    Description: Polyamines are ubiquitous cations that are involved in regulating fundamental cellular processes such as cell growth and proliferation; hence, their intracellular concentration is tightly regulated. Antizyme and antizyme inhibitor have a central role in maintaining cellular polyamine levels. Antizyme is unique in that it is expressed via a novel programmed ribosomal frameshifting mechanism. Conventional computational tools are unable to predict a programmed frameshift, resulting in misannotation of antizyme transcripts and proteins on transcript and genomic sequences. Correct annotation of a programmed frameshifting event requires manual evaluation. Our goal was to provide an accurately curated and annotated Reference Sequence (RefSeq) data set of antizyme transcript and protein records across a broad taxonomic scope that would serve as standards for accurate representation of these gene products. As antizyme and antizyme inhibitor proteins are functionally connected, we also curated antizyme inhibitor genes to more fully represent the elegant biology of polyamine regulation. Manual review of genes for three members of the antizyme family and two members of the antizyme inhibitor family in 91 vertebrate organisms resulted in a total of 461 curated RefSeq records.

    Description: Metaseiulus occidentalis is an eyeless phytoseiid predatory mite employed for the biological control of agricultural pests including spider mites. Despite appearances, these predator and prey mites are separated by some 400 Myr of evolution and radically different lifestyles. We present a 152-Mb draft assembly of the M. occidentalis genome: Larger than that of its favored prey, Tetranychus urticae , but considerably smaller than those of many other chelicerates, enabling an extremely contiguous and complete assembly to be built—the best arachnid to date. Aided by transcriptome data, genome annotation cataloged 18,338 protein-coding genes and identified large numbers of Helitron transposable elements. Comparisons with other arthropods revealed a particularly dynamic and turbulent genomic evolutionary history. Its genes exhibit elevated molecular evolution, with strikingly high numbers of intron gains and losses, in stark contrast to the deer tick Ixodes scapularis . Uniquely among examined arthropods, this predatory mite’s Hox genes are completely atomized, dispersed across the genome, and it encodes five copies of the normally single-copy RNA processing Dicer-2 gene. Examining gene families linked to characteristic biological traits of this tiny predator provides initial insights into processes of sex determination, development, immune defense, and how it detects, disables, and digests its prey. As the first reference genome for the Phytoseiidae, and for any species with the rare sex determination system of parahaploidy, the genome of the western orchard predatory mite improves genomic sampling of chelicerates and provides invaluable new resources for functional genomic analyses of this family of agriculturally important mites.

    Description: The extent to which secondary Sb minerals control Sb dispersion in the supergene environment is yet to be fully understood. Stability studies of klebelsbergite have been undertaken to better understand its role in controlling Sb mobility and relationships with other secondary Sb minerals. Solubility in aqueous 0.1084 M HNO 3 was determined at 298.15 K and the data obtained used to derive G f (klebelsbergite, s, 298.15 K) = –2056.4 ± 5.0 kJ/mol. Solubility data have been used to deduce the conditions under which the mineral can form as a thermodynamically stable phase. The single-crystal X-ray structure of synthetic klebelsbergite has been determined 293 K and is essentially the same as that reported earlier for atoms with Z ≥ 8. Crystal data: orthorhombic, space group Pca 2 1 , a = 5.7563(4), b = 11.2538(7), c = 14.8627(9) Å, V = 962.81(11) Å 3 , Z = 4. Refinement converged to R 1 = 0.0154 for 2206 unique reflections with I 〉 2( I ). The present study has located the hydroxyl H atoms on both O5 and O9. The H-bond arrangements are somewhat different to those proposed earlier with the quasi-linear O9-H...O3 interaction having 〈(DHA) = 171(6)°. The O5 hydroxyl H atom lies in a different position to that proposed earlier and is involved in a bifurcated H-bond arrangement with O2 and with itself in a symmetry-related position, with 〈(DHA) = 133(5) and 125(5)°, respectively.

    Description: Synthesis and solubility studies of onoratoite have been undertaken to determine the role of this rare secondary phase in the immobilization of Sb and the conditions responsible for its formation in the supergene zone. Solubility studies were undertaken at 298.15 K. A value of $$\Delta {G}_{\mathrm{f}}^{\theta }$$ (Sb 8 O 11 Cl 2 , s, 298.15 K) = –2576 ±12 kJ mol –1 was derived. Calculations involving sénarmontite, Sb 2 O 3 , klebelsbergite, Sb 4 O 4 SO 4 (OH) 2 and schafarzikite, FeSb 2 O 4 , show that onoratoite is a thermodynamically stable phase only at negligible activities of $${\mathrm{SO}}_{4}^{2-}\left(\mathrm{aq}\right)$$ and low activities of Fe 2+ (aq), at low pH and very high activities of Cl – (aq). This explains why onoratoite is such a rare secondary phase and why it cannot exert any significant influence on the dispersion of Sb in the supergene environment.

