    Beschreibung: The impact of recent changes in climate on the arctic environment and its ecosystems appear to have a dramatic affect on natural populations (National Research Council Committee on the Bering Sea Ecosystem 1996) and pose a serious threat to the continuity of indigenous arctic cultures that are dependent on natural resources for subsistence (Peterson D. L., Johnson 1995). In the northeast Pacific, winter storms have intensified and shifted southward causing fundamental changes in sea surface temperature patterns (Beamish 1993, Francis et al. 1998). Since the mid 1970’s surface waters of the central basin of the Gulf of Alaska (GOA) have warmed and freshened with a consequent increase in stratification and reduced winter entrainment of nutrients (Stabeno et al. 2004). Such physical changes in the structure of the ocean can rapidly affect lower trophic levels and indirectly affect fish and marine mammal populations through impacts on their prey (Benson and Trites 2002). Alaskan natives expect continued and perhaps accelerating changes in resources due to global warming (DFO 2006).and want to develop strategies to cope with their changing environment.

    Beschreibung: Boat wakes in the Atlantic Intracoastal Waterway (AIWW) of North Carolina occur in environments not normally subjected to (wind) wave events, making sections of AIWW potentially vulnerable to extreme wave events generated by boat wakes. The Snow’s Cut area that links the Cape Fear River to the AIWW is an area identified by the Wilmington District of the U.S. Army Corps of Engineers as having significant erosion issues; it was hypothesized that this erosion could be being exacerbated by boat wakes. We compared the boat wakes for six combinations of boat length and speed with the top 5% wind events. We also computed the benthic shear stress associated with boat wakes and whether sediment would move (erode) under those conditions. Finally, we compared the transit time across Snow’s Cut for each speed. We focused on two size classes of V-hulled boats (7 and 16m) representative of AIWW traffic and on three boat speeds (3, 10 and 20 knots). We found that at 10 knots when the boat was plowing and not yet on plane, boat wake height and potential erosion was greatest. Wakes and forecast erosion were slightly mitigated at higher, planing speeds. Vessel speeds greater than 7 knots were forecast to generate wakes and sediment movement zones greatly exceeding that arising from natural wind events. We posit that vessels larger than 7m in length transiting Snow’s Cut (and likely many other fetch-restricted areas of the AIWW) frequently generate wakes of heights that result in sediment movement over large extents of the AIWW nearshore area, substantially in exceedance of natural wind wave events. If the speed, particularly of large V-hulled vessels (here represented by the 16m length class), were reduced to pre-plowing levels (~ 7 knots down from 20), transit times for Snow’s Cut would be increased approximately 10 minutes but based on our simulations would likely substantially reduce the creation of erosion-generating boat wakes. It is likely that boat wakes significantly exceed wind wave background for much of the AIWW and similar analyses may be useful in identifying management options.

    Beschreibung: This report is the second in a series from a project to assess land-based sources of pollution (LBSP) and effects in the St. Thomas East End Reserves (STEER) in St. Thomas, USVI, and is the result of a collaborative effort between NOAA’s National Centers for Coastal Ocean Science, the USVI Department of Planning and Natural Resources, the University of the Virgin Islands, and The Nature Conservancy.Passive water samplers (POCIS) were deployed in the STEER in February 2012. Developed by the US Geological Survey(USGS) as a tool to detect the presence of water solublecontaminants in the environment, POCIS samplers were deployed in the STEER at five locations. In addition to the February 2012 deployment, the results from an earlier POCIS deployment in May 2010 in Turpentine Gut, a perennial freshwater stream which drains to the STEER, are also reported.A total of 26 stormwater contaminants were detected at least once during the February 2012 deployment in the STEER. Detections were high enough to estimate ambient water concentrations for nine contaminants using USGS sampling rate values. From the May 2010 deployment in Turpentine Gut, 31 stormwater contaminants were detected, and ambient water concentrations could be estimated for 17 compounds.Ambient water concentrations were estimated for a numberof contaminants including the detergent/surfactant metabolite 4-tert-octylphenol, phthalate ester plasticizers DEHP and DEP, bromoform, personal care products including menthol, indole, n,n-diethyltoluamide (DEET), along with the animal/plant sterol cholesterol, and the plant sterol beta-sitosterol. Only DEHP appeared to have exceeded a water quality guideline for the protection of aquatic organisms.

    Beschreibung: This report contains a chemical and biological characterization of sediments from the St. Thomas East End Reserves (STEER) in St. Thomas, U.S. Virgin Islands (USVI). The STEER Management Plan (published in 2011) identified chemical contaminants and habitat loss as high or very high threats and called for a characterization of chemical contaminants as well as an assessment of their effects on natural resources. The baseline information contained in this report on chemical contaminants, toxicity and benthic infaunal community composition can be used to assess current conditions, as well as the efficacy of future restoration activities. In this phase of the project, 185 chemical contaminants, including a number of organic (e.g., hydrocarbons and pesticides) and inorganic (e.g., metals) compounds, were analyzed from 24 sites in the STEER. Sediments were also analyzed using a series of toxicity bioassays, including amphipod mortality, sea urchin fertilization impairment, and the cytochrome P450 Human Reporter Gene System (HRGS), along with a characterization of the benthic infaunal community. Higher levels of chemical contaminants were found in Mangrove Lagoon and Benner Bay in the western portion of the study area than in the eastern area. The concentrations of polychlorinated biphenyls (PCBs), DDT (dichlorodiphenyltrichloroethane), chlordane, zinc, copper, lead and mercury were above a NOAA sediment quality guideline at one or more sites, indicating impacts may be present in more sensitive species or life stages in the benthic environment. Copper at one site in Benner Bay, however, was above a NOAA guideline indicating that effects on benthic organisms were likely. The antifoulant boat hull ingredient tributyltin, or TBT, was found at the third highest concentration in the history of NOAA’s National Status and Trends (NS&T) Program, which monitors the Nation’s coastal and estuarine waters for chemical contaminants and bioeffects. Unfortunately, there do not appear to be any established sediment quality guidelines for TBT. Results of the bioassays indicated significant sediment toxicity in Mangrove Lagoon and Benner Bay using multiple tests. The benthic infaunal communities in Mangrove Lagoon and Benner Bay appeared severely diminished.

    Beschreibung: Porphyrin metabolic disruption from exposure to xenobiotic contaminants such as heavy metals, dioxins, and aromatic hydrocarbons can elicit overproduction of porphyrins. Measurement of porphyrin levels, when used in conjunction with other diagnostic assays, can help elucidate an organism’s physiological condition and provide evidence for exposure to certain toxicants. A sensitive microplate fluorometric assay has been optimized for detectingtotal porphyrin levels in detergent solubilized protein extracts from symbiotic, dinoflagellate containing cnidarian tissues. The denaturing buffer used in this modified assay contains a number of potentially interfering components (e.g., sodium dodecyl sulfate (SDS), dithiothreitol (DTT), protease inhibitors, and chlorophyll from the symbiotic zooxanthellae), which required examination and validation. Examination of buffer components were validated for use in this porphyrin assay; while the use of a specific spectrofluorometric filter (excitation 400 ± 15 nm; emission 600 ± 20 nm) minimized chlorophyll interference. The detection limit for this assay is 10 fmol of total porphyrin per μg of total soluble protein and linearity is maintained up to 5000 fmol. The ability to measure total porphyrins in a SDS protein extract now allows a single extract to be used in multiple assays. This is an advantage over classical methods, particularly when tissue samples are limiting, as is often the case with coral due to availability and collection permit restrictions.

