Horsburgh Mark McCoy Integration of archaeology, modern genetics, and ancient DNA holds promise for the reconstruction of the human past. We examine the advances in research on the indigenous peoples of Polynesia to determine: (1) what do archaeological and genetic data (ancient and modern DNA) tell us about the origins of Polynesians; and, (2) what evidence is there for long-distance travel and contacts between Polynesians and indigenous populations of the Americas? We note that the general dispersal pattern of founding human populations in the remote islands of the Pacific and long-distance interaction spheres continue to reflect well-established models. New research suggests that the formation of an Ancestral Polynesia Culture in Western Polynesia may have involved differential patterns of dispersal followed by significant later migrations. It has also been suggested that the pause between the settlement of Western and Eastern Polynesia was centuries longer than currently thought, followed by a remarkably rapid pulse of island colonization. Long-distance travel between islands of the Pacific is currently best documented through the sourcing of artifacts, while the discovery of admixture of Native American DNA within the genome of the people from Easter Island (Rapa Nui) is strong new evidence for sustained contacts between Polynesia and the Americas.

Indeed, the release of high-yielding varieties has resulted in crop genetic erosion and loss of diversity. This has produced an increased susceptibility to severe stresses and a reduction of several food quality parameters. Next generation sequencing (NGS) technologies are being increasingly used to explore “gene space” and to provide high-resolution profiling of nucleotide variation within germplasm collections. On the other hand, advances in high-throughput phenotyping are bridging the genotype-to-phenotype gap in crop selection. The combination of allelic and phenotypic data points via genome-wide association studies is facilitating the discovery of genetic loci that are associated with key agronomic traits. In this review, we provide a brief overview on the latest NGS-based and phenotyping technologies and on their role to unlocking the genetic potential of vegetable crops; then, we discuss the paradigm shift that is underway in horticultural crop breeding.

Genetic data, often non-invasively collected, may provide a solution to these difficulties and are increasingly used to study behavioral, demographic, ecological, and evolutionary processes. Moreover, the improved sensitivity of genetic methods now allows analyses of trace amounts of DNA left by animals in their environment (e.g., saliva, urine, epithelial cells). Environmental DNA (eDNA) thus offers new opportunities to study a range of historic and contemporary questions. Here, we present a species and sex diagnostic kit for studying browsing in a multispecies temperate ungulate assemblage. Using mitochondrial sequences deposited in Genbank, we developed four single nucleotide polymorphisms (SNPs) for identifying four temperate ungulate species. We also sequenced portions of the Amelogenin gene on the X- and Y-chromosomes and developed six SNPs (three on the X-chromosome and three on the Y-chromosome) for sex determination. We tested the SNP assays on high and low quality/quantity DNA samples.

Ozark caves maintain a year-round stable temperature (12–14 °C), but most parts of the caves experience complete darkness. The lack of sunlight and geological isolation from surface-energy inputs generate nutrient-poor conditions that may limit species diversity in such environments. Although microorganisms play a crucial role in sustaining life on Earth and impacting human health, little is known about their diversity, ecology, and evolution in community structures. We used five Ozark region caves as test sites for exploring bacterial diversity and monitoring long-term biodiversity. Illumina MiSeq sequencing of five cave soil samples and a control sample revealed a total of 49 bacterial phyla, with seven major phyla: Proteobacteria, Acidobacteria, Actinobacteria, Firmicutes, Chloroflexi, Bacteroidetes, and Nitrospirae. Variation in bacterial composition was observed among the five caves studied. Sandtown Cave had the lowest richness and most divergent community composition. 16S rRNA gene-based metagenomic analysis of cave-dwelling microbial communities in the Ozark caves revealed that species abundance and diversity are vast and included ecologically, agriculturally, and economically relevant taxa.

Germplasm: Disclosing the Genetic Anatomy of Old Landraces Suited for Typical Cornmeal Mush Production Diversity doi: 10.3390/d9030032 Authors: Fabio Palumbo Giulio Galla Liliam Martínez-Bello Gianni Barcaccia Due to growing concern for the genetic erosion of local varieties, four of the main corn landraces historically grown in Veneto (Italy)—Sponcio, Marano, Biancoperla and Rosso Piave—were characterized in this work. A total of 197 phenotypically representative plants collected from field populations were genotyped at 10 SSR marker loci, which were regularly distributed across the 10 genetic linkage groups and were previously characterized for high polymorphism information content (PIC), on average equal to 0.5. The population structure analysis based on this marker set revealed that 144 individuals could be assigned with strong ancestry association (>90%) to four distinct clusters, corresponding to the landraces used in this study. The remaining 53 individuals, mainly from Sponcio and Marano, showed admixed ancestry. Among all possible pairwise comparisons of individual plants, these two landraces exhibited the highest mean genetic similarity (approximately 67%), as graphically confirmed through ordination analyses based on PCoA centroids and UPGMA trees. Our findings support the hypothesis of direct gene flow between Sponcio and Marano, likely promoted by the geographical proximity of these two landraces and their overlapping cultivation areas. Conversely, consistent with its production mainly confined to the eastern area of the region, Rosso Piave scored the lowest genetic similarity (<59%) to the other three landraces and firmly grouped (with average membership of 89%) in a separate cluster, forming a molecularly distinguishable gene pool. The elite inbred B73 used as tester line scored very low estimates of genetic similarity (on average <45%) with all the landraces. Finally, although Biancoperla was represented at K = 4 by a single subgroup with individual memberships higher than 80% in almost all cases (57 of 62), when analyzed with an additional level of population structure for K = 6, it appeared to be entirely (100%) constituted by individuals with admixed ancestry. This suggests that the current population could be the result of repeated hybridization events between the two accessions currently bred in Veneto. The genetic characterization of these heritage landraces should prove very useful for monitoring and preventing further genetic erosion and genetic introgression, thus preserving their gene pools, phenotypic identities and qualitative traits for the future.

In addition to degrading the habitats of cave-roosting bats, such activities often promote contact between humans and bats, which may have potential impacts on human health. Cave-roosting bats are hosts to diverse viruses, some of which emerged in humans with severe consequences (e.g., severe acute respiratory syndrome coronavirus and Marburg virus). Characterizing patterns of viral richness and sharing among bat species are therefore important first steps for understanding bat-virus dynamics and mitigating future bat-human spillover. Here we compile a database of bat-virus associations and bat species ecological traits, and investigate the importance of roosting behavior as a determinant of viral richness and viral sharing among bat species. We show that cave-roosting species do not host greater viral richness, when accounting for publication bias, diet, body mass, and geographic range size. Our global analyses, however, show that cave-roosting bats do exhibit a greater likelihood of viral sharing, especially those documented in the literature as co-roosting in the same cave. We highlight the importance of caves as critical foci for bat conservation, as well as ideal sites for longitudinal surveillance of bat-virus dynamics.

Sixty five bacterial isolates were successfully cultivated, purified, and identified based on 16S rRNA gene sequencing. Four distinguishable phyla, i.e., Actinobacteria (44.61%), Proteobacteria (27.69%), Firmicutes (20%) and Bacteroidetes (7.69%) were identified. Arthrobacter (21.53%) was identified as the major genus, followed by Sporosarcina (9.23%), Stenotrophomonas (9.23%), Streptomyces (6.15%), Brevundimonas (4.61%), and Crocebacterium (2.8%). Noteworthy, 12.3% of the population was recognized as unidentified bacteria. The isolates were evaluated for their potential antimicrobial activities against multidrug resistant microbial strains. Two species of the genus Streptomyces exhibited a wide range of antimicrobial activities against multidrug resistance (MDR) strains of Escherichia coli and Pseudomonas spp. along with non-resistant strains of Staphylococcus aureus and E. coli. However, all of the antimicrobial activities were only observed when the isolates were grown at 8 °C in different media. To the best of our knowledge, this is the first study conducted on the Iron Curtain Cave’s bacterial diversity, and reveals some bacterial isolates that have never been reported from a cave. Bacterial isolates identified with antimicrobial properties demonstrated that the Iron Curtain Cave can be further considered as a potential habitat for antimicrobial agents.

