-specific source scaling and attenuation parameters together with the source complexity in hybrid simulations improves ground motion estimations. To include the site effect in stochastic simulations at selected stations, we tested the use of amplification curves derived from HVRSs (horizontal-to-vertical response spectra) and from HVSRs (horizontal-to-vertical spectral ratios) rather than the use of generic curves according to NTC18 Italian seismic design code. We generally found a further reduction of residuals between observed and simulated both in terms of time histories and spectra.

    Description: This study describes a deep convolutional neural network (CNN) based technique for the prediction of intensity measurements (IMs) of ground shaking. The input data to the CNN model consists of multistation 3C broadband and accelerometric waveforms recorded during the 2016 Central Italy earthquake sequence for M $\ge$ 3.0. We find that the CNN is capable of predicting accurately the IMs at stations far from the epicenter and that have not yet recorded the maximum ground shaking when using a 10 s window starting at the earthquake origin time. The CNN IM predictions do not require previous knowledge of the earthquake source (location and magnitude). Comparison between the CNN model predictions and the predictions obtained with Bindi et al. (2011) GMPE (which require location and magnitude) has shown that the CNN model features similar error variance but smaller bias. Although the technique is not strictly designed for earthquake early warning, we found that it can provide useful estimates of ground motions within 15-20 sec after earthquake origin time depending on various setup elements (e.g., times for data transmission, computation, latencies). The technique has been tested on raw data without any initial data pre-selection in order to closely replicate real-time data streaming. When noise examples were included with the earthquake data, the CNN was found to be stable predicting accurately the ground shaking intensity corresponding to the noise amplitude.

    Description: In volcanoes, topography, shallow heterogeneity and even shallow morphology can substan- tially modify seismic coda signals. Coda waves are an essential tool to monitor eruption dynamics and model volcanic structures jointly and independently from velocity anomalies: it is thus fundamental to test their spatial sensitivity to seismic path effects. Here, we apply the Multiple Lapse Time Window Analysis (MLTWA) to measure the relative importance of scattering attenuation vs absorption at Mount St Helens volcano before its 2004 erup- tion. The results show the characteristic dominance of scattering attenuation in volcanoes at lower frequencies (3–6 Hz), while absorption is the primary attenuation mechanism at 12 and 18 Hz. Scattering attenuation is similar but seismic absorption is one order of magnitude lower than at open-conduit volcanoes, like Etna and Kilauea, a typical behaviour of a (rela- tively) cool magmatic plumbing system. Still, the seismic albedo (measuring the ratio between seismic energy emitted and received from the area) is anomalously high (0.95) at 3 Hz. A radiative-transfer forward model of far- and near-field envelopes confirms this is due to strong near-receiver scattering enhancing anomalous phases in the intermediate and late coda across the 1980 debris avalanche and central crater. Only above this frequency and in the far-field diffusion onsets at late lapse times. The scattering and absorption parameters derived from MLTWA are used as inputs to construct 2-D frequency-dependent bulk sensitivity kernels for the S-wave coda in the multiple-scattering (using the Energy Transport Equations—ETE) and diffusive (AD, independent of MLTWA results) regimes. At 12 Hz, high coda-attenuation anomalies characterize the eastern side of the volcano using both kernels, in spatial correla- tion with low-velocity anomalies from literature. At 3 Hz, the anomalous albedo, the forward modelling, and the results of the tomographic imaging confirm that shallow heterogeneity beneath the extended 1980 debris-avalanche and crater enhance anomalous intermediate and late coda phases, mapping shallow geological contrasts. We remark the effect this may have on coda-dependent source inversion and tomography, currently used across the world to image and monitor volcanoes. At Mount St Helens, higher frequencies and deep borehole data are necessary to reconstruct deep volcanic structures with coda waves.

    Description: To evaluate the site response using both empirical approaches (e.g. standard spectral ratio, ground motion models (GMMs), generalized inversion techniques, etc.) and numerical 1-D/2-D analyses, the definition of the reference motion, that is the ground motion recorded at stations unaffected by site-effects due to topographic, stratigraphic or basin effects, is needed. The main objective of this work is to define a robust strategy to identify the seismic stations that can be considered as reference rock sites, using six proxies for the site response: three proxies are related to the analysis of geophysical and seismological data (the repeatable site term from the residual analysis, the resonance frequencies from horizontal-to-vertical spectral ratios on noise or earthquake signals, the average shear wave velocity in the first 30 m); the remaining ones concern geomorphological and installation features (outcropping rocks or stiff soils, flat topography and absence of interaction with structures). We introduce a weighting scheme to take into account the availability and the quality of the site information, as well as the fulfillment of the criterion associated to each proxy. We also introduce a hierarchical index, to take into account the relevance of the proposed proxies in the description of the site effects, and an acceptance threshold for reference rock sites identification. The procedure is applied on a very large data set, composed by accelerometric and velocimetric waveforms, recorded in Central Italy in the period 2008–2018. This data set is composed by more than 30 000 waveforms relative to 450 earthquakes in the magnitude range 3.2–6.5 and recorded by more than 450 stations. A total of 36 out of 133 candidate stations are identified as reference sites: the majority of them are installed on rock with flat topography, but this condition is not sufficient to guarantee the absence of amplifications, especially at high frequencies. Seismological analyses are necessary to exclude stations affected by resonances. We test the impact of using these sites by calibrating a GMMs. The results show that for reference rock sites the median predictions are reduced down to about 45 per cent at short periods in comparison to the generic rock motions.

    Description: We compile a data set of Rayleigh-wave phase velocities between pairs of stations, based on teleseismic events located on the same great circle as the two stations. We validate our observations against dispersion estimates based on ambient-noise cross correlations at the same station pairs. Discrepancies between the results of the two methods can in principle be explained by deviations in the wave propagation path between earthquake and receivers, due to lateral heterogeneity in the Earth’s structure, but the latter effect has, so far, not been precisely quantified nor corrected for. We implement an algorithm to measure the arrival angle of earthquake-generated surface waves and correct the dispersion measurements accordingly. Application to a data set from the Central-Western Mediterranean shows that the arrival-angle correction almost entirely accounts for the discrepancy in question, decreasing significantly the velocity bias for a wide range of periods.

    Description: Three dimensional attenuation images of Mt Etna volcano obtained by the analysis of Q-coda from local volcano-tectonic earthquakes are presented in this work. Seismic sources are confined inside the Etna structure with a maximum focal depth of 35 km below the sea level. The space distribution of the attenuation values was calculated by using 3-D weighting functions derived by the sensitivity kernels of Pacheco & Snieders and approximated by a polynomial interpolation, represented in the maps by using a backprojection method. Data were analyzed in four bands with central frequency placed at 1.5, 3, 6 and 12 Hz, respectively. We observed a frequency dependence of Q-coda with values that range from 55 at 1.5 Hz to 218 at 12 Hz. Q-coda space distribution in the Etna area shows almost uniformity in the average attenuation in the first 35 km below the surface. The images were derived with a resolution of 5 km. We observe as one of our main conclusions that Q-coda attenuation space anomalies are correlated with the areas of highest structural heterogeneities and are distributed along the well-known tectonic structures which characterize the crust in Mt Etna region. Previous and numerous velocity and attenuation images describing the structure of Mt Etna support our main conclusion: high Q-coda volumes almost coincide with the zones marked by high velocity and relative low total attenuation for direct waves.

    Description: On 24 January 2020 an Mw 6.8 earthquake occurred at 20:55 local time (17:55 UTC) in eastern Turkey, close to the town of Sivrice in the Elazığ province, causing widespread considerable seismic damage in buildings. In this study, we analyse the main features of the rupture process and the seismic ground shaking during the Elazığ earthquake. We first use Interferometric Synthetic Aperture Radar (InSAR) interferograms (Sentinel-1 satellites) to constrain the fault geometry and the coseismic slip distribution of the causative fault segment. Then, we utilize this information to analyse the ground motion characteristics of the main shock in terms of peak ground acceleration (PGA), peak ground velocity (PGV) and spectral accelerations. The absence of seismic registrations in near-field for this earthquake imposes major constraints on the computation of seismic ground motion estimations in the study area. To do this, we have used a stochastic finite-fault simulation method to generate high-frequency ground motions synthetics for the Mw 6.8 Elazığ 2020 earthquake. Finally, we evaluate the potential state of stress of the unruptured portions of the causative fault segment as well as of adjacent segments, using the Coulomb stress failure function variations. Modelling of geodetic data shows that the 2020 Elazığ earthquake ruptured two major slip patches (for a total length of about 40 km) located along the Pütürge segment of the well-known left-lateral strike-slip East Anatolian Fault Zone (EAFZ), with up to 2.3 m of slip and an estimated geodetic moment of 1.70 × 1019 Nm (equivalent to a Mw 6.8). The position of the hypocentre supports the evidence of marked WSW rupture directivity during the main shock. In terms of ground motion characteristics, we observe that the high-frequency stochastic ground motion simulations have a good capability to reproduce the source complexity and capture the ground motion attenuation decay as a function of distance, up to the 200 km. We also demonstrate that the design spectra corresponding to 475 yr return period, provided by the new Turkish building code is not exceeded by the simulated seismograms in the epicentral area where there are no strong motion stations and no recordings available. Finally, based on the Coulomb stress distribution computation, we find that the Elazığ main shock increased the stress level of the westernmost part of the Pütürge fault and of the adjacent Palu segment and as a result of an off-fault lobe.

    Description: We studied the ontogeny of osmoregulation of the Asian shore crab Hemigrapsus sanguineus at an invaded area in the North Sea. H. sanguineus is native to Japan and China but has successfully invaded the Atlantic coast of North America and Europe. In the invaded areas, H. sanguineus is becoming a keystone species as driver of community structure and the adults compete with the shore crab Carcinus maenas. Strong osmoregulatory abilities may confer the potential to use and invade coastal areas already earlier in the life cycle. We reared larvae and first juveniles at 24°C in seawater from hatching to intermoult of each developmental stage (zoea I-V, megalopa, crab I). We exposed each stage to a range of salinities (0–39 ppt) for 24 h, and then we quantified haemolymph osmolality, using nano-osmometry. In addition, we quantified osmolality in field-collected adults after acclimation to the test salinities for 6 days. Larvae of H. sanguineus were able to hyper-osmoregulate at low salinities (15 and 20 ppt) over the complete larval development, although the capacity was reduced at the zoeal stage V; at higher salinities (25–39 ppt), all larval stages were osmoconformers. The capacity to slightly hypo-regulate at high salinity appeared in the first juvenile. Adults were able to hyper-osmoregulate at low salinities and hypo-regulate at concentrated seawater (39 ppt). H. sanguineus showed a strong capacity to osmoregulate as compared to its native competitor C. maenas, which only hyper-regulates at the first and last larval stages and does not hypo-regulate at the juvenile-adult stages. The capacity of H. sanguineus to osmoregulate over most of the life cycle should underpin the potential to invade empty niches in the coastal zone (characterized by low salinity and high temperatures). Osmoregulation abilities over the whole life cycle also constitute a strong competitive advantage over C. maenas.

    Description: Large stocks of soil organic carbon (SOC) have accumulated in the northern hemisphere permafrost region, but their current mounts and future fate remain uncertain. By analyzing an unprecedented dataset combining 〉2,700 soil profiles with environmental variables in a geospatial framework, we generated spatially explicit estimates of permafrost-region SOC stocks, quantified spatial heterogeneity, and identified key environmental predictors. We estimated 1014−175+194 Pg C are stored in the top 3 m of permafrost region soils. The greatest uncertainties occurred in circumpolar toe-slope positions and in flat areas of the Tibetan region. We found that soil wetness index and elevation are the dominant topographic controllers and surface air temperature (circumpolar region) and precipitation (Tibetan region) are significant climatic controllers of SOC stocks. Our results provide the first high-resolution geospatial assessment of permafrost region SOC stocks and their relationships with environmental factors, which are crucial for modeling the response of permafrost affected soils to changing climate.

    Description: Full waveform inversion (FWI) is a data-fitting technique capable of generating high-resolution velocity models with a resolution down to half the seismic wavelength. FWI is applied typically to densely sampled seismic data. In this study, we applied FWI to 3D wide-angle seismic data acquired using sparsely spaced ocean bottom seismometers (OBSs) from the Deep Galicia Margin west of Iberia. Our dataset samples the S-reflector, a low-angle detachment present in this area. Here we highlight differences between 2D, 2.5D and 3D-FWI performances using a real sparsely spaced dataset. We performed 3D FWI in the time domain and compared the results with 2D and 2.5D FWI results from a profile through the 3D model. When overlaid on multichannel seismic images, the 3D FWI results constrain better the complex faulting within the pre- and syn-rift sediments and crystalline crust compared to the 2D result. Furthermore, we estimate variable serpentinisation of the upper mantle below the S-reflector along the profile using 3D FWI, reaching a maximum of 45 per cent. Differences in the data residuals of the 2D, 2.5D and 3D inversions suggest that 2D inversion can be prone to overfitting when using a sparse dataset. To validate our results, we performed tests to recover the anomalies introduced by the inversions in the final models using synthetic datasets. Based on our comparison of the velocity models, we conclude that the use of 3D data can partially mitigate the problem of receiver sparsity in FWI.

