    Description: The offshore shelf and canyon habitats of the OCNMS are areas of high primary productivity and biodiversity that support extensive groundfish fisheries. Recent acoustic surveys conducted in these waters have indicated the presence of hard-bottom substrates believed to harbor unique deep-sea coral and sponge assemblages. Such fauna are often associated with shallow tropical waters, however an increasing number of studies around the world have recorded them in deeper, cold-water habitats in both northern and southern latitudes. These habitats are of tremendous value as sites of recruitment for commercially important fishes. Yet, ironically, studies have shown how the gear used in offshore demersal fishing, as well as other commercial operations on the seafloor, can cause severe physical disturbances to resident benthic fauna. Due to their exposed structure, slow growth and recruitment rates, and long life spans, deep-sea corals and sponges may be especially vulnerable to such disturbances, requiring very long periods to recover. Potential effects of fishing and other commercial operations in such critical habitats, and the need to define appropriate strategies for the protection of these resources, have been identified as a high-priority management issue for the sanctuary.

    Description: The spatial and temporal occurrence of Atlantic bottlenose dolphins (Tursiops truncatus) in the coastal and estuarine waters near Charleston, SC were evaluated. Sighting and photographic data from photo-identification (ID), remote biopsy, capture-release and radio-tracking studies, conducted from 1994 through 2003, were analyzed in order to further delineate residence patterns of Charleston area bottlenose dolphins. Data from 250 photo-ID, 106 remote biopsy, 15 capture-release and 83 radio-tracking surveys were collected in the Stono River Estuary (n = 247), Charleston Harbor (n = 86), North Edisto River (n = 54), Intracoastal Waterway (n = 26) and the coastal waters north and south of Charleston Harbor (n = 41). Coverage for all survey types was spatially and temporally variable, and in the case of biopsy, capture-release and radio-tracking surveys, data analyzed in this report were collected incidental to other research. Eight-hundred and thirty-nine individuals were photographically identified during the study period. One-hundred and fifteen (13.7%) of the 839 photographically identified individuals were sighted between 11-40 times, evidence of consistent occurrence in the Charleston area (i.e., site fidelity). Adjusted sighting proportions (ASP), which reflect an individual’s sighting frequency in a subarea relative to other subareas after adjusting for survey effort, were analyzed in order to evaluate dolphin spatial occurrence. Forty-three percent (n = 139) of dolphins that qualified for ASP analyses exhibited a strong subarea affiliationwhile the remaining 57% (n = 187) showed no strong subarea preference. Group size data were derived from field estimates of 2,342 dolphin groups encountered in the five Charleston subareas. Group size appeared positively correlated with degree of “openness” of the body of water where dolphins were encountered; and for sightings along the coast, group size was larger during summer months. This study provides valuable information on the complex nature of bottlenose dolphin spatial and temporal occurrence near Charleston, SC. In addition, it helps us to better understand the stock structure of dolphins along the Atlantic seaboard.

    Description: This CD contains summary data of bottlenose dolphins stranded in South Carolina using a Geographical Information System (GIS) and contains two published manuscripts in .pdf files. The intent of this CD is to provide data on bottlenose dolphin strandings in South Carolina to marine mammal researchers and managers.This CD is an accumulation of 14 years of stranding data collected through the collaborations of the National Ocean Service, Center for Coastal Environmental Health and Biomolecular Research (CCEHBR), the South Carolina Department of Natural Resources, and numerous volunteers and veterinarians that comprised the South Carolina Marine Mammal Stranding Network.Spatial and temporal information can be visually represented on maps using GIS. For this CD, maps were created to show relationships of stranding densities with land use, human population density, human interaction with dolphins, high geographical regions of live strandings, and seasonal changes. Point maps were also created to show individual strandings within South Carolina.In summary, spatial analysis revealed higher densities of bottlenose dolphin strandings in Charleston and Beaufort Counties, which consist of urban land with agricultural input. This trend was positively correlated with higher human population levels in these coastal counties as compared with other coastal counties. However, spatial analysis revealed that certain areas within a county may have low human population levels but high stranding density, suggesting that the level of effort to respond to strandings is not necessarily positively correlated with the density of strandings in South Carolina.Temporal analysis revealed a significantly higher density of bottlenose dolphin strandings in the northern portion of the State in the fall, mostly due to an increase of neonate strandings. On a finer geographic scale, seasonal stranding densities may fluctuate depending on the region of interest.Charleston Harbor had the highest density of live bottlenose dolphin strandings compared to the rest of the State. This was due in large part to the number of live dolphin entanglements in the crab pot fishery, the largest source of fishery-related mortality for bottlenose dolphins in South Carolina (Burdett and McFee 2004). Spatial density calculations also revealed that Charleston and Beaufort accounted for the majority of dolphins that were involved with human activities.1

    Description: In 1999, the Chesapeake Bay Program completed a survey of existing data on chemical contaminants and the potential for bioeffects in 38 tidal river systems of Chesapeake Bay.This review led to the identification of 20 areas for which there were insufficient data to adequately characterize the potential for contaminant bioeffects on the Bay’s livingresources. The goal of the present study was to estimate the current status of ecological condition in five of these areas and thus help to complete the overall toxics inventory for the Bay. These five systems included the Chester River, Nanticoke River, Pocomoke River, Lower Mobjack Bay (Poquosin and Back Rivers) and the South and Rhode Rivers. This study utilized a Sediment Quality Triad (SQT) approach in combination with additional water-column contaminant analysis to allow for a “weight of evidence”assessment of environmental condition. A total of 60 stations distributed among the five systems, using a probabilistic stratified random design, were sampled during the summer of 2004 to allow for synoptic measures of sediment contamination, sediment toxicity, and benthic condition. Upon completion of all analyses, stations were assigned to one of four categories based on the three legs of the triad. Stations with high sediment quality had nohits on any of the three legs of the triad; those with moderate quality had one hit; those with marginal quality had two hits; and those with poor quality had hits for all three legs of the triad. The Pocomoke River had by far the largest proportion of the total area (97.5%) classified as having high sediment quality, while the Rhode/South system had the highest proportion (11.4%) classified as poor. None of the stations in the Chester River, Nanticoke River, and Lower Mobjack Bay systems were classified as poor. Morethan 65% of the area of each of the five systems was classified with high to moderate sediment quality. The Rhode/South system had 30.4% of total area classified withmarginally to severely poor quality. The results of this study highlight the importance of using multiple indicators and a “weight of evidence” approach to characterizeenvironmental quality and the potential bioeffects of toxic contaminants.

    Description: Through research aimed at understanding the coastal environment, surveys designed to help manage the resource, and national programs to monitor environmental condition, we see a picture of a dynamic ecosystem that is Cape Romain National Wildlife Refuge (CRNWR). Currently, there are efforts underway to protect threatened species; monitor fish populations; and quantify the biological, physical,and chemical characteristics of this environment. The potential impacts to this system are just now beingunderstood as ecological responses to human modification are observed and explained. As a starting point, this document compiles existing information about Cape Romain NWR in five topic areas and addresses the potential impacts to the Refuge.This review is intended to serve as a stepping stone to developing a research agenda in support of management of the Refuge. There are various sources of information on which to build a framework for monitoring conditions and detecting change to this environment. For instance, information on basic ecological function in estuarine environments has evolved over several decades. Long-term surveys of Southeast fisheries exist, as well as shellfish and sediment contaminants data from estuaries. Environmental monitoring and biological surveys at the Refuge continue. Recently, studies that examine the impacts to similar coastal habitats have been undertaken. This document puts past studies and ongoing work in context for Refuge managers and researchers.This report recommends that the next phase of this resource characterization focus on:• compiling relevant tabular and spatial data, as identified here, into a Geographic Information System (GIS) framework• assessing the abundance and diversity of fisheries utilizing CRNWR• delineating additional data layers, such as intertidal habitats and subtidal clam beds, from low-level aerial photography, hard copy maps, and other sources• continued inventories of plant and animal species dependent on the Refuge• monitoring physical and chemical environmental parameters using the methodology employed at National Estuarine Research Reserve System (NERRS) and other coastal sites, where appropriate• further definition of the potential risks to the Refuge and preparing responses to likely impacts.

    Description: The US Fish and Wildlife Service Cape Romain NationalWildlife Refuge (CRNWR) and the Center for Coastal Environmental Health and Biomolecular Research (CCEHBR) at Charleston are interested in assessing the status of our coastal resources in light of increased coastal development and recreational use. Through an Interagency Agreement (FWS #1448-40181-00-H-001), an ecological characterization was undertaken to describe the status of and potential impacts to resources at CRNWR. This report describes historic fisheries-independent or non-commercial data relevant to CRNWR that can be used to evaluate the role of the Refuge as habitat for nearshore and offshore fish species. The purpose of this document is two-fold, first to give resource managers an understanding of fisheries data that have been collected over the years and, second, to illustrate how these data can be applied to address specific management issues. This report provides anoverview of historic fisheries data collected along the southeast coast, as well as basic summaries of that data relevant to CRNWR, indicating how these data can beused to address specific questions of interest to Refuge managers and biologists.

    Description: A study was initiated in May 2011, under the direction of the Deepwater Horizon (DWH) Natural Resource Damage Assessment (NRDA) Deepwater Benthic Communities Technical Working Group (NRDA Deep Benthic TWG), to assess potential impacts of the DWH oil spill on sediments and resident benthic fauna in deepwater (〉 200 meters) areas of the Gulf. Key objectives of the study were to complete the analysis of samples from 65 priority stations sampled in September-October 2010 on two DWH Response cruises (Gyre and Ocean Veritas) and from 38 long-term monitoring sites (including a subset of 35 of the original 65) sampled on a follow-up NRDA cruise in May-June 2011. The present progress report provides a brief summary of results from the initial processing of samples from fall 2010 priority sites (plus three additional historical sites). Data on key macrofaunal, meiofaunal, and abiotic environmental variables are presented for each of these samples and additional maps are included to depict spatial patterns in these variables throughout the study region. The near-field zone within about 3 km of the wellhead, where many of the stations showed evidence of impaired benthic condition (e.g. low taxa richness, high nematode/harpacticoid-copepod ratios), also is an area that contained some of the highest concentrations of total petroleum hydrocarbons (TPH), total polycyclic aromatic hydrocarbons (total PAHs), and barium in sediments (as possible indicators of DWH discharges). There were similar co-occurrences at other sites outside this zone, especially to the southwest of the wellhead out to about 15 km. However, there also were exceptions to this pattern, for example at several farther-field sites in deeper-slope and canyon locations where there was low benthic species richness but no evidence of exposure to DWH discharges. Such cases are consistent with historical patterns of benthic distributions in relation to natural controlling factors such as depth, position within canyons, and availability of organic matter derived from surface-water primary production.

    Description: In August 2011, the NOAA National Ocean Service (NOS) conducted an assessment of the status of ecological condition of soft-bottom habitat and overlying waters of the continental shelf in the northwestern Gulf of Mexico (GOM). The original sampling design included 50 randomly selected sites from the Mississippi River delta to the U.S./Mexican border, representing a total area of 111,162 square kilometers; however, vessel failures and inclement weather precluded sampling at 16 sites in the western-most part of the study region. Sampling was completed at the remaining 34 sites in offshore waters between the Mississippi River delta and Freeport, Texas, representing an estimated 75,591 square kilometers. Field sampling followed standard methods and indicators applied in prior NOAA coastal studies and EPA’s Environmental Monitoring and Assessment Program (EMAP) and National Coastal Assessment (NCA). A key feature adopted from these studies was the incorporation of a random probabilistic sampling design. Such a design provides a basis for making unbiased statistical estimates of the spatial extent of ecological condition relative to various measured indicators and corresponding thresholds of concern. Indicators included multiple measures of water quality, sediment quality, and biological condition (benthic fauna, fish tissue contaminant levels). Water depths ranged from 13 – 83 m throughout the study area. About 9 % of the area had sediments composed of sands (〈 20 % silt+clay), 47 % of the area was composed of intermediate muddy sands (20 – 80 % silt+clay), and 44 % of the sampled area consisted of mud (〉 80 % silt+clay). About 50 % of the area (represented by 17 sites) had sediment total organic carbon (TOC) concentrations 〈 5 mg/g and all of the sites sampled had levels of TOC 〈 20 mg/g, well below the range associated with potentially harmful effects to benthic fauna (〉 50 mg/g). Surface salinities ranged from 23.4 – 36.5 psu, with salinity generally increasing with distance west of the Mississippi River delta. Bottom salinities varied between 31.1 and 36.5 psu, with lowest values occurring at shallow, inner-shelf stations. Surface-water temperatures varied between 29.8 and 31.5 ºC, while near-bottom waters ranged in temperature from 19.4 – 31 ºC. An index of density stratification (Δσt) indicated that portions of coastal shelf waters in the northwestern GOM at the time of this sampling were strongly stratified. Values of Δσt at 19 of the 34 sites sampled in this study (56 % of the study area) ranged from 2.2 to 12.4, which is within the range considered to be indicative of strong vertical stratification (Δσt 〉 2). Stratification was strongest close to the Mississippi River delta, and decreased with distance west of the delta.

    Description: A study was conducted in June 2009 to assess the current status of ecological condition and potential human-health risks throughout subtidal estuarine waters of the Sapelo Island National Estuarine Research Reserve (SINERR) along the coast of Georgia. Samples were collected for multiple indicators of ecosystem condition, including water quality (dissolved oxygen, salinity, temperature, pH, nutrients and chlorophyll, suspended solids, fecal coliform bacteria and coliphages), sediment quality (granulometry, organic matter content, chemical contaminant concentrations), biological condition (diversity and abundance of benthic fauna, fish tissue contaminant levels and pathologies), and human dimensions (fish-tissue contaminant levels relative to human-health consumption limits, various aesthetic properties). Use of a probabilistic sampling design facilitated the calculation of statistics to estimate the spatial extent of the Reserve classified according to various categories (i.e., Good, Fair, Poor) of ecological condition relative to established thresholds of these indicators, where available.Overall, the majority of subtidal habitat in the SINERR appeared to be healthy, with over half (56.7 %) of the Reserve area having water quality, sediment quality, and benthic biological condition indicators rated in the healthy to intermediate range of corresponding guideline thresholds. None of the stations sampled had one or more indicators in all three categories rated as poor/degraded. While these results are encouraging, it should be noted that one or more indicators were rated as poor/degraded in at least one of the three categories over 40% of the Reserve study area, represented by 12 of the 30 stations sampled. Although measures of fish tissue chemical contamination were not included in any of the above estimates, a number of trace metals, pesticides, polybrominated diphenyl ethers (PBDEs), and polychlorinated biphenyls (PCBs) were found at low yet detectable levels in some fish at stations where fish were caught. Levels of mercury and total PCBs in some fish specimens fell within EPA guideline values considered safe, given a consumption rate of no more than four fish meals per month. Moreover, PCB congener profiles in sediments and fish in the SINERR exhibit a relative abundance of higher-chlorinated homologs which are uniquely characteristic of Aroclor 1268. It has been well-documented that sediments and fish in the creeks and marshes near the LCP Chemicals Superfund site, near Brunswick, Georgia, also display this congener pattern associated with Aroclor 1268, a highly chlorinated mixture of PCBs used extensively at a chlor-alkali plant that was in operation at the LCP site from 1955-1994. This report provides results suggesting that the protected habitats lying within the boundaries of the SINERR may be experiencing the effects of a legacy of chemical contamination at a site over 40km away. These effects, as well as other potential stressors associated with increased development of nearby coastal areas, underscore the importance of establishing baseline ecological conditions that can be used to track potential changes in the future and to guide management and stewardship of the otherwise relatively unspoiled ecosystems of the SINERR.

