    Beschreibung: To reveal the full potential of human pluripotent stem cells, new methods for rapid, site-specific genomic engineering are needed. Here, we describe a system for precise genetic modification of human embryonic stem cells (ESCs) and induced pluripotent stem cells (iPSCs). We identified a novel human locus, H11 , located in a safe, intergenic, transcriptionally active region of chromosome 22, as the recipient site, to provide robust, ubiquitous expression of inserted genes. Recipient cell lines were established by site-specific placement of a ‘landing pad’ cassette carrying attP sites for phiC31 and Bxb1 integrases at the H11 locus by spontaneous or TALEN-assisted homologous recombination. Dual integrase cassette exchange (DICE) mediated by phiC31 and Bxb1 integrases was used to insert genes of interest flanked by phiC31 and Bxb1 attB sites at the H11 locus, replacing the landing pad. This system provided complete control over content, direction and copy number of inserted genes, with a specificity of 100%. A series of genes, including mCherry and various combinations of the neural transcription factors LMX1a, FOXA2 and OTX2, were inserted in recipient cell lines derived from H9 ESC, as well as iPSC lines derived from a Parkinson’s disease patient and a normal sibling control. The DICE system offers rapid, efficient and precise gene insertion in ESC and iPSC and is particularly well suited for repeated modifications of the same locus.

    Beschreibung: Recombineering, which is the use of homologous recombination for DNA engineering in Escherichia coli , usually uses antibiotic selection to identify the intended recombinant. When combined in a second step with counterselection using a small molecule toxin, seamless products can be obtained. Here, we report the advantages of a genetic strategy using CcdB as the counterselectable agent. Expression of CcdB is toxic to E. coli in the absence of the CcdA antidote so counterselection is initiated by the removal of CcdA expression. CcdB counterselection is robust and does not require titrations or experiment-to-experiment optimization. Because counterselection strategies necessarily differ according to the copy number of the target, we describe two variations. For multi-copy targets, we use two E. coli hosts so that counterselection is exerted by the transformation step that is needed to separate the recombined and unrecombined plasmids. For single copy targets, we put the ccdA gene onto the temperature-sensitive pSC101 Red expression plasmid so that counterselection is exerted by the standard temperature shift to remove the expression plasmid. To reduce unwanted intramolecular recombination, we also combined CcdB counterselection with Redα omission. These options improve the use of counterselection in recombineering with BACs, plasmids and the E. coli chromosome.

    Beschreibung: DNA ‘assembly’ from ‘building blocks’ remains a cornerstone in synthetic biology, whether it be for gene synthesis (~1 kb), pathway engineering (~10 kb) or synthetic genomes (〉100 kb). Despite numerous advances in the techniques used for DNA assembly, verification of the assembly is still a necessity, which becomes cost-prohibitive and a logistical challenge with increasing scale. Here we describe for the first time a comprehensive, high-throughput solution for structural DNA assembly verification by restriction digest using exhaustive in silico enzyme screening, rolling circle amplification of plasmid DNA, capillary electrophoresis and automated digest pattern recognition. This low-cost and robust methodology has been successfully used to screen over 31 000 clones of DNA constructs at 〈$1 per sample.

    Beschreibung: Synthetic biology requires effective methods to assemble DNA parts into devices and to modify these devices once made. Here we demonstrate a convenient rapid procedure for DNA fragment assembly using site-specific recombination by C31 integrase. Using six orthogonal attP / attB recombination site pairs with different overlap sequences, we can assemble up to five DNA fragments in a defined order and insert them into a plasmid vector in a single recombination reaction. C31 integrase-mediated assembly is highly efficient, allowing production of large libraries suitable for combinatorial gene assembly strategies. The resultant assemblies contain arrays of DNA cassettes separated by recombination sites, which can be used to manipulate the assembly by further recombination. We illustrate the utility of these procedures to (i) assemble functional metabolic pathways containing three, four or five genes; (ii) optimize productivity of two model metabolic pathways by combinatorial assembly with randomization of gene order or ribosome binding site strength; and (iii) modify an assembled metabolic pathway by gene replacement or addition.

    Beschreibung: A conditional gene expression system that is fast-acting, is tunable and achieves single-gene specificity was recently developed for yeast. A gene placed directly downstream of a modified GAL1 promoter containing six Zif268 binding sequences (with single nucleotide spacing) was shown to be selectively inducible in the presence of β-estradiol, so long as cells express the artificial transcription factor, Z 3 EV (a fusion of the Zif268 DNA binding domain, the ligand binding domain of the human estrogen receptor and viral protein 16). We show the strength of Z 3 EV-responsive promoters can be modified using straightforward design principles. By moving Zif268 binding sites toward the transcription start site, expression output can be nearly doubled. Despite the reported requirement of estrogen receptor dimerization for hormone-dependent activation, a single binding site suffices for target gene activation. Target gene expression levels correlate with promoter binding site copy number and we engineer a set of inducible promoter chassis with different input–output characteristics. Finally, the coupling between inducer identity and gene activation is flexible: the ligand specificity of Z 3 EV can be re-programmed to respond to a non-hormone small molecule with only five amino acid substitutions in the human estrogen receptor domain, which may prove useful for industrial applications.

    Beschreibung: The precise control of gene expression is essential in basic biological research as well as in biotechnological applications. Most regulated systems available in yeast enable only the overexpression of the target gene, excluding the possibility of intermediate or weak expression. Moreover, these systems are frequently toxic or depend on growth conditions. We constructed a heterologous transcription factor that overcomes these limitations. Our system is a fusion of the bacterial LexA DNA-binding protein, the human estrogen receptor (ER) and an activation domain (AD). The activity of this chimera, called LexA-ER-AD, is tightly regulated by the hormone β-estradiol. The selection of the AD proved to be crucial to avoid toxic effects and to define the range of activity that can be precisely tuned with β-estradiol. As our system is based on a heterologous DNA-binding domain, induction in different metabolic contexts is possible. Additionally, by controlling the number of LexA-binding sites in the target promoter, one can scale the expression levels up or down. Overall, our LexA-ER-AD system is a valuable tool to precisely control gene expression in different experimental contexts without toxic side effects.

    Beschreibung: Inspired by the developments of synthetic biology and the need for improved genetic tools to exploit cyanobacteria for the production of renewable bioproducts, we developed a versatile platform for the construction of broad-host-range vector systems. This platform includes the following features: (i) an efficient assembly strategy in which modules released from 3 to 4 donor plasmids or produced by polymerase chain reaction are assembled by isothermal assembly guided by short GC-rich overlap sequences. (ii) A growing library of molecular devices categorized in three major groups: (a) replication and chromosomal integration; (b) antibiotic resistance; (c) functional modules. These modules can be assembled in different combinations to construct a variety of autonomously replicating plasmids and suicide plasmids for gene knockout and knockin. (iii) A web service, the CYANO-VECTOR assembly portal, which was built to organize the various modules, facilitate the in silico construction of plasmids, and encourage the use of this system. This work also resulted in the construction of an improved broad-host-range replicon derived from RSF1010, which replicates in several phylogenetically distinct strains including a new experimental model strain Synechocystis sp. WHSyn, and the characterization of nine antibiotic cassettes, four reporter genes, four promoters, and a ribozyme-based insulator in several diverse cyanobacterial strains.

    Beschreibung: Mammalian synthetic biology may provide novel therapeutic strategies, help decipher new paths for drug discovery and facilitate synthesis of valuable molecules. Yet, our capacity to genetically program cells is currently hampered by the lack of efficient approaches to streamline the design, construction and screening of synthetic gene networks. To address this problem, here we present a framework for modular and combinatorial assembly of functional (multi)gene expression vectors and their efficient and specific targeted integration into a well-defined chromosomal context in mammalian cells. We demonstrate the potential of this framework by assembling and integrating different functional mammalian regulatory networks including the largest gene circuit built and chromosomally integrated to date (6 transcription units, 27kb) encoding an inducible memory device. Using a library of 18 different circuits as a proof of concept, we also demonstrate that our method enables one-pot/single-flask chromosomal integration and screening of circuit libraries. This rapid and powerful prototyping platform is well suited for comparative studies of genetic regulatory elements, genes and multi-gene circuits as well as facile development of libraries of isogenic engineered cell lines.

    Beschreibung: RGB marking and DNA barcoding are two cutting-edge technologies in the field of clonal cell marking. To combine the virtues of both approaches, we equipped LeGO vectors encoding red, green or blue fluorescent proteins with complex DNA barcodes carrying color-specific signatures. For these vectors, we generated highly complex plasmid libraries that were used for the production of barcoded lentiviral vector particles. In proof-of-principle experiments, we used barcoded vectors for RGB marking of cell lines and primary murine hepatocytes. We applied single-cell polymerase chain reaction to decipher barcode signatures of individual RGB-marked cells expressing defined color hues. This enabled us to prove clonal identity of cells with one and the same RGB color. Also, we made use of barcoded vectors to investigate clonal development of leukemia induced by ectopic oncogene expression in murine hematopoietic cells. In conclusion, by combining RGB marking and DNA barcoding, we have established a novel technique for the unambiguous genetic marking of individual cells in the context of normal regeneration as well as malignant outgrowth. Moreover, the introduction of color-specific signatures in barcodes will facilitate studies on the impact of different variables (e.g. vector type, transgenes, culture conditions) in the context of competitive repopulation studies.

    Beschreibung: Insertional oncogene activation and aberrant splicing have proved to be major setbacks for retroviral stem cell gene therapy. Integrase-deficient human immunodeficiency virus-1-derived vectors provide a potentially safer approach, but their circular genomes are rapidly lost during cell division. Here we describe a novel lentiviral vector (LV) that incorporates human ß-interferon scaffold/matrix-associated region sequences to provide an origin of replication for long-term mitotic maintenance of the episomal LTR circles. The resulting ‘anchoring’ non-integrating lentiviral vector (aniLV) achieved initial transduction rates comparable with integrating vector followed by progressive establishment of long-term episomal expression in a subset of cells. Analysis of aniLV-transduced single cell-derived clones maintained without selective pressure for 〉100 rounds of cell division showed sustained transgene expression from episomes and provided molecular evidence for long-term episome maintenance. To evaluate aniLV performance in primary cells, we transduced lineage-depleted murine hematopoietic progenitor cells, observing GFP expression in clonogenic progenitor colonies and peripheral blood leukocyte chimerism following transplantation into conditioned hosts. In aggregate, our studies suggest that scaffold/matrix-associated region elements can serve as molecular anchors for non-integrating lentivector episomes, providing sustained gene expression through successive rounds of cell division and progenitor differentiation in vitro and in vivo .

    Beschreibung: Assembly of DNA ‘parts’ to create larger constructs is an essential enabling technique for bioengineering and synthetic biology. Here we describe a simple method, PaperClip, which allows flexible assembly of multiple DNA parts from currently existing libraries cloned in any vector. No restriction enzymes, mutagenesis of internal restriction sites, or reamplification to add end homology are required. Order of assembly is directed by double stranded oligonucleotides—‘Clips’. Clips are formed by ligation of pairs of oligonucleotides corresponding to the ends of each part. PaperClip assembly can be performed by polymerase chain reaction or by cell extract-mediated recombination. Once multi-use Clips have been prepared, assembly of at least six DNA parts in any order can be accomplished with high efficiency within several hours.

