    Description: This is the assessment of the flow requirements for upstream migration of salmonids in some rivers of North West England produced by the North West Water Authority in 1985. This report focuses on the automatic fish counters operating on the resistivity principle used for several years in North West England. This report aims to investigate the flow requirements for upstream migration of salmon and migratory trout. The data obtained confirmed that during summer months most fish movement occurs in the higher range of the available flows, but the migration flow range varied from year to year, depending on prevailing river levels. Of the other environmental variables measured, only water temperature and incident light intensity appear to have any direct association with fish movement. Information on migration flow ranges were used in conjunction with computer simulations of the effects of abstraction proposals on historical flows to assess the implications of these proposals for migratory fish.

    Description: This is the episodic variations in stream water chemistry associated with acid rainfall and run-off and the effect on aquatic ecosystems, with particular reference to fish populations in North West England produced by the North West Water Authority in 1985. This report looks at the biological, physical and chemical information collected over a five year period from over 100 sites on upland streams in the North West Region of which drained rocks of low buffering capacity. In both Lake District and South Pennine sites striking differences were found between the composition of invertebrate communities inhabiting acid-stressed and less acid-stressed streams. Electric fishing surveys showed that acidic streams (geometric mean pH 〈5.5) generally had abnormally low densities of salmonids ( 〈 0 .2m2) and that 0+ fish were very few or absent. The latter indicates recruitment failure. Salmon were more sensitive than trout to low pH.

    Description: This is the Intensive biological survey of the Glaze Brook catchment May 1981 report produced by the North West Water Authority in 1981. The aim of this report is to identify those pollution problems not identified during the routine biological water quality surveys, and to check the suitability of the routine biological sampling point. This report looks at an intensive biological water quality survey of the Glaze Brook catchment which was carried out by Biol. (S) on 13th-15th May, 1981. Kick samples of invertebrates were taken at 5 sites and all invertebrates were identified and counted in the field. The most significant water quality observations in the report were from: Borsdane brook, Pennington brook, Glaze brook, Amberswood brook, Cunningham brook, Old Mill brook, Shakerley brook, Astley brook and Shaw brook.

    Description: This is the Kent estuary survey 18th July 1981 produced by the North West Water Authority in 1981. The report focuses on a tidal cycle survey carried out on the Kent estuary on the 18th August, 1981. The chemical water quality at Arnside Pier and at New Barns was, on the whole, acceptable. However, samples taken downstream of the outfall at low water for total coliforms and E. coli were all above the EEC mandatory level whilst those for faecal streptococci were all above the guideline value. This document shows chemical and bacteriological data analysed at Kent estuary such chloride, dissolved oxygen, BOD, ammonia, nitrate, phosphate, total coliforms, E. coli and Faecal streptococci.

    Description: This is the Kent estuary survey 8th July 1980 produced by the North West Water Authority in 1980. This survey was carried out on the Kent Estuary on the 8th July, 1980 during the period 3h hours before to 1.5 hours after low water. The chemical water quality in the vicinity of Arnside was found, in general, to be good. The E. coli counts were found to be at or below the E E C mandatory value for bathing waters. Downstream of the Arnside outfall the E coli counts were generally above the E E C mandatory value, the counts getting higher at and after low water. B O D values also increased at low water though ammonia and phosphate (except for 1 sample) concentrations were low. The total coliform counts both at Arnside and below the outfall were always above the E E C mandatory level (except for 2 samples).

    Description: The impact of recent changes in climate on the arctic environment and its ecosystems appear to have a dramatic affect on natural populations (National Research Council Committee on the Bering Sea Ecosystem 1996) and pose a serious threat to the continuity of indigenous arctic cultures that are dependent on natural resources for subsistence (Peterson D. L., Johnson 1995). In the northeast Pacific, winter storms have intensified and shifted southward causing fundamental changes in sea surface temperature patterns (Beamish 1993, Francis et al. 1998). Since the mid 1970’s surface waters of the central basin of the Gulf of Alaska (GOA) have warmed and freshened with a consequent increase in stratification and reduced winter entrainment of nutrients (Stabeno et al. 2004). Such physical changes in the structure of the ocean can rapidly affect lower trophic levels and indirectly affect fish and marine mammal populations through impacts on their prey (Benson and Trites 2002). Alaskan natives expect continued and perhaps accelerating changes in resources due to global warming (DFO 2006).and want to develop strategies to cope with their changing environment.

    Description: Gray’s Reef National Marine Sanctuary (GRNMS) is exploring the concept of a research area (RA) within its boundaries. The idea of a research area was first suggested in public scoping meetings held prior to the review of the Gray’s Reef Management Plan. An RA is a region specifically designed for conducting controlled scientific studies in the absence of confounding factors. As a result, a multidisciplinary group gathered by GRNMS was convened to consider the issue. This Research Area Working Group (RAWG) requested that a suite of analyses be conducted to evaluate the issue quantitatively. To meet this need, a novel selection procedure and geographic information system (GIS) was created to find the optimal location for an RA while balancing the needs of research and existing users. This report and its associated GIS files describe the results of the requested analyses and enable further quantitative investigation of this topic by the RAWG and GRNMS.

    Description: The intent of this field mission was to continue ongoing efforts: (1) to spatially characterize and monitor the distribution, abundance and size of both reef fishes and conch within and around the waters of the Virgin Islands National Park (VIIS) and newly established Virgin Islands Coral Reef National Monument (VICR), (2) to correlate this information to in-situ data collected on associated habitat parameters, (3) to use this information to establish the knowledge base necessary for enacting management decisions in a spatial setting and to establish the efficacy of those management decisions. This work is supported by the National Park Service and NOAA’s Coral Reef Conservation Program’s Caribbean Coral Reef Ecosystem Monitoring Project. The report highlights the successes of this mission.