    Description: A study was initiated with field work in May 2007 to assess the status of ecological condition and stressor impacts throughout the U.S. continental shelf off South Florida, focusing on soft-bottom habitats, and to provide this information as a baseline for evaluating future changes due to natural or human-induced disturbances. The boundaries of the study region extended from Anclote Key on the western coast of Florida to West Palm Beach on the eastern coast of Florida, inclusive of the Florida Keys National Marine Sanctuary (FKNMS), and from navigable depths along the shoreline seaward to the shelf break (~100m). The study incorporated standard methods and indicators applied in previous national coastal monitoring programs — U.S. Environmental Protection Agency’s (EPA) Environmental Monitoring and Assessment Program (EMAP) and National Coastal Assessment (NCA) — including multiple measures of water quality, sediment quality, and biological condition. Synoptic sampling of the various indicators provided an integrative weight-of-evidence approach to assessing condition at each station and a basis for examining potential associations between presence of stressors and biological responses. A probabilistic sampling design, which included 50 stations distributed randomly throughout the region, was used to provide a basis for estimating the spatial extent of condition relative to the various measured indicators and corresponding assessment endpoints (where available). The study was conducted through a large cooperative effort by National Oceanic and Atmospheric Administration (NOAA)/National Centers for Coastal Ocean Science (NCCOS), EPA, U.S. Geological Survey (USGS), NOAA/Oceanic and Atmospheric Research (OAR)/Atlantic Oceanographic and Meteorological Laboratory in Miami, FKNMS, and the Florida Fish and Wildlife Conservation Commission (FWC).The majority of the South Florida shelf had high levels of dissolved oxygen (DO) in near-bottom water (〉 5 mg L-1) indicative of “good” water quality.. DO levels in bottom waters exceeded this upper threshold at 98.8% throughout the coastal-ocean survey area. Only 1.2% of the region had moderate DO levels (2-5 mg/L) and no part of the survey area had DO 〈2.0 mg/L. In addition, offshore waters throughout the region had relatively low levels of total suspended solids (TSS), nutrients, and chlorophyll a indicative of oligotrophic conditions.Results suggested good sediment quality as well. Sediments throughout the region, which ranged from sands to intermediate muddy sands, had low levels of total organic carbon (TOC) below bioeffect guidelines for benthic organisms. Chemical contaminants in sediments were also mostly at low, background levels. For example, none of the stations had chemicals in excess of corresponding Effects-Range Median (ERM) probable bioeffect values or more than one chemical in excess of lower-threshold Effects-Range Low (ERL) values. Cadmium was the only chemical that occurred at moderate concentrations between corresponding ERL and ERM values.Sixty fish samples from 28 stations were collected and analyzed for chemical contaminants. Eleven of these samples (39% of sites) had moderate levels of contaminants, between lower and upper non-cancer human-health thresholds, and ten (36% of sites) had high levels of contaminants above the upper threshold.

    Description: The Virginia Aquarium & Marine Science Center Foundation’s Stranding Response Program (VAQS) was awarded a grant in 2008 to conduct life history analysis on over 10 years of Tursiops truncatus teeth and gonad samples from stranded animals in Virginia. A major part of this collaborative grant included a workshop involving life historians from Hubbs-Sea World Research Institute (HSWRI), NOS, Texas A & M University (TAMU), and University of North Carolina Wilmington (UNCW). The workshop was held at the NOAA Center for Coastal Environmental Health & Biomolecular Research in Charleston, SC on 7-9 July 2009. The workshop convened to 1) address current practices among the groups conducting life history analysis, 2) decide on protocols to follow for the collaborative Prescott grant between VAQS and HSWRI, 3) demonstrate tissue preparation techniques and discuss shortcuts and pitfalls, 4) demonstrate data collection from prepared testes, ovaries, and teeth, and 5) discuss data analysis and prepare an outline and timeline for a future manuscript. The workshop concluded with discussions concerning the current collaborative Tursiops Life History Prescott grant award and the beginnings of a collaborative Prescott proposal with members of the Alliance of Marine Mammal Parks and Aquariums to further clarify reproductive analyses. This technical memorandum serves as a record of this workshop.

    Description: Porphyrin metabolic disruption from exposure to xenobiotic contaminants such as heavy metals, dioxins, and aromatic hydrocarbons can elicit overproduction of porphyrins. Measurement of porphyrin levels, when used in conjunction with other diagnostic assays, can help elucidate an organism’s physiological condition and provide evidence for exposure to certain toxicants. A sensitive microplate fluorometric assay has been optimized for detectingtotal porphyrin levels in detergent solubilized protein extracts from symbiotic, dinoflagellate containing cnidarian tissues. The denaturing buffer used in this modified assay contains a number of potentially interfering components (e.g., sodium dodecyl sulfate (SDS), dithiothreitol (DTT), protease inhibitors, and chlorophyll from the symbiotic zooxanthellae), which required examination and validation. Examination of buffer components were validated for use in this porphyrin assay; while the use of a specific spectrofluorometric filter (excitation 400 ± 15 nm; emission 600 ± 20 nm) minimized chlorophyll interference. The detection limit for this assay is 10 fmol of total porphyrin per μg of total soluble protein and linearity is maintained up to 5000 fmol. The ability to measure total porphyrins in a SDS protein extract now allows a single extract to be used in multiple assays. This is an advantage over classical methods, particularly when tissue samples are limiting, as is often the case with coral due to availability and collection permit restrictions.

    Description: The mucus surface layer of corals plays a number of integral roles in their overall health and fitness. This mucopolysaccharide coating serves as vehicle to capture food, a protective barrier against physical invasions and trauma, and serves as a medium to host a community of microorganisms distinct from the surrounding seawater. In healthy corals the associated microbial communities are known to provide antibiotics that contribute to the coral’s innate immunity and function metabolic activities such as biogeochemical cycling.Culture-dependent (Ducklow and Mitchell, 1979; Ritchie, 2006) and culture-independent methods (Rohwer, et al., 2001; Rohwer et al., 2002; Sekar et al., 2006; Hansson et al., 2009; Kellogg et al., 2009) have shown that coral mucus-associated microbial communities can change with changes in the environment and health condition of the coral. These changes may suggest that changes in the microbial associates not only reflect health status but also may assist corals in acclimating to changing environmental conditions. With the increasing availability of molecular biology tools, culture-independent methods are being used more frequently for evaluating the health of the animal host. Although culture-independent methods are able to provide more in-depth insights into the constituents of the coral surface mucus layer’s microbial community, their reliability and reproducibility rely on the initial sample collection maintaining sample integrity. In general, a sample of mucus is collected from a coral colony, either by sterile syringe or swab method (Woodley, et al., 2008), and immediately placed in a cryovial. In the case of a syringe sample, the mucus is decanted into the cryovial and the sealed tube is immediately flash-frozen in a liquid nitrogen vapor shipper (a.k.a., dry shipper). Swabs with mucus are placed in a cryovial, and the end of the swab is broken off before sealing and placing the vial in the dry shipper. The samples are then sent to a laboratory for analysis. After the initial collection and preservation of the sample, the duration of the sample voyage to a recipient laboratory is often another critical part of the sampling process, as unanticipated delays may exceed the length of time a dry shipper can remain cold, or mishandling of the shipper can cause it to exhaust prematurely. In remote areas, service by international shipping companies may be non-existent, which requires the use of an alternative preservation medium. Other methods for preserving environmental samples for microbial DNA analysis include drying on various matrices (DNA cards, swabs), or placing samples in liquid preservatives (e.g., chloroform/phenol/isoamyl alcohol, TRIzol reagent, ethanol). These methodologies eliminate the need for cold storage, however, they add expense and permitting requirements for hazardous liquid components, and the retrieval of intact microbial DNA often can be inconsistent (Dawson, et al., 1998; Rissanen et al., 2010).A method to preserve coral mucus samples without cold storage or use of hazardous solvents, while maintaining microbial DNA integrity, would be an invaluable tool for coral biologists, especially those in remote areas. Saline-saturated dimethylsulfoxide-ethylenediaminetetraacetic acid (20% DMSO-0.25M EDTA, pH 8.0), or SSDE, is a solution that has been reported to be a means of storing tissue of marine invertebrates at ambient temperatures without significant loss of nucleic acid integrity (Dawson et al., 1998, Concepcion et al., 2007). While this methodology would be a facile and inexpensive way to transport coral tissue samples, it is unclear whether the coral microbiota DNA would be adversely affected by this storage medium either by degradation of the DNA, or a bias in the DNA recovered during the extraction process created by variations in extraction efficiencies among the various community members. Tests to determine the efficacy of SSDE as an ambient temperature storage medium for coral mucus samples are presented here.

    Description: In June 2008, the NOAA National Ocean Service (NOS), in conjunction with the EPA National Health and Environmental Effects Laboratory (NHEERL), conducted an assessment of the status of ecological condition of soft-bottom habitat and overlying waters within the boundaries of Stellwagen Bank National Marine Sanctuary (SBNMS). The sanctuary lies approximately 20 nautical miles east of Boston, MA in the southwest Gulf of Maine between Cape Ann and Cape Cod and encompassing 638 square nautical miles (2,181 km2). A total of 30 stations were targeted for sampling using standard methods and indicators applied in prior NOAA coastalstudies and EPA’s Environmental Monitoring and Assessment Program (EMAP) and National Coastal Assessment (NCA). A key feature adopted from these studies was the incorporation of a random probabilistic sampling design. Such a design provides a basis for making unbiased statistical estimates of the spatial extent of ecological condition relative to various measured indicators and corresponding thresholds of concern. Indicators included multiple measures of water quality, sediment quality, and biological condition (benthic fauna, fish tissue contaminant levels).Depths ranged from 31 – 137 m throughout the study area. About 76 % of the area had sediments composed of sands (〈 20 % silt-clay), 17 % of the area was composed of intermediate muddy sands (20 – 80 % silt-clay), and 7 % of the sampled area consisted of mud (〉 80 % siltclay). About 70 % of the area (represented by 21 sites) had sediment total organic carbon (TOC) concentrations 〈 5 mg/g and all but one site (located in Stellwagen Basin) had levels of TOC 〈 20 mg/g, which is well below the range potentially harmful to benthic fauna (〉 50 mg/g).Surface salinities ranged from 30.6 – 31.5 psu, with the majority of the study region (approximately 80 % of the area) having surface salinities between 30.8 and 31.4 psu. Bottom salinities varied between 32.1 and 32.5 psu, with bottom salinities at all sites having values above the range of surface salinities. Surface-water temperatures varied between 12.1 and 16.8 ºC, while near-bottom waters ranged in temperature from 4.4 – 6.2 ºC. An index of densitystratification (Δσt) indicated that the waters of SBNMS were stratified at the time of sampling. Values of Δσt at 29 of the 30 sites sampled in this study (96.7 % of the study area) varied from 2.1 – 3.2, which is within the range considered to be indicative of strong vertical stratification (Δσt 〉 2) and typical of the western Gulf of Maine in summer.Levels of dissolved oxygen (DO) were confined to a fairly narrow range in surface (8.8 – 10.4 mg/L) and bottom (8.5 – 9.6 mg/L) waters throughout the survey area. These levels are within the range considered indicative of good water quality (〉 5 mg/L) with respect to DO. None of these waters had DO at low levels (〈 2 mg/L) potentially harmful to benthic fauna and fish.

    Description: Remotely operated vehicle (ROV) surveys were conducted from NOAA’s state-of-the-art Fisheries Survey Vessel (FSV) Bell M. Shimada during a six-day transit November 1-5, 2010 between San Diego, CA and Seattle, WA. The objective of this survey was to locate and characterize deep-sea coral and sponge ecosystems at several recommended sites insupport of NOAA’s Coral Reef Conservation Program. Deep-sea corals and sponges were photographed and collected whenever possible using the Southwest Fisheries Science Center’s (SWFSC) Phantom ROV ‘Sebastes’ (Fig. 1).The surveyed sites were recommended by National Marine Sanctuary (NMS) scientists at Monterey Bay NMS, Gulf of the Farallones NMS, and Olympic Coast NMS (Fig. 2). The specific sites were: Sur Canyon, The Football, Coquille Bank, and Olympic Coast NMS. During each dive, the ROV collected digital still images, video, navigation, and along-track conductivity-temperature-depth (CTD), and optode data. Video and high-resolution photographs were used to quantify abundance of corals, sponges, and associated fishes and invertebrates to the lowest practicable taxonomic level, and also to classify the seabed by substrate type. A reference laser system was used to quantify area searched and estimate the density of benthic fauna.

    Description: NOAA has a mandate to explore and understand deep-sea coral ecology under Magnuson-Stevens Sustainable Fisheries Conservation Act Reauthorization of 2009. Deep-sea corals are increasingly considered a proxy for marine biodiversity in the deep-sea because corals create complex structure, andthis structure forms important habitat for associated species of shrimp, crabs, sea stars, brittle stars, andfishes. Yet, our understanding of the nature of the relationships between deep-corals and their associatedspecies is incomplete.One of the primary challenges of conducting any type of deep-sea coral (DSC) research is access to the deep-sea. The deep-sea is a remote environment that often requires long surface transits and sophisticated research vehicles like submersibles and remotely operated vehicles (ROVs). The research vehicles often require substantial crew, and the vehicles are typically launched from large research vessels costing many thousands of dollars a day.To overcome the problem of access to the deep-sea, the Deep Coral and Associated Species Taxonomy and Ecology (DeepCAST) Expeditions are pioneering the use of shore-based submersibles equipped to do scientific research. Shore-based subs alleviate the need for expensive ships because they launch and return under their own power. One disadvantage to the approach is that shore-based subs are restricted to nearby sites. The disadvantage is outweighed, however, by the benefit of repeated observations, and theopportunity to reduce the costs of exploration while expanding knowledge of deep-sea coral ecology.

    Description: This cruise report is a summary of a field survey conducted along a portion of the U.S. continental shelf in northwestern Gulf of Mexico (GOM), at navigable depths along the coastline seaward to the shelf break (~100m) from about 89°30' W to 95°28' W longitude, August 8 – 16, 2011 on NOAA Ship Nancy Foster Cruise NF-11-07-RACOW. Synoptic sampling of multiple ecological indicators was conducted at each of 34 stations throughout these waters using a random probabilistic sampling design. The original study design consisted of 50 stations extending from the Mississippi delta all the way to the U.S./Mexican border, but vessel failures precluded sampling at 16 stations within the western-most portion of the study area. At each station samples were collected for the analysis of benthic community structure and composition; concentrations of chemical contaminants in sediments and target demersal biota; sediment toxicity; nutrient and chlorophyll levels in the water column; and other basic habitat characteristics such as salinity, temperature, dissolved oxygen, turbidity, pH, sediment grain size, and organic carbon content. Other indicators, from a human-dimension perspective, were also recorded, including presence of vessels, oil rigs, surface trash, visual oil sheens in sediments or water, marine mammals, or noxious/oily sediment odors.The overall purpose of the survey was to collect data to assess the status of ecosystem condition and potential stressor impacts throughout the region, based on these various indicators and corresponding management thresholds, and to provide this information as a baseline for determining how such conditions may be changing with time. While sample analysis is still ongoing, some preliminary results and observations are reported here. A final report will be completed once all data have been processed.