    Beschreibung: Synthetic biology has significantly advanced the design of mammalian trigger-inducible transgene-control devices that are able to programme complex cellular behaviour. Fruit-based benzoate derivatives licensed as food additives, such as flavours (e.g. vanillate) and preservatives (e.g. benzoate), are a particularly attractive class of trigger compounds for orthogonal mammalian transgene control devices because of their innocuousness, physiological compatibility and simple oral administration. Capitalizing on the genetic componentry of the soil bacterium Comamonas testosteroni , which has evolved to catabolize a variety of aromatic compounds, we have designed different mammalian gene expression systems that could be induced and repressed by the food additives benzoate and vanillate. When implanting designer cells engineered for gene switch-driven expression of the human placental secreted alkaline phosphatase (SEAP) into mice, blood SEAP levels of treated animals directly correlated with a benzoate-enriched drinking programme. Additionally, the benzoate-/vanillate-responsive device was compatible with other transgene control systems and could be assembled into higher-order control networks providing expression dynamics reminiscent of a lap-timing stopwatch. Designer gene switches using licensed food additives as trigger compounds to achieve antagonistic dual-input expression profiles and provide novel control topologies and regulation dynamics may advance future gene- and cell-based therapies.

    Beschreibung: Low-field anisotropy of magnetic susceptibility (AMS) analyses were performed on 532 samples col-lected in 36 (mostly lower Pliocene to lower Pleistocene) marine clay sites from the Crotone basin, afore-arc basin located on top of the external Calabrian accretionary wedge. The Crotone basin formedsince mid-late Miocene under a predominant extensional tectonic regime, but it was influenced there-after by complex interactions with NW–SE left-lateral strike-faults bounding the basin, which also yieldedpost-1.2 Ma ~30◦counterclockwise block rotations. The basin is filled by continental to marine sedimentsyielding one of the thickest and best-exposed Neogene succession available worldwide. The deep-marinefacies – represented by blue-grey marly clays gave the best results, as they both preserved a clear mag-netic fabric, and provided accurate chronology based on previously published magnetostratigraphy andcalcareous plankton (i.e. foraminifers and nannofossils) biostratigraphy. Magnetic susceptibility rangeand rock magnetic analyses both indicate that AMS reflects paramagnetic clay matrix crystal arrange-ment. The fabric is predominantly oblate to triaxial, the anisotropy degree low (〈1.06), and the magneticfoliation mostly subparallel to bedding. Magnetic lineation is defined in 30 out of 36 sites (where thee12 angle is 〈35◦). By also considering local structural analysis data, we find that magnetic fabric wasgenerally acquired during the first tectonic phases occurring after sediment deposition, thus validatingits use as temporally dependent strain proxy. Although most of the magnetic lineations trend NW–SE andare orthogonal to normal faults (as observed elsewhere in Calabria), few NE–SW compressive lineationsshow that the Neogene extensional regime of the Crotone basin was punctuated by compressive episodes.Finally, compressive lineations (prolate magnetic fabric) documented along the strike-slip fault boundingthe basin to the south support the significance of Pleistocene strike-slip tectonics. Thus the Crotone basinshows a markedly different tectonics with respect to other internal and western basins of Calabria, asit yields a magnetic fabric still dominated by extensional tectonics but also revealing arc-normal short-ening episodes and recent strike-slip fault activity. The tectonics documented in the Crotone basin iscompatible with a continuous upper crustal structural reorganization occurring during the SE-migrationof the Calabria terrane above the Ionian subduction system.

    Beschreibung: In reverse genetics, a gene’s function is elucidated through targeted modifications in the coding region or associated DNA cis -regulatory elements. To this purpose, recently developed customizable transcription activator-like effector nucleases (TALENs) have proven an invaluable tool, allowing introduction of double-strand breaks at predetermined sites in the genome. Here we describe a practical and efficient method for the targeted genome engineering in Drosophila . We demonstrate TALEN-mediated targeted gene integration and efficient identification of mutant flies using a traceable marker phenotype. Furthermore, we developed an easy TALEN assembly (easyT) method relying on simultaneous reactions of DNA Bae I digestion and ligation, enabling construction of complete TALENs from a monomer unit library in a single day. Taken together, our strategy with easyT and TALEN-plasmid microinjection simplifies mutant generation and enables isolation of desired mutant fly lines in the F 1 generation.

    Beschreibung: Transcription activator-like effector nucleases (TALENs) are a powerful new approach for targeted gene disruption in various animal models, but little is known about their activities in Mus musculus, the widely used mammalian model organism. Here, we report that direct injection of in vitro transcribed messenger RNA of TALEN pairs into mouse zygotes induced somatic mutations, which were stably passed to the next generation through germ-line transmission. With one TALEN pair constructed for each of 10 target genes, mutant F0 mice for each gene were obtained with the mutation rate ranged from 13 to 67% and an average of ~40% of total healthy newborns with no significant differences between C57BL/6 and FVB/N genetic background. One TALEN pair with single mismatch to their intended target sequence in each side failed to yield any mutation. Furthermore, highly efficient germ-line transmission was obtained, as all the F0 founders tested transmitted the mutations to F1 mice. In addition, we also observed that one bi-allele mutant founder of Lepr gene, encoding Leptin receptor, had similar diabetic phenotype as db/db mouse. Together, our results suggest that TALENs are an effective genetic tool for rapid gene disruption with high efficiency and heritability in mouse with distinct genetic background.

    Beschreibung: We describe a new cell-free protein synthesis (CFPS) method for site-specific incorporation of non-natural amino acids (nnAAs) into proteins in which the orthogonal tRNA (o-tRNA) and the modified protein (i.e. the protein containing the nnAA) are produced simultaneously. Using this method, 0.9–1.7 mg/ml of modified soluble super-folder green fluorescent protein (sfGFP) containing either p -azido- l -phenylalanine (pAzF) or p -propargyloxy- l -phenylalanine (pPaF) accumulated in the CFPS solutions; these yields correspond to 50–88% suppression efficiency. The o-tRNA can be transcribed either from a linearized plasmid or from a crude PCR product. Comparison of two different o-tRNAs suggests that the new platform is not limited by Ef-Tu recognition of the acylated o-tRNA at sufficiently high o-tRNA template concentrations. Analysis of nnAA incorporation across 12 different sites in sfGFP suggests that modified protein yields and suppression efficiencies (i.e. the position effect) do not correlate with any of the reported trends. Sites that were ineffectively suppressed with the original o-tRNA were better suppressed with an optimized o-tRNA (o-tRNA opt ) that was evolved to be better recognized by Ef-Tu. This new platform can also be used to screen scissile ribozymes for improved catalysis.

    Beschreibung: The two-step process of selection and counter-selection is a standard way to enable genetic modification and engineering of bacterial genomes using homologous recombination methods. The tetA and sacB genes are contained in a DNA cassette and confer a novel dual counter-selection system. Expression of tetA confers bacterial resistance to tetracycline (Tc R ) and also causes sensitivity to the lipophillic chelator fusaric acid; sacB causes sensitivity to sucrose. These two genes are introduced as a joint DNA cassette into Escherichia coli by selection for Tc R . A medium containing both fusaric acid and sucrose has been developed, in which, coexpression of tetA-sacB is orders of magnitude more sensitive as a counter-selection agent than either gene alone. In conjunction with the homologous recombination methods of recombineering and P1 transduction, this powerful system has been used to select changes in the bacterial genome that cannot be directly detected by other counter-selection systems.

    Beschreibung: We developed a framework for quick and reliable construction of complex gene circuits for genetically engineering mammalian cells. Our hierarchical framework is based on a novel nucleotide addressing system for defining the position of each part in an overall circuit. With this framework, we demonstrate construction of synthetic gene circuits of up to 64 kb in size comprising 11 transcription units and 33 basic parts. We show robust gene expression control of multiple transcription units by small molecule inducers in human cells with transient transfection and stable chromosomal integration of these circuits. This framework enables development of complex gene circuits for engineering mammalian cells with unprecedented speed, reliability and scalability and should have broad applicability in a variety of areas including mammalian cell fermentation, cell fate reprogramming and cell-based assays.

    Beschreibung: Synthetic biology has significantly advanced the design of synthetic control devices, gene circuits and networks that can reprogram mammalian cells in a trigger-inducible manner. Prokaryotic helix-turn-helix motifs have become the standard resource to design synthetic mammalian transcription factors that tune chimeric promoters in a small molecule-responsive manner. We have identified a family of Actinomycetes transcriptional repressor proteins showing a tandem TetR-family signature and have used a synthetic biology-inspired approach to reveal the potential control dynamics of these bi-partite regulators. Daisy-chain assembly of well-characterized prokaryotic repressor proteins such as TetR, ScbR, TtgR or VanR and fusion to either the Herpes simplex transactivation domain VP16 or the Krueppel-associated box domain (KRAB) of the human kox-1 gene resulted in synthetic bi- and even tri-partite mammalian transcription factors that could reversibly program their individual chimeric or hybrid promoters for trigger-adjustable transgene expression using tetracycline (TET), -butyrolactones, phloretin and vanillic acid. Detailed characterization of the bi-partite ScbR-TetR-VP16 (ST-TA) transcription factor revealed independent control of TET- and -butyrolactone-responsive promoters at high and double-pole double-throw (DPDT) relay switch qualities at low intracellular concentrations. Similar to electromagnetically operated mechanical DPDT relay switches that control two electric circuits by a fully isolated low-power signal, TET programs ST-TA to progressively switch from TetR-specific promoter-driven expression of transgene one to ScbR-specific promoter-driven transcription of transgene two while ST-TA flips back to exclusive transgene 1 expression in the absence of the trigger antibiotic. We suggest that natural repressors and activators with tandem TetR-family signatures may also provide independent as well as DPDT-mediated control of two sets of transgenes in bacteria, and that their synthetic transcription-factor analogs may enable the design of compact therapeutic gene circuits for gene and cell-based therapies.

    Beschreibung: Synthetic RNA control devices that use ribozymes as gene-regulatory components have been applied to controlling cellular behaviors in response to environmental signals. Quantitative measurement of the in vitro cleavage rate constants associated with ribozyme-based devices is essential for advancing the molecular design and optimization of this class of gene-regulatory devices. One of the key challenges encountered in ribozyme characterization is the efficient generation of full-length RNA from in vitro transcription reactions, where conditions generally lead to significant ribozyme cleavage. Current methods for generating full-length ribozyme-encoding RNA rely on a trans-blocking strategy, which requires a laborious gel separation and extraction step. Here, we develop a simple two-step gel-free process including cis-blocking and trans-activation steps to support scalable generation of functional full-length ribozyme-encoding RNA. We demonstrate our strategy on various types of natural ribozymes and synthetic ribozyme devices, and the cleavage rate constants obtained for the RNA generated from our strategy are comparable with those generated through traditional methods. We further develop a rapid, label-free ribozyme cleavage assay based on surface plasmon resonance, which allows continuous, real-time monitoring of ribozyme cleavage. The surface plasmon resonance-based characterization assay will complement the versatile cis-blocking and trans-activation strategy to broadly advance our ability to characterize and engineer ribozyme-based devices.

    Beschreibung: The ability to artificially control transcription is essential both to the study of gene function and to the construction of synthetic gene networks with desired properties. Cas9 is an RNA-guided double-stranded DNA nuclease that participates in the CRISPR-Cas immune defense against prokaryotic viruses. We describe the use of a Cas9 nuclease mutant that retains DNA-binding activity and can be engineered as a programmable transcription repressor by preventing the binding of the RNA polymerase (RNAP) to promoter sequences or as a transcription terminator by blocking the running RNAP. In addition, a fusion between the omega subunit of the RNAP and a Cas9 nuclease mutant directed to bind upstream promoter regions can achieve programmable transcription activation. The simple and efficient modulation of gene expression achieved by this technology is a useful asset for the study of gene networks and for the development of synthetic biology and biotechnological applications.

