    Description: Motivation: Functional genomics (FG) screens, using RNAi or CRISPR technology, have become a standard tool for systematic, genome-wide loss-of-function studies for therapeutic target discovery. As in many large-scale assays, however, off-target effects, variable reagents’ potency and experimental noise must be accounted for appropriately control for false positives. Indeed, rigorous statistical analysis of high-throughput FG screening data remains challenging, particularly when integrative analyses are used to combine multiple sh/sgRNAs targeting the same gene in the library. Method: We use large RNAi and CRISPR repositories that are publicly available to evaluate a novel meta-analysis approach for FG screens via Bayesian hierarchical modeling, Screening Bayesian Evaluation and Analysis Method (ScreenBEAM). Results: Results from our analysis show that the proposed strategy, which seamlessly combines all available data, robustly outperforms classical algorithms developed for microarray data sets as well as recent approaches designed for next generation sequencing technologies. Remarkably, the ScreenBEAM algorithm works well even when the quality of FG screens is relatively low, which accounts for about 80–95% of the public datasets.     Description: Expert recommendation plays a vital role in the expansion of researchers’ academic communities and in the creation of potential collaboration opportunities. Current approaches for academic expert recommendation are mainly based on keywords-based research relevance and social network proximity between researchers. However, most proximity measures only focus on the individual level in the network. Therefore, we develop a new measure for the proximity at the institutional level that measures the link strength between researchers’ affiliated institutions. Moreover, a multilevel profile-based approach is proposed to identify the most suitable expert for research collaboration by integrating research relevance information, individual social network information and institutional connectivity information. The proposed approach has been implemented in ScholarMate, which is a research 2.0 innovation, promoting knowledge-sharing activities in the virtual scientific community. According to the results of the experiments conducted on the real-world dataset, institutional connectivity is proved to be an important factor for expert recommendation and the proposed hybrid method outperforms all the other benchmark algorithms significantly.

    Description: Interactions between cetaceans and the purse-seine fishery operating along the whole Portuguese continental coast were studied based on on-board observations from 2010 to 2011. Cetacean presence and mortality were estimated and characteristics under which interactions were most likely to occur were identified. Observations were made on 163 fishing trips (0.7% of the average annual number of fishing trips) and 302 fishing operations/hauls. Cetaceans were present during 16.9% of fishing events; common dolphins ( Delphinus delphis ) accounted for 96% of occurrences, mostly overnight in summer and early autumn. Regression models showed that cetacean presence during a fishing set was significantly ( p 〈 0.05) associated with sardine catches, effort, and latitude/longitude. Encirclement and mortality occurred in 2.3 and 1.0% of fishing events, respectively. Encircled species were the common dolphin, bottlenose dolphin ( Tursiops truncatus ), and harbour porpoise ( Phocoena phocoena ), but only common dolphin showed mortality (three individuals); raised to fleet level, estimated total mortality rates of common dolphins were 69 (95% CI 37–110) in the north and 91 (95% CI 55–165) in the south for 2010 and 78 (95% CI 47–140) in the south only for 2011. The estimated annual mortality rate due to purse seining is 113 (95% CI 3–264) common dolphins, which is ~0.63% of the current most optimistic estimate of population size for the Portuguese fishing area (SCANS II). The wide confidence limits, as well as variation between years, reflect low observer coverage, emphasizing the need for increased monitoring to cover gaps in the spatial and seasonal distribution of observer effort and provide reliable estimates of bycatch.

