    Description: Dinoflagellates are microbial eukaryotes that have exceptionally large nuclear genomes; however, their organelle genomes are small and fragmented and contain fewer genes than those of other eukaryotes. The genus Amoebophrya (Syndiniales) comprises endoparasites with high genetic diversity that can infect other dinoflagellates, such as those forming harmful algal blooms (e.g., Alexandrium). We sequenced the genome (~100 Mb) of Amoebophrya ceratii to investigate the early evolution of genomic characters in dinoflagellates. The A. ceratii genome encodes almost all essential biosynthetic pathways for self-sustaining cellular metabolism, suggesting a limited dependency on its host. Although dinoflagellates are thought to have descended from a photosynthetic ancestor, A. ceratii appears to have completely lost its plastid and nearly all genes of plastid origin. Functional mitochondria persist in all life stages of A. ceratii, but we found no evidence for the presence of a mitochondrial genome. Instead, all mitochondrial proteins appear to be lost or encoded in the A. ceratii nucleus.

    Description: Recent studies pointed to a high ice nucleating activity (INA) in the Arctic sea surface microlayer (SML). However, related chemical information is still sparse. In the present study, INA and free glucose concentrations were quantified in Arctic SML and bulk water samples from the marginal ice zone, the ice-free ocean, melt ponds, and open waters within the ice pack. T50 (defining INA) ranged from −17.4 to −26.8 °C. Glucose concentrations varied from 0.6 to 51 μg/L with highest values in the SML from the marginal ice zone and melt ponds (median 16.3 and 13.5 μg/L) and lower values in the SML from the ice pack and the ice-free ocean (median 3.9 and 4.0 μg/L). Enrichment factors between the SML and the bulk ranged from 0.4 to 17. A positive correlation was observed between free glucose concentration and INA in Arctic water samples (T50(°C) = (−25.6 ± 0.6) + (0.15 ± 0.04)·Glucose(μg/L), RP = 0.66, n = 74). Clustering water samples based on phytoplankton pigment composition resulted in robust but different correlations within the four clusters (RP between 0.67 and 0.96), indicating a strong link to phytoplankton-related processes. Since glucose did not show significant INA itself, free glucose may serve as a potential tracer for INA in Arctic water samples.

    Description: Atmospheric nuclear weapons testing (NWT) resulted in the injection of plutonium (Pu) into the atmosphere and subsequent global deposition. We present a new method for continuous semiquantitative measurement of 239Pu in ice cores, which was used to develop annual records of fallout from NWT in ten ice cores from Greenland and Antarctica. The 239Pu was measured directly using an inductively coupled plasma-sector field mass spectrometer, thereby reducing analysis time and increasing depth-resolution with respect to previous methods. To validate this method, we compared our one year averaged results to published 239Pu records and other records of NWT. The 239Pu profiles from the Arctic ice cores reflected global trends in NWT and were in agreement with discrete Pu profiles from lower latitude ice cores. The 239Pu measurements in the Antarctic ice cores tracked low latitude NWT, consistent with previously published discrete records from Antarctica. Advantages of the continuous 239Pu measurement method are (1) reduced sample preparation and analysis time; (2) no requirement for additional ice samples for NWT fallout determinations; (3) measurements are exactly coregistered with all other chemical, elemental, isotopic, and gas measurements from the continuous analytical system; and (4) the long half-life means the 239Pu record is stable through time.

    Description: The morphology and growth kinetics of ice single crystals in aqueous solutions of type III antifreeze protein (AFP-III) have been studied in detail over a range of AFP-III concentrations and supercoolings. In pure water, the shape of ice crystals changes from the circular disklike to planar dendritic with increasing supercooling. In AFP-III solutions, ice crystals in the form of faceted plates, irregular dendrites with polygonized tips, and needles appear with increasing supercooling and AFP-III concentration. The growth rate of ice crystals in the crystallographic a direction is 2 orders of magnitude higher than that in the c direction. AFP-III molecules cause the stoppage of the growth of the prismatic and basal faces at low supercoolings. When supercooling exceeds the critical value, AFP-III favors the acceleration of the growth in both a and c directions. The observed behavior of AFP-III is explained in terms of the Cabrera-Vermilyea pinning model and the specificity of the dissipation of latent heat from the growing crystals with different shapes.

    Description: The understanding of the dynamical properties of skyrmion is a fundamental aspect for the realization of a competitive skyrmion based technology beyond CMOS. Most of the theoretical approaches are based on the approximation of a rigid skyrmion. However, thermal fluctuations can drive a continuous change of the skyrmion size via the excitation of thermal modes. Here, by taking advantage of the Hilbert-Huang transform, we demonstrate that at least two thermal modes can be excited which are non-stationary in time. In addition, one limit of the rigid skyrmion approximation is that this hypothesis does not allow for correctly describing the recent experimental evidence of skyrmion Hall angle dependence on the amplitude of the driving force, which is proportional to the injected current. In this work, we show that, in an ideal sample, the combined effect of field-like and damping-like torques on a breathing skyrmion can indeed give rise to such a current dependent skyrmion Hall angle. While here we design and control the breathing mode of the skyrmion, our results can be linked to the experiments by considering that the thermal fluctuations and/or disorder can excite the breathing mode. We also propose an experiment to validate our findings.