    Description: A study was conducted, in association with the Alabama and Mississippi National Estuarine Research Reserves (NERRs) in the Gulf of Mexico (GoM) as well as the Georgia, SouthCarolina, and North Carolina NERRs in the Southeast (SE), to evaluate the impacts of coastal development on tidal creek sentinel habitats, including potential impacts to human health and well-being. Uplands associated with Southeast and Gulf of Mexico tidal creeks, and the saltmarshes they drain, are popular locations for building homes, resorts, and recreational facilities because of the high quality of life and mild climate associated with these environments. Tidal creeks form part of the estuarine ecosystem characterized by high biological productivity, great ecological value, complex environmental gradients, and numerous interconnected processes. This research combined a watershed-level study integrating ecological, public health and human dimension attributes with watershed-level land cover data. The approach used for this researchwas based upon a comparative watershed and ecosystem approach that sampled tidal creek networks draining developed watersheds (e.g., suburban, urban, and industrial) as well as undeveloped sites (Holland et al. 2004, Sanger et al. 2008). The primary objective of this work was to define the relationships between coastal development with its concomitant land cover changes, and non-point source pollution loading and the ecological and human health and wellbeing status of tidal creek ecosystems.Nineteen tidal creek systems, located along the Southeastern United States coast from southern North Carolina to southern Georgia, and five Gulf of Mexico systems from Alabama and Mississippi were sampled during summer (June-August) 2005, 2006 (SE) and 2008 (GoM). Within each system, creeks were divided into two primary segments based upon tidal zoning: intertidal (i.e., shallow, narrow headwater sections) and subtidal (i.e., deeper and wider sections), and watersheds were delineated for each segment. In total, we report findings on 29 intertidal and 24 subtidal creeks. Indicators sampled throughout each creek included water quality (e.g., dissolved oxygen, salinity, nutrients, chlorophyll-a levels), sediment quality (e.g., characteristics, contaminant levels including emerging contaminants), pathogen and viral indicators (e.g., fecalcoliform, enterococci, F+ coliphages, F- coliphages), and abundance and tissue contamination of biological resources (e.g., macrobenthic and nektonic communities, shellfish tissue contaminants).Tidal creeks have been identified as a sentinel habitat to assess the impacts of coastal development on estuarine areas in the southeastern US. A conceptual model for tidal creeks in the southeastern US identifies that human alterations (stressors) of upland in a watershed such asincreased impervious cover will lead to changes in the physical and chemical environment such as microbial and nutrient pollution (exposures), of a receiving water body which then lead to changes in the living resources (responses). The overall objective of this study is to evaluate the applicability of the current tidal creek classification framework and conceptual model linkingtidal creek ecological condition to potential impacts of development and urban growth on ecosystem value and function in the Gulf of Mexico US in collaboration with Gulf of Mexico NERR sites. The conceptual model was validated for the Gulf of Mexico US tidal creeks. Thetidal creek classification system developed for the southeastern US could be applied to the Gulf of Mexico tidal creeks; however, some differences were found that warrant further examination. In particular, pollutants appeared to translate further downstream in the Gulf of Mexico US compared to the southeastern US. These differences are likely the result of the morphologicaland oceanographic differences between the two regions. Tidal creeks appear to serve as sentinel habitats to provide an early warning of the ensuing harm to the larger ecosystem in both the Southeastern and Gulf of Mexico US tidal creeks.

    Description: NOAA’s Coral Reef Conservation program (CRCP) develops coral reef management priorities by bringing together various partners to better understand threats to coral reef ecosystems with the goal of conserving, protecting and restoring these resources. Place-based and ecosystem-based management approaches employed by CRCP require that spatially explicit information about benthic habitats and fish utilization are available to characterize coral reef ecosystems and set conservation priorities. To accomplish this, seafloor habitat mapping of coral reefs around the U.S. Virgin Islands (USVI) and Puerto Rico has been ongoing since 2004. In 2008, fishery acoustics surveys were added to NOAA survey missions in the USVI and Puerto Rico to assess fish distribution and abundance in relation to benthic habitats in high priority conservation areas. NOAA’s National Centers for Coastal Ocean Science (NCCOS) have developed fisheries acoustics survey capabilities onboard the NOAA ship Nancy Foster to complement the CRCP seafloor habitat mapping effort spearheaded by the Center for Coastal Monitoring and Assessment Biogeography Branch (CCMA-BB). The integration of these activities has evolved on the Nancy Foster over the three years summarized in this report. A strategy for improved operations and products has emerged over that time. Not only has the concurrent operation of multibeam and fisheries acoustics surveys been beneficial in terms of optimizing ship time and resources, this joint effort has advanced an integrated approach to characterizing bottom and mid-water habitats and the fishes associated with them. CCMA conducts multibeam surveys to systematically map and characterize coral reef ecosystems, resulting in products such as high resolution bathymetric maps, backscatter information, and benthic habitat classification maps. These products focus on benthic features and live bottom habitats associated with them. NCCOS Centers (the Center for Coastal Fisheries and Habitat Research and the Center for Coastal Environmental Health and Biomolecular Research) characterize coral reef ecosystems by using fisheries acoustics methods to capture biological information through the entire water column. Spatially-explicit information on marine resources derived from fisheries acoustics surveys, such as maps of fish density, supports marine spatial planning strategies and decision making by providing a biological metric for evaluating coral reef ecosystems and assessing impacts from pollution, fishing pressure, and climate change. Data from fisheries acoustics surveys address management needs by providing a measure of biomass in management areas, detecting spatial and temporal responses in distribution relative to natural and anthropogenic impacts, and identifying hotspots that support high fish abundance or fish aggregations. Fisheries acoustics surveys conducted alongside multibeam mapping efforts inherently couple water column data with information on benthic habitats and provide information on the heterogeneity of both benthic habitats and biota in the water column. Building on this information serves to inform resource managers regarding how fishes are organized around habitat structure and the scale at which these relationships are important. Where resource managers require place-based assessments regarding the location of critical habitats along with high abundances of fish, concurrent multibeam and fisheries acoustics surveys serve as an important tool for characterizing and prioritizing coral reef ecosystems.This report summarizes the evolution of fisheries acoustics surveys onboard the NOAA ship Nancy Foster from 2008 to 2010, in conjunction with multibeam data collection, aimed at characterizing benthic and mid-water habitats in high priority conservation areas around the USVI and Puerto Rico. It also serves as a resource for the continued development of consistent data products derived from acoustic surveys. By focusing on the activities of 2010, this report highlights the progress made to date and illustrates the potential application of fisheries data derived from acoustic surveys to the management of coral reef ecosystems.

    Description: Moving ecosystem modeling from research to applications and operations has direct management relevance and will be integral to achieving the water quality and living resource goals of the 2010 Chesapeake Bay Executive Order. Yet despite decades of ecosystem modeling efforts of linking climate to water quality, plankton and fish, ecological models are rarely taken to the operational phase. In an effort to promote operational ecosystem modeling and ecological forecasting in Chesapeake Bay, a meeting was convened on this topic at the 2010 Chesapeake Modeling Symposium (May, 10-11). These presentations show that tremendous progress has been made over the last five years toward the development of operational ecological forecasting models, and that efforts in Chesapeake Bay are leading the way nationally.Ecological forecasts predict the impacts of chemical, biological, and physical changes on ecosystems, ecosystem components, and people. They have great potential to educate and inform not only ecosystem management, but also the outlook and opinion of the general public, for whom we manage coastal ecosystems. In the context of the Chesapeake Bay Executive Order, ecological forecasting can be used to identify favorable restoration sites, predict which sites and species will be viable under various climate scenarios, and predict the impact of a restoration project on water quality.

    Description: This cruise report is a summary of a field survey conducted along the continental shelf of the northeastern Gulf of Mexico (GOM), encompassing 70,062 square kilometers of productive marine habitats located between the Mississippi Delta and Tampa Bay, August 13–21, 2010 on NOAA Ship Nancy Foster Cruise NF-10-09-RACOW. Synoptic sampling of multiple ecological indicators was conducted at each of 50 stations throughout these waters using a random probabilistic sampling design. At each station samples were collected for the analysis of benthic community structure and composition; concentrations of chemical contaminants (metals, pesticides, TPHs, PAHs, PCBs, PBDEs) in sediments and target demersal biota; sediment toxicity; nutrient and chlorophyll levels in the water column; and other basic habitat characteristics such as depth, salinity, temperature, dissolved oxygen, turbidity, pH, CDOM fluorescence, sediment grain size, and organic carbon content. Discrete water samples were collected just below the sea surface, in addition to any deeper subsurface depths where there was an occurrence of suspicious CDOM fluorescence signals, and analyzed for total BTEX/TPH and carcinogenic PAHs using immunoassay test kits. Other indicators of potential value from a human-dimension perspective were also recorded, including presence of any vessels, oil rigs, surface trash, visual oil sheens in sediments or water, marine mammals, or noxious/oily sediment odors.The overall purpose of the survey was to collect data to assess the status of ecosystem condition and potential stressor impacts throughout the region, based on these various indicators and corresponding management thresholds, and to provide this information as a baseline for determining how such conditions may be changing with time. In addition to the original project goals, both the scientific scope and general location of this project are relevant to addressing potential ecological impacts of the Deepwater Horizon oil spill. While sample analysis is still ongoing, a few preliminary results and observations are reported here. A final report will be completed once all data have been processed.

    Description: Bottlenose dolphins (Tursiops truncatus) inhabit estuarine waters near Charleston, South Carolina (SC) feeding, nursing and socializing. While in these waters, dolphins are exposed to multiple direct and indirect threats such as anthropogenic impacts (egs. harassment with boat traffic and entanglements in fishing gear) and environmental degradation. Bottlenose dolphins are protected under the Marine Mammal Protection Act of 1972.Over the years, the percentage of strandings in the estuaries has increased in South Carolina and, specifically, recent stranding data shows an increase in strandings occurring in Charleston, SC near areas of residential development. During the same timeframe, Charleston experienced a shift in human population towards the coastline. These two trends, rise in estuarine dolphin strandings and shift in human population, have raised questions on whether the increase in strandings is a result of more detectable strandings being reported, or a true increase in stranding events. Using GIS, the trends in strandings were compared to residential growth, boat permits, fishing permits, and dock permits in Charleston County from 1994-2009. A simple linear regression analysis was performed to determine if there were any significant relationships between strandings, boat permits, commercial fishing permits, and crabpot permits.The results of this analysis show the stranding trend moves toward Charleston Harbor and adjacent rivers over time which suggests the increase in strandings is related to the strandings becoming more detectable. The statistical analysis shows that the factors that cause human interaction strandings such as boats, commercial fishing, and crabpot line entanglements are not significantly related to strandings further supporting the hypothesis that the increase in strandings are due to increased observations on the water as human coastal population increases and are not a natural phenomenon. This study has local and potentially regional marine spatial planning implications to protect coastal natural resources, such as the bottlenose dolphin, while balancing coastal development.

    Description: Colonies of the scleractinian coral Acropora palmata, listed as threatened under the US Endangered Species Act in 2006, have been monitored in Hawksnest Bay, within Virgin Islands National Park, St. John, from 2004 through 2010 by scientists with the US Geological Survey, National Park Service, and the University of the Virgin Islands. The focus has been on documenting the prevalence of disease, including white band, white pox (also called patchy necrosis and white patches), and unidentified diseases (Rogers et al., 2008; Muller et al., 2008). In an effort to learn more about the pathologies that might be involved with the diseases that were observed, samples were collected from apparently healthy and diseased colonies in July 2009 for analysis.Two different microbial assays were performed on Epicentre Biotechnologies DNA swabs containing A. palmata coral mucus, and on water and sediment samples collected in Hawksnest Bay. Both assays are based on polymerase chain reaction (PCR) amplification of portions of the small rRNA gene (16S). The objectives were to determine 1) if known coral bacterial pathogens Serratia marcescens (Acroporid Serratiosis), Vibrio coralliilyticus (temperature-dependent bleaching, White Syndrome), Vibrio shiloi (bleaching, necrosis), and Aurantimonas coralicida (White Plague Type II) were present in any samples, and 2) if there were any differences in microbial community profiles of each healthy, unaffected or diseased coral mucus swab. In addition to coral mucus, water and sediment samples were included to show ambient microbial populations.In the first test, PCR was used to separately amplify the unique and diagnostic region of the 16S rRNA gene for each of the coral pathogens being screened. Each pathogen test was designed so that an amplified DNA fragment could be seen only if the specific pathogen was present in a sample. A positive result was indicated by bands of DNA of the appropriate size on an agarose gel, which separates DNA fragments based on the size of the molecule. DNA from pure cultures of each of the pathogens was used as a positive control for each assay.

    Description: In May 2006, the NOAA National Ocean Service (NOS), in conjunction with the EPA National Health and Environmental Effects Laboratory (NHEERL), conducted an assessment of the status of ecological condition of soft-bottom habitat and overlying waters throughout the mid-Atlantic Bight (MAB) portion of the eastern U.S. continental shelf. The study area encompassed the region from Cape Cod, MA and Nantucket Shoals in the northeast to Cape Hatteras in the south, and was defined using a one nautical mile buffer of the shoreline extended seaward to the shelf break (~100-m depth contour). A total of 50 stations were targeted for sampling using standard methods and indicators applied in prior NOAA coastal studies and EPA’s Environmental Monitoring and Assessment Program (EMAP) and National Coastal Assessment (NCA). A key feature adopted from these studies was the incorporation of a random probabilistic sampling design. Such a design provides a basis for making unbiased statistical estimates of the spatial extent of ecological condition relative to various measured indicators and corresponding thresholds of concern. Indicators included multiple measures of water quality, sediment quality, and biological condition (benthic fauna). Through coordination with the NOAA Fisheries Service/Northeast Fisheries Science Center (NFS/NEFSC), samples of summer flounder (Paralichthys dentatus) also were obtained from 30 winter 2007 bottom-trawl survey stations in overlapping portions of the study area and used for analysis of chemical-contaminant body burdens.

In addition to the fish samples that were collected for analysis of chemical contaminants relative to human-health consumption limits, other human-dimension indicators were sampled as well including presence or absence of fishing gear, vessels, surface trash, and noxious sediment odors. The overall purpose of the survey was to collect data to assess the status of ecosystem condition and potential stressor impacts throughout SINERR, based on these various indicators and corresponding management thresholds, and to provide this information as a baseline for determining how such conditions may be changing with time. While sample analysis is still ongoing a few preliminary results and observations are reported here. A final report will be completed once all data have been processed. The results will provide a comprehensive weight-of-evidence basis for evaluating current condition (aka a “state-of-the-SINEER environmental report”) and serve as a quantitative benchmark for tracking any future changes due to either natural or human disturbances. Another goal of the study is to demonstrate its utility as a possible model for assessing the status of condition at other NEERS sites using similar and consistent methods to promote system-wide regional and national comparisons.

    Description: Models that help predict fecal coliform bacteria (FCB) levels in environmental waters can be important tools for resource managers. In this study, we used animal activity along with antibiotic resistance analysis (ARA), land cover, and other variables to build models that predict bacteria levels in coastal ponds that discharge into an estuary. Photographic wildlife monitoring was used to estimate terrestrial and aquatic wildlife activity prior to sampling. Increased duck activity was an important predictor of increased FCB in coastal ponds. Terrestrial animals like deer and raccoon, although abundant, were not significant in our model. Various land cover types, rainfall, tide, solar irradiation, air temperature, and season parameters, in combination with duck activity, were significant predictors of increased FCB. It appears that tidal ponds allow for settling of bacteria under most conditions. We propose that these models can be used to test different development styles and wildlife management techniques to reduce bacterial loading into downstream shellfish harvesting and contact recreation areas.

