    Description: The relevance of this research is conditioned by the absence of industrial utilization of the waste discarded while processing the veined rapa whelk (shells), despite the fact that this mullusc is caught in the Azov and Black Sea Fishery Basin annually. As a result of processing 2,746.1 tonnes of rapa whelk caught in the Azov Sea in 2019, almost 2,000 tonnes of shells were derived. The microbiological safety indicators of the calcium feed additive derived from veined rapa whelk have been investigated, which was necessitated by the parts of mollusc viscera remaining in 50 % of shell cones after their processing. Samples of the calcium feed additive were prepared in 5 ways, differing in temperature (20, 80, 105 °C) and duration of drying (12 and 24 hrs, 3 and 9 months), as well as the presence/absence of viscera remains. The total bacterial load in all samples did not exceed the established norms (no more than 5×105 CFU/g); E. coli bacteria, Staphylococcus aureus and pathogenic microorganisms, including salmonella, have not been detected. Thus, the investigated methods of calcium feed additive production can be considered as alternative ones, ensuring the microbiological safety of this type of product with a shelf life of at least 3 months, while in paper bags.
    Description: Актуальность исследований обусловлена отсутствием промышленной переработки отходов от разделки рапаны (раковин) при наличии ежегодного вылова данного моллюска в Азово-Черноморском рыбохозяйственном бассейне. В результате разделки 2746,1 т рапаны, выловленной в 2019 г. в Азовском море, образовалось почти 2 тыс. т раковин. В статье приведен анализ микробиологических показателей безопасности кормовой кальциевой добавки из раковин рапаны, поскольку после разделки данного моллюска у 50 % образовавшихся раковин остается часть внутренностей в их завитке. Образцы кормовой кальциевой добавки изготовлены 5 способами, отличающимися температурой (20, 80, 105 °С) и продолжительностью сушки (12 и 24 ч, 3 и 9 мес.), а также наличием или отсутствием оставшейся части внутренностей. Общая бактериальная обсемененность во всех образцах не превышала установленных норм (не более 5×105 КОЕ/г), бактерии группы кишечной палочки, золотистый стафилококк и патогенные микроорганизмы, в т. ч. сальмонелла, не обнаружены. Используемые способы получения кормовой кальциевой добавки можно рассматривать как альтернативные, обеспечивающие микробиологическую безопасность данного вида продукции со сроком хранения в бумажных пакетах (мешках) не менее 3 мес.

    Description: The abyssal ocean covers more than half of the Earth’s surface, yet remains understudied and underappreciated. In this Perspectives article, we mark the occasion of the Deep Submergence Vehicle Alvin’s increased depth range (from 4500 to 6500 m) to highlight the scientific potential of the abyssal seafloor. From a geologic perspective, ultra-slow spreading mid-ocean ridges, Petit Spot volcanism, transform faults, and subduction zones put the full life cycle of oceanic crust on display in the abyss, revealing constructive and destructive forces over wide ranges in time and space. Geochemically, the abyssal pressure regime influences the solubility of constituents such as silica and carbonate, and extremely high-temperature fluid-rock reactions in the shallow subsurface lead to distinctive and potentially unique geochemical profiles. Microbial residents range from low-abundance, low-energy communities on the abyssal plains to fast growing thermophiles at hydrothermal vents. Given its spatial extent and position as an intermediate zone between coastal and deep hadal settings, the abyss represents a lynchpin in global-scale processes such as nutrient and energy flux, population structure, and biogeographic diversity. Taken together, the abyssal ocean contributes critical ecosystem services while facing acute and diffuse anthropogenic threats from deep-sea mining, pollution, and climate change.

    Description: Improvements in methods for the detection and enumeration of microbes in water, particularly the application of techniques of molecular biology, have highlighted shortcomings in the ”standard methods” for assessing water quality. Higher expectations from the consumer and increased publicity associated with pollution incidents can lead to an uncoupling of the cycle which links methodological development with standard-setting and legislation. The new methodology has also highlighted problems within the water cycle, related to the introduction, growth and metabolism of microbes. A greater understanding of the true diversity of the microbial community and the ability to transmit genetic information within aquatic systems ensures that the subject of this symposium and volume provides an ideal forum to discuss the problems encountered by both researcher and practitioner.

    Description: The advent of molecular biology has had a dramatic impact on all aspects of biology, not least applied microbial ecology. Microbiological testing of water has traditionally depended largely on culture techniques. Growing understanding that only a small proportion of microbial species are culturable, and that many microorganisms may attain a viable but non-culturable state, has promoted the development of novel approaches to monitoring pathogens in the environment. This has been paralleled by an increased awareness of the surprising genetic diversity of natural microbial populations. By targeting gene sequences that are specific for particular microorganisms, for example genes that encode diagnostic enzymes, or species-specific domains of conserved genes such as 16S ribosomal RNA coding sequences (rrn genes), the problems of culture can be avoided. Technical developments, notably in the area of in vitro amplification of DNA using the polymerase chain reaction (PCR), now permit routine detection and identification of specific microorganisms, even when present in very low numbers. Although the techniques of molecular biology have provided some very powerful tools for environmental microbiology, it should not be forgotten that these have their own drawbacks and biases in sampling. For example, molecular techniques are dependent on efficient lysis and recovery of nucleic acids from both vegetative forms and spores of microbial species that may differ radically when growing in the laboratory compared with the natural environment. Furthermore, PCR amplification can introduce its own bias depending on the nature of the oligonucleotide primers utilised. However, despite these potential caveats, it seems likely that a molecular biological approach, particularly with its potential for automation, will provide the mainstay of diagnostic technology for the foreseeable future.