    Beschreibung: Antisense RNA transcription attenuators are a key component of the synthetic biology toolbox, with their ability to serve as building blocks for both signal integration logic circuits and transcriptional cascades. However, a central challenge to building more sophisticated RNA genetic circuitry is creating larger families of orthogonal attenuators that function independently of each other. Here, we overcome this challenge by developing a modular strategy to create chimeric fusions between the engineered transcriptional attenuator from plasmid pT181 and natural antisense RNA translational regulators. Using in vivo gene expression assays in Escherichia coli , we demonstrate our ability to create chimeric attenuators by fusing sequences from five different translational regulators. Mutagenesis of these functional attenuators allowed us to create a total of 11 new chimeric attenutaors. A comprehensive orthogonality test of these culminated in a 7 x 7 matrix of mutually orthogonal regulators. A comparison between all chimeras tested led to design principles that will facilitate further engineering of orthogonal RNA transcription regulators, and may help elucidate general principles of non-coding RNA regulation. We anticipate that our strategy will accelerate the development of even larger families of orthogonal RNA transcription regulators, and thus create breakthroughs in our ability to construct increasingly sophisticated RNA genetic circuitry.

    Beschreibung: Studying complex biological processes such as cancer development, stem cell induction and transdifferentiation requires the modulation of multiple genes or pathways at one time in a single cell. Herein, we describe straightforward methods for rapid and efficient assembly of bacterial marker free multigene cassettes containing up to six complementary DNAs/short hairpin RNAs. We have termed this method RecWay assembly, as it makes use of both Cre recombinase and the commercially available Gateway cloning system. Further, because RecWay assembly uses truly modular components, it allows for the generation of randomly assembled multigene vector libraries. These multigene vectors are integratable, and later excisable, using the highly efficient piggyBac ( PB ) DNA transposon system. Moreover, we have dramatically improved the expression of stably integrated multigene vectors by incorporation of insulator elements to prevent promoter interference seen with multigene vectors. We demonstrate that insulated multigene PB transposons can stably integrate and faithfully express up to five fluorescent proteins and the puromycin-thymidine kinase resistance gene in vitro , with up to 70-fold higher gene expression compared with analogous uninsulated vectors . RecWay assembly of multigene transposon vectors allows for widely applicable modelling of highly complex biological processes and can be easily performed by other research laboratories.

    Beschreibung: Techniques for assembly of designed DNA sequences are important for synthetic biology. So far, a few methods have been developed towards high-throughput seamless DNA assembly in vitro , including both the homologous sequences-based system and the type IIS-mediated system. Here, we describe a novel method designated ‘MASTER Ligation’, by which multiple DNA sequences can be seamlessly assembled through a simple and sequence-independent hierarchical procedure. The key restriction endonuclease used, MspJI, shares both type IIM and type IIS properties; thus, it only recognizes the methylation-specific 4-bp sites, m CNNR (R = A or G), and cuts DNA outside of the recognition sequences. This method was tested via successful assembly of either multiple polymerase chain reaction amplicons or restriction fragments of the actinorhodin biosynthetic cluster of Streptomyces coelicolor (~29 kb), which was further heterologously expressed in a fast-growing and moderately thermophilic strain, Streptomyces sp. 4F.

    Beschreibung: Bacterial operons are nature’s tool for regulating and coordinating multi-gene expression in prokaryotes. They are also a gene architecture commonly used in the biosynthesis of many pharmaceutically important compounds and industrially useful chemicals. Despite being an important eukaryotic production host, Saccharomyces cerevisiae has never had such gene architecture. Here, we report the development of a system to assemble and regulate a multi-gene pathway in S. cerevisiae . Full pathways can be constructed using pre-made parts from a plasmid toolbox. Subsequently, through the use of a yeast strain containing a stably integrated gene switch, the assembled pathway can be regulated using a readily available and inexpensive compound—estradiol—with extremely high sensitivity (10 nM). To demonstrate the use of the system, we assembled the five-gene zeaxanthin biosynthetic pathway in a single step and showed the ligand-dependent coordinated expression of all five genes as well as the tightly regulated production of zeaxanthin. Compared with a previously reported constitutive zeaxanthin pathway, our inducible pathway was shown to have 50-fold higher production level.

    Beschreibung: Zinc-finger nucleases (ZFNs) have been used for genome engineering in a wide variety of organisms; however, it remains challenging to design effective ZFNs for many genomic sequences using publicly available zinc-finger modules. This limitation is in part because of potential finger–finger incompatibility generated on assembly of modules into zinc-finger arrays (ZFAs). Herein, we describe the validation of a new set of two-finger modules that can be used for building ZFAs via conventional assembly methods or a new strategy—finger stitching—that increases the diversity of genomic sequences targetable by ZFNs. Instead of assembling ZFAs based on units of the zinc-finger structural domain, our finger stitching method uses units that span the finger–finger interface to ensure compatibility of neighbouring recognition helices. We tested this approach by generating and characterizing eight ZFAs, and we found their DNA-binding specificities reflected the specificities of the component modules used in their construction. Four pairs of ZFNs incorporating these ZFAs generated targeted lesions in vivo , demonstrating that stitching yields ZFAs with robust recognition properties.

    Beschreibung: The reliable forward engineering of genetic systems remains limited by the ad hoc reuse of many types of basic genetic elements. Although a few intrinsic prokaryotic transcription terminators are used routinely, termination efficiencies have not been studied systematically. Here, we developed and validated a genetic architecture that enables reliable measurement of termination efficiencies. We then assembled a collection of 61 natural and synthetic terminators that collectively encode termination efficiencies across an ~800-fold dynamic range within Escherichia coli . We simulated co-transcriptional RNA folding dynamics to identify competing secondary structures that might interfere with terminator folding kinetics or impact termination activity. We found that structures extending beyond the core terminator stem are likely to increase terminator activity. By excluding terminators encoding such context-confounding elements, we were able to develop a linear sequence-function model that can be used to estimate termination efficiencies ( r = 0.9, n = 31) better than models trained on all terminators ( r = 0.67, n = 54). The resulting systematically measured collection of terminators should improve the engineering of synthetic genetic systems and also advance quantitative modeling of transcription termination.

    Beschreibung: Recombineering in bacteria is a powerful technique for genome reconstruction, but until now, it was not generally applicable for development of small-molecule producers because of the inconspicuous phenotype of most compounds of biotechnological relevance. Here, we establish recombineering for Corynebacterium glutamicum using RecT of prophage Rac and combine this with our recently developed nanosensor technology, which enables the detection and isolation of productive mutants at the single-cell level via fluorescence-activated cell sorting (FACS). We call this new technology RecFACS, which we use for genomic site-directed saturation mutagenesis without relying on pre-constructed libraries to directly isolate l -lysine-producing cells. A mixture of 19 different oligonucleotides was used targeting codon 81 in murE of the wild-type, at a locus where one single mutation is known to cause l -lysine production. Using RecFACS, productive mutants were screened and isolated. Sequencing revealed 12 different amino acid exchanges in the targeted murE codon, which caused different l -lysine production titers. Apart from introducing a rapid genome construction technology for C. glutamicum , the present work demonstrates that RecFACS is suitable to simply create producers as well as genetic diversity in one single step, thus establishing a new general concept in synthetic biology.

    Beschreibung: The type II CRISPR/Cas system from Streptococcus pyogenes and its simplified derivative, the Cas9/single guide RNA (sgRNA) system, have emerged as potent new tools for targeted gene knockout in bacteria, yeast, fruit fly, zebrafish and human cells. Here, we describe adaptations of these systems leading to successful expression of the Cas9/sgRNA system in two dicot plant species, Arabidopsis and tobacco, and two monocot crop species, rice and sorghum. Agrobacterium tumefaciens was used for delivery of genes encoding Cas9, sgRNA and a non-fuctional, mutant green fluorescence protein (GFP) to Arabidopsis and tobacco. The mutant GFP gene contained target sites in its 5' coding regions that were successfully cleaved by a CAS9/sgRNA complex that, along with error-prone DNA repair, resulted in creation of functional GFP genes. DNA sequencing confirmed Cas9/sgRNA-mediated mutagenesis at the target site. Rice protoplast cells transformed with Cas9/sgRNA constructs targeting the promoter region of the bacterial blight susceptibility genes, OsSWEET14 and OsSWEET11 , were confirmed by DNA sequencing to contain mutated DNA sequences at the target sites. Successful demonstration of the Cas9/sgRNA system in model plant and crop species bodes well for its near-term use as a facile and powerful means of plant genetic engineering for scientific and agricultural applications.

    Beschreibung: Cas9 is an RNA-guided double-stranded DNA nuclease that participates in clustered regularly interspaced short palindromic repeats (CRISPR)-mediated adaptive immunity in prokaryotes. CRISPR–Cas9 has recently been used to generate insertion and deletion mutations in Caenorhabditis elegans, but not to create tailored changes (knock-ins). We show that the CRISPR–CRISPR-associated (Cas) system can be adapted for efficient and precise editing of the C. elegans genome. The targeted double-strand breaks generated by CRISPR are substrates for transgene-instructed gene conversion. This allows customized changes in the C. elegans genome by homologous recombination: sequences contained in the repair template (the transgene) are copied by gene conversion into the genome. The possibility to edit the C. elegans genome at selected locations will facilitate the systematic study of gene function in this widely used model organism.

    Beschreibung: The generation of genome-modified animals is a powerful approach to analyze gene functions. The CAS9/guide RNA (gRNA) system is expected to become widely used for the efficient generation of genome-modified animals, but detailed studies on optimum conditions and availability are limited. In the present study, we attempted to generate large-scale genome-modified mice with an optimized CAS9/gRNA system, and confirmed the transmission of these mutations to the next generations. A comparison of different types of gRNA indicated that the target loci of almost all pups were modified successfully by the use of long-type gRNAs with CAS9. We showed that this system has much higher mutation efficiency and much lower off-target effect compared to zinc-finger nuclease. We propose that most of these off-target effects can be avoided by the careful control of CAS9 mRNA concentration and that the genome-modification efficiency depends rather on the gRNA concentration. Under optimized conditions, large-scale (~10 kb) genome-modified mice can be efficiently generated by modifying two loci on a single chromosome using two gRNAs at once in mouse zygotes. In addition, the normal transmission of these CAS9/gRNA-induced mutations to the next generation was confirmed. These results indicate that CAS9/gRNA system can become a highly effective tool for the generation of genome-modified animals.

    Beschreibung: Clustered Regularly Interspaced Short Palindromic Repeats (CRISPR) and CRISPR-associated (Cas) systems in bacteria and archaea use RNA-guided nuclease activity to provide adaptive immunity against invading foreign nucleic acids. Here, we report the use of type II bacterial CRISPR-Cas system in Saccharomyces cerevisiae for genome engineering. The CRISPR-Cas components, Cas9 gene and a designer genome targeting CRISPR guide RNA (gRNA), show robust and specific RNA-guided endonuclease activity at targeted endogenous genomic loci in yeast. Using constitutive Cas9 expression and a transient gRNA cassette, we show that targeted double-strand breaks can increase homologous recombination rates of single- and double-stranded oligonucleotide donors by 5-fold and 130-fold, respectively. In addition, co-transformation of a gRNA plasmid and a donor DNA in cells constitutively expressing Cas9 resulted in near 100% donor DNA recombination frequency. Our approach provides foundations for a simple and powerful genome engineering tool for site-specific mutagenesis and allelic replacement in yeast.