Kurtbӧke Sponges and their associated microbial communities have sparked much interest in recent decades due on the abundant production of chemically diverse metabolites that in nature serve as functional compounds required by the marine sponge host. These compounds were found to carry therapeutic importance for medicinal applications. In the presented study, 123 bacterial isolates from the culture collection of the Australian Institute of Marine Science (AIMS) previously isolated from two different sponge species, namely Candidaspongia flabellata and Rhopaloeides odorabile, originating from different locations on the Great Barrier Reef in Queensland, Australia, were thus studied for their bioactivity. The symbiotic bacterial isolates were first identified using 16S rRNA gene analysis and they were found to belong to five different dominating classes of Domain Bacteria, namely Alphaproteobacteria, Gammaproteobacteria, Flavobacteria, Bacilli and Actinobacteria. Following their taxonomical categorization, the isolates were screened for their antimicrobial activity against human pathogenic microbial reference strains: Escherichia coli (ATCC® BAA-196™), E. coli (ATCC® 13706™), E. coli (ATCC® 25922™), Klebsiella pneumoniae (ATCC® BAA-1705™), Enterococcus faecalis (ATCC® 51575™), Bacillus subtilis (ATCC® 19659™), Staphylococcus aureus (ATCC® 29247™), Candida albicans (ATCC® 10231™) and Aspergillus niger (ATCC® 16888™). Over 50% of the isolates displayed antimicrobial activity against one or more of the reference strains tested. The subset of these bioactive bacterial isolates was further investigated to identify their biosynthetic genes such as polyketide synthase (PKS) type I and non-ribosomal peptide synthetase (NRPS) genes. This was done using polymerase chain reaction (PCR) with degenerate primers that have been previously used to amplify PKS-I and NRPS genes. These specific genes have been reported to be possibly involved in bacterial secondary metabolite production. In 47% of the bacterial isolates investigated, the PKS and NRPS genes were located. Some of the bacterial isolates were found to possess both gene types, which agrees with the previous reported biosynthetic ability of certain sponge-symbiotic bacteria such as the Actinobacteria or Gammaproteobacteria to produce secondary metabolites with antimicrobial activity. All these reported activities further confirm that sponge-symbiotic bacteria hold significant bioactivity with medicinal and biotechnological importance.

This review considers advances in our understanding of the biology and ecology of CoTS based on the resurgence of research interest, which culminated in this current special issue on the Biology, Ecology and Management of Crown-of-Thorns Starfish. More specifically, this review considers progress in addressing 41 specific research questions posed in a seminal review by P. Moran 30 years ago, as well as exploring new directions for CoTS research. Despite the plethora of research on CoTS (>1200 research articles), there are persistent knowledge gaps that constrain effective management of outbreaks. Although directly addressing some of these questions will be extremely difficult, there have been considerable advances in understanding the biology of CoTS, if not the proximate and ultimate cause(s) of outbreaks. Moving forward, researchers need to embrace new technologies and opportunities to advance our understanding of CoTS biology and behavior, focusing on key questions that will improve effectiveness of management in reducing the frequency and likelihood of outbreaks, if not preventing them altogether.

These symbiotic bacteria have increasingly been a focus of microbiologists working in marine environments due to a wide array of reported bioactive compounds of therapeutic importance resulting in various patent registrations. Revelations of symbiont-directed host specific functions and the true nature of host-symbiont interactions, combined with metagenomic advances detecting functional gene clusters, will inevitably open new avenues for identification and discovery of novel bioactive compounds of biotechnological value from marine resources. This review article provides an overview on bioactive marine symbiotic organisms with specific emphasis placed on the sponge-associated ones and invites the international scientific community to contribute towards establishment of in-depth information of the environmental parameters defining selection and acquisition of true symbionts by the host organisms.

Here, we focus on archaeological samples of European whitefish (Coregonus spp.) from Switzerland covering different time periods. Coregonus bones and scales are commonly found in archaeological assemblages, but these elements lack species specific features and thus inhibit morphological species identification. Even today, fish taxonomy is confusing and numerous species and ecotypes are recognized, and even more probably existed in the past. By targeting short fragments of the mitochondrial d-loop in 48 morphologically identified Coregonus scales and vertebrae from 10 archaeological sites in Switzerland, endogenous d-loop sequences were found in 24 samples from one Neolithic, two Roman, and four Medieval sites. Two major mtDNA clades, C and N, known from contemporary European whitefish populations were detected, suggesting co-occurrence for at least 5000 years. In the future, NGS technologies may be used to explore Coregonus or other fish species and ecotype diversity in the past to elucidate the human impact on lacustrine/limnic environments.

    Description: The mountains of Central Asia with 70 large and small mountain ranges represent species-rich plant biodiversity hotspots. Major mountains include Saur, Tarbagatai, Dzungarian Alatau, Tien Shan, Pamir-Alai and Kopet Dag. Because a range of altitudinal belts exists, the region is characterized by high biological diversity at ecosystem, species and population levels. In addition, the contact between Asian and Mediterranean flora in Central Asia has created unique plant communities. More than 8100 plant species have been recorded for the territory of Central Asia; about 5000–6000 of them grow in the mountains. The aim of this review is to summarize all the available data from 1930 to date on alkaloid-containing plants of the Central Asian mountains. In Saur 301 of a total of 661 species, in Tarbagatai 487 out of 1195, in Dzungarian Alatau 699 out of 1080, in Tien Shan 1177 out of 3251, in Pamir-Alai 1165 out of 3422 and in Kopet Dag 438 out of 1942 species produce alkaloids. The review also tabulates the individual alkaloids which were detected in the plants from the Central Asian mountains. Quite a large number of the mountain plants produce neurotoxic and cytotoxic alkaloids, indicating that a strong chemical defense is needed under the adverse environmental conditions of these mountains with presumably high pressure from herbivores.

    Description: Ten Italian globe artichoke clones belonging to the Romanesco typology were characterized in the western coastal area of Italy (Cerveteri, Rome), using a combination of morphological (UPOV descriptors), biochemical (HPLC analysis), and molecular (AFLP, ISSR, and SSR markers) traits. Significant differences among clones were found for many of the quantitative and qualitative morphological traits. Multivariate analyses (Principal Component Analysis) showed that, of the 47 morphological descriptors assessed, four (i.e., plant height, central flower-head weight, earliness, and total flower-head weight) presented a clear grouping of the clones. Biochemical analyses showed that the clones significantly differed in the polyphenolic profiles of the flower-head, with the suggestion that some of these, such as S2, S3, S5, and S18, are more suitable for the fresh market. The clones, clustered by a UPGMA dendrogram based on 393 polymorphic AFLP and ISSR loci, showed that the clones were genetically separated from each other. This highlights the importance of characterizing, evaluating, and conserving autochthonous germplasm for future plant breeding activities. Overall, these studies resulted in the identification of two new clones, selected on the basis of flower-head morphology and earliness. These clones, named Michelangelo and Raffaello, are registered on the Italian National Register of Varieties (DM n. 6135, 3/29/2013 G.U. 91, 18 April 2013).