    Description: Perhaps the most difficult job of the ecotoxicologist is extrapolating data calculated from laboratory experiments with high precision and accuracy into the real world of highly-dynamics aquatic environments. The establishment of baseline laboratory toxicity testing data for individual compounds and ecologically important and field studies serve as a precursor to ecosystem level studies needed for ecological risk assessment. The first stage in the field portion of risk assessment is the determination of actual environmental concentrations of the contaminant being studied and matching those concentrations with laboratory toxicity tests. Risk estimates can be produced via risk quotients that would determine the probability that adverse effects may occur.In this first stage of risk assessment, environmental realism is often not achieved. This is due, in part, to the fact that single-species laboratory toxicity tests, while highly controlled, do not account for the complex interactions (Chemical, physical, and biological) that take place in the natural environment. By controlling as many variables in the laboratory as possible, an experiment can be produced in such a fashion that real effects from a compound can be determined for a particular test organism. This type of approach obviously makes comparison with real world data most difficult. Conversely, field oriented studies fall short in the interpretation of ecological risk assessment because of low statistical power, lack of adequate replicaiton, and the enormous amount of time and money needed to perform such studies. Unlike a controlled laboratory bioassay, many other stressors other than the chemical compound in question affect organisms in the environment. These stressors range from natural occurrences (such as changes in temperature, salinity, and community interactions) to other confounding anthropogenic inputs. Therefore, an improved aquatic toxicity test that will enhance environmental realism and increase the accuracy of future ecotoxicological risk assessments is needed.

    Description: Estuaries provide critical nursery habitat for many commercially and recreationally important fish and shellfish species. These productive, diverse ecosystems are particularly vulnerable to pollution because they serve as repositories for non–point-source contaminants from upland sources, such as pesticide runoff. Atrazine, among the most widely used pesticides in the United States, has also been one of the most extensively studied. There has not, however, been a specific assessment of atrazine in marine and estuarine ecosystems. This document characterizes the presence and transformation of atrazine in coastal waters, and the effects of atrazine on marine organisms. Review of marine and estuarine monitoring data indicate that atrazine is chronically present in U.S. coastal waters at relatively low concentrations. The concentrations detected have typically been below acute biological effects levels, and below the U.S. EPA proposed water quality criteria for atrazine. While direct risk of atrazine impacts are low, uncertainty remains regarding the effects of long-term low levels of atrazine in mixture with other contaminants. It is recommended that best management practices, such as the use of vegetative buffers and public education about pesticide use, be encouraged in the coastal zone to minimize runoff of atrazine into marine and estuarine waters.

    Description: Marine mammals, such as dolphins, can serve as key indicator species in coastal areas by reflecting the effects of natural and anthropogenic stressors. As such they are often considered sentinels of environmental and ecosystem health (Bossart 2006; Wells et al. 2004; Fair and Becker 2000). The bottlenose dolphin is an apex predator and a key component of many estuarine environments in the southeastern United States (Woodward-Clyde Consultants 1994; SCDNR 2005). Health assessments of dolphins areespecially critical in areas where populations are depleted, show signs of epidemic disease and/or high mortality and/or where habitat is being altered or impacted by human activities.Recent assessments of environmental conditions in the Indian River Lagoon, Florida (IRL) and the estuarine waters surrounding Charleston, South Carolina (CHS) highlightthe need for studies of the health of local bottlenose dolphins. While the condition of southeastern estuaries was rated as fair in the National Coastal Condition Report (U.S.EPA 2001), it was noted that the IRL was characterized by poorer than expected benthic communities, significant sediment toxicity and increased nutrient concentrations.Similarly, portions of the CHS estuary have sediment concentrations of aliphatic aromatic hydrocarbons, select inorganic metals, and some persistent pesticides far in excess of reported bioeffect levels (Hyland et al. 1998). Long-term trends in water quality monitoring and recent scientific research suggest that waste load assimilation, non-point source runoff impacts, contaminated sediments, and toxic pollutants are key issues in the CHS estuary system. Several ‘hot spots’ with high levels of heavy metals and organic compounds have been identified (Van Dolah et al. 2004). High concentrations of anthropogenic trace metals, polychlorinated biphenyls (PCB’s) and pesticides have been found in the sediments of Charleston Harbor, as well as the Ashley and Cooper Rivers (Long et al. 1998). Two superfund sites are located within the CHS estuary and the key contaminants of concern associated with these sites are: polycyclic aromatic hydrocarbons (PAH), lead, chromium, copper, arsenic, zinc and dioxin.Concerns related to the overall health of IRL dolphins and dermatologic disease observed in many dolphins in the area (Bossart et al. 2003) initiated an investigation of potential factors which may have impacted dolphin health. From May-August 2001, 35 bottlenose dolphins died in the IRL during an unusual mortality event (MMC 2003). Many of these dolphins were diagnosed with a variety of skin lesions including proliferative ulcerative dermatitis due to protozoa and fungi, dolphin pox and a vesicular dermatopathy of unknown etiology (Bossart et al. 2003). Multiple species from fish to dolphins in the IRL system have exhibited skin lesions of various known and unknown etiologies (Kane et al. 2000; Bossart et al. 2003; Reif et al. 2006). On-going photo-identification (photo-ID)studies have documented skin diseases in IRL dolphins (Mazzoil et al. 2005). In addition, up to 70% of green sea turtles in the IRL exhibit fibropapillomas, with the highest rates of occurrence being seen in turtles from the southern IRL (Hirama 2001).

    Description: High salinity estuaries in the southeastern U.S. have experienced increased inputs of contaminants from nonpoint source (NPS) urban runoff and decreases in habitat due tofilling of wetlands and dock/bulkhead construction. Urbanization may pose significant risks to estuarine fauna, particularly crustaceans. The grass shrimp of the genusPalaemonetes, is one of the dominant species found in estuarine tidal creeks, accounting for greater than 50% of all macropelagic fauna on an annual basis. Spatial analytical and geographic information system techniques were used to determine which factors influenced the Palaemonetes population structures in a South Carolina bar-built estuary surrounded by urban development. Impacts from land use practices were investigated using concentric circular buffers around study sites. Factors investigated included sediment-associated polycyclic aromatic hydrocarbons concentration, land use classification, percent impervious surfaces, and other selected urban factors. Geographic information system and statistical modeling showed quantitative relationships betweenland use class and impacts on Palaemonetes density. The study suggests that habitat loss is a major factor influencing grass shrimp densities. Multiple regression modeling suggests a significant relationship between habitat alterations and Palaemonetes densities.

    Description: In March-April 2004, the National Oceanic and Atmospheric Administration (NOAA), U.S. Environmental Protection Agency (EPA), and State of Florida (FL) conducted a study to assessthe status of ecological condition and stressor impacts throughout the South Atlantic Bight (SAB) portion of the U.S. continental shelf and to provide this information as a baseline for evaluating future changes due to natural or human-induced disturbances. The boundaries of thestudy region extended from Cape Hatteras, North Carolina to West Palm Beach, Florida and from navigable depths along the shoreline seaward to the shelf break (~100m). The studyincorporated standard methods and indicators applied in previous national coastal monitoring programs — Environmental Monitoring and Assessment Program (EMAP) and National Coastal Assessment (NCA) — including multiple measures of water quality, sediment quality, andbiological condition. Synoptic sampling of the various indicators provided an integrative weight-of-evidence approach to assessing condition at each station and a basis for examining potential associations between presence of stressors and biological responses. A probabilisticsampling design, which included 50 stations distributed randomly throughout the region, was used to provide a basis for estimating the spatial extent of condition relative to the various measured indicators and corresponding assessment endpoints (where available).Conditions of these offshore waters are compared to those of southeastern estuaries, based on data from similar EMAP/NCA surveys conducted in 2000-2004 by EPA, NOAA, and partnering southeastern states (Florida, Georgia, South Carolina, North Carolina, Virginia) (NCA database for estuaries, EPA Gulf Ecology Division, Gulf Breeze FL). Data from a total of 747 estuarine stations are included in this database. As for the offshore sites, the estuarine samples were collected using standard methods and indicators applied in previous coastal EMAP/NCA surveys including the probabilistic sampling design and multiple indicators of water quality, sediment quality, and biological condition (benthos and fish).The majority of the SAB had high levels of DO in near-bottom water (〉 5 mg L-1) indicative of "good" water quality. DO levels in bottom waters exceeded this upper threshold at all sites throughout the coastal-ocean survey area and in 76% of estuarine waters. Twenty-one percent ofestuarine bottom waters had moderate levels of DO between 2 and 5 mg L-1 and 3% had DO levels below 2 mg L-1. The majority of sites with DO in the low range considered to be hypoxic (〈 2 mg L-1) occurred in North Carolina estuaries. There also was a notable concentration of stations with moderate DO levels (2 – 5 mg L-1) in Georgia and South Carolina estuaries.Approximately 58% of the estuarine area had moderate levels of chlorophyll a (5-10 μg L-1) and about 8% of the area had higher levels, in excess of 10 μg L-1, indicative of eutrophication. The elevated chlorophyll a levels appeared to be widespread throughout the estuaries of the region.In contrast, offshore waters throughout the region had relatively low levels of chlorophyll a with 100% of the offshore survey area having values 〈 5 μg L-1.

    Description: The acquisition or loss of Clinostomum tilapiae parasites by Oreochromis niloticus was studied. Four groups of 25 healthy fishes were stocked in the upper part of serial experimental ponds, while another four groups of 25 infected fishes were also stocked at the rear part of the serial experimental ponds. All the groups were fed at 3% body weight with the same compounded fish feed. Acquisition or loss of parasites and growth was monitored for a period of six months. The mean relative growth rate was 11.04kg/month for the healthy fishes and 5.62g/month for the infected fishes. The mean specific growth rate was 38.75% and 31.25% for the healthy and infected groups respectively. However the results were not statistically significant (p 〉 0.05). The parasite did not multiply on the host body rather the infection rate reduced from 100% to between 44 and 78%, parasite burden was reduced from an average of 3 per fish to 2.25 while the healthy fish acquired the parasite and the average burden was 2.15. The mean values of the prevailing water quality parameters were within the optimum range acceptable in fish culture systems in the tropics.

There were significant difference in the means of the parameters in the two water bodies except TDS, Alkalinity and Hardness. The water bodies were found to be slightly acidic with low conductivity. The properties in the water bodies were in conformity with international standards for both drinking and aquatic life.

    Description: Composition and abundance of macro-invertebrates, in Akwa Ibom State College of Agriculture, Fish Farm in UrukAnam Local Government Area, Nigeria, was studied from (December 2005 to May, 2006). Collections of samples were made with benthic net at weekly intervals. Stocked and unstocked ponds were selected for the study. The stocked ponds had 122 individuals macro invertebrates while unstocked pond had 160 number of individuals. The two ponds were dominated by Diptera followed by Coleoptera with single individual species. Groups which are regarded as clean water fauna were absent in both ponds. Generally, the ponds were poor in terms of number of taxa and individuals.

    Description: The length weight relationship and condition factor of Hemichromis fasciatus from Kainji Lake was studied. One hundred and twenty seven fish samples of total length ranging from 6.50cm 15.50cm and weigh between 4.00g and 60.00g collected between August 2006 and June 2007 were analyzed. Results showed that a, b and r - values were 0.0042, 3.442 and 0.966 respectively, while the condition factor (CF) values varied from 0.67 2.42 with mean of 1.203. The fish exhibited positive allometric growth pattern. The condition of the lake is favourable for the survival of the fish species.

    Description: The growth, mortality and recruitment pattern of Tympanotonus fuscatus var fuscatus were investigated using shell length (SL) - frequency data obtained from the mangrove swamps of the Bonny River, population.     Description: The length - weight relationship and condition factor of Citharinus citharus citharus was studied for a period of twelve (12) months from Lake Kainji, Nigeria. Nine hundred and eighty nine (989) fish samples (Citharinus citharus citharus) with total length ranging from 100mm to 530mm and weight ranging from 31.00g to 2250.00g were analysed. The results showed that the values of a, b and r were 0.0039, 3.2134 and 0.8997 respectively. The condition factor(K) values varied from 2.9 to 4.5, which means that the growth pattern of the fish is based on the value of 'a'. the fish species are also living well in the Lake as the 'K' are greater than one.

    Description: Studies on the food and feeding habit of T. fuscatus var fuscatus from the mangrove swamps of the Bonny River, Niger Delta revealed that the species is a deposit feeder but fed more on algae and protozoa. The variation of food types with season were determined from the numerical and frequency of occurrence methods of food analysis. The algae were of Stephanodiscus, Cosanodiscus. Navicula and Nitzschia species, while the protozoa were Arecella arenaria, Pseudodileptus and Trinema species. Feeding actively occurred at low tides, this coincided with the presence of algae on the mud surface. No qualitative seasonal variation occurred as T. fuscatus var fuscatus fed basically on the primary diets at all seasons.

    Description: The physical and chemical parameters of ABU Dam and Zaria Dam were carried out between September and October 2009. The results obtained in the two water bodies were temperature 27.7 0C, pH (7.5 and 7.3), dissolved oxygen (5.8 mg/l and 5.0 mg/l), biochemical oxygen demand (1.74 mg/l and 2. 16 mg/l), alkalinity (58 mg CaC03/l and 49 mgCaCO3/l) P04-P (2.47 mg/l and 1.59 mg/l) NO3-N (3.67 mg/l and 3.47 mg/l), conductivity (54.70 ~ks-1 and 42.48 ~ks-1), total hydrocarbon (TH) (47.66 mg/l) and 48.00 mg/l) and total dissolved solids (32.68 mg/l and 25.35 mg/l) respectively. There was no significant difference in the mean values of the parameters (P〉0.05) except conductivity and total dissolved solids. The water bodies were found to be neutral with high conductivity. All the properties in the water bodies were in conformity with international standards both for drinking and aquatic life.

    Description: In recent times there has been an upsurge in the culture of Tilapia in Nigeria resulting in increased demand for the fingerlings which is hardly satisfied. This is due to increasing demand for table size tilapia as food fish and under-sized tilapia in the fish meal and fish canning industries in Nigeria. Collection of Tilapia guineensis fingerlings from the wild, to augment hatchery production, has been the practice and this is subject to environmental fluctuations. Multivariate regression and correlation analyses of accumulated data were used to investigate the effects of changes in water quality parameters on abundance of fingerlings of Tilapia guineensis in a brackishwater habitat in Lagos. Dissolved oxygen (DO), salinity and secchi transparency were found to be the most dominant factors affecting the abundance of Tilapia guineensis fingerlings in the Lagos lagoon. Peak period of abundance was closely associated with period of low salinity (0.50%o to 5.60%o), which coincided with the period of low transparency and low DO in the rainy season. The correlation analyses of Tilapia guineensis fingerlings with the water quality parameters yielded the following correlation coefficients (r)- 0.598; (salinity); -0.644 (transparency); -0.710 (DO); -0.566; (temperature) and 0.129 (pH). The abundance of Tilapia guineensis fingerlings in the Lagoon was ultimately defined by a suitable regression equation. This result is expected to optimize the collection of fingerlings of Tilapia guineensis from the wild and boost food fish security in Nigeria and elsewhere.

