    Notes: Bighorn sheep (Ovis canadensis) once were ubiquitous in large areas, including lands now contained in the national parks of the Intermountain and Colorado Plateau regions of the United States. Due to catastrophic declines in the late 1800s and early 1900s, most extant populations now occur as small, isolated groups with a highly fragmented distribution. Three different subspecies of bighorn sheep were extirpated from 14 of 18 areas that are now managed by the National Park Service. We describe an eight-year plan to restore bighorn sheep to currently suitable historic habitats in the national parks within a six-state intermountain region of the western United States, 1991–1998. A seven-point program was recommended for each park unit that included: (1) survey the existing populations; (2) conduct a GIS-based habitat assessment to identify suitable habitat; (3) convene scientific advisory panels to review results of habitat assessment; (4) convene interagency panels to discuss metapopulation management and to plan the restoration(s); (5) draft interagency restoration and management plans; (6) conduct translocation(s); and (7) monitor the populations. We evaluated 38,781 km2 of area; 32% (12,329 km2) was potential habitat for bighorn sheep. The scientific advisory panels and the GIS modeling recommended bighorn restoration on 73 sites within these areas. By 1996, 36 of these sites (2,647 km2 or 22% of the entire suitable area) were inhabited by bighorn sheep. By 1999, the translocated animals increased 25%, and restoration efforts will continue in many of the remaining sites.

    Notes: Habitat analysis is an important component of animal population restoration. We tested a habitat evaluation procedure for Rocky Mountain bighorn sheep (Ovis canadensis canadensis) using a geographic information system (GIS). We applied the model to eight bighorn sheep translocation sites in Colorado and compared the model's habitat suitability assessments with translocation results. The model considered the habitat unsuitable for four failed translocations, and did not recognize suitable habitat for four successful translocations. We performed a sensitivity analysis to determine how individual parameters affected model suitability assessments. To improve the model's ability to distinguish between suitable and unsuitable habitat, we relaxed the suitability criteria for four parameters: barriers created by dense vegetation, barriers created by fences, buffer zones on human use areas, and horizontal visibility. The refined model can be useful to bighorn sheep restoration efforts by facilitating evaluation of large areas of potential habitat, but numerical thresholds for required amounts of suitable habitat must consider the scale of data used for analysis.

    Notes: Using the example of a reintroduced bighorn sheep population in Badlands National Park, South Dakota we demonstrate the usefulness of neutrality tests and demographic data for detecting a severe genetic bottleneck (Ne 〈 10). From demographic data the effective population size of the founding population at Badlands was estimated to be six, and a heterozygosity excess test revealed evidence of a severe population bottleneck. We discuss the criteria for intervention when there is evidence of a severe bottleneck, and propose methods of mitigating the potentially deleterious long-term consequences of such bottlenecks. These issues are presented in the context of bighorn sheep reintroductions, but the issues are also of general importance to restoration efforts involving other large vertebrates.

    Notes: By 1950, bighorn sheep were extirpated from large areas of their range. Most extant populations of bighorn sheep (Ovis canadensis) in the Intermountain West consist of 〈100 individuals occurring in a fragmented distribution across the landscape. Dispersal and successful colonizations of unoccupied habitat patches has been rarely reported, and, in particular, translocated populations have been characterized by limited population growth and limited dispersal rates. Restoration of the species is greatly assisted by dispersal and successful colonization of new patches within a metapopulation structure versus the existing scenario of negligible dispersal and fragmented, small populations. We investigated the correlates for the rate of colonizations of 79 suitable, but unoccupied, patches by 31 translocated populations of bighorn sheep released into nearby patches of habitat. Population growth rates of bighorn sheep in the release patches were correlated to Ne of the founder group, and early contact with a second released population in a nearby release patch (logistic regression, p = 0.08). Largest population size of all extant released populations in 1994 was correlated to potential Ne of the founder group, the number of different source populations represented in the founder, and early contact with a second released population (p = 0.016). Dispersal rates were 100% higher in rams than ewes (p = 0.001). Successful colonizations of unoccupied patches (n = 24 of 79 were colonized) were associated with rapid growth rates in the released population, years since release, larger area of suitable habitat in the release patch, larger population sizes, and a seasonal migratory tendency in the released population (p = 0.05). Fewer water barriers, more open vegetation and more rugged, broken terrain in the intervening habitat were also associated with colonizations (p = 〈0.05). We concluded that high dispersal rates and rapid reoccupation of large areas could occur if bighorn sheep are placed in large patches of habitat with few barriers to movements to other patches and with no domestic sheep present. Many restorations in the past that did not meet these criteria may have contributed to an insular population structure of bighorn sheep with limited observations of dispersal.

    Notes: We examined the size, species, location (x and y coordinates), and microsite inhabited by colonizing trees and shrubs in five abandoned pastures in southern Costa Rica. All woody stems greater than 1 m tall in the pastures were measured and mapped, from the overhanging forest edge to 50 m into the abandoned pasture. Species composition of colonists differed substantially among pastures: Croton draco (Euphorbiaceae) dominated one site, two species of Miconia (Melastomataceae) another site, and Verbesina tapentiensis (Asteraceae) a third site. Site 4 had the highest cover of rotting logs (11%), and a four-fold greater density of colonizing woody plants than the site with the next highest colonist density. For all species pooled, and for several individual taxa, density was positively correlated across sites with abundance of log microsites.Four of the six most common woody species in site 4 occurred on logs significantly more often than expected had they been randomly distributed relative to logs. Site 5 had less abundance of logs, but the common Miconia species was again significantly more likely to be found on log microsites. These results strongly suggest that rotting wood microsites facilitate establishment of bird-dispersed pioneer trees, which in turn could foster regrowth of other forest species.

    Notes: Sources of forest regeneration (soil seed bank, seed rain) and barriers to seedling establishment were examined in a recently abandoned pasture in eastern Puerto Rico. Few woody species were found in the soil seed bank or in the seed rain. The number of seeds and species in the seed rain and soil seed bank declined with distance from the adjacent secondary forest. Nine species naturally dispersed and colonized plots during the study, with the wind-dispersed tree Tabebuia heterophylla being the predominant colonizer (91% of all seedlings). Barriers to seedling establishment were determined using a blocked field experiment with eleven woody species representative of a variety of life histories. Each species was planted under the pasture vegetation (control) or in areas where all vegetation was removed (removal). Germination was enhanced for four species in the control treatment, five species were not affected, and two species did not germinate under either treatment. Survival to 6 months was higher in the removal treatment for two species. Seedling biomass was greater in the removal treatment at 12 months for one species. Seed mass was a good predictor of germination success and final shoot biomass, but not survival. This study demonstrates that seeding recently abandoned pastures with a mix of known pioneer species may accelerate the rate of secondary succession, but some species will have to be planted in later successional stages in order to overcome strong barriers to establishment.

    Notes: Forest recovery in degraded pastures is often highly variable, possibly due to variation in the availability of adequate recruitment sites. In an actively grazed pasture in northeastern Costa Rica, this study examines how recruitment of woody species in patches of the fern Nephrolepsis sp. and near logs compares with recruitment in grassy areas. Fern patches and logs had five and eight times higher densities of woody recruits, respectively, as grassy areas. They also had more than twice the species richness and growth as grassy areas. Grass apparently presents a competitive barrier against invading woody recruits, and also attracts cattle that may trample and/or consume recruits. Both logs and patches of fern appeared to provide superior conditions for establishment and growth of woody species, and they did not attract cattle. This study suggests that fern patches and logs can be managed to accelerate forest succession.

    Notes: Abandoned pastures and secondary forests are increasingly prominent features of tropical landscapes. Forest regrowth on abandoned pastures is generally slow and virtually limited to regeneration from seeds from external sources, since agricultural activities alter site conditions. We hypothesize that seed availability is a major limiting factor in forest recovery on abandoned pastures. This hypothesis was tested by studying the seed bank, seed rain, and seed predation in a small pasture (1 ha) situated in a forest-pasture mosaic in northwestern Costa Rica. The tree seed density in the pasture seed bank was much lower (21/m2) than the density in the seed bank of a neighboring secondary forest (402/m2). Within a period of five weeks, 23 tree seeds entered the pasture by seed rain. This number is low compared to densities found in closed forests but higher than densities reported in other studies where virtually no seeds were found beyond 20 m from the forest edge. Possibly the small size of the pasture with seed sources nearby and the small-scale landscape mosaic enhance seed dispersal. Predation limits the seed density in pastures, with 42% of the woody species consumed by predators. The low seed density in the seed bank, and hampered recruitment combined with significant losses, pose severe restrictions to forest recovery on abandoned pastures. Moderate land use, and small sized clearings with seed sources nearby may increase the pace of recovery. Nevertheless, forest establishment may still take a considerable time. Thus, enlarging the available pool of species may be a worthwhile management strategy.

    Notes: Whereas the increasing knowledge on tropical coastal wetlands highlights the ecological and economical importance of such ecosystems, anthropogenic activities within the coastal zone have caused substantial, irreversible losses of mangrove areas in the Lesser Antilles during the last decades. Such a paradox gives strength to compensatory policy efforts toward mangrove restoration. We review the available knowledge on the ecology of mangrove growth and recovery in the Lesser Antilles as a contribution to possible restoration projects in such islands. Distribution of species follows a general pattern of seaward/landward zonation according to their respective tolerance to flooding and to pore-water salinity. An experimental study of seedling growth following simulated oil spill has documented the tolerance of Rhizophora mangle and Avicennia germinans seedlings to oil concentration in soils and the effects of natural biotic and abiotic factors on seedlings growth and survival. Monitoring mangrove recovery following hurricane Hugo has given information on growth patterns, from seedling to sapling stages, according to species and site conditions. Forest recovery was mostly due to pre-established seedlings. For the large Rhizophora propagules, buoyancy appears to be a quite inefficient way of dispersal far inland from the sea shore or riversides. Causes of recovery failure are discussed. From these results we attempt to answer the questions when, where, how to plant mangroves, and what species to use.

    Notes: Erosion is one of the most dramatic problems arising after land restoration in semi-arid Mediterranean areas. Topsoiling and subsequent hydroseeding are the main practices designed to reclaim motorway embankments, but there is a lack of information about the relationship between the ground cover furnished by the conventional seed mixtures and the erosion rate in the new created slopes. Ground cover and erosion rate were monitored simultaneously on some embankments of the Maresme motorway (Barcelona, Spain) during the first year after reclamation. Under similar geologic, topographic, and climatic conditions, the erosion rate was dependent on the percentage of herbaceous ground cover. Grasses accounted for most of the ground cover. Most of the seeded species did not contribute to the soil protection, and Lolium rigidum was the only grass growing satisfactorily on all the embankments. Legumes were important in autumn with Trifolium repens and Trifolium alexandrinum growing on the northwest- and southeast-facing embankments, respectively. The erosion rate was intolerable where ground cover was 〈25%, and tolerable where ground cover was〉 50%.

    Notes: Land disturbed by mining in China is a serious problem and lead/zinc (Pb/Zn) mine tailings constitute the majority of the metal mine tailings produced in Guangdaong Province, China. A greenhouse study was therefore conducted to evaluate the effects of lime (40, 80, 120, and 160 t/ha) and manure compost (50 and 100 t/ha) amendment on the revegetation of the Pb/Zn mine tailings using Cynodon dactylon (Bermuda grass) and Agropyron elongatum (tall wheatgrass). The results showed that a combination of lime and manure compost amendment together with deionized water leachating was able to increase pH, reduce electrical conductivity and diethylenetraminepentaacetic acid (DTPA)-extractable concentrations of Zn and Pb in tailings. Using 〈inlineGraphic alt="geqslant R: gt-or-equal, slanted" extraInfo="nonStandardEntity" href="urn:x-wiley:10612971:REC80041:ges" location="ges.gif"/〉80 t/ha lime amendment with the supplement of fertilizer or manure compost was able to effectively improve germination of both C. dactylon and A. elongatum. The highest dry weight yields were obtained in tailings receiving 〈inlineGraphic alt="geqslant R: gt-or-equal, slanted" extraInfo="nonStandardEntity" href="urn:x-wiley:10612971:REC80041:ges" location="ges.gif"/〉80 t lime/ha and 100 t manure compost/ha for both plant species. Plant tissue analysis showed that lime amendment at 120–160 t/ha reduced Zn accumulation in both shoot and root of C. dactylon. However, this trend was not observed for Pb.