    Description: Understanding drivers of biodiversity is a long-standing goal of basic and applied ecological research. In riverine systems, there remains a critical need to identify these drivers as efforts to manage and protect rivers grow increasingly desperate in the face of global change. We explored one commonly cited potential driver of riverine biodiversity, stream size (e.g., stream order, watershed area, width), using a systematic literature review paired with an analysis of broad-scale macroinvertebrate and fish communities. Of the 165 papers reviewed, we found mostly positive, but no universal, relationship between biodiversity and stream size despite inconsistent use of over 30 measures of stream size. One-third of studies failed to report explanatory mechanisms driving biodiversity–stream size relationships. Across over 4000 macroinvertebrate and fish samples from 1st–8th order streams in the contiguous USA, our analysis showed biodiversity (Shannon diversity, functional diversity, beta diversity) generally increased with measures of stream size. However, because of inconsistent and generally weak relationships between biodiversity and stream size across organismal groups, we emphasize the need to look beyond simple physical stream size measures to understand and predict riverine biodiversity, and strongly suggest that studies search for more mechanistic explanations of biodiversity patterns in lotic systems.

The impacts of tourists and natural river aerosolization on the cave air were estimated in large cave spaces within the Škocjan Caves; (2) Methods: Simultaneously with the measurements of atmospheric parameters, cultivable airborne bacteria were impacted, counted and identified using MALDI-TOF MS (Matrix-Assisted Laser Desorption/Ionization Time-Of-Flight Mass Spectrometry); (3) Results: A mix of bacteria typically associated with humans and with natural habitats, including a large percentage of non-identified isolates, was found in the cave air. Few of the isolates were attributed to Risk Group 2. A strong positive correlation between tourist numbers and the rise in the concentration of airborne bacteria was indicated. Concentration of airborne bacteria rises to particularly high levels close to the underground river during periods of high discharge. A 10-times lower discharge reflected an approximately 20-times lower concentration of airborne bacteria; (4) Conclusions: Caves that are open and visited contain a diverse airborne microbiota originating from different sources. Enormous cave chambers that display relatively dynamic cave climate conditions do not normally support the enhancement of airborne bacterial concentrations.

However, corals are growing on and near the prop roots of red mangrove trees in Hurricane Hole, an area within the Virgin Islands Coral Reef National Monument under the protection of the US National Park Service in St. John, US Virgin Islands. This review summarizes current knowledge of the remarkable biodiversity of this area. Over 30 scleractinian coral species, about the same number as documented to date from nearby coral reefs, grow here. No other mangrove ecosystems in the Caribbean are known to have so many coral species. This area may be a refuge from changing climate, as these corals weathered the severe thermal stress and subsequent disease outbreak that caused major coral loss on the island’s coral reefs in 2005 and 2006. Shading by the red mangrove trees reduces the stress that leads to coral bleaching. Seawater temperatures in these mangroves are more variable than those on the reefs, and some studies have shown that this variability results in corals with a greater resistance to higher temperatures. The diversity of sponges and fish is also high, and a new genus of serpulid worm was recently described. Continuing research may lead to the discovery of more new species.

As experimental investigation of the theory is difficult to carry out, mechanistic simulation models provide useful alternatives. Several eco-evolutionary mechanisms have been identified to affect island biodiversity, but integrating more than a few of these processes into models remains a challenge. To get an overview of what processes mechanistic island models have integrated so far and what conclusions they came to, we conducted an exhaustive literature review of studies featuring island-specific mechanistic models. This was done using an extensive systematic literature search with subsequent manual filtering. We obtained a list of 28 studies containing mechanistic island models, out of 647 total hits. Mechanistic island models differ greatly in their integrated processes and computational structure. Their individual findings range from theoretical (such as humped-shaped extinction rates for oceanic islands) to system-specific dynamics (e.g., equilibrium and non-equilibrium dynamics for Galápagos’ birds). However, most models so far only integrate theories and processes pair-wise, while focusing on hypothetical systems. Trophic interactions and explicit micro-evolution are largely underrepresented in models. We expect future models to continue integrating processes, thus promoting the full appraisal of biodiversity dynamics.

Thus, the aim of this study was to investigate whether osteomyelitic skeletal material (autopsy specimens collected from the mid 19th century until the 1920s) is suitable for detecting historical S. aureus DNA sequences. We established a PCR-based analysis system targeting two specific genes of S. aureus (nuc and fib). We successfully amplified the historical S. aureus nuc and fib sequences for six and seven pre-antibiotic, osteomyelitic bone specimens, respectively. These results encourage further investigations of historical S. aureus genomes that may increase our understanding of pathogen evolution in relation to anthropogenically introduced antibiotics.

Carnivores in particular can be more sensitive to landscape modification due to their low occurrence density and large home ranges. Population structuring of Puma concolor has been already reported as a consequence of extensive human activities in the North American continent. Here, we investigated the occurrence of fine-scale population structuring in the South American cougar population, contrasting two conservation areas immersed in a highly human-fragmented landscape dominated by the presence of sugar cane monoculture, roads, and urbanization, including a series of dams in the Tietê River which enlarges its water body. Seven microsatellites were amplified using non-invasive DNA obtained from fecal samples. We conducted genetic clustering analyses using Bayesian and factorial components. We also performed genetic differentiation analyses by fixation indices (Fst and Dest). Two genetic clusters represented by individuals from each area were found, indicating the occurrence of gene flow reduction between the areas. The intense human-induced landscape modification—which includes the Tietê River water body enlargement, imposing physical barriers to the movement of the individuals—could explain the gene flow reduction. Increasing connectivity among the preserved areas can mitigate such effects, and the creation of corridors or further management actions such as individual translocation to ensure gene flow in the highly-modified landscape may be essential for maintaining the genetic and demographic health of the species and its long-term persistence.

Owing to the absence of functional constraint, all nucleotide substitutions that occur in these sequences are selectively neutral, and thus represent the spontaneous pattern of substitution within a genome. Here, we analysed the patterns of nucleotide substitutions in Vitis vinifera processed pseudogenes. In total, 259 processed pseudogenes were used to compile two datasets of nucleotide substitutions. The ancestral states of polymorphic sites were determined based on either parsimony or site functional constraints. An overall tendency towards an increase in the pseudogene A:T content was suggested by all of the datasets analysed. Low association was seen between the patterns and rates of substitutions, and the compositional background of the region where the pseudogene was inserted. The flanking nucleotide significantly influenced the substitution rates. In particular, we noted that the transition of G→A was influenced by the presence of C at the contiguous 5′ end base. This finding is in agreement with the targeting of cytosine to methylation, and the consequent methyl-cytosine deamination. These data will be useful to interpret the roles of selection in shaping the genetic diversity of grape cultivars.

Ancient DNA (aDNA) is often degraded but amplification of specific fragments also provides reliable diagnoses. Cell wall lipid biomarkers can distinguish ancient leprosy from tuberculosis and DNA extraction residues can be utilized. The diagnostic power of combined aDNA and lipid biomarkers is illustrated by key cases of ancient leprosy and/or tuberculosis. Human tuberculosis was demonstrated in a woman and child from Atlit-Yam (~9 ka) in the Eastern Mediterranean and in the 600 BCE Egyptian “Granville” mummy. Both aDNA and lipids confirmed Pleistocene tuberculosis in a ~17 ka bison from Natural Trap Cave, Wyoming. Leprosy is exemplified by cases from Winchester (10th–12th centuries CE) and Great Chesterford (5th–6th centuries CE). A mixed infection from Kiskundorozsma, Hungary (7th century CE) allowed lipid biomarkers to assess the relative load of leprosy and tuberculosis. Essential protocols for aDNA amplification and analysis of mycolic, mycolipenic, mycocerosic acid, and phthiocerol lipid biomarkers are summarized. Diagnoses of ancient mycobacterial disease can be extended beyond the reach of whole genomics by combinations of aDNA amplification and lipid biomarkers, with sole use of the latter having the potential to recognize even older cases.