    Description: Composition and abundance of macro-invertebrates, in Akwa Ibom State College of Agriculture, Fish Farm in UrukAnam Local Government Area, Nigeria, was studied from (December 2005 to May, 2006). Collections of samples were made with benthic net at weekly intervals. Stocked and unstocked ponds were selected for the study. The stocked ponds had 122 individuals macro invertebrates while unstocked pond had 160 number of individuals. The two ponds were dominated by Diptera followed by Coleoptera with single individual species. Groups which are regarded as clean water fauna were absent in both ponds. Generally, the ponds were poor in terms of number of taxa and individuals.

    Description: Cheshmehkileh River and adjacent mountainous streams, play a strategic role as a historical axis for anthropogenic civilization, human welfare also habitat and migration pathway of commercial – biologic valuable fishes e.g. Caspian trout, Caspian kuttum, members of Cyprinidae family in south Caspian Sea drainage. Treats such as overfishing of Caspian trout and Red spotted trout stocks in mountainous headwaters, barriers construction and manipulations those are out of river carrying capacity developed by human activities, affected normal function of river as well. Sand mining big factories establishment next to the river, legal and illegal trade of river sediments, direct entry of Tonekabon landfill leakage into the river, development of Rainbow trout farms since 3 decades and huge effluents into the river containing dead fish and types of solids, escapement of cultured Rainbow trouts into the river, … are major minimum factors which needs basic information for integrating inclusively drainage management system. Cheshmehkileh River contains Headwaters of Dohezar (Daryasar & Nusha), Sehezar and Valamroud rivers during 13 monthly sampling phases between September 2009 and October 2010 based on macrozoobenthoses investigations by EPT, EPT/C EPA protocols, measurements of nominated physic-chemical and microbiologic parameters. Probability of Rainbow trouts escapement and invasion, existence, nutrition in Cheshmehkileh environment indeed investigated. Data analysis explained significant differences (P〈0.05) between groups of measured parameters in different sampling stations. Dendogram of clustered analysis based on consolidation of major biologic/ physic-chemical and microbiologic parameters, separated stations No. 1, 3, 2, 4 in one group and remained classified in different groups. Station 8 and 9 similarly separated which expressed general similarities according to Sehezar river environment which were differs in comparison with other stations. Station 11 separated according to its natural quality of water and environment. Similarities between station 10 to Sehezar river stations 8 and 9 expressed general influence of Sehezar River more than Dohezar River in Cheshmehkileh condition especially in station No. 10. High scores of EPT and EPT/C indices in upstream stations 1, 3 and 8 also low score of indices in stations 7, 13 and 6 expressed levels of environment quality between these groups of stations. Maximum average biomass of macroinvertebrates belongs to Trichoptera order in Cheshmehkileh River. Significant decrease of biomass in stations 11, 12 and 13 in comparison with other stations stated environment degradation in mentioned stations relevant to excessive sand mining as well. Pollution resistant groups of invertebrates significantly increased in downstreams against upstream stations. Also disappearing of Plecoptera order in station No. 7, 9, 10 and 13 stated low quality of environment in comparison with upstream stations. Confirmation of effects quality and quantity for point and non-point sources of imported pollutants require specific management considerations in order to present exploitations, pollutants control and emergencies for river monitoring in forthcoming years.

    Description: Pathogens in aquatic environment constitute health hazards to the aquatic lives (e.g. fish) and by extension man that drinks the water and also eat fish that is caught from such polluted aquatic environment. In this study, pelagic and benthic compartments of Kainji Lake were classified using types and loads of bacterial flora. Quantitative analysis of total heterotrophic count (THC) in pelagic samples showed that THC ranges from 2.0 x 101CFU/ml at Mataki to 3.6 x 106 CFU/ml at Musawa. Pelagic sample from Yauri market showed high bacterial count (3.5 x 106 CFU/ml). Total coliform count (TCC) at Yauri market and Musawa were also very high (3.0 x 104 CFU/ml and 2.1 x 105 CFU/ml respectively. Total heterotrophic count from benthic samples ranges from 4.2 x 102 CFU/g at Kasabo to 3.3 x 107 CFU/g at Yauri market and total coliform count ranges from 1.2 x 101 CFU/g at Garafini island to 3.3 x 103 CFU/g at Yauri market. Total coliform count from the benthic sample was generally lower than that from pelagic samples. Qualitative analysis revealed the presence of Salmonella typhi, Escherichia coli, Aeromonas hydrophila, Vibrio cholera from pelagic samples.

