Description: Delaware Bay is a large estuary with a deep, relatively narrow channel and wide, shallow banks, providing a clear example of a “channel-shoal” estuary. This numerical modeling study addresses the exchange flow in this channel-shoal estuary, specifically to examine how the lateral geometry affects the strength and mechanisms of exchange flow. We find that the exchange flow is exclusively confined to the channel region during spring tides, when stratification is weak, and it broadens laterally over the shoals during the more stratified neap tides, but still occupies a small fraction of the total width of the estuary. Exchange flow is relatively weak during spring tides, resulting from oscillatory shear dispersion in the channel augmented by weak Eulerian exchange flow. During neap tides, stratification and shear increase markedly, resulting in a strong Eulerian residual shear flow, with a net exchange flow roughly 5 times that of the spring tide. During both spring and neap tides, lateral salinity gradients generated by differential advection at the edge of the channel drive a tidally oscillating cross-channel flow, which strongly influences the stratification, along-estuary salt balance and momentum balance. The lateral flow also causes the phase variation in salinity that results in oscillatory shear dispersion during both spring and neap tides and is a significant advective momentum source driving the residual circulation. Thus, although the shoals make a negligible direct contribution to the exchange flow, the salinity gradients between the channel and the shoal are critical to the stratification and exchange flow within the estuarine channel.

Description: The instrumental record reveals that tropical cyclone activity is sensitive to oceanic and atmospheric variability on inter-annual and decadal scales. However, our understanding of climate’s influence on tropical cyclone behavior is restricted by the short historical record and sparse prehistorical reconstructions, particularly in the western North Pacific where coastal communities suffer loss of life and livelihood from typhoons annually. Here we reconstruct three millennia of deep tropical North Pacific cyclogenesis and compare with other records to explore past regional typhoon dynamics. These records demonstrate low baseline activity prior to 1350 C.E. followed by a rapid culmination in activity during the Little Ice Age. This pattern is concurrent with hydroclimate proxy variability, suggesting a centennial-scale link between Pacific hydroclimate and tropical cyclone climatology. Using an ensemble of global climate models, we demonstrate that migration of the Pacific Walker circulation and variability in two Pacific climate modes during the Little Ice Age contributed to enhanced tropical cyclone activity in the tropical western North Pacific. Changes to Walker Circulation and expansion of the tropics projected for the next century invert Little Ice Age hydroclimate trends, potentially reducing typhoon activity in the deep tropical Pacific.

Description: BCO-DMO curates earth science data where models become increasingly important. The Biological and Chemical Oceanography Data Management Office (BCO-DMO) is a publicly accessible earth science data repository created to curate, publicly serve (publish), and archive digital data and information from biological, chemical and biogeochemical research conducted in coastal, marine, great lakes and laboratory environments. Recently, more and more of the projects submitted to BCO-DMO represent modeling efforts which further increase our knowledge of chemical and biological properties within the ocean ecosystem. We feel the time is at hand for the scientific community to begin a concerted and holistic approach to the curation of code and software.

Description: Presented at Data Science Training Camp, Woods Hole, MA, January, 22 - 23, 2020.
Description: With data and software increasingly recognized as scholarly research products, and aiming towards open science and reproducibility, it is imperative for today's oceanographers to learn foundational practices and skills for data management and research computing, as well as practices specific to the ocean sciences. This educational package was developed as a data science training camp for graduate students and professionals in the ocean sciences and implemented at the Woods Hole Oceanographic Institution (WHOI) in 2019 and 2020. Here we provide materials for the 2020 camp which was delivered in-person during two afternoons (total of 8 hours), with two modules per afternoon. We aimed for ~40 participants per camp, with disciplines spanning Earth and life sciences and engineering. Disciplines at each table were mixed on the first afternoon but similar on the second afternoon. Contents of this package include the syllabus and slide presentations for each of the four modules: 1 "Good enough practices in scientific computing," 2 Data management, 3 Software development and research computing, and 4 Best practices in the ocean sciences. The 3rd module is split into two parts. We also include a poster presented at the 2020 Ocean Science Meeting, which has some results from pre- and post-surveys. Funding: The camp was funded by WHOI Academic Programs Office through a Doherty Chair in Education Award, with additional support from WHOI Ocean Informatics Working Group, WHOI Information Services, MBLWHOI Library, the NSF-funded Biological and Chemical Oceanography Data Management Office (BCO-DMO), and an NSF-funded XSEDE Jetstream Education Allocation TG-OCE190011. We also utilized resources from the NSF-funded Pangeo project.