Currently, the first known report of weakfish in Europe dates back to September 2009, with a specimen captured in the Schelde estuary (Belgium/The Netherlands). This fact suggests that weakfish could have been introduced into Europe via multiple and independent ballast water introduction events, and not through a point-source introduction event with subsequent dispersion as previously hypothesized. It is also unlikely that Schelde weakfish migrated southwards to colonize Iberian aquatic ecosystems. Weakfish have established a population in the Gulf of Cádiz region and have already reached an invasive status in the Sado estuary (Portugal). Weakfish were also captured in several other locations along the Portuguese coast, including the Tagus and Mira estuaries at least since 2013 or 2014, and the Ria Formosa lagoon in 2017. Tagus anglers caught weakfish specimens of ~1 kg and ~40 cm in November 2016, which corresponds to fish of 3+ years of age in the native range. The presence of weakfish in the Tagus estuary is still fairly unknown to local anglers. Sado weakfish has already been sold in local fish markets in southern Portugal for 3 to 10 € kg−1. However, we consider that the weakfish sale price is underrated in comparison with other wild species (e.g., meagre, seabass, gilthead seabream). Increasing sale price will convince fishers to use weakfish as a new fishing resource; however, it is necessary to promote the species among consumers and evaluate consumers’ preference in respect to other species. A putative biological threat might turn into a new valuable fishing resource by implementing adequate management solutions.

The cave crosses through the width of Flint Ridge, and passages under the sandstone caprock are dry with different amounts of gypsum. The Great Kentucky Desert hypothesis posits that gypsum limits the distribution of invertebrates in the central areas of Great Onyx Cave. Twenty-four bacterial isolates were cultivated from swabs and soils. Using three methods (soil crumb, soil crumb with indicator bacteria, and the cross-streak method using isolated bacteria) we did not detect any production of antibiotics. Antibiotic resistance was widespread, with all 24 isolates resistant to a minimum of two antibiotics of seven tested, with three isolates resistant to all. Antibiotic resistance was high and not correlated with depth into the cave or the amount of gypsum. The Great Kentucky Desert hypothesis of the negative effects of gypsum seems to have no impact on bacterial activity.

    Description: Phyla nodiflora is an herbaceous perennial and an enigmatic species. It is indigenous to the Americas but is considered a natural component of the flora in many areas and a weed in others. Our aim was to circumscribe the native range of P. nodiflora, to explore dispersal mechanisms and routes and to test the hypothesis that P. nodiflora is native outside of the Americas. Determining whether distributions are natural or human-induced has implications for decisions regarding weed control or conservation. We undertook phylogenetic analyses using sequence variation in nuclear DNA marker ITS (Internal Transcribed Spacer) for a global sample of 160 populations of P. nodiflora sourced from Asia, Australia, central America, the Mediterranean, southern North America, South America and Africa. Analyses included maximum likelihood, maximum parsimony, a Bayesian estimation of phylogeny and a parsimony network analysis which provided a genealogical reconstruction of ribotypes. We evaluated phylogenies against extensive historical and biogeographical data. Based on the sequences, 64 ribotypes were identified worldwide within P. nodiflora and considerable geographic structure was evident with five clades: one unsupported and the remaining weakly supported (bootstrap support ranging from 52% to 71%). Populations from central and southern North America formed the core area in the indigenous range and we have detected at least three native lineages outside of this range. Within Australia P. nodiflora is represented by at least one native lineage and several post-European introductions. Phyla nodiflora is one of the few species in the family Verbenaceae to have a pan-tropical native distribution, probably resulting from natural dispersal from America to Africa then to Australasia. However, it has also undergone human-mediated dispersal, which has obscured the native-origin of some ribotypes. These introductions present a risk of diluting the pan-tropical structure evident in this species and therefore they have important conservation implications.

For species providing staple food to mankind, such as the cultivated Triticum species, including hexaploid bread wheat (Triticum aestivum, 6x) and tetraploid durum wheat (T. durum, 4x), widening the genetic base is a priority and primary target to cope with the many challenges that the crop has to face. These include recent climate changes, as well as actual and projected demographic growth, contrasting with reduction of arable land and water reserves. All of these environmental and societal modifications pose major constraints to the required production increase in the wheat crop. A sustainable approach to address this task implies resorting to non-conventional breeding strategies, such as “chromosome engineering”. This is based on cytogenetic methodologies, which ultimately allow for the incorporation into wheat chromosomes of targeted, and ideally small, chromosomal segments from the genome of wild relatives, containing the gene(s) of interest. Chromosome engineering has been successfully applied to introduce into wheat genes/QTL for resistance to biotic and abiotic stresses, quality attributes, and even yield-related traits. In recent years, a substantial upsurge in effective alien gene exploitation for wheat improvement has come from modern technologies, including use of molecular markers, molecular cytogenetic techniques, and sequencing, which have greatly expanded our knowledge and ability to finely manipulate wheat and alien genomes. Examples will be provided of various types of stable introgressions, including pyramiding of different alien genes/QTL, into the background of bread and durum wheat genotypes, representing valuable materials for both species to respond to the needed novelty in current and future breeding programs. Challenging contexts, such as that inherent to the 4x nature of durum wheat when compared to 6x bread wheat, or created by presence of alien genes affecting segregation of wheat-alien recombinant chromosomes, will also be illustrated.

Species surveys are the first step in assessing community structure, and recent molecular applications such as metabarcoding and environmental DNA analyses have been proposed as an additional and complementary wildlife survey method. Here, we test eDNA metabarcoding as a survey tool to examine the potential use of uranium mine containment ponds as water sources by wildlife. We tested samples from surface water near mines and from one mine containment pond using two markers, 12S and 16S rRNA gene amplicons, to survey for vertebrate species. We recovered large numbers of sequence reads from taxa expected to be in the area and from less common or hard to observe taxa such as the tiger salamander and gray fox. Detection of these two species is of note because they were not observed in a previous species assessment, and tiger salamander DNA was found in the mine containment pond sample. We also found that sample concentration by centrifugation was a more efficient and more feasible method than filtration in these highly turbid surface waters. Ultimately, the use of eDNA metabarcoding could allow for a better understanding of the area’s overall biodiversity and community composition as well as aid current ecotoxicological risk assessment work.

Despite the fact that it accounts for only 5% of the global wheat production, durum wheat (Triticum turgidum L. subsp. durum) is a commercially important tetraploid wheat species, which originated and diversified in the Mediterranean basin. In this work, the candidate gene approach has been applied in a collection of durum wheat genotypes; allelic variants of genes glutamine synthetase (GS2) and glutamate synthase (GOGAT) were screened and correlated with grain protein content (GPC). Natural populations and collections of germplasms are quite suitable for this approach, as molecular polymorphisms close to a locus with evident phenotypic effects may be closely associated with their character, providing a better physical resolution than genetic mapping using ad hoc constituted populations. A number of allelic variants were detected both for GS2 and GOGAT genes, and regression analysis demonstrated that some variations are positively and significantly related to the GPC effect. Additionally, these genes map into homoeologous chromosome groups 2 and 3, where several authors have localized important quantitative trait loci (QTLs) for GPC. The information outlined in this work could be useful in breeding and marker-assisted selection programs.

Here, we investigated the host species-specificity and the related secondary metabolites of actinomycetes that are associated with three different Australian ascidians, namely Symplegma rubra, Aplidium solidum, and Polyclinum vasculosum. Results indicated that while isolates from the genera Streptomyces and Micromonospora were highly diverse in the ascidian samples, only two culturable actinomycete Operational Taxonomic Units (OTUs) overlapped between all of the ascidians, pointing to some degree of host species-specificity of the isolates and selective acquisition of microbial associates by the host from the surrounding environment. LC-MS/MS profiling of extracts obtained from the ascidians and their actinomycete associates revealed many overlapping ions between hosts and actinomycetes, indicating that these compounds were likely to be synthesised by the microbial associates. Laboratory cultures of the actinomycetes displayed even more diverse metabolomes than those of their ascidian hosts; thus, making ascidian-associated actinomycetes an excellent target for natural product drug discovery and biotechnology.