    Description: Geological archives record multiple reversals of Earth’s magnetic poles, but the global impacts of these events, if any, remain unclear. Uncertain radiocarbon calibration has limited investigation of the potential effects of the last major magnetic inversion, known as the Laschamps Excursion [41 to 42 thousand years ago (ka)]. We use ancient New Zealand kauri trees (Agathis australis) to develop a detailed record of atmospheric radiocarbon levels across the Laschamps Excursion. We precisely characterize the geomagnetic reversal and perform global chemistry-climate modeling and detailed radiocarbon dating of paleoenvironmental records to investigate impacts. We find that geomagnetic field minima ~42 ka, in combination with Grand Solar Minima, caused substantial changes in atmospheric ozone concentration and circulation, driving synchronous global climate shifts that caused major environmental changes, extinction events, and transformations in the archaeological record.

    Description: Probing seismic anisotropy of the lithosphere provides valuable clues on the fabric of rocks. We present a 3-D probabilistic model of shear wave velocity and radial anisotropy of the crust and uppermost mantle of Europe, focusing on the mountain belts of the Alps and Apennines. The model is built from Love and Rayleigh dispersion curves in the period range 5–149 s. Data are extracted from seismic ambient noise recorded at 1521 broad-band stations, including the AlpArray network. The dispersion curves are first combined in a linearized least squares inversion to obtain 2-D maps of group velocity at each period. Love and Rayleigh maps are then jointly inverted at depth for shear wave velocity and radial anisotropy using a Bayesian Monte Carlo scheme that accounts for the trade-off between radial anisotropy and horizontal layering. The isotropic part of our model is consistent with previous studies. However, our anisotropy maps differ from previous large scale studies that suggested the presence of significant radial anisotropy everywhere in the European crust and shallow upper mantle. We observe instead that radial anisotropy is mostly localized beneath the Apennines while most of the remaining European crust and shallow upper mantle is isotropic. We attribute this difference to trade-offs between radial anisotropy and thin (hectometric) layering in previous studies based on least-squares inversions and long period data (〉30 s). In contrast, our approach involves a massive data set of short period measurements and a Bayesian inversion that accounts for thin layering. The positive radial anisotropy (VSH 〉 VSV) observed in the lower crust of the Apennines cannot result from thin layering. We rather attribute it to ductile horizontal flow in response to the recent and present-day extension in the region.

    Description: Seismic full waveform inversion (FWI) is a powerful method for estimating quantitative subsurface physical parameters from seismic data. As the full waveform inversion is a non-linear problem, the linearized approach updates model iteratively from an initial model, which can get trapped in local minima. In the presence of a high velocity contrast, such as at Moho, the reflection coefficient and recorded waveforms from wide-aperture seismic acquisition are extremely non-linear around critical angles. The problem at the Moho is further complicated by the interference of lower crustal (Pg) and upper mantle (Pn) turning ray arrivals with the critically reflected Moho arrivals (PmP). In order to determine velocity structure near Moho, a non-linear method should be used. We propose to solve this strong non-linear FWI problem at Moho using a trans-dimensional Markov chain Monte Carlo (MCMC) method, where the earth model between lower crust and upper mantle is idealy parameterized with a 1-D assumption using a variable number of velocity interfaces. Different from common MCMC methods that require determining the number of unknown as a fixed prior before inversion, trans-dimensional MCMC allows the flexibility for an automatic estimation of both the model complexity (e.g. the number of velocity interfaces) and the velocity-depth structure from the data. We first test the algorithm on synthetic data using four representative Moho models and then apply to an ocean bottom seismometer (OBS) data from the Mid-Atlantic Ocean. A 2-D finite-difference solution of an acoustic wave equation is used for data simulation at each iteration of MCMC search, for taking into account the lateral heterogeneities in the upper crust, which is constrained from travel time tomography and is kept unchanged during inversion; the 1-D model parameterization near Moho enables an efficient search of the trans-dimensional model space. Inversion results indicate that, with very little prior and the wide-aperture seismograms, the trans-dimensional FWI method is able to infer the posterior distribution of both the number of velocity interfaces and the velocity-depth model for a strong nonlinear problem, making the inversion a complete data-driven process. The distribution of interface matches the velocity discontinuities. We find that the Moho in the study area is a transition zone of 0.7 km, or a sharp boundary with velocities from around 7 km/s in the lower crust to 8 km/s of the upper mantle; both provide nearly identical waveform match for the field data. The ambiguity comes from the resolution limit of the band-limited seismic data and limited offset range for PmP arrivals.

    Description: To constrain seismic anisotropy under and around the Alps in Europe, we study SKS shear wave splitting from the region densely covered by the AlpArray seismic network. We apply a technique based on measuring the splitting intensity, constraining well both the fast orientation and the splitting delay. Four years of teleseismic earthquake data were processed, from 723 temporary and permanent broad-band stations of the AlpArray deployment including ocean-bottom seismometers, providing a spatial coverage that is unprecedented. The technique is applied automatically (without human intervention), and it thus provides a reproducible image of anisotropic structure in and around the Alpine region. As in earlier studies, we observe a coherent rotation of fast axes in the western part of the Alpine chain, and a region of homogeneous fast orientation in the Central Alps. The spatial variation of splitting delay times is particularly interesting though. On one hand, there is a clear positive correlation with Alpine topography, suggesting that part of the seismic anisotropy (deformation) is caused by the Alpine orogeny. On the other hand, anisotropic strength around the mountain chain shows a distinct contrast between the Western and Eastern Alps. This difference is best explained by the more active mantle flow around the Western Alps. The new observational constraints, especially the splitting delay, provide new information on Alpine geodynamics.

    Description: Boreal trees are capable of taking up organic nitrogen (N) as effectively as inorganic N. Depending on the abundance of soil N forms, plants may adjust physiological and morphological traits to optimize N uptake. However, the link between these traits and N uptake in response to soil N sources is poorly understood. We examined Pinus sylvestris seedlings’ biomass growth and allocation, transpiration, and N uptake in response to additions of organic (the amino acid arginine) or inorganic N (ammonium-nitrate). We also monitored in-situ soil N fluxes in the pots following an addition of N, using a microdialysis system. Supplying organic N resulted in a stable soil N flux, whereas the inorganic N resulted in a sharp increase of nitrate flux followed by a rapid decline, demonstrating a fluctuating N supply and a risk for loss of nitrate from the growth medium. Seedlings supplied with organic N achieved a greater biomass with a higher N content, thus reaching a higher N recovery compared with those supplied inorganic N. In spite of a higher N concentration in organic N seedlings, root-to-shoot ratio and transpiration per unit leaf area were similar to those of inorganic N seedlings. We conclude that enhanced seedlings’ nutrition and growth under the organic N source may be attributed to a stable supply of N, owing to a strong retention rate in the soil medium.

    Description: Morphospaces –representations of phenotypic characteristics– are often populated unevenly, leaving large parts unoccupied. Such patterns are typically ascribed to contingency, or else to natural selection disfavouring certain parts of the morphospace. The extent to which developmental bias, the tendency of certain phenotypes to preferentially appear as potential variation, also explains these patterns is hotly debated. Here we demonstrate quantitatively that developmental bias is the primary explanation for the occupation of the morphospace of RNA secondary structure (SS) shapes. Upon random mutations, some RNA SS shapes (the frequent ones) are much more likely to appear than others. By using the RNAshapes method to define coarse-grained SS classes, we can directly compare the frequencies that non-coding RNA SS shapes appear in the RNAcentral database to frequencies obtained upon random sampling of sequences. We show that: a) Only the most frequent structures appear in nature; the vast majority of possible structures in the morphospace have not yet been explored. b) Remarkably small numbers of random sequences are needed to produce all the RNA SS shapes found in nature so far. c) Perhaps most surprisingly, the natural frequencies are accurately predicted, over several orders of magnitude in variation, by the likelihood that structures appear upon uniform random sampling of sequences. The ultimate cause of these patterns is not natural selection, but rather strong phenotype bias in the RNA genotype-phenotype map, a type of developmental bias or “findability constraint”, which limits evolutionary dynamics to a hugely reduced subset of structures that are easy to “find”.

    Description: The metabolic needs for postnatal growth of the human nervous system are vast. Recessive loss-of-function mutations in the mitochondrial enzyme glutamate pyruvate transaminase 2 (GPT2) in humans cause postnatal undergrowth of brain, and cognitive and motor disability. We demonstrate that GPT2 governs critical metabolic mechanisms in neurons required for neuronal growth and survival. These metabolic processes include neuronal alanine synthesis and anaplerosis, the replenishment of tricarboxylic acid (TCA) cycle intermediates. We performed metabolomics across postnatal development in Gpt2-null mouse brain to identify the trajectory of dysregulated metabolic pathways: alterations in alanine occur earliest; followed by reduced TCA cycle intermediates and reduced pyruvate; followed by elevations in glycolytic intermediates and amino acids. Neuron-specific deletion of GPT2 in mice is sufficient to cause motor abnormalities and death pre-weaning, a phenotype identical to the germline Gpt2-null mouse. Alanine biosynthesis is profoundly impeded in Gpt2-null neurons. Exogenous alanine is necessary for Gpt2-null neuronal survival in vitro but is not needed for Gpt2-null astrocytes. Dietary alanine supplementation in Gpt2-null mice enhances animal survival and improves the metabolic profile of Gpt2-null brain but does not alone appear to correct motor function. In surviving Gpt2-null animals, we observe smaller upper and lower motor neurons in vivo. We also observe selective death of lower motor neurons in vivo with worsening motor behavior with age. In conclusion, these studies of the pathophysiology of GPT2 Deficiency have identified metabolic mechanisms that are required for neuronal growth and that potentially underlie selective neuronal vulnerabilities in motor neurons.

    Description: Galaxy cluster mergers are a powerful laboratory for testing cosmological and astrophysical models. However, interpreting individual merging clusters depends crucially on their merger configuration, defined by the masses, velocities, impact parameters, and orientation of the merger axis with respect to the plane of the sky. In this work, we investigate the impact of merger parameters on the X-ray emitting intracluster medium and gravitational lensing maps using a suite of idealised simulations of binary cluster mergers performed using the GAMER-2 code. As a test case, we focus on modeling the Bullet Cluster-like merging system Abell 2146, in which deep Chandra X-ray and lensing observations revealed prominent merger shocks as well as the mass distribution and substructures associated with this merging cluster. We identify the most interesting parameter combinations, and evaluate the effects of various parameters on the properties of merger shocks observed by deep Chandra and lensing observations. We show that due to gravitational compression of the cluster halos during the merger, previous mass estimates from weak lensing are too high. The plane of the merger is tilted further from the plane of the sky than estimated previously, up to 30○ from the plane of the sky. We discuss the applicability of our results to multi-wavelength observations of merging galaxy clusters and their use as probes of cosmology and plasma physics.

    Description: This paper studies how punishment affects future compliance behavior and isolates deterrence effects mediated by learning. Using administrative data from speed cameras that capture the full driving histories of more than a million cars over several years, we evaluate responses to punishment at the extensive (receiving a speeding ticket) and intensive margins (tickets with higher fines). Two complementary empirical strategies—a regression discontinuity design and an event study—coherently document strong responses to receiving a ticket: The speeding rate drops by a third and re-offense rates fall by 70%. Higher fines produce a small but imprecisely estimated additional effect. All responses occur immediately and are persistent over time, with no backsliding toward speeding even two years after receiving a ticket. Our evidence rejects unlearning and temporary salience effects. Instead, it supports a learning model in which agents update their priors on the expected punishment in a coarse manner.

    Description: This paper proposed a novel precise point set registration method based on feature fusion for three-dimensional data. Firstly, for the prominent foreground with dense and continuous cluster structure, we propose an automatic extraction method combining the principal component analysis projection and density-based clustering method. Secondly, for point sets containing noises, we introduce correntropy measurement into registration to weaken their influence. Thirdly, for the precise registration of uneven distribution of points in the same point set, we propose a feature fusion based algorithm which is distribution specific, using point-to-point measurement for densely distributed foreground and point-to-plane measurement for sparsely distributed background, in case that only one measurement method is used for the whole point set the registration gets trapped into local extremum. Finally, we give the optimization algorithm of the proposed method. We conduct experiments on real orthodontics scenes to verify the effectiveness of our proposed feature extraction method and registration algorithm, and experimental results demonstrate that both the proposed solutions are proper for their respective tasks than other existing methods.

    Description: Canopy structure—the size and distribution of tree crowns and the spatial and temporal distribution of leaves within them—exerts dominant control over primary productivity, transpiration and energy exchange. Stand structure—the spatial arrangement of trees in the forest (height, basal area and spacing)—has a strong influence on forest growth, allocation and resource use. Forest response to elevated atmospheric CO2 is likely to be dependent on the canopy and stand structure. Here, we investigated elevated CO2 effects on the forest structure of a Liquidambar styraciflua L. stand in a free-air CO2 enrichment experiment, considering leaves, tree crowns, forest canopy and stand structure. During the 12-year experiment, the trees increased in height by 5 m and basal area increased by 37%. Basal area distribution among trees shifted from a relatively narrow distribution to a much broader one, but there was little evidence of a CO2 effect on height growth or basal area distribution. The differentiation into crown classes over time led to an increase in the number of unproductive intermediate and suppressed trees and to a greater concentration of stand basal area in the largest trees. A whole-tree harvest at the end of the experiment permitted detailed analysis of canopy structure. There was little effect of CO2 enrichment on the relative leaf area distribution within tree crowns and there was little change from 1998 to 2009. Leaf characteristics (leaf mass per unit area and nitrogen content) varied with crown depth; any effects of elevated CO2 were much smaller than the variation within the crown and were consistent throughout the crown. In this young, even-aged, monoculture plantation forest, there was little evidence that elevated CO2 accelerated tree and stand development, and there were remarkably small changes in canopy structure. Questions remain as to whether a more diverse, mixed species forest would respond similarly.