    Description: Studies over the past decade have reported power-law distributions for the areas of terrestrial lakes and Arctic melt ponds, as well as fractal relationships between their areas and coastlines. Here we report similar fractal structure of ponds in a tidal flat, thereby extending the spatial and temporal scales on which such phenomena have been observed in geophysical systems. Images taken during low tide of a tidal flat in Damariscotta, Maine, reveal a well-resolved power-law distribution of pond sizes over three orders of magnitude with a consistent fractal area-perimeter relationship. The data are consistent with the predictions of percolation theory for unscreened perimeters and scale-free cluster size distributions and are robust to alterations of the image processing procedure. The small spatial and temporal scales of these data suggest this easily observable system may serve as a useful model for investigating the evolution of pond geometries, while emphasizing the generality of fractal behavior in geophysical surfaces.

    Description: Very large eruptions (〉50 km3) and supereruptions (〉450 km3) reveal Earth’s capacity to produce and store enormous quantities (〉1000 km3) of crystal-poor, eruptible magma in the shallow crust. We explore the interplay between crustal evolution and volcanism during a volcanic flare-up in the Taupo Volcanic Zone (TVZ, New Zealand) using a combination of quartz-feldspar-melt equilibration pressures and time scales of quartz crystallization. Over the course of the flare-up, crystallization depths became progressively shallower, showing the gradual conditioning of the crust. Yet, quartz crystallization times were invariably very short (〈100 years), demonstrating that very large reservoirs of eruptible magma were transient crustal features. We conclude that the dynamic nature of the TVZ crust favored magma eruption over storage. Episodic tapping of eruptible magmas likely prevented a supereruption. Instead, multiple very large bodies of eruptible magma were assembled and erupted in decadal time scales.

    Description: The upper mantle, as sampled by mid-ocean ridge basalts (MORBs), exhibits significant chemical variability unrelated to mechanisms of melt extraction at ridges. We show that barium isotope variations in global MORBs vary systematically with radiogenic isotopes and trace element ratios, which reflects mixing between depleted and enriched MORB melts. In addition, modern sediments and enriched MORBs share similar Ba isotope signatures. Using modeling, we show that addition of ~0.1% by weight of sediment components into the depleted mantle in subduction zones must impart a sedimentary Ba signature to the overlying mantle and induce low-degree melting that produces the enriched MORB reservoir. Subsequently, these enriched domains convect toward mid-ocean ridges and produce radiogenic isotope variation typical of enriched MORBs. This mechanism can explain the chemical and isotopic features of enriched MORBs and provide strong evidence for pervasive sediment recycling in the upper mantle.

    Description: Limiting climate warming to 〈2°C requires increased mitigation efforts, including land stewardship, whose potential in the United States is poorly understood. We quantified the potential of natural climate solutions (NCS)—21 conservation, restoration, and improved land management interventions on natural and agricultural lands—to increase carbon storage and avoid greenhouse gas emissions in the United States. We found a maximum potential of 1.2 (0.9 to 1.6) Pg CO2e year−1, the equivalent of 21% of current net annual emissions of the United States. At current carbon market prices (USD 10 per Mg CO2e), 299 Tg CO2e year−1 could be achieved. NCS would also provide air and water filtration, flood control, soil health, wildlife habitat, and climate resilience benefits.

    Description: The microbiome presents great opportunities for understanding and improving the world around us and elucidating the interactions that compose it. The microbiome also poses tremendous challenges for mapping and manipulating the entangled networks of interactions among myriad diverse organisms. Here, we describe the opportunities, technical needs, and potential approaches to address these challenges, based on recent and upcoming advances in measurement and control at the nanoscale and beyond. These technical needs will provide the basis for advancing the largely descriptive studies of the microbiome to the theoretical and mechanistic understandings that will underpin the discipline of microbiome engineering. We anticipate that the new tools and methods developed will also be more broadly useful in environmental monitoring, medicine, forensics, and other areas.

    Description: Chemical dispersants are one of many tools used to mitigate the overall environmental impact of oil spills. In principle, dispersants break up floating oil into small droplets that disperse into the water column where they are subject to multiple fate and transport processes. The effectiveness of dispersants typically decreases as oil weathers in the environment. This decrease in effectiveness is often attributed to evaporation and emulsification, with the contribution of photochemical weathering assumed to be negligible. Here, we aim to test this assumption using Macondo well oil released during the Deepwater Horizon spill as a case study. Our results indicate that the effects of photochemical weathering on Deepwater Horizon oil properties and dispersant effectiveness can greatly outweigh the effects of evaporative weathering. The decrease in dispersant effectiveness after light exposure was principally driven by the decreased solubility of photo-oxidized crude oil residues in the solvent system that comprises COREXIT EC9500A. Kinetic modeling combined with geospatial analysis demonstrated that a considerable fraction of aerial applications targeting Deepwater Horizon surface oil had low dispersant effectiveness. Collectively, the results of this study challenge the paradigm that photochemical weathering has a negligible impact on the effectiveness of oil spill response and provide critical insights into the “window of opportunity” to apply chemical dispersants in response to oil spills in sunlit waters.

    Description: Arctic Ocean measurements reveal a near doubling of ocean heat content relative to the freezing temperature in the Beaufort Gyre halocline over the past three decades (1987–2017). This warming is linked to anomalous solar heating of surface waters in the northern Chukchi Sea, a main entryway for halocline waters to join the interior Beaufort Gyre. Summer solar heat absorption by the surface waters has increased fivefold over the same time period, chiefly because of reduced sea ice coverage. It is shown that the solar heating, considered together with subduction rates of surface water in this region, is sufficient to account for the observed halocline warming. Heat absorption at the basin margins and its subsequent accumulation in the ocean interior, therefore, have consequences for Beaufort Gyre sea ice beyond the summer season.