Description: Presented at Ocean Sciences, San Diego, 16-21, February 2020
Description: Oceanographic data, when well-documented and stewarded toward preservation, have the potential to accelerate new science and facilitate our understanding of complex natural systems. The Biological and Chemical Oceanography Data Management Office (BCO-DMO) is funded by the NSF to document and manage marine biological, chemical, physical, and biogeochemical data, ensuring their discovery and access, and facilitating their reuse. The task of curating and providing access to research data is a collaborative process, with associated actors and critical activities occurring throughout the data’s life cycle. BCO-DMO supports all phases of the data life cycle and works closely with investigators to ensure open access of well-documented project data and information. Supporting this curation process is a flexible cyberinfrastructure that provides the means for data submission, discovery, and access; ultimately enabling reuse. Based upon community feedback, this infrastructure is undergoing evaluation and improvement to better meet oceanographic research needs. This poster will introduce the repository and describe some of the strategic enhancements coming to BCO-DMO, and presents an opportunity for you to provide feedback on enhancements yet to come. We invite you to think about your own research workflow of searching and accessing new data for research, and to provide your feedback through the poster’s interactive sections. Your input can help BCO-DMO improve its service to the research community.

Description: This set of Matlab mfiles (all with names beginning with “bwavesp”) can be used to calculate barotropic coastal wave properties in the absence of density stratification. The wave frequency is taken to be entirely real (hence stable). You are allowed to have a mean alongshore flow, if desired, and you can apply the rigid lid and/or coastal long wave approximations. The model can be run in the non-rotating limit if desired. Once a wave’s frequency is found, the modal structure is displayed, and a perturbation (weak friction) imaginary correction to the wave frequency is found. The code can use an exact open boundary condition or a closed condition at either side of the domain.

Description: Balaenoptera borealis (sei whale) - MH-07-473 - female - 14.40 m - Pelvic location - Harvard University The carcass of a 47.2-foot (1440 cm) female was found floating on 30 May and washed ashore in Lobster Cove, Manchester by-the-sea on 4 June. The entire skeleton was salvaged the following day. During the necropsy it was found to have been struck by a ship. The stomach contained food. There was severe bruising, 8 consecutive vertebrae beginning about lumbar #2 were fractured and most of the ribs on the left side were broken. The radius and ulna were both broken on both sides. The bones of the left flipper were still present, but those of the right flipper beyond the break were missing and the ends of the radius and ulna were ground smooth by rocks. The skull and jaws were undamaged, and the bulla remained with the skull. All of the left baleen rack was saved in 5 pieces, and the anterior quarter and posterior third of the right rack were saved. The central portion of the right rack had been crudely cut out by someone during the previous night.