    Description: The offshore Greenland halibut (Reinhardtius hippoglossoides) fishery, west Greenland, employs demersal trawl gear at depths of 800–1400 m. In contrast to many deep-sea fisheries, the target stock appears stable and the fishery is of significant economic importance. Recent Marine Stewardship Council certification of this fishery highlighted the paucity of knowledge of benthic habitats and trawling impacts, which this study aimed to address using a towed benthic video sled. The spatially discrete northern and southern areas of the fishery were found to be distinct in terms of the communities present, which non-metric multidimensional scaling suggests is primarily driven by temperature. Extensive physical evidence of trawling was observed. Trawling effort was significantly linked with community composition, with a negative association between trawling effort and abundance of some taxa, including some vulnerable marine ecosystem (VME) indicator species. Three potential VMEs are identified: (i) Flabellum alabastrum cup coral meadows; (ii) a Halipteris finmarchica sea pen field; and (iii) areas exhibiting mixed assemblages of VME indicators. Of immediate conservation concern is a H. finmarchica field, which seems to be at least regionally rare, is situated within the fringes of existing trawling effort and is currently afforded no protection by management measures.

    Description: We present a simple model in which the bullets that produce the ‘Orion fingers’ (ejected by the BN/KL object) are interpreted as protoplanets or low-mass protostars in orbit around a high-mass star that has a supernova explosion. As the remnant of the SN explosion has only a small fraction of the mass of the pre-supernova star, the orbiting objects then move away in free trajectories, preserving their orbital velocity at the time of release. We show that a system of objects arranged in approximately coplanar orbits results in trajectories with morphological and kinematical characteristics resembling the Orion fingers. We show that, under the assumption of constant velocity motions, the positions of the observed heads of the fingers can be used to reconstruct the properties of the orbital structure from which they originated, resulting in a compact disc with an outer radius of ∼2.4 au.

    Description: How early stages of speciation in free-spawning marine invertebrates proceed is poorly understood. The Western Pacific abalones, Haliotis discus, H. madaka, and H. gigantea, occur in sympatry with shared breeding season and are capable of producing viable F1 hybrids in spite of being ecologically differentiated. Population genomic analyses revealed that although the three species are genetically distinct, there is evidence for historical and ongoing gene flow among these species. Evidence from demographic modeling suggests that reproductive isolation among the three species started to build in allopatry and has proceeded with gene flow, possibly driven by ecological selection. We identified 27 differentiation islands between the closely related H. discus and H. madaka characterized by high FST and dA, but not high dXY values, as well as high genetic diversity in one H. madaka population. These genomic signatures suggest differentiation driven by recent ecological divergent selection in presence of gene flow outside of the genomic islands of differentiation. The differentiation islands showed low polymorphism in H. gigantea, and both high FST, dXY, and dA values between H. discus and H. gigantea, as well as between H. madaka and H. gigantea. Collectively, the Western Pacific abalones appear to occupy the early stages speciation continuum, and the differentiation islands associated with ecological divergence among the abalones do not appear to have acted as barrier loci to gene flow in the younger divergences but appear to do so in older divergences.

    Description: Penelope-like elements (PLEs) are an enigmatic clade of retrotransposons whose reverse transcriptases (RTs) share a most recent common ancestor with telomerase RTs. The single ORF of canonical endonuclease (EN)+ PLEs encodes RT and a C-terminal GIY–YIG EN that enables intrachromosomal integration, whereas EN− PLEs lack EN and are generally restricted to chromosome termini. EN+ PLEs have only been found in animals, except for one case of horizontal transfer to conifers, whereas EN− PLEs occur in several kingdoms. Here, we report a new, deep-branching PLE clade with a permuted domain order, whereby an N-terminal GIY–YIG EN is linked to a C-terminal RT by a short domain with a characteristic CxC motif. These N-terminal EN+ PLEs share a structural organization, including pseudo-LTRs and complex tandem/inverted insertions, with canonical EN+ PLEs from Penelope/Poseidon, Neptune, and Nematis clades, and show insertion bias for microsatellites, but lack canonical hammerhead ribozyme motifs. However, their phylogenetic distribution is much broader. The Naiads, found in numerous invertebrate phyla, can reach tens of thousands of copies per genome. In spiders and clams, Naiads independently evolved to encode selenoproteins containing multiple selenocysteines. Chlamys, which lack the CCHH motif universal to PLE ENs, occur in green algae, spike mosses (targeting ribosomal DNA), and slime molds. Unlike canonical PLEs, RTs of N-terminal EN+ PLEs contain the insertion-in-fingers domain (IFD), strengthening the link between PLEs and telomerases. Additionally, we describe Hydra, a novel metazoan C-terminal EN+ clade. Overall, we conclude that PLE diversity, taxonomic distribution, and abundance are comparable with non-LTR and LTR-retrotransposons.

    Description: Although Uzbekistan and Central Asia are known for the well-studied Bronze Age civilization of the Bactria–Margiana Archaeological Complex (BMAC), the lesser-known Iron Age was also a dynamic period that resulted in increased interaction and admixture among different cultures from this region. To broaden our understanding of events that impacted the demography and population structure of this region, we generated 27 genome-wide single-nucleotide polymorphism capture data sets of Late Iron Age individuals around the Historical Kushan time period (∼2100–1500 BP) from three sites in South Uzbekistan. Overall, Bronze Age ancestry persists into the Iron Age in Uzbekistan, with no major replacements of populations with Steppe-related ancestry. However, these individuals suggest diverse ancestries related to Iranian farmers, Anatolian farmers, and Steppe herders, with a small amount of West European Hunter Gatherer, East Asian, and South Asian Hunter Gatherer ancestry as well. Genetic affinity toward the Late Bronze Age Steppe herders and a higher Steppe-related ancestry than that found in BMAC populations suggest an increased mobility and interaction of individuals from the Northern Steppe in a Southward direction. In addition, a decrease of Iranian and an increase of Anatolian farmer-like ancestry in Uzbekistan Iron Age individuals were observed compared with the BMAC populations from Uzbekistan. Thus, despite continuity from the Bronze Age, increased admixture played a major role in the shift from the Bronze to the Iron Age in southern Uzbekistan. This mixed ancestry is also observed in other parts of the Steppe and Central Asia, suggesting more widespread admixture among local populations.

    Description: Spawning timing in fish is generally cyclical in temperate regions in order to increase the probability of matching larval occurrence with ideal environmental conditions. The capelin stock in Northwest Atlantic Fisheries Organization Divisions 2J3KL collapsed in 1990–1991 and has not recovered. This collapse was concomitant with collapses in groundfish stocks and cold oceanographic conditions. Using citizen science data, newspaper archives, grey and primary literature, and monitoring data, a century of capelin beach spawning times were compiled. Capelin beach spawning has been persistently 3 weeks later since the stock collapse. To identify potential predictors of capelin spawning timing, an exploratory analysis was conducted using environmental and biological variables and a period factor that categorized a year as either pre-collapse (1990 and earlier) or post-collapse (post-1990) in a step-wise multiple regression model. Spawning timing was predicted to be delayed in the post-collapse period when there were negative anomalies in the Newfoundland and Labrador Climate Index and summer (June–August) North Atlantic Oscillation, and when there was a decrease in mean length of the spawning population. The production of weak year-classes is predicted when spawning is delayed, suggesting that late spawning is severely inhibiting the recovery of the stock.

    Description: In plants, miRNA production is orchestrated by a suite of proteins that control transcription of the pri-miRNA gene, post-transcriptional processing and nuclear export of the mature miRNA. Post-transcriptional processing of miRNAs is controlled by a pair of physically interacting proteins, hyponastic leaves 1 (HYL1) and Dicer-like 1 (DCL1). However, the evolutionary history and structural basis of the HYL1–DCL1 interaction is unknown. Here we use ancestral sequence reconstruction and functional characterization of ancestral HYL1 in vitro and in Arabidopsis thaliana to better understand the origin and evolution of the HYL1–DCL1 interaction and its impact on miRNA production and plant development. We found the ancestral plant HYL1 evolved high affinity for both double-stranded RNA (dsRNA) and its DCL1 partner before the divergence of mosses from seed plants (∼500 Ma), and these high-affinity interactions remained largely conserved throughout plant evolutionary history. Structural modeling and molecular binding experiments suggest that the second of two dsRNA-binding motifs (DSRMs) in HYL1 may interact tightly with the first of two C-terminal DCL1 DSRMs to mediate the HYL1–DCL1 physical interaction necessary for efficient miRNA production. Transgenic expression of the nearly 200 Ma-old ancestral flowering-plant HYL1 in A. thaliana was sufficient to rescue many key aspects of plant development disrupted by HYL1− knockout and restored near-native miRNA production, suggesting that the functional partnership of HYL1–DCL1 originated very early in and was strongly conserved throughout the evolutionary history of terrestrial plants. Overall, our results are consistent with a model in which miRNA-based gene regulation evolved as part of a conserved plant “developmental toolkit.”

    Description: A certain appeal to the alpha model for turbulence and related viscosity in accretion discs was that one scales the Reynolds stresses simply on the thermal pressure, assuming that turbulence driven by a certain mechanism will attain a characteristic Mach number in its velocity fluctuations. Besides the notion that there are different mechanism driving turbulence and angular momentum transport in a disc, we also find that within a single instability mechanism, here the vertical shear instability, stresses do not linearly scale with thermal pressure. Here, we demonstrate in numerical simulations the effect of the gas temperature gradient and the thermal relaxation time on the average stresses generated in the non-linear stage of the instability. We find that the stresses scale with the square of the exponent of the radial temperature profile at least for a range of dlog T/dlog R = [−0.5, −1], beyond which the pressure scale height varies too much over the simulation domain, to provide clear results. Stresses are also dependent on thermal relaxation times, provided they are longer than 10−3 orbital periods. The strong dependence of viscous transport of angular momentum on the local conditions in the disc (especially temperature, temperature gradient, and surface density/optical depth) challenges the ideas of viscosity leading to smooth density distributions, opening a route for structure (ring) formation and time variable mass accretion.

    Description: Nowadays, Apache Hadoop and Apache Spark are two of the most prominent distributed solutions for processing big data applications on the market. Since in many cases these frameworks are adopted to support business critical activities, it is often important to predict with fair confidence the execution time of submitted applications, for instance when service-level agreements are established with end-users. In this work, we propose and validate a hybrid approach for the performance prediction of big data applications running on clouds, which exploits both analytical modeling and machine learning (ML) techniques and it is able to achieve a good accuracy without too many time consuming and costly experiments on a real setup. The experimental results show how the proposed approach attains improvement in accuracy, number of experiments to be run on the operational system and cost over applying ML techniques without any support from analytical models. Moreover, we compare our approach with Ernest, an ML-based technique proposed in the literature by the Spark inventors. Experiments show that Ernest can accurately estimate the performance in interpolating scenarios while it fails to predict the performance when configurations with increasing number of cores are considered. Finally, a comparison with a similar hybrid approach proposed in the literature demonstrates how our approach significantly reduce prediction errors especially when few experiments on the real system are performed.

    Description: Proteins encoded by antigen-processing genes (APGs) provide major histocompatibility complex (MHC) class I (MHC-I) with antigenic peptides. In mammals, polymorphic multigenic MHC-I family is served by monomorphic APGs, whereas in certain nonmammalian species both MHC-I and APGs are polymorphic and coevolve within stable haplotypes. Coevolution was suggested as an ancestral gnathostome feature, presumably enabling only a single highly expressed classical MHC-I gene. In this view coevolution, while optimizing some aspects of adaptive immunity, would also limit its flexibility by preventing the expansion of classical MHC-I into a multigene family. However, some nonmammalian taxa, such as salamanders, have multiple highly expressed MHC-I genes, suggesting either that coevolution is relaxed or that it does not prevent the establishment of multigene MHC-I. To distinguish between these two alternatives, we use salamanders (30 species from 16 genera representing six families) to test, within a comparative framework, a major prediction of the coevolution hypothesis: the positive correlation between MHC-I and APG diversity. We found that MHC-I diversity explained both within-individual and species-wide diversity of two APGs, TAP1 and TAP2, supporting their coevolution with MHC-I, whereas no consistent effect was detected for the other three APGs (PSMB8, PSMB9, and TAPBP). Our results imply that although coevolution occurs in salamanders, it does not preclude the expansion of the MHC-I gene family. Contrary to the previous suggestions, nonmammalian vertebrates thus may be able to accommodate diverse selection pressures with flexibility granted by rapid expansion or contraction of the MHC-I family, while retaining the benefits of coevolution between MHC-I and TAPs.

    Description: The mesopelagic zone (200–1000 m depth) contains high fish species diversity but biomass and abundances are uncertain yet essential to understand ecosystem functioning. Hull-mounted acoustic systems (usually 38 kHz) often make assumptions on average target strength (TS) of mesopelagic fish assemblages when estimating biomass/abundance. Here, an unsupervised clustering algorithm was applied on broadband acoustic data (54–78 kHz), collected by a towed instrumented platform in the central Northeast Atlantic, to identify different mesopelagic target types based on similarity of individual TS spectra. Numerical density estimates from echo-counting showed spatial differences in vertical distribution patterns of the different target types and TS spectra data suggested that 〉30% of the gas-bearing targets had high resonance frequencies (〉60 kHz) with low scattering strength at 38 kHz. This conceptual study highlights the importance of separating targets into different target groups to obtain correct backscatter information and to account for all relevant scatterers when estimating average TS at 38 kHz, in order to achieve more accurate biomass/abundance estimates. It furthermore demonstrates the use of a towed broadband acoustic platform for fine-scale numerical density estimates as a complementary method to hull-mounted acoustic data to increase knowledge on mesopelagic ecosystem structure.