    Description: 15N2 incubation-based N2 fixation rates, nitrate plus nitrite concentration and d15N, sediment trap PN mass flux and isotopic composition from the Eastern Tropical South Pacific, 2010 and 2011
    Description: An extensive region of the Eastern Tropical South Pacific (ETSP) Ocean has surface waters that are nitrate-poor yet phosphate-rich. It has been proposed that this distribution of surface nutrients provides a geochemical niche favorable for N2 fixation, the primary source of nitrogen to the ocean. Here, we present results from two cruises to the ETSP where rates of N2 fixation and its contribution to export production were determined with a suite of geochemical and biological measurements. N2 fixation was only detectable using nitrogen isotopic mass balances at two of six stations, and rates ranged from 0 to 23 µmol N m-2 d-1 based on sediment trap fluxes. Whereas the fractional importance of N2 fixation did not change, the N2-fixation rates at these two stations were several-fold higher when scaled to other productivity metrics. Regardless of the choice of productivity metric these N2-fixation rates are low compared with other oligotrophic locations, and the nitrogen isotope budgets indicate that N2 fixation supports no more than 20% of export production regionally. Although euphotic zone-integrated short-term N2-fixation rates were higher, up to 100 µmol N m-2 d-1, and detected N2 fixation at all six stations, studies of nitrogenase gene abundance and expression from the same cruises align with the geochemical data and together indicate that N2 fixation is a minor source of new nitrogen to surface waters of the ETSP. This finding is consistent with the hypothesis that, despite a relative abundance of phosphate, iron may limit N2 fixation in the ETSP.

    Description: Plastics have outgrown most man-made materials and have long been under environmental scrutiny. However, robust global information, particularly about their end-of-life fate, is lacking. By identifying and synthesizing dispersed data on production, use, and end-of-life management of polymer resins, synthetic fibers, and additives, we present the first global analysis of all mass-produced plastics ever manufactured. We estimate that 8300 million metric tons (Mt) as of virgin plastics have been produced to date. As of 2015, approximately 6300 Mt of plastic waste had been generated, around 9% of which had been recycled, 12% was incinerated, and 79% was accumulated in landfills or the natural environment. If current production and waste management trends continue, roughly 12,000 Mt of plastic waste will be in landfills or in the natural environment by 2050.

    Description: The rates of marine deoxygenation leading to Cretaceous Oceanic Anoxic Events are poorly recognized and constrained. If increases in primary productivity are the primary driver of these episodes, progressive oxygen loss from global waters should predate enhanced carbon burial in underlying sediments—the diagnostic Oceanic Anoxic Event relic. Thallium isotope analysis of organic-rich black shales from Demerara Rise across Oceanic Anoxic Event 2 reveals evidence of expanded sediment-water interface deoxygenation ~43 ± 11 thousand years before the globally recognized carbon cycle perturbation. This evidence for rapid oxygen loss leading to an extreme ancient climatic event has timely implications for the modern ocean, which is already experiencing large-scale deoxygenation.

    Description: The low temperatures of polar regions and high-altitude environments, especially icy habitats, present challenges for many microorganisms. Their ability to live under subfreezing conditions implies the production of compounds conferring cryotolerance. Colwellia psychrerythraea 34H, a γ-proteobacterium isolated from subzero Arctic marine sediments, provides a model for the study of life in cold environments. We report here the identification and detailed molecular primary and secondary structures of capsular polysaccharide from C. psychrerythraea 34H cells. The polymer was isolated in the water layer when cells were extracted by phenol/water and characterized by one- and two-dimensional NMR spectroscopy together with chemical analysis. Molecular mechanics and dynamics calculations were also performed. The polysaccharide consists of a tetrasaccharidic repeating unit containing two amino sugars and two uronic acids bearing threonine as substituent. The structural features of this unique polysaccharide resemble those present in antifreeze proteins and glycoproteins. These results suggest a possible correlation between the capsule structure and the ability of C. psychrerythraea to colonize subfreezing marine environments.

    Description: The last extended time period when climate may have been warmer than today was during the Last Interglacial (LIG; ca. 129 to 120 thousand years ago). However, a global view of LIG precipitation is lacking. Here, seven new LIG climate models are compared to the first global database of proxies for LIG precipitation. In this way, models are assessed in their ability to capture important hydroclimatic processes during a different climate. The models can reproduce the proxy-based positive precipitation anomalies from the preindustrial period over much of the boreal continents. Over the Southern Hemisphere, proxy-model agreement is partial. In models, LIG boreal monsoons have 42% wider area than in the preindustrial and produce 55% more precipitation and 50% more extreme precipitation. Austral monsoons are weaker. The mechanisms behind these changes are consistent with stronger summer radiative forcing over boreal high latitudes and with the associated higher temperatures during the LIG.