    Beschreibung: The mucus surface layer of corals plays a number of integral roles in their overall health and fitness. This mucopolysaccharide coating serves as vehicle to capture food, a protective barrier against physical invasions and trauma, and serves as a medium to host a community of microorganisms distinct from the surrounding seawater. In healthy corals the associated microbial communities are known to provide antibiotics that contribute to the coral’s innate immunity and function metabolic activities such as biogeochemical cycling.Culture-dependent (Ducklow and Mitchell, 1979; Ritchie, 2006) and culture-independent methods (Rohwer, et al., 2001; Rohwer et al., 2002; Sekar et al., 2006; Hansson et al., 2009; Kellogg et al., 2009) have shown that coral mucus-associated microbial communities can change with changes in the environment and health condition of the coral. These changes may suggest that changes in the microbial associates not only reflect health status but also may assist corals in acclimating to changing environmental conditions. With the increasing availability of molecular biology tools, culture-independent methods are being used more frequently for evaluating the health of the animal host. Although culture-independent methods are able to provide more in-depth insights into the constituents of the coral surface mucus layer’s microbial community, their reliability and reproducibility rely on the initial sample collection maintaining sample integrity. In general, a sample of mucus is collected from a coral colony, either by sterile syringe or swab method (Woodley, et al., 2008), and immediately placed in a cryovial. In the case of a syringe sample, the mucus is decanted into the cryovial and the sealed tube is immediately flash-frozen in a liquid nitrogen vapor shipper (a.k.a., dry shipper). Swabs with mucus are placed in a cryovial, and the end of the swab is broken off before sealing and placing the vial in the dry shipper. The samples are then sent to a laboratory for analysis. After the initial collection and preservation of the sample, the duration of the sample voyage to a recipient laboratory is often another critical part of the sampling process, as unanticipated delays may exceed the length of time a dry shipper can remain cold, or mishandling of the shipper can cause it to exhaust prematurely. In remote areas, service by international shipping companies may be non-existent, which requires the use of an alternative preservation medium. Other methods for preserving environmental samples for microbial DNA analysis include drying on various matrices (DNA cards, swabs), or placing samples in liquid preservatives (e.g., chloroform/phenol/isoamyl alcohol, TRIzol reagent, ethanol). These methodologies eliminate the need for cold storage, however, they add expense and permitting requirements for hazardous liquid components, and the retrieval of intact microbial DNA often can be inconsistent (Dawson, et al., 1998; Rissanen et al., 2010).A method to preserve coral mucus samples without cold storage or use of hazardous solvents, while maintaining microbial DNA integrity, would be an invaluable tool for coral biologists, especially those in remote areas. Saline-saturated dimethylsulfoxide-ethylenediaminetetraacetic acid (20% DMSO-0.25M EDTA, pH 8.0), or SSDE, is a solution that has been reported to be a means of storing tissue of marine invertebrates at ambient temperatures without significant loss of nucleic acid integrity (Dawson et al., 1998, Concepcion et al., 2007). While this methodology would be a facile and inexpensive way to transport coral tissue samples, it is unclear whether the coral microbiota DNA would be adversely affected by this storage medium either by degradation of the DNA, or a bias in the DNA recovered during the extraction process created by variations in extraction efficiencies among the various community members. Tests to determine the efficacy of SSDE as an ambient temperature storage medium for coral mucus samples are presented here.

    Beschreibung: Remotely operated vehicle (ROV) surveys were conducted from NOAA’s state-of-the-art Fisheries Survey Vessel (FSV) Bell M. Shimada during a six-day transit November 1-5, 2010 between San Diego, CA and Seattle, WA. The objective of this survey was to locate and characterize deep-sea coral and sponge ecosystems at several recommended sites insupport of NOAA’s Coral Reef Conservation Program. Deep-sea corals and sponges were photographed and collected whenever possible using the Southwest Fisheries Science Center’s (SWFSC) Phantom ROV ‘Sebastes’ (Fig. 1).The surveyed sites were recommended by National Marine Sanctuary (NMS) scientists at Monterey Bay NMS, Gulf of the Farallones NMS, and Olympic Coast NMS (Fig. 2). The specific sites were: Sur Canyon, The Football, Coquille Bank, and Olympic Coast NMS. During each dive, the ROV collected digital still images, video, navigation, and along-track conductivity-temperature-depth (CTD), and optode data. Video and high-resolution photographs were used to quantify abundance of corals, sponges, and associated fishes and invertebrates to the lowest practicable taxonomic level, and also to classify the seabed by substrate type. A reference laser system was used to quantify area searched and estimate the density of benthic fauna.

    Beschreibung: We have recently exchanged and integrated into a single database tag detections for conch, teleost and elasmobranch fish from four separately maintained arrays in the U.S. Virgin Islands including the NMFS queen conch array (St. John nearshore), NOAA’s Biogeography Branch array (St. John nearshore & midshelf reef); UVI shelf edge arrays (Marine Conservation District, Grammanik & other shelf edge); NOAA NMFS Apex Predator array COASTSPAN (St. John nearshore). The integrated database has over 7.5 million hits. Data is shared only with consent of partners and full acknowledgements. Thus, the summary of integrated data here uses data from NOAA and UVI arrays under a cooperative agreement.The benefits of combining and sharing data have included increasing the total area of detection resulting in an understanding of broader scale connectivity than would have been possible with a single array. Partnering has also been cost-effectiveness through sharing of field work, staff time and equipment and exchanges of knowledge and experience across the network. Use of multiple arrays has also helped in optimizing the design of arrays when additional receivers are deployed. The combined arrays have made the USVI network one of the most extensive acoustic arrays in the world with a total of 150+ receivers available, although not necessarily all deployed at all times. Currently, two UVI graduate student projects are using acoustic array data.

    Beschreibung: This report presents an initial characterization of chemical contamination in coral tissues (Porites astreoides) from southwest Puerto Rico. It is the second technical report from a project to characterize chemical contaminants and assess linkages between contamination and coral condition. The first report quantified chemical contaminants in sediments from southwest Puerto Rico. This document summarizes the analysis of nearly 150 chemical contaminants in coral tissues. Although only eight coral samples were collected, some observations can be made on the correlations between observed tissue and sediment contaminant concentrations. The concentrations of polycyclic aromatic hydrocarbons (PAHs), typically associated with petroleum spills and the combustion of fossil fuels, and polychlorinated biphenyls (PCBs) in the coral tissues were comparable to concentrations found in adjacent sediments. However, the concentration of a chemical contaminant (e.g., PAHs) in the coral tissues at a particular site was not a good predictor of what was in the adjacent sediments. In addition, the types of PAHs found in the coral tissues were somewhat different (higher ratios of alkylated PAHs) than in sediments. The levels of PCBs and DDT in coral tissues appeared higher just outside of Guanica Bay, and there was evidence of a downstream concentration gradient for these two contaminant classes. The trace elements copper, zinc and nickel were frequently detected in coral tissues, and the concentration in the corals was usually comparable to that found in adjacent sediments. Chromium was an exception in that it was not detected in any of the coral tissues analyzed. Additional work is needed to assess how spatial patterns in chemical contamination affect coral condition, abundance and distribution.

    Beschreibung: In May 2006, the NOAA National Ocean Service (NOS), in conjunction with the EPA National Health and Environmental Effects Laboratory (NHEERL), conducted an assessment of the status of ecological condition of soft-bottom habitat and overlying waters throughout the mid-Atlantic Bight (MAB) portion of the eastern U.S. continental shelf. The study area encompassed the region from Cape Cod, MA and Nantucket Shoals in the northeast to Cape Hatteras in the south, and was defined using a one nautical mile buffer of the shoreline extended seaward to the shelf break (~100-m depth contour). A total of 50 stations were targeted for sampling using standard methods and indicators applied in prior NOAA coastal studies and EPA’s Environmental Monitoring and Assessment Program (EMAP) and National Coastal Assessment (NCA). A key feature adopted from these studies was the incorporation of a random probabilistic sampling design. Such a design provides a basis for making unbiased statistical estimates of the spatial extent of ecological condition relative to various measured indicators and corresponding thresholds of concern. Indicators included multiple measures of water quality, sediment quality, and biological condition (benthic fauna). Through coordination with the NOAA Fisheries Service/Northeast Fisheries Science Center (NFS/NEFSC), samples of summer flounder (Paralichthys dentatus) also were obtained from 30 winter 2007 bottom-trawl survey stations in overlapping portions of the study area and used for analysis of chemical-contaminant body burdens.

    Beschreibung: Models that help predict fecal coliform bacteria (FCB) levels in environmental waters can be important tools for resource managers. In this study, we used animal activity along with antibiotic resistance analysis (ARA), land cover, and other variables to build models that predict bacteria levels in coastal ponds that discharge into an estuary. Photographic wildlife monitoring was used to estimate terrestrial and aquatic wildlife activity prior to sampling. Increased duck activity was an important predictor of increased FCB in coastal ponds. Terrestrial animals like deer and raccoon, although abundant, were not significant in our model. Various land cover types, rainfall, tide, solar irradiation, air temperature, and season parameters, in combination with duck activity, were significant predictors of increased FCB. It appears that tidal ponds allow for settling of bacteria under most conditions. We propose that these models can be used to test different development styles and wildlife management techniques to reduce bacterial loading into downstream shellfish harvesting and contact recreation areas.

