    Description: We report the sequence and analysis of the 814-megabase genome of the sea urchin Strongylocentrotus purpuratus, a model for developmental and systems biology. The sequencing strategy combined whole-genome shotgun and bacterial artificial chromosome (BAC) sequences. This use of BAC clones, aided by a pooling strategy, overcame difficulties associated with high heterozygosity of the genome. The genome encodes about 23,300 genes, including many previously thought to be vertebrate innovations or known only outside the deuterostomes. This echinoderm genome provides an evolutionary outgroup for the chordates and yields insights into the evolution of deuterostomes.〈br /〉〈br /〉〈a Description: We report the draft genome of the black cottonwood tree, Populus trichocarpa. Integration of shotgun sequence assembly with genetic mapping enabled chromosome-scale reconstruction of the genome. More than 45,000 putative protein-coding genes were identified. Analysis of the assembled genome revealed a whole-genome duplication event; about 8000 pairs of duplicated genes from that event survived in the Populus genome. A second, older duplication event is indistinguishably coincident with the divergence of the Populus and Arabidopsis lineages. Nucleotide substitution, tandem gene duplication, and gross chromosomal rearrangement appear to proceed substantially more slowly in Populus than in Arabidopsis. Populus has more protein-coding genes than Arabidopsis, ranging on average from 1.4 to 1.6 putative Populus homologs for each Arabidopsis gene. However, the relative frequency of protein domains in the two genomes is similar. Overrepresented exceptions in Populus include genes associated with lignocellulosic wall biosynthesis, meristem development, disease resistance, and metabolite transport.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Tuskan, G A -- Difazio, S -- Jansson, S -- Bohlmann, J -- Grigoriev, I -- Hellsten, U -- Putnam, N -- Ralph, S -- Rombauts, S -- Salamov, A -- Schein, J -- Sterck, L -- Aerts, A -- Bhalerao, R R -- Bhalerao, R P -- Blaudez, D -- Boerjan, W -- Brun, A -- Brunner, A -- Busov, V -- Campbell, M -- Carlson, J -- Chalot, M -- Chapman, J -- Chen, G-L -- Cooper, D -- Coutinho, P M -- Couturier, J -- Covert, S -- Cronk, Q -- Cunningham, R -- Davis, J -- Degroeve, S -- Dejardin, A -- Depamphilis, C -- Detter, J -- Dirks, B -- Dubchak, I -- Duplessis, S -- Ehlting, J -- Ellis, B -- Gendler, K -- Goodstein, D -- Gribskov, M -- Grimwood, J -- Groover, A -- Gunter, L -- Hamberger, B -- Heinze, B -- Helariutta, Y -- Henrissat, B -- Holligan, D -- Holt, R -- Huang, W -- Islam-Faridi, N -- Jones, S -- Jones-Rhoades, M -- Jorgensen, R -- Joshi, C -- Kangasjarvi, J -- Karlsson, J -- Kelleher, C -- Kirkpatrick, R -- Kirst, M -- Kohler, A -- Kalluri, U -- Larimer, F -- Leebens-Mack, J -- Leple, J-C -- Locascio, P -- Lou, Y -- Lucas, S -- Martin, F -- Montanini, B -- Napoli, C -- Nelson, D R -- Nelson, C -- Nieminen, K -- Nilsson, O -- Pereda, V -- Peter, G -- Philippe, R -- Pilate, G -- Poliakov, A -- Razumovskaya, J -- Richardson, P -- Rinaldi, C -- Ritland, K -- Rouze, P -- Ryaboy, D -- Schmutz, J -- Schrader, J -- Segerman, B -- Shin, H -- Siddiqui, A -- Sterky, F -- Terry, A -- Tsai, C-J -- Uberbacher, E -- Unneberg, P -- Vahala, J -- Wall, K -- Wessler, S -- Yang, G -- Yin, T -- Douglas, C -- Marra, M -- Sandberg, G -- Van de Peer, Y -- Rokhsar, D -- New York, N.Y. -- Science. 2006 Sep 15;313(5793):1596-604.〈br /〉〈span class="detail_caption"〉Author address: 〈/span〉Environmental Sciences Division, Oak Ridge National Laboratory, Oak Ridge, TN 37831, USA. gtk@ornl.gov〈br /〉〈span class="detail_caption"〉Record origin:〈/span〉 〈a href="http://www.ncbi.nlm.nih.gov/pubmed/16973872" target="_blank"〉PubMed〈/a〉

Description: Human-dominated marine ecosystems are experiencing accelerating loss of populations and species, with largely unknown consequences. We analyzed local experiments, long-term regional time series, and global fisheries data to test how biodiversity loss affects marine ecosystem services across temporal and spatial scales. Overall, rates of resource collapse increased and recovery potential, stability, and water quality decreased exponentially with declining diversity. Restoration of biodiversity, in contrast, increased productivity fourfold and decreased variability by 21%, on average. We conclude that marine biodiversity loss is increasingly impairing the ocean's capacity to provide food, maintain water quality, and recover from perturbations. Yet available data suggest that at this point, these trends are still reversible.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Worm, Boris -- Barbier, Edward B -- Beaumont, Nicola -- Duffy, J Emmett -- Folke, Carl -- Halpern, Benjamin S -- Jackson, Jeremy B C -- Lotze, Heike K -- Micheli, Fiorenza -- Palumbi, Stephen R -- Sala, Enric -- Selkoe, Kimberley A -- Stachowicz, John J -- Watson, Reg -- New York, N.Y. -- Science. 2006 Nov 3;314(5800):787-90.〈br /〉〈span class="detail_caption"〉Author address: 〈/span〉Department of Biology, Dalhousie University, Halifax, NS, Canada B3H 4J1. bworm@dal.ca〈br /〉〈span class="detail_caption"〉Record origin:〈/span〉 〈a href="http://www.ncbi.nlm.nih.gov/pubmed/17082450" target="_blank"〉PubMed〈/a〉

