    Relating middle-ear acoustic performance to body size in the cat family: measurements and models (2000)

    Notes: Abstract Is the acoustic performance of the mammalian middle ear dependent on body size? We focus on the cat family, because of its qualitatively uniform (and distinctive) middle-ear structure, large size range, and the extensive data available from domestic cats which provide a framework for relating middle-ear acoustics to structure. We report measurements of acoustic admittance in 17 live adult ears of 11 exotic species, ranging in size from sand cat (3 kg) to tiger (180 kg). For low frequencies, the middle-ear response is compliant for all species and generally increases with size. The compliance of the middle-ear air space increases with size, but the compliance of the tympanic membrane and ossicular chain is not correlated with size. Structure-based rules are developed to represent some features of middle-ear performance: (1) low-frequency sensitivity increases with size; and (2) the frequency of a prominent notch in admittance decreases with size. Although some species deviate from the rules, the data generally support the idea that in larger felids the middle-ear response is shifted to lower frequencies. Thus, in the cat family, body size partly describes variations in auditory features. More speculatively, ethological pressures which might influence hearing performance are discussed.

    Notes: Abstract The Earth is continuously expelling gases and liquids from great depths—juvenile volatiles from the mantle and recycled metamorphic products. Some of these fluids ascend through liquid rock in volcanic processes, but others utilize fractures and faults as conduits through the solid lithosphere. The latter process may have a major influence on earthquakes, since fluids at near lithostatic pressures appear to be required to activate deep faults that would otherwise remain locked. Fluids can be driven upward through solid rock by buoyancy, but only if present in sufficient concentration to form large-scale domains occupying interconnected fracture porosity. A growing fluid domain becomes so mobilized only when it attains the critical vertical dimension required for hydrostatic instability. This dimension, depending on the ultimate compressive yield strength of the rock, may be as much as several kilometers. Any column of fluid ascending through fractures in the solid lithosphere from a prolific deep source must become organized into a vertical sequence of discrete domains, separated by fluid-pressure discontinuities. This is required because a continuous hydrostatic-fluid-pressure profile extending from an arbitrarily deep source to the surface cannot be permitted by the finite strength of rock. A vertically stacked sequence of domains allows the internal fluid-pressure profile to approximate the external rock-stress profile in a stepwise fashion. The pressure discontinuity below the base of the uppermost hydrostatic domain may be responsible for some occurrences of so-called anomalous geopressures. An ascending stream of fluid that percolates upward from a deep source through a column of domains must encounter a sequence of abrupt pressure decreases at the transitions between successive domains. If supercritical gases act as solvents, the dissolved substances may drop out of solution at such pressure discontinuities, resulting in a local concentration of minerals and other substances. At great depths, brittle fracture would normally be prevented by high pressure and temperature, with all excessive stress discharged by ductile flow. Rock strata invaded by an ascending fluid domain are weakened, however, because cracks generated or reactivated by the high-pressure fluid can support the overburden, greatly reducing internal friction. This reduction of strength may cause a previously stressed rock to fail, resulting in hydraulic shear fracture. Thus, earthquakes may be triggered by the buoyant migration of deep-source fluids. The actual timing of the failure that leads to such an earthquake may be determined by the relatively rapid inflation of a fluid domain and not by any significant increase in the probably much slower rate of regional tectonic strain. Many earthquake precursory phenomena may be secondary symptoms of an increase in pore-fluid pressure, and certain coseismic phenomena may result from the venting of high-pressure fluids when faults break the surface. Instabilities in the migration of such fluid domains may also contribute to or cause the eruption of mud volcanoes, magma volcanoes, and kimberlite pipes.

    Notes: Abstract A method for determining the tone quality of a classical guitar is described. The method is applied to several high- and low-quality classical guitars. In comparison to bad tones, the timbre of good tones consists of stronger consonant (pleasant) and weaker dissonant (unpleasant) intervals. This empirical criterion of tone quality is called the rule of consonance-dissonance (RC-D). The RC-D is defined mathematically and interpreted in physical and musical terms. The RC-D allows a luthier to pursue systematically the tone quality during guitar production and to improve the instrument's tone after its assembly.

