    Description: It has become more evident that many microalgae respond very differently than land plants to diverse stimuli. Therefore, we cannot reduce microalgae biology to what we have learned from land plants biology. However, we are still at the beginning of a comprehensive understanding of microalgae biology. Microalgae have been posited several times as prime candidates for the development of sustainable energy platforms, making thus the in-depth understanding of their biological features an important objective. Thus, the knowledge related to the basics of microalgae biology must be acquired and shared rapidly, fostering the development of potential applications. Microalgae biology has been studied for more than forty years now and more intensely since the 1970’s, when genetics and molecular biology approaches were integrated into the research programs. Recently, studies on the molecular physiology of microalgae have provided evidences on the particularities of these organisms, mainly in model species, such as Chlamydomonas reinhardtii. Of note, cellular responses in microalgae produce very interesting phenotypes, such as high lipid content in nitrogen deprived cells, increased protein content in cells under high CO2 concentrations, the modification of flagella structure and motility in basal body mutant strains, the different ancient proteins that microalgae uses to dissipate the harmful excess of light energy, the hydrogen production in cells under sulfur deprivation, to mention just a few. Moreover, several research groups are using high-throughput and data-driven technologies, including “omics” approaches to investigate microalgae cellular responses at a system-wide level, revealing new features of microalgae biology, highlighting differences between microalgae and land plants. It has been amazing to observe the efforts towards the development and optimization of new technologies required for the proper study of microalgae, including methods that opened new paths to the investigation of important processes such as regulatory mechanisms, signaling crosstalk, chemotactic mechanisms, light responses, chloroplast controlled mechanisms, among others. This is an exciting moment in microalgae research when novel data are been produced and applied by research groups from different areas, such as bioprocesses and biotechnology. Moreover, there has been an increased amount of research groups focused in the study of microalgae as a sustainable source for bioremediation, synthesis of bioproducts and development of bioenergy. Innovative strategies are combining the knowledge of basic sciences on microalgae into their applied processes, resulting in the progression of many applications that hopefully, will achieve the necessary degree of optimization for economically feasible large-scale applications. Advances on the areas of basic microalgae biology and novelties on the essential cellular processes were revealed. Progress in the applied science showed the use of the basic science knowledge into fostering translational research, proposing novel strategies for a sustainable world scenario. In this present e-book, articles presented by research groups from different scientific areas showed, successfully, the increased development of the microalgae research. Herewith, you will find articles ranging from bioprospecting regional microalgae species, through advances in microalgae molecular physiology to the development of techniques for characterization of biomass and the use of biomass into agriculture and bioenergy production. This e-book is an excellent source of knowledge for those working with microalgae basic and applied sciences, and a great opportunity for researchers from both areas to have an overview of the amazing possibilities we have for building an environmentally sustainable future once the knowledge is translated into novel applications.

    Description: The specialty section Earthquake Engineering is one branch of Frontiers in Built Environment and welcomes critical and in-depth submissions on earthquake ground motions and their effects on buildings and infrastructures. Manuscripts should yield new insights and ultimately contribute to a safer and more reliable design of building structures and infrastructures. The scope includes the characterization of earthquake ground motions (e.g. near-fault, far-fault, short-period, long-period), their underlying properties, their intrinsic relationship with structural responses, and the true behaviors of building structures and infrastructures under risky and uncertain ground motions. More specific topics include recorded ground motions, generated ground motions, response spectra, stochastic modeling of ground motion, critical excitation, geotechnical aspects, soil mechanics, soil liquefaction, soil-structure interactions, pile foundations, earthquake input energy, structural control, passive control, active control, base-isolation, steel structures, reinforced concrete structures, wood structures, building retrofit, structural optimization, uncertainty analysis, robustness analysis, and redundancy analysis. This eBook includes four original research papers, in addition to the Specialty Grand Challenge article, on the critical earthquake response of elastic-plastic structures under near-fault or long-duration ground motions which were published in the specialty section Earthquake Engineering. In the early stage of dynamic nonlinear response analysis of structures around 1960s, a simple hysteretic structural model and a simple sinusoidal earthquake ground motion input were dealt with together with random inputs. The steady-state response was tackled by an equivalent linearization method developed by Caughey, Iwan and others. In fact, the resonance plays a key role in the earthquake-resistant design and it has a strong effect even in case of near-fault ground motions. In order to draw the steady-state response curve and investigate the resonant property, two kinds of repetition have to be introduced. One is a cycle, for one forced input frequency, of the initial guess of the steady-state response amplitude, the construction of the equivalent linear model, the analysis of the steady-state response amplitude using the equivalent linear model and the update of the equivalent linear model based on the computed steady-state response amplitude. The other is the sweeping over a range of forced input frequencies. This process is quite tedious. Four original research papers included in this eBook propose a new approach to overcome this difficulty. Kojima and Takewaki demonstrated that the elastic-plastic response as continuation of free-vibrations under impulse input can be derived in a closed form by a sophisticated energy approach without solving directly the equations of motion as differential equations. While, as pointed out above, the approach based on the equivalent linearization method requires the repetition of application of the linearized equations, the method by Kojima and Takewaki does not need any repetition. The double impulse, triple impulse and multiple impulses enable us to describe directly the critical timing of impulses (resonant frequency) which is not easy for the sinusoidal and other inputs without a repetitive procedure. It is important to note that, while most of the previous methods employ the equivalent linearization of the structural model with the input unchanged, the method treated in this eBook transforms the input into a series of impulses with the structural model unchanged. This characteristic guarantees high accuracy and reliability even in the large plastic deformation range. The approach presented in this eBook is an epoch-making accomplishment to open the door for simpler and deeper understanding of structural reliability of built environments in the elastic-plastic range.

    Description: Intracellular pathogens, such as bacteria and parasites, have evolved specialized mechanisms to survive and replicate in their host, leading to disorders and diseases. The principle of these mechanisms is to reprogram the microbicidal cell function in order to disable the host cells defence that aims to control and eliminate foreign invaders. Devoid of their defence, cells become permissive to pathogens invasion. The aim of this Research Topic is to highlight and cover recent understanding of mechanisms and molecules used by pathogens to interfere with the microbicidal function of cells. This Research Topic will focus on the reprogramming of the cellular dynamics, the immune response, the phagolysosome biogenesis and the signal transduction pathways bypathogens. Special attention will be made on non-proteic virulence factors, however this Research Topic is not restricted to non-proteic virulence factors.

    Description: Infectious disease is the result of an interactive relationship between a microbial pathogen and its host. In this interaction both the host and the pathogen attempt to manipulate each other using a complex network to maximize their respective survival probabilities. Programmed host cell death is a direct outcome of host-pathogen interaction and may benefit host or pathogen depending on microbial pathogenesis. Apoptosis and pyroptosis are two common programmed cell death types induced by various microbial infections. Apoptosis is non-inflammatory programmed cell death and can be triggered through intrinsic or extrinsic pathways and with or without the contribution of mitochondria. Pyroptosis is an inflammatory cell death and is typically triggered by caspase-1 after its activation by various inflammasomes. However, some non-canonical caspase-1-independent proinflammatory cell death phenomena have been reported. Microbial pathogens are able to modulate host apoptosis and pyroptosis through different triggers and pathways. The promotion and inhibition of host apoptosis and pyroptosis vary and depend on the microbe types, virulence, and phenotypes. For example, virulent pathogens and attenuated vaccine strains may use different pathways to modulate host cell death. Specific microbial genes may be responsible for the modulation of host cell death. Different host cells, including macrophages, dendritic cells, and T cells, can undergo apoptosis and pyroptosis after microbial infections. The pathways of host apoptosis and pyroptosis induced by different microbes may also differ. Different methods can be used to study the interaction between microbes and host cell death system. The articles included in this E-book report the cutting edge findings in the areas of microbial modulation of host apoptosis, pyroptosis and inflammasome.

