Description: Using data for 25,780 species categorized on the International Union for Conservation of Nature Red List, we present an assessment of the status of the world's vertebrates. One-fifth of species are classified as Threatened, and we show that this figure is increasing: On average, 52 species of mammals, birds, and amphibians move one category closer to extinction each year. However, this overall pattern conceals the impact of conservation successes, and we show that the rate of deterioration would have been at least one-fifth again as much in the absence of these. Nonetheless, current conservation efforts remain insufficient to offset the main drivers of biodiversity loss in these groups: agricultural expansion, logging, overexploitation, and invasive alien species.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Hoffmann, Michael -- Hilton-Taylor, Craig -- Angulo, Ariadne -- Bohm, Monika -- Brooks, Thomas M -- Butchart, Stuart H M -- Carpenter, Kent E -- Chanson, Janice -- Collen, Ben -- Cox, Neil A -- Darwall, William R T -- Dulvy, Nicholas K -- Harrison, Lucy R -- Katariya, Vineet -- Pollock, Caroline M -- Quader, Suhel -- Richman, Nadia I -- Rodrigues, Ana S L -- Tognelli, Marcelo F -- Vie, Jean-Christophe -- Aguiar, John M -- Allen, David J -- Allen, Gerald R -- Amori, Giovanni -- Ananjeva, Natalia B -- Andreone, Franco -- Andrew, Paul -- Aquino Ortiz, Aida Luz -- Baillie, Jonathan E M -- Baldi, Ricardo -- Bell, Ben D -- Biju, S D -- Bird, Jeremy P -- Black-Decima, Patricia -- Blanc, J Julian -- Bolanos, Federico -- Bolivar-G, Wilmar -- Burfield, Ian J -- Burton, James A -- Capper, David R -- Castro, Fernando -- Catullo, Gianluca -- Cavanagh, Rachel D -- Channing, Alan -- Chao, Ning Labbish -- Chenery, Anna M -- Chiozza, Federica -- Clausnitzer, Viola -- Collar, Nigel J -- Collett, Leah C -- Collette, Bruce B -- Cortez Fernandez, Claudia F -- Craig, Matthew T -- Crosby, Michael J -- Cumberlidge, Neil -- Cuttelod, Annabelle -- Derocher, Andrew E -- Diesmos, Arvin C -- Donaldson, John S -- Duckworth, J W -- Dutson, Guy -- Dutta, S K -- Emslie, Richard H -- Farjon, Aljos -- Fowler, Sarah -- Freyhof, Jorg -- Garshelis, David L -- Gerlach, Justin -- Gower, David J -- Grant, Tandora D -- Hammerson, Geoffrey A -- Harris, Richard B -- Heaney, Lawrence R -- Hedges, S Blair -- Hero, Jean-Marc -- Hughes, Baz -- Hussain, Syed Ainul -- Icochea M, Javier -- Inger, Robert F -- Ishii, Nobuo -- Iskandar, Djoko T -- Jenkins, Richard K B -- Kaneko, Yoshio -- Kottelat, Maurice -- Kovacs, Kit M -- Kuzmin, Sergius L -- La Marca, Enrique -- Lamoreux, John F -- Lau, Michael W N -- Lavilla, Esteban O -- Leus, Kristin -- Lewison, Rebecca L -- Lichtenstein, Gabriela -- Livingstone, Suzanne R -- Lukoschek, Vimoksalehi -- Mallon, David P -- McGowan, Philip J K -- McIvor, Anna -- Moehlman, Patricia D -- Molur, Sanjay -- Munoz Alonso, Antonio -- Musick, John A -- Nowell, Kristin -- Nussbaum, Ronald A -- Olech, Wanda -- Orlov, Nikolay L -- Papenfuss, Theodore J -- Parra-Olea, Gabriela -- Perrin, William F -- Polidoro, Beth A -- Pourkazemi, Mohammad -- Racey, Paul A -- Ragle, James S -- Ram, Mala -- Rathbun, Galen -- Reynolds, Robert P -- Rhodin, Anders G J -- Richards, Stephen J -- Rodriguez, Lily O -- Ron, Santiago R -- Rondinini, Carlo -- Rylands, Anthony B -- Sadovy de Mitcheson, Yvonne -- Sanciangco, Jonnell C -- Sanders, Kate L -- Santos-Barrera, Georgina -- Schipper, Jan -- Self-Sullivan, Caryn -- Shi, Yichuan -- Shoemaker, Alan -- Short, Frederick T -- Sillero-Zubiri, Claudio -- Silvano, Debora L -- Smith, Kevin G -- Smith, Andrew T -- Snoeks, Jos -- Stattersfield, Alison J -- Symes, Andrew J -- Taber, Andrew B -- Talukdar, Bibhab K -- Temple, Helen J -- Timmins, Rob -- Tobias, Joseph A -- Tsytsulina, Katerina -- Tweddle, Denis -- Ubeda, Carmen -- Valenti, Sarah V -- van Dijk, Peter Paul -- Veiga, Liza M -- Veloso, Alberto -- Wege, David C -- Wilkinson, Mark -- Williamson, Elizabeth A -- Xie, Feng -- Young, Bruce E -- Akcakaya, H Resit -- Bennun, Leon -- Blackburn, Tim M -- Boitani, Luigi -- Dublin, Holly T -- da Fonseca, Gustavo A B -- Gascon, Claude -- Lacher, Thomas E Jr -- Mace, Georgina M -- Mainka, Susan A -- McNeely, Jeffery A -- Mittermeier, Russell A -- Reid, Gordon McGregor -- Rodriguez, Jon Paul -- Rosenberg, Andrew A -- Samways, Michael J -- Smart, Jane -- Stein, Bruce A -- Stuart, Simon N -- New York, N.Y. -- Science. 