    Notes: Land-use history, recent management, and landscape position influence vegetation at the Rockefeller Experimental Tract (RET), a 40-year-old restoration experiment in northeast Kansas. RET is representative of the prairie-forest ecotone, containing native tallgrass prairie and oak-hickory forest, but unique in having tracts of replanted prairie, seeded in 1957, that have undergone long-term restoration treatments: burned, grazed, mowed, or untreated. A land-use history database for RET was compiled using a geographic information system to integrate historic and contemporary sources of information. Restoration management on the reseeded prairie has had a profound effect on forest development: mowing or burning precluded forest establishment (〈3% forest cover), whereas portions of untreated or grazed areas became heavily forested (〉97% forest cover). Forest colonization depends upon biotic and edaphic conditions at the time restoration was initiated: for areas replanted to prairie and managed by grazing, forestation was 6% on land in cultivation prior to replanting, 20% on former pastureland, and 98% on land deforested just before replanting. Patterns of forest colonization were also significantly associated with three landscape positions: near existing forest, along water courses, and along ridge tops. Additionally, land-use history analyses showed that the presence of various prairie and forest species resulted from persistence and not from colonization following restoration. Because of the lasting imprint of historic land use on the landscape, our results indicate that it is essential that restoration studies be evaluated within a site-specific historical context.

    Notes: South Park is a high-elevation, semi-arid, treeless intermountain basin in central Colorado. A few extreme rich fens occur on the western margin and in the center of South Park where regional and local groundwater flow systems discharge to the ground surface. Over the past 40 years there has been extensive peat mining in these fens, but restoration methods have yet to be developed and successfully applied. The first part of this study compared the naturally reestablished vegetation on six mined peatlands with six pristine sites, while the second part of the study tested different revegetation techniques in 27 plots with varying depths to the water table. The six mined sites had only 30 plant species as compared with 122 species in the unmined sites; 43% of the species in the mined sites were not present in the undisturbed fens. Even after 40 years the sedges and willows that dominate the undisturbed sites were largely absent on the mined sites. The revegetation experiments seeded eight species, transplanted Carex aquatilis (water sedge) seedlings, transplanted rhizomes from six species, and transplanted four species of willow cuttings. Of the eight species seeded, only Triglochin maritima (arrowgrass) germinated and established seedlings. C. aquatilis seedlings, rhizome transplants of C. aquatilis, Kobresia simpliciuscula (elk sedge), and Juncus arcticus (arctic rush), and willow cuttings all had differing patterns of survival with respect to the annual maximum height of the water table. These results indicate that the dominant species can be successfully reintroduced to mined surfaces with the appropriate hydrologic conditions, but human intervention will be necessary to rapidly re-establish these species. The slow rate of peat accumulation means that restoration of the mined fens will require hundreds, if not thousands, of years.

    Notes: As a restoration strategy, translocation of endangered plant populations may be a risky procedure with uncertain outcomes. Often, very little ecological information is known about these populations before, as well as after, translocation. The endangered vernal pool plant, Blennosperma bakeri, is a case in point. As a consequence of vernal pool habitat destruction, many populations of B. bakeri have been transplanted or translocated to various receptor sites. In this study, we examine the incidence of a thrips herbivore, Frankliniella minuta, in natural and translocated populations of B. bakeri in relation to floral patch size and degree of isolation and present implications for B. bakeri restoration and management. At a vernal pool mitigation site in California, U.S.A., thrips were present in both kinds of B. bakeri populations, and the range of thrips densities in both kinds of populations was similar for adults and immatures. Significant negative relationships between patch size, patch isolation, and numbers of flower heads infested with adult or immature thrips were found only among natural patches. Natural patches tended to be smaller in size than translocated patches, but patch isolation distances were similar. Some evidence suggests that B. bakeri is a F. minuta host plant, but the impact of these herbivores on B. bakeri remains unclear. Our findings, although preliminary, suggest that the distribution and abundance of F. minuta varied with floral patchiness, thrips stage, and the natural or translocated status of B. bakeri populations. In addition, our results provide a starting point for understanding the spatial context of plant–herbivore interactions in artificially altered vernal pool landscapes.

    Notes: Introduced Rattus norvegicus (Norway rats) caused the decline of Synthliboramphus antiquus (ancient murrelets) and other seabirds breeding on Langara Island (approximately 3,100 ha), British Columbia. Using funds from the litigation settlement following the Nestucca oil spill, Environment Canada eradicated Norway rats using a technique developed in New Zealand which involved dispensing wax baits containing the anticoagulant brodifacoum at 50 ppm from fixed bait stations. Bait stations were placed every 75 to 100 m on a grid over the entire island (1 station/ha). Rats removed bait for 26 days, after which crews placed baits in protective plastic bags in each bait station. Stations loaded with baits were left on the island and rechecked four times over 2 years, after which bait stations and remaining bait were removed. The eradication succeeded. No signs of rats have been detected on Langara Island and its associated islands since January 1996. No rats were trapped during 1,700 trap-nights following the poison campaign. Incisor marks of rats were not found on apples or oil-dipped chew-sticks. Corvus corax (common ravens) likely suffered greater than 50% mortality from the eradication after apparently gaining access to the poison directly from bait stations and from scavenging rat carcasses. A monitoring and response system is being developed in conjunction with current users of the islands. The success on Langara Island demonstrates how the technique proven on small New Zealand islands of less than 300 ha can be effectively extrapolated to much larger islands.

    Notes: Populations of the rare annual forb Amsinckia grandiflora may be declining because of competitive suppression by exotic annual grasses, and may perform better in a matrix of native perennial bunchgrasses. We conducted a field competition experiment in which Amsinckia seedlings were transplanted into forty 0.64-m2 experimental plots of exotic annual grassland or restored perennial grassland. The perennial grassland plots were restored using mature 3 cm-diameter plants of the native perennial bunchgrass Poa secunda planted in three densities. The exotic annual grassland plots were established in four densities through manual removal of existing plants. Both grass types reduced soil water potential with increasing biomass, but this reduction was not significantly different between grass types. Both grass types significantly reduced the production of Amsinckia inflorescences. At low and intermediate densities (dry biomass per unit area of 20–80 g/m2), the exotic annual grasses reduced Amsinckia inflorescence number to a greater extent than did Poa, although at high densities (〉90 g/m2) both grass types reduced the number of Amsinckia inflorescences to the same extent. The response of Amsinckia inflorescence number to Poa biomass was linear, whereas the same response to the annual grass biomass is logarithmic, and appeared to be related to graminoid cover. This may be because of the different growth forms exhibited by the two grass types. Results of this research suggest that restored native perennial grasslands at intermediate densities have a high habitat value for the potential establishment of the native annual A. grandiflora.

    Notes: The search for a universal statement of goals for ecological restoration continues to generate discussion and controversy. I discuss the diverse roots of restoration ecology, and show how the complex lineages within the field have led to diverse, and divergent, sets of goals. I then review the three major themes that currently are used to develop statements of goals: restoration of species, restoration of whole ecosystems or landscapes, and the restoration of ecosystem services, and point out both the advantages and the limitations and problems associated with each category. Finally, I suggest that restoration ecology would be better served by recognizing that the diversity of conditions requiring restoration demands much flexibility in goal setting, and that restorationists should seek to develop guidelines for defining the sets of conditions under which different kinds of goals are appropriate. I further suggest that goals would be more easily and more appropriately set if restorationists would set forth at the outset the true scope and limitations of what is possible in a given project.Key words: goal-setting, wetlands, conservation biology, ecosystem management, ecosystem services, landscape management.

    Notes: Restoration of many terrestrial plant communities involves the reintroduction of fire. However, there have been few studies of the effects of fire on the avifauna during the restoration process. To study the effects of oak savanna restoration on avian communities, breeding birds were censused and the vegetation structure documented in seven experimental burn units (8–18 ha) that had experienced different frequencies of controlled burns during the past 31 years (0–26 burns). Data were analyzed with both direct and indirect gradient analyses using multivariate techniques. The results showed that, as savanna restoration proceeded, there was a general decline in predominantly insectivorous species, particularly those that feed in the upper canopy region (leaves and air space), and a general increase in omnivorous species, particularly those that feed on the ground and in the lower canopy. Insectivorous bark gleaners (woodpeckers) also increased during restoration and were correlated with the increase in standing dead trees resulting from the fires. Overall, savanna restoration resulted in increases in the abundance of many open country bird species, including many species that have been declining in central and eastern North America, including red-headed woodpecker, Baltimore oriole, eastern kingbird, vesper sparrow, field sparrow, lark sparrow, brown thrasher, American goldfinch, and brown-headed cowbird. The shifts in species and guilds were correlated with changes in burn frequency and the macro vegetation structure—tree and shrub density, leaf area index, and relative proportion of standing dead trees. The findings show that savanna restoration can increase bird diversity and provide important habitat for uncommon or declining bird species. These birds are most likely attracted to one or more of the distinctive habitat features of the restored savanna environments, including scattered mature trees, standing dead trees and snags, and presence of both shrubby and grassland vegetation. The findings also suggest that restoration ecologists and wildlife biologists will need to work together to achieve desired goals, since different types of savanna restoration efforts may produce different effects on the breeding bird community.

    Notes: A study was conducted to examine nursery protocols for production of planting stocks used in wetland mitigation projects. Two commercial soil mixtures were tested along with waterlogging, fertilization, and combination treatments. Two marsh species, Panicum hemitomon and Sagittaria lancifolia, were subjected to a two-phase study. During Phase I, watering and fertilization treatments were applied in a 2 × 2 × 2 factorial design with two soils, two watering regimes, and two fertilizer treatments. In Phase II, all plants were subjected to continuous waterlogging (no fertilizer). Soil redox potential was measured, along with plant gas exchange and growth responses. Our data do not support the hypothesis that flood “pre-conditioning” alone can significantly improve plant growth under subsequent flooding. However, fertilization alone or in combination with flooding appeared to enhance shoot and root production in both species during the subsequent flooding. In contrast, flooding alone produced Panicum plants that appeared to remain somewhat susceptible to subsequent flooding as compared to fertilized plants. Sagittaria plants subjected to fertilizer treatment alone did not produce significantly greater total dry weights compared to their controls. Our data indicate that the growth of planting stocks for wetland mitigation can be improved by fertilization in the nursery.Key words: fertilizer, flooding, nursery production, wetland mitigation.