    Description: China's mariculture is an indispensable part of the world's aquaculture and helps address food security issues in China and around the globe. However, this industry is facing a grand challenge from global warming. Therefore, it is urgent to assess the sensitivity of the main mariculture species and production modes to the increasing temperature. Here, we first extracted the coastal temperature data from 1465 grid cells (0.25 × 0.25 arcdegree) in the mariculture regions, and then compiled an upper thermal limit as well as culturing modes dataset of forty-two commercially important mariculture species. With these two datasets, we calculated the thermal safety margin (TSM) for each species across its aquaculture regions. Our results showed that several species with low TSMs were particularly sensitive to the current conditions and future warming, and some culturing regions face catastrophic consequences caused by high temperature and potential heatwaves. It is also noted that several mariculture modes like pond farming and mudflat ranching were more vulnerable compared to other mariculture modes. In summary, China's mariculture industry is sensitive to global warming at present and in the future. Our present study also provided tools to assess the risks in mariculture production and suggested solutions for future mitigation and adaptations.

    Description: The distribution and abundance of marine fishes have been changing over the last decades due to climate change and overfishing. We evaluated the status of an important exploited marine ecosystem for one of the largest fisheries in Greenland, Greenland halibut Reinhardtius hippoglossoides, in the offshore slopes of West Greenland. We examined how five ecological indicators changed from 1997 to 2019 under the effect of climate and commercial fishery. The oscillatory tendency of the bottom temperature modified the structure and composition of the demersal fish community. In the shallower zone, the warming bottom temperature favoured high trophic level and warmer water species, and subsequently, an increase in halibut biomass, which reduced the biodiversity. In the middle depth zone, the high biomass of halibut masked increases of less common higher trophic level species. In the deep zone, the drastic reduction of halibut biomass coincided with an increase of high trophic level and colder-water species. Despite the increasing exploitation, especially the mid depth zone, the current fishery did not induce changes to community structure. With the present study, we demonstrate the value of using ecological indicators and estimating spatio-temporal trends to provide a further understanding of the ecosystem status.

    Description: Genetic variation and phenotypic plasticity are both important to adaptive evolution. However, how they act together on particular traits remains poorly understood. Here, we integrated phenotypic, genomic, and transcriptomic data from two allopatric but closely related congeneric oyster species, Crassostrea angulata from southern/warm environments and Crassostrea gigas from northern/cold environments, to investigate the roles of genetic divergence and plasticity in thermal adaptation. Reciprocal transplantation experiments showed that both species had higher fitness in their native habitats than in nonnative environments, indicating strong adaptive divergence. The southern species evolved higher transcriptional plasticity, and the plasticity was adaptive, suggesting that increased plasticity is important for thermal adaptation to warm climates. Genome-wide comparisons between the two species revealed that genes under selection tended to respond to environmental changes and showed higher sequence divergence in noncoding regions. All genes under selection and related to energy metabolism exhibited habitat-specific expression with genes involved in ATP production and lipid catabolism highly expressed in warm/southern habitats, and genes involved in ATP consumption and lipid synthesis were highly expressed in cold/northern habitats. The gene for acyl-CoA desaturase, a key enzyme for lipid synthesis, showed strong selective sweep in the upstream noncoding region and lower transcription in the southern species. These results were further supported by the lower free fatty acid (FFA) but higher ATP content in southern species and habitat, pointing to significance of ATP/FFA trade-off. Our findings provide evidence that noncoding variation and transcriptional plasticity play important roles in shaping energy metabolism for thermal adaptation in oysters.

    Description: SH3 and OB are the simplest, oldest, and most common protein domains within the translation system. SH3 and OB domains are β-barrels that are structurally similar but are topologically distinct. To transform an OB domain to a SH3 domain, β-strands must be permuted in a multistep and evolutionarily implausible mechanism. Here, we explored relationships between SH3 and OB domains of ribosomal proteins, initiation, and elongation factors using a combined sequence- and structure-based approach. We detect a common core of SH3 and OB domains, as a region of significant structure and sequence similarity. The common core contains four β-strands and a loop, but omits the fifth β-strand, which is variable and is absent from some OB and SH3 domain proteins. The structure of the common core immediately suggests a simple permutation mechanism for interconversion between SH3 and OB domains, which appear to share an ancestor. The OB domain was formed by duplication and adaptation of the SH3 domain core, or vice versa, in a simple and probable transformation. By employing the folding algorithm AlphaFold2, we demonstrated that an ancestral reconstruction of a permuted SH3 sequence folds into an OB structure, and an ancestral reconstruction of a permuted OB sequence folds into a SH3 structure. The tandem SH3 and OB domains in the universal ribosomal protein uL2 share a common ancestor, suggesting that the divergence of these two domains occurred before the last universal common ancestor.

    Description: Accurate estimates of growth and mortality are needed to understand drivers of production and cohort success. Existing methods for estimating mortality rates, such as catch-curves, require large sample sizes, as they work by grouping individuals into age-bins to determine a frequency distribution. Yet, sampling enough larvae is often not possible at fine scales within the constraints of research projects, due to low density of larvae in pelagic environments. Here, we develop a novel method to simultaneously estimate growth and mortality rates of fish larvae as a continuous function of size using theory of size-structured populations, eliminating the need to group data into age-bins. We compare the effectiveness of our model to existing methods by generating data from a known distribution. This comparison demonstrates that while all models recover correct parameter values under ideal circumstances, our new method performs better than existing methods when sample sizes are low. Additionally, our method can accommodate non-linear growth and mortality functions, while also allowing growth and mortality to vary as functions of environmental co-variates. This increased accuracy and flexibility of our method should improve our ability to relate variability in larval production to environmental fluctuations at finer spatial scales.

    Description: Incorporating ecological covariates into fishery stock assessments may improve estimates, but most covariates are estimated with error. Model selection criteria are often used to identify support for covariates, have some limitations and rely on assumptions that are often violated. For a more rigorous evaluation of ecological covariates, we used four popular selection criteria to identify covariates influencing natural mortality or recruitment in a Bayesian stock assessment of Pacific herring (Clupea pallasii) in Prince William Sound, Alaska. Within this framework, covariates were incorporated either as fixed effects or as latent variables (i.e. covariates have associated error). We found most support for pink salmon increasing natural mortality, which was selected by three of four criteria. There was ambiguous support for other fixed effects on natural mortality (walleye pollock and the North Pacific Gyre Oscillation) and recruitment (hatchery-released juvenile pink salmon and a 1989 regime shift). Generally, similar criteria values among covariates suggest no clear evidence for a consistent effect of any covariate. Models with covariates as latent variables were sensitive to prior specification and may provide potentially very different results. We recommend using multiple criteria and exploring different statistical assumptions about covariates for their use in stock assessment.

    Description: We tested if a newly developed luminous netting, VISIONET, could change the vertical behaviour of six commercially important species in a Nephrops (Nephrops norvegicus) trawl fishery. We inserted a V-shaped piece of VISIONET ascending on each side of the tapered section just ahead of a divided codend. The length-based effect on the vertical separation of fishes and Nephrops was quantified, and we evaluated if the presence of VISIONET had the potential to increase the fish capture in the upper compartment. Contrary to our expectation, gadoids entered the lower compartment more frequently than in the control trawl. This was similar to that previously found when applying green LED lights in the tapered section, however opposite for haddock (Melanogrammus aeglefinus). The flatfishes did not respond. Large Nephrops significantly increased their preference for the lower compartment. Our results show that low intensity light is sufficient to alter the vertical distribution of both fishes and Nephrops. Responses of fishes to different variables, including light intensities, need to be studied in more detail to understand the underlying mechanisms and to ultimately reduce unwanted catch more efficiently. Luminous netting can be integrated in any given trawl design and does not require batteries or electronics.

    Description: Selection for resource conservation can shape the coding sequences of organisms living in nutrient-limited environments. Recently, it was proposed that selection for resource conservation, specifically for nitrogen and carbon content, has also shaped the structure of the standard genetic code, such that the missense mutations the code allows tend to cause small increases in the number of nitrogen and carbon atoms in amino acids. Moreover, it was proposed that this optimization is not confounded by known optimizations of the standard genetic code, such as for polar requirement or hydropathy. We challenge these claims. We show the proposed optimization for nitrogen conservation is highly sensitive to choice of null model and the proposed optimization for carbon conservation is confounded by the known conservative nature of the standard genetic code with respect to the molecular volume of amino acids. There is therefore little evidence the standard genetic code is optimized for resource conservation. We discuss our findings in the context of null models of the standard genetic code.

Different from extant methods that focus on text sequence representations, this paper presents a network framework to learn representation from concurrence-words relation graph (LRCWG), so as to improve the Macro-F1 and accuracy. The LRCWG first employs the multi-head attention mechanism to capture the sentiment representation from the sentences which can learn the importance of text sequence representation. And then, it leverages the priori sentiment dictionary information to construct the concurrence relations of sentiment words with Graph Convolution Network (GCN). This assists in that the learnt context representation can keep both the semantics integrity and the features of sentiment concurrence-words relations. The designed algorithm is experimentally evaluated with all the five benchmark datasets and demonstrated that the proposed aspect sentiment classification can significantly improve the prediction performance of learning task.

    Description: The recent and exclusively in humans and a few other higher primates expressed APOL1 (apolipoprotein L1) gene is linked to African human trypanosomiasis (also known as African sleeping sickness) as well as to different forms of kidney diseases. Whereas APOL1’s role as a trypanolytic factor is well established, pathobiological mechanisms explaining its cytotoxicity in renal cells remain unclear. In this study, we compared the APOL family members using a combination of evolutionary studies and cell biological experiments to detect unique features causal for APOL1 nephrotoxic effects. We investigated available primate and mouse genome and transcriptome data to apply comparative phylogenetic and maximum likelihood selection analyses. We suggest that the APOL gene family evolved early in vertebrates and initial splitting occurred in ancestral mammals. Diversification and differentiation of functional domains continued in primates, including developing the two members APOL1 and APOL2. Their close relationship could be diagnosed by sequence similarity and a shared ancestral insertion of an AluY transposable element. Live-cell imaging analyses showed that both expressed proteins show a strong preference to localize at the endoplasmic reticulum (ER). However, glycosylation and secretion assays revealed that—unlike APOL2—APOL1 membrane insertion or association occurs in different orientations at the ER, with the disease-associated mutants facing either the luminal (cis) or cytoplasmic (trans) side of the ER. The various pools of APOL1 at the ER offer a novel perspective in explaining the broad spectrum of its observed toxic effects.

    Description: True sea snakes (Hydrophiini) are among the last and most successful clades of vertebrates that show secondary marine adaptation, exhibiting diverse phenotypic traits and lethal venom systems. To better understand their evolution, we generated the first chromosome-level genomes of two representative Hydrophiini snakes, Hydrophis cyanocinctus and H. curtus. Through comparative genomics we identified a great expansion of the underwater olfaction-related V2R gene family, consisting of more than 1,000 copies in both snakes. A series of chromosome rearrangements and genomic structural variations were recognized, including large inversions longer than 30 megabase (Mb) on sex chromosomes which potentially affect key functional genes associated with differentiated phenotypes between the two species. By integrating multiomics we found a significant loss of the major weapon for elapid predation, three-finger toxin genes, which displayed a dosage effect in H. curtus. These genetic changes may imply mechanisms that drove the divergent evolution of adaptive traits including prey preferences between the two closely related snakes. Our reference-quality sea snake genomes also enrich the repositories for addressing important issues on the evolution of marine tetrapods, and provide a resource for discovering marine-derived biological products.

    Description: Microbes living in plant tissues—endophytes—are mainly studied in crop plants where they typically colonize the root apoplast. Trees—a large carbon source with a high capacity for photosynthesis—provide a variety of niches for endophytic colonization. We have earlier identified a new type of plant–endophyte interaction in buds of adult Scots pine, where Methylorubrum species live inside the meristematic cells. The endosymbiont Methylorubrum extorquens DSM13060 significantly increases needle and root growth of pine seedlings without producing plant hormones, but by aggregating around host nuclei. Here, we studied gene expression and metabolites of the pine host induced by M. extorquens DSM13060 infection. Malic acid was produced by pine to potentially boost M. extorquens colonization and interaction. Based on gene expression, the endosymbiont activated the auxin- and ethylene (ET)-associated hormonal pathways through induction of CUL1 and HYL1, and suppressed salicylic and abscisic acid signaling of pine. Infection by the endosymbiont had an effect on pine meristem and leaf development through activation of GLP1-7 and ALE2, and suppressed flowering, root hair and lateral root formation by downregulation of AGL8, plantacyanin, GASA7, COW1 and RALFL34. Despite of systemic infection of pine seedlings by the endosymbiont, the pine genes CUL1, ETR2, ERF3, HYL, GLP1-7 and CYP71 were highly expressed in the shoot apical meristem, rarely in needles and not in stem or root tissues. Low expression of MERI5, CLH2, EULS3 and high quantities of ononitol suggest that endosymbiont promotes viability and protects pine seedlings against abiotic stress. Our results indicate that the endosymbiont positively affects host development and stress tolerance through mechanisms previously unknown for endophytic bacteria, manipulation of plant hormone signaling pathways, downregulation of senescence and cell death-associated genes and induction of ononitol biosynthesis.

