    Notes: The body wall collagen of an edible sea cucumber, Stichopus japonicus, was studied with respect to its chemical composition and subunit structure. About 70% of the total body wall protein was accounted for by highly insoluble collagen fibers. The disaggregation with β-mercaptoethanol, 0.1 M NaOH treatment, and limited pepsin digestion of these collagen fibers resulted in complete solubilization. The solubilized collagen was isolated and characterized; it had 2 distinct subunits, αl and α2, which formed (α1)2α2 heterotrimers and was rich in glutamic acid when compared with other fibrillar collagens. The unique textural properties of cooked sea cucumber seem to be due to thermal denaturation of the insoluble collagen fibers.

    Notes: A denaturing gradient gel electrophoresis (DGGE) method for analyzing 16S rDNA of methanogenic archaeal community in paddy field soil is presented. Five specific primers for 16S rDNA of methanogenic archaea, which were modified from the primers for archaea, were first evaluated by polymerase chain reaction and DGGE using genomic DNAs of 13 pure culture strains of methanogenic archaea. The DGGE analysis was possible with two primer pairs (0348aF-GC and 0691R; 0357F-GC and 0691R) of the five pairs tested although 16S rDNA of some non-methanogenic archaea was amplified with 0348aF-GC and 0691R. These two primer pairs were further evaluated for use in analysis of methanogenic archaeal community in Japanese paddy field soil. Good separation and quality of patterns were obtained in DGGE analysis with both primer pairs. A total of 41 DNA fragments were excised from the DGGE gels and their sequences were determined. All fragments belonged to methanogenic archaea. These results indicate that the procedure of DGGE analysis with the primer pair 0357F-GC and 0691R is suitable for investigating methanogenic archaeal community in paddy field soil.

    Notes: We isolated promoters of 12 genes from the rice blast fungus based on the sequences of randomly selected expressed sequence tags (ESTs) (appressorium formation stage cDNA library of Magnaporthe available from GenBank). These promoters (and the 5′ coding regions if any) were fused in frame with egfp, and their expression patterns were examined under the epifluorescence microscope. Among them, two turned out to be specifically active in structures necessary for infection, viz. a promoter of adenylate cyclase interacting protein 1-like gene expressed in conidia, germ tubes, and appressoria, and a promoter of putative membrane-associated or secreted protein gene specifically expressed in appressoria. Although targeted knockout mutants of either gene failed to show detectable phenotypic alterations under laboratory conditions, these ESTs should be useful for identification of genes expressed during infection stages.

    Notes: Myxococcus xanthus RppA and MmrA are homologous to methyl-accepting chemotaxis proteins (MCPs) and to multidrug transporters, respectively. We reported previously that rppA-mmrA double mutant exhibited reduced colony expansion, agglutination, and polysaccharide levels. We have demonstrated here that the rppA-mmrA mutant also exhibited reduced amino acid uptake. Furthermore, the double mutant appeared to be more susceptible to some antimicrobial agents, such as streptomycin, ethidium bromide and norfloxacin, than the wild-type. These phenotypes were not shown in the rppA or mmrA single mutant. These results indicate that M. xanthus RppA and MmrA are also involved in the uptake of amino acids and efflux of some antimicrobial agents.

    Notes: Cyclospora cayetanensis oocysts in the feces of humans from Kathmandu, Nepal were identified on the basis of their size and other morphological characteristics. We compared the detection of C. cayetanensis oocysts in the feces using three microscopic techniques such as formalin-ether sedimentation, sucrose centrifugal floatation, and direct smear. Standard procedures were used for the formalin-ether sedimentation and the sucrose centrifugal floatation techniques using 0.5 g of feces, however, the direct smear technique was performed using 10 μl of fecal suspension (0.005 g of feces) and observed under the fluorescent microscope. Of the 403 samples examined, 21 samples were positive for oocysts by all three techniques. Therefore, in these 21 samples, the number of oocysts recovered by the three techniques were compared. The highest number of oocyst was obtained by the sucrose centrifugal floatation technique. In contrast, the formalin-ether sedimentation technique was found to be the least reliable concentration technique for the detection of Cyclospora in human feces. Surprisingly, the direct smear technique was found to be an effective and rapid technique for diagnosis of C. cayetanensis making it a technique of choice for routine epidemiological investigation of the prevalence of this infection in human populations.