    Notes: Growth performance of nine native tropical tree species planted on mine spoil under two levels of NPK treatment was studied by measuring height and diameter. Of the nine species, four were leguminous. All the tree species responded positively to NPK fertilization; however, the impact on leguminous species was little compared to non-leguminous species. In general, the height/diameter ratio decreased from control to full-dose NPK treatment, suggesting that nutrient enrichment influenced the resource allocation pattern such that the diameter growth was favored. The log-transformed height-diameter relationships were significant for the three treatments in all the tree species. The slopes (β) obtained were compared with three different models of tree growth (i.e., elastic similarity, geometric similarity, and constant stress). Acacia catechu, Dalbergia sissoo, Gmelina arborea, and Azadirachta indica fitted the elastic similarity model, whereas Pongamia pinnata and Phyllanthus emblica followed the constant stress model. Tectona grandis was the only species that followed the geometric similarity model. In Albizia lebbeck and Terminalia bellirica, the β values were considerably lower (i.e., below 0.5) and these two species did not fit any of the three models of tree growth.     Notes: Tropical forests are being cleared at an alarming rate although our understanding of their ecology is limited. It is therefore essential to design restoration experiments that both further our basic knowledge of tropical ecology and inform management strategies to facilitate recovery of these ecosystems. Here we synthesize the results of research on tropical montane forest recovery in abandoned pasture in Costa Rica to address the following questions: (1) What factors limit tropical forest recovery in abandoned pasture? and (2) How can we use this information to design strategies to facilitate ecosystem recovery? Our results indicate that a number of factors impede tropical forest recovery in abandoned pasture land. The most important barriers are lack of dispersal of forest seeds and seedling competition with pasture grasses. High seed predation, low seed germination, lack of nutrients, high light intensity, and rabbit herbivory also affect recovery. Successful strategies to facilitate recovery in abandoned pastures must simultaneously overcome numerous obstacles. Our research shows that establishment of woody species, either native tree seedlings or early-successional shrubs, can be successful in facilitating recovery, by enhancing seed dispersal and shading out pasture grasses. On the contrary, bird perching structures alone are not an effective strategy, because they only serve to enhance seed dispersal but do not reduce grass cover. Remnant pasture trees can serve as foci of natural recovery and may enhance growth of planted seedlings. Our results highlight the importance of: (1) understanding the basic biology of an ecosystem to design effective restoration strategies; (2) comparing results across a range of sites to determine which restoration strategies are most generally useful; and (3) considering where best to allocate efforts in large-scale restoration projects.

    Notes: Approximately half of the tropical biome is in some stage of recovery from past human disturbance, most of which is in secondary forests growing on abandoned agricultural lands and pastures. Reforestation of these abandoned lands, both natural and managed, has been proposed as a means to help offset increasing carbon emissions to the atmosphere. In this paper we discuss the potential of these forests to serve as sinks for atmospheric carbon dioxide in aboveground biomass and soils. A review of literature data shows that aboveground biomass increases at a rate of 6.2 Mg ha−1 yr−1 during the first 20 years of succession, and at a rate of 2.9 Mg ha−1 yr−1 over the first 80 years of regrowth. During the first 20 years of regrowth, forests in wet life zones have the fastest rate of aboveground carbon accumulation with reforestation, followed by dry and moist forests. Soil carbon accumulated at a rate of 0.41 Mg ha−1yr−1 over a 100-year period, and at faster rates during the first 20 years (1.30 Mg carbon ha−1 yr−1). Past land use affects the rate of both above- and belowground carbon sequestration. Forests growing on abandoned agricultural land accumulate biomass faster than other past land uses, while soil carbon accumulates faster on sites that were cleared but not developed, and on pasture sites. Our results indicate that tropical reforestation has the potential to serve as a carbon offset mechanism both above- and belowground for at least 40 to 80 years, and possibly much longer. More research is needed to determine the potential for longer-term carbon sequestration for mitigation of atmospheric CO2 emissions.

    Notes: Forest structure of mangrove restoration sites (6 and 14 years old) at two locations (Henderson Creek [HC] and Windstar [WS]) in southwest Florida differed from that of mixed-basin forests (〉50 years old) with which they were once contiguous. However, the younger site (HC) was typical of natural, developing forests, whereas the older site (WS) was less well developed with low structural complexity. More stressful physicochemical conditions resulting from incomplete tidal flushing (elevated salinity) and variable topography (waterlogging) apparently affected plant survival and growth at the WS restoration site. Lower leaf fall and root production rates at the WS restoration site, compared with that at HC were partly attributable to differences in hydroedaphic conditions and structural development. However, leaf and root inputs at each restoration site were not significantly different from that in reference forests within the same physiographic setting. Macrofaunal consumption of tethered leaves also did not differ with site history, but was dramatically higher at HC compared with WS, reflecting local variation in leaf litter processing rates, primarily by snails (Melampus coffeus). Degradation of leaves and roots in mesh bags was slow overall at restoration sites, however, particularly at WS where aerobic decomposition may have been more limited. These findings indicate that local or regional factors such as salinity regime act together with site history to control primary production and turnover rates of organic matter in restoration sites. Species differences in senescent leaf nitrogen content and degradation rates further suggest that restoration sites dominated by Laguncularia racemosa and Rhizophora mangle should exhibit slower recycling of nutrients compared with natural basin forests where Avicennia germinans is more abundant. Structural development and biogeochemical functioning of restored mangrove forests thus depend on a number of factors, but site-specific as well as regional or local differences in hydrology and concomitant factors such as salinity and soil waterlogging will have a strong influence over the outcome of restoration projects.

    Notes: The geology of Mesa Verde National Park (MVNP) poses unique problems to road construction and maintenance. Major geologic formations of the Park consist of an overlying resistant sandstone cap underlain by highly erodable shales. Once this sandstone cap is removed, the shales are easily eroded away, creating the notable mesas of the region. In many places, road construction has removed the sandstone layer and vegetation resulting in unaesthetic barren slopes that require continual maintenance and have proven difficult to revegetate. An experiment was conducted to evaluate the effectiveness of several cultural techniques combined with seeding and transplanting indigenous plants for revegetation of these roadcut slopes. Techniques evaluated were fertilization, mulching, soil pitting, and polyacrylamide amendments. Replicated test plots were established at three roadcut sites in MVNP to evaluate these techniques by measuring percent plant cover by species over a 4-year period. A combination of seeding grasses and transplanting forbs and shrubs appeared to be the optimal way to maintain species diversity and structure on the roadcuts while accomplishing the goal of revegetating these difficult sites. The perennial forb Aster glaucodes and the shrub Artemisia ludoviciana showed high survival when transplanted in the experimental roadcut sites. These species, as well as the perennial grass Pascopyrum smithii, also established well from seed. The addition of an organic fertilizer, in combination with mulch, proved to be the most effective method of improving vegetation cover for these and other transplanted species.

    Notes: We studied vegetation change of a remnant barrens in southern Illinois over twenty-five years. The study area was periodically burned between 1969 and 1993, but fire was excluded for a 16-year period (1974–1989). During the study, the barrens supported a mixture of species whose preferred habitats ranged from prairie and open woodlands to closed forest communities. The herbaceous vegetation may be on a trajectory characterized by increasing dominance of woodland species and declining prairie species. Fire management temporarily reversed this trend, but it continued once fire was excluded. Reintroduction of prescribed burning in 1990–1993 altered the vegetation trajectory but not back toward a species composition comparable to that present on the site before cessation of fire management after 1973. Following interruption of prescribed burning, tree basal area more than doubled, and density showed a 67% increase between premanagement conditions in 1968 and 1988. Salix humilis (prairie willow) density had significant negative correlations with tree density and basal area. However, there was no consistency in response of shrub species on the site to the varied site conditions over time. Fire management on the site may not recover the historic barrens that occurred on the site. Nevertheless, consistent fire management will drive vegetation changes toward increasing abundance of prairie and open woodland species that would otherwise be lost without burning.

    Notes: A field experiment was designed to recreate a species-rich mesotrophic grassland community of conservation worth. Trifolium repens (white clover) was observed to increase significantly in both frequency and abundance in sown plots grazed by cattle, but not in plots cut in June and subsequently grazed by cattle. In both these treatments permanent quadrats containing clover patches were found to be lower in species richness than were quadrats without clover. In both treatments botanical diversity was seen to decline over time. In the grazed-only treatment the loss of diversity may be linked to the increase in clover. In the cut and grazed plots, T. repens did not become so abundant but diversity was still seen to decline, possibly due to the loss of low growing species from the taller sward. A pot experiment which varied the sowing density of a mix of seven wild flower species in full factorial combination with cutting frequency was established on soils from an arable field also sown with a single density of clover. T. repens was seen to decline from initial high cover estimates in infrequently cut and uncut treatments. In the pot experiment where a grass component to the vegetation was absent, clover was seen to have less impact on the other forbs than it did in the field. It is suggested that, being a nitrogen fixer, T. repens may have a competitive edge in ex-arable soils low in available nitrogen. The observed reduction in botanical diversity may be a result of this increase in available nitrogen, facilitating the spread of the sown grasses and preventing the recovery of the sown forbs that were excluded by the invasion of T. repens. It is suggested that reducing the proportion of grass in the seed mixtures during grassland habitat creation on these soils may help reduce or delay this effect.

    Notes: The concurrent discussions of landscape scale restoration among restoration ecologists, and of historic disturbance pattern as a guideline for forest management among forest scientists, offer a unique opportunity for collaboration between these traditionally separated fields. The objective of this study was to review the environmental history, early restoration projects, and current plans to restore landscape patterns at broader scales in the 450,000 ha northwest Wisconsin Pine Barrens. The Pine Barrens offer an example of a landscape shaped by fire in the past. In northwestern Wisconsin historically the barrens were a mosaic of open prairie, savanna, and pine forests on very poor, sandy soils. The surrounding region of better soils was otherwise heavily forested. Six restoration sites have been managed since the middle of this century using prescribed burns to maintain the open, barrens habitat. However, these sites are not extensive enough to mimic the shifting mosaic of large open patches previously created by fire. Extensive clear-cuts may be used as a substitute for these large fire patches so that presettlement landscape patterns are more closely approximated in the current landscape. We suggest that such silvicultural treatments can be suitable to restore certain aspects of presettlement landscapes, such as landscape pattern and open habitat for species such as grassland birds. We are aware that the effects of fire and clear-cuts differ in many aspects and additional management tools, such as prescribed burning after harvesting, may assist in further approximating the effect of natural disturbance. However, the restoration of landscape pattern using clear-cuts may provide an important context for smaller isolated restoration sites even without the subsequent application of fire, in this formerly more open landscape.

    Notes: The occurrence of arbuscular mycorrhizae fungi (AMF) was examined in natural and reclaimed sand dunes in Iceland. On the coastal sand-plain of Myrdalssandur no spores of AMF were found on barren sand, and very few were found in 1- and 5-year-old reclamation sites of Leymus arenarius (lymegrass). A significantly higher number of AMF spores and root colonization were found in a 10-year-old reclamation site and in a natural old dune system of L. arenarius. AMF spores showed seasonal variation with higher occurrence in the fall than in the spring. On the volcanic island Surtsey, no AMF spores or root colonization were found on L. arenarius in 6- and 10-year-old dunes. However, AMF spores and root colonization were found in the 22-year-old Leymus dune. On Surtsey, a colonization pattern was found where AMF non-dependent plants were the first colonizers followed by AMF facultative plants, then by AMF-dependent plants. Today AMF facultative plants have the highest number of species but AMF non-dependent plants have the largest population size. Three different AMF inocula were tested on L. arenarius; growth of seedlings was improved significantly by an indigenous AMF inoculum compared with commercial inocula. Inoculation of nursery grown seedlings of L. arenarius followed by transplantation into barren sand seeded with L. arenarius is recommended because this method will ensure establishment of the plant and enhance succession.

    Notes: Winter frosts caused by radiative cooling were hypothesized to limit successful reintroduction of Hawaiian plants other than Acacia koa to alien-dominated grasslands above 1700 m elevation. We determined, in the laboratory, the temperature at which irreversible tissue damage occurred to Metrosideros polymorpha leaves. We also conducted a field study of this species to determine if (1) leaf damage was correlated with sub-zero leaf temperatures, (2) radiative cooling could be moderated by canopies of A. koa, and (3) low soil temperatures contributed to seedling damage. The last was evaluated by thermally buffering seedlings with water-filled bladders placed at their base to keep roots warm, or by installing a radiation shield to reduce early morning transpiration when water uptake from cold soils would be least. Leaf temperatures were monitored between midnight and 7:00 a.m. using fine-wire thermocouples, and leaf damage was recorded monthly. In the laboratory, supercooling protected leaves from mild sub-zero temperatures; irreversible tissue damage occurred at about −8°C. In the field, leaf damage was strongly correlated with degree-hours below freezing. Unprotected seedlings suffered the greatest leaf damage. Those sheltered under A. koa trees rarely experienced temperatures below −3°C, and damage was minimal. Shaded and thermally buffered seedlings suffered less damage than unprotected plants, probably due to elevated leaf temperatures rather than improved water relations. Using A. koa or artificial devices to reduce radiative cooling during winter nights should enhance establishment of M. polymorpha in high-elevation rangeland.