    Description: Pieris rapae and Phyllotreta nemorum are Brassicaceae specialists, but do not feed on Iberis amara spp. that contain cucurbitacins. The cucurbitacins are highly oxygenated triterpenoid, occurring widespread in cucurbitaceous species and in a few other plant families. Using de novo assembled transcriptomics from I. amara, gene co-expression analysis and comparative genomics, we unraveled the evolutionary origin of the insect deterrent cucurbitacins in I. amara. Phylogenetic analysis of five oxidosqualene cyclases and heterologous expression allowed us to identify the first committed enzyme in cucurbitacin biosynthesis in I. amara, cucurbitadienol synthase (IaCPQ). In addition, two species-specific cytochrome P450s (CYP708A16 and CYP708A15) were identified that catalyze the unique C16 and C22 hydroxylation of the cucurbitadienol backbone, enzymatic steps that have not been reported before. Furthermore, the draft genome assembly of I. amara showed that the IaCPQ was localized to the same scaffold together with CYP708A15 but spanning over 100 kb, this contrasts with the highly organized cucurbitacin gene cluster in the cucurbits. These results reveal that cucurbitacin biosynthesis has evolved convergently via different biosynthetic routes in different families rather than through divergence from an ancestral pathway. This study thus provides new insight into the mechanism of recurrent evolution and diversification of a plant defensive chemical.

    Description: The mechanisms by which transposable elements (TEs) can be horizontally transferred between animals are unknown, but viruses are possible candidate vectors. Here, we surveyed the presence of host-derived TEs in viral genomes in 35 deep sequencing data sets produced from 11 host–virus systems, encompassing nine arthropod host species (five lepidopterans, two dipterans, and two crustaceans) and six different double-stranded (ds) DNA viruses (four baculoviruses and two iridoviruses). We found evidence of viral-borne TEs in 14 data sets, with frequencies of viral genomes carrying a TE ranging from 0.01% to 26.33% for baculoviruses and from 0.45% to 7.36% for iridoviruses. The analysis of viral populations separated by a single replication cycle revealed that viral-borne TEs originating from an initial host species can be retrieved after viral replication in another host species, sometimes at higher frequencies. Furthermore, we detected a strong increase in the number of integrations in a viral population for a TE absent from the hosts’ genomes, indicating that this TE has undergone intense transposition within the viral population. Finally, we provide evidence that many TEs found integrated in viral genomes (15/41) have been horizontally transferred in insects. Altogether, our results indicate that multiple large dsDNA viruses have the capacity to shuttle TEs in insects and they underline the potential of viruses to act as vectors of horizontal transfer of TEs. Furthermore, the finding that TEs can transpose between viral genomes of a viral species sets viruses as possible new niches in which TEs can persist and evolve.

    Description: Prior and extensive plastic rewiring of a transcriptional network, followed by a functional switch of the conserved transcriptional regulator, can shape the evolution of a new network with diverged functions. The presence of three distinct iron regulatory systems in fungi that use orthologous transcriptional regulators suggests that these systems evolved in that manner. Orthologs of the transcriptional activator Sef1 are believed to be central to how iron regulatory systems developed in fungi, involving gene gain, plastic network rewiring, and switches in regulatory function. We show that, in the protoploid yeast Lachancea kluyveri, plastic rewiring of the L. kluyveri Sef1 (Lk-Sef1) network, together with a functional switch, enabled Lk-Sef1 to regulate TCA cycle genes, unlike Candida albicans Sef1 that mainly regulates iron-uptake genes. Moreover, we observed pervasive nonfunctional binding of Sef1 to its target genes. Enhancing Lk-Sef1 activity resuscitated the corresponding transcriptional network, providing immediate adaptive benefits in changing environments. Our study not only sheds light on the evolution of Sef1-centered transcriptional networks but also shows the adaptive potential of nonfunctional transcription factor binding for evolving phenotypic novelty and diversity.

    Description: We report the discovery of large amounts of previously undetected cold neutral atomic hydrogen (H i) around the core triplet galaxies in the nearby NGC 7232 galaxy group with MeerKAT. With a physical resolution of ∼1 kpc, we detect a complex web of low-surface-brightness H i emission down to a 4σ column density level of ∼1 × 1019 cm−2 (over 44  km s−1). The newly discovered H i streams extend over ∼20 arcmin corresponding to 140 kpc in projection. This is approximately three times the H i extent of the galaxy triplet (52 kpc). The H i debris has an H i mass of ∼6.6 × 109 M⊙, more than 50 per cent of the total H i mass of the triplet. Within the galaxy triplet, NGC 7233 and NGC 7232 have lost a significant amount of H i while NGC 7232B appears to have an excess of H i. The H i deficiency in NGC 7232 and NGC 7233 indicates that galaxy–galaxy interaction in the group concentrates on this galaxy pair while the other disc galaxies have visited them over time. In comparison to the AMIGA sample of isolated galaxies, we find that with regards to its total H i mass the NGC 7232/3 galaxy triplet is not H i-deficient. Despite the many interactions associated to the triplet galaxies, no H i seems to have been lost from the group (yet).

    Description: Historically it has been difficult to study the evolution of bacterial small RNAs (sRNAs) across distantly related species. For example, identifying homologs of sRNAs is often difficult in genomes that have undergone multiple structural rearrangements. Also, some types of regulatory sRNAs evolve at rapid rates. The high degree of genomic synteny among divergent host-restricted bacterial lineages, including intracellular symbionts, is conducive to sRNA maintenance and homolog identification. In turn, symbiont genomes can provide us with novel insights into sRNA evolution. Here, we examine the sRNA expression profile of the obligate symbiont of psyllids, Carsonella ruddii, which has one of the smallest cellular genomes described. Using RNA-seq, we identified 36 and 32 antisense sRNAs (asRNAs) expressed by Carsonella from the psyllids Bactericera cockerelli (Carsonella-BC) and Diaphorina citri (Carsonella-DC), respectively. The majority of these asRNAs were associated with genes that are involved in essential amino acid biosynthetic pathways. Eleven of the asRNAs were conserved in both Carsonella lineages and the majority were maintained by selection. Notably, five of the corresponding coding sequences are also the targets of conserved asRNAs in a distantly related insect symbiont, Buchnera. We detected differential expression of two asRNAs for genes involved in arginine and leucine biosynthesis occurring between two distinct Carsonella-BC life stages. Using asRNAs identified in Carsonella, Buchnera, and Profftella which are all endosymbionts, and Escherichia coli, we determined that regions upstream of these asRNAs encode unique conserved patterns of AT/GC richness, GC skew, and sequence motifs which may be involved in asRNA regulation.

    Description: Summary In an attempt to overcome the difficulties of the full waveform inversion (FWI), several alternative objective functions have been proposed over the last few years. Many of them are based on the assumption that the residuals (differences between modelled and observed seismic data) follow specific probability distributions when, in fact, the true probability distribution is unknown. This leads FWI to converge to an incorrect probability distribution if the assumed probability distribution is different from the real one and, consequently it may lead the FWI to achieve biased models of the subsurface. In this work, we propose an objective function which does not force the residuals to follow a specific probability distribution. Instead, we propose to use the non-parametric kernel density estimation technique (KDE) (which imposes the least possible assumptions about the residuals) to explore the probability distribution that may be more suitable. As evidenced by the results obtained in a synthetic model and in a typical P-wave velocity model of the Brazilian pre-salt fields, the proposed FWI reveals a greater potential to overcome more adverse situations (such as cycle-skipping) and also a lower sensitivity to noise in the observed data than conventional L2 and L1-norm objective functions and thus making it possible to obtain more accurate models of the subsurface. This greater potential is also illustrated by the smoother and less sinuous shape of the proposed objective function with fewer local minima compared with the conventional objective functions.

    Description: Canonical non-homologous end-joining (cNHEJ) is the prominent mammalian DNA double-strand breaks (DSBs) repair pathway operative throughout the cell cycle. Phosphorylation of Ku70 at ser27-ser33 (pKu70) is induced by DNA DSBs and has been shown to regulate cNHEJ activity, but the underlying mechanism remained unknown. Here, we established that following DNA damage induction, Ku70 moves from nucleoli to the sites of damage, and once linked to DNA, it is phosphorylated. Notably, the novel emanating functions of pKu70 are evidenced through the recruitment of RNA Pol II and concomitant formation of phospho-53BP1 foci. Phosphorylation is also a prerequisite for the dynamic release of Ku70 from the repair complex through neddylation-dependent ubiquitylation. Although the non-phosphorylable ala-Ku70 form does not compromise the formation of the NHEJ core complex per se, cells expressing this form displayed constitutive and stress-inducible chromosomal instability. Consistently, upon targeted induction of DSBs by the I-SceI meganuclease into an intrachromosomal reporter substrate, cells expressing pKu70, rather than ala-Ku70, are protected against the joining of distal DNA ends. Collectively, our results underpin the essential role of pKu70 in the orchestration of DNA repair execution in living cells and substantiated the way it paves the maintenance of genome stability.

    Description: The divide-and-conquer strategy is commonly used for protein structure determination, but its applications to high-resolution structure determination of RNAs have been limited. Here, we introduce an integrative approach based on the divide-and-conquer strategy that was undertaken to determine the solution structure of an RNA model system, the Neurospora VS ribozyme. NMR and SAXS studies were conducted on a minimal trans VS ribozyme as well as several isolated subdomains. A multi-step procedure was used for structure determination that first involved pairing refined NMR structures with SAXS data to obtain structural subensembles of the various subdomains. These subdomain structures were then assembled to build a large set of structural models of the ribozyme, which was subsequently filtered using SAXS data. The resulting NMR-SAXS structural ensemble shares several similarities with the reported crystal structures of the VS ribozyme. However, a local structural difference is observed that affects the global fold by shifting the relative orientation of the two three-way junctions. Thus, this finding highlights a global conformational change associated with substrate binding in the VS ribozyme that is likely critical for its enzymatic activity. Structural studies of other large RNAs should benefit from similar integrative approaches that allow conformational sampling of assembled fragments.

    Description: We study differential rotation in late-stage shell convection in a 3D hydrodynamic simulation of a rapidly rotating 16 M⊙ helium star with a particular focus on the convective oxygen shell. We find that the oxygen shell develops a quasi-stationary pattern of differential rotation that is neither described by uniform angular velocity as assumed in current stellar evolution models of supernova progenitors, nor by uniform specific angular momentum. Instead, the oxygen shell develops a positive angular velocity gradient with faster rotation at the equator than at the pole by tens of percent. We show that the angular momentum transport inside the convection zone is not adequately captured by a diffusive mixing-length flux proportional to the angular velocity or angular momentum gradient. Zonal flow averages reveal stable large-scale meridional flow and an entropy deficit near the equator that mirrors the patterns in the angular velocity. The structure of the flow is reminiscent of simulations of stellar surface convection zones and the differential rotation of the Sun, suggesting that similar effects are involved; future simulations will need to address in more detail how the interplay of buoyancy, inertial forces, and turbulent stresses shapes differential rotation during late-stage convection in massive stars. If convective regions develop positive angular velocity gradients, angular momentum could be shuffled out of the core region more efficiently, potentially making the formation of millisecond magnetars more difficult. Our findings have implications for neutron star birth spin periods and supernova explosion scenarios that involve rapid core rotation.

    Description: In this paper we present and validate the galaxy sample used for the analysis of the Baryon Acoustic Oscillation signal (BAO) in the Dark Energy Survey (DES) Y3 data. The definition is based on a colour and redshift-dependent magnitude cut optimized to select galaxies at redshifts higher than 0.5, while ensuring a high quality determination. The sample covers ∼ 4100 square degrees to a depth of i = 22.3 (AB) at 10σ. It contains 7,031,993 galaxies in the redshift range from z= 0.6 to 1.1, with a mean effective redshift of 0.835. Redshifts are estimated with the machine learning algorithm DNF, and are validated using the VIPERS PDR2 sample. We find a mean redshift bias of zbias ∼  0.01 and a mean uncertainty, in units of 1 + z, of σ68 ∼  0.03. We evaluate the galaxy population of the sample, showing it is mostly built upon Elliptical to Sbc types. Furthermore, we find a low level of stellar contamination of $lesssim 4{{ m per cent}}$. We present the method used to mitigate the effect of spurious clustering coming from observing conditions and other large-scale systematics. We apply it to the BAO sampleand calculate weights that are used to get a robust estimate of the galaxy clustering signal. This paper is one of a series dedicated to the analysis of the BAO signal in DES Y3. In the companion papers we present the galaxy mock catalogues used to calibrate the analysis and the angular diameter distance constraints obtained through the fitting to the BAO scale.

    Description: We present a multi-wavelength investigation of the H ii region G347.600+00.211, located at a distance of 7.9 kpc. We analyse the gas and dust properties aiming to disentangle the origin of the region as well as its role in the formation of new stars. G347.600+00.211 is very conspicuous at 1420 MHz and infrared wavelengths, showing an incomplete shell-like structure with two distinct zones of very intense emission. The infrared bubble S8 is part of the shell structure. The spatial distribution of the molecular gas shows the presence of six clouds located around the ionized region and showing a good morphological correlation with the 8 μm emission. Cold dust is coincident with the dense gas shown in the CO measurements. As for the origin of the region, we found that the massive cluster [DBS2003]179 and two Wolf–Rayet (WR) stars are located at the same distance than the ionized gas. Based on a stellar density analysis, we inferred that one of the WR stars, 1181-81L, is also a probable member of the cluster. Both the cluster and the WR stars are not only within the ring–like structure, but are also located near the two spots of very heightened emission, suggesting they may be responsible for this bright emission. Finally, as expanding H ii regions are hypothesised to trigger star formation, we used different infrared point source catalogues to search for young stellar object candidates (cYSOs). A total of 33 cYSOs and 4 CH ii regions were identified projected on to the photo–dissociation regions and molecular clouds.