Such diversity is mirrored in (or more likely increased by) the microbial symbionts associated with this group and in the marine natural products (or MNPs) that they produce. Since the early 1950s over 20,000 MNPs have been discovered, including compounds produced by symbiotic bacteria, and the chemical diversity of compounds produced from marine sources has led to them being referred to as "blue gold" in the search for new drugs. For example, 80% of novel antibiotics stemming from the marine environment have come from Actinomycetes, many of which can be found associated with marine sponges, and compounds with anti-tumorigenic and anti-diabetic potential have also been isolated from marine symbionts. In fact, it has been estimated that marine sources formed the basis of over 50% of FDA-approved drugs between 1981 and 2002. In this review, we explore the diversity of marine microbial symbionts by examining their use as the producers of novel pharmaceutical actives, together with a discussion of the opportunities and constraints offered by “blue gold” drug discovery.

The review spans from the pioneering attempts to regulate this matter, to the negotiations that led to the current regulatory framework, covering the creation of the Panel of Experts on Plant Exploration and Introduction of Food and Agriculture Organization (FAO) in 1965, the establishment of the International Board for Plant Genetic Resources (IBPGR) in 1974 and the FAO Commission on Plant Genetic Resources for Food and Agriculture in 1983, the adoption of the International Undertaking in 1983 and, more recently (2001), the International Treaty for Plant Genetic Resources for Food and Agriculture. The conceptual contribution, offered by Prof. Scarascia Mugnozza and other visionary scholars, to the establishment of these international instruments, is highlighted.

We have concentrated on the tropical regions of Australia and the Coral Triangle. The best known groups are the corals, fish, and commercially important invertebrates. In considering whether this is true, we have concentrated on the diversity of benthic communities and water column communities which are poorly known. Yet at the bottom of the food chain these communities are highly dynamic and susceptible to the anthropogenic changes that are occurring with the rapid development in this highly populated region. Tropical biodiversity is under increasing stress from a synergistic combination of changes in climate, oceanographic regimes, increasing coastal development, overfishing, and poor water quality, resulting in bleaching of corals and loss of habitat and of associated fauna. These changes on reefs have received substantial research attention; in comparison, there is limited data on inter-reefal areas and water column communities and limited understanding of the ecological interconnectivity of all these habitats. While in this region there is growing marine protected area coverage, the major focus is on coral reefs with other habitats based on surrogacy with little if any ground-truthing. Within this region, there is limited capacity or inclination to rectify this lack of knowledge of the structure and ecology of the broader non-commercial benthic and pelagic communities. We suggest this lack of knowledge and limited expertise may be widespread throughout the tropics and compromises our ability to understand and predict the changes that are occurring with increasing anthropogenic impacts on these tropical ecosystems.

An earlier study in this department showed that it was possible to analyze Alu presence/absence in 3000-year-old skeletal human remains from the Bronze Age Lichtenstein cave in Lower Saxony, Germany. We developed duplex Alu screening PCRs with flanking primers for two Alu elements, each combined with a single internal Alu primer. By adding an internal primer, the approximately 400–500 bp presence signals of Alu elements can be detected within a range of less than 200 bp. Thus, our PCR approach is suited for highly fragmented ancient DNA samples, whereas NGS analyses frequently are unable to handle repetitive elements. With this analysis system, we examined remains of 12 individuals from the Lichtenstein cave with different degrees of DNA degradation. The duplex PCRs showed fully informative amplification results for all of the chosen Alu loci in eight of the 12 samples. Our analysis system showed that Alu presence/absence analysis is possible in samples with different degrees of DNA degradation and it reduces the amount of valuable skeletal material needed by a factor of four, as compared with a singleplex approach.

Their importance goes beyond subsistence agriculture and the essential need to preserve genetic diversity, because landraces are farmer-developed populations that are often adapted to environmental conditions of significance to tackle environmental concerns. It is therefore increasingly important to identify adaptive traits in crop landraces and understand their molecular basis. This knowledge is potentially useful for promoting more sustainable agricultural techniques, reducing the environmental impact of high-input cropping systems, and diminishing the vulnerability of agriculture to global climate change. In this review, we present an overview of the opportunities and limitations offered by landraces’ genomics. We discuss how rapid advances in DNA sequencing techniques, plant phenotyping, and recombinant DNA-based biotechnology encourage both the identification and the validation of the genomic signature of local adaptation in crop landraces. The integration of ‘omics’ sciences, molecular population genetics, and field studies can provide information inaccessible with earlier technological tools. Although empirical knowledge on the genetic and genomic basis of local adaptation is still fragmented, it is predicted that genomic scans for adaptation will unlock an intraspecific molecular diversity that may be different from that of modern varieties.

    Description: A better understanding of the developmental plan of a cereal spike is of relevance when designing the plant for the future, in which innovative traits can be implemented through pre-breeding strategies. Barley developmental mutants can be a Mendelian solution for identifying genes controlling key steps in the establishment of the spike morphology. Among cereals, barley (Hordeum vulgare L.) is one of the best investigated crop plants and is a model species for the Triticeae tribe, thanks to several characteristics, including, among others, its adaptability to a wide range of environments, its diploid genome, and its self-pollinating mating system, as well as the availability of its genome sequence and a wide array of genomic resources. Among them, large collections of natural and induced mutants have been developed since the 1920s, with the aim of understanding developmental and physiological processes and exploiting mutation breeding in crop improvement. The collections are not only comprehensive in terms of single Mendelian spike mutants, but with regards to double and triple mutants derived from crosses between simple mutants, as well as near isogenic lines (NILs) that are useful for genetic studies. In recent years the integration of the most advanced omic technologies with historical mutation-genetics research has helped in the isolation and validation of some of the genes involved in spike development. New interrogatives have raised the question about how the behavior of a single developmental gene in different genetic backgrounds can help in understanding phenomena like expressivity, penetrance, phenotypic plasticity, and instability. In this paper, some genetic and epigenetic studies on this topic are reviewed.

    Description: Nearly a decade ago, DNA barcoding (partial mitochondrial COI gene sequences) showed that there are at least four species in the Indo-Pacific within what was previously conceived to be a single Crown-of-Thorns-Seastar (COTS) species, Acanthaster planci. Two of these species—A. planci Linnaeus, 1758, distributed in the North Indian Ocean, and A. mauritiensis de Loriol, 1885, distributed in the South Indian Ocean—have been already unequivocally named. In contrast, the Pacific COTS (proposed name: A. solaris (Schreber, 1795) and the COTS from the Red Sea (still to be named) require further taxonomic work. COI barcoding sequences and Barcode Identification Numbers (BINs) are available for all four COTS species in the global Barcode of Life Database (BOLD). We recommend depositing voucher specimens or tissue samples suitable for DNA analyses when studying any aspect of COTS, and use BINs to identify species, to ensure that no information is lost on species allocation until unequivocal Linnean names are available for the Pacific and Red Sea species as well. We also review the differences between COTS species with respect to morphology, ecology, and toxicity. Future studies should widen the current biogeographic coverage of the different COTS species by strategically sampling neglected areas, especially at the geographic distribution limits of each species, to enhance our understanding of the diversity of this reef coral predator.