    Description: The vertical seismic profile, acquired with an array of 3C receivers and either a single source or several arranged in a multi-component configuration, provides an ideal high fidelity calibration tool for seismic projects involved in the application of seismic anisotropy. This book catalogues the majority of specialized tools necessary to work with P-P, P-S and S-S data from such Vertical seismic profiling surveys at the acquisition design, processing and interpretation stages. In particular, it discusses 3C, 4C, 6C and 9C Vertical seismic profiling, marine and land surveys with near and multiple offsets (walkways), azimuths (walkarounds) or a combination of both. These are considered for TIH or TIV flavours of seismic anisotropy arising from cracks, fractures, sedimentary layering, and shales. The anisotropic adaptation of familiar seismic methods for velocity analysis and inversion, reflected amplitude interpretation, are given together with more multi-component specific algorithms based upon the principles dictated by the vector convolutional model. Thus, multi-component methods are described that provide tests and compensation for source or receiver vector fidelity, tool rotation correction, layer stripping, near-surface correction, wavefield separation, and the Alford rotation with its variants. The work will be of interest to geophysicists involved in research or the application of seismic anisotropy using multi-component seismic. CONTENTS 1. Introduction. 2.     Description: The monograph introduces the reader to the world of inductive well logging - an established method for surveying the electrical conductivity of rocks surrounding a borehole. The emphasis is on developing a theory of inductive logging and on understanding logging tools basic physics, since this theory and understanding furnish valuable insights for inventing practical induction logging techniques. The first chapter of the book presents the basic laws of electromagnetism from a point of view that will facilitate the application of the theory to problems in electromagnetic logging. Many topics that play an important role in the design and interpretation of tools readings are covered. The vertical resolution and radial depth of investigation of different induction tools is systematically considered. Special attention is paid to principles of induction logging with transversal induction coils, to transient method of induction logging in media with cylindrical and horizontal interfaces and to the influence of anisotropy on the electromagnetic field measured in a conducting medium. Multi-coil differential induction probes and induction logging based on measuring the inphase component of the secondary field or the quadrature component difference are also described in detail. The last chapter is devoted to mathematical modeling of the response of induction logging tools in 3D geometries. The theory of inductive logging presented in this volume can be applied to logging after drilling as well as logging while drilling. Introduction. 1. Basic electromagnetic laws and Maxwell's equations. 2. Electromagnetic field of the magnetic dipole in a uniform conducting medium. 3. Methods for the solution of direct problems of induction logging. 4. Electromagnetic field of a vertical magnetic dipole on the axis of a borehole 5. Multi-coil dioeerential induction probes. 8. Induction logging based on measuring the inphase component of the secondary field or the quadrature component difference of type Q Hz(omega1) - omega1/omega2 Q Hz(omega2). 9. Transient induction logging. 10. Principles of induction logging with transversal induction coils. 11. The influence of anisotropy on the field of the magnetic dipole in a conducting medium. 12.     Description: Positive-strand RNA viruses such as poliovirus replicate their genomes on intracellular membranes of their eukaryotic hosts. Electron microscopy has revealed that purified poliovirus RNA-dependent RNA polymerase forms planar and tubular oligomeric arrays. The structural integrity of these arrays correlates with cooperative RNA binding and RNA elongation and is sensitive to mutations that disrupt intermolecular contacts predicted by the polymerase structure. Membranous vesicles isolated from poliovirus-infected cells contain structures consistent with the presence of two-dimensional polymerase arrays on their surfaces during infection.     Crystal structure of the GpIbalpha-thrombin complex essential for platelet aggregation (2003)