2010 Dec 10;330(6010):1503-9. doi: 10.1126/science.1194442. Description: Estimates of extinction risk for Amazonian plant and animal species are rare and not often incorporated into land-use policy and conservation planning. We overlay spatial distribution models with historical and projected deforestation to show that at least 36% and up to 57% of all Amazonian tree species are likely to qualify as globally threatened under International Union for Conservation of Nature (IUCN) Red List criteria. If confirmed, these results would increase the number of threatened plant species on Earth by 22%. We show that the trends observed in Amazonia apply to trees throughout the tropics, and we predict that most of the world’s 〉40,000 tropical tree species now qualify as globally threatened. A gap analysis suggests that existing Amazonian protected areas and indigenous territories will protect viable populations of most threatened species if these areas suffer no further degradation, highlighting the key roles that protected areas, indigenous peoples, and improved governance can play in preventing large-scale extinctions in the tropics in this century.

    Description: Microquasars are accreting black holes or neutron stars in binary systems with associated relativistic jets. Despite their frequent outburst activity, they have never been unambiguously detected emitting high-energy gamma rays. The Fermi Large Area Telescope (LAT) has detected a variable high-energy source coinciding with the position of the x-ray binary and microquasar Cygnus X-3. Its identification with Cygnus X-3 is secured by the detection of its orbital period in gamma rays, as well as the correlation of the LAT flux with radio emission from the relativistic jets of Cygnus X-3. The gamma-ray emission probably originates from within the binary system, opening new areas in which to study the formation of relativistic jets.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Fermi LAT Collaboration -- Abdo, A A -- Ackermann, M -- Ajello, M -- Axelsson, M -- Baldini, L -- Ballet, J -- Barbiellini, G -- Bastieri, D -- Baughman, B M -- Bechtol, K -- Bellazzini, R -- Berenji, B -- Blandford, R D -- Bloom, E D -- Bonamente, E -- Borgland, A W -- Brez, A -- Brigida, M -- Bruel, P -- Burnett, T H -- Buson, S -- Caliandro, G A -- Cameron, R A -- Caraveo, P A -- Casandjian, J M -- Cecchi, C -- Celik, O -- Chaty, S -- Cheung, C C -- Chiang, J -- Ciprini, S -- Claus, R -- Cohen-Tanugi, J -- Cominsky, L R -- Conrad, J -- Corbel, S -- Corbet, R -- Dermer, C D -- de Palma, F -- Digel, S W -- do Couto e Silva, E -- Drell, P S -- Dubois, R -- Dubus, G -- Dumora, D -- Farnier, C -- Favuzzi, C -- Fegan, S J -- Focke, W B -- Fortin, P -- Frailis, M -- Fusco, P -- Gargano, F -- Gehrels, N -- Germani, S -- Giavitto, G -- Giebels, B -- Giglietto, N -- Giordano, F -- Glanzman, T -- Godfrey, G -- Grenier, I A -- Grondin, M-H -- Grove, J E -- Guillemot, L -- Guiriec, S -- Hanabata, Y -- Harding, A K -- Hayashida, M -- Hays, E -- Hill, A B -- Hjalmarsdotter, L -- Horan, D -- Hughes, R E -- Jackson, M S -- Johannesson, G -- Johnson, A S -- Johnson, T J -- Johnson, W N -- Kamae, T -- Katagiri, H -- Kawai, N -- Kerr, M -- Knodlseder, J -- Kocian, M L -- Koerding, E -- Kuss, M -- Lande, J -- Latronico, L -- Lemoine-Goumard, M -- Longo, F -- Loparco, F -- Lott, B -- Lovellette, M N -- Lubrano, P -- Madejski, G M -- Makeev, A -- Marchand, L -- Marelli, M -- Max-Moerbeck, W -- Mazziotta, M N -- McColl, N -- McEnery, J E -- Meurer, C -- Michelson, P F -- Migliari, S -- Mitthumsiri, W -- Mizuno, T -- Monte, C -- Monzani, M E -- Morselli, A -- Moskalenko, I V -- Murgia, S -- Nolan, P L -- Norris, J P -- Nuss, E -- Ohsugi, T -- Omodei, N -- Ong, R A -- Ormes, J F -- Paneque, D -- Parent, D -- Pelassa, V -- Pepe, M -- Pesce-Rollins, M -- Piron, F -- Pooley, G -- Porter, T A -- Pottschmidt, K -- Raino, S -- Rando, R -- Ray, P S -- Razzano, M -- Rea, N -- Readhead, A -- Reimer, A -- Reimer, O -- Richards, J L -- Rochester, L S -- Rodriguez, J -- Rodriguez, A Y -- Romani, R W -- Ryde, F -- Sadrozinski, H F-W -- Sander, A -- Saz Parkinson, P M -- Sgro, C -- Siskind, E J -- Smith, D A -- Smith, P D -- Spinelli, P -- Starck, J-L -- Stevenson, M -- Strickman, M S -- Suson, D J -- Takahashi, H -- Tanaka, T -- Thayer, J B -- Thompson, D J -- Tibaldo, L -- Tomsick, J A -- Torres, D F -- Tosti, G -- Tramacere, A -- Uchiyama, Y -- Usher, T L -- Vasileiou, V -- Vilchez, N -- Vitale, V -- Waite, A P -- Wang, P -- Wilms, J -- Winer, B L -- Wood, K S -- Ylinen, T -- Ziegler, M -- New York, N.Y. -- Science. 2009 Dec 11;326(5959):1512-6. doi: 10.1126/science.1182174. Description: We report an improved draft nucleotide sequence of the 2.3-gigabase genome of maize, an important crop plant and model for biological research. Over 32,000 genes were predicted, of which 99.8% were placed on reference chromosomes. Nearly 85% of the genome is composed of hundreds of families of transposable elements, dispersed nonuniformly across the genome. These were responsible for the capture and amplification of numerous gene fragments and affect the composition, sizes, and positions of centromeres. We also report on the correlation of methylation-poor regions with Mu transposon insertions and recombination, and copy number variants with insertions and/or deletions, as well as how uneven gene losses between duplicated regions were involved in returning an ancient allotetraploid to a genetically diploid state. These analyses inform and set the stage for further investigations to improve our understanding of the domestication and agricultural improvements of maize.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Schnable, Patrick S -- Ware, Doreen -- Fulton, Robert S -- Stein, Joshua C -- Wei, Fusheng -- Pasternak, Shiran -- Liang, Chengzhi -- Zhang, Jianwei -- Fulton, Lucinda -- Graves, Tina A -- Minx, Patrick -- Reily, Amy Denise -- Courtney, Laura -- Kruchowski, Scott S -- Tomlinson, Chad -- Strong, Cindy -- Delehaunty, Kim -- Fronick, Catrina -- Courtney, Bill -- Rock, Susan M -- Belter, Eddie -- Du, Feiyu -- Kim, Kyung -- Abbott, Rachel M -- Cotton, Marc -- Levy, Andy -- Marchetto, Pamela -- Ochoa, Kerri -- Jackson, Stephanie M -- Gillam, Barbara -- Chen, Weizu -- Yan, Le -- Higginbotham, Jamey -- Cardenas, Marco -- Waligorski, Jason -- Applebaum, Elizabeth -- Phelps, Lindsey -- Falcone, Jason -- Kanchi, Krishna -- Thane, Thynn -- Scimone, Adam -- Thane, Nay -- Henke, Jessica -- Wang, Tom -- Ruppert, Jessica -- Shah, Neha -- Rotter, Kelsi -- Hodges, Jennifer -- Ingenthron, Elizabeth -- Cordes, Matt -- Kohlberg, Sara -- Sgro, Jennifer -- Delgado, Brandon -- Mead, Kelly -- Chinwalla, Asif -- Leonard, Shawn -- Crouse, Kevin -- Collura, Kristi -- Kudrna, Dave -- Currie, Jennifer -- He, Ruifeng -- Angelova, Angelina -- Rajasekar, Shanmugam -- Mueller, Teri -- Lomeli, Rene -- Scara, Gabriel -- Ko, Ara -- Delaney, Krista -- Wissotski, Marina -- Lopez, Georgina -- Campos, David -- Braidotti, Michele -- Ashley, Elizabeth -- Golser, Wolfgang -- Kim, HyeRan -- Lee, Seunghee -- Lin, Jinke -- Dujmic, Zeljko -- Kim, Woojin -- Talag, Jayson -- Zuccolo, Andrea -- Fan, Chuanzhu -- Sebastian, Aswathy -- Kramer, Melissa -- Spiegel, Lori -- Nascimento, Lidia -- Zutavern, Theresa -- Miller, Beth -- Ambroise, Claude -- Muller, Stephanie -- Spooner, Will -- Narechania, Apurva -- Ren, Liya -- Wei, Sharon -- Kumari, Sunita -- Faga, Ben -- Levy, Michael J -- McMahan, Linda -- Van Buren, Peter -- Vaughn, Matthew W -- Ying, Kai -- Yeh, Cheng-Ting -- Emrich, Scott J -- Jia, Yi -- Kalyanaraman, Ananth -- Hsia, An-Ping -- Barbazuk, W Brad -- Baucom, Regina S -- Brutnell, Thomas P -- Carpita, Nicholas C -- Chaparro, Cristian -- Chia, Jer-Ming -- Deragon, Jean-Marc -- Estill, James C -- Fu, Yan -- Jeddeloh, Jeffrey A -- Han, Yujun -- Lee, Hyeran -- Li, Pinghua -- Lisch, Damon R -- Liu, Sanzhen -- Liu, Zhijie -- Nagel, Dawn Holligan -- McCann, Maureen C -- SanMiguel, Phillip -- Myers, Alan M -- Nettleton, Dan -- Nguyen, John -- Penning, Bryan W -- Ponnala, Lalit -- Schneider, Kevin L -- Schwartz, David C -- Sharma, Anupma -- Soderlund, Carol -- Springer, Nathan M -- Sun, Qi -- Wang, Hao -- Waterman, Michael -- Westerman, Richard -- Wolfgruber, Thomas K -- Yang, Lixing -- Yu, Yeisoo -- Zhang, Lifang -- Zhou, Shiguo -- Zhu, Qihui -- Bennetzen, Jeffrey L -- Dawe, R Kelly -- Jiang, Jiming -- Jiang, Ning -- Presting, Gernot G -- Wessler, Susan R -- Aluru, Srinivas -- Martienssen, Robert A -- Clifton, Sandra W -- McCombie, W Richard -- Wing, Rod A -- Wilson, Richard K -- New York, N.Y. -- Science. 