    Description: Specific patterns in the initiation and spread of reef-wide outbreaks of crown-of-thorns starfish are important, both to understand potential causes (or triggers) of outbreaks and to develop more effective and highly targeted management and containment responses. Using analyses of genetic diversity and structure (based on 17 microsatellite loci), this study attempted to resolve the specific origin for recent outbreaks of crown-of-thorns on Australia’s Great Barrier Reef (GBR). We assessed the genetic structure amongst 2705 starfish collected from 13 coral reefs in four regions that spanned ~1000 km of the GBR. Our results indicate that populations sampled across the full length of the GBR are genetically homogeneous (G’ST = −0.001; p = 0.948) with no apparent genetic structure between regions. Approximate Bayesian computational analyses suggest that all sampled populations had a common origin and that current outbreaking populations of crown-of-thorns starfish (CoTS) in the Swains are not independent of outbreak populations in the northern GBR. Despite hierarchical sampling and large numbers of CoTS genotyped from individual reefs and regions, limited genetic structure meant we were unable to determine a putative source population for the current outbreak of CoTS on the GBR. The very high genetic homogeneity of sampled populations and limited evidence of inbreeding indicate rapid expansion in population size from multiple, undifferentiated latent populations.

    Description: Outbreaks of the crown-of-thorns seastar (CoTS) represent a major cause of coral loss on the Great Barrier Reef. Outbreaks can be explained by enhanced larval survival supported by higher phytoplankton availability after flood events, yet little is known about CoTS larvae feeding behaviour, in particular their potential for selective feeding. Here, single- and mixed-species feeding experiment were conducted on CoTS larvae using five algae (Phaeodactylum tricornutum, Pavlova lutheri, Tisochrysis lutea, Dunaliella sp. and Chaetoceros sp.) and two algal concentrations (1000 and 2500 algae·mL−1). Cell counts using flow-cytometry at the beginning and end of each incubation experiment allowed us to calculate the filtration and ingestion rates of each species by CoTS larvae. In line with previous studies, CoTS larvae ingested more algae when the initial algal concentration was higher. We found evidence for the selective ingestion of some species (Chaetoceros sp., Dunaliella sp.) over others (P. lutheri, P. tricornutum). The preferred algal species had the highest energy content, suggesting that CoTS selectively ingested the most energetic algae. Ultimately, combining these results with spatio-temporal patterns in phytoplankton communities will help elucidate the role of larval feeding behaviour in determining the frequency and magnitude of CoTS outbreaks.

    Description: The marine flora of Panama harbors a rich diversity of green, red and brown algae, and despite chronic understudy, it is reported as the second most diverse marine flora along the Pacific Central American coast, with 174 macroalgal species. Extensive new collections and molecular assisted identification (MAI) by an international team of researchers has revealed an even greater diversity for this country. Here, the intertidal and shallow subtidal marine flora of the remote Burica Peninsula is introduced. This area is characterized by an uplifted extensive intertidal flat composed of firm, sedimentary benthos known as mudrock, on which abundant algal communities thrive, even during extended periods of exposure. A collection of nearly 200 brown, green and red macroalgae specimens representing the first marine floristic inventory of this region was made in January 2011, and results of analyses of 45 foliose red algae specimens are presented. DNA sequence data for several loci (rbcL-3P; COI-5P; UPA) have been generated for molecular assisted identification and to guide morphological assessments. Twenty-six species were identified among the specimens including 21 new Pacific Panama records, as well as previously unrealized transisthmian distributions, and two new species, Neorubra parvolacertoides sp. nov. and Grateloupia irregularis sp. nov.

    Description: The Great Barrier Reef (GBR) is currently experiencing widespread crown of thorns starfish (CoTS) outbreaks, as part of the fourth wave of outbreaks since 1962. It is believed that these outbreaks have become more frequent on the GBR and elsewhere in the Indo-Pacific and are associated with anthropogenic causes. The two widely accepted potential causes are (1) anthropogenic nutrient enrichment leading to the increased biomass of phytoplankton, the food of the planktonic stage of larval CoTS; and (2) the overfishing of predators in the juvenile to adult stages of CoTS, for example, commercially fished species such as coral trout. In this study, we show that the evidence for the nutrient enrichment causation hypothesis is strongly based on a large number of recent studies in the GBR. We also hypothesise that secondary outbreaks in the region between Cairns and Townsville can also be enhanced by nutrient enriched conditions associated with the annual nutrient discharge from Wet Tropics rivers.

    Description: Despite having been studied for more than 40 years, much about the basic life history of crown-of-thorns starfish (CoTS; Acanthaster spp.) remains poorly understood. Size at age—a key metric of productivity for any animal population—has yet to be clearly defined, primarily due to difficulties in obtaining validated ages and potentially indeterminate growth due to factors such as starvation; within-population variability is entirely unknown. Here we develop age and growth estimates for an outbreaking CoTS population in Australian waters by integrating prior information with data from CoTS collected from multiple outbreaking reefs. Age estimates were made from un-validated band counts of 2038 individual starfish. Results from our three-parameter von Bertalanffy Bayesian hierarchical model show that, under 2013–2014 outbreak conditions, CoTS on the GBR grew to a 349 (326, 380) mm (posterior median (95% uncertainty interval)) total diameter at a 0.54 (0.43, 0.66) intrinsic rate of increase. However, we also found substantial evidence (ΔDIC > 200) for inter-reef variability in both maximum size (SD 38 (19, 76)) and intrinsic rate of increase (SD 0.32 (0.20, 0.49)) within the CoTS outbreak initiation area. These results suggest that CoTS demography can vary widely with reef-scale environmental conditions, supporting location-based mechanisms for CoTS outbreaks generally. These findings should help improve population and metapopulation models of CoTS dynamics and better predict the potential damage they may cause in the future.

    Description: The theory of island biogeography has revolutionised the study of island biology stimulating considerable debate and leading to the development of new advances in related areas. One criticism of the theory is that it is ‘true but trivial’, i.e., on the basis of analyses of annual turnovers of organisms on islands, it has been posited that stochastic turnover mainly comprises rare species, or repeated immigrations and extinctions thereof, and thereby contribute little to the overall ecological dynamics. Here, both the absolute and relative turnover of breeding land birds are analysed for populations on Skokholm, Wales, over census intervals of 1, 3, 6, 12, and 24 years. As expected, over short census intervals (≤6 years), much of the turnover comprised repeated colonisations and extinctions of rare species. However, at longer intervals (12 and 24 years), a sizeable minority of species (11% of the total recorded) showed evidence of colonisation and/or extinction events despite sizeable populations (some upwards of 50 pairs). These results suggest that a longer-term view is required to take into account turnover involving more common species.

    Description: Invasion by non-native tree species is an environmental and societal challenge requiring predictive tools to assess invasion dynamics. The frequent scale mismatch between such tools and on-ground conservation is currently limiting invasion management. This study aimed to reduce these scale mismatches, assess the success of non-native tree invasion and determine the environmental factors associated to it. A hierarchical scaling approach combining species distribution models (SDMs) and satellite mapping at very high resolution (VHR) was developed to assess invasion by Acacia dealbata in Peneda-Gerês National Park, the only national park in Portugal. SDMs were first used to predict the climatically suitable areas for A. dealdata and satellite mapping with the random-forests classifier was then applied to WorldView-2 very-high resolution imagery to determine whether A. dealdata had actually colonized the predicted areas (invasion success). Environmental attributes (topographic, disturbance and canopy-related) differing between invaded and non-invaded vegetated areas were then analyzed. The SDM results indicated that most (67%) of the study area was climatically suitable for A. dealbata invasion. The onset of invasion was documented to 1905 and satellite mapping highlighted that 12.6% of study area was colonized. However, this species had only colonized 62.5% of the maximum potential range, although was registered within 55.6% of grid cells that were considerable unsuitable. Across these areas, the specific success rate of invasion was mostly below 40%, indicating that A. dealbata invasion was not dominant and effective management may still be possible. Environmental attributes related to topography (slope), canopy (normalized difference vegetation index (ndvi), land surface albedo) and disturbance (historical burnt area) differed between invaded and non-invaded vegetated area, suggesting that landscape attributes may alter at specific locations with Acacia invasion. Fine-scale spatial-explicit estimation of invasion success combining SDM predictions with VHR invasion mapping allowed the scale mismatch between predictions of invasion dynamics and on-ground conservation decision making for invasion management to be reduced. Locations with greater potential to suppress invasions could also be defined. Uncertainty in the invasion mapping needs to be accounted for in the interpretation of the results.