    Beschreibung: Customized TALENs and Cas9/gRNAs have been used for targeted mutagenesis in zebrafish to induce indels into protein-coding genes. However, indels are usually not sufficient to disrupt the function of non-coding genes, gene clusters or regulatory sequences, whereas large genomic deletions or inversions are more desirable for this purpose. By injecting two pairs of TALEN mRNAs or two gRNAs together with Cas9 mRNA targeting distal DNA sites of the same chromosome, we obtained predictable genomic deletions or inversions with sizes ranging from several hundred bases to nearly 1 Mb. We have successfully achieved this type of modifications for 11 chromosomal loci by TALENs and 2 by Cas9/gRNAs with different combinations of gRNA pairs, including clusters of miRNA and protein-coding genes. Seven of eight TALEN-targeted lines transmitted the deletions and one transmitted the inversion through germ line. Our findings indicate that both TALENs and Cas9/gRNAs can be used as an efficient tool to engineer genomes to achieve large deletions or inversions, including fragments covering multiple genes and non-coding sequences. To facilitate the analyses and application of existing ZFN, TALEN and CRISPR/Cas data, we have updated our EENdb database to provide a chromosomal view of all reported engineered endonucleases targeting human and zebrafish genomes.

    Beschreibung: Genome-scale engineering of living organisms requires precise and economical methods to efficiently modify many loci within chromosomes. One such example is the directed integration of chemically synthesized single-stranded deoxyribonucleic acid (oligonucleotides) into the chromosome of Escherichia coli during replication. Herein, we present a general co-selection strategy in multiplex genome engineering that yields highly modified cells. We demonstrate that disparate sites throughout the genome can be easily modified simultaneously by leveraging selectable markers within 500 kb of the target sites. We apply this technique to the modification of 80 sites in the E. coli genome.

    Beschreibung: A chemistry-based artificial restriction DNA cutter (ARCUT) was recently prepared from Ce(IV)/EDTA complex and a pair of pseudo-complementary peptide nucleic acids. This cutter has freely tunable scission-site and site specificity. In this article, homologous recombination (HR) in human cells was promoted by cutting a substrate DNA with ARCUT, and the efficiency of this bioprocess was optimized by various chemical and biological approaches. Of two kinds of terminal structure formed by ARCUT, 3'-overhang termini provided by 1.7-fold higher efficiency than 5'-overhang termini. A longer homology length (e.g. 698 bp) was about 2-fold more favorable than shorter one (e.g. 100 bp). When the cell cycle was synchronized to G2/M phase with nocodazole, the HR was promoted by about 2-fold. Repression of the NHEJ-relevant proteins Ku70 and Ku80 by siRNA increased the efficiency by 2- to 3-fold. It was indicated that appropriate combination of all these chemical and biological approaches should be very effective to promote ARCUT-mediated HR in human cells.

    Beschreibung: We describe a novel cloning method termed SLiCE (Seamless L i gation Cloning Extract) that utilizes easy to generate bacterial cell extracts to assemble multiple DNA fragments into recombinant DNA molecules in a single in vitro recombination reaction. SLiCE overcomes the sequence limitations of traditional cloning methods, facilitates seamless cloning by recombining short end homologies (≥15 bp) with or without flanking heterologous sequences and provides an effective strategy for directional subcloning of DNA fragments from Bacteria Artificial Chromosomes (BACs) or other sources. SLiCE is highly cost effective as a number of standard laboratory bacterial strains can serve as sources for SLiCE extract. In addition, the cloning efficiencies and capabilities of these strains can be greatly improved by simple genetic modifications. As an example, we modified the DH10B Escherichia coli strain to express an optimized prophage Red recombination system. This strain, termed PPY, facilitates SLiCE with very high efficiencies and demonstrates the versatility of the method.

    Beschreibung: Targeted gene addition to mammalian genomes is central to biotechnology, basic research and gene therapy. For example, gene targeting to the ROSA26 locus by homologous recombination in embryonic stem cells is commonly used for mouse transgenesis to achieve ubiquitous and persistent transgene expression. However, conventional methods are not readily adaptable to gene targeting in other cell types. The emerging zinc finger nuclease (ZFN) technology facilitates gene targeting in diverse species and cell types, but an optimal strategy for engineering highly active ZFNs is still unclear. We used a modular assembly approach to build ZFNs that target the ROSA26 locus. ZFN activity was dependent on the number of modules in each zinc finger array. The ZFNs were active in a variety of cell types in a time- and dose-dependent manner. The ZFNs directed gene addition to the ROSA26 locus, which enhanced the level of sustained gene expression, the uniformity of gene expression within clonal cell populations and the reproducibility of gene expression between clones. These ZFNs are a promising resource for cell engineering, mouse transgenesis and pre-clinical gene therapy studies. Furthermore, this characterization of the modular assembly method provides general insights into the implementation of the ZFN technology.

    Beschreibung: A simple approach for creating libraries of circularly permuted proteins is described that is called PERMutation Using Transposase Engineering (PERMUTE). In PERMUTE, the transposase MuA is used to randomly insert a minitransposon that can function as a protein expression vector into a plasmid that contains the open reading frame (ORF) being permuted. A library of vectors that express different permuted variants of the ORF-encoded protein is created by: (i) using bacteria to select for target vectors that acquire an integrated minitransposon; (ii) excising the ensemble of ORFs that contain an integrated minitransposon from the selected vectors; and (iii) circularizing the ensemble of ORFs containing integrated minitransposons using intramolecular ligation. Construction of a Thermotoga neapolitana adenylate kinase (AK) library using PERMUTE revealed that this approach produces vectors that express circularly permuted proteins with distinct sequence diversity from existing methods. In addition, selection of this library for variants that complement the growth of Escherichia coli with a temperature-sensitive AK identified functional proteins with novel architectures, suggesting that PERMUTE will be useful for the directed evolution of proteins with new functions.

    Beschreibung: Synthetic scaffolds that permit spatial and temporal organization of enzymes in living cells are a promising post-translational strategy for controlling the flow of information in both metabolic and signaling pathways. Here, we describe the use of plasmid DNA as a stable, robust and configurable scaffold for arranging biosynthetic enzymes in the cytoplasm of Escherichia coli . This involved conversion of individual enzymes into custom DNA-binding proteins by genetic fusion to zinc-finger domains that specifically bind unique DNA sequences. When expressed in cells that carried a rationally designed DNA scaffold comprising corresponding zinc finger binding sites, the titers of diverse metabolic products, including resveratrol, 1,2-propanediol and mevalonate were increased as a function of the scaffold architecture. These results highlight the utility of DNA scaffolds for assembling biosynthetic enzymes into functional metabolic structures. Beyond metabolism, we anticipate that DNA scaffolds may be useful in sequestering different types of enzymes for specifying the output of biological signaling pathways or for coordinating other assembly-line processes such as protein folding, degradation and post-translational modifications.

    Beschreibung: We demonstrate a system for cloning and modifying the chloroplast genome from the green alga, Chlamydomonas reinhardtii . Through extensive use of sequence stabilization strategies, the ex vivo genome is assembled in yeast from a collection of overlapping fragments. The assembled genome is then moved into bacteria for large-scale preparations and transformed into C. reinhardtii cells. This system also allows for the generation of simultaneous, systematic and complex genetic modifications at multiple loci in vivo. We use this system to substitute genes encoding core subunits of the photosynthetic apparatus with orthologs from a related alga, Scenedesmus obliquus . Once transformed into algae, the substituted genome recombines with the endogenous genome, resulting in a hybrid plastome comprising modifications in disparate loci. The in vivo function of the genomes described herein demonstrates that simultaneous engineering of multiple sites within the chloroplast genome is now possible. This work represents the first steps toward a novel approach for creating genetic diversity in any or all regions of a chloroplast genome.

    Beschreibung: The increasing interest in genetic manipulation of bacterial host metabolic pathways for protein or small molecule production has led to a need to add new genes to a chromosome quickly and easily without leaving behind a selectable marker. The present report describes a vector and four-day procedure that enable site-specific chromosomal insertion of cloned genes in a context insulated from external transcription, usable once in a construction series. The use of rhamnose-inducible transcription from rhaBp allows regulation of the inserted genes independently of the commonly used IPTG and arabinose strategies. Using lacZ as a reporter, we first show that expression from the rhamnose promoter is tightly regulatable, exhibiting very low leakage of background expression compared with background, and moderate rhamnose-induced expression compared with IPTG-induced expression from lacp . Second, the expression of a DNA methyltransferase was used to show that rhamnose regulation yielded on-off expression of this enzyme, such that a resident high-copy plasmid was either fully sensitive or fully resistant to isoschizomer restriction enzyme cleavage. In both cases, growth medium manipulation allows intermediate levels of expression. The vehicle can also be adapted as an ORF-cloning vector.

    Beschreibung: The development of economical and high-throughput gene synthesis technology has been hampered by the high occurrence of errors in the synthesized products, which requires expensive labor and time to correct. Here, we describe an error correction reaction (ECR), which employs Surveyor, a mismatch-specific DNA endonuclease, to remove errors from synthetic genes. In ECR reactions, errors are revealed as mismatches by re-annealing of the synthetic gene products. Mismatches are recognized and excised by a combination of mismatch-specific endonuclease and 3'-〉5' exonuclease activities in the reaction mixture. Finally, overlap extension polymerase chain reaction (OE-PCR) re-assembles the resulting fragments into intact genes. The process can be iterated for increased fidelity. With two iterations, we were able to reduce errors in synthetic genes by 〉16-fold, yielding a final error rate of ~1 in 8700 bp.

    Beschreibung: A major challenge in metabolic engineering and synthetic biology is to balance the flux of an engineered heterologous metabolic pathway to achieve high yield and productivity in a target organism. Here, we report a simple, efficient and programmable approach named ‘customized optimization of metabolic pathways by combinatorial transcriptional engineering (COMPACTER)’ for rapid tuning of gene expression in a heterologous pathway under distinct metabolic backgrounds. Specifically, a library of mutant pathways is created by de novo assembly of promoter mutants of varying strengths for each pathway gene in a target organism followed by high-throughput screening/selection. To demonstrate this approach, a single round of COMPACTER was used to generate both a xylose utilizing pathway with near-highest efficiency and a cellobiose utilizing pathway with highest efficiency that were ever reported in literature for both laboratory and industrial yeast strains. Interestingly, these engineered xylose and cellobiose utilizing pathways were all host-specific. Therefore, COMPACTER represents a powerful approach to tailor-make metabolic pathways for different strain backgrounds, which is difficult if not impossible to achieve by existing pathway engineering methods.

    Beschreibung: We developed a highly scalable ‘shotgun’ DNA synthesis technology by utilizing microchip oligonucleotides, shotgun assembly and next-generation sequencing technology. A pool of microchip oligonucleotides targeting a penicillin biosynthetic gene cluster were assembled into numerous random fragments, and tagged with 20 bp degenerate barcode primer pairs. An optimal set of error-free fragments were identified by high-throughput DNA sequencing, selectively amplified using the barcode sequences, and successfully assembled into the target gene cluster.

    Beschreibung: Multivalent molecular interactions can be exploited to dramatically enhance the performance of an affinity reagent. The enhancement in affinity and specificity achieved with a multivalent construct depends critically on the effectiveness of the scaffold that joins the ligands, as this determines their positions and orientations with respect to the target molecule. Currently, no generalizable design rules exist for construction of an optimal multivalent ligand for targets with known structures, and the design challenge remains an insurmountable obstacle for the large number of proteins whose structures are not known. As an alternative to such design-based strategies, we report here a directed evolution-based method for generating optimal bivalent aptamers. To demonstrate this approach, we fused two thrombin aptamers with a randomized DNA sequence and used a microfluidic in vitro selection strategy to isolate scaffolds with exceptionally high affinities. Within five rounds of selection, we generated a bivalent aptamer that binds thrombin with an apparent dissociation constant (K d ) 〈10 pM, representing a ~200-fold improvement in binding affinity over the monomeric aptamers and a ~15-fold improvement over the best designed bivalent construct. The process described here can be used to produce high-affinity multivalent aptamers and could potentially be adapted to other classes of biomolecules.