    Description: Spatial and temporal variations of physico-chemical variables of Onu-Iyi ?Ukwu stream were studied for 12 months from March 2005 to February 2006. Three sampling stations were established along the main stream channel from source to mouth. Spatial variation in physico-chemical parameters indicated that total alkalinity, total hardness, conductivity, and nitrate-nitrogen (NO3) recorded their highest values at the upper reaches (with values 14.0mg/l, 88.09mg/l, 17.00~kscmiscm, and 0.60mg/l respectively). Dissolved Oxygen (DO) and pH had their maximum values of 8.20mg/l and 6.94 at the middle reaches. Turbidity, biochemical oxygen demand (BOD), temperature and phosphate-phosphorus (PO4) increased steadily from source to mouth. The observed seasonal variation indicated that wet season values were higher for all the parameters except temperature, turbidity, phosphate-phosphorus (PO4) and total alkalinity although the values were not statistically significant at p〉0.05. The correlation coefficient (r) showed no significant relationships p〈0.05 between physico-chemical parameters except DO and BOD with correlation values of (0.75 and -0.54) respectively.

    Description: A total number of 166 specimens of Mugil cephalus caught from Epe Lagoon (low brackish/ freshwater) were examined for food and feeding habit and biometric features from November 2006 ? May 2007. The food of the species consisted mainly of algae (Bacillariophyta, Cyanophyta, Chlorophyta and Pyrrophyta) and detritus. The size range of fish examined were 12.4 ? 27.0cm (standard length) while the weight ranged from 22.40 ? 308.00g. The mean values of the biometric characters of Mugil cephalus did not reflect wide variations. The population dominant cohort in the lagoon represents the harvestable and marketable representative for a sustainable fishery and is a strong indication of potential for freshwater culture of this marine species.

    Description: The physico-chemical parameters of Bosso Dam were analyzed weekly for a period of six (6) weeks from 29th October, 2009. In all, six (6) stations were identified within the dam. The physico-chemical parameters assessed were: temperature, dissolved oxygen, pH, alkalinity, hardness, conductivity and transparency. The results obtained from the analysis revealed slight variations in most parameters. There was no significant difference p〉0.05 in pH regardless of stations and weeks. But significant difference p〉0.05 were observed in dissolved oxygen, nitrate, temperature, conductivity, hardness, alkalinity, biological oxygen demand, transparency, in respect regard to stations. These variations could be due to influx of organic waste from surface run offs and inorganic waste deposited by man. The physico-chemical parameters observed, indicated that most of them fall with the recommended range or standard by the Federal Ministry of Environment

    Description: This study investigated the fish diversity of Eko ? Ende and Owalla reservoirs, which are within the Osun river system in South West, Nigeria with a view to document biodiversity information needed for conservation and sustainable fisheries. Fish samples were collected monthly from the two reservoirs for one year, using a battery of multifilament gill nets. The data collected from each reservoir was analyzed for fish diversity. Information obtained on the forage / carnivore (F/C) ratio of fishes in each reservoir was used in measuring and comparing the ecological balance of the reservoirs. The results showed that eighteen fish species representing 16 genera and 10 families were identified in Eko ? Ende, while 17 fish species in 15 genera and 10 families were identified in Owalla during the period of study. Sixteen species (representing 84.2% of the total number of fish species) were common to both reservoirs and they were both dominated by Cichlids. Eko ? Ende Reservoir had greater fish diversity than the Owalla Reservoir. Shannon ? Weiner (H') index of fish diversity from Eko ? Ende reservoir was 2.37 while that from Owalla reservoir was 2.10. The forage / carnivore (F/C) ratios of the fishes from the two reservoirs showed that Eko ? Ende reservoir (F/C = 1.98) is ecologically balanced, while Owalla reservoir (F/C = 0.92) is not Owalla reservoir had a higher population of Hemichromis fasciatus (a predatory species). This reservoir also had more intensive fishing activities than the smaller Eko ? Ende reservoir. The study concludes on the need for a participatory research to alleviate the problem of ecological imbalance of fish species in Owalla reservoir.

    Description: The proximate composition of leaves, petiole, root, rhizome and seeds of waterlily harvested from Tatabu flood plain/wetlands were determined and analyzed in percentages. Moisture content was highest in the rhizome (20.40 ~C 1.241) while the seeds gave the lowest value of (4.18 ~c 0.176). The highest value for Ash content was observed in the root (27.36 ~C 1.261) and the seeds gave the lowest (2.81 ~c 0.498). Highest value for the Crude fat was obtained from the seeds (9.95 ~c 0.637) whiles the petiole gave the lowest value of (2.27 ~c 0.377). The Crude protein and Crude fibre values were highest in the leaves (19.5 4~c 0.782) and; (15.53 ~c 0.448) while the lowest was obtained in the seeds (3.27 ~c 0.104), (1.60 ~c 0.200) respectively. There was a significant differences among the parts analyzed for the Ash content (p〈0.05). The NFE varied from (31.21 ~c 2.176) to (78.15 ~c 1.418)

    Description: In the study and understanding of fish biology, characterization and morphology, the length-weight relationship is of great importance. The genus Hydrocynus, is of high economic importance to the fisheries of Lake Kainji. This study investigated their length-weight relationship to establish the growth pattern of species within this genus. The ‘b’ values of the length-weight relationship for these species are less than 3. There was negative allometric growth (b〈3) for all samples of the Hydrocynus species. The correlation coefficients (r) are 0.9713 and 0.9888, for Hydrocynus forskali and H.brevis respectively. Condition factors ranged from 1.313 for H. forskali to 1.431 for H. brevis.

    Description: Investigations were carried out to study the food, feeding ecology and condition index of the brackish river prawn, 〈i〉Macrobrachium macrobrachion〈/i〉 (HERKLOTS, 1851). One thousand, nine hundred and ninety-seven live specimens which comprised of individuals representing all size groups of the prawn were studied. The specimens were obtained from the commercial artisanal catches at Nsidung Beach along Calabar River (40301N and 80201E). Although algae formed the bulk of the diet of the prawn with 44.61% occurrence, other food items: detritus (24.30%), crustacean remains (23.14%), mud/sand particles (6.23%), fish bones and scales (2.14%) and small worms (0.21 %), were also consumed. The sub-adult and adult prawns respectively exhibited similar condition index of 0.98, while the youngs showed a condition index of 0.82. The significance of the similarities in condition indices between the sub-adult prawns and the varied condition indices among the young, sub-adult and adult prawns in addition to the exhibition of an overlapping feeding ecology by the prawn is discussed.

    Description: The physico-chemical and biological characteristics and nutrient concentration of Kigera Fish Farm ponds were monitored for two months to assess the water quality. The parameters measured were dissolved oxygen, temperature, hydrogen ion concentration, Secchi-disc transparency and zooplankton composition. Some fish species were identified in the course of study. Temperature ranged from 26 -30degreesC; dissolved oxygen ranged from 3mg/l-6.6mg/l, pH ranged 7.0 -7.2; while Secchi-disc transparency ranged from 0.19 - 0.25m. The three ponds were quite similar in these parameters. All the parameters that were investigated in this study are within the tolerable level for warm water fishes. Five different zooplankton species were identified at the Kigera Fish Farm, and were grouped according to their major categories namely: Copepods, Cyclopoids and Copepodite), Cladoceran (〈i〉Moina〈/i〉), and Rotifera (〈i〉Asplanchina〈/i〉). 〈i〉Branchionus〈/i〉 species in the Rotifers group dominated the zooplankton species in all the three ponds.

    Description: The food and feeding adaptations of Protopterus annectens (Owen) in River Rima, Sokoto, Nigeria, were studied. Fish samples were collected from August to October, 2007. The Stomach contents were analyzed using frequency of occurrence method. The fish is an omnivore, feeding mainly on other fish, crustaceans, molluscus, leaf parts, seeds, pytoplankpton and detritus. The junviles showed more indigestion towards leaf parts and detritus while the adults exhibited more diverse and complex feeding. The fish gut length was 1.1 times the body length.

    Description: Social cultural surveys were carried out on the basis of questionnaire administered to the fishing families in three (3) villages that were purposely chosen due to the preponderance of the macrophyte on their water bodies. The questionnaire was designed to collect information on the cultural and ethno-botanical uses of (Nymphae lotus Linn) among the fishing communities of Kainji Lake Basin. Total of 120 respondents were randomly selected and interviewed. Study on the utilization of the macrophyte among the fishing communities confirmed that the people in the Kainji Lake Basin do consume the seeds directly as food (100%) while the leaf and petiole are used for medicinal purposes (85%). Also, the fishing communities prepare some concoction with the plant to enhance fish harvest in the river. The respondents identified eight fish species that spawn around the macrophyte, the most prevalent being Tilipia spp (17%) and the least being Prostopterus ssp 8%. The fishermen interacted with during the period of this survey do not support the total eradication of (Nymphae lotus Linn) on the water bodies, but agreed to selective control to check execessive water loss through tranpiration and to ease water travels.

    Description: Ninety five (95) specimena of P. Annectens (Owen) were caught from Goronyo Dam (26) and River Rima (69). The result revealed flesh yield of 44.29~c2.52 in August to 49.46~c to 5.68 in October which was not significant in samples from River Rima. The flesh yield from samples in Goronyo Dam ranged from 46-95~c2.43 in June to 54.28~c3.36 in September indicating significant difference between the months. The waste yield also varied significantly in samples from Goronyo Dam 45.72~c3.36 in September to 53.05~c 2.43 in June. However the results indicated non-significance (P〉0.05) difference in samples from River Rima with a range of 50.54~c6.68 in October to 55.71~c2.55 in August. Similarly the flesh yields were found to be higher during the dry season than in the rainy season. The sample specimens were found to contain enough flesh thereby creating potentialities to caning industries.

    Description: Aspects of the biology (species composition, Length - Weight relationships, condition factor, fecundity, and sex ratio) of Mugilids in waters around Port-Harcourt, Niger Delta were studied. Of the sampled population of Mugilidae, four species of mullet belonging to two genera were identified; Liza grandisquamus (33.55%), L.falcipinus (28.95%), Mugil curema (19.08%) and M. bananensis (18.42%). The mean sizes of all species ranged from 8.1 - 27.5cm total length and 6.10- 170.23g in weight. There was no significant difference P〉0.05 between male and female in all four species in both length and weight. All species exhibited isometric growths while populations of L. grandisquamus and M. bananensis revealed negative allometric and positive functions respectively. There was also no significant variation P〉0.05 in the Fulton condition factors between male and female in all species and among species. The highest absolute fecundity value of 211, 793 eggs was recorded in L. grandisquamus with a body weight of 71.80g and the best predictor of fecundity for all species was ovary weight, while males and females did not depart from a 1 : 1 sex ratio in all species.

    Description: The seasonal variations in the physicochemical parameters were studied from January, 2007 to December 2007, in Kontagora Reservoir, Niger State, Nigeria. The physico- chemical parameters were determined bi-monthly , using the following methods , temperature using mercury thermometer in degree centigrade, transparency using Secchi-disc , Pye Unicam model 292 meter used for pH and electrical conductivity. Dissolved oxygen by modified Winklerazide method, water hardness and Phosphate- phosphorus by method of Lind (1979), total alkalinity by standard method described by Boyd(l979) , Nitrate- Nitrogen by Phenoldisulphonic acid method. The rainy season mean values for water temperature, depth, pH, Nitrate-Nitrogen, were significantly (P〈0.05) higher than those for the dry season. However, for transparency, conductivity, dissolved oxygen, hardness, alkalinity, phosphate-phosphorus and total dissolved solid, the dry season mean values were higher than the rainy season mean value. As in most other Africa inland water bodies, there was seasonality in the physicochemical parameters variables. The torrential rains of the dam environment, the characteristics trade winds of the dry season, effect of deforestation, fertilizer application, herbicides, insecticide and other chemical factors might have contributed to the fluctuations of some of the physicochemical parameters detennined in the Reservoir.

    Description: The correlation coefficient (R2) for Jos (cultured, Clarias anguillaris was 0.8367 while the coefficient of b was 3.1046. The correlation coefficient (R2) for Jos (wild) showed 0.7785 while the coefficient b was 3.4779. The correlation coefficient (R2) for Yola (wild) revealed 0.8637 and the coefficient of b was 2.4785. The results showed that there was correlation of length and weight in all the samples though Jos (cultured and wild) had positive allometric growth while Yola (wild) had negative allometric growth.

    Description: Diet of the juvenile Gorean snapper, Lutjanus goreensis from Five Cowrie Creek was investigated between April 2008 and January 2009. Analyses of 184 specimens by numerical (NO), frequency of occurrence (FO) and geometric index of importance (GII) methods, respectively revealed a moderately high proportion (47.83%) of stomachs with food or prey. Shrimps and crabs constituted more than 80 % of total prey items. Other dietary components included lobsters, stomatopods, whole fish and fish parts. Similarly, analysis of diet composition by size - groups also indicated a predominance of the shrimps and crabs over all other prey items. In conclusion, L. goreensis can be described as a top-level carnivore feeding almost exclusively on epibenthic crustaceans in the juvenile stage.

    Description: The fin fish assemblage of Ikere gorge was investigated. The fin fishes comprised a total of 34 species belonging to 13 families. Chrysicthys nigrodigitatus was most abundant and highest in biomass (69,198.33 kg) accounting for 34.65% of the catch. Synodontis nigrita, Malapterurus electricus, Marcusenius psittacus Gnathonemus sensgalensis and Gnathonemus cyprinoides were the least in number, while Phago loricatus was least in biomass (20.00 kg) accounting for 0.01%.The major aim was to assess the fish resources of the gorge and evaluate the water parameters as related to fish production. No significant difference was observed in dissolved oxygen, nitrate, phosphate, water temperature, conductivity, alkalinity, total dissolved solid and pH range value in the stations. The water quality parameters were favourable for fish production. Water level and temperature were observed to guarantee high fish yield in the gorge.

    Description: The study examined the zooplankton biomass in Omi dam to identify which specie(s) among the major ones under consideration, contributed most to the recruitment and growth of fish in the dam. Rotifera took the dominance in terms of species, followed by cladocerans and copepod respectively. Between the two stations analysed, Zooplankton density was highest (5.00 ind.l-1) in station 1 in April, while it was lowest (0.33 ind.l-1) in station 2 in January. Calanoid species contributed more in the energy supply for fish recruitment and growth. It can be concluded therefore that calanoid species contributed more to fish recruitment and growth in Omi dam.

    Description: The study examined the food habits of Chrysichthys furcatus (catfish) from the artisanal fisheries of the Sombrero River in the Niger Delta; from May 2009 to April 2010. A total of 360 specimens were used for the stomach analysis using a combination of the frequency of occurrence, gravimetric and numerical methods. Data was analysed using Shannon Weaver diversity index (H), Relative diversity (J) and index of relative importance (IRI). The results show that small Chrysichthys 28.55%, 45.23% and 39.20; fish tissues 14.70%, 9.08% and 17.44%; fish parts 25.95%, 18.76% and 18.39% , fish scale 2.60% ,3.93% and 2.55%, insects 25.78%,21.95% and20.12% as the secondary and detritus 2.42%,1.06% and 2.30% as incidental food items. The Shannon Weaver and relative diversity indicate that Chrysichthys furcatus is a predator and had no food preference.