    Description: This study presents the first microsatellite DNA study of population structure of Pacific hake, Merluccius productus (also known as Pacific whiting) within the Salish Sea, which has been identified as a distinct population segment under the US Endangered Species Act and is currently listed as a federal Species of Concern. In contrast, a separate coastal stock component of Pacific hake represents the most abundant commercial groundfish species on the US West Coast. We surveyed variation at 10 microsatellite DNA loci in a total of 655 individuals from three Salish Sea locations (Port Susan (PTS) and Dabob Bay in Washington and south-central Strait of Georgia (SOG) in British Columbia), three coastal locations (two off southern California and one in the Gulf of Alaska), and the Northern Gulf of California (GOC), México. No significant differences were detected among temporal samples from both PTS and SOG locations. Multilocus measures of population subdivision between coastal and Salish Sea populations (all pairwise F ST ≥ 0.03) and between PTS and SOG populations ( F ST ≥ 0.01) suggest a moderate degree of demographic isolation among these spawning populations. No significant genetic differences were found among the three coastal Pacific hake samples; however, Pacific hake from the GOC were significantly differentiated from both coastal ( F ST 〉 0.05) and Salish Sea ( F ST ≥ 0.03) Pacific hake. Correlations between genetic and geographic distance showed that Pacific hake display a very strong isolation by distance signal, both over the whole study area (~4500 km; r 2 = 0.94) and within the Salish Sea (~280 km; r 2 = 0.72). This study suggests that PTS and SOG populations are to some extent demographically isolated from each other.

    Description: E-cadherin (Ecad) is a well-known invasion suppressor and its loss of expression is common in invasive carcinomas. Germline Ecad mutations are the only known genetic cause of hereditary diffuse gastric cancer (HDGC), demonstrating the causative role of Ecad impairment in gastric cancer. HDGC-associated Ecad missense mutations can lead to folding defects and premature proteasome-dependent endoplasmic reticulum-associated degradation (ERAD), but the molecular determinants for this fate were unidentified. Using a Drosophila-based genetic screen, we found that Drosophila DnaJ-1 interacts with wild type (WT) and mutant human Ecad in vivo . DnaJ (Hsp40) homolog, subfamily B, member 4 (DNAJB4), the human homolog of DnaJ-1, influences Ecad localization and stability even in the absence of Ecad endogenous promoter, suggesting a post-transcriptional level of regulation. Increased expression of DNAJB4 leads to stabilization of WT Ecad in the plasma membrane, while it induces premature degradation of unfolded HDGC mutants in the proteasome. The interaction between DNAJB4 and Ecad is direct, and is increased in the context of the unfolded mutant E757K, especially when proteasome degradation is inhibited, suggesting that DNAJB4 is a molecular mediator of ERAD. Post-translational regulation of native Ecad by DNAJB4 molecular chaperone is sufficient to influence cell adhesion in vitro . Using a chick embryo chorioallantoic membrane assay with gastric cancer derived cells, we demonstrate that DNAJB4 stimulates the anti-invasive function of WT Ecad in vivo . Additionally, the expression of DNAJB4 and Ecad is concomitantly decreased in human gastric carcinomas. Altogether, we demonstrate that DNAJB4 is a sensor of Ecad structural features that might contribute to gastric cancer progression.

    Description: Asteroseismic investigations based on the wealth of data now available, in particular from the CoRoT and Kepler missions, require a good understanding of the relation between the observed quantities and the properties of the underlying stellar structure. Kallinger et al. found a relation between their determination of the asymptotic phase of radial oscillations in evolved stars and the evolutionary state, separating ascending-branch red giants from helium-burning stars in the ‘red clump’. Here, we provide a detailed analysis of this relation, which is found to derive from differences between these two classes of stars in the thermodynamic state of the convective envelope. There is potential for distinguishing red giants and clump stars based on the phase determined from observations that are too short to allow distinction based on determination of the period spacing for mixed modes. The analysis of the phase may also point to a better understanding of the potential for using the helium-ionization-induced acoustic glitch to determine the helium abundance in the envelopes of these stars.