Description: High-frequency radar-based observations of surface currents along the east coast of Taiwan, obtained over a 50-day period in early 2017, are used to examine the occurrence, generation, and downstream advection of submesoscale eddies in the Kuroshio. Measured at an effective depth of 2 m and radial resolution of 3 km from four land-based HF radar systems spanning an 250-km along-stream distance, the surface current observations reveal the instantaneous position of the Kuroshio on hourly time scales as well as the occurrence of numerous high relative vorticity features. Vortex features with spatial scales of 5-20 km were concentrated in the first 30 km offshore, with many created at the southern tip of Taiwan on tidal timescales. Most features, with relative vorticities approaching zeta/f=1, translated northward along the coast at the speed of the Kuroshio itself and were coherent over the 250-km length of the Taiwanese coastline. Both tides and regional winds appear to influence when long-lived features form, and the offshore advection of surface waters by the vortices are observable in intermittent Satellite images of surface chlorophyll. While most features are advected northward with the current, a submarine ridge acts to impede the flow, scattering northward moving features and causing occasional southward-migrating vortices. Data Description: DESCRIPTION; The surface current observations used here were obtained from four long-range (4 MHz transmit frequency) land-based coastal radar systems, operated by the Taiwan Ocean Research Institute (TORI) and the National Taiwan University (NTU). All systems were Codar Ocean Sensors SeaSondes, with the three southern stations operated by TORI, and the northern-most station by NTU. Collected over the time period spanning February 1st to March 26th, 2017, the hourly observations of Doppler cross-spectra had a radial resolution of 3 km. Horizontal resolution was dependent on both the resolution of the measured antenna patterns (1 degree in azimuth) as well as the inherent azimuthal resolution of the radar returns themselves. DATA_PREPARATION_DESCRIPTION; Observed Doppler cross-spectra were reprocessed following Kirincich et al. (2012) using adjusted measured antenna patterns and advanced quality control metrics to estimate the radial surface currents observed at each site. Measured antenna response patterns were adjusted iteratively to reduce radar-to-radar inconsistencies defined using synthetic radials estimated from adjacent radars as well as systematic biases in mean vorticity and divergence patterns. Vector combinations of the radial surface currents, representative of the average currents over the top 2 m of the water column (StewartJoy, 1974) were estimated using power-weighed least-squares methods (Kirincich et al. 2012, Kaplan et al 2005) with a fixed horizontal averaging length-scale of 3 km, and masked for errors due to the geometric dilution of precision (GDOP) greater than 2 (Barrack, 2002). Acquisition Description: SENSOR_INFORMATION; Radio frequency interference from the ionosphere is a particular problem for the TORI and NTU radars, due to a combination of latitude and transmit frequency, causing elevated background noise during local nighttime. Returns at ranges of 90 km, the distance to the primary scattering layer within the ionosphere, are especially affected. SNR was used as an effective screening tool to isolate and eliminate data contaminated by ionospheric radio noise common in the region, adding further improvements to the radial velocity results. However, data from a 50x50 km region directly offshore of the radar site near 23deg 30' N 121deg 30' E was excised during the hours of 11 to 17 UTC each day during the observational period due to poor data returns during times of high ionospheric reflections and radio noise that resulted in poorly resolved and inaccurate vector current estimates. Using synthetic radials from adjacent HFR sites (Emery et al 2019), surface current uncertainties are estimated to be 5-10 cm/s. the west of the 2018-2019 mooring locations. The surface mooring was located at 41.0706degN 70.8177degW in 40 m of water and sampled surface vector winds, air temperature, air pressure, and relative humidity using a Vaisala WXT520 located at 2 m above mean sea level at 10 min ensemble averages, of 1 Hz data. The 2020 surface mooring also had 5 temperature-conductivity sensors (SBE37s) that sampled the oceanic water column at fixed depths below the surface of 0.6,4,6.5,10, and 20-m at 2 min increments. Finally the 2020 subsurface mooring was deployed at 41.0706degN 70.8177degW and contained a sub-surface float at 8-m below sea level in 40 m of water. The float held an upward looking Nortek Signature 1000 AD2CP that collected 2048 pings @4Hz every 20 min at 0.25 m bin depths.

Description: Eastern South Pacific southern right whales (ESPSRW) are a subpopulation of southern right whales (Eubalaena australis) off the coasts of Peru and Chile recognized by the International Union for the Conservation of Nature (IUCN) as critically endangered as a result of heavy whaling efforts in the late 18th to 20th centuries. Most recent population estimates put their numbers around 50 individuals. To test for the efficacy of passive acoustic monitoring of this population, we recorded five months of continuous acoustic data (January 2012-June 2012) off the southwestern tip of Isla de Chiloé. To test for trends in occurrence, we identified a total of 11,313 individual ESPSRW upsweep calls, which have been associated with maintaining contact with conspecifics. Calls increased over the course of the deployment and peaked between April and June, indicating an increase in use of the habitat consistent with the concurrent blue whale migration in the area. A clear diel pattern in which upsweep calls were predominately detected during dusk and night hours was identified, indicating that ESPSRW are likely foraging during daylight hours, as upsweep calls are known to be inversely related to foraging behavior. We also quantified noise levels in the frequency range of their communication (100 Hz third octave) to understand the change in active space whales may be experiencing. We measured noise levels from 90 dB re 1 µPa to 111 dB re 1 µPa (5th and 95th percentile), a 21 dB fluctuation that results in an order-of-magnitude decrease in active space area. We identified sources of high noise at or above the 75th percentile as predominately blue and humpback whale calls (occurring in 71.6% of total sampled minutes) and ship noise (occurring in 69.4% of total sampled minutes). Ship noise was responsible for outliers in excess of 140 dB re 1 µPa. In a population as diminished as ESPSRW, such disruptions of their communication range could result in significant barriers to maintaining contact with conspecifics. Passive acoustic monitoring is a powerful tool for monitoring populations as rarely sighted as ESPSRW. Understanding trends in presence and behavior as well as potential sources of disruption of their calling behavior is vital to determining conservation measures that will be most effective toward helping this critically endangered population.