    Beschreibung: Cy3B is an extremely bright and stable fluorescent dye, which is only available for coupling to nucleic acids post-synthetically. This severely limits its use in the fields of genomics, biology and nanotechnology. We have optimized the synthesis of Cy3B, and for the first time produced a diverse range of Cy3B monomers for use in solid-phase oligonucleotide synthesis. This molecular toolkit includes phosphoramidite monomers with Cy3B linked to deoxyribose, to the 5-position of thymine, and to a hexynyl linker, in addition to an oligonucleotide synthesis resin in which Cy3B is linked to deoxyribose. These monomers have been used to incorporate single and multiple Cy3B units into oligonucleotides internally and at both termini. Cy3B Taqman probes, Scorpions and HyBeacons have been synthesized and used successfully in mutation detection, and a dual Cy3B Molecular Beacon was synthesized and found to be superior to the corresponding Cy3B/DABCYL Beacon. Attachment of Cy3, Cy3B and Cy5 to the 5-position of thymidine by an ethynyl linker enabled the synthesis of an oligonucleotide FRET system. The rigid linker between the dye and nucleobase minimizes dye–dye and dye–DNA interactions and reduces fluorescence quenching. These reagents open up new future applications of Cy3B, including more sensitive single-molecule and cell-imaging studies.

    Beschreibung: Recent advances have demonstrated the use of RNA-based control devices to program sophisticated cellular functions; however, the efficiency with which these devices can be quantitatively tailored has limited their broader implementation in cellular networks. Here, we developed a high-efficiency, high-throughput and quantitative two-color fluorescence-activated cell sorting-based screening strategy to support the rapid generation of ribozyme-based control devices with user-specified regulatory activities. The high-efficiency of this screening strategy enabled the isolation of a single functional sequence from a library of over 10 6 variants within two sorting cycles. We demonstrated the versatility of our approach by screening large libraries generated from randomizing individual components within the ribozyme device platform to efficiently isolate new device sequences that exhibit increased in vitro cleavage rates up to 10.5-fold and increased in vivo activation ratios up to 2-fold. We also identified a titratable window within which in vitro cleavage rates and in vivo gene-regulatory activities are correlated, supporting the importance of optimizing RNA device activity directly in the cellular environment. Our two-color fluorescence-activated cell sorting-based screen provides a generalizable strategy for quantitatively tailoring genetic control elements for broader integration within biological networks.

    Beschreibung: Detailed structural analysis of tourmaline-rich veins hosted in the contact aureole of the ∼6 Ma Porto Azzurro granite in southeastern Elba Island, northern Tyrrhenian Sea is presented. Using geometric features of the veins, the physical conditions at the time of vein formation are estimated, namely the stress ratio (Φ = (σ2 − σ3)/(σ1 − σ3)), driving stress ratio (R′ = (Pf − σ3)/(σ1 − σ3)) and fluid overpressure (ΔPo = Pf − σ3). Two vein sets (A veins and B veins) have been recognized based on orientation and thickness distributions and infilling material. Analysis of vein pole distributions indicates Φ = 0.57 and R′ = 0.24 for the A veins and Φ = 0.58 and R′ = 0.47 for the B veins, and fluid pressures less than the intermediate stress magnitude. Analysis of geometric features of the veins gives estimated fluid overpressures of between ∼16 MPa (A veins) and ∼32 MPa (B veins). We propose a model for the tectonic environment of vein development, in which formation of secondary permeability in the deforming thermal aureole of the Porto Azzurro pluton was controlled by ongoing development of fracture systems in the hinge zone of a regional NNW–SSE trending fold that favored transport and localization of hydrothermal fluids.

    Beschreibung: Crystal-rich lithic clasts occurring in volcanic deposits are key tools to understand processes of storage, cooling, and fractionation of magmas in pre-eruptive volcanic systems. These clasts, indeed, represent snapshots of the magma-chamber/host-rock interface before eruptions and provide information on crystallization, differentiation, and degrees of interaction between magma and wall-rocks. In this study, with the aim to shed light on magma-carbonate interaction and CO2 emission in volcanic areas, we focused on the petrology of cumulate and skarn rocks by using as case study a suite of mafic and calcite-bearing lithic clasts from the Colli Albani Volcanic District. By means of phase relations, bulk rock chemistry, phase compositions, and stable isotope data we have recognized different types of cumulates and skarns. Cumulates containing either clinopyroxene±olivine associated with Cr-bearing spinel or glass+phlogopite have been divided in primitive and differentiated, respectively. Primitive cumulates originate at the interface between a relatively primitive magma and carbonate-bearing rocks and show evidences of olivine instability (i.e. heteradcumulate texture) due to carbonate assimilation. Differentiated cumulates, characterized by Ca-rich olivines, phlogopite, and glass containing calcite, form from a differentiated magma in a system open to CaO-contamination. Skarns has been divided in exoskarns, characterized by xenomorphic texture and abundant calcite, and endoskarns, characterized by hypidiomorphic texture, Ca-Tschermak-rich mineral phases, and interstitial glass. Exoskarns formed by means of solid state reactions in a dolostone protolith whereas endoskarns crystallized at subliquidus temperature from a silicate melt that experienced exoskarns assimilation. Our study evidences that magma-carbonate interaction can not be considered a one step process exhausting just after the formation of skarn shells. Magma and carbonate rocks, when in contact, continuously interact leading to the formation of exoskarns, endoskarns, cumulates (primitive and differentiated ones), and differentiated melts. Finally, by means of oxygen and carbon isotope compositions of calcite in equilibrium with skarns, we demonstrate that carbonate assimilation represents a source of massive CO2 degassing mechanism due to the consumption of calcite and removing of CO2 during the decarbonation process.

    Beschreibung: Despite the clear evidence of active flank dynamics that is affecting the eastern side of Mount Etna, the contribution of tectonic processes has not been yet understood. So far, the various models proposed to explain the observed flank deformation have been based on onshore structural data, coming from the volcanic edifice. The Ionian offshore of Mount Etna has been only recently investigated using multichannel seismic profiles, and offers the opportunity to image the structural features of the substrate of the unstable flank of the volcano. This contribution aims at describing the deformation located offshore Mount Etna using multichannel seismic profiles recently acquired during three seismic surveys. The onshore flank deformation of Mount Etna appears to be laterally confined by two tectonic guidelines, trending roughly E–W, located to the north and south of the deforming flank; the northern guideline, in particular, takes the surface expression of a sharp fault (Pernicana Fault). Though often assumed that these boundary structures continue offshore as linear features, connected to a frontal thrust ramp, the occurrence of this simple offshore structural system has not been imaged. In fact, seismic data show a remarkable degree of structural complexity offshore Mount Etna. The Pernicana Fault, for instance, is not continuing offshore as a sharp feature; rather, the deformation is expressed as ENE–WSW folds located very close to the coastline. It is possible that these tectonic structures might have affected the offshore of Mount Etna before the Pernicana Fault system was developed, less than 15 ka ago. The southern guideline of the collapsing eastern flank of the volcano is poorly expressed onshore, and does not show up offshore; in fact, seismic data indicate that the Catania canyon, a remarkable E–W-trending feature, does not reflect a tectonic control. Seismic interpretation also shows the occurrence of a structural high located just offshore the edifice of Mount Etna. Whereas a complex deformation affects the boundary of this offshore bulge, it shows only limited internal deformation. Part of the topography of the offshore bulge pre-existed the constructional phase of Mount Etna, being an extension of the Hyblean Plateau. Only in the northern part, the bulge is a recent tectonic feature, being composed by Plio-Quaternary strata that were folded before and during the building of Mount Etna. The offshore bulge is bounded by a thrust fault that can be related to the intrusion of the large-scale magmatic body below Mount Etna.

    Beschreibung: The Main Ethiopian Rift (MER) offers a complete record of the time–space evolution of a continental rift. We have characterized the brittle deformation in different rift sectors through the statistical analysis of a new database of faults obtained from the integration between satellite images and digital elevation models, and implemented with field controls. This analysis has been compared with the results of lithospheric-scale analogue models reproducing the kinematical conditions of orthogonal and oblique rifting. Integration of these approaches suggests substantial differences in fault architecture in the different rift sectors that in turn reflect an along-axis variation of the rift development and southward decrease in rift evolution. The northernmost MER sector is in a mature stage of incipient continental rupture, with deformation localised within the rift floor along discrete tectono-magmatic segments and almost inactive boundary faults. The central MER sector records a transitional stage in which migration of deformation from boundary faults to faults internal to the rift valley is in an incipient phase. The southernmost MER sector is instead in an early continental stage, with the largest part of deformation being accommodated by boundary faults and almost absent internal faults. The MER thus records along its axis the typical evolution of continental rifting, from fault-dominated rift morphology in the early stages of extension toward magma-dominated extension during break-up. The extrapolation of modelling results suggests that a variable rift obliquity contributes to the observed along-axis variations in rift architecture and evolutionary stage, being oblique rifting conditions controlling the MER evolution since its birth in the Late Miocene in relation to a constant post ca. 11 Ma ~ N100°E Nubia–Somalia motion.

    Beschreibung: In the northern Apennines, the Palaeozoic basement involved in the Late Oligocene–Middle Miocene nappe stack contains metamorphic units for which hypothetical ages have been assigned on the basis of lithological correlations with the Palaeozoic formations of the Variscan chain in Sardinia. This uncertainty concerning the age poses limitations to reconstructing the Palaeozoic stratigraphy, defining the Alpine and pre-Alpine histories and correlations with other domains of the Variscan chain. We present the UPb age of detrital zircon and the 40Ar39Ar age of metamorphic muscovite for the Calamita Schist and Ortano Porphyroid, two metamorphic units of undetermined Palaeozoic age cropping out in the eastern Elba Island. The radioisotopic data allows us to: (i) define the Early Carboniferous and Middle Ordovician ages for the Calamita Schist and Ortano Porphyroid, respectively, as well as their derivation (flysch deposit and magmatic rocks); (ii) pose some constraints concerning their alpine tectonic and metamorphic histories. These new data generate a more precise reconstruction of the Palaeozoic sequence in the northern Apennines, and they document that the Palaeozoic basement involved in the alpine deformation underwent internal stacking with an inversion of the original sequence.     Beschreibung: Our ability to monitor volcanoes (using seismic signals, ground deformation, gas fluxes, or other ground and satellite based observations) as well as our understanding of melt reservoirs that feed eruptions have evolved tremendously in recent years. The complex plumbing systems that are thought to feed eruptions are, however, difficult to relate to the monitoring signals. Here we show that the record preserved in compositional zoning of erupted minerals may be used to reconstruct sections of the plumbing system. Kinetic modeling of such zoning can yield information on the residence time of magma in different segments of the plumbing systems. This allows a more nuanced evaluation of the link between observed monitoring signals or eruption styles and the magmatic processes and movement of batches of melts at depth. The approach is illustrated through a study of the compositional zoning recorded in olivine crystals from the 1991–1993 SE-flank eruption products of Mt. Etna (Sicily). The zoning patterns in crystals reveal that the plumbing system of the volcano consisted of at least three different magmatic environments between which magma was transported and mixed in the year or two preceding the start of eruption. Quantification of this history indicates that two main pathways of melt migration and three timescales dominated the dynamics of the system. Combination of this information with the timing of observation of various monitoring signals allows a reconstruction of the dynamic evolution of this section of the plumbing system during the early stages of the 1991–1993 eruption. It is seen, for example, how the migration of melt through the same sections of the plumbing system can cause pre-eruptive triggering, enhance Strombolian activity, and through the ensuing eruption cleanse and flush the plumbing system. Different kinds of mixing occur simultaneously at different sections of the plumbing system on different timescales (a few days up to two years).