    Beschreibung: Nonindigenous species (NIS) are a major threat to marine ecosystems, with possible dramatic effects on biodiversity, biological productivity, habitat structure and fisheries. The Papahānaumokuākea Marine National Monument (PMNM) has taken active steps to mitigate the threats of NIS in Northwestern Hawaiian Islands (NWHI). Of particular concern are the 13 NIS already detected in NWHI and two invasive species found among the main Hawaiian Islands, snowflake coral (Carijoa riseii) and a red alga (Hypnea musciformis).Much of the information regarding NIS in NWHI has been collected or informed by surveys using conventional SCUBA or fishing gear. These technologies have significant drawbacks. SCUBA is generally constrained to depths shallower than 40 m and several NIS of concern have been detected well below this limit (e.g., L. kasmira – 256 m) and fishing gear is highly selective. Consequently, not all habitats or species can be properly represented.Effective management of NIS requires knowledge of their spatial distribution and abundance over their entire range. Surveys which provide this requisite information can be expensive, especially in the marine environment and even more so in deepwater. Technologies which minimize costs, increase the probability of detection and are capable of satisfying multiple objectives simultaneously are desired.This report examines survey technologies, with a focus on towed camera systems (TCSs), and modeling techniques which can increase NIS detection and sampling efficiency in deepwater habitats of NWHI; thus filling a critical data gap in present datasets. A pilot study conducted in 2008 at French Frigate Shoals and Brooks Banks was used to investigate the application of TCSs for surveying NIS in habitats deeper than 40 m. Cost and data quality were assessed. Over 100 hours of video was collected, in which 124 sightings of NIS were made among benthic habitats from 20 to 250 m. Most sightings were of a single cosmopolitan species, Lutjanus kasmira, but Cephalopholis argus, and Lutjanus fulvus, were also detected.The data expand the spatial distributions of observed NIS into deepwater habitats, identify algal plain as an important habitat and complement existing data collected using SCUBA and fishing gear. The technology’s principal drawback was its inability to identify organisms of particular concern, such as Carijoa riseii and Hypnea musciformis due to inadequate camera resolution and inability to thoroughly inspect sites. To solve this issue we recommend incorporating high-resolution cameras into TCSs, or using alternative technologies, such as technical SCUBA diving or remotely operated vehicles, in place of TCSs. We compared several different survey technologies by cost and their ability to detect NIS and these results are summarized in Table 3.

    Beschreibung: This report presents the results of a two-year investigation and summary of oceanographic satellite data obtained from multiple operational data providers and sources, spanning years of operational data collection. Long-term summaries of Sea Surface Temperature (SST) and SST fronts, Sea Surface Height Anomalies (SSHA), surface currents, ocean color chlorophyll and turbidity, and winds are provided.Merged satellite oceanographic data revealed information on: (1) seasonal cycles and timing of transition periods; (2) linkages between seasonal effects (warming and cooling), upwelling processes and transport; and (3) nutrient/sediment sources, sinks, and physical limiting factors controlling surface response for Olympic Coast marine environments. These data and information can be used for building relevant hind cast models, ecological forecasts, and regional environmental indices (e.g. upwelling, climate, “hot spot”) on biological distribution and/or response in the PNW.

This edition updates the Histological Techniques for Marine Bivalve Mollusks manual by Howard and Smith (1983) with additional chapters on molluscan and crustacean techniques. The new edition is intended to serve as a guide for histological processing of shellfish, principally bivalve mollusks and crustaceans. Basically, the techniques included are applicable for histopathological preparation of all marine animals, recognizing however that initial necropsy is unique to each species. Photographs and illustrations are provided for instruction on necropsy of different species to simplify the processing of tissues. Several of the procedures described are adaptations developed by the COL staff. They represent techniques based on principles establishedfor the histopathologic study of mammalian and other vertebrate tissues, but modified for marine and aquatic invertebrates. Although the manual attempts to provide adequate information on techniques, it is also intended to serve as a useful reference source to those interested in the pathology of marine animals. General references and recommended reading listed in the back of the manual will provide histological information on species not addressed in the text.

    Beschreibung: Hurricanes can cause extensive damage to the coastline and coastal communities due to wind-generated waves and storm surge. While extensive modeling efforts have been conducted regarding storm surge, there is far less information about the effects of waves on these communities and ecosystems as storms make landfall. This report describes a preliminary use of NCCOS’ WEMo (Wave Exposure Model; Fonseca and Malhotra 2010) to compute the wind wave exposure within an area of approximately 25 miles radius from Beaufort, North Carolina for estuarine waters encompassing Bogue Sound, Back Sound and Core Sound during three hurricane landfall scenarios. The wind wave heights and energy of a site was a computation based on wind speed, direction, fetch and local bathymetry. We used our local area (Beaufort, North Carolina) as a test bed for this product because it is frequently impacted by hurricanes and we had confidence in the bathymetry data. Our test bed conditions were based on two recent Hurricanes that strongly affected this area. First, we used hurricane Isabel which made landfall near Beaufort in September 2003. Two hurricane simulations were run first by passing hurricane Isabel along its actual path (east of Beaufort) and second by passing the same storm to the west of Beaufort to show the potential effect of the reversed wind field. We then simulated impacts by a hurricane (Ophelia) with a different landfall track, which occurred in September of 2005. The simulations produced a geographic description of wave heights revealing the changing wind and wave exposure of the region as a consequence of landfall location and storm intensity. This highly conservative simulation (water levels were that of low tide) revealed that many inhabited and developed shorelines would receive wind waves for prolonged periods of time at heights far above that found during even the top few percent of non-hurricane events. The simulations also provided a sense for how rapidly conditions could transition from moderate to highly threatening; wave heights were shown to far exceed normal conditions often long before the main body of the storm arrived and importantly, at many locations that could impede and endanger late-fleeing vessels seeking safe harbor. When joined with other factors, such as storm surge and event duration, we anticipate that the WEMo forecasting tool will have significant use by local emergency agencies and the public to anticipate the relative exposure of their property arising as a function of storm location and may also be used by resource managers to examine the effects of storms in a quantitative fashion on local living marine resources.

    Beschreibung: To obtain more information on the distribution of dinoflagellate cysts in Thai and Malaysian waters, the surface sediment samples of 48 stations in the Gulf of Thailand and the east coast of Peninsular Malaysia were collected by M.V. SEAFDEC during the research cruise in September 1995 and repeated again in April 1996. Cysts of 20 species belonging to Goniolacoid, Tuberculodinioid and Peridinioid were found in the surface sediments collected from both cruises. Spiniferites spp. (=Gonyaulax spp.) were the dominant cyst in Thai and Malaysian waters. No cysts of harmful species were observed during this study.

    Beschreibung: Due to gross over-exploitation and a paucity of adequate information on fishery oceanographic, environmental and biological conditions that sustain the fisheries of the South China Seas region, the fisheries have become greatly impoverished. The deficiency in scientific intelligence has also circumscribed all attempts at substantive and tangible planning or management of fisheries throughout the region. The NAGA Oceanographic Expedition of 1959-1961, organized jointly by the United States of America, The Kingdom of Thailand and the erstwhile Republic of Vietnam, achieved pioneering oceanographic work in the Gulf of Thailand and the South China Seas. This invaluable scientific data acquisition was not pursued for a number of reasons, and thus, a holistic and dependable profile of oceanographic conditions and their seasonal variations and patterns failed to develop. Perceiving the vital importance and the deficiency of fundamental information and data for fisheries planning and management, the SEAFDEC Training Department (TD) and the Marine Fisheries Resources Development and Management Department (MFRDMD), jointly launched an inter-Department Collaborative Research program in 1995, to evaluate the fisheries resources of the South china Sea as a basal objective in the development of sustainable fisheries.