Description: Megaptera novaeangliae (humpback whale) - CCSN-04-224 - female - 13.40 m - Pelvic location - University of Georgia. The fresh carcass of a 44-foot (1340 cm), 6-year-old female named “Beacon” washed ashore at Newcomb Hollow Beach, Wellfleet, MA on the Cape Cod National Seashore but the Park Service would not allow vehicle access. Dave Taylor removed both pelvic bones during the necropsy on 12 December. The cause of death was unknown. The carcass washed off the beach during a storm and was found on Nauset Beach, Orleans on ??. By this time the carcass was deflated. All of the ribs, as well as the cervical, thoracic and lumbar vertebrae were missing. Two of the vertebrae were found on a beach in Wellfleet. On 5 January 2005, an effort was made to salvage the skull and jaws by hand and with a truck winch in bitter, blowing sleet, but only the jaws could be salvaged. A section at the left rear of the cranium was missing. Around 8 January the carcass washed off again and was eventually found well up into Eastham Harbor where it lodged on a gravel bar and was iced in for the winter. In the spring it washed ashore up against a private pier about 200 yards east of the Orleans rotary. On 11 May the Eastham Natural Resource Officer, Henry Lend and others pulled it into deeper water and anchored it. On 14 May it was towed to a nearby boat ramp where we salvaged the slightly damaged skull, both flippers, and the caudal vertebrae. The skull measures about 11.5 feet long and 6.5 feet wide. Skeleton was given to Northeastern University.

Description: The critically endangered status of North Atlantic right whales (NARWs, Eubalaena glacialis) warrants the development of new, less invasive technology to monitor the health of individuals. Combined with advancements in remotely piloted aircraft systems (RPAS, commonly “drones”), infrared thermography (IRT) is being increasingly used to detect and count marine mammals and study their physiology. We conducted RPAS-based IRT over NARWs in Cape Cod Bay, Massachusetts, USA in 2017 and 2018. Observations demonstrated three particularly useful applications of RPAS-based IRT to study large whales: 1) exploring patterns of cranial heat loss and providing insight into the physiological mechanisms that produce these patterns; 2) tracking subsurface individuals in real-time (depending on the thermal stratification of the water column) using cold surface water anomalies resulting from fluke upstrokes; and 3) detecting natural changes in superficial blood circulation or diagnosing pathology based on hot anomalies on post-cranial body surfaces. These qualitative applications present a new, important opportunity to study and monitor large whales, particularly rare and at-risk species like NARWs. Despite the challenges of using this technology in aquatic environments, the applications of RPAS-based IRT for monitoring the health and behavior of endangered marine mammals, including the collection of quantitative data on thermal physiology, will continue to diversify.

