    Description: Here we asked the question whether fluorescence labelled small molecule agonists of the α 7 nicotinic acetylcholine receptor (nAChR) might be identified to enhance receptor studies. Enantiomerically pure 3-amino-quinuclidines appended with fluorophores at the 3-amino group were synthesized and tested by electrophysiology on human α 7 nAChR in Xenopus oocytes, uncovering ( R )-4 and ( R )-9 as the first examples of fluorescent α 7 nAChR agonists. These molecules elegantly incorporate the fluorescent reporter group as part of the pharmacophore itself and provide a new class of tool compounds for the study of these ligand gated ion channels.     Description: Strongly influenced by seasonal and interannual (i.e. El Niño-Southern Oscillation) upwelling, the equatorial setting of the Galápagos Archipelago is divided into well-defined temperature, nutrient and calcium carbonate saturation ( Ω aragonite ) regions. To understand the relationship between oceanographic properties and sediment grain associations, grain size, carbonate content and components from seafloor surface samples were analysed representing the main geographical regions of the Galápagos Archipelago. The shallow water rocky reefs of the Galápagos Archipelago are characterised by mixed carbonate–siliciclastic slightly gravelly sands. Despite minor differences in carbonate content, major differences exist in the distribution and composition of key carbonate producing biota. Halimeda is absent and benthic foraminifera occur in extremely low abundance. The western side of the Galápagos Archipelago is strongly influenced by nutrient rich, low Ω aragonite , subtropical water, which generates a heterozoan carbonate biofacies in a tropical realm resembling cold-water counterparts (i.e. serpulid, echinoderm, gastropod, barnacle and bryozoan rich facies). The Central East region is composed of a transitional-heterozoan biofacies. Biofacies observed in the northern region have an increased occurrence of tropical corals, albeit with a minor overall contribution to the carbonate components. Although the temperature gradient would allow for a broader distribution of photozoan biofacies, the increased nutrient concentration and related reduced light penetration from the upwelled waters favour heterozoan carbonate factories, mimicking cool-water, deeper or higher latitude environments. The recent sedimentary record of the Galápagos Archipelago presents a range of tropical heterozoan carbonate communities, responding to more than simply latitude or temperature but a much more complex mixture of physical, evolutionary and geological processes.     Description: The combination of global and local stressors is leading to a decline in coral reef health globally. In the case of eutrophication, increased concentrations of dissolved inorganic nitrogen (DIN) and phosphorus (DIP) are largely attributed to local land use changes. From the global perspective, increased atmospheric CO 2 levels are not only contributing to global warming but also ocean acidification (OA). Both eutrophication and OA have serious implications for calcium carbonate production and dissolution among calcifying organisms. In particular, benthic foraminifera precipitate the most soluble form of mineral calcium carbonate (high-Mg calcite), potentially making them more sensitive to dissolution. In the present study a manipulative orthogonal two-factor experiment was conducted to test the effects of dissolved inorganic nutrients and OA on the growth, respiration and photophysiology of the large photosymbiont-bearing benthic foraminifer, Marginopora rossi . This study found the growth rate of M. rossi was inhibited by the interaction of eutrophication and acidification. The relationship between M. rossi and its photosymbionts became destabilised due to the photosymbiont's release from nutrient limitation in the nitrate-enriched treatment, as shown by an increase in zooxanthellae cells per host surface area. Foraminifers from the OA treatments had an increased amount of Chl a per cell, suggesting a greater potential to harvest light energy, however there was no net benefit to foraminifer growth. Overall, this study demonstrates that the impacts of OA and eutrophication are dose-dependant and interactive. This research indicates an OA threshold at pH 7.6, alone or in combination with eutrophication, will lead to a decline in M. rossi calcification. The decline in foraminifera calcification associated with pollution and OA will have broad ecological implications across their ubiquitous range and suggests that without mitigation it could have serious implications for the future of coral reefs. © 2012 Blackwell Publishing Ltd

    Description: We present a method for the rapid estimation of tsunami wave heights, either in the deep Pacific Basin, or at specific shore locations. It uses a database of 260 pre-computed scenarios of generic sources distributed along the Pacific trenches, and can provide an estimate of wave heights within minutes of the location of the earthquake and the estimation of its moment. The method is tested against a set of DART data, and of 51 maregraph records in Tahiti and the Marquesas Islands. It was used in real time to successfully predict tsunami amplitudes in Polynesia during the 2011 Tohoku alert.

    Description: Analysis of the human and mouse genomes identified an abundance of conserved non-genic sequences (CNGs). The significance and evolutionary depth of their conservation remain unanswered. We have quantified levels and patterns of conservation of 191 CNGs of human chromosome 21 in 14 mammalian species. We found that CNGs are significantly more conserved than protein-coding genes and noncoding RNAS (ncRNAs) within the mammalian class from primates to monotremes to marsupials. The pattern of substitutions in CNGs differed from that seen in protein-coding and ncRNA genes and resembled that of protein-binding regions.     Description: The NPH1 gene of Arabidopsis thaliana encodes a 120-kilodalton serine-threonine protein kinase hypothesized to function as a photoreceptor for phototropism. When expressed in insect cells, the NPH1 protein is phosphorylated in response to blue light irradiation. The biochemical and photochemical properties of the photosensitive protein reflect those of the native protein in microsomal membranes. Recombinant NPH1 noncovalently binds flavin mononucleotide, a likely chromophore for light-dependent autophosphorylation.     Description: DNA sequence variation has been associated with quantitative changes in molecular phenotypes such as gene expression, but its impact on chromatin states is poorly characterized. To understand the interplay between chromatin and genetic control of gene regulation, we quantified allelic variability in transcription factor binding, histone modifications, and gene expression within humans. We found abundant allelic specificity in chromatin and extensive local, short-range, and long-range allelic coordination among the studied molecular phenotypes. We observed genetic influence on most of these phenotypes, with histone modifications exhibiting strong context-dependent behavior.     Description: The polypyrimidine tract binding protein (PTB) is a 58-kilodalton RNA binding protein involved in multiple aspects of messenger RNA metabolism, including the repression of alternative exons. We have determined the solution structures of the four RNA binding domains (RBDs) of PTB, each bound to a CUCUCU oligonucleotide. Each RBD binds RNA with a different binding specificity. RBD3 and RBD4 interact, resulting in an antiparallel orientation of their bound RNAs. Thus, PTB will induce RNA looping when bound to two separated pyrimidine tracts within the same RNA.