    Description: The ontogenetic variation in the diet of Chrysichthys nigrodigitatu (Lacepede 1808) was investigated. The study was carried out for a period of 15months (Feb.-Sept. 1996 and March - Sept. 1997) based on 660 specimens of the fish. It was aimed at a detailed analysis of the diet composition of C. nigrodigitatus and the variation in diet with size class. The diet composition was analysed using the occurrence, numerical and gravimetric methods. These were combined into a composite Index of Relative Importance (IRI) which formed the basis of determining the importance of each food category. C. nigrodigitatus is a benthic omnivorous feeder subsisting on a variety of benthic food items, with significant ontogenetic shifts in diet composition. The size classes 0-30.00cm and 31-60.00cm adult had preference for plankton, 61-90.00cm preferred fish and crabs while 91-120.00cm had preferential diet of shrimps. Index of Relative Importance (IRI) was as follows: fish -31.8%, Crustaceans -23.6%, bivalves -10.61%, as major food items. The minor food items included plankton, polychaetes, palmfruits, plant materials and detritus. Variation of condition factor (C.F) with fish length was studied with highest C.F value of 1.86 for size group 10-19cm and lowest C.F value of 0.71 for size group 40-49cm.This study has not only identified C. nigrodigitatus as a benthic predator in the estuary, but has also provided data that can make significant inputs into the trophic modeling and multispecies management of the estuary.

    Description: The morphometric characters of Cynothrissa mento from three major Lagoons (Ologe, Badagry and Epe) in Lagos, Nigeria were compared to assess the possibility of this fish species from the three Lagoons belonging to the same sub-population. The length-weight relationships (LWR), and condition factors (CF) of the fish were also described as well as the physico-chemical parameters of the three water bodies. The study was conducted between May, 2009 and April, 2010 and monthly sampling of fish and water was done in each sampling site. Seven7 physico-chemical parameters were assessed and these are; temperature, pH, salinity, turbidity, dissolved oxygen, total alkalinity and total hardness. A total of 294 specimens (Ologe 60, Badagry 174 and Epe 60) of C. mento were collected from the landings of the local fisher folks from the sampling sites. Seven morphometric characters; total length (TL), standard length (SL), body depth (BD), head length (HL), head depth (HD), eye diameter (ED) and interorbital width (IW) were measured. There was no significant difference (p 〉 0.05) in all the physico-chemical parameters measured among the sampling sites except pH. Coefficient of difference revealed that the C. mento from the three lagoons are uniform in all the morphometric parameters examined, which means that the specimens from the three sampling sites do not belong to different sub-populations. The growth coefficient/slope (b) values obtained for the fish species from the sampling sites ranged from 2.27 - 2.53, and differed significantly (p 〈 0.05) from 3, which indicates that most of the fish species have negative algometric growth.

    Description: Size measurements, anatomical composition and proximate composition of Horse eye mackerel fish (Caranax carangus) were carried out. The mean values of length (cm) and weight (g) were 21.79~c 1.76 and 87.96 ~c 21.4 respectively. Anatomical fractionation showed that the fish samples contained on the average 45.8% fillet, 17.75% head, 25.98% body frame and 6.12% gut. The proximate composition analysis showed that the fish sample contained 77.2% water content, 0.4% lipid, 20.63% protein and 1.67% ash. Horse eye mackerel fish thus constitutes a source of high protein as well as an ideal dietetic fish food.

    Description: The survey of the fish fauna in Lake Kainji, Niger State and Kebbi state was carried out for a period of three months from August to October 2003 using fishermen’s catches. Forty two species of fish were identified and these were from the families Osteoglossidae, Gymnarchidae, Mormyridae, Characidae, Citharinidae, Distichodontidae, Cyprinidae Bagridae, Schilbeidae, Clariidae, Malapteruridae, Mochokidae, Channidae, Centropomidae, Cichlidae and Clupeidae. In terms of relative abundance, the family Bagridae has the highest species diversity of 20%, while Osteoglossidae, Citharinidae, Malapteruridae, Mochokidae, Centropomidae and Gymnarcidae had lowest species diversity of 2.5%.The study provides a biogenic history of fish species diversity within this period of the year in the last two decades. The significance of the study is to provide information towards a sustainable exploitation strategy in the community based management of the fisheries of the lake.

    Description: The food habits, sex ratio and differences of three freshwater prawns ? Macrobrachium vollenhovenii, M. macrobrachion and M. felicinum from Nun River, Niger Delta were studied. It was found that although the prawns had an omnivorous diet feeding on a wide range of organisms including plants, detritus, insect parts, phytoplankton and zooplankton the food habits indicate a tendency towards a plant-based (herbivorous) diet. The adult prawns exhibit sexual dimorphism with males being larger than females; however the males were fewer in number than the females with mean ratios of 1:2.79, 1:1.58 and 1:9.12 for M. vollenhovenii, M. macrobrachion and M. felicinum. Sexual dimorphism exists in the species and brood-stock are available in the Nun River system of the Niger Delta region.

    Description: The physico-chemical characteristics and zooplankton community of a dug-out pond along Ukhun Road, Ekpoma, Edo State was studied for a period of six months (August, 1999 January, 2000). Composite water and zooplankton samples from different sections of the pond were taken for the study, at fortnightly intervals. The range of values observed for the parameters were temperature 28-31 degrees C (air) and 25-28 degrees C (water); Electrical conductivity (36.50-67.30 Scm-1) TSS 0.190.99mg/l; TDS (14.20-33.4mg/l); pH (6.15-6.70); DO (4.6-9.3mg/l); BOD (2.2-4.9mg/1); Chlorinity 35.50ppm); Total alkalinity (42.7-67.10mgCaC03); Phosphate-phosphorus (4.43-7.18mg/l) and Nitrate-Nitrogen (0.4-0.95mg/l). Heavy metals concentrations were generally low except for iron, which was moderately high. A total of 9 taxa and 696 individuals of zooplankton were collected. The major zooplankton groups identified were copepoda, cladocera and Rotifera The order of dominance exhibited by those major groups in this pond were cladocera 〉 copepoda 〉 Rotifera. The results revealed that such water body is suitable for fish culture.

    Description: The proximate composition of the fresh water shrimp Atya gabonensis (Irvine), preserved by smoking, salting and sun - drying was determined and compared to the fresh shrimp. All the preservation methods significantly (p〈 0.05) increased the total dry matter (38.34 93%), protein content (17.31 48.9) and ash content (28.36 36.17%) over the fresh shrimp value. Moisture and lipid contents however, were reduced from the fresh shrimp's 61.66% and 25.29% to low value of 7.00% and 5.10% respectively. The preserved shrimp is, therefore, nutritionally superior to the fresh shrimp as preservation enhances its proximate composition. Of all the preservation methods used in this work, smoking is the best. It recorded the best preservation indices of lowest moisture content, higher dry matter, higher protein content and highest ash content.

    Description: A survey of ectoparasites of three species of fish (Oreochromis niloticus, Auchenoglanis occidentalis and Bagrus bayad) of River Benue was carried out for a period of three weeks. Samples were collected directly from fishermen, at the river side (River Benue) in a plastic bucket and were carried to the laboratory. A smear samples from the skin were taken. Fins were cuted and gills were dissected and examine individually in saline solution in a Petri dish and platyhelminthes parasites as the most common ectoparasites of threes three species (Oreochromis, Auchenoglanis, and Bagrus). A total number of five hundred and seventy two (572) parasites were observed. Result of this study reveals that the large number of parasites were found on the gills (65%) of the three fish species studied, compared to skin (16%) and fins (19%) of the total parasites observed; among the three fish species studied. O. niloticus carries 33% while A. occidentalis carries 41% and B. bayad carries 26% of the total parasites seen. There was negligible difference in the level of infestation in the sexes (i.e. male and female) of Oreochronis and Bagrus. However, a great significance difference in the level of infestation was found in the sexes of Auchenoglanis