    Description: Jabi Lake is a natural water body in Abuja Federal Capital Territory (FCT). It was expanded for commercial fishing following relocation of Nigeria's headquarters to Abuja in 1993. Quantitative analysis of microbiological status of water and fish from the Lake was carried out. Samples were collected from the dam site, open water, middle lake and inlet. Result reveal that total coliform count which are indicators of pollution are high (2.0 x 103 cfu/ml, 1.1 x 103 cfu/ml, 1.0 x 103 cfu/ml and 1.1 x 103 cfu/ml for dam site, open water, middle lake, and inlet respectively). Total viable count too is high (9.2 x 103 cfu/ml, 4.9 x 103 cfu/ml, 4.6 x 103 cfu/ml and 4.9 x 103 cfu/ml for dam site, open water, middle lake and inlet respectively). There are no coliform bacteria in the muscle of the fish. High bacterial load is an indication of biological pollution and these calls for restraint on the side of those who are using the lake as site for refuse dump.

    Description: Enumeration of hydrocarbon-degrading microorganisms (HDM) and their degradative capacity studies were carried out in area IV of South China Sea (Vietnamese water). Microbial most probable number (MPN) varied from 101 to 105 cell/ ml of surface seawater or gram of sediment. Some microbial communities and bacterial strains isolated from 97 collected samples show high hydrocarbon degradation and surfactant producing abilities. Preliminary results of our microbial study indicated that oil pollution in IV area was not found in 30 research stations. Slight oil contamination was observed in 28 survey stations.

    Description: Bacteria are among the most abundant groups of organisms. They mediate key ecological processes. Recent molecular advances have provided greater insight into bacterial diversity as well as allowing a more thorough examination of patterns in the spatial and temporal distribution of bacteria. Thus, the study of bacterial biodiversity and biogeographical distribution has stimulated considerable interest and dispute over the last decade. This review summarises the findings obtained from studies on the biogeography of bacterioplankton in inland waters. We examine factors and processes that may determine and maintain bacterial diversity and biogeography, and relate these to the theoretical metacommunity framework. We conclude that the importance of local environmental factors (such as lake character) for local bacterioplankton community compositions (BCC) is much more intensively studied than the importance of regional factors, such as dispersal. Further, few attempts have been made to evaluate simultaneously the relative importance of the two types of factors for BCC. Finally, we summarise gaps in knowledge, delineate challenges and put forward possible future research directions.

    Description: Fungal infection of P. monodon larvae is a problem in hatchery operations. The fungus, which attacks the nauplius to postlarval stages and causes up to 100% mortality, has been tentatively identified as belonging to the genus Lagenidium . This pathogenic organism has recently been isolated and cultured. A description is given of the fungus, and features of its biology and pathology are discussed.

    Description: Microorganisms are central to the functioning of coral reef ecosystems, but their dynamics are unstudied on most reefs. We examined the microbial ecology of shallow reefs within the Federated States of Micronesia. We surveyed 20 reefs surrounding 7 islands and atolls (Yap, Woleai, Olimarao, Kosrae, Kapingamarangi, Nukuoro, and Pohnpei), spanning 875053 km2. On the reefs, we found consistently higher coral coverage (mean ± SD = 36.9 ± 22.2%; max 77%) compared to macroalgae coverage (15.2 ± 15.5%; max 58%), and low abundances of fish. Reef waters had low inorganic nutrient concentrations and were dominated by Synechococcus, Prochlorococcus, and SAR11 bacteria. The richness of bacterial and archaeal communities was significantly related to interactions between island/atoll and depth. High coral coverage on reefs was linked to higher relative abundances of Flavobacteriaceae, Leisingera, Owenweeksia, Vibrio, and the OM27 clade, as well as other heterotrophic bacterial groups, consistent with communities residing in waters near corals and within coral mucus. Microbial community structure at reef depth was significantly correlated with geographic distance, suggesting that island biogeography influences reef microbial communities. Reefs at Kosrae Island, which hosted the highest coral abundance and diversity, were unique compared to other locations; seawater from Kosrae reefs had the lowest organic carbon (59.8-67.9 µM), highest organic nitrogen (4.5-5.3 µM), and harbored consistent microbial communities (〉85% similar), which were dominated by heterotrophic cells. This study suggests that the reef-water microbial ecology on Micronesian reefs is influenced by the density and diversity of corals as well as other biogeographical features.

    Description: The engineering and utilization of biocomposites is a research field of major scientific and industrial interest worldwide. The biocomposite area is extensive and spans from structured and solid biocomposites (e.g., reinforced bioabsorbable polymers), films (e.g., antimicrobial barriers), to soft biocomposites (e.g., use of alginates, collagen and nanocellulose as components in bioinks for 3D bioprinting). Key aspects in this respect are the appropriate engineering and production of biomaterials, nanofibres, bioplastics, their functionalization enabling intelligent and active materials, processes for effective manufacturing of biocomposites and the corresponding characterization for understanding their properties. The current Special Issue emphasizes the bio-technological engineering of novel biomaterials and biocomposites, considering also important safety aspects in the production and use of bio- and nanomaterials.