    Beschreibung: Dissolved oxygen and carbonate system in seawater in the Gulf of Thailand and the east coast of Peninsular Malaysian September 1995 and April-May 1996 were determined. It was found that surface water was well in equilibrium with the atmosphere. The sub-pycnocline water in the Gulf had the chemistry that was distinctly different from the mixed layer as well as from sub-pycnocline water in the South China Sea near the mouth of the Gulf, even with the same depth. There were some evidences that intermediate water in the South China Sea might flow into the Gulf along the central axis and the coast of Vietnam and Cambodia, and exited the Gulf along the Thai-Malay Peninsular coast. The chemistry of deep water in the South China Sea off the coast of Western Malaysia varied its chemistry by a great deal among seasons which might be due to the prevailing monsoon. Seawater in the Gulf of Thailand and South China Sea was supersaturated with respected to the mineral calcite.

    Beschreibung: Investigations on horizontal and vertical distribution in levels of total organic matter contents (TOM), acid volatile sulfides contents (AVS), and water contents (WC) of bottom sediments from the eastern and western parts of the Gulf of Thailand and the eastern part of the Peninsular Malaysia have been carried out during 5-28 September 1995 and 24 April to 17 May 1996 by M.V. SEAFDEC. The overall results indicated comparatively low amount of organic matters and sulfides deposited in the sediments. Considering on the vertical profiles, coupled efforts of low rate of sedimentation of the organic matters and high rate of their decomposition should play an important role providing fast diagenesis of their organic substances. Nevertheless, the particulate matters which had settled onto the sea bed and formed the sediments can be remarkably observed to accumulate in two major zones in the Gulf of Thailand; one in the central part of the upper gulf (around Station 7) and another one in the western part of the gulf, near Samui Island (around Station 23). Such an accumulation pattern was considered to be directly controlled by the bottom topography and current effort. The accumulation of organic materials there also implied the mode of biological fishery resources. High abundant of organisms in the benthic community should be observed. Moreover, according to biogeochemical interaction between the sediment-water interface, phytoplankton production in the overlying water column should be enhanced and, consequently, a congregation of organisms in the upper trophic levels especially those of fish species were accordingly expected. Future assessment for development of the fishery resources in the Gulf of Thailand and the eastern part of Peninsular Malaysia has been discussed.

    Beschreibung: Surface sediment (0-2cm) from 23 stations in the Gulf of Thailand and the South China Sea were analysed for Polynuclear Aromatic Hydrocarbon (PAH), and Total Aliphatic Hydrocarbon (TAH). PAH was found to be in the range between 0.7047 mmg/g dry wt. (Stn 70) to 26.6066 mmg/g dry wt. (Stn 52) to 25.5314 mmg/g dry wt. (Stn 41). Long chain aliphatic hydrocarbon (n〉20) were found to be dominant species in the most of the sample.

    Beschreibung: A study on the macrobenthos profile was conducted using the research vessel MV SEAFDEC in almost all parts of the Gulf of Thailand and the East Coast of Peninsular Malaysia. A total of 44 stations were located within the Gulf of Thailand and 37 within that of East Coast of Peninsular Malaysia. Two cruises were carried out during the pre-and post-north-east monsoon. Macrobenthos showed greater density in Malaysian waters during the pre-monsoon period with 2500 individuals (at an average 67.6 individuals/m2) compared to the Gulf of Thailand which showed 860 individuals (average 19.5 individuals/m2). However, sampling after the monsoon has indicated quite the reverse, with 2680 individuals (60.9 individuals/m2) found in the Gulf of Thailand compared to 620 individuals (16.8 individuals/m2) in the East Coast of Peninsular Malaysia. All samples from both cruises were dominated by polychaete worms, followed by crustacea. Other groups such as echinoderms, molluscs, nemertians and sipunculids were also observed in lesser quantities. In terms of diversity, the Gulf of Thailand showed less families/taxa before the monsoon (with 20 families) than after the monsoon (with 35 families). The reverse holds true for the east coast of Peninsular Malaysia when 33 families were uncovered before the monsoon compared to 26 families after the monsoon. Among the dominant families/taxa were the polychaetes Cirratulidae, Orbiniidae, Eunicidae and Maldanidae; caridean shrimps and ophiuroids (brittle star).

    Beschreibung: The ecology of macrobenthic fauna in the Gulf of Thailand and the east coast of Peninsular Malaysia was studied for two periods of time at pre NE monsoon (4 Sep.- 4 Oct. 1995) and post NE monsoon (23 Apr. -23 May, 1996). It was found that the overall abundance of macrobenthic fauna presented the highest density at station 52 (920 ind. m-2). Polychaete was the dominant group in the benthic communities. The result of the survey of the ecology of benthic fauna shows that the fauna density increases with a decreasing water depth. Polychaete, Crustacea and Echinoderm groups displayed a marked change in density with the during period of the monsoon and the diversity index showed different patterns during the pre and post NE monsoon periods.

    Beschreibung: Net circulation in the three layers in the Gulf of Thailand 0-10 m, 10-40 m and 〉40 m were simulated by a hydrological model using tri-monthly average of observed temperature, salinity, depth and wind. Prevailing monsoon was an important factor controlling current speed and direction of water above the pycnocline (0-40 m). The water in the upper 10 m flew from the South China Sea during the Northeast Monsoon and opposite during the Southwest Monsoon. The water in the near surface layer in all simulations was replenished mainly by the opposite flow in the mid-depth layer and only slightly from the deep, nutrient enriched, water below 40 m. The true circulation gyre could not be seen in our simulations but different degrees of eddies and meanders were evident in almost all runs. These features could play very important roles in the distribution and dispersion of dissolved, particulate and biological species, including pollution and larvae, and deserved more in depth studies in the future.

    Beschreibung: Dissolved cadmium, copper, iron, lead and nickel in seawater at different depths were analyzed using the cobalt-APDC coprecipitation technique. The concentrations found were low and within the range found in natural seawater elsewhere. Terrestrial sources, especially near the head of the Gulf of Thailand and the Nakorn Sri Thammarat-Songkhla area on the Thai-Malay Peninsular, were clearly observed especially during the high runoff season. External input and horizontal dispersion dominated over internal recycling and removal in controlling concentration and distribution of iron and copper but it was the opposite for cadmium, nickel and lead where biological removal near surface and bottom regeneration might explain the nutrient type vertical profiles of these elements.

    Beschreibung: Joint collaborative research surveys in the Gulf of Thailand and the South China Sea around the east coast of Peninsular Malaysia during the pre northeast monsoon (4 September - 4 October, 1995) and the post northeast monsoon (24 April - 17 May, 1996) periods were carried out on board the MV SEAFDEC. The microplankton from the sampling stations consisted of more than 205 taxa consisting predominantly of blue green algae (2 species), diatoms (〉 120 species), dinoflagellates (〉 80 species) and microzooplankton (〉 30 groups). The dominant diatom species comprised of Chaetoceros lorenzianum, C. coastatum, Thalassionema frauenfeldii, Skeletonema costatum, Pleurosigma elongatum, Bacteriastrum comosun, Bacillaria paxillifera, Coscinodiscus jonesianus and Rhizosolenia calcar-avis. The genera Chaetoceros, Rhizosolenia, Coscinodiscus, Bacteriastrum and Ceratium were found to contain a wide range of species. Skeletonema bloom (1.12 x 106/m3; 47% of the total cell count) occurred around the Johore waters of the South China Sea. Dinoflagellate was also present during the premonsoon period, especially in offshore waters of the Gulf of Thailand and Terengganu nearshore waters of the South China Sea. The microzooplankton consisted of more than 30 species dominated by copepod nauplii while the foraminifera consisted mainly of the Globigerina species. The diversity index (H) and evenness index (J) values were usually high at stations near to the coast.

    Beschreibung: Current and circulation patterns for the area where water depth exceeded 500 m were calculated from geostrophic balance. Divergence and convergence inferred from horizontal circulation matched quite well with the observed vertical migration of the pycnocline, i.e. an indication of upwelling and downwelling. The spatial circulation pattern for July-August 1996 was quite different from that for May 1997, despite a generally similar prevailing wind. Eddies and meanders were the main features causing the difference. Interpretation of chemical and biological data of the area should take into consideration these local and sporadic physical phenomena.

    Beschreibung: Surficial investigation of bottom sediments was conducted within the waters off the coast of Sabah, Sarawak and Brunei Darussalam. Two sampling of bottom sediments were conducted, one before (September 1996) and one after (April 1997) the Northeast monsoon period, which normally lasts from November to February annually. During the pre-monsoon cruise, fifty-one samples were collected while 52 samples were collected during the post-monsoon exercise. The collected samples were analysed for their sedimentological characteristics of mean, sorting, skewness and kurtosis. Analyses revealed that the post-monsoon sediments are finer, better sorted in arrangement, more symmetrical and less peaked than the pre-monsoon sediments. Deeper water sediment shows the same characteristics as described above when compared to shallow water sediments. In general, the near-shore sediments are coarsest, more poorly sorted, more positively skewed and most peaked in characteristics when compared to the mid-shore and off-shore sediments.

