    Description: An interactive (multi-access) global identification key (OncIdent) has been developed for the pelagic marine microcopepod family Oncaeidae and made accessible online. Details of the general approach and development of the key are given in Bottger-Schnack and Schnack (J Nat Hist 49:2727-2741, 2015). After beta-testing, new additions include illustrations for all species and feature attributes considered, plus a textual summary of each species' feature states in the key. Additional taxonomic notes are given where required, highlighting morphological or molecular genetic peculiarities or problems, with links to large data bases leading directly to more comprehensive information about each species. The present paper briefly reviews the taxonomic background for key construction, summarizes the opportunities and limitations of the current online version OncIdent2.0, and provides guidance for its practical use.

    Description: Marine sponges and other sessile macro-organisms were collected at a shallow water hydrothermal site in Eyjafjörður, Iceland. Bacteria were isolated from the organisms using selective media for actinomycetes, and the isolates were screened for antimicrobial activity. A total of 111 isolates revealed antimicrobial activity displaying different antimicrobial patterns which indicates production of various compounds. Known test strains were grown in the presence of ethyl acetate extracts from one selected isolate, and a clear growth inhibition of Staphylococcus aureus was observed down to 0.1 % extract concentration in the medium. Identification of isolates shows different species of Actinobacteria with Streptomyces sp. playing the largest role, but also members of Bacilli, Alphaproteobacteria and Gammaproteobacteria. Sponges have an excellent record regarding production of bioactive compounds, often involving microbial symbionts. At the hydrothermal vents, however, the majority of active isolates originated from other invertebrates such as sea anemones or algae. The results indicate that antimicrobial assays involving isolates in full growth can detect activity not visible by other methods. The macro-organisms inhabiting the Eyjafjörður hydrothermal vent area host diverse microbial species in the phylum Actinobacteria with antimicrobial activity, and the compounds responsible for the activity will be subject to further research.

    Description: Coastal erosion and flooding transform terrestrial landscapes into marine environments. In the Arctic, these processes inundate terrestrial permafrost with seawater and create submarine permafrost. Permafrost begins to warm under marine conditions, which can destabilize the sea floor and may release greenhouse gases. We report on the transition of terrestrial to submarine permafrost at a site where the timing of inundation can be inferred from the rate of coastline retreat. On Muostakh Island in the central Laptev Sea, East Siberia, changes in annual coastline position have been measured for decades and vary highly spatially. We hypothesize that these rates are inversely related to the inclination of the upper surface of submarine ice-bonded permafrost (IBP) based on the consequent duration of inundation with increasing distance from the shoreline. We compared rapidly eroding and stable coastal sections of Muostakh Island and find permafrost-table inclinations, determined using direct current resistivity, of 1 and 5 %, respectively. Determinations of submarine IBP depth from a drilling transect in the early 1980s were compared to resistivity profiles from 2011. Based on borehole observations, the thickness of unfrozen sediment overlying the IBP increased from 0 to 14m below sea level with increasing distance from the shoreline. The geoelectrical profiles showed thickening of the unfrozen sediment overlying ice-bonded permafrost over the 28 years since drilling took place. We use geoelectrical estimates of IBP depth to estimate permafrost degradation rates since inundation. Degradation rates decreased from over 0.4ma-1 following inundation to around 0.1ma-1 at the latest after 60 to 110 years and remained constant at this level as the duration of inundation increased to 250 years. We suggest that long-term rates are lower than these values, as the depth to the IBP increases and thermal and porewater solute concentration gradients over depth decrease. For the study region, recent increases in coastal erosion rate and changes in benthic temperature and salinity regimes are expected to affect the depth to submarine permafrost, leading to coastal regions with shallower IBP.

    Description: Bacteria use quorum sensing to orchestrate gene expression programmes that underlie collective behaviours. Quorum sensing relies on the production, release, detection and group-level response to extracellular signalling molecules, which are called autoinducers. Recent work has discovered new autoinducers in Gram-negative bacteria, shown how these molecules are recognized by cognate receptors, revealed new regulatory components that are embedded in canonical signalling circuits and identified novel regulatory network designs. In this Review we examine how, together, these features of quorum sensing signal–response systems combine to control collective behaviours in Gram-negative bacteria and we discuss the implications for host–microbial associations and antibacterial therapy.

    Description: Arctic river deltas are highly dynamic environments in the northern circumpolar permafrost region that are affected by fluvial, coastal, and permafrost-thaw processes. They are characterized by thick sediment deposits containing large but poorly constrained amounts of frozen organic carbon and nitrogen. This study presents new data on soil organic carbon and nitrogen storage as well as accumulation rates from the Ikpikpuk and Fish Creek river deltas, two small, permafrost-dominated Arctic river deltas on the Arctic Coastal Plain of northern Alaska. A soil organic carbon storage of 42.4 ± 1.6 and 37.9 ± 3.5 kg C m− 2 and soil nitrogen storage of 2.1 ± 0.1 and 2.0 ± 0.2 kg N m− 2 was found for the first 2 m of soil for the Ikpikpuk and Fish Creek river delta, respectively. While the upper meter of soil contains 3.57 Tg C, substantial amounts of carbon (3.09 Tg C or 46%) are also stored within the second meter of soil (100–200 cm) in the two deltas. An increasing and inhomogeneous distribution of C with depth is indicative of the dominance of deltaic depositional rather than soil forming processes for soil organic carbon storage. Largely, mid- to late Holocene radiocarbon dates in our cores suggest different carbon accumulation rates for the two deltas for the last 2000 years. Rates up to 28 g C m− 2 year− 1 for the Ikpikpuk river delta are about twice as high as for the Fish Creek river delta. With this study, we highlight the importance of including these highly dynamic permafrost environments in future permafrost carbon estimations.

    Description: Remarkable technological advances have revealed ever more properties and behaviours of individual microorganisms, but the novel data generated by these techniques have not yet been fully exploited. In this Opinion article, we explain how individual-based models (IBMs) can be constructed based on the findings of such techniques and how they help to explore competitive and cooperative microbial interactions. Furthermore, we describe how IBMs have provided insights into self-organized spatial patterns from biofilms to the oceans of the world, phage–CRISPR dynamics and other emergent phenomena. Finally, we discuss how combining individual-based observations with IBMs can advance our understanding at both the individual and population levels, leading to the new approach of microbial individual-based ecology (μIBE).

    Description: Members of the archaeal phylum Bathyarchaeota are widespread and abundant in the energy-deficient marine subsurface sediments. However, their life strategies have remained largely elusive. Here, we provide genetic evidence that some lineages of Bathyarchaeota are acetogens, being capable of homoacetogenesis, a metabolism so far restricted to the domain Bacteria. Metabolic reconstruction based on genomic bins assembled from the metagenome of deep-sea subsurface sediments shows that the metabolism of some lineages of Bathyarchaeota is similar to that of bona fide bacterial homoacetogens, by having pathways for acetogenesis and for the fermentative utilization of a variety of organic substrates. Heterologous expression and activity assay of the acetate kinase gene ack from Bathyarchaeota, demonstrate further the capability of these Bathyarchaeota to grow as acetogens. The presence and expression of bathyarchaeotal genes indicative of active acetogenesis was also confirmed in Peru Margin subsurface sediments where Bathyarchaeota are abundant. The analyses reveal that this ubiquitous and abundant subsurface archaeal group has adopted a versatile life strategy to make a living under energy-limiting conditions. These findings further expand the metabolic potential of Archaea and argue for a revision of the role of Archaea in the carbon cycle of marine sediments.