2009 Nov 20;326(5956):1112-5. doi: 10.1126/science.1178534.〈br /〉〈span class="detail_caption"〉Author address: 〈/span〉Center for Plant Genomics, Iowa State University, Ames, IA 50011, USA.〈br /〉〈span class="detail_caption"〉Record origin:〈/span〉 〈a href="http://www.ncbi.nlm.nih.gov/pubmed/19965430" target="_blank"〉PubMed〈/a〉

    Description: The Fermi Gamma-ray Space Telescope has detected the gamma-ray glow emanating from the giant radio lobes of the radio galaxy Centaurus A. The resolved gamma-ray image shows the lobes clearly separated from the central active source. In contrast to all other active galaxies detected so far in high-energy gamma-rays, the lobe flux constitutes a considerable portion (greater than one-half) of the total source emission. The gamma-ray emission from the lobes is interpreted as inverse Compton-scattered relic radiation from the cosmic microwave background, with additional contribution at higher energies from the infrared-to-optical extragalactic background light. These measurements provide gamma-ray constraints on the magnetic field and particle energy content in radio galaxy lobes, as well as a promising method to probe the cosmic relic photon fields.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Fermi-LAT Collaboration -- Abdo, A A -- Ackermann, M -- Ajello, M -- Atwood, W B -- Baldini, L -- Ballet, J -- Barbiellini, G -- Bastieri, D -- Baughman, B M -- Bechtol, K -- Bellazzini, R -- Berenji, B -- Blandford, R D -- Bloom, E D -- Bonamente, E -- Borgland, A W -- Bregeon, J -- Brez, A -- Brigida, M -- Bruel, P -- Burnett, T H -- Buson, S -- Caliandro, G A -- Cameron, R A -- Caraveo, P A -- Casandjian, J M -- Cavazzuti, E -- Cecchi, C -- Celik, O -- Chekhtman, A -- Cheung, C C -- Chiang, J -- Ciprini, S -- Claus, R -- Cohen-Tanugi, J -- Colafrancesco, S -- Cominsky, L R -- Conrad, J -- Costamante, L -- Cutini, S -- Davis, D S -- Dermer, C D -- de Angelis, A -- de Palma, F -- Digel, S W -- do Couto e Silva, E -- Drell, P S -- Dubois, R -- Dumora, D -- Farnier, C -- Favuzzi, C -- Fegan, S J -- Finke, J -- Focke, W B -- Fortin, P -- Fukazawa, Y -- Funk, S -- Fusco, P -- Gargano, F -- Gasparrini, D -- Gehrels, N -- Georganopoulos, M -- Germani, S -- Giebels, B -- Giglietto, N -- Giordano, F -- Giroletti, M -- Glanzman, T -- Godfrey, G -- Grenier, I A -- Grove, J E -- Guillemot, L -- Guiriec, S -- Hanabata, Y -- Harding, A K -- Hayashida, M -- Hays, E -- Hughes, R E -- Jackson, M S -- Johannesson, G -- Johnson, A S -- Johnson, T J -- Johnson, W N -- Kamae, T -- Katagiri, H -- Kataoka, J -- Kawai, N -- Kerr, M -- Knodlseder, J -- Kocian, M L -- Kuss, M -- Lande, J -- Latronico, L -- Lemoine-Goumard, M -- Longo, F -- Loparco, F -- Lott, B -- Lovellette, M N -- Lubrano, P -- Madejski, G M -- Makeev, A -- Mazziotta, M N -- McConville, W -- McEnery, J E -- Meurer, C -- Michelson, P F -- Mitthumsiri, W -- Mizuno, T -- Moiseev, A A -- Monte, C -- Monzani, M E -- Morselli, A -- Moskalenko, I V -- Murgia, S -- Nolan, P L -- Norris, J P -- Nuss, E -- Ohsugi, T -- Omodei, N -- Orlando, E -- Ormes, J F -- Paneque, D -- Parent, D -- Pelassa, V -- Pepe, M -- Pesce-Rollins, M -- Piron, F -- Porter, T A -- Raino, S -- Rando, R -- Razzano, M -- Razzaque, S -- Reimer, A -- Reimer, O -- Reposeur, T -- Ritz, S -- Rochester, L S -- Rodriguez, A Y -- Romani, R W -- Roth, M -- Ryde, F -- Sadrozinski, H F-W -- Sambruna, R -- Sanchez, D -- Sander, A -- Saz Parkinson, P M -- Scargle, J D -- Sgro, C -- Siskind, E J -- Smith, D A -- Smith, P D -- Spandre, G -- Spinelli, P -- Starck, J-L -- Stawarz, L -- Strickman, M S -- Suson, D J -- Tajima, H -- Takahashi, H -- Takahashi, T -- Tanaka, T -- Thayer, J B -- Thayer, J G -- Thompson, D J -- Tibaldo, L -- Torres, D F -- Tosti, G -- Tramacere, A -- Uchiyama, Y -- Usher, T L -- Vasileiou, V -- Vilchez, N -- Vitale, V -- Waite, A P -- Wallace, E -- Wang, P -- Winer, B L -- Wood, K S -- Ylinen, T -- Ziegler, M -- Hardcastle, M J -- Kazanas, D -- New York, N.Y. -- Science. 