    Description: The National Center for Biotechnology Information's (NCBI) Gene database ( www.ncbi.nlm.nih.gov/gene ) integrates gene-specific information from multiple data sources. NCBI Reference Sequence (RefSeq) genomes for viruses, prokaryotes and eukaryotes are the primary foundation for Gene records in that they form the critical association between sequence and a tracked gene upon which additional functional and descriptive content is anchored. Additional content is integrated based on the genomic location and RefSeq transcript and protein sequence data. The content of a Gene record represents the integration of curation and automated processing from RefSeq, collaborating model organism databases, consortia such as Gene Ontology, and other databases within NCBI. Records in Gene are assigned unique, tracked integers as identifiers. The content (citations, nomenclature, genomic location, gene products and their attributes, phenotypes, sequences, interactions, variation details, maps, expression, homologs, protein domains and external databases) is available via interactive browsing through NCBI's Entrez system, via NCBI's Entrez programming utilities (E-Utilities and Entrez Direct) and for bulk transfer by FTP.

    Description: The braconid wasp Fopius arisanus (Sonan) is an important biological control agent of tropical and subtropical pest fruit flies, including two important global pests, the Mediterranean fruit fly ( Ceratitis capitata ), and the oriental fruit fly ( Bactrocera dorsalis ). The goal of this study was to develop foundational genomic resources for this species to provide tools that can be used to answer questions exploring the multitrophic interactions between the host and parasitoid in this important research system. Here, we present a whole genome assembly of F. arisanus , derived from a pool of haploid offspring from a single unmated female. The genome is ~154 Mb in size, with a N50 contig and scaffold size of 51,867 bp and 0.98 Mb, respectively. Utilizing existing RNA-Seq data for this species, as well as publicly available peptide sequences from related Hymenoptera, a high quality gene annotation set, which includes 10,991 protein coding genes, was generated. Prior to this assembly submission, no RefSeq proteins were present for this species. Parasitic wasps play an important role in a diverse ecosystem as well as a role in biological control of agricultural pests. This whole genome assembly and annotation data represents the first genome-scale assembly for this species or any closely related Opiine, and are publicly available in the National Center for Biotechnology Information Genome and RefSeq databases, providing a much needed genomic resource for this hymenopteran group.

    Description: The National Center for Biotechnology Information (NCBI) Reference Sequence (RefSeq) database is a collection of annotated genomic, transcript and protein sequence records derived from data in public sequence archives and from computation, curation and collaboration ( http://www.ncbi.nlm.nih.gov/refseq/ ). We report here on growth of the mammalian and human subsets, changes to NCBI’s eukaryotic annotation pipeline and modifications affecting transcript and protein records. Recent changes to NCBI’s eukaryotic genome annotation pipeline provide higher throughput, and the addition of RNAseq data to the pipeline results in a significant expansion of the number of transcripts and novel exons annotated on mammalian RefSeq genomes. Recent annotation changes include reporting supporting evidence for transcript records, modification of exon feature annotation and the addition of a structured report of gene and sequence attributes of biological interest. We also describe a revised protein annotation policy for alternatively spliced transcripts with more divergent predicted proteins and we summarize the current status of the RefSeqGene project.

    Description: In order to clarify the roles that secondary minerals may have in determining the extent of dispersion of Sb in the supergene environment, syntheses and stability studies of the Sb(V) oxides byströmite, MgSb 2 O 6 , ordoñezite, ZnSb 2 O 6 and rosiaite, PbSb 2 O 6 , have been undertaken. Solubilities in aqueous HNO 3 were determined at 298.2 K and the data obtained used to calculate values of $$\Delta {G}_{\mathrm{f}}^{\theta }$$ at the same temperature. The derived $$\Delta {G}_{\mathrm{f}}^{\theta }$$ (s, 298.2 K) values for MgSb 2 O 6 (–1554.1 ±3.6 kJ mol – ), ZnSb 2 O 6 (–1257.0 ±2.6 kJ mol –1 ) and PbSb 2 O 6 (–1154.2 ±2.6 kJ mol –1 ) have been used in subsequent calculations to determine their relative stabilities and relationships with other secondary Sb minerals.

    Description: The NCBI Assembly database ( www.ncbi.nlm.nih.gov/assembly/ ) provides stable accessioning and data tracking for genome assembly data. The model underlying the database can accommodate a range of assembly structures, including sets of unordered contig or scaffold sequences, bacterial genomes consisting of a single complete chromosome, or complex structures such as a human genome with modeled allelic variation. The database provides an assembly accession and version to unambiguously identify the set of sequences that make up a particular version of an assembly, and tracks changes to updated genome assemblies. The Assembly database reports metadata such as assembly names, simple statistical reports of the assembly (number of contigs and scaffolds, contiguity metrics such as contig N50, total sequence length and total gap length) as well as the assembly update history. The Assembly database also tracks the relationship between an assembly submitted to the International Nucleotide Sequence Database Consortium (INSDC) and the assembly represented in the NCBI RefSeq project. Users can find assemblies of interest by querying the Assembly Resource directly or by browsing available assemblies for a particular organism. Links in the Assembly Resource allow users to easily download sequence and annotations for current versions of genome assemblies from the NCBI genomes FTP site.