    Beschreibung: Depth integrated biomass of phytoplankton in the southern part of the South China Sea off Sarawak, Brunei Darussalam and Sabah in July 1996 and May 1997 was represented by in situ fluorescence. The total biomass in the study area was not much different between the 2 surveys. However, the spatial distribution of biomass clearly showed a unique pattern for each cruise. In overall, the local biomass per unit area did not correlate strongly with surface mixed layer thickness and sea surface temperature, two indicators of upwelling used in this study. Yet, anomalously high biomass of phytoplankton found in the vicinity of Stations 37 and 38 for both survey periods could be partially related by upwelling nearby.

    Beschreibung: The collaborative research on species composition and diversity of fishes in the Sabah and Sarawak waters was carried out by using otter-board trawling, through K.K. Manchong, including taxonomic survey for commercial coastal fishes landed in the markets of Sarikei, Bintulu, Miri, Labuan and Kota Kinabalu. Totally 518 species from 24 orders and 108 families were obtained. Hundred and three economic species were obtained from trawling survey and 106 species from the markets. The station point at St. 33 and 48 is the highest species richness, 69 and 70 species found. The highest CPUE were obtained at St. 44 and 48 (196 and 144 kg). Demersal species form main composition of the catches with the 9 dominant economic species. This trawling survey obtained few amount of 37 pelagic species. This survey also found the third record of Hapalogenys analis and Pomadasys auritus from the Southeast Asian waters.

    Beschreibung: Study on nutrient diagenesis and physico-chemical characteristics of bottom sediments of the Sabah, Sarawak and Brunei Darussalam waters had been carried out under the ongoing SEAFDEC Collaborative Research Project. The results indicated that organically enriched offshore sediments consisted high levels of pore water nitrate and phosphate concentrations. For the whole study area, the levels of nitrate and phosphate concentrations in pore water were in the ranges of 0.05 to 77.12 µg at NO3--N/L and 0.07 to 13.13 µg at PO43--P/L, respectively. Upward diffusive fluxes of pore water nitrate widely changed in stations. At the nearshore area, the fluxes of pore water nitrate had an average of 26.5 mg at NO3--N/m2/d and were about one order of magnitude higher than those of phopsphate. However, phosphate upward fluxes were apparently high at deep areas off Sabah. Pore water ammonium concentrations were commonly very low but tended to be more accumulated at nearshore organically enriched areas. The ammonium concentrations for the whole study area ranged from non-detected level to 81.76 µg at N/L. The nearshore stations showed very high upward fluxes of ammonium, which were nearly 10 times higher than those of nitrate and phosphate. Sedimentary organic levels were comparatively high in two distinct regions; (I) a shallow nearshore region of Sarawak, and (II) a deep offshore region of Sabah and Brunei Darussalam. The sources of organic materials settled in Regions (I) and (II) were suggested to be derived from different origins. The Northeast monsoon can somewhat enhance organic accumulation in the nearshore region. Overall our results obtained from this study had been used to characterize the bottom sediments into three distinct regions and discussed for further fishery resource development and management.

    Beschreibung: The trace metals composition of surface sediment of the South China Sea off Sarawak, Sabah and Brunei were measured. Total metal concentrations in the 63 µm fraction are reported in this study. For the pre-monsoon cruise, the metal concentrations ranged between 1.01 – 13.0 µgg-1 Pb, 8.28 – 99.8 µgg-1 Cu, 27.8 – 137.0 µgg-1 Zn, 10.1 – 75.7 µgg-1 Cr, 175 – 1166 µgg-1 Mn, 0.83 – 4.57% and Fe 0.16 – 2.25%. The range of metal concentrations measured in the post-monsoon cruise varied between 1.63 – 18.9 µgg-1 Pb, 7.52 – 38.0 µgg-1 Cu , 14.4 – 105 µgg-1 Zn, 19.6 – 87.6 µgg-1 Cr, 157– 1890 µgg-1 Mn, 1.37 – 9.83 % Al and 0.51 – 4.47 % Fe. The distribution of metals in the sediment showed different patterns between the pre-monsoon and the post-monsoon periods. The Rajang River seems to be one of the major factors affecting the distribution of metals in the seabed off Sarawak.

    Beschreibung: The distribution of ortho-phosphate in the South China Sea off Sarawak, Sabah and Brunei Darussalam waters was studied in the SEAFDEC Interdepartmental Collaborative Research Survey: Area II. The samples were collected by M.V. SEAFDEC on 8 July to 3 August 1996 (pre monsoon period) and 1 to 24 May 1997 (post monsoon period). Seventy-nine stations were established in this study. The average concentration of ortho-phosphate of the pre monsoon period at 0-1 meter, 10 meter, 20 meter, 50 meter, 100 meter and 200 meter, 500 meter, 1000 meter and 1500 meter depth of the third survey cruise were 0.14 μM, 0.09 μM, 0.10 μM, 0.09 μM, 0.50 μM, 0.90 μM, 1.94 μM, 2.59 μM and 3.10 μM respectively. The average concentration of ortho-phosphate of the post monsoon period at 0-1 meter, 10 meter, 20 meter, 50 meter, 100 meter, 200 meter, 500 meter, 1000 meter and 1500 meter depth were 0.24μM, 0.28 μM, 0.20 μM, 0.25 μM, 1.15 μM and 2.27 μM, 4.13 μM, 5.19 μM and 5.41 μM respectively. The ortho-phosphate levels were low in the surface water and increase with depth. The results indicated that the deep water of the study area is very rich in phosphate.

    Beschreibung: The studies were carried out between 9th July and 3rd August 1996 (3rd cruise) and 30th April and 30th May, 1997 (4th cruise) in the Exclusive Economic Zone of Sarawak and the western part of Sabah. The species distribution, abundance, composition and length-weight relationships of some commercially important fish were investigated and compared for both cruises. The results indicate that the overall catch rate ranged from 3.5 to 194 kg/hr and averaged at 55.9 kg/hr during the 3rd cruise. For the 4th cruise, it ranged from 10.9 to 90.5 kg/hr and averaged at 50.2 kg/hr. During the 3rd cruise, 46.9% of the catch were dominated by demersal fish followed by 41.6% trash fish, 7.8% pelagic fish and 3.1% cephalopod. Priacanthidae was the most dominant family, which made up of 14.1% of the catch followed by Nemipteridae (10.8%), Carangidae (5.0%), Lutjanidae (3.7%) and Mullidae (2.1%). The ten most dominant species found during the 3rd cruise were 1. Priacanthus macracanthus (13.2%), 2. Nemipterus bathybius (3.3%), 3. Abalistes stellaris (2.8%), 4. Arius spp.(2.5%), 5. N. nematophorus (2.2%), 6. Gymnocranius griseus (1.9%), 7. N. marginatus (1.7%), 8. Sepia spp. (1.7%), 9. Decapterus spp. (1.6%) and 10. Carcharhinus spp (1.3%). During the 4th cruise, the family Nemipteridae (12.7%) formed the most dominant fish family followed by Carangidae (8.7%), Mullidae (7.1%), Lutjanidae (4.9%) and Priacanthidae (2.2%). The ten most dominant species were: 1. Loligo spp. (5.7%), 2. Nemipterus bathybius (4.2%), 3. Abalistes stellaris (4.0%), 4. Upeneus moluccensi (3.8%), 5. Nemipterus nemurus (3.8%), 6. Gymnocranius griseus (3.2%), 7. Carangoides malabaricus (3.2%), 8. Plectorhynchus pictus (3.1%), 9. Upeneus bensasi (2.4%) and 10. Arius spp. (1.8%). The morphometric study shows that the population of fish are normally distributed.