    Description: We present a systematic study of the intensity mapping (IM) technique using updated models for the different emission lines from galaxies. We identify which ones are more promising for cosmological studies of the post-reionization epoch. We consider the emission of Lyα, Hα, Hβ, optical and infrared oxygen lines, nitrogen lines, C ii and the CO rotational lines. We show that Lyα, Hα, O ii , C ii and the lowest rotational CO lines are the best candidates to be used as IM probes. These lines form a complementary set of probes of the galaxies’ emission spectra. We then use reasonable experimental setups from current, planned or proposed experiments to assess the detectability of the power spectrum of each emission line. IM of Lyα emission from z  = 2 to 3 will be possible in the near future with Hobby–Eberly Telescope Dark Energy Experiment, while far-infrared lines require new dedicated experiments. We also show that the proposed SPHEREx satellite can use O ii and Hα IM to study the large-scale distribution of matter in intermediate redshifts of 1–4. We find that submillimetre experiments with bolometers can have similar performances at intermediate redshifts using C ii and CO(3–2).

    Description: Objective: The main goal of this study was to investigate the role of pH on Candida tropicalis virulence determinants, namely the ability to form biofilms and to colonize/invade reconstituted human vaginal epithelia. Methods: Biofilm formation was evaluated by enumeration of cultivable cells, total biomass quantification and structural analysis by scanning electron microscopy and confocal laser scanning microscopy. Candida tropicalis human vaginal epithelium colonization and invasiveness were examined qualitatively by epifluorescence microscopy and quantitatively by a novel quantitative real-time PCR protocol for Candida quantification in tissues. Results: The results revealed that environmental pH influences C. tropicalis biofilm formation as well as the colonization and potential to invade human epithelium with intensification at neutral and alkaline conditions compared to acidic conditions. Conclusions: For the first time, we have demonstrated that C. tropicalis biofilm formation and invasion is highly influenced by environmental pH.

    Description: Species in the genus Plasmodium cause malaria in humans and infect a variety of mammals and other vertebrates. Currently, estimated ages for several mammalian Plasmodium parasites differ by as much as one order of magnitude, an inaccuracy that frustrates reliable estimation of evolutionary rates of disease-related traits. We developed a novel statistical approach to dating the relative age of evolutionary lineages, based on Total Least Squares regression. We validated this lineage dating approach by applying it to the genus Drosophila . Using data from the Drosophila 12 Genomes project, our approach accurately reconstructs the age of well-established Drosophila clades, including the speciation event that led to the subgenera Drosophila and Sophophora, and age of the melanogaster species subgroup. We applied this approach to hundreds of loci from seven mammalian Plasmodium species. We demonstrate the existence of a molecular clock specific to individual Plasmodium proteins, and estimate the relative age of mammalian-infecting Plasmodium . These analyses indicate that: 1) the split between the human parasite Plasmodium vivax and P. knowlesi , from Old World monkeys, occurred 6.1 times earlier than that between P. falciparum and P. reichenowi , parasites of humans and chimpanzees, respectively; and 2) mammalian Plasmodium parasites originated 22 times earlier than the split between P. falciparum and P. reichenowi . Calibrating the absolute divergence times for Plasmodium with eukaryotic substitution rates, we show that the split between P. falciparum and P. reichenowi occurred 3.0–5.5 Ma, and that mammalian Plasmodium parasites originated over 64 Ma. Our results indicate that mammalian-infecting Plasmodium evolved contemporaneously with their hosts, with little evidence for parasite host-switching on an evolutionary scale, and provide a solid timeframe within which to place the evolution of new Plasmodium species.

    Description: Since the definition of the degradome as the complete repertoire of proteases in a given organism, the combined effort of numerous laboratories has greatly expanded our knowledge of its roles in biology and pathology. Once the genomic sequences of several important model organisms were made available, we presented the Degradome database containing the curated sets of known protease genes in human, chimpanzee, mouse and rat. Here, we describe the updated Degradome database, featuring 81 new protease genes and 7 new protease families. Notably, in this short time span, the number of known hereditary diseases caused by mutations in protease genes has increased from 77 to 119. This increase reflects the growing interest on the roles of the degradome in multiple diseases, including cancer and ageing. Finally, we have leveraged the widespread adoption of new webtools to provide interactive graphic views that show information about proteases in the global context of the degradome. The Degradome database can be accessed through its web interface at http://degradome.uniovi.es .