2010 May 7;328(5979):725-9. doi: 10.1126/science.1184656. Description: A genome-wide association study (GWAS) of educational attainment was conducted in a discovery sample of 101,069 individuals and a replication sample of 25,490. Three independent single-nucleotide polymorphisms (SNPs) are genome-wide significant (rs9320913, rs11584700, rs4851266), and all three replicate. Estimated effects sizes are small (coefficient of determination R(2) approximately 0.02%), approximately 1 month of schooling per allele. A linear polygenic score from all measured SNPs accounts for approximately 2% of the variance in both educational attainment and cognitive function. Genes in the region of the loci have previously been associated with health, cognitive, and central nervous system phenotypes, and bioinformatics analyses suggest the involvement of the anterior caudate nucleus. These findings provide promising candidate SNPs for follow-up work, and our effect size estimates can anchor power analyses in social-science genetics.〈br /〉〈br /〉〈a Description: Energetic young pulsars and expanding blast waves [supernova remnants (SNRs)] are the most visible remains after massive stars, ending their lives, explode in core-collapse supernovae. The Fermi Gamma-Ray Space Telescope has unveiled a radio quiet pulsar located near the center of the compact synchrotron nebula inside the supernova remnant CTA 1. The pulsar, discovered through its gamma-ray pulsations, has a period of 316.86 milliseconds and a period derivative of 3.614 x 10(-13) seconds per second. Its characteristic age of 10(4) years is comparable to that estimated for the SNR. We speculate that most unidentified Galactic gamma-ray sources associated with star-forming regions and SNRs are such young pulsars.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Abdo, A A -- Ackermann, M -- Atwood, W B -- Baldini, L -- Ballet, J -- Barbiellini, G -- Baring, M G -- Bastieri, D -- Baughman, B M -- Bechtol, K -- Bellazzini, R -- Berenji, B -- Blandford, R D -- Bloom, E D -- Bogaert, G -- Bonamente, E -- Borgland, A W -- Bregeon, J -- Brez, A -- Brigida, M -- Bruel, P -- Burnett, T H -- Caliandro, G A -- Cameron, R A -- Caraveo, P A -- Carlson, P -- Casandjian, J M -- Cecchi, C -- Charles, E -- Chekhtman, A -- Cheung, C C -- Chiang, J -- Ciprini, S -- Claus, R -- Cohen-Tanugi, J -- Cominsky, L R -- Conrad, J -- Cutini, S -- Davis, D S -- Dermer, C D -- de Angelis, A -- de Palma, F -- Digel, S W -- Dormody, M -- do Couto E Silva, E -- Drell, P S -- Dubois, R -- Dumora, D -- Edmonds, Y -- Farnier, C -- Focke, W B -- Fukazawa, Y -- Funk, S -- Fusco, P -- Gargano, F -- Gasparrini, D -- Gehrels, N -- Germani, S -- Giebels, B -- Giglietto, N -- Giordano, F -- Glanzman, T -- Godfrey, G -- Grenier, I A -- Grondin, M-H -- Grove, J E -- Guillemot, L -- Guiriec, S -- Harding, A K -- Hartman, R C -- Hays, E -- Hughes, R E -- Johannesson, G -- Johnson, A S -- Johnson, R P -- Johnson, T J -- Johnson, W N -- Kamae, T -- Kanai, Y -- Kanbach, G -- Katagiri, H -- Kawai, N -- Kerr, M -- Kishishita, T -- Kiziltan, B -- Knodlseder, J -- Kocian, M L -- Komin, N -- Kuehn, F -- Kuss, M -- Latronico, L -- Lemoine-Goumard, M -- Longo, F -- Lonjou, V -- Loparco, F -- Lott, B -- Lovellette, M N -- Lubrano, P -- Makeev, A -- Marelli, M -- Mazziotta, M N -- McEnery, J E -- McGlynn, S -- Meurer, C -- Michelson, P F -- Mineo, T -- Mitthumsiri, W -- Mizuno, T -- Moiseev, A A -- Monte, C -- Monzani, M E -- Morselli, A -- Moskalenko, I V -- Murgia, S -- Nakamori, T -- Nolan, P L -- Nuss, E -- Ohno, M -- Ohsugi, T -- Okumura, A -- Omodei, N -- Orlando, E -- Ormes, J F -- Ozaki, M -- Paneque, D -- Panetta, J H -- Parent, D -- Pelassa, V -- Pepe, M -- Pesce-Rollins, M -- Piano, G -- Pieri, L -- Piron, F -- Porter, T A -- Raino, S -- Rando, R -- Ray, P S -- Razzano, M -- Reimer, A -- Reimer, O -- Reposeur, T -- Ritz, S -- Rochester, L S -- Rodriguez, A Y -- Romani, R W -- Roth, M -- Ryde, F -- Sadrozinski, H F-W -- Sanchez, D -- Sander, A -- Parkinson, P M Saz -- Schalk, T L -- Sellerholm, A -- Sgro, C -- Siskind, E J -- Smith, D A -- Smith, P D -- Spandre, G -- Spinelli, P -- Starck, J-L -- Strickman, M S -- Suson, D J -- Tajima, H -- Takahashi, H -- Takahashi, T -- Tanaka, T -- Thayer, J B -- Thayer, J G -- Thompson, D J -- Thorsett, S E -- Tibaldo, L -- Torres, D F -- Tosti, G -- Tramacere, A -- Usher, T L -- Van Etten, A -- Vilchez, N -- Vitale, V -- Wang, P -- Watters, K -- Winer, B L -- Wood, K S -- Yasuda, H -- Ylinen, T -- Ziegler, M -- New York, N.Y. -- Science. 2008 Nov 21;322(5905):1218-21. doi: 10.1126/science.1165572. Description: A 2.91-billion base pair (bp) consensus sequence of the euchromatic portion of the human genome was generated by the whole-genome shotgun sequencing method. The 14.8-billion bp DNA sequence was generated over 9 months from 27,271,853 high-quality sequence reads (5.11-fold coverage of the genome) from both ends of plasmid clones made from the DNA of five individuals. Two assembly strategies-a whole-genome assembly and a regional chromosome assembly-were used, each combining sequence data from Celera and the publicly funded genome effort. The public data were shredded into 550-bp segments to create a 2.9-fold coverage of those genome regions that had been sequenced, without including biases inherent in the cloning and assembly procedure used by the publicly funded group. This brought the effective coverage in the assemblies to eightfold, reducing the number and size of gaps in the final assembly over what would be obtained with 5.11-fold coverage. The two assembly strategies yielded very similar results that largely agree with independent mapping data. The assemblies effectively cover the euchromatic regions of the human chromosomes. More than 90% of the genome is in scaffold assemblies of 100,000 bp or more, and 25% of the genome is in scaffolds of 10 million bp or larger. Analysis of the genome sequence revealed 26,588 protein-encoding transcripts for which there was strong corroborating evidence and an additional approximately 12,000 computationally derived genes with mouse matches or other weak supporting evidence. Although gene-dense clusters are obvious, almost half the genes are dispersed in low G+C sequence separated by large tracts of apparently noncoding sequence. Only 1.1% of the genome is spanned by exons, whereas 24% is in introns, with 75% of the genome being intergenic DNA. Duplications of segmental blocks, ranging in size up to chromosomal lengths, are abundant throughout the genome and reveal a complex evolutionary history. Comparative genomic analysis indicates vertebrate expansions of genes associated with neuronal function, with tissue-specific developmental regulation, and with the hemostasis and immune systems. DNA sequence comparisons between the consensus sequence and publicly funded genome data provided locations of 2.1 million single-nucleotide polymorphisms (SNPs). A random pair of human haploid genomes differed at a rate of 1 bp per 1250 on average, but there was marked heterogeneity in the level of polymorphism across the genome. Less than 1% of all SNPs resulted in variation in proteins, but the task of determining which SNPs have functional consequences remains an open challenge.