    Notes: Abstract  The effect of denaturants such as urea and normal alcohols on the formation of light-harvesting (LH) polypeptides/bacteriochlorophyll a (BChla) complex (LH1 complex) in n-octyl-β-D-glucopyranoside (OG) micelle was examined to provide an insight into stability of the complex. The stabilities of the LH1 complex in OG micelle and of the complex in the chromatophore of photosynthetic bacteria were compared by addition of denaturants. The extent of stability of these complexes was monitored by the change in absorbance of Qy band of BChla in these complexes, resulting generally in the blue-shifting of the Qy band from near 870 nm to about 777 nm upon addition of these denaturants. Urea and guanidium hydrochloride (Gnd) showed a relatively weak denaturing effect. Normal alcohols showed stronger denaturing effect, depending on the hydrophobicity of the alcohols. These results imply that the stability of LH1 complex in OG micelle can be largely attributed to the hydrophobic interactions in the complex as well as that of the complex in the chromatophore of photosynthetic bacteria.

    Notes: Abstract Transfer into a fresh medium or immobilization by entrapment in calcium alginate gels of cultured Glycyrrhiza echinata cells caused a rapid and transient accumulation of a retrochalcone, echinatin, in both the cells and the medium. The higher level and longer duration of echinatin production was observed in the immobilized cells than in freely suspended cells. Transfer of the cells into the medium containing either sodium alginate or calcium chloride, and the addition of sodium alginate into the suspension culture, caused the same effect as observed in cell immobilization. A novel metabolite was also detected in the induced cells. Activities of the enzymes involved in echinatin biosynthesis were shown to rapidly increase by immobilization of the cells.

    Notes: Abstract Three O-methyltransferases which catalyze S-adenosyl-L-methionine (SAM)-dependent O-methylation of licodione (LMT), flavone/flavonol (FMT), and caffeic acid (CMT) were separated from the callus culture of Glycyrrhiza echinata, and characteristic differences between their pH optima and Mg2+ requirement for activity were demonstrated. The activity of LMT, which is involved in retrochalcone (echinatin) biosynthesis, but not of FMT or CMT, was found to be stimulated when suspension-cultured G. echinata cells were treated with yeast extract (YE), which causes rapid production of echinatin in the cells. Cycloheximide suppressed both the YE-induced echinatin formation and LMT enhancement. The results indicate a selective induction of retrochalcone pathway in Glycyrrhiza cells in response to stress.

    Notes: Abstract Novel fine polymer particles containing ultrafine Pd, Pt or Rh metal dispersed on the core-shell [core, poly(styrene-co-acrylamide) or poly(styrene-co-acrylic acid); shell, LnPO4(Ln = Ce, Nd, Pr, Sm, La)] type microsphere were prepared by the emulsifier-free emulsion polymerization of styrene with acrylamide or acrylic acid followed by the addition of PdCl2, HPtCl6, or RhCl3 and finally by the addition of a mixture of Ln(NO3)3 and NaH2PO4. Pyrolysis of the resulting polymer particles at 700–900°C provides polymer-free hollow particles (diameter 450–550 nm) composed of noble metals and LnPO4. The excellent catalytic reduction of NO gas into N2 and O2 was observed at 500–700°C using the rersulting particles as catalyst.