Description: Seafloor hydrothermalism plays a critical role in fundamental interactions between geochemical and biological processes in the deep ocean. A significant number of hydrothermal vents are hypothesized to exist, but many of these remain undiscovered due in part to the difficulty of detecting hydrothermalism using standard sensors on rosettes towed in the water column or robotic platforms performing surveys. Here, we use in situ methane sensors to complement standard sensing technology for hydrothermalism discovery and compare sensing equipment on a towed rosette and autonomous underwater vehicle (AUV) during a 17 km long transect in the Northern Guaymas Basin. This transect spatially intersected with a known hydrothermally active venting site. These data show that methane signaled possible hydrothermal activity 1.5-3 km laterally (100-150m vertically) from a known vent. Methane as a signal for hydrothermalism performed similarly to standard turbidity sensors (plume detection 2.2-3.3 km from reference source), and more sensitively and clearly than temperature, salinity, and oxygen instruments which readily respond to physical mixing in background seawater. We additionally introduce change-point detection algorithms---streaming cross-correlation and regime identification---as a means of real-time hydrothermalism discovery and discuss related data monitoring technologies that could be used in planning, executing, and monitoring explorative surveys for hydrothermalism.

Description: Megaptera novaeangliae (humpback whale) - SY-Mn-0941 - male - 12.50 m - Pelvic location - New York State Museum. The carcass of a 41-foot adult male washed ashore on Briggs Beach, Little Compton, Newport Co., RI. It was buried in the intertidal zone, without being necropsied, on 20 June but was quickly uncovered by the surf. On 25 June, I assisted staff of the Mystic Aquarium in conducting an examination of the carcass and salvaging the skeleton. The salvage took about 6.5 hours. The entire skeleton was saved, including both pelvics and both sets of ear bones, but there was some damage to the skull caused by the excavator. About half of the baleen was saved. There was no bruising under the blubber, but the stomach was full of krill, so the whale probably drowned in fishing gear The atlas, axis, and cervical #3 are all fused together, and one transverse process of the axis is unconnected, having a ball-and-socket like attachment to the vertebra. The anterior end of one mandible is swollen and pitted from a bone infection. The skeleton was given to the New York State Museum, Albany, NY.

Description: Megaptera novaeangliae (humpback whale) - IFAW-13-158-Mn - male - 8.5 m - Pelvic location - Bridgewater State University. a 27.9-foot (849 cm) male was found floating in the middle of Buzzard’s Bay and towed the next day by Michael Moore of WHOI to a beach on the southwest side of Nashon Island, Gosnold, Dukes Co., MA and tied to a rock. A simple necropsy was done, and tissue samples were positive for a Morbillivirus. On October 11th, Dave Taylor, C.T. from IFAW, Brent Powers from DFW, and I salvaged the complete skeleton in about 3.5 hours. All the bones were dragged off the beach and up a 10-foot slope to two DFW pickup trucks just off the beach. None of the bones were broken, suggesting that this whale was not struck, even though some bruising had been noted by Michael. The only bones not found were one of the two stylohyoids and the mesohyoid (3 unfused bones). One wrack of baleen was retrieved from the surf. The skeleton was given to Bridgewater State College for Dan Den Danto of Whales and Nails, Bar Harbor, ME to articulate. The estimated cost is $30,000 to $40,000.

Description: Megaptera novaeangliae (humpback whale) - IFAW-10-188-Mn - male - 9.14 m - Pelvic location - Greenfield Community College. A floating 26.9-foot (820 cm) male Humpback was spotted by the noon trip of one of the Captain John whale watch boats out of Plymouth on the SW corner of Stellwagen Bank. In the afternoon of September 11, it washed up on a near-shore sandbar in Chatham and was towed to the adjacent Lighthouse Beach. The necropsy and salvage were conducted the following day and took about 4.5 hours. The entire skeleton was salvaged except for the right scapula which was accidently left in place. The cervical and first thoracic vertebrae were loose from the heat of decomposition, so the neural arches of 4 cervicals (# 3-6) were broken off, and several of the vertebral discs were shattered from the carcass rolling in the surf. Donated to Brian Adams, Greenfield Community College, Greenfield, MA (Sept. 2011).

Description: This set of Matlab mfiles (all with names beginning with “bwavesc”) can be used to calculate barotropic coastal wave properties in the absence of density stratification. The wave frequency is complex so that unstable or strongly damped modes can be treated. You are allowed to have a mean alongshore flow, if desired, and you can apply the rigid lid approximation. The model can be run in the non-rotating limit if desired. Once a wave’s frequency is found, the modal structure is displayed. The code can use an exact open boundary condition or a closed condition at either side of the domain.
