    Description: We report Spitzer Space Telescope observations during predicted transits of the exoplanet Proxima Centauri b. As the nearest terrestrial habitable-zone planet we will ever discover, any potential transit of Proxima b would place strong constraints on its radius, bulk density, and atmosphere. Subsequent transmission spectroscopy and secondary-eclipse measurements could then probe the atmospheric chemistry, physical processes, and orbit, including a search for biosignatures. However, our photometric results rule out planetary transits at the 200 ppm level at 4.5 $mu$m, yielding a 3σ upper radius limit of 0.4 R⊕ (Earth radii). Previous claims of possible transits from optical ground- and space-based photometry were likely correlated noise in the data from Proxima Centauri’s frequent flaring. Our study indicates dramatically reduced stellar activity at near-to-mid infrared wavelengths, compared to the optical. Proxima b is an ideal target for space-based infrared telescopes, if their instruments can be configured to handle Proxima’s brightness.

    Description: We present extremely deep upper limits on the radio emission from 4U 1957+11, an X-ray binary that is generally believed to be a persistently accreting black hole that is almost always in the soft state. We discuss a more comprehensive search for Type I bursts than in past work, revealing a stringent upper limit on the burst rate, bolstering the case for a black hole accretor. The lack of detection of this source at the 1.07 μJy/beam noise level indicates jet suppression that is stronger than expected even in the most extreme thin disc models for radio jet production – the radio power here is 1500–3700 times lower than the extrapolation of the hard state radio/X-ray correlation, with the uncertainties depending primarily on the poorly constrained source distance. We also discuss the location and velocity of the source and show that it must have either formed in the halo or with a strong asymmetric natal kick.

    Description: We present time series spectroscopy of two short period cataclysmic variables, CC Scl and V2051 Oph, to test the efficiency of Doppler-tomography-based methods in constraining orbital parameters of evolved cataclysmic variables. We find that the Ca ii triplet lines offer superior diagnostics, revealing emission components from the mass donors and sharp images of the accretion discs. Furthermore, we use Monte Carlo methods to estimate the uncertainties from ensembles of Doppler maps. We compare our new methods against traditional radial velocity methods and show that they offer a valid route towards system parameter determination. Our analysis of CC Scl suggests a low mass ratio of q  = 0.08 ± 0.03 with a primary velocity of K 1  = 37 ± 14 km s –1 . This mass ratio is in between the pre- and post-period minimum status, however our K 1 solution favours a post-period minimum system. Our derived parameters for V2051 Oph ( q  = 0.18 ± 0.05, K 1  = 97 ± 10 km s –1 ) are in agreement with the eclipse solution ( q  = 0.19 ± 0.03), offering a direct validation of our methods.

    Description: We present a spectroscopic analysis of the black hole binary Nova Muscae 1991 in quiescence using data obtained in 2009 with Magellan Echelette on the Magellan Clay telescope and in 2010 with IMACS on the Magellan Baade telescope at the Las Campanas Observatory. Emission from the disc is observed in Hα, Hβ and Ca  ii (8662). A prominent hotspot is observed in the Doppler maps of all three emission lines. The existence of this spot establishes ongoing mass transfer from the donor star in 2009–2010 and, given its absence in the 1993–1995 observations, demonstrates the presence of a variable hotspot in the system. We find the radial distance to the hotspot from the black hole to be consistent with the circularization radius. Our tomograms are suggestive of stream–disc overflow in the system. We also detect possible Ca  ii (8662) absorption from the donor star.

    Description: High abundance of Northeast Atlantic mackerel ( Scomber scombrus L.), combined with limited food resources, may now force mackerel to enter new and productive regions in the northern Norwegian Sea. However, it is not known how mackerel exploit the spatially varying feeding resources, and their vertical distribution and swimming behaviour are also largely unknown. During an ecosystem survey in the Norwegian Sea during the summer feeding season, swimming direction, and speed of mackerel schools were recorded with high-frequency omnidirectional sonar in four different regions relative to currents, ambient temperature, and zooplankton. A total of 251 schools were tracked, and fish and zooplankton were sampled with pelagic trawl and WP-2 plankton net. Except for the southwest region, swimming direction of the tracked schools coincided with the prevailing northerly Atlantic current direction in the Norwegian Sea. Swimming with the current saves energy, and the current also provides a directional cue towards the most productive areas in the northern Norwegian Sea. Average mean swimming speed in all regions combined was ~3.8 body lengths s –1 . However, fish did not swim in a straight course, but often changed direction, suggesting active feeding in the near field. Fish were largest and swimming speed lowest in the northwest region which had the highest plankton concentrations and lowest temperature. Mackerel swam close to the surface at a depth of 8–39 m, with all schools staying above the thermocline in waters of at least 6°C. In surface waters, mackerel encounter improved foraging rate and swimming performance. Going with the flow until temperature is too low, based on an expectation of increasing foraging rate towards the north while utilizing available prey under way, could be a simple and robust feeding strategy for mackerel in the Norwegian Sea.