    Beschreibung: Acoustic resource surveys were conducted by M/V SEAFDEC off Sarawak, Brunei and the east coast of Sabah from July 10 to August 2, 1996 for pre-NE monsoon season and from May 1 to May 24, 1997 for post-NE monsoon season, using the scientific echo sounder FQ-70, developed by Furuno Electric Co. Japan. Collected raw values of backscattering strength (SV) from the 200 kHz transducer were carefully corrected and filtered to eliminate the influence of plankton. These corrected SV values were divided into pelagic and demersal fish, and were used to estimate the biomass of pelagic and demersal multi-species in the limited coastal waters off Sarawak. Decapterus macrosoma for pelagic fish and Priacanthus macracanthus for demersal fish were selected as representative species, based on the fisheries statistics, landing place survey, and research vessel survey in order to estimate biomass. The standard length (SL) and weight of these representative species were obtained from research vessel survey and supported by previous literatures. Target strength (TS) of these representative species were calculated using formula TS = 20 log(SL) - 66. The distribution of the SV values for pelagic fish showed distinct difference between pre and post Northeast (NE) monsoon seasons along the coastal waters. Greater concentrations of SVs were observed from depth 100 and 200m on the continental shelf along the survey area for both the seasons. The estimated biomass of multi-species fish off coastal Sarawak waters for the pre and post NE monsoon seasons was 120,000 tonnes (100,000 tonnes of pelagic fish and 2x105 tonnes of demersal fish) and 470,000 tonnes (360,000 tonnes of pelagic fish and 110,000 tonnes of demersal fish), respectively. Estimated Maximum Sustainable Yield (MSY) was 83,000 tonnes for pelagic fish and 31,000 tonnes for demersal fish when using Cadima’s model.

    Beschreibung: This study provides new information on the physical characteristics of water masses in Sabah and Sarawak waters. The aim was to determine the effect of Southwest (SW) monsoon on the variability of water masses, in Sabah and Sarawak waters. Physical characteristics data were obtained using an instrument called “Integrated Conductivity Temperature Depth” (iCTD), during the third (July 1996) and fourth (May 1997) cruises of the MV SEAFDEC research vessel, conducted during the SW monsoon season. Vertical distributions and profiles of temperature, salinity and density were analyzed and their variations between the two cruises compared. It is concluded that there were no great variations of temperature, salinity and density values in the study area, during both cruises. This is because both cruises were conducted during the SW monsoon season. However, variations of temperature, salinity and density values were observed between shallow and deep waters, as well as coastal and offshore waters. Based on their vertical distributions and profiles obtained during the two cruises, water properties in shallow waters were found to vary slightly from the deeper ones. As a result, in the southern tip of the South China Sea, where the water was shallow, its properties here differed a little from the rest of the study area. This was due to the pronounced mixing effect of surface waves in shallow waters. At the same time, lower salinity and consequently, lower density values were detected in coastal waters, resulting from of the influx of freshwater from Sabah and Sarawak rivers during this monsoon season.

    Beschreibung: The surface sediment samples of 47 stations in Sabah, Sarawak and Brunei Darussalam waters were collected by M.V. SEAFDEC for identification and quantitative analysis of benthic dinoflagellate cysts. A total of 18 dinoflagellate cyst belonging to family Gonyaulacaceae, Pyrophacaceae and Protoperiniaceae were identified. The cyst density in this area was in a range of 6 to 278 cysts/cm3 with Spiniferites bulloideus was the dominant species. Cysts of harmful species were not observed in this study but a small number of Alexandrium cyst-like was found at a station near coastal area of Sarawak.

    Beschreibung: The macrobenthic fauna in the South China Sea (Sarawak, Brunei and Sabah) was surveyed during pre NE monsoon (4 Jul.- 8 Aug. 1996) and post NE monsoon (25 Apr.-31 May 1997). Over 90 species were collected by Smith-McIntyre grab of 47 stations. The overall density of macrobenthic fauna in Sarawak, Brunei and Sabah area was 100 ind. m-2 on average in the pre NE monsoon and 167 ind.m-2 on average in the post NE monsoon. Most species were carnivore/scavengers followed by deposit-feeder and fewer suspension-feeder or herbivores both in the pre and post NE monsoon. There was a marked seasonal variation in faunal composition between the pre and post NE monsoon. During the pre NE monsoon polychaeta was the most abundance followed by crustacea while during the post NE monsoon crustacea was the most abundance followed by polychaete and the remaining groups of macrobenthic fauna which were poorly represented in the survey areas both in the pre and post NE monsoon periods. All the diversity indices decline from the pre to post NE monsoon.

    Beschreibung: Fish larvae samples were obtained from 79 stations in South China Sea of the Sarawak , Brunei and Sabah during the pre northeast monsoon season (August - September 1996) and the post northeast monsoon (April - May 1997). The standard larvae net and bongo net were used for the surface and oblique sampling. The specimens were identified which comprise of 112 families and 186 species of fish larvae observed from both cruises. For the pre northeast monsoon sampling there were 5,156 individuals observed from 86 families and 125 species in the surface horizontal haul and 16,277 individuals from 96 families and 149 species in the oblique haul. The post northeast monsoon collection showed 6,595 individuals from 79 families and 114 species collected in the surface horizontal hauls and 24,450 individuals from 94 families and 158 species observed in the oblique hauls. From the surface horizontal sampling, the abundant larvae observed were Stolephorus sp., Sardinella sp., Upeneus sp., Myripristis sp., Holocentrus sp., Gobiidae, Decapterus sp. and Diaphus sp. Specimens from the oblique hauls, Gobiidae, Bregmaceros rarisquamosus, Nemipterus sp., Stolephorus sp. and Callionymus sp. were the most species observed abundant in the collection. The mesopelagic fish larvae, Hygophum sp., Myctophum sp., Pollichthys sp. and Lampadena sp. were found abundant in the oblique specimens in the deep sea stations. The larvae were collected in more abundant during the early morning, night time and cloudy day sampling.

    Beschreibung: The abundance of fisheries resources and their structure off shore of Sarawak, Sabah and Brunei Darussalam were investigated under the SEAFDEC Collaborative Research Survey. Hydro-acoustic surveying by using a scientific echo sounder model FQ-70 was conducted for estimating the fish abundance and biomass. Two survey cruises were carried out by M.V. SEAFDEC during 10 July to 2 August 1996 and 1 to 24 May 1997 for pre and post-northeast monsoon seasons, respectively. The scientific echo-sounder was equipped with an echo-integrator and two quasi-ideal beam transducers with operating frequencies of 50 and 200 kHz. For pre and post-northeast monsoon season was 1,717,852 tons and 956,397 tons, respectively. The maximum fish abundance were found at the water depth between 100 to 200 m was 92.4% and 49.8% of total abundance for pre and post-northeast monsoon season, respectively.

    Beschreibung: Executive Summary:Information found in this report covers the years 1986 through 2005. Mussel Watch began monitoring a suite of trace metals and organic contaminants such as DDT, PCBs and PAHs. Through time additional chemicals were added, and today approximately 140 analytes are monitored. The Mussel Watch Program is the longest running estuarine and coastal pollutant monitoring effort conducted in the United States that is national in scope each year. Hundreds of scientific journal articles and technical reports based on Mussel Watch data have been written; however, this report is the first that presents local, regional and national findingsacross all years in a Quick Reference format, suitable for use by policy makers, scientists, resource managers and the general public.Pollution often starts at the local scale where high concentrations point to a specific source of contamination, yet some contaminants such as PCBs are atmospherically transported across regional and national scales, resulting in contamination far from their origin. Findings presented here showed few national trends for trace metals and decreasing trends for most organic contaminants; however, a wide variety of trends, both increasing and decreasing, emerge at regional and local levels. For most organic contaminants, trends have resulted from state andfederal regulation. The highest concentrations for both metal and organic contaminants are found near urban and industrial areas.In addition to monitoring throughout the nation’s coastal shores and Great Lakes, Mussel Watch samples are stored in a specimen bank so that trends can be determined retrospectively for new and emerging contaminants ofconcern. For example, there is heightened awareness of a group of flame retardants that are finding their way into the marine environment. These compounds, known as polybrominated diphenyl ethers (PBDEs), are now being studied using historic samples from the specimen bank and current samples to determine their spatial distribution.     Beschreibung: Elkhorn Slough was first exposed to direct tidal forcing from the waters of Monterey Bay with the construction of Moss Landing Harbor in 1946. Elkhorn Slough is located mid-way between Santa Cruz and Monterey close to the head of Monterey Submarine Canyon. It follows a 10 km circuitous path inland from its entrance at Moss Landing Harbor. Today, Elkhorn Slough is a habitat and sanctuary for a wide variety of marine mammals, fish, and seabirds. The Slough also serves as a sink and pathway for various nutrients and pollutants. These attributes are directly or indirectly affected by its circulation and physical properties. Currents, tides and physical properties of Elkhorn Slough have been observed on an irregular basis since 1970. Based on these observations, the physical characteristics ofElkhorn Slough are examined and summarized. Elkhorn Slough is an ebb-dominated estuary and, as a result, the rise and fall of the tides is asymmetric. The fact that lowerlow water always follows higher high water and the tidal asymmetry produces ebb currents that are stronger than flooding currents. The presence of extensive mud flats andSalicornia marsh contribute to tidal distortion. Tidal distortion also produces several shallow water constituents including the M3, M4, and M6 overtides and the 2MK3 and MK3compound tides. Tidal elevations and currents are approximately in quadrature; thus, the tides in Elkhorn Slough have some of the characters of a standing wave system. The temperature and salinity of lower Elkhorn Slough waters reflect, to a large extent, the influence of Monterey Bay waters, whereas the temperature and salinity of the waters of the upper Slough (〉5 km from the mouth) are more sensitive to local processes. During the summer, temperature and salinity are higher in the upper slough due to local heating and evaporation. Maximum tidal currents in Elkhorn Slough have increased from approximately 75 to 120 cm/s over the past 30 years. This increase in current speedis primarily due to the change in tidal prism which has increased from approximately 2.5 to 6.2 x 106 m3 between 1956 and 1993. The increase in tidal prism is the result of both 3 rapid man-made changes to the Slough, and the continuing process of tidal erosion. Because of the increase in the tidal prism, the currents in Elkhorn Slough exhibit positive feedback, a process with uncertain consequences. [PDF contains 55 pages]