    Description: Direct interaction between platelet receptor glycoprotein Ibalpha (GpIbalpha) and thrombin is required for platelet aggregation and activation at sites of vascular injury. Abnormal GpIbalpha-thrombin binding is associated with many pathological conditions,including occlusive arterial thrombosis and bleeding disorders. The crystal structure of the GpIbalpha-thrombin complex at 2.6 angstrom resolution reveals simultaneous interactions of GpIbalpha with exosite I of one thrombin molecule,and with exosite II of a second thrombin molecule. In the crystal lattice,the periodic arrangement of GpIbalpha-thrombin complexes mirrors a scaffold that could serve as a driving force for tight platelet adhesion.     Description: We have used adenosine diphosphate analogs containing electron paramagnetic resonance (EPR) spin moieties and EPR spectroscopy to show that the nucleotide-binding site of kinesin-family motors closes when the motor.diphosphate complex binds to microtubules. Structural analyses demonstrate that a domain movement in the switch 1 region at the nucleotide site, homologous to domain movements in the switch 1 region in the G proteins [heterotrimeric guanine nucleotide-binding proteins], explains the EPR data.     Description: During spliceosome activation, a large structural rearrangement occurs that involves the release of two small nuclear RNAs, U1 and U4, and the addition of a protein complex associated with Prp19p. We show here that the Prp19p-associated complex is required for stable association of U5 and U6 with the spliceosome after U4 is dissociated. Ultraviolet crosslinking analysis revealed the existence of two modes of base pairing between U6 and the 5' splice site, as well as a switch of such base pairing from one to the other that required the Prp19p-associated complex during spliceosome activation.     Structural basis of multiple drug-binding capacity of the AcrB multidrug efflux pump (2003)

    Description: Multidrug efflux pumps cause serious problems in cancer chemotherapy and treatment of bacterial infections. Yet high-resolution structures of ligand transporter complexes have previously been unavailable. We obtained x-ray crystallographic structures of the trimeric AcrB pump from Escherichia coli with four structurally diverse ligands. The structures show that three molecules of ligands bind simultaneously to the extremely large central cavity of 5000 cubic angstroms, primarily by hydrophobic, aromatic stacking and van der Waals interactions. Each ligand uses a slightly different subset of AcrB residues for binding.     Description: Phytochromes are a family of photoreceptors used by green plants to entrain their development to the light environment. The distribution of these chromoproteins has been expanded beyond photoautotrophs with the discovery of phytochrome-like proteins in the nonphotosynthetic eubacteria Deinococcus radiodurans and Pseudomonas aeruginosa. Like plant phytochromes, the D. radiodurans receptor covalently binds linear tetrapyrroles autocatalytically to generate a photochromic holoprotein. However, the attachment site is distinct, using a histidine to potentially form a Schiff base linkage.     Description: Angiopoietin-1 (Ang1) and vascular endothelial growth factor (VEGF) are endothelial cell-specific growth factors. Direct comparison of transgenic mice overexpressing these factors in the skin revealed that the VEGF-induced blood vessels were leaky, whereas those induced by Ang1 were nonleaky. Moreover, vessels in Ang1-overexpressing mice were resistant to leaks caused by inflammatory agents. Coexpression of Ang1 and VEGF had an additive effect on angiogenesis but resulted in leakage-resistant vessels typical of Ang1.     Description: The path of the nucleic acids through a transcription elongation complex was tracked by mapping cross-links between bacterial RNA polymerase (RNAP) and transcript RNA or template DNA onto the x-ray crystal structure. In the resulting model, the downstream duplex DNA is nestled in a trough formed by the beta' subunit and enclosed on top by the beta subunit. In the RNAP channel, the RNA/DNA hybrid extends from the enzyme active site, along a region of the beta subunit harboring rifampicin resistance mutations, to the beta' subunit "rudder." The single-stranded RNA is then extruded through another channel formed by the beta-subunit flap domain.     Description: Murine T10 and T22 are highly related nonclassical major histocompatibility complex (MHC) class Ib proteins that bind to certain gammadelta T cell receptors (TCRs) in the absence of other components. The crystal structure of T22b at 3.1 angstroms reveals similarities to MHC class I molecules, but one side of the normal peptide-binding groove is severely truncated, which allows direct access to the beta-sheet floor. Potential gammadelta TCR-binding sites can be inferred from functional mapping of T10 and T22 point mutants and allelic variants.     One polypeptide with two aminoacyl-tRNA synthetase activities (2000)