    Description: We have previously described two flow cytometry-based in vitro genotoxicity tests: micronucleus (MN) scoring (MicroFlow ®) and a multiplexed DNA damage response biomarker assay (MultiFlow ®). Here, we describe a strategy for combining the assays in order to efficiently supplement MN analyses with a panel of biomarkers that comment on cytotoxicity (i.e., relative nuclei count, relative increased nuclei count, cleaved PARP-positive chromatin, and ethidium monoazide-positive chromatin) and genotoxic mode of action (i.e., γH2AX, phospho-histone H3, p53 activation, and polyploidy). For these experiments, human TK6 cells were exposed to each of 32 well-studied reference chemicals in 96-well plates for 24 continuous hr. The test chemicals were evaluated over a range of concentrations in the presence and absence of a rat liver S9-based metabolic activation system. MultiFlow assay data were acquired at 4 and 24 hr, and MN were scored at 24 hr. Testing 32 chemicals in two metabolic activation arms translated into 64 a priori calls: 42 genotoxicants and 22 non-genotoxicants. The MN assay showed high sensitivity and moderate specificity (90% and 68%, respectively). When a genotoxic call required significant MN and MultiFlow responses, specificity increased to 95% without adversely affecting sensitivity. The dose response data were analyzed with PROAST Benchmark Dose (BMD) software in order to calculate potency metrics for each endpoint, and ToxPi software was used to synthesize the resulting lower and upper bound 90% confidence intervals into visual profiles. The BMD/ToxPi combination was found to represent a powerful strategy for synthesizing multiple BMD confidence intervals, as the software output provided MoA information as well as insights into genotoxic potency.

    Description: Summary Finite-difference (FD) modeling of seismic waves in the vicinity of dipping interfaces gives rise to artifacts. Examples are phase and amplitude errors, as well as staircase diffractions. Such errors can be reduced in two general ways. In the first approach, the interface can be anti-aliased (i.e., with an anti-aliased step-function, or a lowpass filter). Alternatively, the interface may be replaced with an equivalent medium (i.e., using Schoenberg & Muir (SM) calculus or orthorhombic averaging). We test these strategies in acoustic, elastic isotropic, and elastic anisotropic settings. Computed FD solutions are compared to analytical solutions. We find that in acoustic media, anti-aliasing methods lead to the smallest errors. Conversely, in elastic media, the SM calculus provides the best accuracy. The downside of the SM calculus is that it requires an anisotropic FD solver even to model an interface between two isotropic materials. As a result, the computational cost increases compared to when using isotropic FD solvers. However, since coarser grid spacings can be used to represent the dipping interfaces, the two effects (an expensive FD solver on a coarser FD grid) equal out. Hence, the SM calculus can provide an efficient means to reduce errors, also in elastic isotropic media.

    Description: Summary Objective assessment of seismic hazard and understanding of the Himalayan arc's tectonics requires detailed information on the crustal structure and geometry of the underthrusting Indian Plate beneath the Himalaya. Here, we present high-resolution three-dimensional P- wave velocity (Vp) and P-to-S wave velocity ratio (Vp/Vs) images of the Kumaun-Garhwal Himalaya, a proposed potential region for the future great earthquake. We generate these images by inverting arrival times of 515 local earthquakes recorded by 41 broadband stations during November 2006-June 2008. The tomographic images show a heterogeneous structure in the upper-mid crust. These images, along with available geophysical and geological information, indicate the presence of quartz-rich felsic rocks in the uppermost crust; and the occurrence of saline-rich aqueous fluid/partial melt in the upper-mid crust. We propose that the Main Himalayan Thrust (MHT), having a flat-ramp-flat geometry, lies at the base of these fluid zones. The small and moderate-to-strong magnitude earthquakes are mainly confined to the fluid-rich zones along the MHT and quartz-rich rocks in the upper crust. Such an interpretation implies that the earthquake occurrence in the Kumaun-Garhwal Himalaya is largely controlled by the geometry of the MHT and crustal lithology.

    Description: To assess the number of life-bearing worlds in astrophysical environments, it is necessary to take the intertwined processes of abiogenesis (birth), extinction (death), and transfer of life (migration) into account. We construct a mathematical model that incorporates this trio of mechanisms and accordingly derive the probability distribution function and other statistical properties (e.g. mean) for the number of worlds with biospheres. We show that a given astrophysical setting may become eventually saturated with life if the rate of successful transfers of organisms is higher than the extinction rate of biospheres. Based on the available data, we suggest that this criterion might be fulfilled for star-forming clusters (and perhaps the Galactic bulge under optimal circumstances), thereby indicating that such regions could constitute promising abodes for hosting and detecting life.

    Description: Summary On 2020 December 29, the Mw 6.4 Petrinja earthquake hit the Kupa Valley region and set a record for the largest earthquake in northwestern (NW) Croatia. The coseismic surface displacements are well obtained on three pairs of interferometric synthetic aperture radar (InSAR) images from Sentinel-1 satellites. The interferograms exhibit coseismic ground deformation with a maximum line-of-sight (LOS) displacement of 0.4 m. Based on the coseismic deformation field, we investigate both the fault geometry and the coseismic slip distribution. The results show a dextral event with a peak slip of 3.50 m at a depth of 3.47 km. The shallow depth and unusually large coseismic slip correspond to obvious ground deformation and serious damage in the epicentral zone. The 2020 earthquake highlights an unmapped, steeply dipping strike-slip fault, which possibly enabled a potential ‘curve cut-off’ process on the bending segment of the Pokupsko fault in the context of ∼N-S compression in NW Croatia. The large coseismic slip and high stress drop associated with the Mw 6.4 Petrinja earthquake are likely products of the geometrically complex fault zones and immature seismotectonic environment in NW Croatia.

    Description: Motivation DNA Methylation plays a key role in a variety of biological processes. Recently, Nanopore long-read sequencing has enabled direct detection of these modifications. As a consequence, a range of computational methods have been developed to exploit Nanopore data for methylation detection. However, current approaches rely on a human-defined threshold to detect the methylation status of a genomic position and are not optimized to detect sites methylated at low frequency. Furthermore, most methods employ either the Nanopore signals or the basecalling errors as the model input and do not take advantage of their combination. Results Here we present DeepMP, a convolutional neural network (CNN)-based model that takes information from Nanopore signals and basecalling errors to detect whether a given motif in a read is methylated or not. Besides, DeepMP introduces a threshold-free position modification calling model sensitive to sites methylated at low frequency across cells. We comprehensively benchmarked DeepMP against state-of-the-art methods on E. coli, human and pUC19 datasets. DeepMP outperforms current approaches at read-based and position-based methylation detection across sites methylated at different frequencies in the three datasets.     Description: Parametric modeling of galaxy cluster density profiles from weak lensing observations leads to a mass bias, whose detailed understanding is critical in deriving accurate mass-observable relations for constraining cosmological models. Drawing from existing methods, we develop a robust framework for calculating this mass bias in one-parameter fits to simulations of dark matter haloes. We show that our approach has the advantage of being independent of the absolute noise level, so that only the number of haloes in a given simulation and the representativeness of the simulated haloes for real clusters limit the accuracy of the bias estimation. While we model the bias as a lognormal distribution and the haloes with a Navarro-Frenk-White profile, our method can be generalized to any bias distribution and parametric model of the radial mass distribution. We find that the lognormal assumption is not strictly valid in the presence of miscentring of haloes. We investigate the use of cluster centers derived from weak lensing in the context of mass bias, and tentatively find that such centroids can yield sensible mass estimates if the convergence peak has a signal-to-noise ratio approximately greater than four. In this context we also find that the standard approach to estimating the positional uncertainty of weak lensing mass peaks using bootstrapping severely underestimates the true positional uncertainty for peaks with low signal-to-noise ratios. Though we determine the mass and redshift dependence of the bias distribution for a few experimental setups, our focus remains providing a general approach to computing such distributions.

    Description: As humans populated the world, they adapted to many varying environmental factors, including climate, diet, and pathogens. Because many of these adaptations were mediated by multiple non-coding variants with small effects on gene regulation, it has been difficult to link genomic signals of selection to specific genes, and to describe the regulatory response to selection. To overcome this challenge, we adapted PrediXcan, a machine learning method for imputing gene regulation from genotype data, to analyze low-coverage ancient human DNA (aDNA). First, we used simulated genomes to benchmark strategies for adapting PrediXcan to increase robustness to incomplete data. Applying the resulting models to 490 ancient Eurasians, we found that genes with the strongest divergent regulation among ancient populations with hunter-gatherer, pastoralist, and agricultural lifestyles are enriched for metabolic and immune functions. Next, we explored the contribution of divergent gene regulation to two traits with strong evidence of recent adaptation: dietary metabolism and skin pigmentation. We found enrichment for divergent regulation among genes proposed to be involved in diet-related local adaptation, and the predicted effects on regulation often suggest explanations for known signals of selection, e.g. at FADS1, GPX1, and LEPR. In contrast, skin pigmentation genes show little regulatory change over a 38,000-year time series of 2999 ancient Europeans, suggesting that adaptation mainly involved large-effect coding variants. This work demonstrates that combining aDNA with present-day genomes is informative about the biological differences among ancient populations, the role of gene regulation in adaptation, and the relationship between genetic diversity and complex traits.

    Description: Here, we report the new detection of three shock fronts using archival Chandra X-ray observations in Abell 1914, which also hosts a radio halo, a radio phoenix, and a head-tail galaxy. In this study, we report the X-ray shock front at the position of the radio phoenix, which further strengthens the scenario that radio phoenix traces old plasma that gets lit up when compressed by shock passage. We further analyse the thermodynamic structure of the cluster in detail. We create temperature maps of A1914 using three different techniques, Adaptive Circular Binning (ACB), Weighted Voronoi Tessellations (WVT), and Contour binning (Contbin) method. These thermodynamic maps, along with the pseudo pressure and the pseudo entropy maps for the cluster, are evidence of disturbed morphology produced by multiple merger events. These merger events create cluster-wide turbulence, which may re-accelerate the relativistic particles and result in a radio halo within the cluster. Further, comparing X-ray and radio images reveals that the radio halo is contained within two X-ray shock fronts. Our analysis suggests that A1914 has both equatorial shock and axial shock within the cluster’s ICM. We proposed a dual merging scenario based on the shock position and analysis of the thermodynamic maps obtained from the deeper Chandra X-ray observations.

    Description: Summary Distributed Acoustic Sensing (DAS) networks promise to revolutionize observational seismology by providing cost-effective, highly dense spatial sampling of the seismic wavefield, especially by utilizing pre-deployed telecomm fiber in urban settings for which dense seismic network deployments are difficult to construct. However, each DAS channel is sensitive only to one projection of the horizontal strain tensor and therefore gives an incomplete picture of the horizontal seismic wavefield, limiting our ability to make a holistic analysis of instrument response. This analysis has therefore been largely restricted to pointwise comparisons where a fortuitious coincidence of reference three-component seismometers and co-located DAS cable allows. We evaluate DAS instrument response by comparing DAS measurements from the PoroTomo experiment with strain-rate wavefield reconstructed from the nodal seismic array deployed in the same experiment, allowing us to treat the entire DAS array in a systematic fashion irrespective of cable geometry relative to the location of nodes. We found that, while the phase differences are in general small, the amplitude differences between predicted and observed DAS strain-rates average a factor of 2 across the array and correlate with near-surface geology, suggesting that careful assessment of DAS deployments is essential for applications that require reliable assessments of amplitude. We further discuss strategies for empirical gain corrections and optimal placement of point sensor deployments to generate the best combined sensitivity with an already deployed DAS cable, from a wavefield reconstruction perspective.

    Description: The form of Charcot–Marie-Tooth type 4B (CMT4B) disease caused by mutations in myotubularin-related 5 (MTMR5; also called SET Binding Factor 1; SBF1) shows a spectrum of axonal and demyelinating nerve phenotypes. This contrasts with the CMT4B subtypes caused by MTMR2 or MTMR13 (SBF2) mutations, which are characterized by myelin outfoldings and classic demyelination. Thus, it is unclear whether MTMR5 plays an analogous or distinct role from that of its homolog, MTMR13, in the peripheral nervous system (PNS). MTMR5 and MTMR13 are pseudophosphatases predicted to regulate endosomal trafficking by activating Rab GTPases and binding to the phosphoinositide 3-phosphatase MTMR2. In the mouse PNS, Mtmr2 was required to maintain wild type levels of Mtmr5 and Mtmr13, suggesting that these factors function in discrete protein complexes. Genetic elimination of both Mtmr5 and Mtmr13 in mice led to perinatal lethality, indicating that the two proteins have partially redundant functions during embryogenesis. Loss of Mtmr5 in mice did not cause CMT4B-like myelin outfoldings. However, adult Mtmr5−/− mouse nerves contained fewer myelinated axons than control nerves, likely as a result of axon radial sorting defects. Consistently, Mtmr5 levels were highest during axon radial sorting and fell sharply after postnatal day seven. Our findings suggest that Mtmr5 and Mtmr13 ensure proper axon radial sorting and Schwann cell myelination, respectively, perhaps through their direct interactions with Mtmr2. This study enhances our understanding of the non-redundant roles of the endosomal regulators MTMR5 and MTMR13 during normal peripheral nerve development and disease.