    Description: Habitat fragmentation threatens the maintenance of genetic diversity of affected populations. Assessment of the risks associated with habitat fragmentation is a big challenge as the change in population genetic diversity is a dynamic process, often acting over long time periods and depending on various characteristics pertaining to both species (life history traits) and their populations (extrinsic characteristics). With this survey, we provide an introductory overview for persons who have to make or are interested in making predictions about the fate of forest-dwelling plant populations which have recently become fragmented and isolated from their main occurrences. We provide a concise introduction to the field of population genetics focusing on terms, processes and phenomena relevant to the maintenance of genetic diversity and vitality of plant populations. In particular the antagonistic effects of gene flow and random genetic drift are covered. A special chapter is devoted to Central European tree species (including the Carpathians) which we treat in detail with reference to an extensive literature survey on population genetic studies assembled from the whole of Europe. We further provide an overview of the population biology of associated understorey species. We conclude with recommended steps to be taken for the evaluation of potential perils of habitat fragmentation or population thinning for the genetics of tree populations. The complexity of effects exerted by life history traits and extrinsic characteristics of populations suggest population genetic development is strongly situation dependent. Therefore, we recommend following a case-by-case approach ideally supported by computer simulations to predict future population genetic development of both trees and associated understorey species.

    Description: For broadcast spawning invertebrates such as the crown-of-thorns starfish, early life history stages (from spawning to settlement) may be exposed to a wide range of environmental conditions, and could have a major bearing on reproductive success and population replenishment. Arrested development in response to multiple environmental stressors at the earliest stages can be used to define lower and upper limits for normal development. Here, we compared sperm swimming speeds and proportion of motile sperm and rates of fertilization and early development under a range of environmental variables (temperature: 20–36 °C, salinity: 20–34 psu, and pH: 7.4–8.2) to identify environmental tipping points and thresholds for reproductive success. We also tested the effects of water-soluble compounds, derived from eggs, on sperm activity. Our results demonstrate that gametes, fertilization, and embryonic development are robust to a wide range of temperature, salinity, and pH levels that are outside the range found at the geographical limits of adult distribution and can tolerate environmental conditions that exceed expected anomalies as a result of climate change. Water-soluble compounds derived from eggs also enhanced sperm activity, particularly in environmental conditions where sperm motility was initially limited. These findings suggest that fertilization and embryonic development of crown-of-thorns starfish are tolerant to a wide range of environmental conditions, though environmental constraints on recruitment success may occur at later ontogenic stages.

    Description: Despite the presence of numerous sharp poisonous spines, adult crown-of-thorns starfish (CoTS) are vulnerable to predation, though the importance and rates of predation are generally unknown. This study explores variation in the incidence and severity of injuries for Acanthaster cf. solaris from Australia’s Great Barrier Reef. The major cause of such injuries is presumed to be sub-lethal predation such that the incidence of injuries may provide a proxy for overall predation and mortality rates. A total of 3846 Acanthaster cf. solaris were sampled across 19 reefs, of which 1955 (50.83%) were injured. Both the incidence and severity of injuries decreased with increasing body size. For small CoTS (〈125 mm total diameter) >60% of individuals had injuries, and a mean 20.7% of arms (±2.9 SE) were affected. By comparison, 〈30% of large (>450 mm total diameter) CoTS had injuries, and, among those, only 8.3% of arms (±1.7 SE) were injured. The incidence of injuries varied greatly among reefs but was unaffected by the regulations of local fisheries.

    Description: Understanding the influence of environmental factors on the development and dispersal of crown-of-thorns seastars is critical to predicting when and where outbreaks of these coral-eating seastars will occur. Outbreaks of crown-of-thorns seastars are hypothesized to be driven by terrestrial runoff events that increase nutrients and the phytoplankton food for the larvae. In addition to increasing larval food supply, terrestrial runoff may also reduce salinity in the waters where seastars develop. We investigated the effects of reduced salinity on the fertilization and early development of seastars. We also tested the interactive effects of reduced salinity and reduced pH on the hatching of crown-of-thorns seastars. Overall, we found that reduced salinity has strong negative effects on fertilization and early development, as shown in other echinoderm species. We also found that reduced salinity delays hatching, but that reduced pH, in isolation or in combination with lower salinity, had no detectable effects on this developmental milestone. Models that assess the positive effects of terrestrial runoff on the development of crown-of-thorns seastars should also consider the strong negative effects of lower salinity on early development including lower levels of fertilization, increased frequency of abnormal development, and delayed time to hatching.

    Description: Outbreaks of crown-of-thorns starfish are often attributed to step-changes in larval survivorship following anomalous increases in nutrients and food availability. However, larval growth and development is also influenced by the nutritional condition of spawning females, such that maternal provisioning may offset limitations imposed by limited access to exogenous sources of nutrients during the formative stages of larval development. This study examined the individual, additive, and interactive effects of endogenous (maternal diet: Acropora, Porites, mixed, and starved) and exogenous (larval diet: high concentration at 104 cells·mL−1, low concentration at 103 algal cells·mL−1, and starved) nutrition on the survival, growth, morphology, and development of larvae of the crown-of-thorns starfish. Female starfish on Acropora and mixed diet produced bigger oocytes compared to Porites-fed and starved treatments. Using oocyte size as a proxy for maternal provisioning, endogenous reserves in the oocyte had a strong influence on initial larval survival and development. This suggests that maternal reserves can delay the onset of obligate exogenous food acquisition and allow larvae to endure prolonged periods of poor environmental nutritive conditions or starvation. The influence of exogenous nutrition became more prominent in later stages, whereby none of the starved larvae reached the mid-to-late brachiolaria stage 16 days after the onset of the ability to feed. There was no significant difference in the survival, development, and competency of larvae between high and low food treatments. Under low algal food conditions, larvae compensate by increasing the length of ciliated feeding bands in relation to the maximum length and width, which improve food capture and feeding efficiency. However, the effects of endogenous nutrition persisted in the later developmental stages, as larvae from starved females were unable to develop larger feeding structures in response to food-limiting conditions. Phenotypic plasticity influenced by endogenous provisions and in response to exogenous food availability may be an important strategy in boosting the reproductive success of crown-of-thorns starfish, leading to population outbreaks.

    Description: Scleractinian corals, the main framework builders of coral reefs, are in serious global decline, although there remains significant uncertainty as to the consequences for individual species and particular regions. We assessed coral species richness and ranked relative abundance across 3075 depth-stratified survey sites, each 〈 0.5 ha in area, using a standardized rapid assessment method, in 31 Indo-West Pacific (IWP) coral ecoregions (ERs), from 1994 to 2016. The ecoregions cover a significant proportion of the ranges of most IWP reef coral species, including main centres of diversity, providing a baseline (albeit a shifted one) of species abundance over a large area of highly endangered reef systems, facilitating study of future change. In all, 672 species were recorded. The richest sites and ERs were all located in the Coral Triangle. Local (site) richness peaked at 224 species in Halmahera ER (IWP mean 71 species Standard Deviation 38 species). Nineteen species occurred in more than half of all sites, all but one occurring in more than 90% of ERs. Representing 13 genera, these widespread species exhibit a broad range of life histories, indicating that no particular strategy, or taxonomic affiliation, conferred particular ecological advantage. For most other species, occurrence and abundance varied markedly among different ERs, some having pronounced “centres of abundance”. Conversely, another 40 species, also with widely divergent life histories, were very rare, occurring in five or fewer sites, 14 species of which are ranked as “Vulnerable” or “Endangered” on the International Union for Conservation of Nature (IUCN) Red List. Others may also qualify in these Threatened categories under criteria of small geographic range and population fragmentation, the utility of which is briefly assessed.