    Description: Ticks are noticeable by the high diversity of pathogens they can transmit, most of them with implications in human and animal health. Ticks are arachnids, meaning that they do not share the biological and ecological features of the mosquitoes and other parasitic Diptera. The natural foci of tick-borne pathogens may be as large as a continent, or be restricted to small portions of a country, without apparently too many similar features. The life cycle of the ticks involved three developing instars. The precise relationships of ticks and their hosts, the specific seasonal pattern of activity of ticks, and the still poorly known molecular relationships between ticks and the pathogens they can transmit, make these vectors a specially fecund field of research. Importantly, extensive studies on the biological and ecological relationships of ticks and abiotic (climate and vegetation) conditions have revealed the fine-tuning of the ticks and the pathogens they transmit, together with the biological effects of host and the driving features by the climate. The studies on tick-transmitted pathogens have been on the rise in the last years. There is a growing interest in understand the somewhat complex relationships between the landscape, the climate, the vectors and the pathogens, because the concerns of spread, probably driven by subtle changes in climate and man made alterations of the landscape. Studies on Lyme borreliosis are addressing the interesting issue of the relationships between the climate, the tick activity patterns, and the selection of strains according to the reservoir availability. Furthermore, the expanding field of habitat suitability modeling has been applied with different degrees of success to evaluate and quantify the risk of disease transmission. In such exponentially growing field, revisionary books are clearly welcome additions to the bibliographical tools of researchers. It is however necessary the compilation of works devoted to explore the tip of the iceberg in the field of research. In this Research Topic, we wish to summarize and review the studies on ecology, molecular biology, and tick-host-pathogens interactions, provided to resolve the important issues of ticks and pathogens. We want not only the results obtained by newly developed molecular tools, but rigorous reviews of the most recent advances in these issues. This Topic will cover aspects of both human and animal health, with special interest on zoonoses. Aspects of the biology of the ticks, as affecting the transmission of pathogens, are of special interest in this Topic. Studies on ticks of the poorly known family Argasidae, as related to their involvement on pathogen transmission, are especially welcome. We also wish to describe the perspective of the field in the future. Finally, the presentation of ongoing original works is greatly encouraged.

    Description: Legume crops provide an excellent source of high quality plant protein and have a key role in arable crop rotations reducing the need for fertilizer application and acting as break-crops. However, these crops are affected by a number of foliar and root diseases, being ascochyta blights the most important group of diseases worldwide. Ascochyta blights are incited by different pathogens in the various legumes. A number of control strategies have been developed including resistance breeding, cultural practices and chemical control. However, only marginal successes have been achieved in most instances, most control methods being uneconomical, hard to achieve or resulting in incomplete protection.     Description: The chlamydiae are Gram-negative, obligate intracellular bacteria with a complex developmental cycle comprising a metabolically less-active, infectious stage, the elementary body (EB), and a metabolically more active stage, the reticulate body (RB). They are responsible for many acute and chronic diseases in humans and animals. In order to play a causative role in chronic diseases, chlamydiae would need to persist and to re-activate within infected cells/tissues for extended periods of time. Persistence in vitro is defined as viable but non-cultivable chlamydiae involving morphologically enlarged, aberrant, and nondividing RBs, termed aberrant bodies (AB). In vitro, alterations of the normal developmental cycle of chlamydiae can be induced by the addition of Interferon-? (IFN-?), tumor necrosis factor-a (TNF-a) and penicillin G exposure as well as amino acid or iron deprivation, monocyte infection and co-infection with viruses. In vivo, key questions include whether or not ABs occur in infected patients and animals and whether such ABs can contribute to prolonged, chronic inflammation, fibrosis, and scarring through continuing stimulation of the host immune system known from diseases such as trachoma, pelvic inflammatory disease, reactive arthritis and atherosclerosis. To date, the direct causal role in the pathogenesis of chlamydial infection and persistence in vivo has been questioned since there was no tractable animal model of chlamydial persistence so far. A very recent study was able to establish an experimental animal model of in vivo persistence, when C. muridarum vaginally-infected mice were gavaged with amoxicillin. Amoxicillin treatment induced C. muridarum to enter the persistent state in vivo. Recent in vivo data from patients indicate that viable but non-infectious developmental stages are present in the genital tract of chronically-infected women and that the gastrointestinal tract might be a reservoir for persistent chlamydial infections at other sites.

    Description: Louis Sullivan (1856 - 1924) revolutionized architecture by designing the first skyscraper and he became famous by proclaiming that “form follows function”. When x-ray crystallographers visualized the structures of proteins for the first time, the structural biology field embraced the view that “function follows form” as the 3D-architecture of proteins could unveil various aspects of their function. Despite the original “1 gene - 1 protein structure - 1 function” relationship, nowadays a far more complicated picture emerges where the flexibility and dynamics of a protein can play a central role in a multitude of functions. The ultimate form(s) that a protein adopt when interacting with (a) partner molecule(s) are the most biologically relevant and in this context Sullivan’s quote is still appropriate: the conformation that the protein adopts follows from the function of that protein. Despite the fact that many well-characterized proteins have a well-folded structure, there is a growing interest in the conformational flexibility within proteins. This flexibility is also a balanced phenomenon: excess of flexibility can be detrimental for protein behaviour, as well as the lack thereof. Notwithstanding its importance, studying intrinsically disordered protein regions or conformational rearrangements can be a very challenging. Therefore, flexibility can be perceived as a friend or a foe, depending on the context. This e-book showcases the impact of the study of protein flexibility on the structural biology field and presents protein flexibility in the context of disease as well as its benign aspects. As detailed knowledge of the structural aspects of polypeptides remains essential to comprehend protein function, one of the future challenges for structural biology also lies with large macromolecular protein complexes. Also there the dynamics and flexibility are essential for proper functioning and molecular movement, which is an important aspect of living matter. This challenge stimulated the development of advanced techniques to study protein flexibility and the use of those techniques to address fundamental biological and biomedical problems.     Description: Large-scale earthquake hazards pose major threats to modern society, generating casualties, disrupting socioeconomic activities, and causing enormous economic loss across the world. Events, such as the 2004 Indian Ocean tsunami and the 2011 Tohoku earthquake, highlighted the vulnerability of urban cities to catastrophic earthquakes. Accurate assessment of earthquake-related hazards (both primary and secondary) is essential to mitigate and control disaster risk exposure effectively. To date, various approaches and tools have been developed in different disciplines. However, they are fragmented over a number of research disciplines and underlying assumptions are often inconsistent. Our society and infrastructure are subjected to multiple types of cascading earthquake hazards; therefore, integrated hazard assessment and risk management strategy is needed for mitigating potential consequences due to multi-hazards. Moreover, uncertainty modeling and its impact on hazard prediction and anticipated consequences are essential parts of probabilistic earthquake hazard and risk assessment. The Research Topic is focused upon modeling and impact assessment of cascading earthquake hazards, including mainshock ground shaking, aftershock, tsunami, liquefaction, and landslide.