    Description: The detection of fast variations of the tera-electron volt (TeV) (10(12) eV) gamma-ray flux, on time scales of days, from the nearby radio galaxy M87 is reported. These variations are about 10 times as fast as those observed in any other wave band and imply a very compact emission region with a dimension similar to the Schwarzschild radius of the central black hole. We thus can exclude several other sites and processes of the gamma-ray production. The observations confirm that TeV gamma rays are emitted by extragalactic sources other than blazars, where jets are not relativistically beamed toward the observer.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Aharonian, F -- Akhperjanian, A G -- Bazer-Bachi, A R -- Beilicke, M -- Benbow, W -- Berge, D -- Bernlohr, K -- Boisson, C -- Bolz, O -- Borrel, V -- Braun, I -- Brown, A M -- Buhler, R -- Busching, I -- Carrigan, S -- Chadwick, P M -- Chounet, L-M -- Coignet, G -- Cornils, R -- Costamante, L -- Degrange, B -- Dickinson, H J -- Djannati-Atai, A -- Drury, L O'c -- Dubus, G -- Egberts, K -- Emmanoulopoulos, D -- Espigat, P -- Feinstein, F -- Ferrero, E -- Fiasson, A -- Fontaine, G -- Funk, Seb -- Funk, S -- Fussling, M -- Gallant, Y A -- Giebels, B -- Glicenstein, J F -- Goret, P -- Hadjichristidis, C -- Hauser, D -- Hauser, M -- Heinzelmann, G -- Henri, G -- Hermann, G -- Hinton, J A -- Hoffmann, A -- Hofmann, W -- Holleran, M -- Hoppe, S -- Horns, D -- Jacholkowska, A -- de Jager, O C -- Kendziorra, E -- Kerschhaggl, M -- Khelifi, B -- Komin, Nu -- Konopelko, A -- Kosack, K -- Lamanna, G -- Latham, I J -- Le Gallou, R -- Lemiere, A -- Lemoine-Goumard, M -- Lenain, J-P -- Lohse, T -- Martin, J M -- Martineau-Huynh, O -- Marcowith, A -- Masterson, C -- Maurin, G -- McComb, T J L -- Moulin, E -- de Naurois, M -- Nedbal, D -- Nolan, S J -- Noutsos, A -- Orford, K J -- Osborne, J L -- Ouchrif, M -- Panter, M -- Pelletier, G -- Pita, S -- Puhlhofer, G -- Punch, M -- Ranchon, S -- Raubenheimer, B C -- Raue, M -- Rayner, S M -- Reimer, A -- Ripken, J -- Rob, L -- Rolland, L -- Rosier-Lees, S -- Rowell, G -- Sahakian, V -- Santangelo, A -- Sauge, L -- Schlenker, S -- Schlickeiser, R -- Schroder, R -- Schwanke, U -- Schwarzburg, S -- Schwemmer, S -- Shalchi, A -- Sol, H -- Spangler, D -- Spanier, F -- Steenkamp, R -- Stegmann, C -- Superina, G -- Tam, P H -- Tavernet, J-P -- Terrier, R -- Tluczykont, M -- van Eldik, C -- Vasileiadis, G -- Venter, C -- Vialle, J P -- Vincent, P -- Volk, H J -- Wagner, S J -- Ward, M -- New York, N.Y. -- Science. 2006 Dec 1;314(5804):1424-7. Description: Herpes simplex virus-1 (HSV-1) encephalitis (HSE) is the most common form of sporadic viral encephalitis in western countries. Its pathogenesis remains unclear, as it affects otherwise healthy patients and only a small minority of HSV-1-infected individuals. Here, we elucidate a genetic etiology for HSE in two children with autosomal recessive deficiency in the intracellular protein UNC-93B, resulting in impaired cellular interferon-alpha/beta and -lambda antiviral responses. HSE can result from a single-gene immunodeficiency that does not compromise immunity to most pathogens, unlike most known primary immunodeficiencies. Other severe infectious diseases may also reflect monogenic disorders of immunity.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Casrouge, Armanda -- Zhang, Shen-Ying -- Eidenschenk, Celine -- Jouanguy, Emmanuelle -- Puel, Anne -- Yang, Kun -- Alcais, Alexandre -- Picard, Capucine -- Mahfoufi, Nora -- Nicolas, Nathalie -- Lorenzo, Lazaro -- Plancoulaine, Sabine -- Senechal, Brigitte -- Geissmann, Frederic -- Tabeta, Koichi -- Hoebe, Kasper -- Du, Xin -- Miller, Richard L -- Heron, Benedicte -- Mignot, Cyril -- de Villemeur, Thierry Billette -- Lebon, Pierre -- Dulac, Olivier -- Rozenberg, Flore -- Beutler, Bruce -- Tardieu, Marc -- Abel, Laurent -- Casanova, Jean-Laurent -- G0900867/Medical Research Council/United Kingdom -- New York, N.Y. -- Science. 2006 Oct 13;314(5797):308-12.