    Description: The genome sequences of certain archaea do not contain recognizable cysteinyl-transfer RNA (tRNA) synthetases, which are essential for messenger RNA-encoded protein synthesis. However, a single cysteinyl-tRNA synthetase activity was detected and purified from one such organism, Methanococcus jannaschii. The amino-terminal sequence of this protein corresponded to the predicted sequence of prolyl-tRNA synthetase. Biochemical and genetic analyses indicated that this archaeal form of prolyl-tRNA synthetase can synthesize both cysteinyl-tRNA(Cys) and prolyl-tRNA(Pro).     Description: Cyclic nucleotides are second messengers that are essential in vision, muscle contraction, neurotransmission, exocytosis, cell growth, and differentiation. These molecules are degraded by a family of enzymes known as phosphodiesterases, which serve a critical function by regulating the intracellular concentration of cyclic nucleotides. We have determined the three-dimensional structure of the catalytic domain of phosphodiesterase 4B2B to 1.77 angstrom resolution. The active site has been identified and contains a cluster of two metal atoms.     Genome-wide location and function of DNA binding proteins (2000)

    Description: Understanding how DNA binding proteins control global gene expression and chromosomal maintenance requires knowledge of the chromosomal locations at which these proteins function in vivo. We developed a microarray method that reveals the genome-wide location of DNA-bound proteins and used this method to monitor binding of gene-specific transcription activators in yeast. A combination of location and expression profiles was used to identify genes whose expression is directly controlled by Gal4 and Ste12 as cells respond to changes in carbon source and mating pheromone, respectively. The results identify pathways that are coordinately regulated by each of the two activators and reveal previously unknown functions for Gal4 and Ste12.     Description: A conserved domain in the extracellular region of the 60- and 80-kilodalton tumor necrosis factor receptors (TNFRs) was identified that mediates specific ligand-independent assembly of receptor trimers. This pre-ligand-binding assembly domain (PLAD) is physically distinct from the domain that forms the major contacts with ligand, but is necessary and sufficient for the assembly of TNFR complexes that bind TNF-alpha and mediate signaling. Other members of the TNFR superfamily, including TRAIL receptor 1 and CD40, show similar homotypic association.     Description: Ectodysplasin, a member of the tumor necrosis factor family, is encoded by the anhidrotic ectodermal dysplasia (EDA) gene. Mutations in EDA give rise to a clinical syndrome characterized by loss of hair, sweat glands, and teeth. EDA-A1 and EDA-A2 are two isoforms of ectodysplasin that differ only by an insertion of two amino acids. This insertion functions to determine receptor binding specificity, such that EDA-A1 binds only the receptor EDAR, whereas EDA-A2 binds only the related, but distinct, X-linked ectodysplasin-A2 receptor (XEDAR).     Localization of the G protein betagamma complex in living cells during chemotaxis (2000)

    Description: Gradients of chemoattractants elicit signaling events at the leading edge of a cell even though chemoattractant receptors are uniformly distributed on the cell surface. In highly polarized Dictyostelium discoideum amoebas, membrane-associated betagamma subunits of heterotrimeric guanine nucleotide-binding proteins (G proteins) were localized in a shallow anterior-posterior gradient. A uniformly applied chemoattractant generated binding sites for pleckstrin homology (PH) domains on the inner surface of the membrane in a pattern similar to that of the Gbetagamma subunits. Loss of cell polarity resulted in uniform distribution of both the Gbetagamma subunits and the sensitivity of PH domain recruitment.     Twists in catalysis: alternating conformations of Escherichia coli thioredoxin reductase (2000)

    Description: In thioredoxin reductase (TrxR) from Escherichia coli, cycles of reduction and reoxidation of the flavin adenine dinucleotide (FAD) cofactor depend on rate-limiting rearrangements of the FAD and NADPH (reduced form of nicotinamide adenine dinucleotide phosphate) domains. We describe the structure of the flavin-reducing conformation of E. coli TrxR at a resolution of 3.0 angstroms. The orientation of the two domains permits reduction of FAD by NADPH and oxidation of the enzyme dithiol by the protein substrate, thioredoxin. The alternate conformation, described by Kuriyan and co-workers, permits internal transfer of reducing equivalents from reduced FAD to the active-site disulfide.
