    Description: Cellular protein quality control (PQC) systems selectively target misfolded or otherwise aberrant proteins for degradation by the ubiquitin-proteasome system (UPS). How cells discern abnormal from normal proteins remains incompletely understood, but involves in part the recognition between ubiquitin E3 ligases and degradation signals (degrons) that are exposed in misfolded proteins. PQC is compartmentalized in the cell, and a great deal has been learned in recent years about ER-associated degradation (ERAD) and nuclear quality control. In contrast, a comprehensive view of cytosolic quality control (CytoQC) has yet to emerge, and will benefit from the development of a well-defined set of model substrates. In this study, we generated an isogenic "degron library" in Saccharomyces cerevisiae consisting of short sequences appended to the C-terminus of a reporter protein, Ura3 . About half of these degron-containing proteins are substrates of the integral membrane E3 ligase Doa10 , which also plays a pivotal role in ERAD and some nuclear protein degradation. Notably, some of our degron fusion proteins exhibit dependence on the E3 ligase Ltn1 / Rkr1 for degradation, apparently by a mechanism distinct from its known role in ribosomal quality control of translationally paused proteins. Ubr1 and San1 , E3 ligases involved in the recognition of some misfolded CytoQC substrates, are largely dispensable for the degradation of our degron-containing proteins. Interestingly, the Hsp70/Hsp40 chaperone/cochaperones Ssa1 ,2 and Ydj1 , are required for the degradation of all constructs tested. Taken together, the comprehensive degron library presented here provides an important resource of isogenic substrates for testing candidate PQC components and identifying new ones.

    Description: Motivation: Exome sequencing (exome-seq) data, which are typically used for calling exonic mutations, have also been utilized in detecting DNA copy number variations (CNVs). Despite the existence of several CNV detection tools, there is still a great need for a sensitive and an accurate CNV-calling algorithm with built-in QC steps, and does not require a paired reference for each sample. Results: We developed a novel method named PatternCNV, which (i) accounts for the read coverage variations between exons while leveraging the consistencies of this variability across different samples; (ii) reduces alignment BAM files to WIG format and therefore greatly accelerates computation; (iii) incorporates multiple QC measures designed to identify outlier samples and batch effects; and (iv) provides a variety of visualization options including chromosome, gene and exon-level views of CNVs, along with a tabular summarization of the exon-level CNVs. Compared with other CNV-calling algorithms using data from a lymphoma exome-seq study, PatternCNV has higher sensitivity and specificity.     Description: Radio range measurements of total solar plasma delay obtained during the solar conjunction of the Voyager 2 spacecraft in December 1988, which occurred near solar maximum activity in the 11 yr cycle are reported. The radio range measurements were generated by the Deep Space Network at two wavelengths on the downlink from the spacecraft: 3.6 and 13 cm. A direct measurement of the integrated electron density along the ray path between the earth stations and the spacecraft was obtained by differencing the range at the two wavelengths. Coronal electron density profiles have been derived during ingress and egress of the ray path, which approached the sun to within 5 solar radii. At 10 solar radii, the derived density profiles yield 34079 + or - 611/cu cm on ingress and 49688 + or - 983/cu cm on egress. These density levels are significantly higher than observed near previous solar maxima.

    Description: Radar backscatter functions Sigma-(carat)(sub 0)(phi) for incidence angles between 0 less than or equal to phi less than or equal to 4-10 deg were derived from Magellan altimetry radar echoes. The procedure includes constrained solution of a system of simultaneous equations for which the echo-spectrum and echo time profile are inputs. A practical and workable set of constraints was applied; optimization and improved results are expected as the analysis matures. The scattering functions yield information on small-scale surface structures (tens of centimeters to tens of meters) but averaged over hundreds of sq km. RMS surface slopes derived from fits of analytic functions to the Sigma-(carat)(sub 0)(phi) results were converted to map form and show patterns similar to those reported using other techniques. While all three forms are found on Venus, fit residuals imply that an exponential scattering function matches data better than either the Hagfors or Gaussian form in most areas, although the Hagfors function may be a better descriptor at some sites. Limited study of image data indicates that average backscatter cross section, and possibly its slope, can be derived at oblique angles (17 deg less than or equal to phi less than or equal to 45 deg). Offsets of the echo peak in altimetry spectra are surprisingly common and are loosely correlated with Venus topography, but no cause for this phenomenon was identified.

    Description: During 1992, Magellan altimetry echoes were processed to yield scattering functions sigma(sub o)(phi) over near-nadir angles phi less than or equal to 10 deg from some 2000 Venus orbits. SAR image strips acquired simultaneously at oblique angles were also reduced to give scattering functions but over a few deg of incidence angle in the range 15 less than or equal to phi less than or equal to 45 deg. By sorting, the altimetry and SAR results can be combined to give composite scattering functions for much of Venus' surface. The data in hand should allow definition of such composite functions for 70-80 percent of Venus at resolutions of 20 km--approximately one million separate functions.