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Venter, J C -- Adams, M D -- Myers, E W -- Li, P W -- Mural, R J -- Sutton, G G -- Smith, H O -- Yandell, M -- Evans, C A -- Holt, R A -- Gocayne, J D -- Amanatides, P -- Ballew, R M -- Huson, D H -- Wortman, J R -- Zhang, Q -- Kodira, C D -- Zheng, X H -- Chen, L -- Skupski, M -- Subramanian, G -- Thomas, P D -- Zhang, J -- Gabor Miklos, G L -- Nelson, C -- Broder, S -- Clark, A G -- Nadeau, J -- McKusick, V A -- Zinder, N -- Levine, A J -- Roberts, R J -- Simon, M -- Slayman, C -- Hunkapiller, M -- Bolanos, R -- Delcher, A -- Dew, I -- Fasulo, D -- Flanigan, M -- Florea, L -- Halpern, A -- Hannenhalli, S -- Kravitz, S -- Levy, S -- Mobarry, C -- Reinert, K -- Remington, K -- Abu-Threideh, J -- Beasley, E -- Biddick, K -- Bonazzi, V -- Brandon, R -- Cargill, M -- Chandramouliswaran, I -- Charlab, R -- Chaturvedi, K -- Deng, Z -- Di Francesco, V -- Dunn, P -- Eilbeck, K -- Evangelista, C -- Gabrielian, A E -- Gan, W -- Ge, W -- Gong, F -- Gu, Z -- Guan, P -- Heiman, T J -- Higgins, M E -- Ji, R R -- Ke, Z -- Ketchum, K A -- Lai, Z -- Lei, Y -- Li, Z -- Li, J -- Liang, Y -- Lin, X -- Lu, F -- Merkulov, G V -- Milshina, N -- Moore, H M -- Naik, A K -- Narayan, V A -- Neelam, B -- Nusskern, D -- Rusch, D B -- Salzberg, S -- Shao, W -- Shue, B -- Sun, J -- Wang, Z -- Wang, A -- Wang, X -- Wang, J -- Wei, M -- Wides, R -- Xiao, C -- Yan, C -- Yao, A -- Ye, J -- Zhan, M -- Zhang, W -- Zhang, H -- Zhao, Q -- Zheng, L -- Zhong, F -- Zhong, W -- Zhu, S -- Zhao, S -- Gilbert, D -- Baumhueter, S -- Spier, G -- Carter, C -- Cravchik, A -- Woodage, T -- Ali, F -- An, H -- Awe, A -- Baldwin, D -- Baden, H -- Barnstead, M -- Barrow, I -- Beeson, K -- Busam, D -- Carver, A -- Center, A -- Cheng, M L -- Curry, L -- Danaher, S -- Davenport, L -- Desilets, R -- Dietz, S -- Dodson, K -- Doup, L -- Ferriera, S -- Garg, N -- Gluecksmann, A -- Hart, B -- Haynes, J -- Haynes, C -- Heiner, C -- Hladun, S -- Hostin, D -- Houck, J -- Howland, T -- Ibegwam, C -- Johnson, J -- Kalush, F -- Kline, L -- Koduru, S -- Love, A -- Mann, F -- May, D -- McCawley, S -- McIntosh, T -- McMullen, I -- Moy, M -- Moy, L -- Murphy, B -- Nelson, K -- Pfannkoch, C -- Pratts, E -- Puri, V -- Qureshi, H -- Reardon, M -- Rodriguez, R -- Rogers, Y H -- Romblad, D -- Ruhfel, B -- Scott, R -- Sitter, C -- Smallwood, M -- Stewart, E -- Strong, R -- Suh, E -- Thomas, R -- Tint, N N -- Tse, S -- Vech, C -- Wang, G -- Wetter, J -- Williams, S -- Williams, M -- Windsor, S -- Winn-Deen, E -- Wolfe, K -- Zaveri, J -- Zaveri, K -- Abril, J F -- Guigo, R -- Campbell, M J -- Sjolander, K V -- Karlak, B -- Kejariwal, A -- Mi, H -- Lazareva, B -- Hatton, T -- Narechania, A -- Diemer, K -- Muruganujan, A -- Guo, N -- Sato, S -- Bafna, V -- Istrail, S -- Lippert, R -- Schwartz, R -- Walenz, B -- Yooseph, S -- Allen, D -- Basu, A -- Baxendale, J -- Blick, L -- Caminha, M -- Carnes-Stine, J -- Caulk, P -- Chiang, Y H -- Coyne, M -- Dahlke, C -- Mays, A -- Dombroski, M -- Donnelly, M -- Ely, D -- Esparham, S -- Fosler, C -- Gire, H -- Glanowski, S -- Glasser, K -- Glodek, A -- Gorokhov, M -- Graham, K -- Gropman, B -- Harris, M -- Heil, J -- Henderson, S -- Hoover, J -- Jennings, D -- Jordan, C -- Jordan, J -- Kasha, J -- Kagan, L -- Kraft, C -- Levitsky, A -- Lewis, M -- Liu, X -- Lopez, J -- Ma, D -- Majoros, W -- McDaniel, J -- Murphy, S -- Newman, M -- Nguyen, T -- Nguyen, N -- Nodell, M -- Pan, S -- Peck, J -- Peterson, M -- Rowe, W -- Sanders, R -- Scott, J -- Simpson, M -- Smith, T -- Sprague, A -- Stockwell, T -- Turner, R -- Venter, E -- Wang, M -- Wen, M -- Wu, D -- Wu, M -- Xia, A -- Zandieh, A -- Zhu, X -- New York, N.Y. -- Science. 2001 Feb 16;291(5507):1304-51.〈br /〉〈span class="detail_caption"〉Author address: 〈/span〉Celera Genomics, 45 West Gude Drive, Rockville, MD 20850, USA. humangenome@celera.com〈br /〉〈span class="detail_caption"〉Record origin:〈/span〉 〈a href="http://www.ncbi.nlm.nih.gov/pubmed/11181995" target="_blank"〉PubMed〈/a〉

Description: The rhesus macaque (Macaca mulatta) is an abundant primate species that diverged from the ancestors of Homo sapiens about 25 million years ago. Because they are genetically and physiologically similar to humans, rhesus monkeys are the most widely used nonhuman primate in basic and applied biomedical research. We determined the genome sequence of an Indian-origin Macaca mulatta female and compared the data with chimpanzees and humans to reveal the structure of ancestral primate genomes and to identify evidence for positive selection and lineage-specific expansions and contractions of gene families. A comparison of sequences from individual animals was used to investigate their underlying genetic diversity. The complete description of the macaque genome blueprint enhances the utility of this animal model for biomedical research and improves our understanding of the basic biology of the species.