    Description: La symbiose ectomycorhizienne, phénomène naturel vieux d’environ 250 millions d’années, résulte d'une association mutualiste entre le mycélium d’un champignon du sol et les racines d’une plante hôte. Dans ce partenariat à deux, le champignon mobilise des nutriments du sol, en particulier le phosphore, au bénéfice de la plante hôte. En retour, le champignon reçoit de la plante hôte du carbone qu’il est incapable de fabriquer. La symbiose apporte une indéniable valeur ajoutée aux deux associés. Elle est ainsi au cœur des recherches pour optimiser les opérations de reboisement et de réhabilitation des sols dégradés et pour lutter contre la désertification. L’ensemble réunit et synthétise une somme considérable de résultats de recherche collectés, trois décennies durant, par une vingtaine de chercheurs. Trente-neuf cartes, accompagnées de notices très étoffées et d’un grand nombre de graphiques, diagrammes, tableaux et dessins, rendent compte de l’environnement physique, des éléments démographiques, ethniques, archéologiques et linguistiques, et de toute la diversité des ressources agraires. Trois cartes traitent en outre de questions très spécifiques au nord du pays : parcs et végétation anthropique ; aliments de famine ; stratégies de conservation du grain. La présente réédition améliore beaucoup les possibilités de visualisation détaillée sur PC par rapport à la première version cédérom qui accompagnait l’atlas papier. Elle fait partie d’un ensemble de trois cédéroms qui offrent, sous une forme nettement plus compacte, l’ensemble des atlas réalisés par l’Orstom/IRD au Cameroun, dont la plupart sont maintenant introuvables.

    Description: The EV Everywhere Grand Challenge requires a breakthrough in energy storage technology. State-of-the-art Li-ion technology is currently used in low volume production plug-in hybrid and niche high performance vehicles; however, the widespread adoption of electrified powertrains requires a four-fold increase in performance, 25% lower cost, and safer batteries without the possibility of combustion. One approach for this target is to develop solid-state batteries (SSBs) offering improved performance, reduced peripheral mass, and unprecedented safety. SSB could offer higher energy density, by enabling new cell designs, such as bipolar stacking, leading to reduced peripheral mass and volume. To enable SSBs, a crucial requirement is a fast-ion conducting solid electrolyte. To date, myriad solid-state electrolytes have been reported exhibiting Li ion conductivities approaching those of today’s liquid electrolyte membranes. Moreover, several new materials are reported to have wide electrochemical window and single-ion mobility. Leveraging decades of research focused on Li-based electrodes for Li-ion batteries, the discovery of new solid-state electrolytes could enable access to these electrodes; specifically, Li metal and high voltage electrodes (〉5V). However, transitioning SSBs from the laboratory to EVs requires answers to fundamental questions such as: (1) how does Li-ion transport through the solid electrolyte / solid electrode interface work? (2) will solid electrolytes enable bulk-scale Li metal anode and high voltage cathodes?, and (3) how will ceramic-based cells be manufactured in large-format battery packs? The purpose of this Research Topic is to provide new insights obtained through the fundamental understanding of materials chemistry, electrochemistry, advanced analysis and computational simulations. We hope these aspects will summarize current challenges and provide opportunities for future research to develop the next generation SSBs.

    Description: Global economic losses due to severe weather events have grown dramatically over the past two decades. A large proportion of these losses are due to severe wind storms such as tropical cyclones and tornadoes, which can cause destruction to buildings, houses, and other infrastructure over large areas. To address the growing losses, many new large-scale and full-scale laboratories have been developed. These tools are used to examine the issues that could not be solved with the traditional tools of wind engineering including model-scale boundary layer wind tunnels, simplified standardized product tests, and other methods of analysis.     Description: This eBook is the third in a series of books on the critical earthquake response of elastic or elastic-plastic structures under near-fault or long-duration ground motions, and includes four original research papers which were published in the specialty section Earthquake Engineering in ‘Frontiers in Built Environment’. Several extensions of the first eBook and the second eBook are included here. The first article is on the earthquake resilience of residential houses after repeated ground motions with high intensity. The 2016 Kumamoto earthquake brought a significant impact on the earthquake resilience of residential houses under repeated ground motions with high intensity in a few days. The necessary strength upgrade withstanding two repeated high-intensity ground motions was found to be 1.5. The second article is concerned with the smart enhancement of earthquake resilience of building structures under both near-fault and long-duration ground motions. A hybrid system of base-isolation and building connection control was proposed and its earthquake resilience to near-fault and long-duration ground motions was evaluated by a double impulse and a multiple impulse. It was demonstrated that the base-isolation is effective for near-fault ground motions and the building connection system using passive dampers is effective for long-duration ground motions. The third article is related to the robustness evaluation of elastic-plastic base-isolated high-rise buildings under resonant near-fault ground motions. The robustness function was introduced to evaluate quantitatively the robustness of elastic-plastic base-isolated high-rise buildings. The fourth article is an extension of the previously proposed energy balance approach to a bilinear elastic-plastic single-degree-of-freedom system under a long-duration sinusoidal ground motion. A historical difficulty in nonlinear vibration posed by Caughey (1960) and Iwan (1961) has been overcome in a smart manner after half a century. The approach presented in this eBook, together with the previous eBooks, is an epoch-making accomplishment to open the door for simpler and deeper understanding of structural reliability and resilience of built environments in the elastic-plastic and nonlinear range.

    Description: Shiga toxin-producing Escherichia coli (STEC) is an important foodborne pathogen associated with both outbreaks and sporadic cases of human disease, ranging from uncomplicated diarrhoea to haemorrhagic colitis (HC) and haemolytic uraemic syndrome (HUS). STEC affects children, elderly and immuno-compromised patients. STEC is capable of producing Shiga toxin type 1 (Stx1), type 2 (Stx2) or both, encoded by stx1 and stx2 genes, respectively. These strains are likely to produce putative accessory virulence factors such as intimin (encoded by eae), an enterohaemolysin (EhxA) and an autoagglutinating protein commonly associated with eae-negative strains (Saa), both encoded by an enterohaemorrhagic plasmid. Several studies have confirmed that cattle are the principal reservoir of STEC (O157 and non-O157:H7 serotypes) and many of these serotypes have been involved in HUS and HC outbreaks in other countries. Transmission of STEC to humans occurs through the consumption of undercooked meat, vegetables and water contaminated by faeces of carriers and by person-to-person contact. Diagnostic methods have evolved to avoid selective diagnostics, currently using molecular techniques for typing and subtyping of strains. Control is still a challenge, although there are animal vaccines directed against the serotype O157:H7.

    Description: In the past few years humanoid robots have evolved at a rapid pace. Research has made impressive advancements on both mechatronics and cognitive capabilities, including learning, perception and control. At the same time the explosion of the market of mobile devices has led to a remarkable increase in the computational capabilities of embedded CPUs and has made available higher resolution sensors and inertial units. Research on humanoid robotics is attacking problems such as human-robot interaction, whole body control, object manipulation and tool use. These research efforts must be supported by an adequate software infrastructure which allows experimenting with new hardware and algorithms while at the same time reducing debugging time and maximizing code-reuse. The complexity of humanoid robots and their peculiar application domain require that further software engineering efforts are devoted to support the proper integration of diverse capabilities. While research in mechatronics, motor control, learning and perception receive wide visibility in in international conference and journals, software tools and software engineering know-how are rarely shared among groups working on different platforms.     Description: Repetitive structures in biological sequences are emerging as an active focus of research and the unifying concept of "repeatome" (the ensemble of knowledge associated with repeating structures in genomic/proteomic sequences) has been recently proposed in order to highlight several converging trends. One main trend is the ongoing discovery that genomic repetitions are linked to many biological significant events and functions. Diseases (e.g. Huntington's disease) have been causally linked with abnormal expansion of certain repeating sequences in the human genome. Deletions or multiple copy duplications of genes (Copy Number Variations) are important in the aetiology of cancer, Alzheimer, and Parkinson diseases. A second converging trend has been the emergence of many different models and algorithms for detecting non-obvious repeating patterns in strings with applications to in genomic data. Borrowing methodologies from combinatorial pattern, matching, string algorithms, data structures, data mining and machine learning these new approaches break the limitations of the current approaches and offer a new way to design better trans-disciplinary research. The articles collected in this book provides a glance into the rich emerging area of repeatome research, addressing some of its pressing challenges. We believe that these contributions are valuable resources for repeatome research and will stimulate further research from bioinformatic, statistical, and biological points of view.