    Description: Digital maps of the shallow (〈~30m deep) coral reef ecosystems of Majuro Atoll, Republic of the Marshall Islands, were created through visual interpretation of remote sensing imagery acquired between 2004 and 2006. Reef ecosystem features were digitized directly into a Geographic Information System. Benthic features were categorized according to a classification scheme with attributes including zone (location such as lagoon or forereef, etc.), structure (bottom type such as sand or patch reef, etc.) and percent hard bottom. This atlas consists of 27 detailed maps displaying reef zone and structure of coral ecosystems around Majuro. Adjacent maps in the atlas overlap slightly to ensure complete coverage. Maps and associated products can be used to support science and management activities on Majuro reef ecosystems including inventory, monitoring, conservation, and sustainable development applications. Maps are not to be used for navigation.

    Description: A meeting was convened on February 22-24, 2005 in Charleston, South Carolina to bring together researchers collaborating on the Bottlenose Dolphin Health and Risk Assessment (HERA) Project to review and discuss preliminary health-related findings from captured dolphins during 2003 and 2004 in the Indian River Lagoon (IRL), FL and Charleston (CHS), SC. Over 30 researchers with diverse research expertise representing government, academic and marine institutions participated in the 2-1/2 day meeting.The Bottlenose Dolphin HERA Project is a comprehensive, integrated, multi-disciplinary research program designed to assess environmental and anthropogenic stressors, as well as the health and long-term viability of Atlantic bottlenose dolphins (Tursiops truncatus). Standardized and comprehensive protocols are being used to evaluate dolphin health in the coastal ecosystems in the IRL and CHS. The Bottlenose Dolphin Health and Risk Assessment (HERA) Project was initiated in 2003 by Dr. Patricia Fair at the National Oceanic and Atmospheric Administration/National Ocean Service/Center for Coastal Environmental Health and Biomolecular Research and Dr. Gregory Bossart at the Harbor Branch Oceanographic Institution under NMFS Scientific Research Permit No. 998-1678-00 issued to Dr. Bossart. Towards this end, this study focuses on developing tools and techniques to better identify health threats to these dolphins, and to develop links to possible environmental stressors. Thus, the primary objective of the Dolphin HERAProject is to measure the overall health and as well as the potential health hazards for dolphin populations in the two sites by performing screening-level risk assessments using standardized methods. The screening-level assessment involves capture, sampling and release activities during which physical examinations are performed on dolphins and a suite of nonlethal morphologic and clinicopathologic parameters, to be used to develop indices of dolphin health, are collected. Thus far, standardized health assessments have been performed on 155 dolphins during capture-release studies conducted in Years 2003 and 2004 at the two sites. A major collaboration has been established involving numerous individuals and institutions, which provide the project with a broad assessment capability toward accomplishing the goals and objectives of this project.

    Description: This is the Intensive biological survey of the Glaze Brook catchment: Supplementary report on the water quality as indicated by macrophytes produced by the North West Water Authority in 1981. This report describes the results of the macrophyte survey including data on their distribution and the prevailing water quality (nutrient status and toxic metal contamination) It supplements the initial report,TS-BS-81-3, which described the macroinvertebrate survey. The aim of this project is to describe the distribution of macrophytes within the river, paying attention to areas where weed growth may directly affect water quality or amenity usage, and describe the distribution of toxic metals. In the survey 16 sites of 500 m lengths of river were analysed, noting the relative abundance and percentage cover of the macrophytes present, plant score and Community Description Class (C.D.C.) were computed.

    Description: Boat wakes in the Atlantic Intracoastal Waterway (AIWW) of North Carolina occur in environments not normally subjected to (wind) wave events, making sections of AIWW potentially vulnerable to extreme wave events generated by boat wakes. The Snow’s Cut area that links the Cape Fear River to the AIWW is an area identified by the Wilmington District of the U.S. Army Corps of Engineers as having significant erosion issues; it was hypothesized that this erosion could be being exacerbated by boat wakes. We compared the boat wakes for six combinations of boat length and speed with the top 5% wind events. We also computed the benthic shear stress associated with boat wakes and whether sediment would move (erode) under those conditions. Finally, we compared the transit time across Snow’s Cut for each speed. We focused on two size classes of V-hulled boats (7 and 16m) representative of AIWW traffic and on three boat speeds (3, 10 and 20 knots). We found that at 10 knots when the boat was plowing and not yet on plane, boat wake height and potential erosion was greatest. Wakes and forecast erosion were slightly mitigated at higher, planing speeds. Vessel speeds greater than 7 knots were forecast to generate wakes and sediment movement zones greatly exceeding that arising from natural wind events. We posit that vessels larger than 7m in length transiting Snow’s Cut (and likely many other fetch-restricted areas of the AIWW) frequently generate wakes of heights that result in sediment movement over large extents of the AIWW nearshore area, substantially in exceedance of natural wind wave events. If the speed, particularly of large V-hulled vessels (here represented by the 16m length class), were reduced to pre-plowing levels (~ 7 knots down from 20), transit times for Snow’s Cut would be increased approximately 10 minutes but based on our simulations would likely substantially reduce the creation of erosion-generating boat wakes. It is likely that boat wakes significantly exceed wind wave background for much of the AIWW and similar analyses may be useful in identifying management options.

    Description: Coral reefs throughout their circumtropical range are declining at an accelerating rate. Recent predictions indicate that 20% of the world’s reefs have been degraded, another 24% are under imminent risk of collapse, and if current estimates hold, by 2030, 26% of the world’s reefs will be lost (Wilkinson 2004). Recent changes to these ecosystems have included losses of apex predators, reductions of important herbivorous fishes and invertebrates, and precipitous declines in living coral cover, with many reefs now dominated by macroalgae. Causes have been described in broad sweeping terms: global climate change, over-fishing and destructive fishing, land-based sources of pollution, sedimentation, hurricanes, mass bleaching events and disease. Recognition that corals can succumb to disease was first reported in the early 1970’s. Then it was a unique observation, with relatively few isolated reports until the mid 1990’s. Today disease has spread to over 150 species of coral, reported from 65 countries throughout all of the world’s tropical oceans (WCMC Global Coral Disease Database). While disease continues to increase in frequency and distribution throughout the world, definitive causes of coral diseases have remained elusive for the most part, with reef managers not sufficiently armed to combat it.