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Rhesus Macaque Genome Sequencing and Analysis Consortium -- Gibbs, Richard A -- Rogers, Jeffrey -- Katze, Michael G -- Bumgarner, Roger -- Weinstock, George M -- Mardis, Elaine R -- Remington, Karin A -- Strausberg, Robert L -- Venter, J Craig -- Wilson, Richard K -- Batzer, Mark A -- Bustamante, Carlos D -- Eichler, Evan E -- Hahn, Matthew W -- Hardison, Ross C -- Makova, Kateryna D -- Miller, Webb -- Milosavljevic, Aleksandar -- Palermo, Robert E -- Siepel, Adam -- Sikela, James M -- Attaway, Tony -- Bell, Stephanie -- Bernard, Kelly E -- Buhay, Christian J -- Chandrabose, Mimi N -- Dao, Marvin -- Davis, Clay -- Delehaunty, Kimberly D -- Ding, Yan -- Dinh, Huyen H -- Dugan-Rocha, Shannon -- Fulton, Lucinda A -- Gabisi, Ramatu Ayiesha -- Garner, Toni T -- Godfrey, Jennifer -- Hawes, Alicia C -- Hernandez, Judith -- Hines, Sandra -- Holder, Michael -- Hume, Jennifer -- Jhangiani, Shalini N -- Joshi, Vandita -- Khan, Ziad Mohid -- Kirkness, Ewen F -- Cree, Andrew -- Fowler, R Gerald -- Lee, Sandra -- Lewis, Lora R -- Li, Zhangwan -- Liu, Yih-Shin -- Moore, Stephanie M -- Muzny, Donna -- Nazareth, Lynne V -- Ngo, Dinh Ngoc -- Okwuonu, Geoffrey O -- Pai, Grace -- Parker, David -- Paul, Heidie A -- Pfannkoch, Cynthia -- Pohl, Craig S -- Rogers, Yu-Hui -- Ruiz, San Juana -- Sabo, Aniko -- Santibanez, Jireh -- Schneider, Brian W -- Smith, Scott M -- Sodergren, Erica -- Svatek, Amanda F -- Utterback, Teresa R -- Vattathil, Selina -- Warren, Wesley -- White, Courtney Sherell -- Chinwalla, Asif T -- Feng, Yucheng -- Halpern, Aaron L -- Hillier, Ladeana W -- Huang, Xiaoqiu -- Minx, Pat -- Nelson, Joanne O -- Pepin, Kymberlie H -- Qin, Xiang -- Sutton, Granger G -- Venter, Eli -- Walenz, Brian P -- Wallis, John W -- Worley, Kim C -- Yang, Shiaw-Pyng -- Jones, Steven M -- Marra, Marco A -- Rocchi, Mariano -- Schein, Jacqueline E -- Baertsch, Robert -- Clarke, Laura -- Csuros, Miklos -- Glasscock, Jarret -- Harris, R Alan -- Havlak, Paul -- Jackson, Andrew R -- Jiang, Huaiyang -- Liu, Yue -- Messina, David N -- Shen, Yufeng -- Song, Henry Xing-Zhi -- Wylie, Todd -- Zhang, Lan -- Birney, Ewan -- Han, Kyudong -- Konkel, Miriam K -- Lee, Jungnam -- Smit, Arian F A -- Ullmer, Brygg -- Wang, Hui -- Xing, Jinchuan -- Burhans, Richard -- Cheng, Ze -- Karro, John E -- Ma, Jian -- Raney, Brian -- She, Xinwei -- Cox, Michael J -- Demuth, Jeffery P -- Dumas, Laura J -- Han, Sang-Gook -- Hopkins, Janet -- Karimpour-Fard, Anis -- Kim, Young H -- Pollack, Jonathan R -- Vinar, Tomas -- Addo-Quaye, Charles -- Degenhardt, Jeremiah -- Denby, Alexandra -- Hubisz, Melissa J -- Indap, Amit -- Kosiol, Carolin -- Lahn, Bruce T -- Lawson, Heather A -- Marklein, Alison -- Nielsen, Rasmus -- Vallender, Eric J -- Clark, Andrew G -- Ferguson, Betsy -- Hernandez, Ryan D -- Hirani, Kashif -- Kehrer-Sawatzki, Hildegard -- Kolb, Jessica -- Patil, Shobha -- Pu, Ling-Ling -- Ren, Yanru -- Smith, David Glenn -- Wheeler, David A -- Schenck, Ian -- Ball, Edward V -- Chen, Rui -- Cooper, David N -- Giardine, Belinda -- Hsu, Fan -- Kent, W James -- Lesk, Arthur -- Nelson, David L -- O'brien, William E -- Prufer, Kay -- Stenson, Peter D -- Wallace, James C -- Ke, Hui -- Liu, Xiao-Ming -- Wang, Peng -- Xiang, Andy Peng -- Yang, Fan -- Barber, Galt P -- Haussler, David -- Karolchik, Donna -- Kern, Andy D -- Kuhn, Robert M -- Smith, Kayla E -- Zwieg, Ann S -- 062023/Wellcome Trust/United Kingdom -- R01 HG002939/HG/NHGRI NIH HHS/ -- U54 HG003068/HG/NHGRI NIH HHS/ -- U54 HG003079/HG/NHGRI NIH HHS/ -- U54 HG003273/HG/NHGRI NIH HHS/ -- New York, N.Y. -- Science. 2007 Apr 13;316(5822):222-34.〈br /〉〈span class="detail_caption"〉Author address: 〈/span〉Human Genome Sequencing Center, Baylor College of Medicine, Houston, TX 77030, USA. agibbs@bcm.edu〈br /〉〈span class="detail_caption"〉Record origin:〈/span〉 〈a href="http://www.ncbi.nlm.nih.gov/pubmed/17431167" target="_blank"〉PubMed〈/a〉