    Description: During class switch recombination (CSR), antigen-stimulated B-cells rearrange their immunoglobulin constant heavy chain (C H ) loci to generate antibodies with different effector functions. CSR is initiated by activation-induced deaminase (AID), which converts cytosines in switch (S) regions, repetitive sequences flanking the C H loci, to uracils. Although U/G mispairs arising in this way are generally efficiently repaired to C/Gs by uracil DNA glycosylase (UNG)-initiated base excision repair (BER), uracil processing in S-regions of activated B-cells occasionally gives rise to double strand breaks (DSBs), which trigger CSR. Surprisingly, genetic experiments revealed that CSR is dependent not only on AID and UNG, but also on mismatch repair (MMR). To elucidate the role of MMR in CSR, we studied the processing of uracil-containing DNA substrates in extracts of MMR-proficient and –deficient human cells, as well as in a system reconstituted from recombinant BER and MMR proteins. Here, we show that the interplay of these repair systems gives rise to DSBs in vitro and to genomic deletions and mutations in vivo , particularly in an S-region sequence. Our findings further suggest that MMR affects pathway choice in DSB repair. Given its amenability to manipulation, our system represents a powerful tool for the molecular dissection of CSR.

    Description: We analyse whether a stellar atmosphere model computed with the code cmfgen provides an optimal description of the stellar observations of WR 136 and simultaneously reproduces the nebular observations of NGC 6888, such as the ionization degree, which is modelled with the pycloudy code. All the observational material available (far- and near-UV and optical spectra) was used to constrain such models. We found that even when the stellar luminosity and the mass-loss rate were well constrained, the stellar temperature T * at  = 20 can be in a range between 70 000 and 110 000 K. When using the nebula as an additional restriction, we found that the stellar models with T *  ~ 70 000 K represent the best solution for both, the star and the nebula. Results from the photoionization model show that if we consider a chemically homogeneous nebula, the observed N + /O + ratios found in different nebular zones can be reproduced; therefore, it is not necessary to assume a chemical inhomogeneous nebula. Our work shows the importance of calculating coherent models including stellar and nebular constraints. This allowed us to determine, in a consistent way, all the physical parameters of both the star and its associated nebula. The chemical abundances derived are 12 + log(N/H) = 9.95, 12 + log(C/H) = 7.84 and 12 + log(O/H) = 8.76 for the star and 12 + log(N/H) = 8.40, 12 + log(C/H) = 8.86 and 12 + log(O/H) = 8.20 for the nebula. Thus, the star and the nebula are largely N- and C-enriched and O-depleted.

    Description: Oxidative damage to mitochondria (MT) is a major mechanism for aging and neurodegeneration. We have developed a novel synthetic antioxidant, XJB-5-131, which directly targets MT, the primary site and primary target of oxidative damage. XJB-5-131 prevents the onset of motor decline in an HdhQ(150/150) mouse model for Huntington's disease (HD) if treatment starts early. Here, we report that XJB-5-131 attenuates or reverses disease progression if treatment occurs after disease onset. In animals with well-developed pathology, XJB-5-131 promotes weight gain, prevents neuronal death, reduces oxidative damage in neurons, suppresses the decline of motor performance or improves it, and reduces a graying phenotype in treated HdhQ(150/150) animals relative to matched littermate controls. XJB-5-131 holds promise as a clinical candidate for the treatment of HD.

    Description: Motivation: Identification of altered pathways that are clinically relevant across human cancers is a key challenge in cancer genomics. Precise identification and understanding of these altered pathways may provide novel insights into patient stratification, therapeutic strategies and the development of new drugs. However, a challenge remains in accurately identifying pathways altered by somatic mutations across human cancers, due to the diverse mutation spectrum. We developed an innovative approach to integrate somatic mutation data with gene networks and pathways, in order to identify pathways altered by somatic mutations across cancers. Results: We applied our approach to The Cancer Genome Atlas (TCGA) dataset of somatic mutations in 4790 cancer patients with 19 different types of tumors. Our analysis identified cancer-type-specific altered pathways enriched with known cancer-relevant genes and targets of currently available drugs. To investigate the clinical significance of these altered pathways, we performed consensus clustering for patient stratification using member genes in the altered pathways coupled with gene expression datasets from 4870 patients from TCGA, and multiple independent cohorts confirmed that the altered pathways could be used to stratify patients into subgroups with significantly different clinical outcomes. Of particular significance, certain patient subpopulations with poor prognosis were identified because they had specific altered pathways for which there are available targeted therapies. These findings could be used to tailor and intensify therapy in these patients, for whom current therapy is suboptimal.