    Beschreibung: Annual cycles of relative abundance are described for phytoplankton species collected from Monterey Bay, California, from July 1974 to June 1976, and the populationdynamics related to the annual hydrographic cycle. Neriticdiatom species dominated the population during the Upwellingand Oceanic periods, with dinoflagellate species becoming numerically more important during the Davidson period. Recurrent species groups identified using Fager's regroup analysis revealed the presence of a large neritic group of overwhelming numerical importance. This group is composed of indigenous species and is present in the bay during most of the year. Conspicuous changes in the phytoplankton population occurred predominantly among species within this group. During the Davidson period, theadvection of southern waters into the bay may temporarily displace the endemic species with dinoflagellates becoming numerically more important. A red tide bloom of Gonyaulax polyedra occurred during this period in 1974, which dominated the phytoplankton population for a period of six weeks. The population dynamics of two hydrographicallydifferent stations were compared. A station locatedover the deep waters of the submarine canyon exhibited muchlower phytoplankton standing stocks than a station located over the shelf area in the south of the bay, but seasonal changes in relative abundance and species composition were similar. Physical and chemical differences observed between the two stations appear to be the result of the presence of more recently upwelled water in the canyon area, and higher biological utilization in the south of the bay. A close correlation of species diversity with the depth of the mixed layer was observed, with diversity rising with the shoaling of the thermocline. It is suggested that this may reflect the introduction of new species from below the thermocline into the mixed layer as a result of upwelling activity. It is also suggested that this may be an artifact due to sampling problems associated with internal waves. (Document contains 100 pages.)

    Beschreibung: The instrument described in this report is an updated version of the high precision, automated Winkler titration system described by Friederich et al.(1984). The original instrument was based on the work of Bryan et al. (1976) who developed a colorimetric endpointdetector and on the work of Williams and Jenkinson (1982) who produced an automated system that used this detector.The goals of our updated version of the device described by Friederich et al. (1984) were as follows:1) Move control of the system to the MS-DOS environment because HP-85 computers are no longer in production and because more user-friendly programs could be written using the IBM XT or AT computers that control the new device.2) Use more "off the shelf" components and reduce the parts count in the new system so that it could be easily constructed and maintained.This report describes how to construct and use the new automated Winkler titration device. It also includes information on the chemistry of the Winkler titration, and detailed instructions on how to prepare reagents, collect samples, standardize and perform the titrations (Appendix I: Codispoti, L.A. 1991 On the determination of dissolved oxygen in sea water, 15pp.).     Beschreibung: This report contains inorganic nutrient chemistry, sulfide and oxygen data collected during cruises 2 through 5 of the 1988 Black Sea Oceanographic Expedition aboard the R/V Knorr. Continuous nutrient and sulfide data were obtained in the upper 375 m using a pumped profiling system. Discrete samples were collected from rosette-CTD casts. The corresponding physical oceanographic data have been presented by White et al. (1989). Although all of the data reported has been edited at least twice, errors may remain. We encourage queries and plan to distribute updates on electronic media if there are any non-trivial changes.

    Beschreibung: This report summarizes the results of a characterizationof chemical contaminants in the sediments in southwestPuerto Rico. The report is part of a project to integratevarious analytical specialties to assess linkages betweenchemical contaminants and the condition of coral reefs. In this phase of the project, over 120 chemical contaminants were analyzed in sediments collected, including a number of organic (e.g., hydrocarbons), inorganic (e.g., metals), and biological (bacterial) compounds/analytes. The report also provides a preliminary analysis of the association betweensediment contaminants and coral species richness.Overall, the levels of chemical contaminants in the study area between Guanica Bay and the town of La Parguera were fairly low. At most of the sites sampled, particularlyadjacent to the town of La Parguera, concentrations oforganic and inorganic contaminants were below the median values from NOAA’s National Status and Trends Program, which monitors the Nation’s coastal and estuarine waters for chemical contaminants. Elevated levels of a number of contaminant classes were seen at the two sites sampled within Guanica Bay.An initial analysis of modeled PAH (hydrocarbon) data and coral species richness (reef building species) indicated a strong negative correlation between the presence of PAHs in the sediments and coral species richness.     Beschreibung: This report describes FORTH software written for several instruments used in the NASA-sponsored project to design and build Marine Optical Buoy System (MOBS) and in the NOAA-sponsored project "EOS MODIS Execution: Oceanographic Profiling, Data Acquisition and Management for the Marine Optical Buoy System·'. In the NOAA project MLML and NOAA personnel will participate in quarterly cruises at the MOBS Hawaiian site to validate performance of SeaWiFS and will participate in several extended "process" cruises to provide wide geographic surface truthing investigations similar to those lead by Dennis Clark (NOAA) following the "launch of CZCS in 1979. In the NASA project we are designing and building MOBS, a high resolution spectroradiometer that will operate autonomously in a buoy moored west of Lanai in the Hawaiian Islands. That instrument, the "Marine Optical System" (MOS), will transmit by cellular phone in near real time observations of upwelled radiance and downwelled irradiance from three depths.     Beschreibung: During a 25-hour hydrographic times series at two stations near the head of Monterey Submarine Canyon, an internal tide was observed with an amplitude of 80 to 115 m in water depths of 120 and 220 m respectively. These large oscillations produced daily variations in hydrographic and chemical parameters that were of the same magnitude as seasonal variations in Monterey Bay. Computed velocities associated with the internal tide were on the order of 10 em/sec, and this tidally induced circulation may have a significant role in the exchange of deep water between Monterey Submarine Canyon and the open ocean.     Beschreibung: This paper introduces VERTEX, a multi-disciplinary research program dealing with various aspects of particle transport in the upper, high-energy layers (0-2000 m) of the ocean. Background information is presented on hydrography, biological composition of trapped particulates, and major component fluxes observed on a cruise off central California (VERTEX I). Organic C fluxes measured with two trap systems are compared with several other estimates taken from the literature. The intent of this overview paper is to provide a common setting in an economical manner, and avoid undue repetition of background and ancillary information in subsequent publications.     Beschreibung: This report documents the methods used at the Monterey Bay Aquarium Research Institute (MBARI) for analyzing seawater nutrient samples with an Alpkem Series 300 Rapid Flow Analyzer (RFA) system. The methods have been optimized for the particular requirements of this laboratory.The RFA system has been used to analyze approximately 20,000 samples during the past two years. The methods have been optimized to run nutrient analyses in a routine manner with a detection limit of better than -±1% and a within run precision of -±1% of the full scale concentration range. The normal concentration ranges are 0-200 ~M silicate, 0-5 ~M phosphate, 0-50 ~M nitrate, 0-3 ~M nitrite, and 0-10 ~M ammonium.The memorandum is designed to be used in a loose-leaf binder format. Each page is dated and as revisions are made, they should be inserted into the binder. The revisions should be added into the binder. Retain the old versions in order to maintain a historical record of the procedures. (88 pages)