    Description: Rice is a staple food in West Africa, where its demand keeps increasing due to population growth. Hence, there is an urgent need to identify high yielding rice cultivars that fulfill this demand locally. Rice hybrids are already known to significantly increase productivity. This study evaluated the potential of Asian hybrids with good adaptability to irrigated and rainfed lowland rice areas in Mali, Nigeria, and Senegal. There were 169 hybrids from China included in trials at target sites during 2009 and 2010. The genotype × environment interaction was highly significant (p 〈 0.0001) for grain yield indicating that the hybrids’ and their respective cultivar checks’ performance differed across locations. Two hybrids had the highest grain yield during 2010 in Mali, while in Nigeria, four hybrids in 2009 and one hybrid in 2010 had higher grain yield and matured earlier than the best local cultivar. The milling recovery, grain shape and cooking features of most hybrids had the quality preferred by West African consumers. Most of the hybrids were, however, susceptible to African rice gall midge (AfRGM) and Rice Yellow Mottle Virus (RMYV) isolate Ng40. About 60% of these hybrids were resistant to blast. Hybrids need to incorporate host plant resistant for AfRGM and RYMV to be grown in West Africa.

    Description: We present an annotated list of new finds of red algae from Hainan Island, Southern China, including those found in 1990 and 1992 during the German-Chinese expeditions to Hainan Island and in 2008–2016 by Titlyanova, Titlyanov, and Li. Between 1990 and 1992, a total of 64 taxa of red algae were newly recorded for Hainan Island. Of these 15 species were new records for China. During the period 2008–2016, a further 54 taxa were newly recorded for Hainan Island, of which 20 were new records for China. The full list of new taxa includes taxonomic forms, dates, and locales, together with known biogeographical distributions. During both periods, the apparent enrichment of red algal marine flora has occurred in a similar way—mainly at the expense of epiphytes with filamentous, thin-filamentous, and finely branched forms. We believe that the changes in the flora of Hainan Island have been influenced by both anthropogenic and natural factors including in particular exploitation of herbivores, nutrient pollution, and coral bleaching.

    Description: Although two thirds of the world’s euphausiid species occur in the Indian Ocean, environmental factors influencing patterns in their diversity across this atypical ocean basin are poorly known. Distribution data for 56 species of euphausiids were extracted from existing literature and, using a geographic information system, spatially-explicit layers of species richness and average taxonomic distinctness (AveTD) were produced for the Indian Ocean. Species richness was high in tropical areas of the southern Indian Ocean (0–20° S), and this high richness extended southwards via the Agulhas and Leeuwin boundary currents. In contrast, the land-locked northern Indian Ocean exhibited lower species richness but higher AveTD, with the presence of the monotypic family Bentheuphausiidae strongly influencing the latter result. Generalised additive modelling incorporating environmental variables averaged over 0–300 m depth indicated that low oxygen concentrations and reduced salinity in the northern Indian Ocean correlated with low species richness. Depth-averaged temperature and surface chlorophyll a concentration were also significant in explaining some of the variation in species richness of euphausiids. Overall, this study has indicated that the patterns in species richness in the Indian Ocean are reflective of its many unusual oceanographic features, and that patterns in AveTD were not particularly informative because of the dominance by the family Euphausiidae.

    Description: Watershed inventories and population monitoring are essential components of efforts to conserve and recover freshwater mussel diversity in Canada. We used two datasets to assess the efficacy of a quadrat-based sampling protocol for: (1) detecting mussel species at risk; (2) characterizing species composition; (3) providing accurate estimates of abundance; and (4) detecting changes in density. The protocol is based on a systematic design (with random starts) that samples 20% of monitoring sites with visual-tactile surface searches and excavation of 1 m2 quadrats. The first dataset included 40 sampling sites in five Ontario rivers, and the second dataset consisted of complete census sampling at two 375 m2 sites that represented contrasting mussel assemblages. Our results show that the protocol can be expected to detect the majority of species present at a site and provide accurate and precise estimates of total mussel density. Excavation was essential for detection of small individuals and to accurately estimate abundance. However, the protocol was of limited usefulness for reliable detection of most species at risk. Furthermore, imprecise density estimates precluded detection of all but the most extreme changes in density of most individual species. Meeting monitoring objectives will require either substantially greater sampling effort under the current protocol, or a fundamental revision of the sampling approach.

    Description: The dispersal potential of crown-of-thorns starfish (CoTS) larvae is important in understanding both the initiation and spread of population outbreaks, and is fundamentally dependent upon how long larvae can persist while still retaining the capacity to settle. This study quantified variation in larval survivorship and settlement rates for CoTS maintained at three different densities of a single-celled flagellate phytoplankton, Proteomonas sulcata (1 × 103, 1 × 104, and 1 × 105 cells/mL). Based on the larval starvation hypothesis, we expected that low to moderate levels of phytoplankton prey would significantly constrain both survival and settlement. CoTS larvae were successfully maintained for up to 50 days post-fertilization, but larval survival differed significantly between treatments. Survival was greatest at intermediate food levels (1 × 104 cells/mL), and lowest at high (1 × 105 cells/mL) food levels. Rates of settlement were also highest at intermediate food levels and peaked at 22 days post-fertilization. Peak settlement was delayed at low food levels, probably reflective of delayed development, but there was no evidence of accelerated development at high chlorophyll concentrations. CoTS larvae were recorded to settle 17–43 days post-fertilization, but under optimum conditions with intermediate algal cell densities, peak settlement occurred at 22 days post-fertilization. Natural fluctuations in nutrient concentrations and food availability may affect the number of CoTS that effectively settle, but seem unlikely to influence dispersal dynamics.

    Description: Predatory release has long been considered a potential contributor to population outbreaks of crown-of-thorns starfish (CoTS; Acanthaster spp.). This has initiated extensive searches for potentially important predators that can consume large numbers of CoTS at high rates, which are also vulnerable to over-fishing or reef degradation. Herein, we review reported predators of CoTS and assess the potential for these organisms to exert significant mortality, and thereby prevent and/or moderate CoTS outbreaks. In all, 80 species of coral reef organisms (including fishes, and motile and sessile invertebrates) are reported to predate on CoTS gametes (three species), larvae (17 species), juveniles (15 species), adults (18 species) and/or opportunistically feed on injured (10 species) or moribund (42 species) individuals within reef habitats. It is clear however, that predation on early life-history stages has been understudied, and there are likely to be many more species of reef fishes and/or sessile invertebrates that readily consume CoTS gametes and/or larvae. Given the number and diversity of coral reef species that consume Acanthaster spp., most of which (e.g., Arothron pufferfishes) are not explicitly targeted by reef-based fisheries, links between overfishing and CoTS outbreaks remain equivocal. There is also no single species that appears to have a disproportionate role in regulating CoTS populations. Rather, the collective consumption of CoTS by multiple different species and at different life-history stages is likely to suppress the local abundance of CoTS, and thereby mediate the severity of outbreaks. It is possible therefore, that general degradation of reef ecosystems and corresponding declines in biodiversity and productivity, may contribute to increasing incidence or severity of outbreaks of Acanthaster spp. However, it seems unlikely that predatory release in and of itself could account for initial onset of CoTS outbreaks. In conclusion, reducing anthropogenic stressors that reduce the abundance and/or diversity of potential predatory species represents a “no regrets” management strategy, but will need to be used in conjunction with other management strategies to prevent, or reduce the occurrence, of CoTS outbreaks.
