    Notes: Abstract The role(s) of copper in a bacterial cytochrome oxidase of the aa 3-type was investigated by growth of Paracoccus denitrificans NCIB 8944, in batch and steady state continuous culture, in a medium from which the bulk of the copper had been extracted. In a medium containing approximately 0.02 μM copper, cellular copper content, cytochromes a+a 3 and cytochrome a 3 were reduced to 55%, 58% and 33% respectively of control values and there were also less marked decreases in cytochromes c+c 1 (to 85%) and a CO-binding b-type cytochrome, possibly cytochrome o (to 71%). Copper deficiency elicited in reduced minus oxidized difference spectra a shift to shorter wavelengths and narrowing of the band width of the α-band of the oxidase, and loss of a (negative) band near 830 nm attributable to CuA (the copper functionally associated with haem a in the oxidase complex). The oxidase in copper-deficient cells reacted with oxygen to form the oxy “Compound A” at rates similar to that in control cells but CO recombination to ferrous haem a 3 was slowed 4-fold in the copper deficient case. The results are interpreted as indicating loss of CuA and changes in the proportions of haems a and a 3 with retention of catalytic activity. Titrations of respiration rates with antimycin suggested that copper deficiency did not result in diversion of electron flux through an antimycin A-insensitive, cytochrome o-terminated branch of the respiratory chain.

    Notes: Abstract The effects of iron limitation on growth, the composition and function of the respiratory chains, and gallium uptake inEscherichia coli have been studied. Decreasing the iron concentration in a defined medium using Chelex resin gave lower growth yields in both continuous culture and prolonged batch culture. In the former, ironlimited (entering [Fe]≤2.0 μM) cells exhibited diminished respiration rates, respiration-driven proton translocation quotients, and levels of non-haem iron and cytochromes. The cellular concentration of haemoproteinb-590 (a cytochromea 1-like hydroperoxidase) decreased 20-fold on iron limitation, whilst a CO-binding pigment with an absorption maximum in the dithionite-treated form near 500 nm appeared. Gallium(III) (9 μM) added to iron-limited, but not iron-sufficient, cultures diminished growth yields further; cells grown with low entering concentrations of iron took up less gallium than iron-sufficient cells. These results are attributed to the interference by gallium(III) with siderophore-mediated metal uptake. Gallium also stimulated iron uptake and was itself accumulated by iron-sufficient cells, suggesting that gallium(III) also affects the iron transport system(s) of low affinity.

    Notes: Two-component signal transduction (TCST) pathways are regulatory systems that are highly homologous throughout the bacterial kingdom. Their established role in virulence and absence in vertebrates has made TCST an attractive target for therapeutic intervention. However, such systems have yet to yield success in the development of novel antibiotics. CheY serves as a prototype for the analysis of response regulator function. The protein structure exhibits several conformations by both X-ray and nuclear magnetic resonance (NMR) analyses. Knowledge of which structures are relevant in vivo would be valuable in a rational drug design project. Our aim was to probe the in vivo conformation and ligand binding of CheY in Escherichia coli under resting conditions by in-cell NMR methods. CheY was selectively labelled with 15N by the control of growth and expression conditions. NMR spectra obtained in vivo demonstrated that the Mg2+ complex was the predominant form even though cells were resuspended in metal-free buffers and the intracellular free Mg2+ was low. In-cell NMR also confirmed the uptake and in vivo binding mode to CheY of small-molecular-weight compounds identified in vitro. This paper reports the first observation of the structure and interactions with a potential drug of a regulator protein in its native host in vivo using NMR spectroscopy.