    Description: Francisella tularensis, the causative agent of tularemia, is a paradigm among human pathogens. This Gram-negative bacterium has an intracellular lifestyle, which probably reflects an adaptation to its natural animal and protozoa reservoirs. This is one of the most infectious agents in humans and animals; only a few bacteria are needed to induce a severe infection in both types of hosts. The clinical presentation and severity of human tularemia varies according to the portal of entry of bacteria, the bacterial inoculum, the virulence of the infecting strain, and the immune response of the host. Although most infections occur after direct inoculation of bacteria through the skin (through skin wounds or bites of arthropods), pneumonia due to inhalation of infected aerosols is the most feared of the clinical forms of the disease, particularly in the context of biological threat. Two subspecies are responsible for tularemia (subsp. tularensis and subsp. holarctica), and several clades have been described for each, which might be associated with changes in disease severity in humans. Tularemia is also more severe in people with an impaired immune response. No safe vaccine is currently available for prophylaxis of tularemia in humans. On the other hand, control of proliferation of F. tularensis in wildlife is not feasible. Thus, only the anti-infective agents are used for treatment and prophylaxis of human tularemia. The standard options include aminoglycosides (gentamicin), tetracyclines (eg, doxycycline) and fluoroquinolones (eg, ciprofloxacin). The selection of acquired resistance to these antibiotics in F. tularensis, especially in the context of a biological threat, may quickly limit the therapeutic options. New prophylactic and therapeutic alternatives must be developed rapidly. The present Research Topic focuses on potential new strategies for treatment of tularemia, including the development and evaluation of new compounds having proper antibacterial activity, reducing the virulence of F. tularensis or enhancing the immune host response.

    Description: Atomistic simulations, based on ab-initio and semi-empirical approaches, are nowadays widespread in many areas of physics, chemistry and, more recently, biology. Improved algorithms and increased computational power widened the areas of application of these computational methods to extended materials of technological interest, in particular allowing unprecedented access to the first-principles investigation of their electronic, optical, thermodynamical and mechanical properties, even where experiments are not available. However, for a big impact on the society, this rapidly growing field of computational approaches to materials science has to face the unfavourable scaling with the system size, and to beat the time-scale bottleneck. Indeed, many phenomena, such as crystal growth or protein folding for example, occur in a space/time scale which is normally out of reach of present simulations. Multi-scale approaches try to combine different scale algorithms along with matching procedures in order to bridge the gap between first-principles and continuum-level simulations. This Research Topic aims at the description of recent advances and applications in these two emerging fields of ab-inito and multi-scale materials modelling for both ground and excited states. A variety of theoretical and computational techniques are included along with the application of these methods to systems at increasing level of complexity, from nano to micro.     Description: The discipline of Synthetic Biology has recently emerged at the interface of biology and engineering. The definition of Synthetic Biology has been dynamic over time ever since, which exemplifies that the field is rapidly moving and comprises a broad range of research areas. In the frame of this Research Topic, we focus on Synthetic Biology approaches that aim at rearranging biological parts/ entities in order to generate novel biochemical functions with inherent metabolic activity. This Research Topic encompasses Pathway Engineering in living systems as well as the in vitro assembly of biomolecules into nano- and microscale bioreactors. Both, the engineering of metabolic pathways in vivo, as well as the conceptualization of bioreactors in vitro, require rational design of assembled synthetic pathways and depend on careful selection of individual biological functions and their optimization. Mathematical modelling has proven to be a powerful tool in predicting metabolic flux in living and artificial systems, although modelling approaches have to cope with a limitation in experimentally verified, reliable input variables. This Research Topic puts special emphasis on the vital role of modelling approaches for Synthetic Biology, i.e. the predictive power of mathematical simulations for (i) the manipulation of existing pathways and (ii) the establishment of novel pathways in vivo as well as (iii) the translation of model predictions into the design of synthetic assemblies.

    Description: Carbon dioxide utilisation is a growing field of research that spans early stage laboratory chemistry through to commercial exploitation. In 2013 the CO2Chem Network (www.co2chem.com) made a successful bid to hold the 14th edition of this major conference. This was the first time it was held in the United Kingdom and attracted over 270 delegates from 32 different countries. It was a condition of presentation that all the work submitted was new and novel. We invited submissions of new work for this Research Topic and manuscripts were subjected to deep peer review. We are pleased that these papers are now being collated into an eBook. We value the range and quality of the papers submitted. CO2Chem was founded in 2010 as one of the Engineering and Physical Sciences (EPSRC) Grand Challenge Networks. It is now in its eighth year of operation and its third round of direct funding. It continues to be a forum for discussion and collaboration nationally and globally. We have for a long time associated ourselves with ICCDU and will continue to do so in the future. We hope that the papers presented here serve as a catalyst to further research in CDU and to engagement with ICCDU.

    Description: This eBook is the second in a series of books on the critical earthquake response of elastic-plastic structures or rigid blocks under near-fault ground motions, and includes four original research papers which were published in the specialty section Earthquake Engineering in ‘Frontiers in Built Environment’. Several extensions of the first book1 are included here. The first article is on the soil-structure interaction problem. The reduction of an original soil-structure interaction model into a single-degree-of-freedom (SDOF) model enables the application of the original theory for an SDOF model to such complicated soil-structure interaction model. The second article is concerned with the extension of the original theory for an SDOF model to a 2DOF model. Since the simple application of the original theory for an SDOF model to a multi-degree-of-freedom model is difficult due to out-of-phase phenomenon of multiple masses, a convex model theory is introduced and an upper bound of elastic-plastic response is derived. The third article is related to the stability problem of structures (collapse problems of structures) in which the P-delta effect is included. It is shown that the original theory for an SDOF model with elastic-perfectly plastic restoring-force characteristic can be applied to a model with negative second slope. The fourth article is an application of the energy balance approach to an overturning limit problem of rigid blocks. A closed-form expression of the overturning limit of rigid blocks is derived for the first time after the Housner’s pioneering work in 1963. The approach presented in this book, together with the first book, is an epoch-making accomplishment to open the door for simpler and deeper understanding of structural reliability of built environments in the elastic-plastic and nonlinear range.

    Description: Periodontitis is an infection-induced inflammatory disease of the tooth supporting tissues. Treatment of periodontal diseases and regeneration of the effected tissues can be possible only in the early diagnosis of the disease. If left undiagnosed or untreated, periodontitis leads to irreversible soft and hard tissue destruction and finally to tooth loss. Saliva is known to contain inflammatory mediators, host tissue and cell degradation products as well as microbial metabolites and enzymes, reflecting the health status of the oral cavity. In this topic, in collaboration with the well-known scientists working on the field of salivary diagnostics, we demonstrate evidence on monitoring periodontitis by salivary analysis.