    Description: This cruise report is a summary of a field survey conducted in coastal-ocean waters of the Mid-Atlantic Bight from Nags Head, North Carolina to Cape Cod, Massachusetts and from approximately 1 nautical mile (nm) of shore seaward to the shelf break (100 m). The survey was conducted May 12 - May 21, 2006 on NOAA Ship NANCY FOSTER Cruise NF-06-06-NCCOS. Multiple indicators of ecological condition were sampled synoptically at each of 49 stations throughout the region using a random probabilistic sampling design. Samples were collected for the analysis of benthic community structure and composition; concentrations of chemical contaminants (metals, pesticides, PAHs, PCBs, PBDEs) in sediments and target demersal biota; nutrient and chlorophyll levels in the water column; and other basic habitat characteristics such as depth, salinity, temperature, dissolved oxygen, pH, sediment grain size, and organic carbon content. The overall purpose of the survey was to collect data to assess the status of ecological condition in coastal-ocean waters of the region, based on these various indicators, and to provide this information as a baseline for determining how environmental conditions may be changing with time. The results will be of value in helping to broaden our understanding of the status of ecological resources and their controlling factors, including impacts of potential ecosystem stressors, in such strategic coastal areas.     Description: Executive Summary:The western National Coastal Assessment (NCA-West) program of EPA, in conjunction with the NOAA National Ocean Service (NOS), conducted an assessment of the status of ecological condition of soft sediment habitats and overlying waters along the western U.S. continental shelf, between the target depths of 30 and 120 m, during June 2003. NCA-West and NOAA/NOS partnered with the West Coast states(Washington (WA), Oregon (OR), and California (CA)), and the Southern California Coastal Water Research Project (SCCWRP) Bight ’03 program to conduct the survey. A total of 257 stations were sampled from Cape Flattery, WA to the Mexican border using standard methods and indicators applied in previous coastal NCA projects. A key study feature was the incorporation of a stratified-random sampling design with stations stratified by state and National Marine Sanctuary (NMS) status. Each of the threestates was represented by at least 50 random stations. There also were a total of 84 random stations located within NOAA’s five NMSs along the West Coast including theOlympic Coast NMS (OCNMS), Cordell Bank NMS (CBNMS), Gulf of Farallones NMS (GFNMS), Monterey Bay NMS (MBNMS), and Channel Islands NMS (CINMS). Collection of flatfish via hook-and-line for fish-tissue contaminant analysis wassuccessful at 50 EMAP/NCA-West stations. Through a collaboration developed with the FRAM Division of the Northwest Fisheries Science Center, fish from an additional 63 stations in the same region and depth range were also analyzed for fish-tissue contaminants. Bottom depth throughout the region ranged from 28 m to 125 m for most stations. Two slightly deeper stations from the Southern California Bight (SCB) (131, 134 m) were included in the data set. About 44% of the survey area had sediments composed of sands (〈 20% silt-clay), about 47% was composed of intermediate muddy sands (20-80% silt-clay), and about 9% was composed of muds (〉 80% silt-clay). The majority ofthe survey area (97%) had relatively low percent total organic carbon (TOC) levels of 〈 2%, while a small portion (〈 1%) had high TOC levels (〉 5%), in a range potentiallyharmful to benthic fauna.Salinity of surface waters for 92% of the survey area were 〉 31 psu, with most stations 〈 31 psu associated with the Columbia River plume. Bottom salinities ranged only between 31.6 and 34.4 psu. There was virtually no difference in mean bottom salinities among states or between NMS and non-NMS stations. Temperatures of surface water (range 8.5 -19.9 °C) and bottom water (range 5.8 -14.7 °C) averagedseveral degrees higher in CA in comparison to WA and OR. The Δσt index of watercolumn stratification indicated that about 31% of the survey area had strong verticalstratification of the water column. The index was greatest for waters off WA and lowest for CA waters.Only about 2.6 % of the survey area had surface dissolved oxygen (DO) concentrations ≤ 4.8 mg/L, and there were no values below the lower threshold (2.3 mg/L) considered harmful to the survival and growth of marine animals. Surface DO concentrations were higher in WA and OR waters than in CA, and higher in the OC NMS than in the CA sanctuaries. An estimated 94.3% of the area had bottom-water DO concentrations ≤ 4.8 mg/L and 6.6% had concentrations ≤ 2.3 mg/L. The high prevalence of DO from 2.3 to 4.8 mg/L (85% of survey area) is believed to beassociated with the upwelling of naturally low DO water across the West Coast shelf.Mean TSS and transmissivity in surface waters (excluding OR due to sample problems) were slightly higher and lower, respectively, for stations in WA than for those in CA. There was little difference in mean TSS or transmissivity between NMS and non-NMS locations. Mean transmissivity in bottom waters, though higher in comparison to surface waters, showed little difference among geographic regions or between NMS and non-NMS locations.Concentrations of nitrate + nitrite, ammonium, total dissolved inorganic nitrogen (DIN) and orthophosphate (P) in surface waters tended to be highest in CA compared toWA and OR, and higher in the CA NMS stations compared to CA non-sanctuary stations. Measurements of silicate in surface waters were limited to WA and CA (exclusive of the SCB) and showed that concentrations were similar between the twostates and approximately twice as high in CA sanctuaries compared to OCNMS or nonsanctuary locations in either state. The elevated nutrient concentrations observed atCA NMS stations are consistent with the presence of strong upwelling at these sites at the time of sampling. Approximately 93% of the area had DIN/P values ≤ 16, indicative of nitrogen limitation. Mean DIN/P ratios were similar among the three states, although the mean for the OCNMS was less than half that of the CA sanctuaries or nonsanctuary locations. Concentrations of chlorophyll a in surface waters ranged from 0 to 28 μg L-1, with 50% of the area having values 〈 3.9 μg L-1 and 10% having values 〉14.5 μg L-1. The mean concentration of chlorophyll a for CA was less than half that of WA and OR locations, and concentrations were lowest in non-sanctuary sites in CA andhighest at the OCNMS.Shelf sediments throughout the survey area were relatively uncontaminated with the exception of a group of stations within the SCB. Overall, about 99% of the total survey area was rated in good condition (〈5 chemicals measured above corresponding effect range low (ERL) concentrations). Only the pesticides 4,4′-DDE and total DDT exceeded corresponding effect range-median (ERM) values, all at stations in CA near Los Angeles. Ten other contaminants including seven metals (As, Cd, Cr, Cu, Hg, Ag, Zn), 2-methylnaphthalene, low molecular weight PAHs, and total PCBs exceeded corresponding ERLs. The most prevalent in terms of area were chromium (31%), arsenic (8%), 2-methylnaphthalene (6%), cadmium (5%), and mercury (4%). Thechromium contamination may be related to natural background sources common to the region. The 2-methylnaphthalene exceedances were conspicuously grouped around the CINMS. The mercury exceedances were all at non-sanctuary sites in CA, particularly in the Los Angeles area.Concentrations of cadmium in fish tissues exceeded the lower end of EPA’s non-cancer, human-health-risk range at nine of 50 EMAP/NCA-West and nine of 60 FRAM groundfish-survey stations, including a total of seven NMS stations in CA and two in the OCNMS. The human-health guidelines for all other contaminants were only exceeded for total PCBs at one station located in WA near the mouth of the Columbia River.Benthic species richness was relatively high in these offshore assemblages, ranging from 19 to 190 taxa per 0.1-m2 grab and averaging 79 taxa/grab. The high species richness was reflected over large areas of the shelf and was nearly three times greater than levels observed in estuarine samples along the West Coast (e.g NCA-Westestuarine mean of 26 taxa/grab). Mean species richness was highest off CA (94 taxa/grab) and lower in OR and WA (55 and 56 taxa/grab, respectively). Mean species richness was very similar between sanctuary vs. non-sanctuary stations for both the CA and OR/WA regions. Mean diversity index H′ was highest in CA (5.36) and lowest in WA (4.27). There were no major differences in mean H′ between sanctuary vs. nonsanctuary stations for both the CA and OR/WA regions.A total of 1,482 taxa (1,108 to species) and 99,135 individuals were identified region-wide. Polychaetes, crustaceans and molluscs were the dominant taxa, both bypercent abundance (59%, 17%, 12% respectively) and percent species (44%, 25%, 17%, respectively). There were no major differences in the percent composition of benthic communities among states or between NMSs and corresponding non-sanctuary sites. Densities averaged 3,788 m-2, about 30% of the average density for West Coast estuaries. Mean density of benthic fauna in the present offshore survey, averaged by state, was highest in CA (4,351 m-2) and lowest in OR (2,310 m-2). Mean densities were slightly higher at NMS stations vs. non-sanctuary stations for both the CA and OR/WA regions.The 10 most abundant taxa were the polychaetes Mediomastus spp., Magelona longicornis, Spiophanes berkeleyorum, Spiophanes bombyx, Spiophanes duplex, and Prionospio jubata; the bivalve Axinopsida serricata, the ophiuroid Amphiodia urtica, the decapod Pinnixa occidentalis, and the ostracod Euphilomedes carcharodonta. Mediomastus spp. and A. serricata were the two most abundant taxa overall. Although many of these taxa have broad geographic distributions throughout the region, the same species were not ranked among the 10 most abundant taxa consistently across states. The closest similarities among states were between OR and WA. At least half of the 10 most abundant taxa in NMSs were also dominant in corresponding nonsanctuary waters.Many of the abundant benthic species have wide latitudinal distributions along the West Coast shelf, with some species ranging from southern CA into the Gulf of Alaska or even the Aleutians. Of the 39 taxa on the list of 50 most abundant taxa that could be identified to species level, 85% have been reported at least once from estuaries of CA, OR, or WA exclusive of Puget Sound. Such broad latitudinal and estuarine distributions are suggestive of wide habitat tolerances.Thirteen (1.2%) of the 1,108 identified species are nonindigenous, with another 121 species classified as cryptogenic (of uncertain origin), and 208 species unclassified with respect to potential invasiveness. Despite uncertainties of classification, the number and densities of nonindigenous species appear to be much lower on the shelf than in the estuarine ecosystems of the Pacific Coast. Spionid polychaetes and the ampharetid polychaete Anobothrus gracilis were a major component of thenonindigenous species collected on the shelf.NOAA’s five NMSs along the West Coast of the U.S. appeared to be in good ecological condition, based on the measured indicators, with no evidence of major anthropogenic impacts or unusual environmental qualities compared to nearby nonsanctuary waters. Benthic communities in sanctuaries resembled those in corresponding non-sanctuary waters, with similarly high levels of species richness and diversity and low incidence of nonindigenous species. Most oceanographic features were also similar between sanctuary and non-sanctuary locations. Exceptions (e.g., higher concentrations of some nutrients in sanctuaries along the CA coast) appeared to be attributable to natural upwelling events in the area at the time of sampling. In addition, sediments within the sanctuaries were relatively uncontaminated, with none of the samples having any measured chemical in excess of ERM values. The ERL valuefor chromium was exceeded in sediments at the OCNMS, but at a much lower percentage of stations (four of 30) compared to WA and OR non-sanctuary areas (31 of 70 stations). ERL values were exceeded for arsenic, cadmium, chromium, 2-methylnaphthalene, low molecular weight PAHs, total DDT, and 4,4′-DDE at multiple sites within the CINMS. However, cases where total DDT, 4,4′-DDE, and chromium exceeded the ERL values were notably less prevalent at CINMS than in non-sanctuary waters of CA. In contrast, 2-methylnaphthalene above the ERL was much more prevalent in sediments at the CINMS compared to non-sanctuary waters off the coast ofCA. While there are natural background sources of PAHs from oil seeps throughout the SCB, this does not explain the higher incidence of 2-methylnaphthalene contaminationaround CINMS. Two stations in CINMS also had levels of TOC (〉 5%) potentially harmful to benthic fauna, though none of these sites exhibited symptoms of impaired benthic condition.This study showed no major evidence of extensive biological impacts linked to measured stressors. There were only two stations, both in CA, where low numbers of benthic species, diversity, or total faunal abundance co-occurred with high sediment contamination or low DO in bottom water. Such general lack of concordance suggests that these offshore waters are currently in good condition, with the lower-end values of the various biological attributes representing parts of a normal reference range controlled by natural factors. Results of multiple linear regression, performed using full model procedures to test for effects of combined abiotic environmental factors, suggested that latitude and depth had significant influences on benthic variables regionwide. Latitude had a significant inverse influence on all three of the above benthic variables, i.e. with values increasing as latitude decreased (p〈 0.01), while depth had a significant direct influence on diversity (p 〈 0.001) and inverse effect on density (p 〈0.01). None of these variables varied significantly in relation to sediment % fines (at p〈 0.1), although in general there was a tendency for muddier sediments (higher % fines) to have lower species richness and diversity and higher densities than coarser sediments.Alternatively, it is possible that for some of these sites the lower values of benthic variables reflect symptoms of disturbance induced by other unmeasured stressors. Theindicators in this study included measures of stressors (e.g., chemical contaminants, eutrophication) that are often associated with adverse biological impacts in shallower estuarine and inland ecosystems. However, there may be other sources of humaninduced stress in these offshore systems (e.g., bottom trawling) that pose greater risks to ambient living resources and which have not been captured.     Description: As part of an ongoing program of benthic sampling and related assessments of sediment quality at Gray’s Reef National Marine Sanctuary (GRNMS) off the coast of Georgia, a survey of soft-bottom benthic habitats was conducted in spring 2005 to characterize condition of macroinfaunal assemblages and levels of chemical contaminants in sediments and biota relative to a baseline survey carried out in spring 2000. Distribution and abundance of macrobenthos were related foremost to sediment type (median particle size, % gravel), which in turn varied according to bottom-habitat mesoscale features (e.g., association with live bottom versus flat or rippled sand areas). Overall abundance and diversity of soft-bottom benthic communities were similar between the two years, though dominance patterns and relative abundances of component species were less repeatable. Seasonal summer pulses of a few taxa (e.g., the bivalve Ervilia sp. A) observed in 2000 were not observed in 2005. Concentrations of chemical contaminants insediments and biota, though detectable in both years, were consistently at low, background levels and no exceedances of sediment probable bioeffect levels or FDA action levels for edible fish or shellfish were observed. Near-bottom dissolved oxygen levels and organic-matter content ofsediments also have remained within normal ranges. Highly diverse benthic assemblages were found in both years, supporting the premise that GRNMS serves as an important reservoir of marine biodiversity. A total of 353 taxa (219 identified to species) were collected during the spring 2005 survey. Cumulatively, 588 taxa (371 identified to species) have been recorded in the sanctuary from surveys in 2000, 2001, 2002, and 2005. Species Accumulation Curves indicate that the theoretical maximum should be in excess of 600 species.     Description: Summary:The offshore shelf and canyon habitats of the OCNMS (Fig. 1) are areas of high primary productivity and biodiversity that support extensive groundfish fisheries. Recent acoustic surveys conducted in these waters have indicated the presence of hard-bottom substrates believed to harbor unique deep-sea coral and sponge assemblages. Such fauna are often associated with shallow tropical waters, however an increasing number of studies around the world have recorded them in deeper, cold-water habitats in both northern and southern latitudes. These habitats are of tremendous value as sites of recruitment for commercially important fishes. Yet, ironically, studies have shown how the gear used in offshore demersal fishing, as well as other commercial operations on the seafloor, can cause severe physical disturbances to resident benthic fauna. Due to their exposed structure, slow growth and recruitment rates, and long life spans, deep-sea corals and sponges may be especially vulnerable to such disturbances, requiring very long periods to recover. Potential effects of fishing and other commercial operations in such critical habitats, and the need to define appropriate strategies for the protection of these resources, have been identified as a high-priority management issue for the sanctuary.To begin addressing this issue, an initial pilot survey was conducted June 1-12, 2004 at six sites in offshore waters of the OCNMS (Fig. 2, average depths of 147-265 m) to explore for the presence of deep-sea coral/sponge assemblages and to look for evidence of potential anthropogenic impacts in these critical habitats. The survey was conducted on the NOAA Ship McARTHUR-II using the Navy’s Phantom DHD2+2 remotely operated vehicle (ROV), which was equipped with a video camera, lasers, and a manipulator arm for the collection of voucher specimens. At each site, a 0.1-m2 grab sampler also was used to collect samples of sediments for the analysis of macroinfauna (〉 1.0 mm), total organic carbon (TOC), grain size, and chemical contaminants. Vertical profiles of salinity, dissolved oxygen (DO), temperature, and pressure were recorded at each site with a small SeaCat conductivity-temperature-depth (CTD) profiler. Niskin bottles attached to the CTD also obtained near-bottom water samples in support of a companion study of microbial indicators of coral health and general ecological condition across these sites. All samples except the sediment-contaminant samples are being analyzed with present project funds.Original cruise plans included a total of 12 candidate stations to investigate (Fig. 3). However, inclement weather and equipment failures restricted the sampling to half of these sites. In spite of the limited sampling, the work completed was sufficient to address key project objectives and included several significant scientific observations. Foremost, the cruise was successful in demonstrating the presence of target deepwater coral species in these waters. Patches of the rare stony coral Lophelia pertusa, more characteristic of deepwater coral/sponge assemblages in the North Atlantic, were observed for the first time in OCNMS at a site in 271 meters of water. A large proportion of these corals consisted of dead and broken skeletal remains, and a broken gorgonian (soft coral) also was observed nearby. The source of these disturbances is not known. However, observations from several sites included evidence of bottom trawl marks in the sediment and derelict fishing gear (long lines). Preliminary results also support the view that these areas are important reservoirs of marine biodiversity and of value as habitat for demersal fishes. For example, onboard examination of 18 bottom-sediment grabs revealed benthic infaunal species representative of 14 different invertebrate phyla. Twenty-eight species of fishes from 11 families, including 11 (possibly 12) species of ommercially important rockfishes, also were identified from ROV video footage. These initial discoveries have sparked considerable interests in follow-up studies to learn more about the spatial extent of these assemblages and magnitude of potential impacts from commercial-fishing and other anthropogenic activities in the area. It is essential to expand our knowledge of these deep-sea communities and their vulnerability to potential environmental risks in order to determine the most appropriate management strategies.The survey was conducted under a partnership between NOAA’s National Centers for Coastal Ocean Science (NCCOS) and National Marine Sanctuary Program (NMSP) and included scientists from NCCOS, OCNMS, and several other west-coast State, academic, private, and tribal research institutions (see Section 4 for a complete listing of participating scientists).     Description: A series of studies was initiated to assess the condition of benthic macroinfauna and chemical contaminant levels in sediments and biota of the Gray’s Reef National Marine Sanctuary (GRNMS) and nearby shelf waters off the coast of Georgia. Four key objectives of the research are (1) todocument existing environmental conditions within the sanctuary in order to provide a quantitative benchmark for tracking any future changes due to either natural or human disturbances; (2) to examine broader cross-shelf spatial patterns in benthic fauna and sediment contaminantconcentrations and to identify potential controlling factors associated with the observed patterns; (3) to assess any between-year temporal variability in benthic fauna; and (4) to evaluate the importance of benthic fauna as prey for higher trophic levels. Such questions are being addressed to help fulfill long-term science and management goals of the GRNMS. However, it is anticipated that theinformation will be of additional value in broadening our understanding of the surrounding South Atlantic Bight (SAB) ecosystem and in bringing the knowledge to bear on related resourcemanagement issues of the region.We have begun to address the first three of these objectives with data from samples collected in spring 2000 at stations within GRNMS, and in spring 2001 at stations within the sanctuary and along three cross-shelf transects extending from the mouths of Sapelo, Doboy, and Altamaha Sounds out to sanctuary depths (about 17-20 m). This report provides a description of baseline conditions withinthe sanctuary, based on results of the spring 2000 survey (Section II), and uses data from both 2000 and 2001 to examine overall spatial and temporal patterns in biological and chemical variables within the sanctuary and surrounding inner-shelf environment (Section III).     Description: The mapping and geospatial analysis of benthic environments are multidisciplinary tasks that have become more accessible in recent years because of advances in technology and cost reductions in survey systems. The complex relationships that exist among physical, biological, and chemical seafloor components require advanced, integrated analysis techniques to enable scientists and others to visualize patterns and, in so doing, allow inferences to be made about benthic processes. Effective mapping, analysis, and visualization of marine habitats are particularly important because the subtidal seafloor environment is not readily viewed directly by eye. Research in benthic environments relies heavily, therefore, on remote sensing techniques to collect effective data. Because many benthic scientists are not mapping professionals, they may not adequately consider the links between data collection, data analysis, and data visualization. Projects often start with clear goals, but may be hampered by the technical details and skills required for maintaining data quality through the entire process from collection through analysis and presentation. The lack of technical understanding of the entire data handling process can represent a significant impediment to success.While many benthic mapping efforts have detailed their methodology as it relates to the overall scientific goals of a project, only a few published papers and reports focus on the analysis and visualization components (Paton et al. 1997, Weihe et al. 1999, Basu and Saxena 1999, Bruce et al. 1997). In particular, the benthic mapping literature often briefly describes data collection and analysis methods, but fails to provide sufficiently detailed explanation of particular analysis techniques or display methodologies so that others can employ them. In general, such techniques are in large part guided by the data acquisition methods, which can include both aerial and water-based remote sensing methods to map the seafloor without physical disturbance, as well as physical sampling methodologies (e.g., grab or core sampling).The terms benthic mapping and benthic habitat mapping are often used synonymously to describe seafloor mapping conducted for the purpose of benthic habitat identification. There is a subtle yet important difference, however, between general benthic mapping and benthic habitat mapping. The distinction is important because it dictates the sequential analysis and visualization techniques that are employed following data collection. In this paper general seafloor mapping for identification of regional geologic features and morphology is defined as benthic mapping. Benthic habitat mapping incorporates the regional scale geologic information but also includes higher resolution surveys and analysis of biological communities to identify the biological habitats. In addition, this paper adopts the definition of habitats established by Kostylev et al. (2001) as a “spatially defined area where the physical, chemical, and biological environment is distinctly different from the surrounding environment.” (PDF contains 31 pages)