    Notes: The rewetting technique border irrigation was installed in a degraded fen peatland in northeastern Germany. Because of the prevailing site conditions, the technique resulted in two different rewetting variants (surface irrigation and temporary inundation) at the study site. This paper reports on the practicability of this technique and the influence of rewetting on vegetation development, decomposition processes and soil nutrient availability, and the possibilities for renewed peat accumulation. The technique proved to be suited for rewetting fen sites with a continuous slope, deep peat layer with low hydraulic conductivity, and upstream water recharge facilities. A subsidence of the ground-water levels during the summer months, however, could not be avoided in dry years. The vegetation changed slowly from species-poor grassland into typical fen plant communities, despite rewetting and soil tillage. Species richness, however, was higher in the surface irrigation than in the temporary inundation variant. A sufficient water supply proved to be absolutely necessary to retard decomposition processes because higher decomposition of root materials (i.e., higher k values) occurred under temporary inundated conditions. Generally, the higher water content in the soil after rewetting led to a lower nitrate-N–to–ammonium-N ratio in the topsoil in both rewetting variants. In the surface irrigation variant the mineral nitrogen content (Nmin) of the topsoil decreased from 7.8 to 4.4 g N/m2, which is also correlated with the increase in water content of the soil. The low Nmin levels of fens which were never deeply drained (0.9–2.8 g N/m2), however, were not reached within the observation period of 3 years.

    Notes: Over the last 150 years, a large proportion of forests in Latin America have been converted to pastures. When these pastures are abandoned, grasses may slow re-establishment of woody species and limit forest regeneration. In this study, we explored the use of cattle in facilitating the establishment of woody vegetation in Colombian montane pastures, dominated by the African grasses Pennisetum clandestinum (Kikuyo) and Melinis minutiflora (Yaraguá). First, we described woody and herbaceous vegetation in grazed and non-grazed pastures. Second, we tested the effect of grazing and seed addition on the establishment and growth of woody species. We also determined if the effect of grazing was different in P. clandestinum and M. minutiflora pastures. We found that low stocking density of cattle greatly increased density, number of branches per individual (a measure of “shrubiness”), and basal area of woody species, but also reduced woody plant species richness and diversity. In the grazed area, the shrubs Baccharis latifolia (Chilca) and Salvia sp. (Salvia) were the most abundant. The combined effect of grazing and shading from the shrubs reduced herbaceous vegetation by 52 to 92%. In the grazing/seed addition experiment, grazing increased establishment of woody seedlings, particularly of the shrub Verbesina arborea (camargo), but the largest effect was seed addition. Where grasses are an important barrier to regeneration, grazing can facilitate the establishment of shrubs that create a microhabitat more suitable for the establishment of montane forest tree species.

    Notes: Relatively little information exists on neotropical secondary rain forests that have progressed beyond the pioneer stages of succession, or on the potential of natural regeneration to restore forest on large areas. We determined the structural and floristic characteristics (〈inlineGraphic alt="geqslant R: gt-or-equal, slanted" extraInfo="nonStandardEntity" href="urn:x-wiley:10612971:REC80053:ges" location="ges.gif"/〉10 cm dbh) of a 30-year-old secondary forest developing on a 32.5 ha pasture on hilly terrain, abandoned after use of moderate intensity. Ten 0.24 ha sample plots covered the range of site conditions. The forest was dominated by long-lived pioneer tree species; overall, the majority of species (70%) was vertebrate dispersed but the majority of individuals (52%) was of wind-dispersed species. Tree species, including the dominants, were a mixture of those present in old-growth and adventives colonizing from agricultural land. The forest was very heterogeneous. Vochysia ferruginea-dominated stands characterized slopes with soils of high exchangeable acidity, while the adventive Cordia alliodora dominated sites with gentler topography and soils of lower acidity. Structural differences between the two forest types were slight, but Cordia forest had significantly greater species diversity and absolute and relative abundances of vertebrate-dispersed tree species than Vochysia forest, which had significantly greater absolute and relative abundances of wind-dispersed tree species. These latter differences between forest types, as well as the wide structural variation of the forest as a whole, were probably largely due to spatial and temporal variation in seed rains, some of it linked to the characteristics of the dominant species. Rain forest restoration on large pastures may depend greatly on wind dispersal and adventive tree species, and techniques for silvicultural diagnosis must be developed as a basis for the management of heterogeneous successional stands. Studies of early colonization of pastures should be expanded to focus on the causes of heterogeneity in older forests.

    Notes: Local fisherfolk and fishpond owners have been practicing “restoration” of mangrove forests in some parts of the Philippines for decades, well before governments and non-government organizations began to promote the activity as a conservation tool. This paper examines ecological characteristics of these mangrove plantations and compares them to natural mangroves in the same areas. Mangrove planters were interviewed and plantation and natural mangrove forests were surveyed to measure forest structure, composition and regeneration. Compared with natural forests, mangrove plantations were characterized by high densities of small stems, shorter and narrower canopies, and fewer species. For both economic and ecological reasons, the vast majority of people dispersed and planted only Rhizophora mucronata/stylosa and, furthermore, they often thinned other species out of planted areas. There was remarkably little subsequent recruitment of other, nonplanted mangrove species into plantations up to 50 and 60 years of age. This pattern held across a diversity of sites, including plantations that had not been selectively cut or weeded. Important ecological and economic benefits result from local mangrove planting, but catalyzing diverse forest regeneration—at least in the short to medium term—is not one of them. The lesson: if you want to restore diverse mangrove forests, you have to plant diverse mangrove forests.

    Notes: The question of how society is going to pay for restoration has received little open discussion. We review existing literature and examples to explore two questions: How should ecological and economic considerations be balanced in determining expenditures on restoration projects? and How is society going to pay for the substantial costs involved? We discuss a number of different techniques for determining the amount of money to allocate to restoration efforts, including ecosystem replacement costs, quantifying ecosystem services, contingent valuation, and surrogate market price techniques. We then review different strategies for paying for restoration including private funding by the party responsible for the damage, public funding through taxes, voluntary contributions, and various public/private partnerships. We conclude by discussing other considerations in developing strategies to pay for restoration, including uncertainty, time-scale, evaluating success, and regional planning.

    Notes: In this study we examine whether stabilization of denuded coastal foredunes in southeastern Australia with the exotic grass species Ammophila arenaria (marram grass) restores plant and ground-active arthropod assemblages characteristic of undisturbed foredunes. Vascular plants and arthropods were sampled from foredunes that had been stabilized with marram grass in 1982, and from foredunes with no obvious anthropogenic disturbance (control dunes). All arthropods collected were sorted to Order, and ants (81.5% of all specimens) were further sorted to morphospecies. Abundance within arthropod Orders, as well as richness, composition, and structure of the plant and ant assemblages from control and stabilized dunes, were compared. The abundance of Diptera was significantly greater on stabilized dunes, while the abundance of Isopoda was significantly greater on control dunes. There were no significant differences in morphospecies richness or composition of ant assemblages on the two dunes types, although some differences in the abundances of individual morphospecies were observed. By contrast, stabilized dunes exhibited lower plant species richness and highly significant differences in plant species composition, due mainly to the large projected foliage cover of marram grass. The study revealed that after 12 years, the vegetation composition and structure of stabilized dunes was still dominated by marram grass and, as a result, invertebrate assemblages had not been restored to those characteristic of undisturbed foredunes.

    Notes: Bird species richness and individual abundances were recorded in old, unrestored tin strip mine plots, in mined plots restored 1, 2, and 3 years before the study, and in adjacent, unmined, natural secondary forest plots on the 11,340-km2 Indonesian island of Bangka (2°S, 106°E). The objective was to assess the ecological recovery of unrestored and minimally restored mine plots compared with surrounding reference forest. Unrestored mines had not been mined or used for any other purpose for 14–30 years; plots in their first, second, and third year since restoration were old mines planted with Acacia mangium (Leguminosae) at a density of 400 trees/ha. Natural secondary forest plots 20 or more years since the last disturbance were immediately adjacent to both unrestored and restored plots. Bird surveys on 4-ha plots were performed during the 1995 breeding season. A comparison of data from unrestored plots of widely varying ages showed no significant differences among them for species richness, diversity (Shannon–Wiener index, H′), or individual abundance, indicating that little natural bird community recovery had occurred over time in the plots. However, increases did occur in restored sites over only 3 years for both species richness (r 2= 0.29, p = 0.04) and diversity (r 2= 0.45, p = 0.009). All values for third-year restored plots, however, were still significantly lower than corresponding values for adjacent natural secondary forest plots. The quick return of bird activity on the plots after minimal efforts at restoration supports the idea that simple, inexpensive restoration can be effective for “jump starting” degraded systems at large scales. Such a restoration strategy might be of particular value for degraded land in developing nations, where scientific, professional, and financial resources might be in short supply. Using this strategy, a small number of restoration professionals could mobilize the labor of many local people in many areas, serving to both improve ecological systems and to educate and engage local populations in restoration and conservation projects.

    Notes: Woodlands dominated by Eucalyptus salmonophloia (salmon gum) occur throughout the fragmented landscape of the southwestern Australian wheatbelt. These remnants are often degraded by livestock grazing and weed invasion and in many cases there is little or no understorey remaining and little or no regeneration of the dominant tree E. salmonophloia. There is a growing interest in developing techniques for restoring remnant woodlands. This study describes techniques for establishing seedlings of the dominant tree and perennial understorey species in E. salmonophloia (salmon gum) woodlands degraded by livestock grazing. The study tests the hypothesis that, in addition to the exclusion of livestock, management of weeds and reintroduction of plant species, restoration of plant species diversity will require techniques which mimic large-scale disturbances, reduce soil compaction, and restore soil water infiltration to suitable rates. Five-month-old seedlings of the dominant tree E. salmonophloia and four commonly associated woody shrubs (Acacia hemiteles, Atriplex semibaccata, Maireana brevifolia, and Melaleuca pauperiflora) were planted into areas that differed with respect to grazing (–rabbit/ −livestock and +rabbit/–livestock), tree canopy disturbance (+/–competition with tree canopy) and amelioration of soil compaction (+/–deep ripping). Following three growing seasons and two summers, the exclusion of rabbits had no significant effect on the survival and growth of planted species. As a consequence grazing treatments are pooled for the purposes of presenting the impacts of removing competition with adult trees and soil deep ripping. The removal of competition with adult E. salmonophloia trees significantly improved the survival of E. salmonophloia seedlings but did not improve survival of understorey species. Deep ripping the soil significantly improved the survival of both E. salmonophloia and the shrub A. hemiteles but did not improve the survival of other understorey species. In contrast to seedling survival, the removal of adult E. salmonophloia trees and deep ripping soil significantly increased the growth of all species. The results indicate that increasing levels of intervention will increase the chances of successfully restoring tree and understorey species diversity in degraded E. salmonophloia woodlands.

    Notes: Synemon plana (golden sun moth) is a small diurnal moth from the family Castniidae, now listed as endangered in all regions of southeastern Australia in which it occurs. This study details an attempt to restore the native grassland habitat of S. plana at one site by increasing the cover of its probable food plant, Austrodanthonia eriantha (wallaby grass), to at least 40%, the average percentage cover determined from all currently inhabited sites. The percentage cover of A. eriantha increased when seedlings were planted, although there was no significant increase in cover by seeding caryopsides (dispersal units) or by weeding. However, combining weeding with planting seedlings, or seeding increased cover by 22% and 27% to 43% and 64%, respectively. Two hundred caryopsides per square meter (compared with only 49 seedlings/m2) were required to increase cover to at least 40% due to the low viability of seeds and low germination in the field. Therefore, to restore grasslands dominated by A. eriantha as suitable habitat for S. plana, seedlings should be planted and weeds removed.