    Description: Motivation: A reconstruction of full-length transcripts observed by next-generation sequencer or tiling arrays is an essential technique to know all phenomena of transcriptomes. Several techniques of the reconstruction have been developed. However, problems of high-level noises and biases still remain and interrupt the reconstruction. A method is required that is robust against noise and bias and correctly reconstructs transcripts regardless of equipment used. Results: We propose a completely new statistical method that reconstructs full-length transcripts and can be applied on both next-generation sequencers and tiling arrays. The method called ARTADE2 analyzes ‘positional correlation’, meaning correlations of expression values for every combination on genomic positions of multiple transcriptional data. ARTADE2 then reconstructs full-length transcripts using a logistic model based on the positional correlation and the Markov model. ARTADE2 elucidated 17 591 full-length transcripts from 55 transcriptome datasets and showed notable performance compared with other recent prediction methods. Moreover, 1489 novel transcripts were discovered. We experimentally tested 16 novel transcripts, among which 14 were confirmed by reverse transcription–polymerase chain reaction and sequence mapping. The method also showed notable performance for reconstructing of mRNA observed by a next-generation sequencer. Moreover, the positional correlation and factor analysis embedded in ARTADE2 successfully detected regions at which alternative isoforms may exist, and thus are expected to be applied for discovering transcript biomarkers for a wide range of disciplines including preemptive medicine.     Description: We systematically examine the fundamental frequencies of shear torsional oscillations in neutron star crusts in a manner that is dependent on the parameter L characterizing the poorly known density dependence of the symmetry energy. The identification of the lowest quasi-periodic oscillation (QPO) among the observed QPOs from giant flares in soft-gamma repeaters as the  = 2 fundamental torsional oscillations enables us to constrain the parameter L as L  ≥ 47.4 MeV, which is the most conservative restriction on L obtained in the present work that assumes that the mass and radius of the flaring neutron stars range 1.4–1.8 M and 10–14 km. Next, we identify one by one a set of the low-lying frequencies observed in giant flares as the fundamental torsional oscillations. The values of L that can reproduce all the observed frequencies in terms of the torsional oscillations coupled with a part of dripped neutrons via entrainment effects are then constrained as 101.1 ≤ L  ≤ 131.0 MeV. Alternatively, if only the second lowest frequency observed in SGR 1806–20 has a different origin, one obtains relatively low L values ranging 58.0 ≤ L  ≤ 85.3 MeV, which seem more consistent with other empirical constraints despite large uncertainties.

    Description: We consider torsional oscillations that are trapped in a layer of spherical-hole (bubble) nuclear structure, which is expected to occur in the deepest region of the inner crust of a neutron star. Because this layer intervenes between the phase of slab nuclei and the outer core of uniform nuclear matter, torsional oscillations in the bubble phase can be excited separately from usual crustal torsional oscillations. We find from eigenmode analyses for various models of the equation of state of uniform nuclear matter that the fundamental frequencies of such oscillations are almost independent of the incompressibility of symmetric nuclear matter, but strongly depend on the slope parameter of the nuclear symmetry energy L . Although the frequencies are also sensitive to the entrainment effect, i.e. what portion of nucleons outside bubbles contribute to the oscillations, by having such a portion fixed, we can successfully fit the calculated fundamental frequencies of torsional oscillations in the bubble phase inside a star of specific mass and radius as a function of L . By comparing the resultant fitting formula to the frequencies of quasi-periodic oscillations (QPOs) observed from the soft-gamma repeaters, we find that each of the observed low-frequency QPOs can be identified either as a torsional oscillation in the bubble phase or as a usual crustal oscillation, given generally accepted values of L for all the stellar models are considered here.

    Description: The potential use of G-quadruplex (GQ) stabilizing small molecules as anti-cancer drugs has created a flurry of activity on various aspects of these molecules. Telomestatin and oxazole telomestatin derivatives (OTD) are some of the most prominent of such molecules, yet the underlying dynamics of their interactions with GQ and the extent of heterogeneities in these interactions are not known. We performed single molecule measurements to study binding kinetics, rotational freedom, and dwell time distributions of a Cy5-labeled OTD (L1Cy5–7OTD) as it interacted with several different GQ structures. Our measurements show that L1Cy5–7OTD dwells on more stable GQ for longer times and binds to such GQ with higher frequency. The dwell times showed a broad distribution, but were longer than a minute for a significant fraction of molecules (characteristic dwell time = 192 ± 15 s and = 98 ± 15 s for the more and less stable GQ, respectively). In addition, L1Cy5–7OTD might be able to bind to GQ in at least two different primary orientations and occasionally transition between these orientations. The dwell time in one of these orientations was significantly longer than that in the other one, suggesting different stabilities for different binding orientations.