    Description: From simple inorganic catalysts to vital biological cofactors, divalent transition metals are instrumental to electron transfers, catalysis and signaling. Their natural ability to bind, exchange and react with organic molecules including oxygen requires from living cells to regulate uptake with metabolic activities, sensing and chaperoning, distributing and storing, or excreting excess to prevent detrimental biochemical reactions. Since transition metal deficiency and overload both limit cell growth it is no surprise that the immune system evolved a dual strategy, of metal starvation or intoxication, to thwart microbial invasions. Like environmental metal availability determined biological use it also shaped host-microbe metal economy: Fe and Mn, available early in evolution and still required rather ubiquitously, are generally withheld by host in response to infection; Zn and Cu, which became bioavailable later, essentially to eukaryotic cells may be bombarded toward invaders. Successful microbial pathogens have evolved elaborate counter-measures to cope with host metal defenses. This research topic aims to review and discuss metal currencies in host-microbe interactions focusing on new findings about micro-organism pathogenesis determinants in the face of host innate strategies to interfere with microbial physiology.

    Description: The oral cavity harbors an immense diversity of microorganisms, including bacteria, fungi, archaea, protozoa and viruses. At health, oral microbial community is thought to be in a state of homeostasis, even after numerous perturbations (e.g., toothbrushing, food intake) a day. The breach in this homeostasis can occur for instance if the perturbations become too excessive (e.g., frequent carbohydrate intake leading to acidification of the community) or the host is compromised (e.g., inadequate immune response resulting in persistent inflammation of periodontal tissue). Aggressive antimicrobial therapy (e.g., antibiotics in case of periodontal disease or preventive antibiotic therapy before and after dental extractions) is commonly applied with all the negative consequences of this approach. So far little is known on the interplay between the environmental, host and microbial factors in maintaining an ecological balance. What are the prerequisites for a healthy oral ecosystem? Can we restore an unbalanced oral microbiome? How stable is the oral microbiome through time and how robust it is to external perturbations? Gaining new insights in the ecological factors sustaining oral health will lead to conceptually new therapies and preventive programs. Recent advances in high throughput technologies have brought microbiology as a science to a new era, allowing an open-ended approach instead of focusing on few opportunistic pathogens. With this topic we would like to integrate the current high-throughput ‘omics’ tools such as metagenomics, metatranscriptomics, metaproteomics or metabolomics with biochemical, physiological, genetic or clinical parameters within the oral microbial ecosystem. We aim to address questions underlying the regulation of the ecological balance in the oral cavity by including the following areas: • Ecology of oral microbiome at health • Ecology of oral microbiome under oral diseases • Ecology of oral microbiome during non-oral diseases • Shifts in the oral microbiome by therapeutic approaches (e.g., antimicrobials, replacement therapy, pre- and probiotics) • Modeling of oral ecological shifts (e.g., animal models, in vitro microcosm models) • Complex inter- and intra-kingdom interactions (e.g., bacterial-fungal-host) related to oral ecology • Environmental (e.g., diet, tobacco), host-related (e.g., immune response, saliva composition and flow) and biotic (e.g., bacterial competition) factors influencing oral ecology • Geographic variation in oral microbial ecology and diversity

    Description: The understanding of biological complexity has been greatly facilitated by cross-disciplinary, holistic approaches that allow insights into the function and regulation of biological processes that cannot be captured by dissecting them into their individual components. In addition, the development of novel tools has dramatically increased our ability to interrogate information at the nucleic acid, protein and metabolite level. The integration and interpretation of disparate data sets, however, still remain a major challenge in systems biology. Roots provide an excellent model for studying physiological, developmental, and metabolic processes. The availability of genetic resources, along with sequenced genomes has allowed important discoveries in root biochemistry, development and function. Roots are transparent, allowing optical investigation of gene activity in individual cells and experimental manipulation. In addition, the predictable fate of cells emerging from the root meristem and the continuous development of roots throughout the life of the plant, which permits simultaneous observation of different developmental stages, provide ideal premises for the analysis of growth and differentiation. Moreover, a genetically fixed cellular organization allows for studying the utilization of positional information and other non-cell-autonomous phenomena, which are of utmost importance in plant development. Although their ontogeny is largely invariant under standardized experimental conditions, roots possess an extraordinary capacity to respond to a plethora of environmental signals, resulting in distinct phenotypic readouts. This high phenotypic plasticity allows research into acclimative and adaptive strategies, the understanding of which is crucial for germplasm enhancement and crop improvement. With the aim of providing a current snapshot on the function and development of roots at the systems level, this Research Topic collated original research articles, methods articles, reviews, mini reviews and perspective, opinion and hypotheses articles that communicate breakthroughs in root biology, as well as recent advances in research technologies and data analysis.

    Description: This eBook is the fourth in a series of books on the critical earthquake response of elastic or elastic-plastic structures under near-fault or long-duration ground motions, and includes six original research papers which were published in the specialty section Earthquake Engineering in ‘Frontiers in Built Environment’. Several extensions of the first eBook, the second eBook and the third eBook are included here. The first article is on the comparison of earthquake resilience of various building structures including innovative base-isolation systems and control systems. Pulse-type ground motions and resonant harmonic ground motions are used for investigating the earthquake resilience of those innovative building structures. The second article is concerned with the performance of an innovative seismic response controlled system with shear walls and concentrated dampers in lower stories. The resonant one-cycle sine waves and resonant harmonic waves are used as the input ground motions. The third article is related to the robustness evaluation of a base-isolation building-connection hybrid controlled building structure under the critical long-period and long-duration ground motion. The multi impulse is used as a substitute for a long-period and long-duration ground motion and the model reduction to a single-degree-of-freedom (SDOF) system is conducted to propose a simple response evaluation method. The fourth article is an extension of the previously proposed energy balance approach to a damped bilinear hysteretic SDOF system under a double impulse as a substitute for a near-fault ground motion. The energy absorption through viscous damping is incorporated appropriately in the energy balance and the application of the proposed method to actual recorded ground motions is presented. The fifth article is on the robustness evaluation of base-isolation building-connection hybrid controlled building structures considering uncertainties in deep ground. The earthquake ground motion amplitude at the earthquake bedrock is evaluated by the Boore’s stochastic method in 1983 including the fault rupture and the wave propagation into the earthquake bedrock. Then the phase angle property at the earthquake bedrock is investigated by introducing the concept of phase difference which is defined for each earthquake type. A wave at the ground surface nearly resonant to the base-isolation building-connection hybrid controlled building structure is produced by considering uncertainties in deep ground. The sixth article is concerned with the critical response of nonlinear base-isolated buildings considering soil-structure interaction under a double impulse as a substitute for a near-fault ground motion. The complicated model of a nonlinear base-isolated building on ground is modeled into an SDOF system after a few model reduction processes. The approach presented in this eBook, together with the previous eBooks, is an epoch-making accomplishment to open the door for simpler and deeper understanding of structural reliability and resilience of built environments in the elastic-plastic and nonlinear range.