    Description: Coastal and marine ecosystems support diverse and important fisheries throughout the nation’s waters, hold vast storehouses of biological diversity, and provide unparalleled recreational opportunities. Some 53% of the total U.S. population live on the 17% of land in the coastal zone, and these areas become more crowded every year. Demands on coastal and marine resources arerapidly increasing, and as coastal areas become more developed, the vulnerability of human settlements to hurricanes, storm surges, and flooding events also increases.Coastal and marine environments are intrinsically linked to climate in many ways. The ocean is an important distributor of the planet’s heat, and this distribution could be strongly influenced by changes in global climate over the 21st century. Sea-level rise is projected to accelerate during the 21st century, with dramatic impacts in low-lying regions where subsidence and erosion problems already exist. Many other impacts of climate change on the oceans are difficult to project, such as the effects on ocean temperatures and precipitation patterns, although the potential consequences of various changes can be assessed to a degree. In other instances, research is demonstrating that global changes may already be significantly impacting marine ecosystems, such as the impact of increasing nitrogen on coastal waters and the direct effect of increasing carbon dioxide on coral reefs.Coastal erosion is already a widespread problem in much of the country and has significant impacts on undeveloped shorelines as well as on coastal development and infrastructure. Along the Pacific Coast, cycles of beach and cliff erosion have been linked to El Niño events that elevate average sea levels over the short term and alter storm tracks that affect erosion and wave damage along thecoastline. These impacts will be exacerbated by long-term sea-level rise. Atlantic and Gulf coastlines are especially vulnerable to long-term sea-level rise as well as any increase in the frequency of storm surges or hurricanes. Most erosion events here are the result of storms and extreme events, and the slope of these areas is so gentle that a small rise in sea level produces a large inland shiftof the shoreline. When buildings, roads and seawalls block this natural migration, the beaches and shorelines erode, threatening property and infrastructure as well as coastal ecosystems.

    Description: Southeast Bering Sea Carrying Capacity (SEBSCC, 1996–2002) was a NOAA Coastal Ocean Program project that investigated the marine ecosystem of the southeastern Bering Sea. SEBSCC was co-managed by the University of Alaska Fairbanks, NOAA Alaska Fisheries Science Center, and NOAA Pacific Marine Environmental Laboratory. Project goals were to understandthe changing physical environment and its relationship to the biota of the region, to relate that understanding to natural variations in year-class strength of walleye pollock (Theragra chalcogramma), and to improve theflow of ecosystem information to fishery managers.In addition to SEBSCC, the Inner Front study (1997–2000), supported by the National Science Foundation (Prolonged Production and Trophic Transfer to Predators: Processes at the Inner Front of the S.E. Bering Sea), was active in the southeastern Bering Sea from 1997 to 1999. The SEBSCC andInner Front studies were complementary. SEBSCC focused on the middle and outer shelf. Inner Front worked the middle and inner shelf. Collaboration between investigators in the two programs was strong, and the joint results yielded a substantially increased understanding of the regional ecosystem.SEBSCC focused on four central scientific issues: (1) How does climate variability influence the marine ecosystem of the Bering Sea? (2) What determines the timing, amount, and fate of primary and secondary production? (3) How do oceanographic conditions on the shelf influence distributions of fish and other species? (4) What limits the growth of fish populations on the eastern Bering Sea shelf? Underlying these broad questions was a narrowerfocus on walleye pollock, particularly a desire to understand ecological factors that affect year-class strength and the ability to predict the potential of a year class at the earliest possible time. The Inner Front programfocused on the role of the structural front between the well-mixed waters of the coastal domain and the two-layer system of the middle domain. Of special interest was the potential for prolonged post-spring-bloom productionat the front and its role in supporting upper trophic level organisms such as juvenile pollock and seabirds. Of concern to both programs was the role of interannual and longer-term variability in marine climates and their effectson the function of sub-arctic marine ecosystems and their ability to support upper trophic level organisms.

    Description: Ths report addresses the following two questions:1) What are the loads (flux) of nutrients transported from the Mississippi-Atchafalaya River Basin to the Gulf of Mexico, and where do they come from within the basin?2) What is the relative importance of specific human activities, such as agriculture, point-source discharges, and atmospheric deposition in contributing to these loads?These questions were addressed by first estimating the flux of nutrients from the Mississippi-Atchafalaya River Basin and about 50 interior basins in the Mississippi River system using measured historical streamflow and water quality data. Annual nutrient inputs and outputs to each basin were estimated using data from the National Agricultural Statistics Service, National Atmospheric Deposition Program, and point-source data provided by the USEPA. Next, a nitrogen mass balance was developed using agricultural statistics, estimates of nutrient cycling in agricultural systems, and a geographic information system. Finally, multiple regression models were developed to estimate the relative contributions of the major input sources to the flux of nitrogen and phosphorus to the Gulfof Mexico.

    Description: Nutrient overenrichment from human activities is one of the major stresses affecting coastal ecosystems. There is increasing concern in many areas around the world that an oversupply of nutrients from multiple sources is having pervasive ecological effects on shallow coastal and estuarine areas. These effects include reduced light penetration, loss of aquatic habitat, harmfid algal blooms, a decrease in dissolved oxygen (or hypoxia), and impacts on living resources. The largest zone of oxygen-depleted coastal waters in the United States, and the entire western Atlantic Ocean, is found in the northern Gulf of Mexico on the Louisiana-Texas continental shelf. This zone is influenced by the freshwater discharge and nutrient flux of the Mississippi River system.This report describes the seasonal, interannual, and long-term variability in hypoxia in the northern Gulf of Mexico and its relationship to nutrient loading. It also documents the relative roles of natural and human-induced factors in determining the size and duration of the hypoxic zone.