    Description: Ruminants were domesticated in the Middle East about 10,000 years ago and have since become an inseparable part of human diet, society, and culture. Ruminants can transform inedible plant fiber and non-protein nitrogen into meat, milk, wool and traction, thus allowing human utilization of non-tillable land and industrial by-products. The nutritional flexibility of ruminants is conferred by the rumen´s complex microbial community. Driven by rising income and population growth in emergent economies, the global demand for livestock products, including milk and meat from ruminants, has been increasingly growing, and is predicted to continue growing in the next few decades. The increase in production necessary to satisfy this rising demand is putting much pressure on already dwindling natural resources. There are also concerns about the emissions of methane and nitrous oxide, potent greenhouse gases associated to ruminant production. The need to make ruminant production more efficient in the use of natural resources poses a big challenge to ruminant science, and within it, rumen microbiology. Recent years have seen important advances in basic and applied rumen microbiology and biochemistry. The knowledge generated has significant implications for the efficiency and sustainability of ruminant production and the quality of ruminant products for human health. The present compilation is an update of recent advances in rumen microbiology and ruminant digestion and fermentation, including original research, reviews, and hypothesis and theory articles. We hope that the experimental results, discussion, models and ideas presented herein are useful to foster future research contributing to sustainable ruminant production.

    Description: The microbial community in the oligotrophic North Pacific Subtropical Gyre is dominated by unicellular microorganisms less than a few micrometers in size. Despite the persistent low nutrient concentrations, phytoplankton growth rates appear near maximal, sustained by the recycling of nutrients with plankton population sizes regulated by processes such as zooplankton grazing and viral lysis. Seasonal pulses of particle export to the deep sea and increases in phytoplankton abundance occur during the summer months; however, the factors that result in these imbalances in growth and loss processes are not well understood. Nonetheless, as a result of persistent fieldwork and development of sensitive methodologies, the biogeochemical and ecological dynamics occurring over timescales ranging from diel to interannual are being revealed. This Research Topic covers multiple aspects of microbial oceanography in the oligotrophic North Pacific Subtropical Gyre including identification and isolation of microorganisms, quantification of microbial biomass and turnover, metabolism and physiological activities, and microbial-mediated biogeochemical cycling. All of the papers use field data collected by either the Hawaii Ocean Time-series (HOT) program, the Center for Microbial Oceanography: Research and Education (C-MORE) or the Simons Collaboration on Ocean Processes and Ecology (SCOPE). These three programs have greatly increased our understanding of microbial ecology and biogeochemical cycling in the NPSG, in part by providing unparalleled access to the NPSG on oceanographic research vessels.

    Description: Microbiological method of agricultural pests control involves usage of viruses, bacteria, fungi, and protozoa. Bacterial insecticides have been firmly established in the practice of controlling many pest species in agriculture and successfully compete with chemical plant protection products. The main advantage of biological agents is their complete safety for the environment and animals. They are not phytotoxic, do not accumulate in plants, and quickly decompose in the soil. Toxicological effect of insecti- and nematicide Poncho Votivo, CS on hydrobionts of different taxonomic groups: microalgae (Scenedesmus quadricauda (Turpin) Brébisson), macrophytes (Anacharis canadensis (Michaux) Planchon, 1848), molluscs (Planorbarius corneus (Linnaeus, 1758)), and embryos and fry of the round goby (Neogobius melanostomus (Pallas, 1814)), has been evaluated. During the experiment, the conditions of intoxication were simulated and toxicometric indicators for hydrobionts of different trophic levels were calculated. For each test subject, threshold and inactive concentrations of the preparative form of Poncho Votivo, CS were experimentally established. The research results allowed to identify the link that proved the most sensitive to the studied insecti- and nematicide.

Проведена токсикологическая оценка воздействия инсектонематоцида Пончо Вотиво, КС на гидробионтов разных систематических групп: микроводоросли (Scenedesmus quadricauda (Turpin) Brébisson, 1835), макрофиты (Anacharis canadensis (Michaux) Planchon, 1848), моллюски (Planorbarius corneus (Linnaeus, 1758)), эмбрионы и мальки бычка-кругляка (Neogobius melanostomus (Pallas, 1814)). В ходе эксперимента моделировались условия интоксикации и рассчитывались токсикометрические показатели для гидробионтов различных трофических уровней. Для каждого тест-объекта экспериментальным путем устанавливались пороговые и недействующие концентрации препаративной формы Пончо Вотиво, КС. Исследования позволили определить звено, наиболее чувствительное к действию изученного инсектонематоцида.