    Description: Discovery and identification of molecular biomarkers in large LC/MS data sets requires significant automation without loss of accuracy in the compound screening and annotation process. Here, we describe a lipidomics workflow and open-source software package for high-throughput annotation and putative identification of lipid, oxidized lipid, and oxylipin biomarkers in high-mass-accuracy HPLC-MS data. Lipid and oxylipin biomarker screening through adduct hierarchy sequences, or LOBSTAHS, uses orthogonal screening criteria based on adduct ion formation patterns and other properties to identify thousands of compounds while providing the user with a confidence score for each assignment. Assignments are made from one of two customizable databases; the default databases contain 14 068 unique entries. To demonstrate the software’s functionality, we screened more than 340 000 mass spectral features from an experiment in which hydrogen peroxide was used to induce oxidative stress in the marine diatom Phaeodactylum tricornutum. LOBSTAHS putatively identified 1969 unique parent compounds in 21 869 features that survived the multistage screening process. While P. tricornutum maintained more than 92% of its core lipidome under oxidative stress, patterns in biomarker distribution and abundance indicated remodeling was both subtle and pervasive. Treatment with 150 μM H2O2 promoted statistically significant carbon-chain elongation across lipid classes, with the strongest elongation accompanying oxidation in moieties of monogalactosyldiacylglycerol, a lipid typically localized to the chloroplast. Oxidative stress also induced a pronounced reallocation of lipidome peak area to triacylglycerols. LOBSTAHS can be used with environmental or experimental data from a variety of systems and is freely available at https://github.com/vanmooylipidomics/LOBSTAHS.

    Description: Accurate quantification of the millennial-scale mass balance of the Greenland ice sheet (GrIS) and its contribution to global sea-level rise remain challenging because of sparse in situ observations in key regions. Glacial isostatic adjustment (GIA) is the ongoing response of the solid Earth to ice and ocean load changes occurring since the Last Glacial Maximum (LGM; ~21 thousand years ago) and may be used to constrain the GrIS deglaciation history. We use data from the Greenland Global Positioning System network to directly measure GIA and estimate basin-wide mass changes since the LGM. Unpredicted, large GIA uplift rates of +12 mm/year are found in southeast Greenland. These rates are due to low upper mantle viscosity in the region, from when Greenland passed over the Iceland hot spot about 40 million years ago. This region of concentrated soft rheology has a profound influence on reconstructing the deglaciation history of Greenland. We reevaluate the evolution of the GrIS since LGM and obtain a loss of 1.5-m sea-level equivalent from the northwest and southeast. These same sectors are dominating modern mass loss. We suggest that the present destabilization of these marine-based sectors may increase sea level for centuries to come. Our new deglaciation history and GIA uplift estimates suggest that studies that use the Gravity Recovery and Climate Experiment satellite mission to infer present-day changes in the GrIS may have erroneously corrected for GIA and underestimated the mass loss by about 20 gigatons/year.

    Description: This dataset consists of metabarcoding data for the zooplankton community in the epipelagic, mesopelagic and upper bathypelagic zones (0-1500m) of the North Pacific Subtropical Gyre. The goal of this study was to assess the hidden diversity present in zooplankton assemblages in midwaters, and detect vertical gradients in species richness, depth distributions, and community composition of the full zooplankton assemblage. Samples were collected in June 2014 from Station ALOHA (22.75,-158.00) using a 1-meter square Multiple Opening and Closing Nets and Environmental Sampling System (MOCNESS, 200um mesh). Next generation sequence data (Illumina MiSeq, V3 chemistry, 300-bp paired-end) of the zooplankton assemblage derive from amplicons of the V1-V2 region of 18S rRNA (primers described in Fonseca et al. 2010). These data include raw sequences and read count abundance information for molecular OTUs from both holoplanktonic and meroplanktonic taxa.