    Description: In this report we have attempted to evaluate the ecological and economic consequences of hypoxia in the northern Gulf of Mexico. Although our initial approach was to rely on published accounts, we quickly realized that the body of published literature deahng with hypoxia was limited,and we would have to conduct our own exploratory analysis of existing Gulf data, or rely on published accounts from other systems to infer possible or potential effects of hypoxia.For the economic analysis, we developed a conceptual model of how hypoxia-related impacts could affect fisheries. Our model included both supply and demand components. The supplymodel had two components: (1) a physical production function for fish or shrimp, and (2) the cost of fishing. If hypoxia causes the cost of a unit of fishing effort to change, then this will result in a shift in supply. The demand model considered how hypoxia might affect the quality of landed fish or shrimp. In particular, the market value per pound is lower for small shrimp thanfor large shrimp.Given the limitations of the ecological assessment, the shallow continental shelf area affected by hypoxia does show signs of hypoxia-related stress. While current ecological conditions are a response to a variety of stressors, the effects of hypoxia are most obvious in the benthos that experience mortality, elimination of larger long-lived species, and a shifting of productivity to nonhypoxic periods (energy pulsing). What is not known is whether hypoxia leads to higher productivity during productive periods, or simply to a reduction of productivity during oxygen-stressed periods.The economic assessment based on fisheries data, however, failed to detect effects attributable to hypoxia. Overall, fisheries landings statistics for at least the last few decades have been relatively constant. The failure to identify clear hypoxic effects in the fisheries statistics does not necessarily mean that they are absent. There are several possibilities: (1) hypoxic effects are small relative to the overall variability in the data sets evaluated; (2) the data and the power of the analyses are not adequate; and (3) currently there are no hypoxic effects on fisheries.Lack of identified hypoxic effects in available fisheries data does not imply that effects would not occur should conditions worsen. Experience with other hypoxic zones around the globe shows that both ecological and fisheries effects become progressively more severe as hypoxia increases. Several large systems around the globe have suffered serious ecological and economic consequencesfrom seasonal summertime hypoxia; most notable are the Kattegat and Black Sea. The consequences range from localized loss of catch and recruitment failure to complete system-wide loss of fishery species. If experiences in other systems are applicable to the Gulf of Mexico, thenin the face of worsening hypoxic conditions, at some point fisheries and other species will decline, perhaps precipitously.

    Description: There is nothing mysterious about how coastal rivers, their estuaries, and their relationship with the sea all work to satisfy many of our greatest needs, including drinkable water, fish and shellfish, and soils essential for sustaining the production of food and fiber. Nor are the methods that have proved successful in the protection andrestoration of watershed health difficult to understand. It is difficult, however, to imagine how we are to survive without healthy watersheds. Each watershed alongCalifornia’s coast shows signs of increasing abuse from road construction and maintenance, livestock grazing, residential development, timber harvesting, and a dozen other human activities. In some cases whole streams have simply been wiped away.This document has been created to guide and support every person in the community, from homemaker to elected official, who wants her or his watershed to provide cleanwater, harvestable fish resources and other proof that life in the watershed cannot only be maintained but also enjoyed. It is based on years of experience with watershedprotection and restoration in California. If citizen involvement is to be effective, it must draw not only on scientific knowledge but also on an understanding of how totranslate individual views into commitments and capable group action.This guide briefly reviews the condition of California’s coastal watersheds, identifies the kinds of concerns that have led citizens to successful watershed protection efforts, explains why citizen, in addition to government, effort is essential for watershed protection and restoration to succeed, and puts in the reader’s hands both the technical and organizational “tools of the trade” in the hope that those who use this guide will be encouraged to join in efforts to make their watershed serve this and future generations better.

    Description: This synthesis presents a science overview of the major forest management Issues involved in the recovery of anadromous salmonids affected by timber harvest in the Pacific Northwest and Alaska. The issues involve the components of ecosystem-based watershed management and howbest to implement them, including how to: Design buffer zones to protect fish habitat while enabling economic timber production; Implement effective Best Management Practices (BMPs) to prevent nonpoint-source pollution;Develop watershed-level procedures across property boundaries to prevent cumulative impacts; Develop restoration procedures to contribute to recovery of ecosystem processes; and Enlist support of private landowners in watershed planning, protection, and restoration.Buffer zones, BMPs, cumulative impact prevention, and restoration are essential elements of what must be a comprehensive approach to habitat protection and restoration applied at the watershed level within a larger context of resource concerns in the river basin, species status under the Endangered Species Act (ESA), and regional environmental and economic issues (Fig. ES. 1).This synthesis 1) reviews salmonid habitat requirements and potential effects of logging; 2) describes the technical foundation of forest practices and restoration; 3) analyzes current federal and non-federal forest practices; and 4) recommends required elements of comprehensive watershed management for recovery of anadromous salmonids.

    Description: Professionals who are responsible for coastal environmental and natural resource planning and management have a need to become conversant with new concepts designed to provide quantitative measures of the environmental benefits of natural resources. These amenities range from beaches to wetlands to clean water and other assets that normally are not bought and sold in everyday markets.At all levels of government — from federal agencies to townships and counties — decisionmakers are being asked to account for the costs and benefits of proposed actions. To non-specialists, the tools of professional economists are often poorly understood and sometimes inappropriatefor the problem at hand. This handbook is intended to bridge this gap.The most widely used organizing tool for dealing with natural and environmental resource choices is benefit-cost analysis — it offers a convenient way to carefully identify and array, quantitatively if possible, the major costs, benefits, and consequences of a proposed policy or regulation.The major strength of benefit-cost analysis is not necessarily the predicted outcome, which depends upon assumptions and techniques, but the process itself, which forces an approach to decision-making that is based largely on rigorous and quantitative reasoning.However, a major shortfall of benefit-cost analysis has been the difficulty of quantifying both benefits and costs of actions that impact environmental assets not normally, nor even regularly, bought and sold in markets. Failure to account for these assets, to omit them from the benefit-costequation, could seriously bias decisionmaking, often to the detriment of the environment. Economists and other social scientists have put a great deal of effort into addressing this shortcoming by developing techniques to quantify these non-market benefits.The major focus of this handbook is on introducing and illustrating concepts of environmental valuation, among them Travel Cost models and Contingent Valuation. These concepts, combined with advances in natural sciences that allow us to better understand how changes in the naturalenvironment influence human behavior, aim to address some of the more serious shortcomings in the application of economic analysis to natural resource and environmental management and policy analysis.Because the handbook is intended for non-economists, it addresses basic concepts of economic value such as willingness-to-pay and other tools often used in decision making such as costeffectiveness analysis, economic impact analysis, and sustainable development. A number of regionally oriented case studies are included to illustrate the practical application of these concepts and techniques.