    Description / Table of Contents: Abstract The origin of cavitous fabrics in some living scleractinian coral-dominated communities from the Florida Reef tract is examined in terms of comparative laboratory growth experiments designed to distinguish the micro-environmental role of living organic matter. The communities were sustained in an open sea water aquarium for 12 months; during which they were sequentially (1) stained to provide growth markers on the calcareous skeletons with Alizarin Red S; (2), stained, immediately after killing, to distinguish their associated tissues and organic matter with Harris' Haematoxylin and Eosin; and (3) thereupon impregnated with polyester resin so they could be compared with fossil samples. This enabled recognition of (1) comparable preservational states in three dimensional studies of both recent and fossil material; (2) the relationship between living soft tissues and newly developed carbonate matter in a single specimen; (3) skeletal malformations and their distinction from skeletal diagenetic products; (4) comparative growth and destruction rates between the host and its intraskeletal community and epibionts; and (5) the development of porosity and incipient cavity filling. The fabrics of two contrasting communities (1) a predominantly tissue clad colony ofPorites furcata (Lamarck), and (2) an almost tissue-free colony ofEusmilia fastigiata (Pallas) are compared with a control branch of thePorites colony which protruded beyond the water level. The tissue-clad colony acts as a closed system which is sensitive to major, or seasonal, envir nmental changes; whereas, the “naked” colony forms an open system and is thus sensitive to many more micro-environmental influences, some of which will be ephemeral. The tissue clad specimen contains proportionately more intraskeletal carbonate cement (〈25%) than the “naked” specimen (〈10%). This precipitate reaches its thickest accumulates (25%) in the areas immediately below the living polypal tissues; whereas in the core of the branch, the precipitate (5%) overlies septa which have been subjected to contemporaneous dissolution (〈20%). By contrast the “naked” colony is much more susceptible to bio-erosion and encrustation. It contains at least four suites of intra- and inter-skeletal cavities which are variously (1) insensitive to organic dyes, yet sensitive to Alizarin Red S, (2) insensitive to all dyes, (3) completely sediment infilled, or (4) organically coated. These may be ascribed to at least three distinct chemical micro-environments, i.e. organically active, organically inert and apparently accreting carbonate by inorganic means, and apparently sterile. Moreover these cavities may be ascribed to a general time sequence of (1) sterile voids, (2) sediment filled, (3) inorganically controlled carbonate accreting, and (4), most recently, organically active. Shifts in community structure and concomitant cavity formation may be rapidly effected by subtle environmental changes; as secretion rates vary from organism to organism. The experimental rates, placed in declining order are: encrusting worms, encrusting red algae, bivalve, coral. The worms, with their organic coatings, secreted a maximum extension of 12 mm per month, and the red algae 3 mm, whereas the bivalve and coral only achieved a matter of microns. Thus, in the aquarium, the coral would have been effectively smothered by the worms and algae in the forseeable future.
    Abstract: Résumé L'origine de la formation de cavités clars les communautés de la zone des récifs de Floride, où dominent les coraux scléractiniens vivants, est examinée en fonction d'expériences de croissance comparée prévues pour discerner le rôle de la matière vivante organique au niveau des microenvirons. Les communautés ont été maintenues pendant 12 mois dans un aquarium laissé à l'air libre et rempli d'eau de mer; durant cette période, elles ont été successivement (1) marquées à l'Alizarine Rouge S afin d'obtenir des marques de croissance sur les squelettes calcaires (2) marquées a l'Haematotyline de Harris à l'Eosine exactement après leur mort pour distinguer les tissues de cette matière organique qui leur était associée et ensuite (3) imprégnées de résine polyester afin qu'on puisse les comparer à des échantillons de fossiles. Ceci permit le reconnaissance (1) d'états de conservation semblables du matériau fossile et du matériau recent au cours d'études à trois dimensions; (2) de la relation entre les tissus souples vivants et la matière carbonatée récemment développée chez un seul