    Description: Fast/sea ice movement was quantified from visible-wavelength images from the Moderate-resolution Imaging Spectroradiometer (MODIS) aboard the Aqua and Terra satellites (250 m resolution; processing occurred for 2002/03-2014/15 seasons and Terra satellite date from 2000-2002 were not used) and sea ice concentration derived from the Scanning Multichannel Microwave Radiometer- and Special Sensor Microwave Imager-family passive microwave sensors (SSM/I; 25 km resolution; 1978/79-2014/15). MODIS data were acquired in one of two ways, from either processing of Level 1 swath data into “true color” images using SeaDAS software v. 6.4 (2002-2012), or from the Corrected Reflectance (True Color) layers of the NASA Worldview website (http://worldview.earthdata.nasa.gov/; 2012-2015). Fast ice areas were generated manually from clear-sky images by drawing polygons in GIS software; pack ice was excluded from analysis. The fast ice in MODIS images was sometimes obscured by clouds, so for days with missing imagery we interpolated linearly between valid data. From the MODIS imagery, we also measured the direct linear distance between McMurdo Station and the nearest open water. For SSM/I, daily or bi-daily fractional sea ice cover was extracted from data available at the National Snow and Ice Data Center (NSIDC). SSM/I ice concentration was retrieved from the NSDIC web site and ftp site (http://nsidc.org/data/seaice/). To minimize the biases inherent to the different data processing algorithms and in order to reduce the daily variability introduced by the movement of pack ice, we took the maximum of either the Bootstrap or NASATEAM processed values (Comiso, 2000; Cavalieri and others, 2015), and then used a 5-day median filter to smooth changes in sea ice concentration. To further compensate for short-term oscillations we masked ice concentrations greater than 80% when extracting the dates of changes in sea ice cover. For detecting the timing of sea ice changes, sea ice concentrations below 15% were excluded from our analysis, following the methods of Comiso and Steffen (2001).> To simplify discussion in the following, we use the inclusive term “fast/sea ice” to refer to fast ice as determined by MODIS and sea ice as determined by SSM/I. Fast/sea ice area was plotted over time, and the following sequential pattern of fast/sea ice events is identified: (1) initial fast/sea ice retreat from winter maximum; (2) final rapid fast/sea ice retreat to minimum extent; (3) fast/sea ice cover minimum in the entire McMurdo Sound; and (4) fast/sea ice advance. From the MODIS data, we additionally determined (5) fast ice cover minimum on the west side of the Sound; and (6) fast ice cover minimum on the east side of the Sound.     Description: This dataset includes water column dissolved organic nitrogen (DON) concentration and d15N data, as well as sinking particulate nitrogen d15N (“PNsink d15N”) data. These samples were collected inside triplicate (“M1”, “M2”, and “M3”) large volume (i.e., 2.3 m diameter, 15 m deep) mesocosm experiments deployed in a lagoon off of Noumea, New Caledonia. DON samples were collected at 6 m depth daily by a Teflon pump and PVC tubing. PNsink d15N samples were collected daily by SCUBA divers who removed a screw-top plastic bottle from the bottom of the plastic mesocosm. “Swimmers” were removed from the PNsink d15N samples prior to analysis. These measurements were made as part of project "VAriability of vertical and tropHIc transfer of diazotroph derived N in the south wEst Pacific" (VAHINE) to study the fate of fixed nitrogen in the oceanic pelagic food web and its potential impact on carbon export. The field campaign of VAHINE took place in the South West Pacific (New Caledonia) in January and February of 2013 and involved 16 scientists from France, Israel, Germany and the USA.     Description: These files contain data that support an analysis of the effects of two major hurricanes on coral reefs that have been extensively studied for more than three decades. Major tropical storms are destructive phenomena with large effects on the community dynamics of multiple biomes. On coral reefs, their impacts have been described for decades, leading to the expectation that future storms should have effects similar to those recorded in the past. This expectation relies on the assumption that storm intensities will remain unchanged, and the impacted coral reef communities are similar to those of the recent past; neither assumption is correct. These data support a study quantifying the effects of two category five hurricanes on the reefs of St. John, US Virgin Islands, where 31 y of time-series analyses reveal chronic coral mortality, increasing macroalgal abundance, and five major hurricanes that caused acute coral mortality. Contextualized by these trends, the effects of the most recent storms, Hurricanes Irma and Maria (September 2017), on coral cover were modest. While mean absolute coral cover declined 1–4% depending on site, these effects were not statistically discernable. Following decades of increasing abundance of macroalgae, this functional group responded to the recent hurricanes with large increases in abundance on both absolute and relative scales. Decades of chronic mortality have changed the coral assemblages of St. John to create degraded communities that are resistant to severe storms.     Description: These data include element quotas of individual Synechococcus cells collected during Bermuda Atlantic Time-series Study (BATS) cruises. The three cruises (AE1218,AE1228, and AE1322) were all aboard the R/V Atlantic Explorer between dates 2012-07-11 and 2013-10-13 around Bermuda. Instruments used were a CTD profiler, and a Synchrotron X-ray Fluorescence Microprobe (SXRF). Understanding the accumulation of silicon by marine picocyanobacteria of the genus Synechococcus has the potential to drive a major paradigm shift in our understanding of biogenic silica cycling in the ocean.     Description: Despite their importance for research and environmental protection, there’s still a shortage of high quality and high-resolution temperature, pH, and oxygen data particularly in shallow coastal habitats. We monitor five important environmental parameters (i.e., depth, temperature, salinity, pH, and dissolved oxygen) at 30 minute intervals in Mumford Cove, CT (41°19’25”N 72°01’07”W), a small (2 km N-S × 0.5 km E-W), shallow (1-5m), cone-shaped embayment opening to the northeastern Long Island Sound, with protected marsh habitat along its western side, marsh and beach habitat along its eastern side, and an extensive seagrass (Zostera marina) cover. Continuous monitoring is achieved by swapping identical and recalibrated probes (Eureka Manta Sub2) every 3-5 weeks.     