    Description: The Overview of the Topic was the following: “One of the most active areas of research in molecular microbiology has been the study of how bacteria modulate their genetic activity and its consequences. The prokaryotic world has received much interest not only because the resulting phenomena are important to cells, but also because many of the effects often can be readily measured. Contributing to the interest of the present topic is the fact that modulation of gene activity involves the sensing of intra- and inter-cellular conditions, DNA binding and DNA dynamics, and interaction with the replication/transcription machinery of the cell. All of these processes are fundamental to the operation of a genetic entity and condition their lifestyle. Further, the discoveries achieved in the bacterial world have been of ample use in eukaryotes. In addition to the fundamental interest of understanding modulation of prokaryotic lifestyle by DNA-binding proteins, there is an added interest from the healthcare point of view. As it is well known the antibiotic-resistance strains of pathogenic bacteria are a major world problem, so that there is an urgent need of innovative technologies to tackle it. Most of the acquired resistances are spread by processes of horizontal gene transfer mediated by mobile elements in which DNA replication and gene expression are of basic interest. There is an imperative of finding new alternatives to the ‘classical’ way of treatment of bacterial infections and these new alternatives include the discovery of new drugs and of new bacterial targets. Nevertheless, these new alternatives will find a dead-end if we are unable to obtain a better understanding of the basic processes modulating bacterial gene expression. Our goal to achieve with this Topic of Frontiers is to accelerate our understanding of protein-DNA interactions. First, the topic will bring together several very active researchers in the study of gene replication, gene regulation, the strategies applied by the different proteins that participate in these processes, and their consequences.     Description: A link between inflammation and cancer was initially made by Rudolf Virchow back in the 19th century. Nowadays many cancers are considered dependent on inflammatory responses to microbial and damaged-self stimuli and both arms of immunity, innate and adaptive, are playing a role in promoting cancer. Moreover, besides environmental factors, opportunistic pathogens contribute to inflammation and cancer. Nevertheless, microbial influence on chronic disease is sometimes difficult to discern, especially in the context of polymicrobial communities, such as those found in the digestive tract. In this light, model organisms provide important insights into immune and growth signals that promote cancer, and suggest therapies that will selectively target potentially harmful microbes or modulate host responses.     Description: La désertification est un phénomène mondial qui affecte près de la moitié de la surface de la planète, notamment en Afrique où 43 % des terres se trouvent dans des zones arides ou semi-arides. La lutte contre la désertification dans ces milieux constitue une des priorités majeures des États sahélo-sahariens du Circum-Sahara. L’ « Initiative africaine Grande Muraille Verte » (IAGMV) répond à ces enjeux via un ensemble d’actions destinées à assurer le développement socio-économique régional. Elle signe l’émergence d’un leadership de l’Afrique dans la prise en charge de ses défis environnementaux, à travers la gestion durable et la valorisation de l’important potentiel de développement des zones arides du continent. Malgré l’acquisition de connaissances scientifiques et techniques dans les domaines liés à la gestion durable des terres en zones arides, la majeure partie de ces données n’ont pas été capitalisées et diffusées, ce qui fragilise la mise en place des différentes politiques de lutte contre la désertification. Cet ouvrage a ainsi pour objectif de faire l’état des lieux des connaissances et initiatives sur la gestion des problématiques de la désertification. Il capitalise les résultats, les expériences, les techniques et autres données issues de la recherche scientifique, mais aussi des pratiques et des savoirs traditionnels acquis au cours des cinquante dernières années. Il propose les recommandations qui en découlent afin d’optimiser les stratégies et les performances des programmes et projets de l’ « Initiative Grande Muraille Verte ».     Description: Mastering the sensorimotor capabilities of our body is a skill that we acquire and refine over time, starting at the prenatal stages of development. This learning process is linked to brain development and is shaped by the rich set of multimodal information experienced while exploring and interacting with the environment. Evidence coming from neuroscience suggests the brain forms and mantains body representations as the main strategy to this mastering. Although it is still not clear how this knowledge is represented in our brain, it is reasonable to think that such internal models of the body undergo a continuous process of adaptation. They need to match growing corporal dimensions during development, as well as temporary changes in the characteristics of the body, such as the transient morphological alterations produced by the usage of tools. In the robotics community there is an increasing interest in reproducing similar mechanisms in artificial agents, mainly motivated by the aim of producing autonomous adaptive systems that can deal with complexity and uncertainty in human environments. Although promising results have been achieved in the context of sensorimotor learning and autonomous generation of body representations, it is still not clear how such low-level representations can be scaled up to more complex motor skills and how they can enable the development of cognitive capabilities. Recent findings from behavioural and brain studies suggests that processes of mental simulations of action-perception loops are likely to be executed in our brain and are dependent on internal motor representations. The capability to simulate sensorimotor experience might represent a key mechanism behind the implementation of further cognitive skills, such as self-detection, self-other distinction and imitation. Empirical investigation on the functioning of similar processes in the brain and on their implementation in artificial agents is fragmented. This e-book comprises a collection of manuscripts published by Frontiers in Robotics and Artificial Intelligence, under the section Humanoid Robotics, on the research topic re-enactment of sensorimotor experience for cognition in artificial agents. This compendium aims at condensing the latest theoretical, review and experimental studies that address new paradigms for learning and integrating multimodal sensorimotor information in artificial agents, re-use of the sensorimotor experience for cognitive development and further construction of more complex strategies and behaviours using these concepts.     Description: The cell surface of fungi, bacteria and sea organisms is highly glycosylated. These glycans are oligo- or polysaccharide molecules that can be secreted or attached to protein or lipids forming glycoconjugates. They present extraordinary structural diversity that could explain their involvement in many fundamental cellular processes, including growth, differentiation and morphogenesis. Considerable advances have been made on the structural elucidation of these glycans. Their primary structures were determined based on a combination of mass spectrometry and NMR spectroscopy techniques. The combination of these sensitive and powerful techniques has allowed us to increase our structural knowledge of a wide variety of glycans expressed by different fungi, bacteria and sea organisms.

    Description: Members of the HSP70 family form a central hub of the molecular chaperone network, controlling protein homeostasis in prokaryotes and in the ATP-containing compartments of the eukaryotic cells. The heat-inducible form HSPA1A (HSP70), its constitutive cytosolic cognate HSPA8 (Hsc70), its endoplasmic reticulum form HSPA5 (BiP), and its mitochondrial form HSPA9 (Mortalin), as well as the more distantly related HSPHs (HSP110s), make up 1-2 % of the total mass of proteins in human cells. They use the energy of ATP-hydrolysis to prevent and forcefully revert the process of protein misfolding and aggregation during and following various stresses, presumably by working as unfoldases to lift aberrant conformers out of kinetic traps. As such, HSP70s, in cooperation with their J-domain co-chaperones and nucleotide exchange factors (NEFs) and co-disaggregases, form an efficient network of cellular defenses against the accumulation of cytotoxic misfolded protein conformers, which may cause degenerative diseases such as Parkinson's and Alzheimer's disease, diabetes, and aging in general. In addition to their function in repair of stress-induced damage, HSP70s fulfill many housekeeping functions, including assisting the de novo folding and maturation of proteins, driving the translocation of protein precursors across narrow membrane pores into organelles, and by controlling the oligomeric state of key regulator protein complexes involved in signal transduction and vesicular trafficking. For reasons not well understood, HSP70s are also found on the surface of some animal cells, in particular cancer cells where they may serve as specific targets for cancer immunotherapy. Here, we gathered seven mini reviews, each presenting a complementary aspect of HSP70’s structure and function in bacteria and eukaryotes, under physiological and stressful conditions. These articles highlight how, the various members of this conserved family of molecular chaperones, assisted by their various J-domain and NEF cochaperones and co-disaggregases, harness ATP hydrolysis to perform a great diversity of life-sustaining cellular functions using a similar molecular mechanism.