spécimen; (3) de malformations squelettiques et de leur différenciation avec des produits squelettiques diagénétiques; (4) de taux de croissance et de destruction comparables entre l'organisme, sa communauté intrasquelettique et ses épibionts et (5) le développement de la porosité et l'amorce de remplissage de la cavité. Les formations de deux communautés en contraste (1) une colonie dePorites furcata (Lamarck) le plus souvent recouverte de tissus et (2) une colonie d'Eusmilia fastigiata (Pallas) presque dépourvue de tissus, sont comparées à une branche-contrôle de la colonie dePorites s'elevant au dessus de la surface de l'eau. La colonie recouverte de tissus se comporte comme un système ferme étant sensible à certains changements importants ou saisonniers des environs, tandis que la colonie « nue » constitue un système ouvert étant ainsi sensible à un nombre bien plus important d'influences des microenvirons, dont certaines ne seront qu'éphémères. Les spécimens recouverts de tissus contiennent relativerrent plus de ciment carbonaté intrasquelettique (〈25%) que les spécimens « nus » (〈10%). Le précipité atteint une accumulation maximale (25%) dans les zones qui se trouvent juste au-dessous des tissus polypaux vivants, tandis qu'à la hauteur de la branche, le précipité (5%) recouvre les septa qui ont subi une dissolution contemporaine (〈20%). Au contraire, la colonie « nue » est beaucoup plus susceptible de bio-érosion et d'incrustation. Elle contient au moins quatre séries de cavités intra- et inter-squelettiques qui sont différement (1) insensibles au teintures organiques mais sensibles a l'Arizarine Rouge S (2) insensibles à toutes les teintures (3) complètement remplies de sédiments ou (4) couvertes de substances organiques. Ceci peut être imputé à trois micro-environs distincts, c'est à dire actif au point de vue organique, inerte au point de vue organique et produisant un accroissement carbonaté par des moyens non-organiques, et apparemment stériles. En outre, les cavités peuvent être imputées à une suite générale dans le temps de (1) vides stériles (2) remplissage de sédiments (3) accroissement carbonaté sans contrôle organique et (4) tout récemment activité organique. Les variations de la structure communautaire et la formation concomitante de cavités peutvent être rapidement provoquées par de subtiles modifications des environs, quisque les taux de sécretion varient d'organisme à organisme — le taux expérimentaux par ordre décroissant: sont les vers qui s'incrustent, les algues rouges qui s'incrustent, la coquille, le corail. Les vers, avec leur revêtement organique, secrétaint une extension maximale de 12 mm par mois et les algues rouge de 3 mm, tandis que les produits du coquille et du corail ne dépassaient pas quelques microns. Ainsi, dans l'aquarium, le corail aurait été effectivement étouffé par les vers et les algues dans un futur prévisible.
    Notes: Zusammenfassung Die Entstehung von Hohlräumen in lebenden Korallen (Scleractinia) der Florida-Riffe und die Rolle organischer Substanzen im Mikro-Milieu dieser Hohlräume wurden durch vergleichende Wachstumsbeobachtungen in einem Seewasseraquarium untersucht. Dabei wurden das Korallenskelett und interne Zemente mit Alizarin-Rot S und die organischen Teile mit Eosin und Harris' Hämatoxylin angefärbt. Zwei Korallentypen wurden verglichen: 1. Mit organischen Geweben ausgekleidete Korallen (untersuchtes BeispielPorites furcata [Lamarck]); 2. Die nahezu gewebelosen, „nackten“ Korallen (BeispielEusmilia fastigiata [Pallas]). Der erste Typ wirkt als geschlossenes System und reagiert nur auf wesentliche, z. B. jahreszeitliche Milieuänderungen; er enthält bis zu 25% intra-skelettalen Zement, wobei am meisten unmittelbar unter dem Gewebe des lebenden Polypen gebildet wird, jedoch nur 5% in tieferen Teilen des Skelettes, dort sind dafür bis zu 20% des Karbonates der Septen aufgelöst. Der Typ der „nackten“ Korallen dagegen wirkt als offenes System, ist wesentlich empfindlicher gegenüber (Mikro-) Milieuveränderungen und enthält nur bis zu 10% intra-skelettalen Zement. Korallen dieses Typs sind viel anfälliger gegenüber Bio-Erosion und Inktrustierung. Es werden folgende intraskelettale Hohlräume unterschieden: 1. sterile; 2. sedimentgefüllte, 3. solche, in denen inorganische Karbonate ausgefällt werden; 4. solche, in denen organische Prozesse ablaufen. Die Empfindlichkeit dieser Korallen selbst gegenüber geringfügigen Milieuänderungen und die Veränderung der Biozönose infolge solcher Änderungen beeinflussen Entstehung und Verteilung dieser Hohlräume.