For example, alteration of essential habitat throughwetland loss, degradation of water quality from nonpoint source pollution, and changes in salinity of estuarine waters from water diversion projects can be attributed to numerous small actions and choices. These incremental losses have broad spatial and temporal dimensions,resulting in the gradual alteration of structure and functioning of biophysical systems. In the environmental management field, the term "cumulative effects" is generally used to describe this phenomenon of changes in the environment that result from numerous, small-scale alterations.

    Description: NOAA’s National Status and Trends Program (NS&T) collected oyster tissue and sediments for quantification of polycyclic aromatic hydrocarbons (PAHs) and petroleum associated metals before and after the landfall of oil from the Deepwater Horizon incident of 2010. These new pre- and post- landfall measurements were put into a historical context by comparing them to data collected in the region over three decades during Mussel Watch monitoring. Overall, the levels of PAHs in both sediment and oysters both pre- and post-landfall were within the range of historically observed values for the Gulf of Mexico. Some specific sites did have elevated PAH levels. While those locations generally correspond to areas in which oil reached coastal areas, it cannot be conclusively stated that the contamination is due to oiling from the Deepwater Horizon incident at these sites due to the survey nature of these sampling efforts. Instead, our data indicate locations along the coast where intensive investigation of hydrocarbon contamination should be undertaken. Post-spill concentrations of oil-related trace metals (V, Hg, Ni) were generally within historically observed ranges for a given site, however, nickel and vanadium were elevated at some sites including areas in Mississippi Sound and Galveston, Terrebonne, Mobile, Pensacola, and Apalachicola Bays. No oyster tissue metal body burden exceeded any of the United States Food and Drug Administration’s (FDA) shellfish permissible action levels for human consumption.

    Description: NOAA’s National Centers for Coastal Ocean Science Biogeography Branch has mapped and characterized large portions of the coral reef ecosystems inside the U.S. coastal and territorial waters, including the U.S. Caribbean. The complementary protocols used in these efforts have enabled scientists and managers to quantitatively and qualitatively compare marine ecosystems in tropical U.S. waters. The Biogeography Branch used similar protocols to generate new benthic habitat maps for Fish Bay, Coral Bay and the St. Thomas East End Reserve (STEER). While this mapping effort marks the third time thatsome of these shallow-water habitats (≤40 m) have been mapped, it is the first time that nearly 100% of the seafloor has been characterized in each of these areas. It is also the first time that high resolution imagery describing seafloor depth has been collected in each of these areas. Consequently, these datasets provide new information describing the distribution of coral reef ecosystems and serve as a spatial baseline for monitoring change in the Fish Bay, Coral Bay and the STEER.Benthic habitat maps were developed for approximately 64.3 square kilometers of seafloor in and around Fish Bay, Coral Bay and the STEER. Twenty seven percent (17.5 square kilometers) of these habitat maps describe the seafloor inside the boundaries of the STEER, the Virgin Islands National Park and the Virgin Islands Coral Reef National Monument. The remaining 73% (46.8 square kilometers) describe the seafloor outside of these MPA boundaries. These habitat maps were developed using a combination of semi-automated and manual classification methods. Habitats were interpreted from aerial photographs and LiDAR (Light Detection and Ranging) imagery. In total, 155 distinct combinations of habitat classes describing the geology and biology of the seafloor were identified from the source imagery.

    Description: Guánica Bay is a major estuary on the southwest coast of Puerto Rico. Significant coral reef ecosystems are present outside the bay. These valuable habitats may be impacted by transport of sediments, nutrients and contaminants from the watershed, through the bay and into the offshore waters. The National Oceanic and Atmospheric Administration’s (NOAA) National Centers for Coastal Ocean Science (NCCOS), in consultation with local and regional experts, conducted an interdisciplinary assessment of coral reef ecosystems, contaminants, sedimentation rates and nutrient distribution patterns in and around Guánica Bay. This work was conducted using many of the same protocols as ongoing monitoring work underway elsewhere in the U.S. Caribbean and has enabled comparisons among coral reef ecosystems between this study and other locations in the region.This characterization of Guánica marine ecosystems establishes benchmark conditions that can be used for comparative documentation of future change, including possible negative outcomes due to future land use change, or improvement in environmental conditions arising from management actions.This report is organized into six chapters that represent a suite of interrelated studies. Chapter 1 provides a short introduction to the study area. Chapter 2 is focused on biogeographic assessments and benthic mapping of the study area, including new surveys of fish, marine debris and reef communities on hardbottom habitats in the study area. Chapter 3 quantifies the distribution and magnitude of a suite of contaminants (e.g., heavy metals, PAHs, PCBs, pesticides) in both surface sediments and coral tissues. Chapter 4 presents results of sedimentation measurements in and outside of the bay. Chapter 5 examines the distribution of nutrients in in the bay, offshore from the bay and in the watershed. Chapter 6 is a brief summary discussion that highlights key findings of the entire suite of studies.