    Description: The basal ganglia has received much attention over the last two decades, as it has been implicated in many neurological and psychiatric disorders. Most of this research - in both animals and humans - attempt to understand the neural and biochemical substrates of basic motor and learning processes, and how these are affected in human patients as well as animal models of brain disorders. The current volume contains research articles and reviews describing basic, pre-clinical and clinical neuroscience research of the basal ganglia written by attendees of the 11th Triennial Meeting of the International Basal Ganglia Society (IBAGS) that was held March 3-7th, 2013 at the Princess Hotel, Eilat, Israel and by researchers of the basal ganglia.     Description: An increasing number of countries are shifting toward sustainable energy economies, emphasizing the use of renewable energy sources, increases in energy efficiency and the abatement of greenhouse gas emissions. The success of such an energy transition will depend not only on the development of new energy technologies, but also on major changes in the patterns of individual energy-related decisions and behaviors resulting in substantial reductions in energy demand. Consequently, the behavioral sciences can make important contributions to the energy transition by increasing our understanding of the multiple factors and mechanisms that underlie individual as well as group-based decisions and behaviors in the energy domain and by creating a basis for systematic interventions that reduce energy usage. Many different types of relevant behaviors and decisions need to be considered in this context, including decisions to invest in energy-efficient household equipment, adjustments of energy-critical habits related to heating, eating, or mode of transportation, and participation in the political discourse related to questions of energy. An integration of the expertise of the different disciplines of the behavioral sciences is thus needed to comprehensively investigate the impact of the different drivers and barriers that may determine energy-related decisions and behaviors, including economic factors such as price level, social factors such as norms, communication patterns and social learning processes, and individual factors such as values, attitudes, beliefs, heuristics, affective biases and emotions. The potential impact of these factors on the success of the energy transition is considerable: for example, a recent projection of the energy demand in Switzerland until 2050 has estimated the reduction potential related to psychological and sociological factors between 0% and 30%, depending on which behavioral changes will be implemented in society. Increased research efforts from the behavioral sciences are required to ensure that the full reduction potential can be achieved. This Research Topic brings together contributions from different disciplines such as psychology, affective science, behavioral economics, economics, sociology, consumer behavior, business science, sociology, and political science, that improve our understanding of the many factors underlying decision-making and behavior in the energy domain, and contribute to the development of targeted interventions that aim at reducing energy demand based on these factors.

    Description: Lignocellulosic biomass has great potentials as an alternative feedstock for fuels and chemicals. For effective utilization of biomass, biomass recalcitrance, which is inherent resistance of plant cell walls to biological deconstruction, needs to be reduced. Among many factors in biomass, lignin is significantly related to biomass recalcitrance. Lignin, a complex aromatic polymer, is the largest non-carbohydrate component (15-40% dry weight) in most terrestrial plants. In nature, it provides a structural integrity, facilitates water and nutrient transport, and protects plants from microbial attack. From a different angle, lignin significantly contributes to biomass recalcitrance, so it is necessary to reduce and/or modify the lignin for effective conversion of biomass. Genetic modifications of the lignin biosynthetic pathway and lignin-targeting pretreatments have been developed to minimize the lignin-induced biomass recalcitrance. High carbon content of lignin also renders it an attractive feedstock for many applications. About 100,000 to 200,000 tons of lignin can be generated per year as a byproduct from cellulosic ethanol production, so valorization of these lignins could be one of keys for achieving economic biorefinery. However, investigations of lignin conversion have not been accomplished as the utilization of carbohydrates in biomass. Depolymerization of lignin is still challenging because of its broad distribution of bond strengths, recondensation of low-molecular species, and poor product selectivity. Diverse biological and thermochemical depolymerization methods have been investigated to overcome these barriers. In this Research Topic, recent advancements in biomass recalcitrance by effective utilization of lignin are introduced.

    Description: Fluid flow in transforming porous rocks, fracture networks, and granular media is a very active interdisciplinary research subject in Physics, Earth Sciences, and Engineering. Examples of natural and engineered processes include hydrocarbon recovery, carbon dioxide geo-sequestration, soil drying and wetting, pollution remediation, soil liquefaction, landslides, dynamics of wet or dry granular media, dynamics of faulting or friction, volcanic eruptions, gas venting in sediments, karst development and speleogenesis, ore deposit development, and radioactive waste disposal. Hydrodynamic flow instabilities and pore scale disorder typically result in complex flow patterning. In transforming media, additional mechanisms come into play: compaction, de-compaction, erosion, segregation, and fracturing lead to changes in permeability over time. Dissolution, precipitation, and chemical reactions between solutes and solids may gradually alter the composition and structure of the solid matrix, either creating or destroying permeable paths for fluid flow. A complex, dynamic feedback thus arises where, on the one hand, the fluid flow affects the characteristics of the porous medium, and on the other hand the changing medium influences the fluid flow. This Research Topic Ebook presents current research illustrating the depth and breadth of ongoing work in the field of flow and transformation in porous media through 15 papers by 72 authors from around the world. The body of work highlights the challenges posed by the vast range of length- and time-scales over which subsurface flow processes occur. Importantly, phenomena from each scale contribute to the larger-scale behavior. The flow of oil and gas in reservoirs, and the flow of groundwater on catchment scale is sensitively linked to pore scale processes and material heterogeneity down to the micrometer scale. The geological features of the same reservoirs and catchments evolved over millions of years, sometimes as a consequence of cracking and fracture growth occurring on the time scale of microseconds. The research presented by the authors of this Research Topic represents a step toward bridging the separation of scales as well as the separation of scientific disciplines so that a more unified picture of flow and transformation in porous media can start to emerge.

    Description: Legionella pneumophila was first isolated as the causative agent of a deadly infectious pneumonia at a convention of the American Legion forty years ago. Since then, Legionnaires’ disease continues to be a significant public health concern. Today, our understanding of the Legionella genus, comprising environmental bacteria and opportunistic human pathogens, has dramatically increased. The study of how pathogenic Legionella interact with host cells, both protozoan and mammalian, has not only taught us about host-pathogen interactions but has revealed novel and unexpected insights into human cell biology and immunology. The capacity of pathogenic Legionella to commandeer cellular processes such as eukaryotic vesicular trafficking to establish an ER-like replicative niche, reflects the exquisite ability of this pathogen to manipulate eukaryotic cell biology in order to replicate in an intracellular compartment. This requires the specific and targeted action of a cohort of translocated bacterial effector proteins. In addition, we have learnt much about cell autonomous innate immune sensing of intracellular bacteria through the inability of L. pneumophila to avoid intracellular mammalian defense mechanisms. Now, in the age of large-scale comparative “omics”, it is clear that different Legionella species utilize different cohorts of effectors to replicate inside eukaryotic cells. While we understand some of the strategies employed by L. pneumophila and L. longbeachae to replicate within eukaryotic cells, there is still much to learn about many aspects of the Legionella life cycle. This Research Topic highlights the latest findings regarding the biology of Legionella species, their interactions with eukaryotic host cells, and how the application of various technologies has increased our understanding of this important pathogen.

    Description: Silicon photonics technology, which has the DNA of silicon electronics technology, promises to provide a compact photonic integration platform with high integration density, mass-producibility, and excellent cost performance. This technology has been used to develop and to integrate various photonic functions on silicon substrate. Moreover, photonics-electronics convergence based on silicon substrate is now being pursued. Thanks to these features, silicon photonics will have the potential to be a superior technology used in the construction of energy-efficient cost-effective apparatuses for various applications, such as communications, information processing, and sensing. Considering the material characteristics of silicon and difficulties in microfabrication technology, however, silicon by itself is not necessarily an ideal material. For example, silicon is not suitable for light emitting devices because it is an indirect transition material. The resolution and dynamic range of silicon-based interference devices, such as wavelength filters, are significantly limited by fabrication errors in microfabrication processes. For further performance improvement, therefore, various assisting materials, such as indium-phosphide, silicon-nitride, germanium-tin, are now being imported into silicon photonics by using various heterogeneous integration technologies, such as low-temperature film deposition and wafer/die bonding. These assisting materials and heterogeneous integration technologies would also expand the application field of silicon photonics technology. Fortunately, silicon photonics technology has superior flexibility and robustness for heterogeneous integration. Moreover, along with photonic functions, silicon photonics technology has an ability of integration of electronic functions. In other words, we are on the verge of obtaining an ultimate technology that can integrate all photonic and electronic functions on a single Si chip. This e-Book aims at covering recent developments of the silicon photonic platform and novel functionalities with heterogeneous material integrations on this platform.