    Description: South Carolina’s oyster reefs are a major component of the coastal landscape. Eastern oysters Crassostrea virginica are an important economic resource to the state and serve many essential functions in the environment, including water filtration, creek bank stabilization and habitat forother plants and animals. Effective conservation and management of oyster reefs is dependent on an understanding of their abundance, distribution, condition, and change over time. In South Carolina, over 95% of the state’s oyster habitat is intertidal. The current intertidal oyster reef database for South Carolina was developed by field assessment over several years. This database was completed in the early 1980s and is in need of an update to assess resource/habitat status and trends across the state. Anthropogenic factors such as coastal development andassociated waterway usage (e.g., boat wakes) are suspected of significantly altering the extent and health of the state’s oyster resources.In 2002 the NOAA Coastal Services Center’s (Center) Coastal Remote Sensing Program (CRS) worked with the Marine Resources Division of the South Carolina Department of Natural Resources (SCDNR) to develop methods for mapping intertidal oyster reefs along the South Carolina coast using remote sensing technology. The objective of this project was to provide SCDNR with potential methodologies and approaches for assessing oyster resources in a moreefficiently than could be accomplished through field digitizing.     Description: Coral reefs exist in warm, clear, and relatively shallow marine waters worldwide. These complex assemblages of marine organisms are unique, in that they support highly diverse, luxuriant, and essentially self-sustaining ecosystems in otherwise nutrient-poor and unproductive waters. Coral reefs are highly valued for their great beauty and for their contribution to marine productivity.Coral reefs are favorite destinations for recreational diving and snorkeling, as well as commercial and recreational fishing activities. The Florida Keys reef tract draws an estimated 2 million tourists each year, contributing nearly $800 million to the economy. However, these reef systems represent a very delicate ecological balance, and can be easily damaged and degraded by direct orindirect human contact. Indirect impacts from human activity occurs in a number of different forms, including runoff of sediments, nutrients, and other pollutants associated with forest harvesting, agricultural practices, urbanization, coastal construction, and industrial activities. Direct impacts occur through overfishing and other destructive fishing practices, mining of corals,and overuse of many reef areas, including damage from souvenir collection, boat anchoring, and diver contact.In order to protect and manage coral reefs within U.S. territorial waters, the National Oceanic andAtmospheric Administration (NOAA) of the U.S. Department of Commerce has been directed to establish and maintain a system of national marine sanctuaries and reserves, and to monitor the condition of corals and other marine organisms within these areas. To help carry out this mandate the NOAA Coastal Services Center convened a workshop in September, 1996, to identify current and emerging sensor technologies, including satellite, airborne, and underwater systems withpotential application for detecting and monitoring corals.For reef systems occurring within depths of 10 meters or less (Figure 1), mapping location and monitoring the condition of corals can be accomplished through use of aerial photography combined with diver surveys. However, corals can exist in depths greater than 90 meters (Figure 2), well below the limits of traditional optical imagingsystems such as aerial or surface photography or videography. Although specialized scuba systems can allow diving to these depths, the thousands of square kilometers included within these management areas make diver surveys for deeper coral monitoring impractical. For these reasons, NOAA is investigating satellite and airborne sensor systems, as well as technologies which can facilitate thelocation, mapping, and monitoring of corals in deeper waters.The following systems were discussed as having potential application for detecting, mapping, and assessing the condition of corals. However, no single system is capable ofaccomplishing all three of these objectives under alldepths and conditions within which corals exist.     Description: As more people discover coastal and marine protected areas as destinations for leisure-time pursuits, the task of managing coastal resources while providing opportunities for high quality visitor experiences becomes more challenging. Many human impacts occur at these sites; some are caused by recreation and leisure activities on-site, and others by activities such as agriculture, aquaculture, or residential and economic development in surroundingareas. Coastal management professionals are continually looking for effective ways to prevent or mitigate negative impacts of visitor use. (PDF contains 8 pages)Most coastal and marine protected area managers arechallenged with balancing two competing goals—protection of natural and cultural resources and provision of opportunities for public use. In most cases, some level of compromise between the goals is necessary, where one goal constrains or “outweighs” the other. Often there is a lack of clear agreement about the priority of these competing goals. Consequently, while natural resource decisionsshould ultimately be science-based and objective, such decisions are frequently made under uncertainty, relying heavily upon professional judgment. These decisions are subject to a complex array of formal and informal drivers and constraints—data availability, timing, legal mandate, political will, diverse public opinion, and physical, human, and social capital. This paper highlights assessment,monitoring, and planning approaches useful to gauge existing resource and social conditions, determinefeasibility of management actions, and record decision process steps to enhance defensibility. Examples are presented from pilot efforts conducted at the Rookery Bay National Estuarine Research Reserve (NERR) and Ten Thousand Islands National Wildlife Refuge (NWR) in South Florida.

    Description: A two day workshop was convened on February 2-3, 1998 in Charleston, SC with 20 invited experts in various areas of sea turtle research. The goal of this workshop was to review current information on sea turtles with repect to health and identify data gaps. The use of a suite of health assessment indicators will provide insight on the health status of sea turtle populations. Since the relationship of health factors of sea turtles is limited, a seconde workshop was planned. Using a tiered approach, the first workshop we identified and reviewed the available, pertinent baseline information and data gaps. The second workshop will focus on developing the framework for the research plan. The workshops will address the use of integrated set of health parameters; specific objectives are: 1) Identify reliable indicators of health in sea turtles: assess advantages and disadvantages; determine new indicators/biomarkers which may be useful; 2) Review existing sea turtle field sampling projects; 3) Identify field projects suitable for inclusion for health assessment sampling; 4) Identify data gaps, particularly environmental characterization; 5) Identify new health assessment sampling sites, including reference site(s); and 6) Develop integrated five-year research plan, with focus on health assessment of environmental characterization.     Description: A study was conducted to assess the status of ecological condition and potential human-health risks in subtidal estuarine waters throughout the North Carolina National Estuarine Research Reserve System (NERRS) (Currituck Sound, Rachel Carson, Masonboro Island, and Zeke’s Island). Field work was conducted in September 2006 and incorporated multiple indicators of ecosystem condition including measures of water quality (dissolved oxygen, salinity,temperature, pH, nutrients and chlorophyll, suspended solids), sediment quality (granulometry, organic matter content, chemical contaminant concentrations), biological condition (diversity and abundances of benthic fauna, fish contaminant levels and pathologies), and human dimensions (fish-tissue contaminant levels relative to human-health consumption limits, various aesthetic properties). A probabilistic sampling design permitted statistical estimation of the spatial extent of degraded versus non-degraded condition across these estuaries relative tospecified threshold levels of the various indicators (where possible). With some exceptions, the status of these reserves appeared to be in relatively good to fair ecological condition overall, with the majority of the area (about 54%) having various water quality, sediment quality, and biological (benthic) condition indicators rated in the healthy to intermediate range of corresponding guideline thresholds. Only three stations, representing 10.5% of the area, had one or more of these indicators rated as poor/degraded in all three categories. While such aconclusion is encouraging from a coastal management perspective, it should be viewed with some caution. For example, although co-occurrences of adverse biological and abiotic environmental conditions were limited, at least one indicator of ecological condition rated in the poor/degraded range was observed over a broader area (35.5%) represented by 11 of the 30 stations sampled. In addition, the fish-tissue contaminant data were not included in these overall spatial estimates; however, the majority of samples (77% of fish that were analyzed, from 79%, of stations where fish were caught) contained inorganic arsenic above the consumption limits for human cancer risks, though most likely derived from natural sources. Similarly, aesthetic indicators are not reflected in these spatial estimates of ecological condition, though there was evidence of noxious odors in sediments at many of the stations. Such symptoms reflect a growing realization that North Carolina estuaries are under multiple pressures from a variety of natural and human influences. These data also suggest that, while the current status of overallecological condition appears to be good to fair, long-term monitoring is warranted to track potential changes in the future. This study establishes an important baseline of overall ecological condition within NC NERRS that can be used to evaluate any such future changes and to triggerappropriate management actions in this rapidly evolving coastal environment.     Description: A study was conducted, in association with the Sapelo Island and North Carolina National Estuarine Research Reserves (NERRs), to evaluate the impacts of coastal development on sentinel habitats (e.g., tidal creek ecosystems), including potential impacts to human health and well-being. Uplands associated with southeastern tidal creeks and the salt marshes they drain are popular locations for building homes, resorts, and recreational facilities because of the high quality of life and mild climate associated with these environments. Tidal creeks form part of the estuarine ecosystem characterized by high biological productivity, great ecological value, complex environmental gradients, and numerous interconnected processes. This research combined a watershed-level study integrating ecological, public health and human dimension attributes with watershed-level land use data. The approach used for this research was based upon a comparative watershed and ecosystem approach that sampled tidal creek networks draining developed watersheds (e.g., suburban, urban, and industrial) as well as undeveloped sites. The primary objective of this work was to clearly define the relationships between coastal development with its concomitant land use changes and non-point source pollution loading and the ecological and human health and well-being status of tidal creek ecosystems.Nineteen tidal creek systems, located along the southeastern United States coast from southern North Carolina to southern Georgia, were sampled during summer (June-August), 2005 and 2006. Within each system, creeks were divided into two primary segments based upon tidal zoning: intertidal (i.e., shallow, narrow headwater sections) and subtidal (i.e., deeper and wider sections), and watersheds were delineated for each segment. In total, we report findings on 24 intertidal and 19 subtidal creeks. Indicators sampled throughout each creek included water quality (e.g., dissolved oxygen concentration, salinity, nutrients, chlorophyll-a levels), sediment quality (e.g., characteristics, contaminants levels including emerging contaminants), pathogen and viral indicators, and abundance and genetic responses of biological resources (e.g., macrobenthic and nektonic communities, shellfish tissue contaminants, oyster microarray responses).For many indicators, the intertidally-dominated or headwater portions of tidal creeks were found to respond differently than the subtidally-dominated or larger and deeper portions of tidal creeks. Study results indicate that the integrity and productivity of headwater tidal creeks were impaired by land use changes and associated non-point source pollution, suggesting these habitats are valuable early warning sentinels of ensuing ecological impacts and potential public health threats. For these headwater creeks, this research has assisted the validation of a previously developed conceptual model for the southeastern US region. This conceptual model identified adverse changes that generally occurred in the physical and chemical environment (e.g., water quality indicators such as indicator bacteria for sewage pollution or sediment chemical contamination) when impervious cover levels in the watershed reach 10-20%. Ecological characteristics responded and were generally impaired when impervious cover levels exceed 20-30%. Estimates of impervious cover levels defining where human uses are impaired are currently being determined, but it appears that shellfish bed closures and the flooding vulnerability of headwater regions become a concern when impervious cover values exceed 10-30%. This information can be used to forecast the impacts of changing land use patterns on tidal creek environmental quality as well as associated human health and well-being. In addition, this study applied tools and technologies that are adaptable, transferable, and repeatable among the high quality NERRS sites as comparable reference entities to other nearby developed coastal watersheds. The findings herein will be of value in addressing local, regional and national needs for understanding multiple stressor (anthropogenic and human impacts) effects upon estuarine ecosystems and response trends in ecosystem condition with changing coastal impacts (i.e., development, climate change).     Description: This cruise report is a summary of a field survey conducted in coastal-ocean waters off Florida from Anclote Key to West Palm Beach and from approximately 1 nautical mile (nm) offshore seaward to the shelf break (100 m). The survey was conducted May 15 - May 28, 2007 on NOAA Ship NANCY FOSTER Cruise NF-07-08-NCCOS. Multiple indicators of ecological condition were sampled synoptically at each of 50 stations throughout the region including 10 stations within the Florida Keys National Marine Sanctuary (FKNMS) using a random probabilistic sampling design. Samples were collected for the analysis of benthic community structure and composition; concentrations of chemical contaminants (metals, pesticides, PAHs, PCBs, PBDEs) in sediments and target demersal biota; nutrient and chlorophyll levels in the water column; and other basic habitat characteristics such as depth, salinity, temperature, dissolved oxygen, pH, sediment grain size, and organic carbon content. The overall purpose of the survey was to collect data to assess the status of ecological condition in coastal-ocean waters of the region, based on these various indicators, and to provide this information as a baseline for determining how environmental conditions may be changing with time. The results will be of value in helping to broaden our understanding of the status of ecological resources and their controlling factors, including impacts of potential ecosystem stressors, in such strategic coastal areas.     Description: Several long-term monitoring studies describing the water quality and biological condition of Southeastern estuaries (National Estuarine Eutrophication Assessment Project, South Carolina Estuarine and Coastal Assessment Program (SCECAP), Environmental Monitoring and Assessment Program (EMAP), South Carolina Harmful Algal Bloom Program (SCHAB), South Carolina Tidal Creek Project, and others) have been developed.     Description: Since the early years of the 21st century, and in particular since 2007, the U.S. has been awakeningrapidly to the fact that climate change is underway and that even if stringent efforts are undertaken to mitigate greenhouse gas emissions, adaptation to the unavoidable impacts from the existing commitment to climate change is still needed and needs to be begun now.This report provides an historical overview of the public, political, and scientific concern with adaptation in the United States. It begins by briefly distinguishing ongoing, historical adaptation to environmental circumstances from deliberate adaptation to human‐induced climate change. It then describes the shift from the early concerns with climate change and adaptation to the more recentawakening to the need for a comprehensive approach to managing the risks from climate change. Ranging from the treatment of the topic in the news media to the drafting of bills in Congress, to state and local government activities with considerable engagement of NGOs, scientists andconsultants, it is apparent that adaptation has finally, and explosively, emerged on the political agenda as a legitimate and needed subject for debate. At the same time, the current policy rush is not underlain by widespread public engagement and mobilization nor does it rest on a solid research foundation. Funding for vulnerability and adaptation research, establishing adequate decision support institutions, as well as the building of the necessary capacity in science, the consulting world, and in government agencies, lags far behind the need. Samples were collected for the analysis of benthic community structure and composition; concentrations of chemical contaminants (metals, pesticides, PAHs, PCBs, PBDEs) in sediments and target demersal biota; nutrient andchlorophyll levels in the water column; and other basic habitat characteristics such as depth, salinity, temperature, dissolved oxygen, turbidity, pH, sediment grain size, and organic carbon content. In addition to the fish samples that were collected for analysis of chemical contaminants relative to human-health consumption limits, other human-dimension indicators were sampled as well including presence or absence of fishing gear, vessels, surface trash, marine mammals, and noxious sediment odors. The overall purpose of the survey was to collect data to assess the status of ecosystem condition and potential stressor impacts throughout SBNMS, based on thesevarious indicators and corresponding management thresholds, and to provide this information as a baseline for determining how such conditions may be changing with time. While sample analysis is still ongoing a few preliminary results and observations are reported here. A finalreport will be completed once all data have been processed.     Description: The health and continued existence of coral reef ecosystems are threatened by an increasing array of environmental and anthropogenic impacts. Coral disease is one of the prominent causes of increased mortality among reefs globally, particularly in the Caribbean. Although over 40 different coral diseases and syndromes have been reportedworldwide, only a few etiological agents have been confirmed; most pathogens remain unknown and the dynamics of disease transmission, pathogenicity and mortality are notunderstood. Causal relationships have been documented for only a few of the coral diseases, while new syndromes continue to emerge. Extensive field observations by coralbiologists have provided substantial documentation of a plethora of new pathologies, but our understanding, however, has been limited to descriptions of gross lesions with names reflecting these observations (e.g., black band, white band, dark spot). To determine etiology, we must equip coral diseases scientists with basic biomedical knowledge and specialized training in areas such as histology, cell biology and pathology. Only throughcombining descriptive science with mechanistic science and employing the synthesis epizootiology provides will we be able to gain insight into causation and become equipped to handle the pending crisis.One of the critical challenges faced by coral disease researchers is to establish a framework to systematically study coral pathologies drawing from the field of diagnosticmedicine and pathology and using generally accepted nomenclature. This process began in April 2004, with a workshop titled Coral Disease and Health Workshop: Developing Diagnostic Criteria co-convened by the Coral Disease and Health Consortium (CDHC), a working group organized under the auspices of the U.S. Coral Reef Task Force, and the International Registry for Coral Pathology (IRCP). The workshop was hosted by the U.S. Geological Survey, National Wildlife Health Center (NWHC) in Madison, Wisconsin and was focused on gross morphology and disease signs observed in the field. A resounding recommendation from the histopathologists participating in the workshop was the urgent need to develop diagnostic criteria that are suitable to move from gross observations to morphological diagnoses based on evaluation of microscopic anatomy.