Description: These data include the quantification of specific microbial taxa within the sediments collected during Integrated Ocean Drilling Program (IODP) Expedition 347: Baltic Sea. DNA was extracted from the interior of frozen whole round cores sampled from Little Belt, Anholt Loch, Landsort Deep, and Bornholm Basin at The University of Tennessee. For a more detailed description of drill sites, access the data set, "IODP-347 drill site locations". Primers specifically targeting the 16S rRNA gene of bacteria, archaea, anaerobic methane oxidizers (ANME-1), and Miscellaneous Crenarchaeota Group (MCG; taxonomically reassigned as the Bathyarchaeota phylum of Archaea) were used to assess abundance of these microbial groups. Abundance data was generated using quantitative-PCR (qPCR) and a non-specific, intercalating DNA stain, SYBR Green. Values were compared against a standard curve to generate copies/uL. These data were collected by Alex Shumaker as part of Dr. Karen Lloyd and Dr. Andrew Steen’s project funded by the National Science Foundation entitled, "Quantifying the contribution of the deep biosphere in the marine sediment carbon cycle using deep-sea sediment cores from the Baltic Sea".     Description: These data include the total length, wet weight, and condition factor of juvenile Menidia menidia (Atlantic silverside) reared at three contrasting pCO2 levels. Experiments were performed at the University of Connecticut’s Avery Point in the Rankin Laboratory in 2015. M. menidia are a valued model species and pCO2 levels were chosen to represent the contemporary and potential future conditions of productive coastal habitats. These data were collected by Dr. Hannes Baumann of the University of Conneticut in support of the collaborative research project “Understanding the effects of acidification and hypoxia within and across generations in a coastal marine fish.     Description: CTD data were collected as part of an ecosystem study in McMurdo Sound, which is located at the southern extent of the Ross Sea in the Southern Ocean. The major goal of this multi-disciplinary project was to assess the influence of top−down forcing (predation) on pelagic zooplankton and fish. During the first year (3 November 2012 – 21 January 2013), the CTD was deployed through ice core holes in the fast ice (sea ice attached to land), sampling from near surface to depths between 97 and 175 m. Stations were located along a transect in the middle of McMurdo Sound, perpendicular to the fast ice edge. In the second year (17 November 2014 – 1 January 2015), CTD casts were deployed between 100 and 254 m in depth, at stations along the fast ice edge, and along three transects into the fast ice along the eastern side of McMurdo Sound (Ross Island), in the middle of the Sound, and on the western side of the Sound. Chlorophyll fluorescence sensor measurements on the CTD casts were only made during the 2014/2015 field expedition.     Description: Dataset: Metabarcoding zooplankton at station ALOHA: OTU tables and fasta files
    Description: This data consists of metabarcoding data for the zooplankton community in the epipelagic, mesopelagic and upper bathypelagic zones (0-1500m) of the North Pacific Subtropical Gyre. The goal of this study was to assess the hidden diversity present in zooplankton assemblages in midwaters, and detect vertical gradients in species richness, depth distributions, and community composition of the full zooplankton assemblage. Samples were collected in June 2014 from Station ALOHA (22.75,-158.00) using a 1-meter square Multiple Opening and Closing Nets and Environmental Sampling System (MOCNESS, 200um mesh). Next generation sequence data (Illumina MiSeq, V3 chemistry, 300-bp paired-end) of the zooplankton assemblage derive from amplicons of the V1-V2 region of 18S rRNA (primers described in Fonseca et al. 2010). These data include read count abundance information for molecular OTUs from both holoplanktonic and meroplanktonic taxa.     Description: This dataset provides rates of nitrogen fixation for the coastal Chukchi Sea near Barrow, Alaska. Nitrogen fixation supplies ‘new’ nitrogen to the global ocean and supports primary production and impacts global biogeochemical cycles. Historically, nitrogen fixation in marine waters was considered a predominantly warm water process but this and other recent studies have shown that nitrogen fixation is occurring at low rates in polar waters. This dataset reports rates of 3.5 – 17.2 nmol N L-1 d-1 in the ice-free coastal Alaskan Arctic. Additional investigations of high-latitude marine diazotrophic physiology are required to refine these N2 fixation estimates.     Description: The icebreaker channel from the fast ice edge to McMurdo Station has been created each year since 1956, with the location of the channel remaining consistent, by and large, over the entire period. Dates of the icebreaker arrival at the fast ice edge and/or at McMurdo Station since 1957 were acquired from scientist and icebreaker logbooks and contractor records (DACSUSAP2012-13; pers. comm. P. McGillivary USCG), along with the distance, which was measured by radar from the fast ice edge to McMurdo Station on the date that the icebreaker began breaking fast ice.     Description: At a proximal level, the physiological impacts of global climate change on ectothermic organisms are manifest as changes in body temperatures. Especially for plants and animals exposed to direct solar radiation, body temperatures can be substantially different from air temperatures. We deployed biomimetic sensors that mimic the thermal characteristics of intertidal mussels at 66 sites worldwide, from 1998-present. Loggers recorded temperatures at 10-15 minute intervals nearly continuously at multiple intertidal elevations. Comparisons against direct measurements of mussel tissue temperature suggest errors of ~2.0-2.5°C, during daily fluctuations that often exceed 15°-20°C. Geographic patterns in thermal stress based on biomimetic logger measurements were generally far more complex than anticipated based only on “habitat” level measurements, and show that animals are reaching temperatures far above air temperature on sunny days. This unique data set provides a means of assessing spatial and temporal variability in intertidal thermal stress, and links physiological measurements to field patterns.     Description: Dataset: McMurdo Sound sea ice thickness