    Description: NOAA’s National Centers for Coastal Ocean Science (NCCOS)-Center for Coastal Monitoring and Assessment’s (CCMA) Biogeography Branch, National Park Service (NPS), US Geological Survey, and the University of Hawaii used acoustic telemetry to quantify spatial patterns and habitat affinities of reef fishes around the island of St. John, US Virgin Islands. The objective of the study was to define the movements of reef fishes among habitats within and between the Virgin Islands Coral Reef National Monument (VICRNM), the Virgin Islands National Park (VIIS), and Territorial waters surrounding St. John. In order to better understand species’ habitat utilization patterns among management regimes, we deployed an array of hydroacoustic receivers and acoustically tagged reef fishes. Thirty six receivers were deployed in shallow near-shore bays and across the shelf to depths of approximately 30 m. One hundred eighty four individual fishes were tagged representing 19 species from 10 different families with VEMCO V9-2L-R64K transmitters. The array provides fish movement information at fine (e.g., day-night and 100s meters within a bay) to broad spatial and temporal scales (multiple years and 1000s meters across the shelf). The long term multi-year tracking project provides direct evidence of connectivity across habitat types in the seascape and among management units. An important finding for management was that a number of individuals moved among management units (VICRNM, VINP, Territorial waters) and several snapper moved from near-shore protected areas to offshore shelf-edge spawning aggregations. However, most individuals spent the majority of their time with VIIS and VICRNM, with only a few wide-ranging species moving outside the management units.Five species of snappers (Lutjanidae) accounted for 31% of all individuals tagged, followed by three species of grunts (Haemulidae) accounting for an additional 23% of the total. No other family had more than a single species represented in the study. Bluestripe grunt (Haemulon sciurus) comprised 22% of all individuals tagged, followed by lane snappers (Lutjanus synagris) at 21%, bar jack (Carangoides ruber) at 11%, and saucereye porgy (Calamus calamus) at 10%. The largest individual tagged was a 70 cm TL nurse shark (Ginglymostoma cirratum), followed by a 65 cm mutton snapper (Lutjanus analis), a 47 cm bar jack, and a 41 cm dog snapper (Lutjanus jocu). The smallest individuals tagged were a 19 cm blue tang (Acanthurus coeruleus) and a 19.2 cm doctorfish (Acanthurus chirurgus).Of the 40 bluestriped grunt acoustically tagged, 73% were detected on the receiver array. The average days at large (DAL) was 249 (just over 8 months), with one individual detected for 930 days (over two and a half years). Lane snapper were the next most abundant species tagged (N = 38) with 89% detected on the array. The average days at large (DAL) was 221 with one individual detected for 351 days. Seventy-one percent of the bar jacks (N = 21) were detected on the array with the average DALs at 47 days. All of the mutton snapper (N = 12) were detected on the array with an average DAL of 273 and the longest at 784. The average maximum distance travelled (MDT) was ca. 2 km with large variations among species. Grunts, snappers, jacks, and porgies showed the greatest movements. Among all individuals across species, there was a positive and significant correlation between size of individuals and MDT and between DAL and MDT.

    Description: A study was conducted in June 2009 to assess the current status of ecological condition and potential human-health risks throughout subtidal estuarine waters of the Sapelo Island National Estuarine Research Reserve (SINERR) along the coast of Georgia. Samples were collected for multiple indicators of ecosystem condition, including water quality (dissolved oxygen, salinity, temperature, pH, nutrients and chlorophyll, suspended solids, fecal coliform bacteria and coliphages), sediment quality (granulometry, organic matter content, chemical contaminant concentrations), biological condition (diversity and abundance of benthic fauna, fish tissue contaminant levels and pathologies), and human dimensions (fish-tissue contaminant levels relative to human-health consumption limits, various aesthetic properties). Use of a probabilistic sampling design facilitated the calculation of statistics to estimate the spatial extent of the Reserve classified according to various categories (i.e., Good, Fair, Poor) of ecological condition relative to established thresholds of these indicators, where available.Overall, the majority of subtidal habitat in the SINERR appeared to be healthy, with over half (56.7 %) of the Reserve area having water quality, sediment quality, and benthic biological condition indicators rated in the healthy to intermediate range of corresponding guideline thresholds. None of the stations sampled had one or more indicators in all three categories rated as poor/degraded. While these results are encouraging, it should be noted that one or more indicators were rated as poor/degraded in at least one of the three categories over 40% of the Reserve study area, represented by 12 of the 30 stations sampled. Although measures of fish tissue chemical contamination were not included in any of the above estimates, a number of trace metals, pesticides, polybrominated diphenyl ethers (PBDEs), and polychlorinated biphenyls (PCBs) were found at low yet detectable levels in some fish at stations where fish were caught. Levels of mercury and total PCBs in some fish specimens fell within EPA guideline values considered safe, given a consumption rate of no more than four fish meals per month. Moreover, PCB congener profiles in sediments and fish in the SINERR exhibit a relative abundance of higher-chlorinated homologs which are uniquely characteristic of Aroclor 1268. It has been well-documented that sediments and fish in the creeks and marshes near the LCP Chemicals Superfund site, near Brunswick, Georgia, also display this congener pattern associated with Aroclor 1268, a highly chlorinated mixture of PCBs used extensively at a chlor-alkali plant that was in operation at the LCP site from 1955-1994. This report provides results suggesting that the protected habitats lying within the boundaries of the SINERR may be experiencing the effects of a legacy of chemical contamination at a site over 40km away. These effects, as well as other potential stressors associated with increased development of nearby coastal areas, underscore the importance of establishing baseline ecological conditions that can be used to track potential changes in the future and to guide management and stewardship of the otherwise relatively unspoiled ecosystems of the SINERR.