    Description: The Ladoga waters almost completely define the Neva River flow that makes essential impact on the state of the coast washed by these waters (the coast of three countries around the Gulf of Finland) and on the formation of the Baltic Sea waters. Lake Ladoga plays a key role in economy of the European part of the Russian Federation as the largest source of water resources and as an important link of the historical water thoroughfare connecting the Northwest with the central and southern regions of Russia. The basin of Lake Ladoga is characterized by the high level of economic development. Here, concentration of production activity is much higher than the on average in Russia. This work is aimed to assess the quality of the water environment of Lake Ladoga based on microbiological indicators in the context of influence, exerted by natural and anthropogenic factors. Research studies were conducted in 2016–2017. The standard method of deep inoculation into agar growth medium with incubation at 22 °C and 37 °C respectively was applied to determine the abundance of autochthonous and allochthonous microorganisms. The ratio of concentrations of indicator groups was used for assessment of extent and dynamics of self-purification processes; the number of autochthonous saprophytes was used for determination of water pollution levels and saprobity of the water body. Also, the concentrations of total coliforms and of the bacteria from Salmonella genus were determined. Main objective of the sanitary and microbiological analysis of the water was to determine the presence of pathogenic and opportunistic microflora.
    Description: Воды Ладоги практически полностью определяют сток реки Невы, что оказывает существенное воздействие на состояние омывающего побережья трех стран Финского залива и формирование вод Балтийского моря. Ладожское озеро играет ключевую роль в экономике Европейской части Российской Федерации как крупнейший источник водных ресурсов и как важное звено исторической водной транспортной магистрали, связывающей Северо-Запад с центральными и южными регионами России. Водосбор Ладожского озера характеризуется высоким уровнем хозяйственного освоения. Концентрация производственной деятельности здесь гораздо выше общероссийских показателей. Цель работы — оценка качества водной среды Ладожского озера по микробиологическим показателям в условиях влияния природных и антропогенных факторов. Исследования проводили в 2016–2017 гг. Для определения численности автохтонных и аллохтонных микроорганизмов применяли стандартный метод глубинного посева в агаризованную среду с инкубацией при 22 °С и 37 °С, соответственно. Соотношение концентраций индикаторных групп использовали для оценки степени и динамики процессов самоочищения, численность автохтонных сапрофитов — для определения уровней загрязненности вод и сапробности водоема. Так же определяли концентрацию общих колиформных бактерий и бактерии рода Salmonella. Основной целью санитарно-микробиологического исследования воды является определение наличия в воде патогенной и условно-патогенной микрофлоры.

    Description: The results of assessment of bacterial contamination of commercial fish species are given for the east part of the Gulf of Finland in the conditions of anthropogenic pressure. Microbiological research studies were conducted in 2011–2017 in water areas of the Luga Bay, the Vyborg Gulf, northern coastal waters, shallow and deep-water areas. Targets of the research were fishes of marine and freshwater (semi-anadromous) species. The analysis of the obtained data revealed that the microflora of fishery targets does not meet the sanitary standards, which characterized fish raw materials as unsafe and was indicative of bacterial pollution of the water environment, including fecal one. The occurrence in 2011–2014 of the identified opportunistic and pathogenic microorganisms demonstrated existence of sources of insufficiently cleaned and disinfected drains; their absence was a positive aspect of the further observations. The performed work confirms the importance and informational significance of research studies on bacterial pollution of the fish fauna as a part of environmental monitoring of the biota of a reservoir in the context of anthropogenic influence.
    Description: В работе приведены результаты оценки бактериальной контаминации промысловых рыб в восточной части Финского залива в условиях антропогенной нагрузки. Микробиологические исследования проводили в 2011–2017 гг. в акваториях Лужской губы, Выборгского залива, северного прибрежья, мелководном и глубоководном районах. Объектами исследования являлись рыбы морских и пресноводных (полупроходные формы) видов. Анализ полученных данных выявил несоответствие микрофлоры объектов рыболовства нормативам санитарно-показательной группы в большинстве случаев, что характеризовало рыбное сырье как небезопасное и указывало на бактериальное загрязнение водной среды, в т. ч. фекальное. Встречаемость в 2011–2014 гг. идентифицируемых условно-патогенных и патогенных микроорганизмов свидетельствовала о наличии источников недостаточно очищенных и обеззараженных стоков, положительным аспектом дальнейших наблюдений явилось их отсутствие. Выполненная работа подтверждает значимость и информативность исследований бактериального загрязнения ихтиофауны, как части экологического мониторинга биоты водоема при антропогенном воздействии.

Sand mining big factories establishment next to the river, legal and illegal trade of river sediments, direct entry of Tonekabon landfill leakage into the river, development of Rainbow trout farms since 3 decades and huge effluents into the river containing dead fish and types of solids, escapement of cultured Rainbow trouts into the river, … are major minimum factors which needs basic information for integrating inclusively drainage management system. Cheshmehkileh River contains Headwaters of Dohezar (Daryasar & Nusha), Sehezar and Valamroud rivers during 13 monthly sampling phases between September 2009 and October 2010 based on macrozoobenthoses investigations by EPT, EPT/C EPA protocols, measurements of nominated physic-chemical and microbiologic parameters. Probability of Rainbow trouts escapement and invasion, existence, nutrition in Cheshmehkileh environment indeed investigated. Data analysis explained significant differences (P〈0.05) between groups of measured parameters in different sampling stations. Dendogram of clustered analysis based on consolidation of major biologic/ physic-chemical and microbiologic parameters, separated stations No. 1, 3, 2, 4 in one group and remained classified in different groups. Station 8 and 9 similarly separated which expressed general similarities according to Sehezar river environment which were differs in comparison with other stations. Station 11 separated according to its natural quality of water and environment. Similarities between station 10 to Sehezar river stations 8 and 9 expressed general influence of Sehezar River more than Dohezar River in Cheshmehkileh condition especially in station No. 10. High scores of EPT and EPT/C indices in upstream stations 1, 3 and 8 also low score of indices in stations 7, 13 and 6 expressed levels of environment quality between these groups of stations. Maximum average biomass of macroinvertebrates belongs to Trichoptera order in Cheshmehkileh River. Significant decrease of biomass in stations 11, 12 and 13 in comparison with other stations stated environment degradation in mentioned stations relevant to excessive sand mining as well. Pollution resistant groups of invertebrates significantly increased in downstreams against upstream stations. Also disappearing of Plecoptera order in station No. 7, 9, 10 and 13 stated low quality of environment in comparison with upstream stations. Confirmation of effects quality and quantity for point and non-point sources of imported pollutants require specific management considerations in order to present exploitations, pollutants control and emergencies for river monitoring in forthcoming years.