    Description / Table of Contents: Abstract 26 of the 59 living species of scleractinian corals found in Western Atlantic and Caribbean waters, less than 68 metres deep, and two fungiid genera from the Pacific are analysed in terms of their behaviour, sediment rejecting properties, functional morphology and distribution patterns. The contrasting behaviour and skeletal structure of the two solitary fungiids provides evidence for the construction of a theoretical mechanical model which is applied to the subsequent interpretation of the more complex colonial reef corals from the Atlantic province. Regional distribution patterns, growth forms and calical orientations of the Atlantic species and their associated sediment types were noted in dives across transects in extreme environments in the Caribbean. Representative samples were then selected from the five functional ecological niches in the Florida keys, and subjected to inundations of sized and painted carbonate sand particles in the laboratory. The coral was filmed before the sedimentary influx, on impact and during rejection. The skeletons were then extracted and dissected to construct a mechanical model compatible with their behavioural functions. There are four means of sediment rejection: distension by the stomodeal up-take of water, tentacular action, ciliary beat, and mucus entanglement. Differences in sediment rejection are ascribed to two factors (1) variations in the polyps' distensional capacity, and (2) the geometry of the calice. A theoretical model of characteristic scleractinian distribution patterns on an Atlantic patch reef mirrors regional distribution patterns. The sediment rejecting experiments are used as additional evidence for interpreting other behavioural activities of greater consequence e.g. food gathering and the removal of excrement. Theoretical models are described for the relationship of calical form to polypal function and calcical orientation to distribution patterns on the corallum; and also variations in growth form. Ecological distributions, in local patch reef and regional occurrences, are outlined in terms of the recent scleractinian corals of the Atlantic province. These models are tested against some rugose and tabulate coral distributions in the Irish Carboniferous.
    Abstract: Résumé 26 espèces vivantes de coraux scléractiniens sur 59, furent découvertes dans l'Atlantique-Ouest et les eaux des Caraïbes, à moins de 68 m de fond; 2 genera fungiid du Pacifique sont analysés en fonction de leur comportement, des propriétés de rejet des sédiments dont ils font preuve, de leur morphologie fonctionelle et de leurs reséaux de distribution. Le contraste dans le compartement et dans la structure squelettique des deux fungiids solitaires, justifie la construction d'un modèle théorique mécanique qui est appliqué à l'interprétation suivante des coraux de récif coloniaux et plus complexes que l'on trouve dans la région atlantique. Les réseaux de distribution régionale, les formes de croissances d'orientations calicales de l'espèce atlantique et les types de sédiments qui leur sont associés, ont été remarqués lors de plongées aux environs extrêmes de la mer Caraïbe. Des échantillons représentatifs ont ensuite été sélectionnés dans les cinq niches écologiques fonctionelles des cayes de Floride. Puis ont été soumis, en laboratoire à des inondations de particules de sable carbonaté taillées et teintes. Le corail a été filmé avant l'entrée des sédiments, pendant l'opération et pendant le rejet. Les squelettes, ont ensuite été extraits et disséqués pour construire un modèle mécanique compatible avec leurs fonctions de compartement. Il existe quatre modes de rejet des sédiments: dilatation par absorbsion stomodéal d'eau, action tentaculaire, action ciliaire et enveloppement de mucus. Les différences dans le rejet de sédiments sont imputables a deux facteurs (1) les variations de la capacité dimensionelle du polype et (2) la géométrie du calice. Un modèle théorique des réseaux le distribution scléractiniènne, charactéristique sur un petit récif atlantique, réflecte des sébeaux de distribution régionale. Les expériences sur le rejet de sédiments, sont utilisées comme preuve supplémentaire à l'interprétation d'autres activités de comportement, comme par exemple, la recherche de nourriture ou l'émission d'éxcréments. Les modèles théoriques sont décrits pour permettre le rapport entre la forme calicale et la fonction polypale, plus entre l'orientation calicale et les résaux de distribution sur le corallum, ainsi que pour étudier les variations dans les formes de croissance. L'étude des coraux scléractiniens récents de la province atlantique, permet d'établir une ébauche de leur répartition écologique, aussi bien sur les petits récifs locaux qu'au niveau des incidences régionales. Les modèles sont également testés grace à des répartitions de coraux rugueux et tabulates dans le Carbonifière Irlandais.