    Notes: Ungulate herbivory can impact riparian vegetation in several ways, such as by reducing vigor or reproductive output of mature plants, and through increased mortality of seedlings and saplings. Much work has focused on the effects of livestock grazing within riparian corridors, while few studies have addressed the influence of native ungulate herbivory on riparian vegetation. This study investigated the effect of deer herbivory on riparian regeneration along three streams with degraded riparian corridors in Mendocino County, California. We utilized existing stream restoration efforts by private landowners and natural resource agencies to compare six deer exclosures with six upstream control plots. Livestock were excluded from both exclosure and control plots. Three of the deer exclosures had been in place for 15 years, one for 6 years, and two for 4 years. The abundance and size distribution of woody riparian plant species such as Salix exigua, S. laevigata, S. lasiolepis, Alnus rhombifolia, and Fraxinus latifolia were quantified for each exclosure and control plot. The mean density of saplings in deer exclosures was 0.49 ± 0.15/m2, while the mean density of saplings in control plots was 0.05 ± 0.02/m2. Within exclosures, 35% of saplings were less than 1 m and 65% were greater than 1 m; within control plots, 97% of saplings were less than 1 m in height. The fact that little regeneration had occurred in control plots suggests that deer herbivory can substantially reduce the rate of recovery of woody riparian species within degraded riparian corridors. Exclusionary fencing has demonstrated promising results for riparian restoration in a region with intense deer herbivory.

    Notes: Seed rain was studied in restoration plots installed in 1985 and 1987, respectively, on an alpine downhill ski run at circa 2,500 m above sea level. The study was initiated in late autumn 1996 and completed in autumn 1998; it included temporal and spatial variation in density per m2, as well as alpha diversity (species richness), and species composition of the seed rain versus that of the resident vegetation. This is the first report on post-restoration monitoring of seed rain above the timberline. Seed rain density and alpha diversity varied seasonally, with the first peak occurring immediately after spring snowmelt and the second in early autumn. The density of seed rain varied between plots and years (1,528–1,778 seeds per m2 in one plot [RPF] versus 1,096–3,557 seeds per m2 in another plot [RPG]). Total species number per plot was nearly twice as high in RPF as in RPG in both study years. Seed rain totaled 18 species; all but one represented either transplants introduced in restoration or colonizers established in the plots soon after restoration. Distribution of species in seed rain was largely asymmetric and only a few species provided substantial contributions. Composition of species and their respective contribution to seed rain differed between plots and was clearly influenced by performance of some species used in restoration as transplants; together they provided as much as 51% of the total seed rain. The results of the study demonstrate that restoration enhanced increase of species richness as well as seed rain in situ.

    Notes: The most important problem in the restoration of closed landfills is the production of toxic gases by decomposition of refuse. Such gases affect the root system of plants growing on these sites. The aim of the present study was to assess the effects induced by landfill biogas contamination on germination and initial root growth of Vicia villosa (hairy vetch), Lotus corniculatus (birdsfoot trefoil), Trifolium pratense (red clover), and Trifolium repens (white clover). In laboratory conditions, simulated landfill and control gas were supplied to the seedlings. The composition of the simulated landfill gas used was: 16% O2, 8% CO2, 3% CH4, and 73% N2; a control gas was also tested (21% O2, 0. 035% CO2, and 78% N2). Percentage of germinated seeds was determined after 6 and 12 days from the starting date; at the same time qualitative assays of metabolic root functionality were also performed by using an agar technique in order to visualize changes in rhizosphere pH. At the end of the experiment, the length of the primary and secondary root was measured. Germination after 6 days was affected by the gas treatment; the landfill biogas caused a delay in germination with respect to the control in seeds of V. villosa and L. corniculatus. Root fresh weight and dry weight were significantly decreased by biogas treatment in V. villosa and T. repens. In contrast, root dry weight was higher in gas treated L. corniculatus and T. pratense compared to control seedlings. Total root system was significantly higher in treated T. pratense. The qualitative assay suggests, with the exception of T. pratense, a metabolic adjustment of the treated seedlings.Key words: restoration, landfill biogas, legumes.

    Notes: We analyzed factors that contributed to the success of 100 translocations of bighorn sheep within six western states between 1923 and 1997. We categorized the populations as unsuccessful (i.e., extirpated or remnant, 〈29 animals), moderately successful (30–99 animals), and successful (100–350 animals) by the end of the study period in 1997. Thirty of the translocated populations were unsuccessful (n = 13 were extirpated and n = 17 were remnant), 29 were moderately successful, and 41 were successful (21 ± 1.3 [SE] years of information per translocation). Translocations were less successful when domestic sheep were located within 6 km of the known bighorn sheep use areas (logistic regression, p = 0.052). Grazing of cattle on the same range also negatively influenced success (p = 0.004). Use of indigenous versus previously translocated source stocks increased success (p = 0.084). The translocation was twice as likely to be successful when indigenous herds were used as sources (p = 0.043), but mixing genetic stocks (p = 0.381) or later additional augmentations did not influence success (p = 0.095). Annual migrations by newly established translocated populations increased success (p = 0.014). We recommend translocations of founder groups of bighorn sheep from indigenous sources into large patches of habitat that promote movements and migrations, and with no domestic sheep present in the area.

    Notes: We simulated population dynamics of bighorn sheep (Ovis canadensis) inhabiting six discrete habitat patches in the Badlands ecosystem, South Dakota. Modeled populations were subjected to a range of potential management actions and rates of disease-causing infection. Simulated disease varied in severity from mild (∼12% mortality) to severe (∼67% mortality), with infections imposed once, at regular intervals, or with a fixed probability each year. In the absence of disease, 200-year extinction rates were uniformly low and insensitive to changes in colonization rate or area of suitable habitat. A single infection, accompanied by change in the area of suitable habitat or colonization rate, resulted in extinction rates of up to 40%, and large changes in average population size (up to 10-fold with changes in area; 4-fold with changes in colonization rate). Simulations with multiple infections, which are probably most realistic, generally resulted in extinction rates that exceeded 20% over a 200-year period. Model results clearly showed that efforts directed toward reducing the frequency or severity of disease are of highest priority for improving the success of attempts to restore bighorn sheep populations. Increases in areas of suitable habitat or improvements to corridors between existing habitat patches were far less likely to improve persistence of simulated sheep populations than reductions in the impact of disease. Although theory predicts that enhanced movements may exacerbate effects of disease, increased colonization rates resulted in relatively small but consistent increases in persistence and average population size for all combinations of parameters we examined.

    Notes: Restoration of desert bighorn sheep (Ovis canadensis) is proceeding in several western states. Measurement of nutritional resources (quality and quantity) is not normally conducted to assess future and present translocation sites, although it has been recommended generally for evaluation of ungulate habitat. We estimated nutritional carrying capacity (based on nitrogen in forage species) of three mountain ranges in Trans-Pecos Texas where desert bighorn sheep have been translocated. We used an explicit nutritional constraint model to estimate carrying capacity on a seasonal basis. Although drought conditions prevailed during the study period, bighorns were not limited by quantity of vegetation. However, forage biomass of high nutritional quality (〉1.5% N) was very low (〈9 kg/ha in spring; 〈1 kg/ha in all other seasons). Consequently, there appeared to be inadequate forage of high N content for bighorns to meet reproductive requirements in some seasons. Estimates generated using the explicit nutritional constraint carrying capacity model appeared to be realistic relative to observed densities. Nutritional sampling and modeling can predict potential carrying capacity on areas scheduled for restoration or on ranges already stocked, predict effects of management on carrying capacity, and allow managers to compare among restoration sites. We recommend that desert bighorn managers focus on monitoring the abundance of high-quality (%N) forage species, especially during periods of drought or higher nutritional requirements (e.g., lactation, post-weanling growth).

    Notes: Mangrove restoration projects have been attempted, with mixed results, throughout the world. In this paper, I first examine goals of existing mangrove restoration projects and determine whether these goals are clear and adequate, and whether or not they account for the full range of biological diversity and ecological processes of mangrove ecosystems. Many restored mangrove forests resemble forest plantations rather than truly integrated ecosystems, but mangrove plantations can be a first step toward mangrove rehabilitation. Mangrove restoration projects that involve associated aquaculture or mariculture operations tend to be more likely to approximate the biological diversity and ecological processes of undisturbed mangrove ecosystems than are projects that focus only on the trees. These integrated restoration projects also provide a higher economic return than do silvicultural projects alone. Second, I briefly assess whether existing ecological data are sufficient to undergird successful restoration of mangal and define criteria for determining whether or not a mangrove ecosystem has been restored successfully. These criteria include characteristics of vegetation (forest) structure, levels of primary production, composition of associated animal communities, and hydrology. Finally, I suggest ways to improve mangrove restoration projects and identify key research needs required to support these efforts. Ecological theories derived from other wetland and upland systems rarely have been applied to either “basic” or “applied” mangrove forest studies, to the detriment of restoration projects, whereas lessons from restoration of the relatively species-poor mangrove ecosystems could be beneficially applied to restoration projects in other contexts. An international database of mangrove restoration projects would reduce the likelihood that unsuccessful restoration projects would be repeated elsewhere. Clear criteria for evaluating success, greater accessibility of information by managers in the developing world, intensified international cooperation, and application of relevant ecological theories will improve the success rate of mangrove restoration projects.

    Notes: Translocation of bighorn sheep (Ovis canadensis) is time, labor, and cost intensive and, therefore, high levels of success are desirable. We tested a widely used habitat suitability model against translocation success and then modified it to include additional factors which improved its usefulness in predicting appropriate translocation sites. The modified Smith habitat suitability model for bighorn sheep was 64% accurate in predicting success or failure of 32 translocations of bighorn sheep into the Rocky Mountains, Colorado Plateau desert, and prairie-badlands of six states. We had sheep location data for 13 populations, and the modified habitat model predicted the areas used by bighorn sheep with greater than 90% accuracy in eight populations, greater than 55% accuracy in four populations, and less than 55% accuracy in one population. Translocations were more successful when sheep were placed into discrete habitat patches containing a high proportion of lambing period habitat (〉10% of suitable habitat, p = 0.05), where animals had a migratory tendency (  p = 0.02), no contact with domestic sheep ( p = 0.02), or greater distance to domestic sheep (〉23 km, p = 0.02). Rate of population growth was best predicted by area of lambing period habitat, potential area of winter range, and distance to domestic sheep. We retested the model using these refined criteria and the refined model then predicted success or failure of these 32 translocated populations with 82% accuracy.

    Notes: The single greatest obstacle to the restoration of large, healthy, populations of bighorn sheep (Ovis canadensis) in the western United States is epizootic outbreaks of bronchopneumonia that may kill 20–100% of the animals in populations. Although the species is capable of rapid initial growth rates following restoration into new habitat (λ = 1.23–1.30 have been observed), these rates of increase are typical only a few years following the release of a population, and then most populations either decline to extirpation or remnant status (〈30 animals) or remain at 〈100 individuals. We studied the fecundity and survivorship of three increasing, and three declining and suspected diseased, populations of bighorn sheep (the latter were subjected to outbreaks of bronchopneumonia) located in or near several large national parks in the western United States from 1991 to 1996. Titers verified both population categories were exposed to the bacteria Pasteurella haemolytica serotypes 3; 4; and 3, 4, 10; Moraxella sp., and parainfluenza-3 and bluetongue (BT) viruses. Pregnancy rates of adult ewes were not different in increasing or decreasing populations (pooled rate = 0.93; p = 0.57), but pregnancy rates of yearlings were lower (0.00 for decreasing vs. 0.33 for increasing populations), initial production of lambs and annual recruitment of lambs was lower (0.14, decreasing vs. 0.66, p 〈 0.05). Adult survival was lower during the first year of an epizootic, 0.62, in one population, but recovered to 0.85 by the second and subsequent years. Survival of adult rams was variable in diseased populations; in two populations rams appeared to be disproportionately impacted, but in a third population rams survived better during the epizootic. In all the increasing park (unhunted) populations, adult ram survival (0.94 ± 0.01) was higher than adult ewe survival (0.89 ± 0.02) (p = 0.10), in contrast to published information from hunted populations where ram survival was lower. Removal of about 20% of one population for restorations severely impacted one declining population. Removals of 12–20% appeared to be excessive and were not readily compensated for in the Canyonlands National Park desert bighorn population. Disease was a significant limiting factor to restoration of bighorn sheep in the study areas; six of 11 total recovering populations we monitored closely were negatively influenced by apparent disease at some time during our observations.