    Description: The social amoeba Dictyostelium discoideum maintains a microbiome during multicellular development; bacteria are carried in migrating slugs and as endosymbionts within amoebae and spores. Bacterial carriage and endosymbiosis are induced by the secreted lectin discoidin I that binds bacteria, protects them from extracellular killing, and alters their retention within amoebae. This altered handling of bacteria also occurs with bacteria coated by plant lectins and leads to DNA transfer from bacteria to amoebae. Thus, lectins alter the cellular response of D. discoideum to bacteria to establish the amoebae’s microbiome. Mammalian cells can also maintain intracellular bacteria when presented with bacteria coated with lectins, so heterologous lectins may induce endosymbiosis in animals. Our results suggest that endogenous or environmental lectins may influence microbiome homeostasis across eukaryotic phylogeny.

    Description: Genetic transduction is a major evolutionary force that underlies bacterial adaptation. Here we report that the temperate bacteriophages of Staphylococcus aureus engage in a distinct form of transduction we term lateral transduction. Staphylococcal prophages do not follow the previously described excision-replication-packaging pathway but instead excise late in their lytic program. Here, DNA packaging initiates in situ from integrated prophages, and large metameric spans including several hundred kilobases of the S. aureus genome are packaged in phage heads at very high frequency. In situ replication before DNA packaging creates multiple prophage genomes so that lateral-transducing particles form during normal phage maturation, transforming parts of the S. aureus chromosome into hypermobile regions of gene transfer.

    Description: Mitigating global infectious disease requires diagnostic tools that are sensitive, specific, and rapidly field deployable. In this study, we demonstrate that the Cas13-based SHERLOCK (specific high-sensitivity enzymatic reporter unlocking) platform can detect Zika virus (ZIKV) and dengue virus (DENV) in patient samples at concentrations as low as 1 copy per microliter. We developed HUDSON (heating unextracted diagnostic samples to obliterate nucleases), a protocol that pairs with SHERLOCK for viral detection directly from bodily fluids, enabling instrument-free DENV detection directly from patient samples in 〈2 hours. We further demonstrate that SHERLOCK can distinguish the four DENV serotypes, as well as region-specific strains of ZIKV from the 2015–2016 pandemic. Finally, we report the rapid (〈1 week) design and testing of instrument-free assays to detect clinically relevant viral single-nucleotide polymorphisms.

    Description: The immune system responds vigorously to microbial infection while permitting lifelong colonization by the microbiome. Mechanisms that facilitate the establishment and stability of the gut microbiota remain poorly described. We found that a regulatory system in the prominent human commensal Bacteroides fragilis modulates its surface architecture to invite binding of immunoglobulin A (IgA) in mice. Specific immune recognition facilitated bacterial adherence to cultured intestinal epithelial cells and intimate association with the gut mucosal surface in vivo. The IgA response was required for B. fragilis (and other commensal species) to occupy a defined mucosal niche that mediates stable colonization of the gut through exclusion of exogenous competitors. Therefore, in addition to its role in pathogen clearance, we propose that IgA responses can be co-opted by the microbiome to engender robust host-microbial symbiosis.

    Description: Many bacterial infections are hard to treat and tend to relapse, possibly due to the presence of antibiotic-tolerant persisters. In vitro, persister cells appear to be dormant. After uptake of Salmonella species by macrophages, nongrowing persisters also occur, but their physiological state is poorly understood. In this work, we show that Salmonella persisters arising during macrophage infection maintain a metabolically active state. Persisters reprogram macrophages by means of effectors secreted by the Salmonella pathogenicity island 2 type 3 secretion system. These effectors dampened proinflammatory innate immune responses and induced anti-inflammatory macrophage polarization. Such reprogramming allowed nongrowing Salmonella cells to survive for extended periods in their host. Persisters undermining host immune defenses might confer an advantage to the pathogen during relapse once antibiotic pressure is relieved.