    Description: NOAA’s Center for Coastal Monitoring and Assessment’s Biogeography Branch has mapped and characterized large portions of the coral reef ecosystems inside the U.S. coastal and territorial waters, including the U.S. Caribbean. The complementary protocols used in these efforts have enabled scientists and managers to quantitatively compare different marine ecosystems in tropical U.S. waters. The Biogeography Branch used these same general protocols to generate three seamless habitat maps of the Bank/Shelf (i.e., from 0 ≤50 meters) and the Bank/Shelf Escarpment (i.e., from 50 ≤1,000 meters and from 1,000 ≤ 1,830 meters) inside Buck Island Reef National Monument (BIRNM). While this mapping effort marks the fourth time that the shallow-water habitats of BIRNM have been mapped, it is the first time habitats deeper than 30 meters (m) have been characterized. Consequently, this habitat map provides information on the distribution of mesophotic and deep-water coral reef ecosystems and serves as a spatial baseline for monitoring change in the Monument.A benthic habitat map was developed for approximately 74.3 square kilometers or 98% of the BIRNM using a combination of semi-automated and manual classification methods. The remaining 2% was not mapped due to lack of imagery in the western part of the Monument at depths ranging from 1,000 to 1,400 meters. Habitats were interpreted from orthophotographs, LiDAR (Light Detection and Ranging) imagery and four different types of MBES (Multibeam Echosounder) imagery. Three minimum mapping units (MMUs) (100, 1,000 and 5,000 square meters) were used because of the wide range of depths present in the Monument. The majority of the area that was characterized was deeper than 30 m on the Bank/Shelf Escarpment. This escarpment area was dominated by uncolonized sand which transitioned to mud as depth increased. Bedrock was exposed in some areas of the escarpment, where steep slopes prevented sediment deposition. Mesophotic corals were seen in the underwater video, but were too sparsely distributed to be reliably mapped from the source imagery. Habitats on the Bank/Shelf were much more variable than those seen on the Bank/Shelf Escarpment. The majority of this shelf area was comprised of coral reef and hardbottom habitat dominated by various forms of turf, fleshy, coralline or filamentous algae. Even though algae was the dominant biological cover type, nearly a quarter (24.3%) of the Monument’s Bank/Shelf benthos hosted a cover of 10%-〈50% live coral.In total, 198 unique combinations of habitat classes describing the geography, geology and biology of the sea-floor were identified from the three types of imagery listed above. No thematic accuracy assessment was conducted for areas deeper than about 50 meters, most of which was located in the Bank/Shelf Escarpment. The thematic accuracy of classes in waters shallower than approximately 50 meters ranged from 81.4% to 94.4%. These thematic accuracies are similar to those reported for other NOAA benthic habitat mapping efforts in St. John (〉80%), the Main Eight Hawaiian Islands (〉84.0%) and the Republic of Palau (〉80.0%). These digital maps products can be used with confidence by scientists and resource managers for a multitude of different applications, including structuring monitoring programs, supporting management decisions, and establishing and managing marine conservation areas. The final deliverables for this project, including the benthic habitat maps, source imagery and in situ field data, are available to the public on a NOAA Biogeography Branch website (http://ccma.nos.noaa.gov/ecosystems/coralreef/stcroix.aspx) and through an interactive, web-based map application (http://ccma.nos.noaa.gov/explorer/biomapper/biomapper.html?id=BUIS).This report documents the process and methods used to create the shallow to deep-water benthic habitat maps for BIRNM. Chapter 1 provides a short introduction to BIRNM, including its history, marine life and ongoing research activities. Chapter 2 describes the benthic habitat classification scheme used to partition the different habitats into ecologically relevant groups. Chapter 3 explains the steps required to create a benthic habitat map using a combination of semi-automated and visual classification techniques. Chapter 4 details the steps used in the accuracy assessment and reports on the thematic accuracy of the final shallow-water map. Chapter 5 summarizes the type and abundance of each habitat class found inside BIRNM, how these habitats compare to past habitat maps and outlines how these new habitat maps may be used to inform future management activities.

    Description: The St. Croix East End Marine Park (STXEEMP) was established in 2003 as the first multi-use marine park managed by the U.S. Virgin Islands Department of Planning and Natural Resources. It encompasses an area of approximately 155 km2 and is entirely within Territorial waters which extend up to 3 nautical miles from shore. As stated in the 2002 management plan, the original goals were to: protect and maintain the biological diversity and other natural values of the area; promote sound management practices for sustainable production purposes; protect the natural resource base from being alienated for other land use purposes that would be detrimental to the area’s biological diversity; and to contribute to regional and national development (The Nature Conservancy, 2002). At the time of its establishment, there were substantial data gaps in knowledge about living marine resources in the St. Croix, and existing data were inadequate for establishing baselines from which to measure the future performance of the various management zones within the park.In response to these data gaps, National Centers for Coastal Ocean Science (NCCOS), Center for Coastal Monitoring and Assessment, Biogeography Branch (CCMA-BB) worked with territorial partners to characterize and assess the status of the marine environment in and around the STXEEMP and land-based stressors that affect them. This project collected and analyzed data on the distribution, diversity and landscape condition of marine communities across the STXEEMP. Specifically, this project characterized (1) landscape and adjacent seascape condition relevant to threats to coral reef ecosystem health, and (2) the marine communities within STXEEMP zones to increase local knowledge of resources exposed to different regulations and stressors.

    Description: A study was initiated with field work in May 2007 to assess the status of ecological condition and stressor impacts throughout the U.S. continental shelf off South Florida, focusing on soft-bottom habitats, and to provide this information as a baseline for evaluating future changes due to natural or human-induced disturbances. The boundaries of the study region extended from Anclote Key on the western coast of Florida to West Palm Beach on the eastern coast of Florida, inclusive of the Florida Keys National Marine Sanctuary (FKNMS), and from navigable depths along the shoreline seaward to the shelf break (~100m). The study incorporated standard methods and indicators applied in previous national coastal monitoring programs — U.S. Environmental Protection Agency’s (EPA) Environmental Monitoring and Assessment Program (EMAP) and National Coastal Assessment (NCA) — including multiple measures of water quality, sediment quality, and biological condition. Synoptic sampling of the various indicators provided an integrative weight-of-evidence approach to assessing condition at each station and a basis for examining potential associations between presence of stressors and biological responses. A probabilistic sampling design, which included 50 stations distributed randomly throughout the region, was used to provide a basis for estimating the spatial extent of condition relative to the various measured indicators and corresponding assessment endpoints (where available). The study was conducted through a large cooperative effort by National Oceanic and Atmospheric Administration (NOAA)/National Centers for Coastal Ocean Science (NCCOS), EPA, U.S. Geological Survey (USGS), NOAA/Oceanic and Atmospheric Research (OAR)/Atlantic Oceanographic and Meteorological Laboratory in Miami, FKNMS, and the Florida Fish and Wildlife Conservation Commission (FWC).The majority of the South Florida shelf had high levels of dissolved oxygen (DO) in near-bottom water (〉 5 mg L-1) indicative of “good” water quality.. DO levels in bottom waters exceeded this upper threshold at 98.8% throughout the coastal-ocean survey area. Only 1.2% of the region had moderate DO levels (2-5 mg/L) and no part of the survey area had DO 〈2.0 mg/L. In addition, offshore waters throughout the region had relatively low levels of total suspended solids (TSS), nutrients, and chlorophyll a indicative of oligotrophic conditions.Results suggested good sediment quality as well. Sediments throughout the region, which ranged from sands to intermediate muddy sands, had low levels of total organic carbon (TOC) below bioeffect guidelines for benthic organisms. Chemical contaminants in sediments were also mostly at low, background levels. For example, none of the stations had chemicals in excess of corresponding Effects-Range Median (ERM) probable bioeffect values or more than one chemical in excess of lower-threshold Effects-Range Low (ERL) values. Cadmium was the only chemical that occurred at moderate concentrations between corresponding ERL and ERM values.Sixty fish samples from 28 stations were collected and analyzed for chemical contaminants. Eleven of these samples (39% of sites) had moderate levels of contaminants, between lower and upper non-cancer human-health thresholds, and ten (36% of sites) had high levels of contaminants above the upper threshold.