    Description: Fast ice thickness and temperature data collected at the “sea ice runway” near McMurdo Station by the United States Antarctic Program (USAP) logistic support contractors and provided by the Ice Surveyor (J Scanniello). Fast ice measurements were taken at a suite of 16 stations along a 3000 m distance, and five stations across an orthogonal 1000 m distance. At each station, small holes were drilled through the fast ice and the thickness measured using a meter tape with a lever-arm that held the zero-point against the bottom of the fast ice. Thickness was measured for solid ice and did not include underlying platelet ice, nor overlying snow. Fast ice temperature was measured at 15 cm depth beneath the ice surface. Note that the sea ice runway area is routinely cleared of excess snow, which may affect the fast ice thickness and temperature measurements.     Description: Gas chromatography was used to quantify the absolute (mg g dry weight-1) and relative concentrations (% of total) of 27 FAs for each of 5 females (whole individual) and their unfertilized eggs (~ 1 ml). Samples were first dried and then homogenized in a solution of chloroform-methanol (2:1 v/v) and tricosanoic acid (23:0) as an internal standard for quantification of mg g−1 dry mass of fatty acids. Lipids were cold-extracted from approximately 50 mg of dry mass. A Shimadzu GC-2014 gas chromatograph set with a Phenomenex ZB-WAX plus capillary column (30 m long; 0.53 mm ID; 1.0 µm thick) was used to quantify FAs, and individual FAs were identified by comparison to commercial standards (Supelco, Inc).     Description: Dataset: Acetic Acid Leachable Trace Metals from Aerosols
    Description: Atmospheric input is important to the biogeochemical cycling of trace metals in the ocean. The fraction of aerosol trace metals that can potentially dissolve after deposition is of interest for improving knowledge of aerosol/surface ocean interactions. This dataset provides acetic acid leachable trace metal values from bulk aerosol from the Equatorial Pacific along the US GEOTRACES EPTZ transect (TN303) from Peru to Tahiti. This region is characterized as one of the lowest atmospheric deposition regimes in the ocean. Bulk aerosols were collected from the boundary layer (~15 m above sea level) using a high-volume aerosol sampler drawing approximately 1.2 cubic meters of air per minute over Whatman 41 ash-less filter discs. Despite low aerosol loadings, triplicate agreement for most samples was good for Al, Ti, V, Mn, Fe, and Cu. Away from the coast, Cd and Pb values in most samples were close to, or below detection limit. Acetic acid leaches were carried out with a combination of 25% acetic acid and a reducing agent. Leachable trace metal concentrations were determined at the University of Alaska Fairbanks by inductively couple plasma mass spectrometry (Thermo Element-2) using external calibration curves. The aerosol trace metal fractional solubility was calculated as a percent of the total bulk aerosol data from the same cruise (https://www.bco-dmo.org/dataset/675632).     Description: All experiments are preformed using the MIT General Circulation Model (MITgcm). The model is configured to allow non-hydrostatic dynamics to explicitly resolve deep convection. The model domain is a box with periodic boundary conditions in the x and y directions of 32 x 32 km with horizontal resolution of 250 m. The box has a uniform depth of 2 km with 41 z-levels whose thicknesses increases from 10 m at surface to 100 m near the bottom. The linear equation of state is used throughout this study. 16 sensitivity experiments are designed to explore the behavior of oxygen uptake during the deep convection events under different cooling conditions. Two validation runs are also applied by forcing the model using observational data from Argo. In this data set, horizontally averaged profiles and vertical transport of dissolved oxygen and temperature from all experiments are included. A few transect of dissolved oxygen and temperature are also included to demonstrate the evolution of the convection event.     Description: Dataset: Salp genome and transcriptome
    Description: A preliminary genome sequence and complete reference transcriptome have been assembled for the Southern Ocean salp, Salpa thompsoni (Urochordata, Thaliacea). The reference transcriptome contains 216,931 sequences; 41,210 (18%) were associated with predicted, hypothetical, or known proteins; 13,058 (6%) were mapped and annotated. Whole-transcriptome (RNA-seq) analysis of 39 samples collected during austral spring and summer 2011 in the WAP, and in summer 2009 in the Indian Sector revealed clustering of samples by regions, seasons, and areas (Bray-Curtis similarity). Spring versus summer samples showed significant differential expression of 77 genes associated with environmental stress response and 51 genes associated with sexual reproduction (paired t-tests, p〈0.05). Gene Ontology (GO) term enrichment analysis identified 41 GO terms responsible for spring versus summer differences, including 156 genes associated with translation (i.e., protein synthesis). The genome sequence of 318,767,936 bp covers >50% of the estimated 602 MB (±173 MB) genome size for S. thompsoni, with >50% (16,823) of sequences showing significant homology to known proteins and ~38% (12,151) of the total protein predictions associated with Gene Ontology functional information. A total of 109,958 SNP variants and 9,782 indel predictions were generated, serving as a resource for future phylogenomic and population genomic studies. Salpa thompsoni exhibits rapid rates of evolution (>1.5 times that observed for vertebrates) typical of other urochordates examined. An initial survey of small RNAs revealed the presence of known, conserved miRNAs, as well as novel miRNA genes; unique piRNAs; and mature miRNA signatures for varying developmental stages.     Description: Acoustic echosounder data were collected as part of an ecosystem study in McMurdo Sound, which is located at the southern extent of the Ross Sea in the Southern Ocean. The major goal of this multi-disciplinary project was to assess the influence of top−down forcing (predation) on pelagic zooplankton and fish. Stations were located along the fast ice edge, and along three transects into the fast ice along the eastern side of McMurdo Sound (Ross Island), in the middle of the Sound, and on the western side of the Sound. Krill and fish were sampled between 17 November 2014 – 1 January 2015, both acoustically and visually beneath the fast ice using the tethered SCINI ROV, which was deployed and operated through a 25 cm diameter hole drilled through the sea ice. SCINI contained cameras and thrusters, and towed a sensor package consisting of a WET Labs fluorometer (ECO-AFL/FL) and a single-beam Biosonics 120 kHz DT-X echosounder. Raw acoustic data were analyzed using Echoview software (version 5.3). All acoustic aggregations greater than 4 pings in width were manually delineated, and acoustic energy of the aggregations was integrated into bins of six seconds wide by 1 m in depth. These aggregations were classified as potentially krill or silverfish, based upon ROV visual identification of the targets or, where no visual targets were encountered, by comparing the aggregation target strength, shape, density, and texture and depth to a set of aggregations with positive visual classification. Visual targets were identified to the lowest taxon possible; these observations were used primarily to verify classification of acoustic signals. The echosounder operated at a nominal ping rate of 1 ping s-1; however, this rate was occasionally adjusted if false bottom signals were observed. The general profile of a dive included a surface transect of ~300 m horizontal distance, where the acoustic transducer faced downward, and also a dive to ~120 m if conditions allowed. Echogram data were saved to a depth of 500 m, and background noise was removed. Given the effective range of the transducer of approximately 100 m (resolving -80 dB targets), surveys characterized the upper 200 m of the water column. Finally, all classified volume backscatter values were summed, station means were calculated. Acoustic returns are presented as integrated acoustic energy (volume backscatter strength [Sv], in units of dB re m-1).     