    Notes: During the mid-1900s, most of the island of Puerto Rico was deforested, but a shift in the economy from agriculture to small industry beginning in the 1950s resulted in the abandonment of agricultural lands and recovery of secondary forest. This unique history provides an excellent opportunity to study secondary forest succession and suggest strategies for tropical forest restoration. To determine the pattern of secondary succession, we describe the woody vegetation in 71 abandoned pastures and forest sites in four regions of Puerto Rico. The density, basal area, aboveground biomass, and species richness of the secondary forest sites were similar to those of the old growth forest sites (〉80 yr) after approximately 40 years. The dominant species that colonized recently abandoned pastures occurred over a broad elevational range and are widespread in the neotropics. The species richness of Puerto Rican secondary forests recovered rapidly, but the species composition was quite different in comparison with old growth forest sites, suggesting that enrichment planting will be necessary to restore the original composition. Exotic species were some of the most abundant species in the secondary forest, but their long-term impact depended on life history characteristics of each species. These data demonstrate that one restoration strategy for tropical forest in abandoned pastures is simply to protect the areas from fire, and allow natural regeneration to produce secondary forest. This strategy will be most effective if remnant forest (i.e., seed sources) still exist in the landscape and soils have not been highly degraded. Patterns of forest recovery also suggest strategies for accelerating natural recovery by planting a suite of generalist species that are common in recently abandoned pastures in Puerto Rico and throughout much of the neotropics.

    Notes: An analysis of the effects of topsoil handling and storage methods was undertaken to optimize the potential rehabilitation of southwest Western Australian Banksia woodland species present before site disturbance. An increase in the depth of topsoil stripped from the Banksia woodland, from 10 to 30 cm, correlated to decreasing seedling recruitment from the soil seedbank by a factor of three following in situ respreading in an area to be restored. There was no significant difference in total seedling recruitment in situ at two depths of spread, 10 cm and 30 cm. These results concur with an ex situ trial on the effects of depth of seed burial on seedling recruitment that showed most species failed to emerge from depths greater than 2 cm. In situ stockpiling of the woodland topsoil for 1 or 3 years demonstrated a substantial and significant decline in seedling recruitment to 54% and 34% of the recruitment achieved in fresh topsoil, respectively. Stripping and spreading during winter substantially depressed seedling recruitment, compared with autumn operations, as did in situ stockpiling followed by spreading in the wet season, or stockpiling in winter followed by spreading in spring. No loss in total seedling recruitment occurred when replaced topsoil and subsoil were ripped to 80 cm following spreading of topsoil in sites to be restored. Conclusions from this study are that (1) topsoil provides a useful source of seeds for rehabilitation of Banksia woodland communities in the southwest of Western Australia, (2) correct handling of the topsoil, stripped and replaced fresh and dry (autumn direct return) to the maximum depths of 10 cm, can be used to optimize revegetation of species-rich plant communities with this type of seedbank, and (3) ripping of topsoil and subsoil to ease compaction of newly restored soils does not diminish the recruitment potential of the soil seedbank in the replaced topsoil.

    Notes: Native perennial grasses were once common in California prairies that are now dominated by annual grasses introduced from Europe. Competition from exotics may be a principal impediment to reestablishment of native perennial grasses. Introduced annual grasses, such as Vulpia myuros (zorro fescue), are often included with native perennial species in revegetation seed mixtures used in California. To examine the potential suppressive effect of this graminoid, we evaluated the growth and performance of a mixture of California native perennial grasses and resident weeds when grown with varying densities of V. myuros. The annual fescue exhibited a strongly plastic growth response to plant density, producing similar amounts of above-ground biomass at all seeding densities. Perennial grass seedling survival and above- ground biomass decreased and individuals became thinner (i.e., reduced weight-to-height ratio) with increasing V. myuros seeding density. V. myuros also significantly suppressed above-ground biomass and densities of weeds and had a more negative effect on weed densities than on native perennial grass densities. Biomass of native grasses and weeds was not differentially affected by increasing densities of V. myuros. Overall, because V. myuros significantly reduced the survival and performance of the mixture of native perennial grasses and this effect increased with increasing V. myuros density, we conclude that including this exotic annual in native seed mixtures is counterproductive to restoration efforts.

    Notes: Across much of the southeastern U.S.A., sandhills have become dominated by hardwoods or invasive pine species following logging of Pinus palustris (longleaf pine) and fire suppression. At Eglin Air Force Base where this study was conducted, Pinus clausa (sand pine) has densely colonized most southeastern sandhill sites, suppressing groundcover vegetation. The objectives of this study were: to determine if suppressed groundcover vegetation recovers following the removal of P. clausa; to compare species composition and abundance in removal plots with that in reference, high quality sandhills; to test the assumption that recolonization by P. clausa seedlings decreases with proximity to the centers of removal plots; and to measure the survival of containerized P. palustris seedlings that were planted on P. clausa removal plots. One year post-removal (1995), the number of plant species decreased by 50%, but then increased by 100% from 1995 to 1997, followed by a small reduction in 1998. The number of plant species was greater in reference plots than in removal plots prior to 1997. Eighty-five percent of the original species were recorded 4 years post-harvest in removal plots. Shrubs and large trees remained at low density after harvest. Densities of graminoids, legumes, other forbs, woody vines, and small trees increased after harvest. Plant densities of all life forms, except woody vines, were greater in reference plots than in removal plots. The density of recolonizing P. clausa seedlings 2–4 years post-harvest significantly decreased with increasing proximity to the centers of removal plots. On average, 80% of planted P. palustris seedlings survived their first 2 years. Harvest of P. clausa followed by fire and the planting of P. palustris is a reasonably effective restoration approach in invaded sandhills. However, supplementary plantings of some herbaceous species may be necessary for full restoration.

    Notes: Proposals to improve fish habitat for anadromous salmonids by modifying channel form or substrate must be justified based on geomorphology as well as biology, because geomorphic factors often cause such projects to fail. Proposals should address the geomorphic setting at the watershed scale, by specifying changes in flow regime or sediment yield through tools such as a sediment budget. Proposals should also address geomorphic setting and process at the reach scale, indicating the basis for design channel form and dimensions, calculating the frequency of bed mobilization, and assessing existing gravel quality for spawning habitat enhancement projects. Proposals should include explicit provisions for post-project performance evaluation, including adequate baseline data to permit project-induced changes to be quantified. Restoration projects also require clear objectives and adequate funding for long-term monitoring, and generally would benefit from an adaptive management approach to implementation and evaluation.

    Notes: Resource-island soils formed by some plants in arid lands are capable of supporting certain plants that do not normally establish in surrounding areas free of vegetation. We determined growth responses of Pachycereus pringlei (cardon), the giant columnar cactus, whose widespread, finely branched, subsurface root systems stabilize desert soils, to four soils collected from within or outside of resource islands. Traits of cardon grown in soils from mature (MM) or young (YM) Prosopis articulata (mesquite), mature Olnea testosa (ironwood, MI), or bare areas (BA) were compared, to determine differences between the effects of soils due to the identity or the stage of development of nurse plants. The levels of soil N, P, and C contents were in the order MM〉 〉 YM 〉 MI 〈inlineGraphic alt="geqslant R: gt-or-equal, slanted" extraInfo="nonStandardEntity" href="urn:x-wiley:10612971:REC80009:ges" location="ges.gif"/〉 BA. The BA soil had the coarsest and MM soil the finest texture. Cardon was also grown in pot cultures inoculated with the plant-growth-promoting bacterium Azospirillum brasilense, or in association with a competing grass, Sorghum bicolor (sorghum). Competition did not affect survival rates of cardon in any of the soils after six months of growth, but decreased biomass accumulation by up to 90% in the best (MM) soil. Inoculation of cardon seeds with A. brasilense did not affect survival but resulted in significantly better root and shoot growth, and this effect increased linearly as soil nutrients declined. In the best soil (MM), A. brasilense had no effect on cardon growth, but in the poorest soil (BA) shoot dry mass was almost 60% and root length over 100% greater as a result of inoculation, with responses in the other two soils intermediate. This effect did not appear to be owing to N2 fixation, as nitrogenase activity (acetylene reduction) was not detected in any of the treatments. Soil formation by selected nurse trees in arid areas is an important factor in plant establishment and growth, and the present results indicate that these processes can be impeded or facilitated by the introduction of competing or beneficial organisms.     Notes: The Lechang lead/zinc mine is located in the north part of Guangdong Province, southern China. The tailings residue from the extraction of lead/zinc ores was permanently stored in tailings ponds, which required revegetation to reduce the environmental impact. A field study was, therefore, conducted to evaluate the effects of different ameliorants, including: (1) pig manure (PM); (2) mushroom compost (MC); (3) burnt coal residue (BC); (4) fly ash (FA); and (5) surface soil on the growth of Agropyron elongatum (tall wheat grass), Cynodon dactylon (Bermuda grass), Lolium multiflorum (Italian ryegrass), and Trifolium repens (clover) in the tailings residue. The results from the core profiles indicated that adding FA (10 cm) or BC (15 cm) as a barrier layer between the cover soil and the tailings could increase pH, compared to the treatment with soil only. C. dactylon grew well and had a high cover (90–100%) in all the treatment plots except the control plots without any amendment. A. elongatum and L. multiflorum had a higher cover when grown in plots covered with a barrier layer using FA or BC (both with surface soil), than those grown in plots covered with surface soil only. Treatment plots receiving a thicker soil cover (30 cm) had a better dry weight yield than those with a thinner soil cover (15 cm), regardless of the barrier layer. The results from this study indicate that the use of either 15 cm BC or 10 cm FA as a barrier layer with surface soil, or the use of 38 tonnes PM/ha and 6 cm MC, were effective for the revegetation of Pb/Zn mine tailings.     Notes: Abstract Owing to the rapid development of in vivo applications for non-viral gene delivery vectors, it is necessary to have a better understanding of how the structure-activity relationships of these lipid-DNA complexes are affected by their environment. Indeed, research in gene therapy first focused on in vitro cell culture studies to determine the mechanisms involved in the delivery of DNA into the cell. New biophysical techniques such as electron microscopy and X-ray diffraction have been developed to discern the structure of the lipid-DNA complex. However, further studies have revealed discrepancies between optimal lipid-DNA formulations for in vitro transfection and for in vivo administration of these vectors. Furthermore, some immune stimulatory effects have been associated with in vivo lipid-DNA administration. This review summarizes the current state of knowledge on in vitro and in vivo lipid-DNA complex transfections. New prospects of vectors for in vivo gene transfer are also discussed.

    Notes: Abstract Hundreds of acetyltransferases exist. All use a common acetyl donor-acetyl coenzyme A-and each exhibits remarkable specificity for acetyl acceptors, which include small molecules and proteins. Analysis of the primary sequences of these enzymes indicates that they can be sorted into several superfamilies. This review covers the three-dimensional structures of members of one of these superfamilies, now referred to in the literature as the GCN5-related N-acetyltransferases (GNAT), reflecting the importance of one functional category, the histone acetyltransferases. Despite the diversity of substrate specificities, members of the GNAT superfamily demonstrate remarkable similarity in protein topology and mode of acetyl coenzyme A binding, likely reflecting a conserved catalytic mechanism.