    Notes: Zusammenfassung 26 der 59 Korallenarten (Scleractinia), die im westlichen Atlantik und der Karibischen See in weniger als 68 m Wassertiefe leben, und 2 Fungia-Gattungen des Pazifiks werden auf Verhalten, Fähigkeit Sediment abzuschütteln und funktioneller Morphologie untersucht. Aufgrund der Gegensätze in Verhalten und Skelettstruktur der beiden Fungia-Einzelkorallen wird ein theoretisches Modell erarbeitet, das dann auf die komplizierteren koloniebildenden Korallen angewandt wird. Regionale Verteilung, Wuchsformen und Kelchorientierung der atlantischen Korallen und die dazugehörigen Sedimente wurden in Tauchgängen in extremen Bereichen der Karibischen See erfaßt. Repräsentative Korallen-Exemplare wurden dann von fünf ökologisch definierten Bereichen der Florida Keys gesammelt und im Labor mit sortierten und gefärbten Karbonatsandkörnern überschüttet. Die Korallen wurden vor dem Experiment, während des Schüttens und des Abschüttelns gefilmt. Danach wurden die Skelette herauspräpariert und ein mechanisches Modell entwickelt, das die verhaltensbedingten Funktionen berücksichtigt. Das Sediment wird mit Hilfe von vier Mechanismen abgeschütteln: Ausdehnung der Weichteile durch Aufnahme von Wasser, Tentakelbewegungen, Ziliarbewegungen und Schleimumwicklung. Unterschiede in der Fähigkeit, Sediment abzuschütteln, wurden auf 1. Unterschiede in der Fähigkeit des Polypen, sich auszudehnen, und 2. Unterschiede in der Kelchform zurückgeführt. Ein theoretisches Modell der Korallenverteilung auf einem isolierten Riff spiegelt die Grundzüge regionaler Verteilung wider. Die Sedimentabschüttel-Experimente ergeben zusätzliche Anhaltspunkte für die Interpretation anderer Verrichtungen von größerer Bedeutung, z. B. Nahrungsaufnahme und Entfernung von Exkrementen. Theoretische Modelle für das Verhältnis von Kelchform zu Polypenfunktion und von Kelchorientierung zur Position auf dem Korallenstock und zu Wuchformunterschieden werden beschrieben. Ökologische Verteilungen, lokal und regional, werden anhand der rezenten Korallen des Atlantiks aufgezeigt. Diese Modelle werden dann am Beispiel der Verteilung rugosen und tabulaten Korallen im Karbon Irlands getestet.

    Notes: Summary Growth of Escherichia coli in chloridefree medium in batch culture is inhibited completely at concentrations of AgNO3 greater than 2.5x10-6 M. Incubation of non-growing cells in HEPES buffer (pH 7.4) at increasing levels of Ag+ results in the progressive saturation of two types of binding site. At one site, the Ag+ is not released by washing with 0.1 M nitric acid, and is probably intracellular. Silver bound to the second site is released by acid-washing, but not by buffer washing, and is assumed to be surface-bound. The amounts of Ag+ taken up from solution at the two sites is 1.6x10-7 and 4.6x10-7 mol (mg dry weight)-1, respectively. Total accumulation of silver is 67 mg (g dry weight)-1, similar to literature values found for silver-resistant bacteria. Binding of Ag+ at intracellular sites (observed at low [Ag+]) appears to be independent of pH. Addition of AgNO3 to growing cells in mid-exponential phase of growth in concentrations that will inhibit growth results in substantially decreased accumulation of silver. Growth yield in chemostat culture is diminished in the presence of added Ag+, but this effect is moderated by added Cu2+, which may protect copper sites from Ag+ or compete with Ag+ for other sites at which Ag+ exerts toxic effects. Very small amounts of Cu2+ are found in cell samples from the chemostat compared to the substantial amounts of Ag+ taken up, but uptake of Cu2+ is decreased at higher [Ag+]/[Cu2+]ratios.
