    Description: : Analysis of the composition of heterogeneous tissue has been greatly enabled by recent developments in single-cell transcriptomics. We present SCell, an integrated software tool for quality filtering, normalization, feature selection, iterative dimensionality reduction, clustering and the estimation of gene-expression gradients from large ensembles of single-cell RNA-seq datasets. SCell is open source, and implemented with an intuitive graphical interface. Scripts and protocols for the high-throughput pre-processing of large ensembles of single-cell, RNA-seq datasets are provided as an additional resource.     Description: Stable isotope ratios of H, C, and O are powerful indicators of a wide variety of planetary geophysical processes, and for Mars they reveal the record of loss of its atmosphere and subsequent interactions with its surface such as carbonate formation. We report in situ measurements of the isotopic ratios of D/H and (18)O/(16)O in water and (13)C/(12)C, (18)O/(16)O, (17)O/(16)O, and (13)C(18)O/(12)C(16)O in carbon dioxide, made in the martian atmosphere at Gale Crater from the Curiosity rover using the Sample Analysis at Mars (SAM)'s tunable laser spectrometer (TLS). Comparison between our measurements in the modern atmosphere and those of martian meteorites such as ALH 84001 implies that the martian reservoirs of CO2 and H2O were largely established ~4 billion     Description: The cis-regulatory effects responsible for cancer development have not been as extensively studied as the perturbations of the protein coding genome in tumorigenesis. To better characterize colorectal cancer (CRC) development we conducted an RNA-sequencing experiment of 103 matched tumour and normal colon mucosa samples from Danish CRC patients, 90 of which were germline-genotyped. By investigating allele-specific expression (ASE) we show that the germline genotypes remain important determinants of allelic gene expression in tumours. Using the changes in ASE in matched pairs of samples we discover 71 genes with excess of somatic cis-regulatory effects in CRC, suggesting a cancer driver role. We correlate genotypes and gene expression to identify expression quantitative trait loci (eQTLs) and find 1,693 and 948 eQTLs in normal samples and tumours, respectively. We estimate that 36% of the tumour eQTLs are exclusive to CRC and show that this specificity is partially driven by increased expression of specific transcription factors and changes in methylation patterns. We show that tumour-specific eQTLs are more enriched for low CRC genome-wide association study (GWAS) P values than shared eQTLs, which suggests that some of the GWAS variants are tumour specific regulatory variants. Importantly, tumour-specific eQTL genes also accumulate more somatic mutations when compared to the shared eQTL genes, raising the possibility that they constitute germline-derived cancer regulatory drivers.     Description: Pygmy perches (Percichthyidae) are a group of poorly dispersing freshwater fishes that have a puzzling biogeographic disjunction across southern Australia. Current understanding of pygmy perch phylogenetic relationships suggests past east–west migrations across a vast expanse of now arid habitat in central southern Australia, a region lacking contemporary rivers. Pygmy perches also represent a threatened group with confusing taxonomy and potentially cryptic species diversity. Here, we present the first study of the evolutionary history of pygmy perches based on genome-wide information. Data from 13 991 ddRAD loci and a concatenated sequence of 1 075 734 bp were generated for all currently described and potentially cryptic species. Phylogenetic relationships, biogeographic history and cryptic diversification were inferred using a framework that combines phylogenomics, species delimitation and estimation of divergence times. The genome-wide phylogeny clarified the biogeographic history of pygmy perches, demonstrating multiple east–west events of divergence within the group across the Australian continent. These results also resolved discordance between nuclear and mitochondrial data from a previous study. In addition, we propose three cryptic species within a southwestern species complex. The finding of potentially new species demonstrates that pygmy perches may be even more susceptible to ecological and demographic threats than previously thought. Our results have substantial implications for improving conservation legislation of pygmy perch lineages, especially in southwestern Western Australia.

    Notes: Abstract In NW Mexico, zeolite deposits of potential economic interest occur in continental sediments related to mid-Tertiary basin and range tectonism. In central Sonora, where the stratigraphic column is thicker (e.g. in the Moctezuma Basin), two superposed sequences of sediments are distinguished on the basis of their lithology and stratigraphy. They are known as the Baucarit Formation. The lower sequence, Miocene in age and 300 to 400 m thick, is indurated and consists mainly of sandstones and conglomerates. The upper one, of variable thickness, consists of clays. Zeolites occur in both sequences as alteration products of volcanic glass in beds of white intercalated rhyolitic tuff. Previously known outcrops of zeolitites from Rio Batepito (erionite), Tetuachi and San Pedro Ures (heulandite group), Divisaderos (chabazite) and several other newly discovered occurrences are described in this work in terms of mineral association, physical properties (porosity, thermal behaviour) and chemical characteristics (major and trace elements for individual crystals and bulk rock). Heulandite-group minerals are also present as cement (30% by volume) of the sandstones from the lower sequence. Amygdales and veins from basaltic flows intercalated within the lowest sediments contain a large variety of zeolite species: chabazite, stilbite, phillipsite, mesolite, erionite, thomsonite, heulandite and analcime. Zeolites in the pyroclastic beds intercalated in the upper sequence represent the highest economic potential because they are essentially monomineralic and constitute up to 80% in volume of the whole rock. Because of the inhomogeneous distribution of amygdales, zeolites in the basaltic flows have a low economic interest.

Previously known outcrops of zeolitites from Rio Batepito (erionite), Tetuachi and San Pedro Ures (heulandite group), Divisaderos (chabazite) and several other newly discovered occurrences are described in this work in terms of mineral association, physical properties (porosity, thermal behaviour) and chemical characteristics (major and trace elements for individual crystals and bulk rock). Heulandite-group minerals are also present as cement (30% by volume) of the sandstones from the lower sequence. Amygdales and veins from basaltic flows intercalated within the lowest sediments contain a large variety of zeolite species: chabazite, stilbite, phillipsite, mesolite, erionite, thomsonite, heulandite and analcime. Zeolites in the pyroclastic beds intercalated in the upper sequence represent the highest economic potential because they are essentially monomineralic and constitute up to 80% in volume of the whole rock. Because of the inhomogeneous distribution of amygdales, zeolites in the basaltic flows have a low economic interest.

    Notes: Abstract GA3 and GA20 were quantified in leaf extracts from true-to-type and somaclonal variants (dwarf and giant) of Musa AAA cv. ‘Grand nain’ by GC-MS-SIM after purification on reverse- and normal-phase HPLC and detection by ELISA with GA3 antibodies and by a dwarf rice bioassay. GA3 concentration in dwarf plants was 811 ng g−1 dry weight. For normal and giant plants, the endogeneous GA3 levels were respectively 3.6 and 4.6 times higher. The GA20 concentration in the giant plant was 68 ng g−1 of dry weight. This concentration was, respectively, 4.6 and 7.3 times higher than those of normal and dwarf plants. These results suggest that the somaclonal variations affecting banana plant height are associated with modifications in GA metabolism.