    Description: Complex interactions between host immunity and the microbiome regulate norovirus infection. However, the mechanism of host immune promotion of enteric virus infection remains obscure. The cellular tropism of noroviruses is also unknown. Recently, we identified CD300lf as a murine norovirus (MNoV) receptor. In this study, we have shown that tuft cells, a rare type of intestinal epithelial cell, express CD300lf and are the target cell for MNoV in the mouse intestine. We found that type 2 cytokines, which induce tuft cell proliferation, promote MNoV infection in vivo. These cytokines can replace the effect of commensal microbiota in promoting virus infection. Our work thus provides insight into how the immune system and microbes can coordinately promote enteric viral infection.

    Description: Innate lymphoid cells (ILCs) are innate counterparts of adaptive T lymphocytes, contributing to host defense, tissue repair, metabolic homeostasis, and inflammatory diseases. ILCs have been considered to be tissue-resident cells, but whether ILCs move between tissue sites during infection has been unclear. We show here that interleukin-25– or helminth-induced inflammatory ILC2s are circulating cells that arise from resting ILC2s residing in intestinal lamina propria. They migrate to diverse tissues based on sphingosine 1-phosphate (S1P)–mediated chemotaxis that promotes lymphatic entry, blood circulation, and accumulation in peripheral sites, including the lung, where they contribute to anti-helminth defense and tissue repair. This ILC2 expansion and migration is a behavioral parallel to the antigen-driven proliferation and migration of adaptive lymphocytes to effector sites and indicates that ILCs complement adaptive immunity by providing both local and distant tissue protection during infection.

    Description: The bacterial type VI secretion system (T6SS) is a nanomachine that delivers toxic effector proteins into target cells, killing them. In mice, we found that the Vibrio cholerae T6SS attacks members of the host commensal microbiota in vivo, facilitating the pathogen’s colonization of the gut. This microbial antagonistic interaction drives measurable changes in the pathogenicity of V. cholerae through enhanced intestinal colonization, expression of bacterial virulence genes, and activation of host innate immune genes. Because ablation of mouse commensals by this enteric pathogen correlated with more severe diarrheal symptoms, we conclude that antagonism toward the gut microbiota could improve the fitness of V. cholerae as a pathogen by elevating its transmission to new susceptible hosts.

    Description: Plasmodium vivax shows a strict host tropism for reticulocytes. We identified transferrin receptor 1 (TfR1) as the receptor for P. vivax reticulocyte-binding protein 2b (PvRBP2b). We determined the structure of the N-terminal domain of PvRBP2b involved in red blood cell binding, elucidating the molecular basis for TfR1 recognition. We validated TfR1 as the biological target of PvRBP2b engagement by means of TfR1 expression knockdown analysis. TfR1 mutant cells deficient in PvRBP2b binding were refractory to invasion of P. vivax but not to invasion of P. falciparum . Using Brazilian and Thai clinical isolates, we show that PvRBP2b monoclonal antibodies that inhibit reticulocyte binding also block P. vivax entry into reticulocytes. These data show that TfR1-PvRBP2b invasion pathway is critical for the recognition of reticulocytes during P. vivax invasion.

    Description: Although humans have cospeciated with their gut-resident microbes, it is difficult to infer features of our ancestral microbiome. Here, we examine the microbiome profile of 350 stool samples collected longitudinally for more than a year from the Hadza hunter-gatherers of Tanzania. The data reveal annual cyclic reconfiguration of the microbiome, in which some taxa become undetectable only to reappear in a subsequent season. Comparison of the Hadza data set with data collected from 18 populations in 16 countries with varying lifestyles reveals that gut community membership corresponds to modernization: Notably, the taxa within the Hadza that are the most seasonally volatile similarly differentiate industrialized and traditional populations. These data indicate that some dynamic lineages of microbes have decreased in prevalence and abundance in modernized populations.

    Description: The human gut microbiota makes key contributions to the metabolism of ingested compounds (xenobiotics), transforming hundreds of dietary components, industrial chemicals, and pharmaceuticals into metabolites with altered activities, toxicities, and lifetimes within the body. The chemistry of gut microbial xenobiotic metabolism is often distinct from that of host enzymes. Despite their important consequences for human biology, the gut microbes, genes, and enzymes involved in xenobiotic metabolism are poorly understood. Linking these microbial transformations to enzymes and elucidating their biological effects is undoubtedly challenging. However, recent studies demonstrate that integrating traditional and emerging technologies can enable progress toward this goal. Ultimately, a molecular understanding of gut microbial xenobiotic metabolism will guide personalized medicine and nutrition, inform toxicology risk assessment, and improve drug discovery and development.

    Description: Proteases of the malaria parasite Plasmodium falciparum have long been investigated as drug targets. The P. falciparum genome encodes 10 aspartic proteases called plasmepsins, which are involved in diverse cellular processes. Most have been studied extensively but the functions of plasmepsins IX and X (PMIX and PMX) were unknown. Here we show that PMIX is essential for erythrocyte invasion, acting on rhoptry secretory organelle biogenesis. In contrast, PMX is essential for both egress and invasion, controlling maturation of the subtilisin-like serine protease SUB1 in exoneme secretory vesicles. We have identified compounds with potent antimalarial activity targeting PMX, including a compound known to have oral efficacy in a mouse model of malaria.