    Description: The Tortugas Integrated Biogeographic Assessment presents a unique analysis of demographic changes in living resource populations, as well as societal and socioeconomic benefits that resulted from the Tortugas Ecological Reserves during the first five years after their implementation. In 2001, state and federal agencies established two no-take reserves within the region as part of the Florida Keys National Marine Sanctuary. The northern reserve (Tortugas Ecological Reserve North) was established adjacent to the DryTortugas National Park, which was first declared a national monument in 1935. The reserves were designed to protect a healthy coral reef ecosystem that supports diverse faunal assemblages and fisheries, serves as important spawning grounds for groupers and snappers, and includes essential feeding and breeding habitats for seabirds. The unique ecological qualities of the Tortugas region were recognized as far back as 1850, and it remains an important ecosystem and research area today.The two main goals of the Tortugas Ecological Reserve Integrated Ecological Assessment were: 1) to determineif demographic changes such as increases in abundance, average size and spawning potential of exploited populations occurred in the Tortugas region after reserve implementation; and 2) whether short-term economic losses occurred to fishers displaced by the reserve. This project utilized a biogeographic approach in which information on the physical features (i.e., habitat) and oceanographic patterns were first used to determine the spatial distribution of selected fish populations within and outside the Tortugas Ecological Reserve. Before-and-after reserve implementation comparisons of selected fish populations were then conducted to determine if demographic changes occurred in reef fish assemblages. These comparisonswere done for the Tortugas region and also for a subset of available habitats within the Tortugas Ecological Reserve Study Area. Social and economic impacts of the reserves were determined through: 1) analyses of commercial landings and revenues from fishers, operating in the Tortugas region before and after reserve implementation and 2) surveys of recreational tour guides. Analyses of the commercial landings and revenues excluded areas inside Dry Tortugas National Park because commercial fishing has been prohibitedwithin park boundaries since 1992. Key findings and outcomes of this integrated ecological assessment areorganized by chapter and listed below.

    Description: Digital maps of the coral reef ecosystem (〈~30m deep) of Majuro Atoll, Republic of the Marshall Islands, were created through visual interpretation of remote sensing imagery. Digital Globe’s Quickbird II satellite images were acquired between 2004 and 2006 and georeferenced to within 1.6 m of their true positions. Reef ecosystem features were digitized directly into a GIS at a display scale of 1:4000 using a minimum feature size of 1000 square meters. Benthic features were categorized according to a classification scheme with attributes including zone (location, such as lagoon or forereef, etc.), structure (bottom type, such as sand or patch reef, etc.) and percent hard bottom. Ground validation of habitat features was conducted at 311 sites in 2009. Resulting maps consisted of 1829 features covering 366 square kilometers. Results demonstrate that reef zones occurred in a typical progression of narrow bands from offshore, though forereef, reef flat, shoreline, land, backreef, and lagoon habitats. Lagoon was the largest zone mapped and covered nearly 80% of the atoll, although much of it was too deep to have structures identified from the satellite imagery. Dominant habitat structures by area were pavement and aggregate reef, which covered 29% and 18% of the mapped structures, respectively. Based on the number of features, individual and aggregated patch reefs comprised over 40% of the features mapped. Products include GIS based maps, field videos and pictures, satellite imagery, PDF atlas, and this summary report. Maps and associated data can be used to support science and management activities on Majuro reef ecosystems including inventory, monitoring, conservation, and sustainable development applications.

    Description: This report provides a compilation of new maps and spatial assessments for seabirds, bathymetry, surficial sediments, deep sea corals, and oceanographic habitats in support of offshore spatial planning led by the New York Department of State Ocean and Great Lakes Program. These diverse ecological themes represent priority information gaps left by past assessments and were requested by New York to better understand and balance ocean uses and environmental conservation in the Atlantic. The main goal of this report is to translate raw ecological, geomorphological and oceanographic data into maps and assessments that can be easily used and understood by coastal managers involved in offshore spatial planning. New York plans to integrate information in this report with other ecological, geophysical and human use data to obtain a broad perspective on the ocean environment, human uses and their interactions. New York will then use this information in an ecosystem-based framework to coordinate and support decisions balancing competing demands in their offshore environment, and ultimately develop a series of amendments to New York’s federally approved Coastal Management Program. The targeted users of this report and the compiled spatial information are New York coastal managers, but other State and federal decision-makers, offshore renewable energy development interests and environmental advocates will also find the information useful. In addition, the data and approaches will be useful to regional spatial planning initiatives set up by the Mid-Atlantic Regional Council on the Ocean (MARCO) and federal regional planning bodies for coastal and marine spatial planning.

    Description: The Virginia Aquarium & Marine Science Center Foundation’s Stranding Response Program (VAQS) was awarded a grant in 2008 to conduct life history analysis on over 10 years of Tursiops truncatus teeth and gonad samples from stranded animals in Virginia. A major part of this collaborative grant included a workshop involving life historians from Hubbs-Sea World Research Institute (HSWRI), NOS, Texas A & M University (TAMU), and University of North Carolina Wilmington (UNCW). The workshop was held at the NOAA Center for Coastal Environmental Health & Biomolecular Research in Charleston, SC on 7-9 July 2009. The workshop convened to 1) address current practices among the groups conducting life history analysis, 2) decide on protocols to follow for the collaborative Prescott grant between VAQS and HSWRI, 3) demonstrate tissue preparation techniques and discuss shortcuts and pitfalls, 4) demonstrate data collection from prepared testes, ovaries, and teeth, and 5) discuss data analysis and prepare an outline and timeline for a future manuscript. The workshop concluded with discussions concerning the current collaborative Tursiops Life History Prescott grant award and the beginnings of a collaborative Prescott proposal with members of the Alliance of Marine Mammal Parks and Aquariums to further clarify reproductive analyses. This technical memorandum serves as a record of this workshop.