    Description: Structural variants have a considerable impact on human genomic diversity. However, their evolutionary history remains mostly unexplored. Here, we developed a new method to identify potentially adaptive structural variants based on a similarity-based analysis that incorporates genotype frequency data from 26 populations simultaneously. Using this method, we analyzed 57,629 structural variants and identified 576 structural variants that show unusual population differentiation. Of these putatively adaptive structural variants, we further showed that 24 variants are multiallelic and overlap with coding sequences, and 20 variants are significantly associated with GWAS traits. Closer inspection of the haplotypic variation associated with these putatively adaptive and functional structural variants reveals deviations from neutral expectations due to (i) population differentiation of rapidly evolving multi-allelic variants, (ii) incomplete sweeps, and (iii) recent population-specific negative selection. Overall, our study provides new methodological insights, documents hundreds of putatively adaptive variants, and introduces evolutionary models that may better explain the complex evolution of structural variants.

    Description: In our recent papers a non-standard quasi-molecular mechanism was suggested and applied to treat the cosmological recombination. It was assumed that, in the pre-recombination stage of evolution of the Universe, an electron combined with two neighbouring protons and created a hydrogen molecular ion, $H_2^+$ in a highly excited state, which then descended into the lower-lying state or dissociated. In this work, we implement a quantitative analysis of this quasi-molecular mechanism of recombination; namely, we elaborate the scheme of calculation for a free–bound radiative transition. We show that the quasi-molecular mechanism played a significant role in the pre-recombination and recombination stages of evolution of the early Universe, and hence must be included into the consideration of the description of a thermal history of the Universe. Together with the earlier developed treatment of bound-bound radiative transitions in $H_2^+$, the elaborated scheme of calculation can be used for the design of a rapid and complete cosmological recombination code.

    Description: Motivation Adverse Outcome Pathways (AOPs) are a conceptual framework developed to support the use of alternative toxicology approaches in the risk assessment. AOPs are structured linear organizations of existing knowledge illustrating causal pathways from the initial molecular perturbation triggered by various stressors, through key events (KEs) at different levels of biology, to the ultimate health or ecotoxicological adverse outcome. Results Artificial intelligence can be used to systematically explore available toxicological data that can be parsed in the scientific literature. Recently a tool called AOP-helpFinder was developed to identify associations between stressors and KEs supporting thus documentation of AOPs. To facilitate the utilization of this advanced bioinformatics tool by the scientific and the regulatory community, a webserver was created. The proposed AOP-helpFinder webserver uses better performing version of the tool which reduces the need for manual curation of the obtained results. As an example, the server was successfully applied to explore relationships of a set of endocrine disruptors with metabolic-related events. The AOP-helpFinder webserver assists in a rapid evaluation of existing knowledge stored in the PubMed database, a global resource of scientific information, to build AOPs and Adverse Outcome Networks (AONs) supporting the chemical risk assessment.     Description: We propose a novel approach to obtain the growth rate of cosmic structures, f(z), from the evolution of the cosmic homogeneity scale, RH(z). Our methodology needs two ingredients in a specific functional form: RH(z) data and the matter two-point correlation function today, i.e., ξ(r, z = 0). We use a Gaussian Process approach to reconstruct the function RH. In the absence of suitable observational information of the matter correlation function in the local Universe, z ≃ 0, we assume a fiducial cosmology to obtain ξ(r, z = 0). For this reason, our final result turns out to be a consistency test of the cosmological model assumed. Our results show a good agreement between: (i) the growth rate $f^{R_{ext{H}}}(z)$ obtained through our approach, (ii) the fΛCDM(z) expected in the fiducial model, and (iii) the best-fit f(z) from data compiled in the literature. Moreover, using this data compilation, we perform a Gaussian Process to reconstruct the growth rate function fdata(z) and compare it with the function $f^{R_{ext{H}}}(z)$ finding a concordance of

    Description: The role of uric acid during primate evolution has remained elusive ever since it was discovered over 100 years ago that humans have unusually high levels of the small molecule in our serum. It has been difficult to generate a neutral or adaptive explanation in part because the uricase enzyme evolved to become a pseudogene in apes thus masking typical signals of sequence evolution. Adding to the difficulty is a lack of clarity on the functional role of uric acid in apes. One popular hypothesis proposes that uric acid is a potent antioxidant that increased in concentration to compensate for the lack of vitamin C synthesis in primate species ∼65 million years ago (Mya). Here, we have expanded on our previous work with resurrected ancient uricase proteins to better resolve the reshaping of uricase enzymatic activity prior to ape evolution. Our results suggest that the pivotal death-knell to uricase activity occurred between 20-30 Mya despite small sequential modifications to its catalytic efficiency for the tens of millions of years since primates lost their ability to synthesize vitamin C, and thus the two appear uncorrelated. We also use this opportunity to demonstrate how molecular evolution can contribute to biomedicine by presenting ancient uricases to human immune cells that assay for innate reactivity against foreign antigens. A highly stable and highly catalytic ancient uricase is shown to elicit a lower immune response in more human haplotypes than other uricases currently in therapeutic development.

    Description: Background Almost half of aromatase inhibitor (AI)-treated breast cancer patients experience AI-associated musculoskeletal symptoms (AIMSS); 20-30% discontinue treatment because of severe symptoms. We hypothesized that we could identify predictors of pain reduction in AIMSS intervention trials by combining data from previously conducted trials. Methods We pooled patient-level data from 3 randomized trials testing interventions (omega-3 fatty acids, acupuncture, and duloxetine) for AIMSS that had similar eligibility criteria and the same patient-reported outcome measures. Only patients with baseline Brief Pain Inventory (BPI) average pain score of ≥ 4 of 10 were included. The primary outcome examined was 2-point reduction in average pain from baseline to week 12. Variable cut-point selection and logistic regression were used. Risk models were built by summing the number of factors statistically significantly associated with pain reduction. Analyses were stratified by study and adjusted for treatment arm. Results For the 583 analyzed patients, the four factors statistically significantly associated with pain reduction were FACT Functional Well-Being 〉24 and Physical Well-Being 〉14 (higher scores reflect better function), and WOMAC

    Description: Motivation With the advancement of sequencing technologies, genomic data sets are constantly being expanded by high volumes of different data types. One recently introduced data type in genomic science is genomic signals, which are usually short-read coverage measurements over the genome. To understand and evaluate the results of such studies, one needs to understand and analyze the characteristics of the input data. Results SigTools is an R-based genomic signals visualization package developed with two objectives: 1) to facilitate genomic signals exploration in order to uncover insights for later model training, refinement, and development by including distribution and autocorrelation plots. 2) to enable genomic signals interpretation by including correlation, and aggregation plots. In addition, our corresponding web application, SigTools-Shiny, extends the accessibility scope of these modules to people who are more comfortable working with graphical user interfaces instead of command-line tools.     Description: Quantifying the flux of cosmic rays reaching exoplanets around M dwarfs is essential to understand their possible effects on exoplanet habitability. Here, we investigate the propagation of Galactic cosmic rays as they travel through the stellar winds (astrospheres) of five nearby M dwarfs, namely: GJ 15A, GJ 273, GJ 338B, GJ 411 and GJ 887. Our selected stars each have 1 or 2 detected exoplanets and they all have wind mass-loss rates constrained by Lyman-α observations. Our simulations use a combined 1D magnetohydrodynamic (MHD) Alfvén-wave-driven stellar wind model and 1D cosmic ray transport model. We find that GJ 411 and GJ 887 have Galactic cosmic rays fluxes comparable with Earth’s at their habitable zones. On the other hand, GJ 15A, GJ 273 and GJ 338B receive a lower Galactic cosmic ray flux in their habitable zones. All exoplanets in our sample, with exception of GJ 15A c and GJ 411 c, have a significantly lower flux of Galactic cosmic rays than values observed at the Earth because they orbit closer-in. The fluxes found here can be further used for chemical modelling of planetary atmospheres. Finally, we calculate the radiation dose at the surface of the habitable-zone planet GJ 273 b, assuming it has an Earth-like atmosphere. This planet receives up to 209 times less 15 MeV energy cosmic ray fluxes than values observed at Earth. However, for high-energy cosmic rays (∼ GeV), the difference in flux is only 2.3 times smaller, which contributes to GJ 273 b receiving a significant surface radiation dose of 0.13 mSv/yr (40 per cent of the annual dose on Earth’s surface).

    Description: High cadence, high quality observations of active galactic nuclei (AGN) clearly show continuum variations with lags, relative to the shortest observed variable UV continuum, that increase with wavelength (‘lag spectra’). These have been attributed to the irradiation and heating of the central accretion disk by the central X-ray emitting corona. An alternative explanation, connecting the observed lag-spectra to line and continuum emission from gas in the broad line region (BLR), has also been proposed. In this paper I show the clear spectral signature of the time-dependent diffuse gas emission in the lag-spectrum of 6 AGN. I also show a new lag-luminosity relationship for 9 objects which is a scaled down version of the well known τ(Hβ)-L5100 relationship in AGN. The shape of the lag-spectrum, and its normalization, are entirely consistent with diffuse emission from radiation pressure supported clouds in a BLR with a covering factor of about 0.2. While some contributions to the continuum lag from the irradiated disk cannot be excluded, there is no need for this explanation.

    Description: High mass proto-stars create Ultra-Compact H ii regions (UCHII) at the stage of evolution when most of the accretion is finished but the star is still heavily embedded in molecular material. The morphologies of UCHII regions reflect the interactions of stellar winds, stellar motions, and density structure in the molecular cloud; they are complex and it has been very difficult to interpret them. We here present data obtained with TEXES on the NASA IRTF of the [Nei,ii] emission line in the proto-cluster of young OB stars in W33 Main. The data cube has a spatial resolution of ∼1.4 arcsec and true velocity resolution ∼5 km s-1; with Aλ ∼ 0.02AV it is relatively unaffected by extinction. We have run 3D hydrodynamic and line profile simulations, using PLUTO and RADMC-3D, of the gas structures created by multiple windy stars moving relative to each other through the ambient cloud. By iterative comparison of the data cube and the simulations, we arrive at models that reproduce the different morphology and kinematic structure of each UCHII region in W33 Main. The results indicate that each sub-source probably holds multiple exciting stars, permitting an improved view of the stellar population, and finds the stellar trajectories, which may determine the dynamical development of the proto-cluster.

    Description: Investigations of some type Iax supernovae have led to the suggestion that their ejecta must be layered to some degree. Such an ejecta structure has been argued as inconsistent with the well-mixed composition predicted by pure deflagrations. Based on explosion models, we create toy models in which the ejecta are artificially stratified and progressively mixed until a uniform composition is obtained. We find that models that are heavily mixed, containing burned and unburned material at all velocities, produce reasonably good agreement with SN 2012Z, for which a layered structure has been suggested. We also discuss how existing ejecta compositions determined for type Iax supernovae do not necessarily contradict pure deflagration models and may be consistent with a steeper density profile. We investigate previous claims that differences in line profile shapes may be due to strong blending, by presenting a series of models with different plasma states. These models indicate that blending could indeed explain differences in the observed profiles. Alternatively, stratification could also explain such differences, however all of our models indicate that this does not necessarily require stratification in abundance. Sufficient stratification in ionisation state can be achieved even for a well-mixed model. Based on our analysis, we demonstrate that there is insufficient evidence to suggest the ejecta of type Iax supernovae must be layered and therefore argue the pure deflagration scenario is not ruled out, even for the brightest type Iax supernovae. Our analysis does not indicate the ejecta cannot be layered to some degree, but observations within days of explosion are necessary to determine the extent to which the outer ejecta could be layered.

    Description: Magnetars, the likely sources of Fast Radio Bursts (FRBs), produce both steady highly relativistic magnetized winds, and occasional ejection events. We demonstrate that the requirement of conservation of the magnetic flux dominates the overall dynamics of magnetic explosions. This is missed in conventional hydrodynamic models of the ejections as expanding shell with parametrically added magnetic field, as well as one-dimensional models of magnetic disturbances. Magnetic explosions from magnetars come into force balance with the pre-flare wind close to the light cylinder. They are then advected quietly with the wind, or propagate as electromagnetic disturbances. No powerful shock waves are generated in the wind.

We tested this approach for Cedrela trees from three tropical forests in Bolivia and Mexico that differ in rainfall and canopy structure. Using lifetime ring width and Δ13C data for trees of up to and over 200 years old, we assessed how controls on tree growth changed from understory to the canopy. Growth and Δ13C are mostly anti-correlated in the understory but this anti-correlation disappeared or weakened when trees reached the canopy, especially at the wettest site. This indicates that understory growth variation is controlled by photosynthetic carbon assimilation (A) due to variation in light levels. Once trees reached the canopy, inter-annual variation in growth and Δ13C at one of the dry sites showed positive correlations, indicating inter-annual variation in growth is driven by variation in water stress affecting stomatal conductance (gs). Paired analysis of ring widths and carbon isotopes provides significant insight to discerning between environmental factors controlling growth over trees’ life; strong light limitations for understory trees in closed-canopy moist forests switched to drought stress for (sub)canopy trees in dry forests. We show that combined isotope and ring width measurements can significantly improve our insights in tree functioning and be used to disentangle limitations due to shade from those due to drought.