Description: Constraining the rates and spatial distribution of di-nitrogen (N2) fixation fluxes to the ocean informs our understanding of the environmental sensitivities of N2 fixation as well as the timescale over which the fluxes of nitrogen (N) to and from the ocean may respond to each other. Here we quantify rates of N2 fixation as well as its contribution to export production along a zonal transect in the Western Tropical South Pacific (WTSP) Ocean using N isotope (“d15N”) budgets. Comparing measurements of water column nitrate+nitrite d15N with the d15N of sinking particulate N at a western, central, and eastern station, these d15N budgets indicate high, modest, and low rates of N2 fixation at the respective stations. The results also imply that N2 fixation supports exceptionally high, i.e., >50%, of export production at the western and central stations, which are also proximal to the largest iron sources. These geochemically-based rates of N2 fixation are equal to or greater than those previously reported in the tropical North Atlantic, indicating that the WTSP Ocean has the capacity to support globally significant rates of N2 fixation, which may compensate for N removal in the oxygen deficient zones of the eastern tropical Pacific.     Description: These files contain data that support an analysis of the effects of two major hurricanes on coral reefs that have been extensively studied for more than three decades. Major tropical storms are destructive phenomena with large effects on the community dynamics of multiple biomes. On coral reefs, their impacts have been described for decades, leading to the expectation that future storms should have effects similar to those recorded in the past. This expectation relies on the assumption that storm intensities will remain unchanged, and the impacted coral reef communities are similar to those of the recent past; neither assumption is correct. These data support a study quantifying the effects of two category five hurricanes on the reefs of St. John, US Virgin Islands, where 31 y of time-series analyses reveal chronic coral mortality, increasing macroalgal abundance, and five major hurricanes that caused acute coral mortality. Contextualized by these trends, the effects of the most recent storms, Hurricanes Irma and Maria (September 2017), on coral cover were modest. While mean absolute coral cover declined 1–4% depending on site, these effects were not statistically discernable. Following decades of increasing abundance of macroalgae, this functional group responded to the recent hurricanes with large increases in abundance on both absolute and relative scales. Decades of chronic mortality have changed the coral assemblages of St. John to create degraded communities that are resistant to severe storms.     Description: Surface ocean phosphate is commonly below the standard analytical detection limit (~100 nM) leading to an incomplete picture of the global variation and biogeochemical role of phosphate. This dataset represents a global compilation of phosphate measured using high-sensitivity methods including magnesium induced precipitation (MAGIC), liquid waveguide cell (LWCC), and solid phase extraction (SPE) methods. We compiled data from 42 major cruises covering all oligotrophic regions using high-sensitivity P measurements. The dataset covered a total of 50591 samples including 41747 samples from the upper 30 m. The compilations revealed several previously unrecognized low-P areas and clear regional biases. Our study demonstrates the importance of accurately quantifying nutrients for understanding the regulation of ocean ecosystems and biogeochemistry now and under future climate conditions.     Description: Dataset: Temporal genetic patterns in plankton
    Description: This submission consists of mitochondrial sequence data and specimen information for two species of copepods, Haloptilus longicornis and Pleuromamma xiphias, collected at an open ocean time series site in the North Pacific Subtropical Gyre (station ALOHA, 22.45°N, 158°W) during 11 of the routine Hawai‘i Ocean Time-series (HOT) research cruises from September of 2012 to October of 2013 (HOT-246 to HOT-256). Data for Haloptilus longicornis includes a 546 base-pair fragment of mitochondrial cytochrome c oxidase subunit II for each of 483 individuals (mean of 44 animals per cruise), along with information on the HOT cruise number, date, and specific tow from which each individual was collected. Life stage and sex of each animal are also noted when identifiable. Data for Pleuromamma xiphias includes a 551 base-pair fragment of mitochondrial cytochrome c oxidase subunit I for each of 510 individuals (mean of 46 animals per cruise), along with information on the HOT cruise number, date, and specific tow from which each individual was collected. Life stage and sex of each animal are also noted when identifiable. These data were used to investigate the temporal variation in the genetic composition of populations of these two planktonic copepod species at station ALOHA through an annual cycle.     Description: Dataset: Total Particulate Aerosols
    Description: Atmospheric input is important to the biogeochemical cycling of trace metals in the ocean. This dataset provides total particulate trace metal values from bulk aerosols over the Equatorial Pacific along the US GEOTRACES EPTZ transect (TN303) from Peru to Tahiti. This region is characterized as one of the lowest atmospheric deposition regimes in the ocean. Bulk aerosols were collected from the boundary layer (~15 m above sea level) using a high-volume aerosol sampler drawing approximately 1.2 cubic meters of air per minute over Whatman 41 ash-less filter discs. Despite low aerosol loadings, triplicate agreement for most samples was good for Al, Ti, V, Mn, Fe, and Cu. Away from the coast, Cd and Pb values in most samples were close to, or below detection limit. Total digestions were carried out with a combination of hydrochloric acid, nitric acid, hydrofluoric acid, heat and pressure. Total particulate trace metal concentrations were determined at the University of Alaska Fairbanks by inductively couple plasma mass spectrometry (Thermo Element-2) using external calibration curves.