    Beschreibung: The spatial clustering of basaltic vents in monogenetic volcanic fields has been used as a proxy for crustal thickness in extensional and back-arc tectonic settings. The basaltic vents have a fractal clustered distribution (self-similar clustering) described by a power-law. The power-law is defined over a range, the size range of the distribution, of values (in this case the vents' separation) delimited by a lower and an upper cut-offs. Here we apply the fractal clustering analysis to the two largest monogenetic volcanic fields of the Trans-Mexican Volcanic Belt (TMVB), a continental arc built on different crustal terranes. The Michoacan–Guanajuato volcanic field (MGVF), located in the central-western TMVB, includes over 1000 vents of late Pliocene to Quaternary age, built on attenuated crust of Mesozoic to Tertiary age. The Sierra de Chichinautzin volcanic field (SCVF), in the central-eastern TMVB, is composed of ~ 220 Late Pleistocene to Holocene vents laying above thicker crust of Precambrian to Tertiary age. Monogenetic vents in both volcanic fields show self-similar clustering with fractal exponent D = 1.67 in the range 1.3–38 km (MGVF) and D = 1.56 in the range 1.5–32 km (SCVF). The upper cut-off (Uco) for the power-law distribution of the MGVF well fits the crustal thickness below the volcanic field as derived from independent geophysical data. The Uco value of SCVF indicates a crust thickness of about 32 km, this value is in agreement with new geophysical data that indicate magma underplating the crust beneath the volcanic field area.

    Beschreibung: We use Global Positioning System (GPS) velocities and dislocation modeling to investigate the rate and nature of interseismic strain accumulation in the area affected by the 1908 Mw 7.1 Messina earthquake (southern Italy) within the framework of the complex central Mediterranean microplate kinematics. Our data confirm a change in the velocity trends between Sicily and Calabria, moving from NNW-ward to NE- ward with respect to Eurasia, and detail a fan-like pattern across the Messina Straits where maximum extensional strain rates are ~65 nanostrains/yr. Extension normal to the coast of northern Sicily is consistent with the presence of SW–NE trending normal faults. Half-space dislocation models of the GPS velocities are used to infer the slip-rates and geometric fault parameters of the fault zone that ruptured in the Messina − 1.3 earthquake. The inversion, and the bootstrap analysis of model uncertainties, finds optimal values of 3. 5 + 2.0 − 0.2− 0.7 and 1.6 + 0.3 mm/yr for the dip–slip and strike–slip components, respectively, along a 30 + 1.1° SE-ward dipping normal fault, locked above 7.6−2.9 km depth. By developing a regional elastic block model that + 4.6 accounts for both crustal block rotations and strain loading at block-bounding faults, and adopting two different competing models for the Ionian–Calabria convergence rates, we show that the measured velocity gradient across the Messina Straits may be significantly affected by the elastic strain contribution from other nearby faults. In particular, when considering the contribution of the possibly locked Calabrian subduction interface onto the observed velocity gradients in NE-Sicily and western Calabria, we find that this longer wavelength signal can be presently super-imposed on the observed velocity gradients in NE-Sicily and Calabria. The inferred slip-rate on the Messina Fault is significantly impacted by elastic strain from the subduction thrust. By varying the locking of the subduction thrust fault, in fact, the Messina Fault slip-rate varies from 0 to 9 mm/yr.

    Beschreibung: We present structural analysis, fluid inclusion data on calcite and quartz, and isotopic composition of calcite forming veins occurring in the upper crustal level and hosted in Oligocene sandstone in southern Tuscany (Italy). The veins have been analysed in two sites few kilometres apart, along well-exposed coastal cliffs and in an abandoned quarry. These two sites were at a different depths at the time of the vein formation with a Δh ~ 100 m. Structural analysis of veins provided estimations of stress ratio (Φ = (σ2 − σ3)/(σ1 − σ3)), driving stress ratio (R′ = (Pf − σ3)/(σ1 − σ3)) and fluid overpressure (ΔPo = Pf − σ3) at the time of vein formation. The estimated ΔPo is in the range of 42–103 MPa, Φ = 0.24 and R′ = 0.45, indicating that fluid pressure was higher than the intermediate principal stress at the time of veins formation. The veins' thickness (t) shows a clear power-law distribution (D = 1.8835 and R2 = 0.9762) in the lowermost site (coast) and a negative exponential distribution (a = 0.6943 and R2 = 0.9921) in the uppermost site (abandoned quarry). The vein thickness distributions have been used to compute the average transmissivity of the veins in the two sites. The computed transmissivity for the vein formation is ~ 10−4 m2 s−1, with higher values attained by the veins having negative exponential thickness distribution. Fluid inclusions studies highlighted that in both calcite and quartz, water-rich inclusions, with salinities of 2.2–4.3 wt.% NaCl equiv., and methane-rich inclusions were coevally trapped during fluid un-mixing processes. Thermogenic origin, from thermal maturation of organic matter present in the Macigno Formation, is proposed for methane. Whereas, the similarity between the δ18O (from 14.9 to 17.4‰) and δ13C (from −0.4 to −2.4‰) data of representative calcite veins and the isotopic composition (δ18O: 16.1‰, δ13C: −1.0‰) of host-rock carbonate component, indicates that the fluid which formed calcite was in isotopic equilibrium with the carbonates present in the Oligocene sandstones. The calculated pressure–temperature conditions during the formation of these inclusions are prevalently within the 40–145 MPa and 160–260 °C ranges. The highest pressure values approximate the lithostatic pressure (~ 120 MPa) computed from geological data and are coherent with a geothermal gradient ranges of 35–45 °C/km. Whereas, the lower pressure values are comparable with hydrostatic pressure conditions. The pressure range indicated by fluid inclusion data is also comparable with the fluid pressure estimated from structural analysis. The considerable pressure range can be related to pressure cycling between lithostatic and hydrostatic conditions as a consequence of fault-valve actions and rock fracturing with subsequent pressure recover due to self-sealing process.

    Beschreibung: Society’s needs for a network of in situ ocean observing systems cross many areas of earth and marine science. Here we review the science themes that benefit from data supplied from ocean observatories. Understanding from existing studies is fragmented to the extent that it lacks the coherent long-term monitoring needed to address questions at the scales essential to understand climate change and improve geo-hazard early warning. Data sets from the deep sea are particularly rare with long-term data available from only a few locations worldwide. These science areas have impacts on societal health and well-being and our awareness of ocean function in a shifting climate. Substantial efforts are underway to realise a network of open-ocean observatories around European Seas that will operate over multiple decades. Some systems are already collecting high-resolution data from surface, water column, seafloor, and sub-seafloor sensors linked to shore by satellite or cable connection in real or near-real time, along with samples and other data collected in a delayed mode. We expect that such observatories will contribute to answering major ocean science questions including: How can monitoring of factors such as seismic activity, pore fluid chemistry and pressure, and gas hydrate stability improve seismic, slope failure, and tsunami warning? What aspects of physical oceanography, biogeochemical cycling, and ecosystems will be most sensitive to climatic and anthropogenic change? What are natural versus anthropogenic changes? Most fundamentally, how are marine processes that occur at differing scales related? The development of ocean observatories provides a substantial opportunity for ocean science to evolve in Europe. Here we also describe some basic attributes of network design. Observatory networks provide the means to coordinate and integrate the collection of standardised data capable of bridging measurement scales across a dispersed area in European Seas adding needed certainty to estimates of future oceanic conditions. Observatory data can be analysed along with other data such as those from satellites, drifting floats, autonomous underwater vehicles, model analysis, and the known distribution and abundances of marine fauna in order to address some of the questions posed above. Standardised methods for information management are also becoming established to ensure better accessibility and traceability of these data sets and ultimately to increase their use for societal benefit. The connection of ocean observatory effort into larger frameworks including the Global Earth Observation System of Systems (GEOSS) and the Global Monitoring of Environment and Security (GMES) is integral to its success. It is in a greater integrated framework that the full potential of the component systems will be realised.

    Beschreibung: Solidification experiments at (a) five different cooling rates (25, 12.5, 3, 0.5 and 0.125 °C/min) between 1300 and 800 °C, and (b) variable quenching temperatures (1100, 1000, 900 and 800 °C) at a fixed cooling rate of 0.5 °C/min were performed on an andesitic melt (SiO2=58.52 wt.% and Na2O+K2O=4.43 wt.%) at air conditions from high superheating temperature. The results show that simultaneous and duplicated experiments with Pt-wire or Pt-capsule produce identical run-products. Preferential nucleation on Ptcontainers or bubbles is lacking. Plagioclase and Fe–Ti oxide crystals nucleate firstly from the melt. Clinopyroxene crystals form only at lower cooling rates (0.5 and 0.125 °C/min) and quenching temperatures (900 and 800 °C). At higher cooling rates (25, 12.5 and 3 °C/min) and quenching temperature (1100 °C), plagioclase and Fe–Ti oxide crystals are embedded in a glassy matrix; by contrast, at lower cooling rates (0.5 and 0.125 °C/min) and below 1100 °C they form an intergrowth texture. The crystallization of plagioclase and Fe–Ti oxide starts homogeneously and then proceeds by heterogeneous nucleation. The crystal size distribution (CSD) analysis of plagioclase shows that crystal coarsening increases with decreasing cooling rate and quenching temperature. At the same time, the average growth rate of plagioclases decreases from 2.1×10−6 cm/s (25 °C/min) to 5.7×10−8 cm/s (0.125 °C/min) and crystals tend to be more equant in habit. Plagioclases and Fe–Ti oxides depart from their equilibrium compositions with increasing cooling rate; plagioclases shift from labradorite–andesine to anorthite–bytownite. Therefore, kinetic effects due to cooling significantly change the plagioclase composition with remarkable petrological implications for the solidification of andesitic lavas and dikes. The glass-forming ability (GFA) of the andesitic melt has been also quantified in a critical cooling rate (Rc) of ~37 °C/min. This value is higher than those measured for latitic (Rc ~1 °C/min) and trachytic (Rcb0.125 °C/min) liquids demonstrating that little changes of melt composition are able to significantly shift the initial nucleation behavior of magmas and the following solidification paths.

    Beschreibung: We report on the newly discovered lava flow that erupted in the Colli Albani Volcanic District, which is the most recent and, geochemically the most peculiar effusive event recognised in the entire ultrapotassic Roman Province (Central Italy). This lava flow is associated with the Monte Due Torri scoria cone, located approximately 5 km south of the Albano hydromagmatic centre (69–36 ka). TheMonte Due Torri scoria cone displays well-preserved morphological characteristics and the 40±7 ka age determined for the associated lava flow indicates that its activity was nearly contemporaneous to the most recent, explosive activity that occurred at the Albano centre from 41 to 36 ka. By comparing chemical and petrological features of the Monte Due Torri lava flow, Albano products, and older products (N69 ka), we show that the youngest Colli Albani eruptions were fed by two new batches of parental magmas that originated in a phlogopite-bearing metasomatised mantle, each one feeding one of the two youngest eruptive cycles (at 69 ka and 41–36 ka). The trace element signature, e.g., very low Pb content, of primitive (MgON3 wt.%) magmas feeding the initiation of the hydromagmatic activity at Albano (69 ka) and the subsequent effusive activity at Monte Due Torri (40 ka) indicates that a magma chamber located in the deep anhydrite-bearing dolomite formation was tapped. However, the polygenic activity, the changes in magma composition, and the variable thermometamorphic clasts occurring in the hydromagmatic deposits (recording variable substrata) suggest, particularly for the Albano eruptive centre, a more complex plumbing system consisting of at least two more magma chambers at a shallower depth, i.e., in the Mesozoic limestone and Pliocene pelite formations. The large amount of stratigraphic, volcanological, and geochemical data collected for the Colli Albani Volcanic District, one of the main districts in the ultrapotassic Roman Province, enable us to contribute insights into the still open debate regarding the temporal variation of the metasomatised mantle source of the Italian potassic magmas. Based on our data, i.e., variation of radiogenic and trace elements over time, we suggest that the observed variation in the mantle source of the ultrapotassic magmas can be related to progressive consumption of the phlogopite component in the metasomatised source rather than the transition from lithosphere- to asthenosphere-derived magmatism and/or the transition from orogenic to anorogenic magmatism.