    Description: We conducted a drift-scan observation campaign using the 305-m Arecibo telescope in January and March 2020 when the observatory was temporarily closed during the intense earthquakes and the initial outbreak of the COVID-19 pandemic, respectively. The primary objective of the survey was to search for fast radio transients, including Fast Radio Bursts (FRBs) and Rotating Radio Transients (RRATs). We used the 7-beam ALFA receiver to observe different sections of the sky within the declination region ∼(10–20) deg on 23 nights and collected 160 hours of data in total. We searched our data for single-pulse transients, of covering up to a maximum dispersion measure of 11 000 pc cm−3 at which the dispersion delay across the entire bandwidth is equal to the 13 s transit length of our observations. The analysis produced more than 18 million candidates. Machine learning techniques sorted the radio frequency interference and possibly astrophysical candidates, allowing us to visually inspect and confirm the candidate transients. We found no evidence for new astrophysical transients in our data. We also searched for emission from repeated transient signals, but found no evidence for such sources. We detected single pulses from two known pulsars in our observations and their measured flux densities are consistent with the expected values.     Description: In this work, we use the constrained Gaussian realization technique to study the early growth of supermassive black holes (SMBHs) in cosmological hydrodynamic simulations, exploring its relationship with features of the initial density peaks on large scales, ∼ 1 h−1Mpc. Our constrained simulations of volume (20 h−1Mpc)3 successfully reconstruct the large-scale structure as well as the black hole growth for the hosts of the rare 109 M⊙ SMBHs found in the BlueTides simulation at z ∼ 7. We run a set of simulations with constrained initial conditions by imposing a $5 sigma _0( m R_G)$ peak on the scale of $ m R_G = 1$ h−1Mpc varying different peak features, such as the shape and compactness as well as the tidal field surrounding the peak. We find that initial density peaks with high compactness and low tidal field induce the most rapid BH growth at early epochs. This is because compact density peaks with a more spherical large scale matter distribution lead to the formation of the highest gas inflows (mostly radial) in the centers of halos which boost the early BH accretion. Moreover, such initially compact density peaks in low tidal field regions also lead to a more compact BH host galaxy morphology. Our findings can help explain the tight correlation between BH growth and host galaxy compactness seen in observations.

    Description: We describe a modified version of the nbody6 code for simulating star clusters which greatly improves computational efficiency while sacrificing little in the way of accuracy. The distant force calculator is replaced by a GPU-enabled Barnes-Hut code, and integration is done with a standard leap frog scheme. Short-range forces continue to use the CPU-based fourth-order Hermite predictor-corrector scheme of nbody6. Our code outperforms nbody6 for systems with more than 3 × 105 particles and runs more than a factor 2 faster for systems of 106 particles with similar energy conservation. Our code should be useful for simulating realistic dense stellar clusters, such as globular clusters or galactic nuclei.

    Description: Motivation Reverse engineering of gene regulatory networks (GRNs) has long been an attractive research topic in system biology. Computational prediction of gene regulatory interactions has remained a challenging problem due to the complexity of gene expression and scarce information resources. The high-throughput spatial gene expression data, like in situ hybridization images that exhibit temporal and spatial expression patterns, has provided abundant and reliable information for the inference of GRNs. However, computational tools for analyzing the spatial gene expression data are highly underdeveloped. Results In this study, we develop a new method for identifying gene regulatory interactions from gene expression images, called ConGRI. The method is featured by a contrastive learning scheme and deep Siamese convolutional neural network architecture, which automatically learns high-level feature embeddings for the expression images and then feeds the embeddings to an artificial neural network to determine whether or not the interaction exists. We apply the method to a Drosophila embryogenesis dataset and identify GRNs of eye development and mesoderm development. Experimental results show that ConGRI outperforms previous traditional and deep learning methods by a large margin, which achieves accuracies of 76.7% and 68.7% for the GRNs of early eye development and mesoderm development, respectively.     Description: The feedback from young stars (i.e. pre-supernova) is thought to play a crucial role in molecular cloud destruction. In this paper, we assess the feedback mechanisms acting within a sample of 5810 H ii regions identified from the PHANGS-MUSE survey of 19 nearby ( 1, and expanding, yet there is a small sample of compact H ii regions with Ptot,max/Pde 〈 1 (∼1 per cent of the sample). These mostly reside in galaxy centres (Rgal 〈 1 kpc), or, specifically, environments of high gas surface density; log(Σgas/M⊙ pc−2) ∼ 2.5 (measured on kpc-scales). Lastly, we compare to a sample of literature measurements for Ptherm and Prad to investigate how dominant pressure term transitions over around 5 dex in spatial dynamic range and 10 dex in pressure.

    Description: Mitigating bycatch of non-target fish species is a common objective in fisheries management that may be supported by the gathering of data from fishery observer programs and quantitative analysis of bycatch risk factors. We build three GLM models based on Chinese tuna longline fishery observer data in terms of analysis of total bycatch rate (TB rate), total bycatch ratio (TB ratio), and species-specific bycatch rate, respectively. The positive log-linear models assumed a Gaussian observation error model and a linear combination of categorical independent variables, including area, year, month, depth, and bycatch species. Results show that distributions of TB rate and TB ratio followed different trends and a latitudinal decrease was observed from both the northern and southern hemisphere of the equator. Comprehensively, the Pacific is a better place to fish compared to the Indian and Atlantic Oceans in terms of relatively lower TB rate and TB ratio. Fishing in open oceans can somehow avoid a high TB ratio than fishing in coastal waters. As a result, we recommend area 2SW, 2SE, 2 NW, 14SW, 14SE, and 14 NW as appropriate fishing ground for Albacore (Thunnus alalunga) while area 11N,  11S, 18SW, and 18SE to be appropriate fishing ground for fishing bigeye tuna (Thunnus obesus). Setting fishing gears deeper than 500 m would also help to get a low TB rate and TB ratio.

    Description: The availability of genetic variants, together with phenotypic annotations from model organisms, facilitates comparing these variants with equivalent variants in humans. However, existing databases and search tools do not make it easy to scan for equivalent variants, namely ‘matching variants’ (MatchVars) between humans and other organisms. Therefore, we developed an integrated search engine called ConVarT (http://www.convart.org/) for matching variants between humans, mice, and Caenorhabditis elegans. ConVarT incorporates annotations (including phenotypic and pathogenic) into variants, and these previously unexploited phenotypic MatchVars from mice and C. elegans can give clues about the functional consequence of human genetic variants. Our analysis shows that many phenotypic variants in different genes from mice and C. elegans, so far, have no counterparts in humans, and thus, can be useful resources when evaluating a relationship between a new human mutation and a disease.

    Description: The DMASS sample is a photometric sample from the DES Year 1 data set designed to replicate the properties of the CMASS sample from BOSS, in support of a joint analysis of DES and BOSS beyond the small overlapping area. In this paper, we present the measurement of galaxy-galaxy lensing using the DMASS sample as gravitational lenses in the DES Y1 imaging data. We test a number of potential systematics that can bias the galaxy-galaxy lensing signal, including those from shear estimation, photometric redshifts, and observing conditions. After careful systematic tests, we obtain a highly significant detection of the galaxy-galaxy lensing signal, with total S/N = 25.7. With the measured signal, we assess the feasibility of using DMASS as gravitational lenses equivalent to CMASS, by estimating the galaxy-matter cross-correlation coefficient rcc. By jointly fitting the galaxy-galaxy lensing measurement with the galaxy clustering measurement from CMASS, we obtain $r_{ m cc}=1.09^{+0.12}_{-0.11}$ for the scale cut of 4h−1 Mpc and $r_{ m cc}=1.06^{+0.13}_{-0.12}$ for 12h−1 Mpc in fixed cosmology. By adding the angular galaxy clustering of DMASS, we obtain rcc = 1.06 ± 0.10 for the scale cut of 4h−1 Mpc and rcc = 1.03 ± 0.11 for 12h−1 Mpc. The resulting values of rcc indicate that the lensing signal of DMASS is statistically consistent with the one that would have been measured if CMASS had populated the DES region within the given statistical uncertainty. The measurement of galaxy-galaxy lensing presented in this paper will serve as part of the data vector for the forthcoming cosmology analysis in preparation.

    Description: Point vortex systems that include vortices with constant coordinate functions are largely unexplored, even though they have reasonable physical interpretations in the geophysical context. Here, we investigate the dynamical aspects of the restricted three-vortex problem when one of the point vortices is assumed to be fixed at a location in the plane. The motion of the passive tracer is explored from a rotating frame of reference within which the free vortex with non-zero circulation remains stationary. By using basic dynamical system theory, it is shown that the vortex motion is always bounded, and any configuration of the three vortices must go through at least one collinear state. The present analysis reveals that any non-relative equilibrium solution of the vortex system either has periodic inter-vortex distances or it will asymptotically converge to a relative equilibrium configuration. The initial conditions required for different types of motion are explained in detail by exploiting the Hamiltonian structure of the problem. The underlying effects of a fixed vortex on the motion of vortices are also explored.

    Description: The Repeat Expansion Diseases, a large group of human diseases that includes the fragile X-related disorders (FXDs) and Huntington's disease (HD), all result from expansion of a disease-specific microsatellite via a mechanism that is not fully understood. We have previously shown that mismatch repair (MMR) proteins are required for expansion in a mouse model of the FXDs, but that the FANCD2 and FANCI associated nuclease 1 (FAN1), a component of the Fanconi anemia (FA) DNA repair pathway, is protective. FAN1’s nuclease activity has been reported to be dispensable for protection against expansion in an HD cell model. However, we show here that in a FXD mouse model a point mutation in the nuclease domain of FAN1 has the same effect on expansion as a null mutation. Furthermore, we show that FAN1 and another nuclease, EXO1, have an additive effect in protecting against MSH3-dependent expansions. Lastly, we show that the loss of FANCD2, a vital component of the Fanconi anemia DNA repair pathway, has no effect on expansions. Thus, FAN1 protects against MSH3-dependent expansions without diverting the expansion intermediates into the canonical FA pathway and this protection depends on FAN1 having an intact nuclease domain.

    Description: The question of what determines the width of Kuiper belt analogues (exoKuiper belts) is an open one. If solved, this understanding would provide valuable insights into the architecture, dynamics, and formation of exoplanetary systems. Recent observations by ALMA have revealed an apparent paradox in this field, the presence of radially narrow belts in protoplanetary discs that are likely the birthplaces of planetesimals, and exoKuiper belts nearly four times as wide in mature systems. If the parent planetesimals of this type of debris disc indeed form in these narrow protoplanetary rings via streaming instability where dust is trapped, we propose that this width dichotomy could naturally arise if these dust traps form planetesimals whilst migrating radially, e.g. as caused by a migrating planet. Using the dust evolution software dustpy, we find that if the initial protoplanetary disc and trap conditions favour planetesimal formation, dust can still effectively accumulate and form planetesimals as the trap moves. This leads to a positive correlation between the inward radial speed and final planetesimal belt width, forming belts up to ∼100au over 10 Myr of evolution. We show that although planetesimal formation is most efficient in low-viscosity (α = 10−4) discs with steep dust traps to trigger the streaming instability, the large widths of most observed planetesimal belts constrain α to values ≥4 × 10−4 at tens of au, otherwise the traps cannot migrate far enough. Additionally, the large spread in the widths and radii of exoKuiper belts could be due to different trap migration speeds (or protoplanetary disc lifetimes) and different starting locations, respectively. Our work serves as a first step to link exoKuiper belts and rings in protoplanetary discs.

    Description: Motivation Discover is an algorithm developed to identify mutually exclusive genomic events. Its main contribution is a statistical analysis based on the Poisson-Binomial (PB) distribution to take into account the mutation rate of genes and samples. Discover is very effective for identifying mutually exclusive mutations at the expense of speed in large datasets: the Poisson-Binomial is computationally costly to estimate, and checking all the potential mutually exclusive alterations requires millions of tests. Results We have implemented a new version of the package called Rediscover that implements exact and approximate computations of the PB. Rediscover exact implementation is slightly faster than Discover for large and medium-sized datasets. The approximation is 100 to 1,000 times faster for them making it possible to get results in less than a minute with a standard desktop. The memory footprint is also smaller in Rediscover. The new package is available at CRAN and provides some functions to integrate its usage with other R packages such as maftools and TCGAbiolinks.     Description: The streaming instability is a fundamental process that can drive dust–gas dynamics and ultimately planetesimal formation in protoplanetary discs. As a linear instability, it has been shown that its growth with a distribution of dust sizes can be classified into two distinct regimes, fast- and slow-growth, depending on the dust-size distribution and the total dust-to-gas density ratio ϵ. Using numerical simulations of an unstratified disc, we bring three cases in different regimes into non-linear saturation. We find that the saturation states of the two fast-growth cases are similar to its single-species counterparts. The one with maximum dimensionless stopping time τs,max = 0.1 and ϵ = 2 drives turbulent vertical dust–gas vortices, while the other with τs,max = 2 and ϵ = 0.2 leads to radial traffic jams and filamentary structures of dust particles. The dust density distribution for the former is flat in low densities, while the one for the latter has a low-end cut-off. By contrast, the one slow-growth case results in a virtually quiescent state. Moreover, we find that in the fast-growth regime, significant dust segregation by size occurs, with large particles moving towards dense regions while small particles remain in the diffuse regions, and the mean radial drift of each dust species is appreciably altered from the (initial) drag-force equilibrium. The former effect may skew the spectral index derived from multiwavelength observations and change the initial size distribution of a pebble cloud for planetesimal formation. The latter along with turbulent diffusion may influence the radial transport and mixing of solid materials in young protoplanetary discs.