    Notes: Abstract Protein kinase C homology-1 and -2, FYVE, and pleckstrin homology domains are ubiquitous in eukaryotic signal transduction and membrane-trafficking proteins. These domains regulate subcellular localization and protein function by binding to lipid ligands embedded in cell membranes. Structural and biochemical analysis of these domains has shown that their molecular mechanisms of membrane binding depend on a combination of specific and nonspecific interactions with membrane lipids. In vivo studies of green fluorescent protein fusions have highlighted the key roles of these domains in regulating protein localization to plasma and internal membranes in cells.

    Notes: Abstract Although the force fields and interaction energies that control protein behavior can be inferred indirectly from equilibrium and kinetic measurements, recent developments have made it possible to quantify directly (a) the ranges, magnitudes, and time dependence of the interaction energies and forces between biological materials; (b) the mechanical properties of isolated proteins; and (c) the strength of single receptor-ligand bonds. This review describes recent results obtained by using the atomic force microscope, optical tweezers, the surface force apparatus, and micropipette aspiration to quantify short-range protein-ligand interactions and the long-range, nonspecific forces that together control protein behavior. The examples presented illustrate the power of force measurements to quantify directly the force fields and energies that control protein behavior.

    Notes: Abstract Cys2His2 zinc fingers are one of the most common DNA-binding motifs found in eukaryotic transcription factors. These proteins typically contain several fingers that make tandem contacts along the DNA. Each finger has a conserved betabetaalpha structure, and amino acids on the surface of the alpha-helix contact bases in the major groove. This simple, modular structure of zinc finger proteins, and the wide variety of DNA sequences they can recognize, make them an attractive framework for attempts to design novel DNA-binding proteins. Several studies have selected fingers with new specificities, and there clearly are recurring patterns in the observed side chain-base interactions. However, the structural details of recognition are intricate enough that there are no general rules (a "recognition code") that would allow the design of an optimal protein for any desired target site. Construction of multifinger proteins is also complicated by interactions between neighboring fingers and the effect of the intervening linker. This review analyzes DNA recognition by Cys2His2 zinc fingers and summarizes progress in generating proteins with novel specificities from fingers selected by phage display.

    Notes: Abstract This review describes how kinetic experiments using techniques with dramatically improved time resolution have contributed to understanding mechanisms in protein folding. Optical triggering with nanosecond laser pulses has made it possible to study the fastest-folding proteins as well as fundamental processes in folding for the first time. These include formation of alpha-helices, beta-sheets, and contacts between residues distant in sequence, as well as overall collapse of the polypeptide chain. Improvements in the time resolution of mixing experiments and the use of dynamic nuclear magnetic resonance methods have also allowed kinetic studies of proteins that fold too fast (〉 103 s-1) to be observed by conventional methods. Simple statistical mechanical models have been extremely useful in interpreting the experimental results. One of the surprises is that models originally developed for explaining the fast kinetics of secondary structure formation in isolated peptides are also successful in calculating folding rates of single domain proteins from their native three-dimensional structure.

    Notes: Abstract ClC-type chloride channels are ubiquitous throughout the biological world. Expressed in nearly every cell type, these proteins have a host of biological functions. With nine distinct homologues known in eukaryotes, the ClCs represent the only molecularly defined family of chloride channels. ClC channels exhibit features of molecular architecture and gating mechanisms unprecedented in other types of ion channels. They form two-pore homodimers, and their voltage-dependence arises not from charged residues in the protein, but rather via coupling of gating to the movement of chloride ions within the pore. Because the functional characteristics of only a few ClC channels have been studied in detail, we are still learning which properties are general to the whole family. New approaches, including structural analyses, will be crucial to an understanding of ClC architecture and function.

    Notes: Abstract In the past decade, a general design for sequence-specific minor groove ligands has evolved, based on the natural products distamycin and netropsin. By utilizing a basic set of design rules for connecting pyrrole, imidazole, and hydroxypyrrole modules, new ligands can be prepared to target almost any sequence of interest with both high affinity and specificity. In this review we present the design rules with a brief history of how they evolved. The structural basis for sequence-specific recognition is explained, together with developments that allow linking of recognition modules that enable targeting of long DNA sequences. Examples of the affinity and specificity that can be achieved with a number of variations on the basic design are given. Recently these molecules have been used to compete with proteins both in vitro and in vivo, and a brief description of the experimental results are given.

    Notes: Abstract Plasmid-encoded partition genes determine the dynamic localization of plasmid molecules from the mid-cell position to the 1/4 and 3/4 positions. Similarly, bacterial homologs of the plasmid genes participate in controlling the bidirectional migration of the replication origin (oriC) regions during sporulation and vegetative growth in Bacillus subtilis, but not in Escherichia coli. In E. coli, but not B. subtilis, the chromosomal DNA is fully methylated by DNA adenine methyltransferase. The E. coli SeqA protein, which binds preferentially to hemimethylated nascent DNA strands, exists as discrete foci in vivo. A single SeqA focus, which is a SeqA-hemimethylated DNA cluster, splits into two foci that then abruptly migrate bidirectionally to the 1/4 and 3/4 positions during replication. Replicated oriC copies are linked to each other for a substantial period of generation time, before separating from each other and migrating in opposite directions. The MukFEB complex of E. coli and Smc of B. subtilis appear to participate in the reorganization of bacterial sister chromosomes.

    Notes: Abstract In an age when the majority of monogenic human disease genes have been identified, a particular challenge for the coming generation of human geneticists will be resolving complex polygenic and multifactorial diseases. The tools of molecular and population genetic association have much potential as well as peril in uncovering small cryptic genetic effects in disease. We have used a candidate gene approach to identify eight distinct human loci with alleles that in different ways influence the outcome of exposure to HIV-1, the AIDS virus. The successes in these gene hunts have validated the approach and illustrate the strengths and limitations of association analysis in an actual case history. The integration of genetic associations, well-described clinical cohorts, extensive basic research on AIDS pathogenesis, and functional interpretation of gene connections to disease offers a formula for detecting such genes in complex human genetic phenotypes.

    Notes: Abstract Be they prokaryotic or eukaryotic, organisms are exposed to a multitude of deoxyribonucleic acid (DNA) damaging agents ranging from ultraviolet (UV) light to fungal metabolites, like Aflatoxin B1. Furthermore, DNA damaging agents, such as reactive oxygen species, can be produced by cells themselves as metabolic byproducts and intermediates. Together, these agents pose a constant threat to an organism's genome. As a result, organisms have evolved a number of vitally important mechanisms to repair DNA damage in a high fidelity manner. They have also evolved systems (cell cycle checkpoints) that delay the resumption of the cell cycle after DNA damage to allow more time for these accurate processes to occur. If a cell cannot repair DNA damage accurately, a mutagenic event may occur. Most bacteria, including Escherichia coli, have evolved a coordinated response to these challenges to the integrity of their genomes. In E. coli, this inducible system is termed the SOS response, and it controls both accurate and potentially mutagenic DNA repair functions [reviewed comprehensively in (25) and also in (78, 94)]. Recent advances have focused attention on the umuD+C+-dependent, translesion DNA synthesis (TLS) process that is responsible for SOS mutagenesis (70, 86). Here we discuss the SOS response of E. coli and concentrate in particular on the roles of the umuD+C+ gene products in promoting cell survival after DNA damage via TLS and a primitive DNA damage checkpoint.

    Notes: Abstract At a small number of mammalian loci, only one of the two copies of a gene is expressed. Just which copy is expressed depends on the sex of the parent from which that copy was inherited. Such genes are said to be imprinted. The functional haploidy implied by imprinting has a number of population genetic consequences. Moreover, since diploidy is widely believed to be advantageous, the evolution of this non-Mendelian form of expression requires an explanation. Here I examine some of the theoretical and mathematical models investigating these two aspects of imprinting. For instance, the dynamics and equilibrium properties of many models of natural selection at imprinted loci are formally equivalent to models without imprinting. And different approaches to modeling the problem of the evolution of imprinting reveal the weakness of several of the apparent predictions of various verbal hypotheses about why imprinting has evolved.

    Notes: Abstract RNA editing can be broadly defined as any site-specific alteration in an RNA sequence that could have been copied from the template, excluding changes due to processes such as RNA splicing and polyadenylation. Changes in gene expression attributed to editing have been described in organisms from unicellular protozoa to man, and can affect the mRNAs, tRNAs, and rRNAs present in all cellular compartments. These sequence revisions, which include both the insertion and deletion of nucleotides, and the conversion of one base to another, involve a wide range of largely unrelated mechanisms. Recent advances in the development of in vitro editing and transgenic systems for these varied modifications have provided a better understanding of similarities and differences between the biochemical strategies, regulatory sequences, and cellular factors responsible for such RNA processing events.

    Notes: Abstract Electrokinetic forces are emerging as a powerful means to drive microfluidic systems with flow channel cross-sectional dimensions in the tens of micrometers and flow rates in the nanoliter per second range. These systems provide many advantages such as improved analysis speed, improved reproducibility, greatly reduced reagent consumption, and the ability to perform multiple operations in an integrated fashion. Planar microfabrication methods are used to make these analysis chips in materials such as glass or polymers. Many applications of this technology have been demonstrated, such as DNA separations, enzyme assays, immunoassays, and PCR amplification integrated with microfluidic assays. Further development of this technology is expected to yield higher levels of functionality of sample throughput on a single microfluidic analysis chip.

    Notes: Abstract The majority of soluble and membrane-bound proteins in modern cells are symmetrical oligomeric complexes with two or more subunits. The evolutionary selection of symmetrical oligomeric complexes is driven by functional, genetic, and physicochemical needs. Large proteins are selected for specific morphological functions, such as formation of rings, containers, and filaments, and for cooperative functions, such as allosteric regulation and multivalent binding. Large proteins are also more stable against denaturation and have a reduced surface area exposed to solvent when compared with many individual, smaller proteins. Large proteins are constructed as oligomers for reasons of error control in synthesis, coding efficiency, and regulation of assembly. Symmetrical oligomers are favored because of stability and finite control of assembly. Several functions limit symmetry, such as interaction with DNA or membranes, and directional motion. Symmetry is broken or modified in many forms: quasisymmetry, in which identical subunits adopt similar but different conformations; pleomorphism, in which identical subunits form different complexes; pseudosymmetry, in which different molecules form approximately symmetrical complexes; and symmetry mismatch, in which oligomers of different symmetries interact along their respective symmetry axes. Asymmetry is also observed at several levels. Nearly all complexes show local asymmetry at the level of side chain conformation. Several complexes have reciprocating mechanisms in which the complex is asymmetric, but, over time, all subunits cycle through the same set of conformations. Global asymmetry is only rarely observed. Evolution of oligomeric complexes may favor the formation of dimers over complexes with higher cyclic symmetry, through a mechanism of prepositioned pairs of interacting residues. However, examples have been found for all of the crystallographic point groups, demonstrating that functional need can drive the evolution of any symmetry.

    Notes: Abstract A fundamental perspective can be achieved by targeting single cells for analysis with the goal of deconvoluting complex biological functions. However, single-cell studies have their own difficulties, such as minute volumes and sample amounts. Quantitative chemical analysis of single cells has emerged as a powerful new area in recent years due to several technological advancements. The development of microelectrodes has allowed the measurement of redox-active species as a function of cellular dynamics. This miniaturization trend is also evident in the separation sciences with the application of small column separations to single cells. Desorption ionization methods with mass spectrometric detection have shown single-cell capability owing to numerous technological developments. Finally, fluorescence imaging has also progressed to the point where single-cell dynamics can be probed by native fluorescence utilizing either single or multiple photon excitation. The results of these studies are reviewed with an emphasis on the quantitation of single-cell dynamics.