    Beschreibung: Seasonal variations in temperature, dissolved oxygen, and nutrients in the nearshore areas and in the canyon area of Monterey Bay, California during 1971-1972 were similar~ During upwelling periods, however, water in the nearshore areas was higher in temperature and oxygen and lower in nutrients than water in the canyon area~ This was caused by upwelled water moving north and south of the canyon intocounterclockwise and clockwise flow in the northern and southern ends of the bay respectively. The water was heated by insolation and depleted of its nutrients by photosynthesis during this movement. The residencetime of water in the nearshore northern and southern bay during upwelling is estimated to be 3 to 8 days, and this fits well into the above circulation pattern and average measured current velocities of 10 to 15 cm/sec~ There is sorne evidence that this circulation pattern and the estimated residence time may be also valid for on-upwelling periods. Upwelling apparently occurred in Monterey Submarine Canyon at rates of 0.4 to 2.9 m/day and was stronger in 1971 than 1972. (PDF contains 107 pages)

    Beschreibung: The data contained in this report were obtained as a continuance of the nearly bi-weekly hydrographic observations initiated by personnel at Hopkins Marine Station over two decades ago. These observations have been supported through the years by the State of California Marine Research Committee, California Cooperative Oceanic Fisheries Investigations. Since July 1974, the hydrographic sampling program has been carried out by the investigators at Moss Landing Marine Laboratories. From July 1974 to June 1976, this work was done in conjunction with an interdisciplinary study of the squid, Loligo opalescens, supported by the National Office of Sea Grant 'via the University of California Sea Grant College Project Number R/F-15. Five of the original CalCOFI stations (2201, 2202, 2203, 2204 and 2205) have been-retained in our sampling routine and additional inner-bay stations have been added (1154 and 1121) Sampling was conducted on a monthly basis for the entire year.     Beschreibung: Drift cards were released in Monterey Bay, California, to detect seasonal variations in the California Current system, and seasonal and diurnal wind variations in the immediate vicinity of the bay. About 23% of the cards were recovered, although the recovery rate varied from about 5% in the winter to about 60% in the late summer. Drift card speeds ranged from 1 to 8 km/day, in the winter and summer months respectively. Good agreement was observed between geostrophic current, wind, drogue, and drift card data, although drift cards were observed to be primarily wind driven. A weekend bias in drift card recoveries was observed for the entire period of study; however, it was less pronounced for those cards released during the summer months. Two bogus releases were used to estimate the discovery lag time, reported position accuracy, and longshore drift currents. Diurnal winds were observed during a 24-hour study, and indicated daily variations in the wind field may be as important as seasonal changes in moving surface water. The drift card speed was observed to be about 3% of the wind velocity, and 1 m/sec was estimated as the minimum effective wind. The wind factor, ranging from 2.2% to 4.0%, was used to estimate the actual paths of drift cards and to examine the role of diurnal winds in affectingsurface water movement. (PDF contains 79 pages)

    Beschreibung: From October 1970 through February 1972, temperature, salinity, dissolved oxygen, secchi depth and five major nutrients were observed at approximately monthly intervals in Elkhorn Slough and Moss Landing Harbor. In addition, similar hourly observations were made during two tidal studies during the wet and dry seasons. From the salinity measurements during the summer, a salt balance for Elkhorn Slough is formulated and rnean eddy diffusion coefficients are determined. The diffusion nlodel applied to longitudinal phosphate distributions yielded a mean diffusive flux of12 kg P04/day (140 pg-at/m^2/day) for the area above the mean tidal prism. Consistent differences, apparently due to differing regenerati on ra tes, were observed in the phosphate and nitrogen distributions. Bottom sediments are proposed as a possible source for phosphate and as a sink for fixed nitrogen. Dairy farms located along central Elkhorn Slough are apparently a source for reduced nitrogen. During summer, nitrogen was found to be the limiting nutrient for primary production in the upper slough.Tidal observations indicated fresh water of high nutrient concentration consistently entered the harbor from fresh water sources to the south. This source water had a probable phosphate concentration of 40 to 60 ug-at/l and seasonally varying P:N ratio of 1:16 and 1:5 during the winter and summer respectively. Net production and respiration rates are calculated from diurnal variations in dissolved oxygen levels observed in upper Elkhorn Slough. Changes in phosphate associated with the variations in oxygen was close to the accepted ratio of 1:276 by atoms. Document is 88 pages.

    Beschreibung: This report presents oceanographic data supporting the detailed chemical studies in the VERTEX Particle Interceptor Trap (PIT) experiment off the central California coast. Prior to the deployment of the PITs, an oceanographic survey of the intended study area was made on R/V CAYUSE from 17 to 21 August 1980. During this cruise, twenty CTD stations (Fig. 1) were occupied in a grid centered about the PIT site selected earlier based on archival oceanographic data. During the second leg of the VERTEX experiment from 25 August to 3 September, CTO profiles were taken as time permitted. In addition, a short survey near the PITs was made on 2 September.The intent of the pre-deployment cruise was to obtain data characterizing the vertical and horizontal variability of physical and chemical properties and to map the geostrophic flow field. Toward this end, vertical profiles of salinity,temperature and dissolved oxygen were made using a Plessey 9040 CTOa profiler.     Beschreibung: The samples of 79 stations in Sarawak, Sabah and Brunei Darussalam waters were collected by M.V. SEAFDEC on 4 July - 9 August 1996 and on 25 April - 31 May 1997. Thirty-eight groups of zooplankton were found in this study. Copepoda dominated the zooplankton population, followed by Ostracoda and Chaetognatha in both periods. Biomass varies from 0.11-1.54 ml/m3 (average 0.44±0.25) and 0.09-1.76 ml/m3 (average 0.45±0.33) in July and May respectively. Abundance varies from 72-681 no/m3 (average 232±125) and 35-1,383 no/m3 (average 251±216) in July and May respectively. T-test shows no significant difference of biomass and abundance between July and May.

    Beschreibung: Four hundred and four samples of phytoplankton were collected from 79 stations in Sabah, Sarawak and Brunei Darussalam waters, during 2 cruises of M.V. SEAFDEC, 10 July - 2 August 1996 and 1 – 24 May 1997. The Samples were collected from surface, seasonal thermocline and chlorophyll maximum depth. Three hundred and ten taxa, composed of 2 species of blue green alga, 139 species of diatoms and 150 species of dinoflagellates, were identified. The occurrence of phytoplankton species in each layer were recorded. The species frequently found predominant in the surface layer were Oscillatoria erythraea, Thalassionema frauenfeldii and Pseudosolenia calcaravis, and in the chlorophyll maximum layer were Oscillatoria erythraea, Thalassionema frauenfeldii, Chaetoceros affinis, C. messanensis and Fragilariopsis doliolus. Small numbers of toxic dinoflagellates were observed. Quantity of phytoplankton in the chlorophyll maximum layer was most abundant among the three layers observed. Diversity and evenness indices of phytoplankton in this layer were high during both sampling periods.

    Beschreibung: Daily sea surface temperatures have been acquired at the Hopkins Marine Station in Pacific Grove, California since January 20, 1919.This time series is one of the longestoceanographic records along the U.S. west coast. Because of its length it is well-suited for studying climate-related and oceanic variability on interannual, decadal, and interdecadal time scales. The record, however, is not homogeneous, has numerous gaps, contains possible outliers, and the observations were not always collected at the same time each day. Because of these problems we have undertaken the task of reconstructing this long and unique series.We describe the steps that were taken and the methods that were used in this reconstruction. Although the methods employed are basic, we believe that they are consistent with the quality of the data. The reconstructed record has values at every time point, original, or estimated, and has been adjusted for time-of-day variations where this information was available. Possible outliers have also been examined and replaced where their credibility could not be established. Many of the studies that have employed the Hopkins time series have not discussed the issue of data quality and how these problems were addressed. Because of growing interest in this record, it is important that a single, well-documented version be adopted, so that the results of future analyses can be directly compared. Although additional work may be done to further improve the quality of this record, it is now available via the internet. [PDF contains 48 pages]