    Beschreibung: The compositional variation of plagioclase and the partitioning of major elements between plagioclase and melt have been experimentally measured as a function of the cooling rate. Crystals were grown from a basaltic melt at a pressure of 500 MPa under (i) variable cooling rates of 0.5, 2.1, 3, 9.4, and 15 °C/min from 1250 °C down to 1000 °C, (ii) quenching temperatures of 1025, 1050, 1075, 1090, and 1100 °C at the fixed cooling rate of 0.5 °C/min, and (iii) isothermal temperatures of 1000, 1025, 1050, 1075, 1090, and 1100 °C. Our results show that euhedral, faceted plagioclases form during isothermal and slower cooling experiments exhibiting idiomorphic tabular shapes. In contrast, dendritic shapes are observed from faster cooled charges. As the cooling rate is increased, concentrations of Al+Ca+Fe+Mg increase and Si+Na+K decrease in plagioclase favoring higher An and lower Ab+Or contents. Significant variations of pl–liqKd are also observed by the comparison between isothermal and cooled charges; notably, pl–liqKdAb–An, pl–liqKdCa–Na and pl–liqKdFe–Mg progressively change with increasing cooling rate. Therefore, crystal–melt exchange reactions have the potential to reveal the departure from equilibrium for plagioclase-bearing cooling magmas. Finally, thermometers, barometers, and hygrometers derived through the plagioclase–liquid equilibria have been tested at these non-equilibrium experimental conditions. Since such models are based on assumption of equilibrium, any form of disequilibrium will yield errors. Results show that errors on estimates of temperature, pressure, and melt-water content increase systematically with increasing cooling rate (i.e. disequilibrium condition) depicting monotonic trends towards drastic overestimates. These trends are perfectly correlated with those of pl–liqKdCa–Na, pl–liqKdAb–An, and pl–liqKdFe–Mg, thus demonstrating their ability to test (dis)equilibrium conditions.

    Beschreibung: Seven rock samples were systematically collected from innermost to the outermost portion of a dike outcropping at Mt. Etna volcano. Results show that, from dike core-to-rim, plagioclase, clinopyroxene and titanomagnetite show compositional variations due to increasing cooling rate. Plagioclase is progressively enriched in An from innermost to the outermost part of the dike. Similarly, clinopyroxene components En+ CaTs+CaFeTs increase, whereas Di+Hd decrease. The Usp content in titanomagnetite also systematically decrease from dike core-to-rim. Partition coefficients and thermometers based on the crystal-liquid exchange reaction indicate that, due to rapid cooling rates at the dike outer portions, early-formed crystal nuclei do not re-equilibrate with the melt. The chemistry of minerals progressively deviates from that of equilibrium; consequently, from dike core-to-rim, mineral compositions resemble those of high-temperature formation. The chemical variations of clinopyroxene and plagioclase in dike samples mirror those obtained from cooling experiments carried out on alkaline basalts. Accordingly, we used an experimental equation based on clinopyroxene compositional variation as a function of cooling rate to determine the cooling conditions experienced by the crystals during dike emplacement. The estimated cooling rates are comparable to those predicted by thermal modeling based on an explicit finite-difference scheme.

    Beschreibung: We used data of local earthquakes collected during two recent passive seismic experiments carried out in southern Italy in order to study the seismotectonic setting of the Lucanian Apennine and the surrounding areas. Based on continuous recordings of the temporary stations we extracted over 15,600 waveforms, which were hand-picked along with those recorded by the permanent stations of the Italian national seismic network obtaining a dense, high-quality dataset of P- and S-arrival times. We examined the seismicity occurring in the period 2001–2008 by relocating 566 out of 1047 recorded events with magnitudes ML ≥1.5 and computing 162 fault-plane solutions. Earthquakes were relocated using a minimum one-dimensional velocity model previously obtained for the region and a Vp/Vs ratio of 1.83. Background seismicity is concentrated within the upper crust (between 5 and 20km of depth) and it is mostly clustered along the Lucanian Apennine chain axis. A significant feature extracted from this study relates to the two E–W trending clusters located in the Potentino and in the Abriola–Pietrapertosa sector (central Lucania region). Hypocentral depths in both clusters are slightly deeper than those observed beneath the Lucanian Apennine. We suggest that these two seismic features are representative of the transition from the inner portion of the chain to the external margin characterized by dextral strike-slip kinematics. In the easternmost part of the study area, below the Bradano foredeep and the Apulia foreland, seismicity is generally deeper and more scattered. The sparse seismicity localized in the Sibari Plain, in the offshore area along the northeastern Calabrian coast and in the Taranto Gulf is also investigated thanks to the new recordings. This seismicity shows hypocenters between 12 and 20km of depth below the Sibari Plain and is deeper (foci between 10 and 35km of depth) in the offshore area of the Taranto Gulf. 102 well-constrained fault-plane solutions, showing predominantly normal and strike-slip character with tensional axes (T-axes) generally NE oriented, were selected for the stress tensor analysis. We investigated stress field orientation inverting focal mechanism belonging to the Lucanian Apennine and the Pollino Range, both areas characterized by a more concentrated background seismicity.

    Beschreibung: Stromboli is known for its persistent degassing and rhythmic strombolian activity occasionally punctuated by paroxysmal eruptions. The basaltic pumice and scoria emitted during paroxysms and strombolian activity, respectively, differ in their textures, crystal contents and glass matrix compositions, which testify to distinct conditions of crystallization, degassing and magma ascent. We present here an extensive dataset on major elements and volatiles (CO2, H2O, S and Cl) in olivine-hosted melt inclusions and embayments from pyroclasts emplaced during explosive eruptions of variable magnitude. Magma saturation pressures were assessed from the dissolved amounts of H2O and CO2 taking into account the melt composition evolution. Both pressures and melt inclusion compositions indicate that (1) Ca-basaltic melts entrapped in high-Mg olivines (Fo89–90) generate Stromboli basalts through crystal fractionation, and (2) the Stromboli plumbing system can be imaged as a succession of magma ponding zones connected by dikes. The 7–10 km interval, where magmas are stored and differentiate, is periodically recharged by new magma batches, possibly ranging from Ca-basalts to basalts, with a CO2-rich gas phase. These deep recharges promote the formation of bubbly basalt blobs, which are able to intrude the shallow plumbing system (2–4 km), where CO2 gas fluxing enhances H2O loss, crystallization and generation of crystal-rich, dense, degassed magma. Chlorine partitioning into the H2O–CO2-bearing gas phase accounts for its efficient degassing (≥69%) under the open-system conditions of strombolian activity. Paroxysms, however, are generated through predominantly closed-system ascent of basaltic magma batches from the deep storage zone. In this situation crystallization is negligible and sulfur exsolution starts at ≤170 MPa. Chlorine remains dissolved in the melt until lower pressures, only 16% being lost upon eruption. Finally, we propose a continuum in explosive eruption energy, from strombolian activity to large paroxysmal events, ultimately controlled by variable pressurization of the deep feeding system associated with magma and gas recharges.

    Beschreibung: The database and visualization facilities of Geographic Information System (GIS) software are employed to support the analysis of rock texture from thin section by image processing. A Microscopic Information System (MIS) is hence obtained. The method is applied to transmitted light images of 137 samples obtained from 8 granitoid rocks. A slide scanner and a mount for crossed polarization are used to acquire the input images. For each thin section 5 collimated RGB images are scanned: 4 under different directions of crossed polarization and 1 without polarization. A grain segmentation procedure, based on two region growing functions is applied. The output is converted to vector format and refined using editing tools in the MIS environment, which enables a straightforward match between the input imagery and the final vectorized texture. GIS software provides optimal management of the MIS database, allowing the cumulative measurement of more than 87,000 grains.

    Beschreibung: The Triassic Evaporites (TE) of the Umbria–Marche Apennines, a sedimentary succession made up of a sequence of alternating sulphates (anhydrites and gypsum) and dolostones, represent a key lithology in terms of sealing properties and earthquake triggering. Here we: (1) report laboratory measurements of density, porosity, Vp, Vs, seismic anisotropy and permeability at effective confining pressures from 0 to 100 MPa, conducted on samples of TE collected from both outcrops and boreholes; and (2) attempt to upscale the laboratory results to larger scale geophysical investigation, such as Vp sonic logs, seismic tomography and in situ measurements of pore-fluid pressure. The average laboratory P-wave velocity is 6.0 km/s for dolostones, 4.6 km/s for gypsum–dolostones and 5.8 km/s for anhydrites, at ambient pressure. As effective confining pressure is increased up to 100 MPa, the average P-wave velocity increases to 7.0 km/s for dolostones, 5.3 km/s for gypsum and 6.4 km/s for anhydrites. Vp/Vs ratios appear to be independent of confining pressure, with average values of ∼1.8 to ∼2.2 for sulphates and ∼1.9 to ∼2.2 for dolostones, respectively, for dry and saturated conditions. All samples are characterized by very lowpermeability (10−18m2 to 10−21m2), with the higher values for gypsum–dolostones and fractured dolostones samples. The Vp profiles obtained fromultrasonic laboratory measurementsmatch well the in situ Vp profilesmeasured using sonic logs. In the laboratory, the Vp/Vs ratio increases when pressurized pore fluids are present, in agreement with 4D seismic tomography that relates the increase in Vp/Vs ratio to the migration of fluids during the 1997 Umbria–Marche seismic sequence (Mmax∼6.0) that nucleates within the TE. Our low-permeability values are consistent with deep borehole measurements of high pore-fluid pressure trapped within the Triassic Evaporites.

    Beschreibung: Although the use of magmatic volcanoes as indicators of tectonic stress is established, the application of the same principles to mud volcanoes has been overlooked. Here we analyse the onshore Azerbaijan mud volcano province, in the foreland of the Greater Caucasus, and we present the first use of the statistical regional-scale distribution of active mud volcanoes to obtain information about (1) contemporary regional tectonic stress, and (2) the average depth of pressurized source layers. Self-similar clustering suggests that mud is mobilized from a ca. 5 km deep mud-prone layer, and mud volcano strain indicators allow the estimation of a robust present-day direction of regional maximum horizontal stress SH striking ca. 30°E. These results are in excellent agreement with geophysical information about upper crustal structure in the region, and stress data and deformation vectors. We conclude that, besides other fold-and-thrust belts, mud volcano features could be used as a proxy for active stress orientation and source layer determination in inaccessible settings, such as underwater or even the surface of planets where mud volcanoes are considered to be indicators of mobilized fluids.