Because it is a vital therapeutic agent used worldwide for the treatment of infections with gram-positive bacteria, emerging bacterial resistance to vancomycin is a major public health threat. Recent investigations into the mechanisms of action of glycopeptide antibiotics are driven by a need to understand their detailed mechanism of action so that new agents can be developed to overcome resistance. These investigations have revealed that glycopeptide antibiotics exhibit a rich array of complex cooperative phenomena when they bind target ligands, making them valuable model systems for the study of molecular recognition.

    Notes: Abstract Comparative modeling predicts the three-dimensional structure of a given protein sequence (target) based primarily on its alignment to one or more proteins of known structure (templates). The prediction process consists of fold assignment, target-template alignment, model building, and model evaluation. The number of protein sequences that can be modeled and the accuracy of the predictions are increasing steadily because of the growth in the number of known protein structures and because of the improvements in the modeling software. Further advances are necessary in recognizing weak sequence-structure similarities, aligning sequences with structures, modeling of rigid body shifts, distortions, loops and side chains, as well as detecting errors in a model. Despite these problems, it is currently possible to model with useful accuracy significant parts of approximately one third of all known protein sequences. The use of individual comparative models in biology is already rewarding and increasingly widespread. A major new challenge for comparative modeling is the integration of it with the torrents of data from genome sequencing projects as well as from functional and structural genomics. In particular, there is a need to develop an automated, rapid, robust, sensitive, and accurate comparative modeling pipeline applicable to whole genomes. Such large-scale modeling is likely to encourage new kinds of applications for the many resulting models, based on their large number and completeness at the level of the family, organism, or functional network.

    Notes: Abstract In order to solve the immensely difficult protein-folding problem, it will be necessary to characterize the barriers that slow folding and the intermediate structures that promote it. Although protein-folding intermediates are not accessible to the usual structural studies, hydrogen exchange (HX) methods have been able to detect and characterize intermediates in both kinetic and equilibrium modes-as transient kinetic folding intermediates on a subsecond time scale, as labile equilibrium molten globule intermediates under destabilizing conditions, and as infinitesimally populated intermediates in the high free-energy folding landscape under native conditions. Available results consistently indicate that protein-folding landscapes are dominated by a small number of discrete, metastable, native-like partially unfolded forms (PUFs). The PUFs appear to be produced, one from another, by the unfolding and refolding of the protein's intrinsically cooperative secondary structural elements, which can spontaneously create stepwise unfolding and refolding pathways. Kinetic experiments identify three kinds of barrier processes: (a) an initial intrinsic search-nucleation-collapse process that prepares the chain for intermediate formation by pinning it into a condensed coarsely native-like topology; (b) smaller search-dependent barriers that put the secondary structural units into place; and (c) optional error-dependent misfold-reorganization barriers that can cause slow folding, intermediate accumulation, and folding heterogeneity. These conclusions provide a coherent explanation for the grossly disparate folding behavior of different globular proteins in terms of distinct folding pathways.

    Notes: Abstract Photosystem II uses visible light to drive the oxidation of water, resulting in bioactivated electrons and protons, with the production of molecular oxygen as a byproduct. This water-splitting reaction is carried out by a manganese cluster/tyrosine radical ensemble, the oxygen-evolving complex. Although conventional continuous-wave, perpendicular-polarization electron paramagnetic resonance (EPR) spectroscopy has significantly advanced our knowledge of the structure and function of the oxygen-evolving complex, significant additional information can be obtained with the application of additional EPR methodologies. Specifically, parallel-polarization EPR spectroscopy can be used to obtain highly resolved EPR spectra of integer spin Mn species, and pulsed EPR spectroscopy with electron spin echo-based sequences, such as electron spin echo envelope modulation and electron spin echo-electron nuclear double resonance, can be used to measure weak interactions obscured in continuous-wave spectroscopy by inhomogeneous broadening.

    Notes: Abstract The genomes of higher cells consist of double-helical DNA, a densely charged polyelectrolyte of immense length. The intrinsic physical properties of DNA, as well as the properties of its complexes with proteins and ions, are therefore of fundamental interest in understanding the functions of DNA as an informational macromolecule. Because individual DNA molecules often exceed 1 cm in length, it is clear that DNA bending, folding, and interaction with nuclear proteins are necessary for packaging genomes in small volumes and for integrating the nucleotide sequence information that guides genetic readout. This review first focuses on recent experiments exploring how the shape of the densely charged DNA polymer and asymmetries in its surrounding counterion distribution mutually influence one another. Attention is then turned to experiments seeking to discover the degree to which asymmetric phosphate neutralization can lead to DNA bending in protein-DNA complexes. It is argued that electrostatic effects play crucial roles in the intrinsic, sequence-dependent shape of DNA and in DNA shapes induced by protein binding.

    Notes: Abstract Atomic force microscopy (AFM) has been used to study protein, nucleic acid, and virus crystals in situ, in their mother liquors, as they grow. From sequential AFM images taken at brief intervals over many hours, or even days, the mechanisms and kinetics of the growth process can be defined. The appearance of both two- and three-dimensional nuclei on crystal surfaces have been visualized, defect structures of crystals were clearly evident, and defect densities of crystals were also determined. The incorporation of a wide range of impurities, ranging in size from molecules to microns or larger microcrystals, and even foreign particles were visually recorded. From these observations and measurements, a more complex understanding of the detailed character of macromolecular crystals is emerging, one that reveals levels of complexity previously unsuspected. The unique features of these crystals, apparently in AFM images, undoubtedly influence the diffraction properties of the crystals and the quality of the molecular images obtained by X-ray crystallography.

    Notes: Abstract We review how motile cells regulate actin filament assembly at their leading edge. Activation of cell surface receptors generates signals (including activated Rho family GTPases) that converge on integrating proteins of the WASp family (WASp, N-WASP, and Scar/WAVE). WASP family proteins stimulate Arp2/3 complex to nucleate actin filaments, which grow at a fixed 70o angle from the side of pre-existing actin filaments. These filaments push the membrane forward as they grow at their barbed ends. Arp2/3 complex is incorporated into the network, and new filaments are capped rapidly, so that activated Arp2/3 complex must be supplied continuously to keep the network growing. Hydrolysis of ATP bound to polymerized actin followed by phosphate dissociation marks older filaments for depolymerization by ADF/cofilins. Profilin catalyzes exchange of ADP for ATP, recycling actin back to a pool of unpolymerized monomers bound to profilin and thymosin-beta4 that is poised for rapid elongation of new barbed ends.

    Notes: Abstract Small molecules that modulate the activity of biological signaling molecules can be powerful probes of signal transduction pathways. Highly specific molecules with high affinity are difficult to identify because of the conserved nature of many protein active sites. A newly developed approach to discovery of such small molecules that relies on protein engineering and chemical synthesis has yielded powerful tools for the study of a wide variety of proteins involved in signal transduction (G-proteins, protein kinases, 7-transmembrane receptors, nuclear hormone receptors, and others). Such chemical genetic tools combine the advantages of traditional genetics and the unparalleled temporal control over protein function afforded by small molecule inhibitors/activators that act at diffusion controlled rates with targets.

    Notes: Abstract Ethylene regulates a multitude of plant processes, ranging from seed germination to organ senescence. Of particular economic importance is the role of ethylene as an inducer of fruit ripening. Ethylene is synthesized from S-adenosyl-L-methionine via 1-aminocyclopropane-1-carboxylic acid (ACC). The enzymes catalyzing the two reactions in this pathway are ACC synthase and ACC oxidase. Environmental and endogenous signals regulate ethylene biosynthesis primarily through differential expression of ACC synthase genes. Components of the ethylene signal transduction pathway have been identified by characterization of ethylene-response mutants in Arabidopsis thaliana. One class of mutations, exemplified by etr1, led to the identification of the ethylene receptors, which turned out to be related to bacterial two-component signaling systems. Mutations that eliminate ethylene binding to the receptor yield a dominant, ethylene-insensitive phenotype. CTR1 encodes a Raf-like Ser/Thr protein kinase that acts downstream from the ethylene receptor and may be part of a MAP kinase cascade. Mutants in CTR1 exhibit a constitutive ethylene-response phenotype. Both the ethylene receptors and CTR1 are negative regulators of ethylene responses. EIN2 and EIN3 are epistatic to CTR1, and mutations in either gene lead to ethylene insensitivity. Whereas the function of EIN2 in ethylene transduction is not known, EIN3 is a putative transcription factor involved in regulating expression of ethylene-responsive genes. Biotechnological modifications of ethylene synthesis and of sensitivity to ethylene are promising methods to prevent spoilage of agricultural products such as fruits, whose ripening is induced by ethylene.

    Notes: Abstract Chemical synaptic transmission serves as the main form of cell to cell communication in the nervous system. Neurotransmitter release occurs through the process of regulated exocytosis, in which a synaptic vesicle releases its contents in response to an increase in calcium. The use of genetic, biochemical, structural, and functional studies has led to the identification of factors important in the synaptic vesicle life cycle. Here we focus on the prominent role of SNARE (soluble NSF attachment protein receptor) proteins during membrane fusion and the regulation of SNARE function by Rab3a, nSec1, and NSF. Many of the proteins important for transmitter release have homologs involved in intracellular vesicle transport, and all forms of vesicle trafficking share common basic principles. Finally, modifications to the synaptic exocytosis pathway are very likely to underlie certain forms of synaptic plasticity and therefore contribute to learning and memory.

    Notes: Abstract The ezrin-radixin-moesin (ERM) family of proteins have emerged as key regulatory molecules in linking F-actin to specific membrane proteins, especially in cell surface structures. Merlin, the product of the NF2 tumor suppressor gene, has sequence similarity to ERM proteins and binds to some of the same membrane proteins, but lacks a C-terminal F-actin binding site. In this review we discuss how ERM proteins and merlin are negatively regulated by an intramolecular association between their N- and C-terminal domains. Activation of at least ERM proteins can be accomplished by C-terminal phosphorylation in the presence of PIP2. We also discuss membrane proteins to which ERM and merlin bind, including those making an indirect linkage through the PDZ-containing adaptor molecules EBP50 and E3KARP. Finally, the function of these proteins in cortical structure, endocytic traffic, signal transduction, and growth control is discussed.

    Notes: Abstract Adipogenesis, or the development of fat cells from preadipocytes, has been one of the most intensely studied models of cellular differentiation. In part this has been because of the availability of in vitro models that faithfully recapitulate most of the critical aspects of fat cell formation in vivo. More recently, studies of adipogenesis have proceeded with the hope that manipulation of this process in humans might one day lead to a reduction in the burden of obesity and diabetes. This review explores some of the highlights of a large and burgeoning literature devoted to understanding adipogenesis at the molecular level. The hormonal and transcriptional control of adipogenesis is reviewed, as well as studies on a less well known type of fat cell, the brown adipocyte. Emphasis is placed, where possible, on in vivo studies with the hope that the results discussed may one day shed light on basic questions of cellular growth and differentiation in addition to possible benefits in human health.

    Notes: Abstract Enteropathogenic Escherichia coli (EPEC) is a gram-negative bacterial pathogen that adheres to human intestinal epithelial cells, resulting in watery, persistent diarrhea. It subverts the host cell cytoskeleton, causing a rearrangement of cytoskeletal components into a characteristic pedestal structure underneath adherent bacteria. In contrast to other intracellular pathogens that affect the actin cytoskeleton from inside the host cytoplasm, EPEC remains extracellular and transmits signals through the host cell plasma membrane via direct injection of virulence factors by a "molecular syringe," the bacterial type III secretion system. One injected factor is Tir, which functions as the plasma membrane receptor for EPEC adherence. Tir directly links extracellular EPEC through the epithelial membrane and firmly anchors it to the host cell actin cytoskeleton, thereby initiating pedestal formation. In addition to stimulating actin nucleation and polymerization in the host cell, EPEC activates several other signaling pathways that lead to tight junction disruption, inhibition of phagocytosis, altered ion secretion, and immune responses. This review summarizes recent developments in our understanding of EPEC pathogenesis and discusses similarities and differences between EPEC pedestals, focal contacts, and Listeria monocytogenes actin tails.