    Description: Several recent papers underline methodological points that limit the validity of published results in imaging studies in the life sciences and especially the neurosciences (Carp, 2012; Ingre, 2012; Button et al., 2013; Ioannidis, 2014). At least three main points are identified that lead to biased conclusions in research findings: endemic low statistical power and, selective outcome and selective analysis reporting. Because of this, and in view of the lack of replication studies, false discoveries or solutions persist. To overcome the poor reliability of research findings, several actions should be promoted including conducting large cohort studies, data sharing and data reanalysis. The construction of large-scale online databases should be facilitated, as they may contribute to the definition of a “collective mind” (Fox et al., 2014) facilitating open collaborative work or “crowd science” (Franzoni and Sauermann, 2014). Although technology alone cannot change scientists’ practices (Wicherts et al., 2011; Wallis et al., 2013, Poldrack and Gorgolewski 2014; Roche et al. 2014), technical solutions should be identified which support a more “open science” approach. Also, the analysis of the data plays an important role. For the analysis of large datasets, image processing pipelines should be constructed based on the best algorithms available and their performance should be objectively compared to diffuse the more relevant solutions. Also, provenance of processed data should be ensured (MacKenzie-Graham et al., 2008). In population imaging this would mean providing effective tools for data sharing and analysis without increasing the burden on researchers. This subject is the main objective of this research topic (RT), cross-listed between the specialty section “Computer Image Analysis” of Frontiers in ICT and Frontiers in Neuroinformatics. Firstly, it gathers works on innovative solutions for the management of large imaging datasets possibly distributed in various centers. The paper of Danso et al. describes their experience with the integration of neuroimaging data coming from several stroke imaging research projects. They detail how the initial NeuroGrid core metadata schema was gradually extended for capturing all information required for future metaanalysis while ensuring semantic interoperability for future integration with other biomedical ontologies. With a similar preoccupation of interoperability, Shanoir relies on the OntoNeuroLog ontology (Temal et al., 2008; Gibaud et al., 2011; Batrancourt et al., 2015), a semantic model that formally described entities and relations in medical imaging, neuropsychological and behavioral assessment domains. The mechanism of “Study Card” allows to seamlessly populate metadata aligned with the ontology, avoiding fastidious manual entrance and the automatic control of the conformity of imported data with a predefined study protocol. The ambitious objective with the BIOMIST platform is to provide an environment managing the entire cycle of neuroimaging data from acquisition to analysis ensuring full provenance information of any derived data. Interestingly, it is conceived based on the product lifecycle management approach used in industry for managing products (here neuroimaging data) from inception to manufacturing. Shanoir and BIOMIST share in part the same OntoNeuroLog ontology facilitating their interoperability. ArchiMed is a data management system locally integrated for 5 years in a clinical environment. Not restricted to Neuroimaging, ArchiMed deals with multi-modal and multi-organs imaging data with specific considerations for data long-term conservation and confidentiality in accordance with the French legislation. Shanoir and ArchiMed are integrated into FLI-IAM1, the national French IT infrastructure for in vivo imaging.

    Description: Les mangroves sont bien plus que des palétuviers. Forêts dans la mer, ou encore marais maritimes convertis en rizières, elles constituent l'un des paysages les plus originaux des littoraux intertropicaux. Dès leur découverte par les navigateurs portugais, elles suscitent des discours contradictoires et sont l'objet d'enjeux multiples et souvent conflictuels entre « conservationnistes » et « productivistes ». Cette synthèse régionale dresse un état des connaissances sur la mangrove, met en évidence les interactions variées entre les sociétés et leur environnement littoral, explicite la spécificité des « Rivières du Sud », littoraux à mangrove compris entre le Sénégal et la Sierra Leone. Elle réunit un ensemble d'informations originales (volume 1) et un recueil bibliographique de plus de 3 000 références (volume 2), et constitue un outil indispensable pour les acteurs, scientifiques comme décideurs, concernés par la gestion des littoraux ouest-africains. Par un dialogue entre sciences de la nature et de la société, cet ouvrage ouvre des perspectives conceptuelles et méthodologiques et contribue ainsi à la réflexion plus générale sur les rapports entre environnement et développement, sciences et société.

    Description: The interest of physicists in economic and social questions is not new: for over four decades, we have witnessed the emergence of what is called nowadays “sociophysics” and “econophysics”, vigorous and challenging areas within the wider “Interdisciplinary Physics”. With tools borrowed from Statistical Physics and Complexity, this new area of study have already made important contributions, which in turn have fostered the development of novel theoretical foundations in Social Science and Economics, via mathematical approaches, agent-based modelling and numerical simulations. From these foundations, Computational Social Science has grown to incorporate as well the empirical component —aided by the recent data deluge from the Web 2.0 and 3.0—, closing in this way the experiment-theory cycle in the best tradition of Physics.

    Description: La crise environnementale que connaît actuellement la Terre marque les limites de la science et du progrès technologique et remet en cause nos savoirs et nos certitudes. Cette crise écologique s'accompagne à l'échelle de la planète d'une aggravation des inégalités entre pays du Sud et pays du Nord, signe patent d'un certain échec du développement. Si l'environnement physique et biologique a été au cœur des discussions du Sommet de la Planète, tenu à Rio de Janeiro en 1992, le Sommet de Johannesburg d'août 2002 vise quant à lui à concilier les impératifs sociaux, économiques et environnementaux dans une nouvelle démarche : le développement durable. Les contributions réunies dans cet ouvrage questionnent les différents aspects du développement durable : les doctrines qui le sous-tendent, l'évolution des pratiques locales face au discours dont il est porteur, enfin son insertion dans les grands enjeux de la mondialisation.     Description: The rise of optogenetics as a standard technique to non-invasively probe and monitor biological function created an immense interest in the molecular function of photosensory proteins. These photoreceptors are usually protein/pigment complexes that translate light into biological information and have become essential tools in cell biology and neurobiology as their function is genetically encoded and can be conveniently delivered into a given cell. Like for fluorescent proteins that quickly became invaluable as genetically encodable reporters in microscopy and imaging, variants of photosensory proteins with customized sensitivity and functionality are nowadays in high demand. In this ebook we feature reviews and original research on molecular approaches from synthetic biology and molecular spectroscopy to computational molecular modelling that all aspire to elucidate the molecular prerequisites for the photosensory function of the given proteins. The principle property of changing activity of biological function simply by application of light is not only very attractive for cell biology, it also offers unique opportunities for molecular studies as excitation can be controlled with high time precision. Especially in spectroscopy the usually fully reversible photoactivation of photosensory proteins allows researchers to to perform time resolved studies with up to femtosecond resolution. In addition, functional variants can be investigated and quickly screened in common biochemical experiments. The insights that are obtained by the here presented various yet complementary methods will ultimately allow us write the script for a molecular movie from excitation of the protein by a photon to activation of its biological function. Such deep understanding does not only provide unique insights into the dynamics of protein function, it will also ultimately enable us to rationally design novel optogenetic tools to be used in cell biology and therapy.

    Description: Streptococcus pneumoniae has been for decades the number one bacterial killer of children in the world. Although vaccination with pneumococcal vaccines [PCV7, PCV10, and PCV13 (children) or PPSV23 (adults)] has helped decrease the burden of pneumococcal disease (PD), mortality remains high. Therefore, pathogenesis studies are still key toward our understanding of PD and its control. The introduction of pneumococcal vaccines has also created a niche for vaccine-escape clones. Moreover, the rise of multi-drug resistant clones around the world has also posed a serious threat in recent years.