    Description: When bacteria encounter surfaces, they respond with surface colonization and virulence induction. The mechanisms of bacterial mechanosensation and downstream signaling remain poorly understood. Here, we describe a tactile sensing cascade in Caulobacter crescentus in which the flagellar motor acts as sensor. Surface-induced motor interference stimulated the production of the second messenger cyclic diguanylate by the motor-associated diguanylate cyclase DgcB. This led to the allosteric activation of the glycosyltransferase HfsJ to promote rapid synthesis of a polysaccharide adhesin and surface anchoring. Although the membrane-embedded motor unit was essential for surface sensing, mutants that lack external flagellar structures were hypersensitive to mechanical stimuli. Thus, the bacterial flagellar motor acts as a tetherless sensor reminiscent of mechanosensitive channels.

    Description: The high susceptibility of neonates to infections has been assumed to be due to immaturity of the immune system, but the mechanism remains unclear. By colonizing adult germ-free mice with the cecal contents of neonatal and adult mice, we show that the neonatal microbiota is unable to prevent colonization by two bacterial pathogens that cause mortality in neonates. The lack of colonization resistance occurred when Clostridiales were absent in the neonatal microbiota. Administration of Clostridiales, but not Bacteroidales, protected neonatal mice from pathogen infection and abrogated intestinal pathology upon pathogen challenge. Depletion of Clostridiales also abolished colonization resistance in adult mice. The neonatal bacteria enhanced the ability of protective Clostridiales to colonize the gut.

    Description: Acidification of seawater caused by anthropogenic carbon dioxide (CO 2 ) is anticipated to influence the growth of dinitrogen (N 2 )–fixing phytoplankton, which contribute a large fraction of primary production in the tropical and subtropical ocean. We found that growth and N 2 -fixation of the ubiquitous cyanobacterium Trichodesmium decreased under acidified conditions, notwithstanding a beneficial effect of high CO 2 . Acidification resulted in low cytosolic pH and reduced N 2 -fixation rates despite elevated nitrogenase concentrations. Low cytosolic pH required increased proton pumping across the thylakoid membrane and elevated adenosine triphosphate production. These requirements were not satisfied under field or experimental iron-limiting conditions, which greatly amplified the negative effect of acidification.

    Description: A one year study (Oct 1965 to Sept 1966) was conducted on physico-chemical aspects and microbiological factors (total heterotrophic flora and sulfate-reducting flora) of the North Lake basin, Tunid Lake. A close relationship between the relative rates of weather conditions and physicochemical factors is shown to influence the production of reducing bacterial blooms and putrefaction within the lake. Even after drilling kilometers into the ocean floor, scientists have found that microbes persist. Rather than going for depth, then, a new drilling expedition embarking this month off the coast of Japan will search for the high temperature at which microbial life stops in the deep biosphere. Part of the International Ocean Discovery Program, the T-Limit campaign could guide estimates of the abundance and diversity of ocean floor microbes, which play large roles in biogeochemical cycles.     Description: Taxonomy plays a central role in understanding the diversity of life, translating the products of biological exploration and discovery—specimens and observations—into systems of names that capture the relationships between species. Taxonomic names facilitate communication among scientists and the public and provide conceptual handles for complex phylogenetic hypotheses. However, taxonomy can be challenging, particularly for fungi and other microorganisms, which are morphologically simple and extremely diverse (1). Molecular environmental surveys have revealed previously unknown branches of the fungal tree of life (2–5) and illuminated biogeographic patterns across all groups of fungi (6, 7).     Description: An estimated 311 million tons of plastics are produced annually worldwide; 90% of these are derived from petrol. A considerable portion of these plastics is used for packaging (such as drinking bottles), but only ~14% is collected for recycling (1). Most plastics degrade extremely slowly, thus constituting a major environmental hazard (2), especially in the oceans, where microplastics are a matter of major concern (3). One potential solution for this problem is the synthesis of degradable plastics from renewable resources (4). This approach provides hope for the future but does not help to get rid of the plastics already in the environment. On page 1196 of this issue, Yoshida et al.     Description: Americans spend the vast majority of their lives in built environments. Even traditionally outdoor pursuits, such as exercising, are often now performed indoors. Bacteria that colonize these indoor ecosystems are primarily derived from the human microbiome. The modes of human interaction with indoor surfaces and the physical conditions associated with each surface type determine the steady-state ecology of the microbial community. Bacterial assemblages associated with different surfaces in three athletic facilities, including floors, mats, benches, free weights, and elliptical handles, were sampled every other hour (8 am to 6 pm) for 2 days. Surface and equipment type had a stronger influence on bacterial community composition than the facility in which they were housed. Surfaces that were primarily in contact with human skin exhibited highly dynamic bacterial community composition and non-random co-occurrence patterns, suggesting that different host microbiomes—shaped by selective forces—were being deposited on these surfaces through time. However, bacterial assemblages found on the floors and mats changed less over time, and species co-occurrence patterns appeared random, suggesting more neutral community assembly. These longitudinal patterns highlight the dramatic turnover of microbial communities on surfaces in regular contact with human skin. By uncovering these longitudinal patterns, this study promotes a better understanding of microbe-human interactions within the built environment.