    Beschreibung: We discuss new data concerning the late Quaternary tectonics of the Vallo di Diano basin, the largest intramontane depression in the southern Apennines chain (Italy). The southern Apennines axis is currently subject to NEeSW extension. Here, active NW-trending normal faults are associated with strong earthquakes (M 〉 6), with average recurrence times 〉1 ka. The Vallo di Diano basin is a half-graben bounded by an extensional fault system VDFS (Vallo di Diano Fault System), featuring three major NW-trending, SW-dipping, w15e17 km long fault segments. Holocene faulting and possible historical seismicity have been documented only for the northern fault segment. No major historical earthquakes can be associated with the other fault segments, and the recent sedimentary and structural evolution of the basin is still poorly constrained. As a consequence, its seismogenetic potential has probably been underestimated. We found evidence of late PleistoceneeHolocene faulting in the relay zone of the central and southern fault segments bordering the basin. Here, late Pleistocene volcaniclastic layers at the apex of an alluvial fan are affected by normal displacements on the order of w1 m. Additionally, in the same area we recognized a previously unreported, 9 km long and 0.5e1.4 km wide set of scarplets (ranging in height between w1 m and 2.5 m) affecting late Pleistoceneelate Holocene alluvial fans. The last deformation is younger than 3 ka BP. Due to the geometric arrangement of these scarplets and the long-term displacement along the Vallo di Diano Fault System, we hypothesize that the central and southern fault segments belong to a w32 km long hard-linked system, capable of generating Mw 〉 6.5 earthquakes. The Vallo di Diano basin is thus bounded to the east for its entire length (w45 km) by an active segmented extensional fault system. Therefore it has to be considered one of the major seismogenic sources in southern Italy.

    Beschreibung: It is crucial to understand magma chamber chemico-physical conditions and residence times for high-risk volcanoes because these factors control the occurrence and size of future eruptions. In order to define magmatic pressure–temperature conditions and residence times at the Somma–Vesuvius volcano, we studied the geochemistry and texture of selected past eruptions that are representative of the entire volcanic history. Our petrological model indicates a multi-depth magma chamber composed of a deeper tephritic (350– 400 Mpa) magma layer, which fed Strombolian and effusive eruptions during open-conduit activity, and an upper (200–250 Mpa) phonolitic level, which supplied the high explosive events that followed closedconduit repose time. This upper reservoir matches the inferred transition between sedimentary sequences and metamorphic basement. At this level, the presence of a structural and lithological discontinuity favors magma storage during closed-conduit periods. The prevalent differentiation process was fractional crystallization during the magma cooling associated with upward migration of less dense, evolved liquids. Our results indicate that major steam exolution occurred during the late crystallization stage of phonolites, which accounts for the high Volcanic Explosivity Index (VEI) of eruptions supplied by these melts. Moreover, our phenocryst CSD data reveal the rapid crystallization and differentiation (decades to centuries) of alkaline Somma–Vesuvius magmas. This implies that the 400 km2 partial melting zone detected by tomography studies at 8–10 km depth beneath Vesuvius should consist of differentiated magma that is already capable of generating a large-scale (plinian) explosive event if renewed activity develops out of the present closed-conduit state. Additionally, because our microlite CSD data indicate rapid magma migration from the chamber toward the surface, precursory activity could appear only short time before a major eruption.

    Beschreibung: Magmatic processes triggering eruptions at Campi Flegrei caldera (southern Italy) and their relationships with the widespread emissions of fluids and caldera unrest episodes, are poorly constrained. The 4.1 ka B.P. Agnano–Monte Spina eruption, the reference event for a future large-size explosive eruption at Campi Flegrei, was investigated to shed light, through melt inclusion and isotope analyses, on the geochemical processes operating in the plumbing system. Chemical and isotopic data on whole rocks and glasses suggest that at least two magma batches mixed during the course of the eruption. Melt inclusion data highlight the pre-eruption storage conditions of two magmatic end-members. One end-member is like the less differentiated (shoshonitic) Campi Flegrei erupted magma, while the other could be a residual of the Neapolitan Yellow Tuff magma. Mixing between these two components was driven by a large gas phase which sustained the ascent of magmas of deep provenance. The H2O and CO2 contents in pyroxene-hosted melt inclusions yield entrapment pressures between 107 and 211 MPa, corresponding to depths between 4 and 8 km. The degassing trends reveal two extreme patterns. One pattern, already documented in the literature, is the volatile signature of poorly differentiated magmas ascending from more than 8 km depth, while the other is related to a gas-dominated magma, flushed by a CO2-rich gas phase partly released from the deep reservoir. This study provides a conceptual frame for unrest phases at Campi Flegrei, such as the 1982–84 event. Uplift phases can be related to closed-system ascent of magmas and fluids from more than 8 km depth, and their emplacement at shallow levels. This leads the shallow system to store, and then progressively release, the accumulated gas. In this view, both unrest episodes and eruptions could be strongly influenced by both the achievement of a critical upper limit of gas storage in the shallow magmatic reservoir and the stress and fracturing state of the roof rocks. The present results help to constrain the preeruptive conditions expected at Campi Flegrei caldera in case of a future large-size eruptive event.

    Beschreibung: No eruption, no caldera collapse, and no landslide can take place in a volcano unless its state of stress is suitable for the associated type of rock failure. The state of stress, in turn, results in deformation, and both stress and deformation depend on the mechanical properties of the rocks that constitute the volcano. Understanding stress and deformation in volcanoes is thus of fundamental importance for understanding unrest periods and for accurate forecasting volcano failure, such as may result in large-scale lateral and vertical collapses and eruptions.

    Beschreibung: We analyze the seismicity of a small sector of the Northern Apennines merging data from the Italian seismic bulletin with original data collected by temporary seismic networks. Our attention is focused on the region enclosed between the Apenninic watershed and the Adriatic Sea. This portion of belt is interested by the occurrence of diffuse crustal seismicity and small-to-moderate earthquakes. In this paper we study the five small sequences with mainshock having Mw 〈 4.7 that in the past 15 years hit the area. Our interest is addressed to better understand the relationship between these events and the regional seismotectonic setting in terms of seismicity distribution and stress field. Two regions with different behavior in the seismic release can be distinguished: (i) along the watershed where seismicity is clustered at shallow depths (〈 15 km) and where strong earthquakes occurred in the past, (ii) an eastern portion where the seismicity is distributed across all of the crustal volume, locally reaching depths down to 30 km. The focal mechanism of the seismic sequences shows mainly normal fault kinematics coherent with the regional stress field. Detailed stress field analysis suggests a rotation of the principal stress axis moving from the axial part of the chain toward the Adriatic Sea to the east.

    Beschreibung: We report results from the study of the uppermost 37 m of the Southern McMurdo Sound (SMS) AND-2A drill core, corresponding to the lithostratigraphic unit 1 (LSU 1), the most volcanogenic unit within the core. We present data on the age, composition, volcanological and depositional features of the volcanic sedimentary and tephra deposits of LSU 1 and discuss their source, mechanisms of emplacement and environment of deposition. Sedimentary features and compositional data indicate shallow water sedimentation for the whole of LSU 1. Most of LSU 1 deposits are a mixture of near primary volcanic material with minor exotic clasts derived from the Paleozoic crystalline basement rocks. Among volcanic materials, glassy particles are the most abundant. They were produced by mildly explosive basaltic eruptions occurring in subaerial and subaqueous environments. The Dailey Islands group, 13 km south-southwest of the SMS drill-site, has been identified as a possible source for the volcanics on the basis of similarity in composition and age. 40Ar–39Ar laser step-heating analyses on a lava sample from Juergens Island yields an age of 775 ± 22 ka. Yet because of the minimal reworking features of vitriclasts, preservation of fragile structures in volcaniclastic sediments and evidence for volcanic seamounts to the north of the Dailey Islands, it is likely that some of the material originated also from vents close to the drill-site. Evidence for local volcanic sources and for deposition of sediments in a shallow marine environment provides indications about the local paleogeography and implications for the subsidence history of the southern Victoria Land Basin from Pleistocene to Recent.

    Beschreibung: The database and visualization facilities of Geographic Information System (GIS) software are employed to support the analysis of rock texture from thin section by image processing. A Microscopic Information System (MIS) is hence obtained. The method is applied to transmitted light images of 137 samples obtained from 8 granitoid rocks. A slide scanner and a mount for crossed polarization are used to acquire the input images. For each thin section 5 collimated RGB images are scanned: 4 under different directions of crossed polarization and 1 without polarization. A grain segmentation procedure, based on two region growing functions is applied. The output is converted to vector format and refined using editing tools in the MIS environment, which enables a straightforward match between the input imagery and the final vectorized texture. GIS software provides optimal management of the MIS database, allowing the cumulative measurement of more than 87 000 grains.

    Beschreibung: Pantelleria Island, located in the Sicily Channel Rift Zone (Italy), is the type locality for the peralkaline rhyolitic rocks called pantellerites. In the last 50 ka, after the large Green Tuff caldera-forming eruption, volcanic activity at Pantelleria has consisted of effusive and explosive eruptions mostly vented inside and along the rim of the caldera and producing silicic lava flows, lava domes and poorly dispersed pantelleritic pumice fall deposits. Basaltic cinder cones and lava flows are only present outside the caldera in the NW sector of the island. The most recent basaltic (Cuddie Rosse, 20 ka) and pantelleritic (Cuddia Randazzo and Cuddia del Gallo, 6 ka) pyroclastic products were sampled to investigate magmatic volatile contents through the study of melt inclusions. The melt inclusions in pyroxene and olivine phenocrysts of Cuddie Rosse scoriae have an alkali basalt composition. The dissolved volatiles comprise 0.9–1.6 wt.% H2O, several hundred ppm of CO2, 1600–2000 ppm of sulphur and 500–900 ppm of chlorine. The water–carbon dioxide couple gives a confining pressure 2 kbar prior to the eruption. This result indicates that episodes of magma ponding and crystallization occurred in the upper crust prior to eruption. The melt inclusions in feldspar, fayalite and aenigmatite phenocrysts of Cuddia del Gallo and Cuddia Randazzo pumice have a pantelleritic composition (Agpaitic Indices 1.3–2.1), up to 4.4 wt.% H2O, 8700 ppm Cl, 6000 ppm F, and CO2 below the detection limit. Sulphur averaging 420 ppm has been measured in Cuddia Randazzo melt inclusions. These data indicate relatively high volatile contents for these low-energy Strombolian-type eruptions. Melt inclusions in Cuddia del Gallo pumice show the most evolved composition (Agpaitic Indices 2–2.1) and the highest volatile content, in agreement with fluid saturation conditions in the magma chamber prior to the eruption. This implies a confining pressure of 1 kbar for the top of the pantelleritic reservoir. The composition of melt inclusions and mineralogical assemblage of Cuddia Randazzo pumice indicate that it has a lower evolutionary degree (Agpaitic Indices 1.3–1.8) and lower pre-eruptive Cl and H2O contents than Cuddia del Gallo pumice. An increase in pressure due to the exsolution of volatiles in the upper part of the pantelleritic reservoir may have triggered the Cuddia del Gallo explosive eruption. Evidence of widespread pre-eruptive mingling between trachytes and pantellerites suggests that the intrusion of trachytic magma into the pantelleritic reservoir likely played a major role in destabilizing the magma system just prior to the Cuddia Randazzo event.

    Beschreibung: The Adriatic foreland of the Apennines comes ashore only in Apulia (easternmost Italy). Its southern part, our study area, lacks any structural analysis devoted to define its recent-to-active tectonics. Throughout the Quaternary, this region was affected by mild brittle deformation with rare faults, characterized by small displacement, and widespread extension joints, frequently organized in sets. Therefore, we conducted a quantitative and systematic analysis of the joint sets affecting Quaternary deposits, by applying an inversion technique ad hoc to infer the orientation and ratio of the principal stress axes, R = (σ2 - σ3)/(σ1 - σ3). Within a general extensional regime, we recognized three deformational events of regional significance. The oldest event, constrained to the early and middle part of the Middle Pleistocene, is characterized by variable direction of extension and R between 0.64-0.99. The penultimate event, dated late Middle Pleistocene, is characterized by an almost uniaxial tension, with a horizontal σ3 striking ~N43°E; R is high, between 0.85-0.99. The most recent event is characterized by the lowermost R values, that never exceed 0.47 and are frequently 〈0.30, indicating a sort of horizontal „radial‟ extension. This event is not older than the Late Pleistocene and possibly reflects the active stress field still dominating the entire study area.