    Notes: Photosynthesis by terrestrial vegetation is the driving force of carbon cycling between soil and the atmosphere. The soil microbiota, the decomposers of organic matter, is the second player carrying out carbon cycling. Numerous efforts have been made to quantify rhizodeposition and soil respiration to understand and predict the carbon cycling between the soil and atmosphere. However, there have been few attempts to link directly the soil microbial community to plant photosynthesis. We carried out a pulse-chase labeling experiment in a wetland rice system in which rice plants of various ages were labeled with 13CO2 for 6 h and the distribution of the assimilated 13C to soil microorganisms was estimated by analyzing the 13C profile of microbial phospholipid fatty acids (PLFAs). The results showed that total PLFA increased with plant growth, indicating an increase of microbial biomass. But the mono-unsaturated PLFAs increased faster than the branched chain fatty acids. The 13C was incorporated into PLFAs immediately after the plant 13CO2 assimilation, proving the tight coupling of microbial activity to plant photosynthesis. In line with the finding of seasonal change in total PLFAs, more of 13C was distributed to the straight chain fatty acids (16:0, 16:1ω7, 18:1ω7 and 18:1ω9) than to the branched chain fatty acids. The total plant carbon incorporation estimated from 13C labeling roughly corresponded to the increase in total PLFAs over the growing season of plants. Our study suggests that microbial populations in rice soil differ greatly in their responses to plant photosynthate input.

    Notes: Little is known about isoprenoid biosynthesis in parasitic protozoa. The presence of dolichol and isoprenylated proteins has been detected in Plasmodium falciparum, but no studies are available about the biosynthesis of the isoprenic side chain attached to the benzoquinone ring of coenzyme Q. In the present study, using metabolic labelling with different intermediates, we demonstrated the presence of an active isoprenoid pathway for the biosynthesis of the isoprenic chain of coenzyme Q. Our results show that P. falciparum is able to synthesize different homologs (coenzyme Q8 and coenzyme Q9), depending on the given intermediate. Parasites treated with nerolidol at doses 2.2 times below the IC50 showed a decreased ability to synthesize the isoprenic chain attached to coenzyme Q at all intraerythrocytic stages. Treatment with nerolidol arrested development of the intraerythrocytic stages of the parasites, indicating that the drug may have an antimalarial potential.

    Notes: The cells of Clostridium stercorarium F-9 grown on cellobiose bound to insoluble cellulose allomorphs such as phosphoric acid-swollen cellulose (ASC). Treatment of the cells with 3 M guanidine hydrochloride extracted surface-layer proteins from the cells and abolished the affinity of the cells for ASC. SDS-polyacrylamide gel electrophoresis, zymogram, and immunological analyses indicated that one of the major surface layer proteins was Xyn10B, which is a modular xylanase comprising two family 22 carbohydrate-binding modules (CBMs), a family 10 catalytic domain of glycosyl hydrolases, a family 9 CBM, and two S-layer homologous (SLH) domains. The C. stercorarium F-9 cells treated with guanidine hydrochloride coprecipitated with ASC upon the addition of a derivative of Xyn10B containing both a CBM and SLH domain in addition to a catalytic domain, but not a derivative without Xyn10B-SLH domains, suggesting that Xyn10B functioned as a cellulose-binding protein in C. stercorarium F-9.

    Notes: Abstract. We examined the effect on soil nutrient status and sustainability of water percolation through an irrigated paddy field in Japan, to the depth of drainage (40 cm). The difference between amounts of nutrients leached by percolation and those supplied by irrigation indicated that 25–130 kg ha−1 Ca, 8–24 kg ha−1 Mg, from −1 to 9 kg ha−1 K, and 8–17 kg ha−1 Fe, respectively, were lost each year from the 0–40 cm soil layer during rice cultivation, when the supply from fertilization and rainfall and the loss in grain harvest were not accounted for. When the supply of K from rainfall and the loss in grain harvest were taken into account, a total K loss of about 10 kg ha−1 was estimated. The electrical neutrality of inorganic ions in the percolating water was always maintained. From these results we estimate that the amounts of exchangeable Ca and Mg in the soil to a depth of 40 cm would decrease by 50% within 50–260 and 30–100 years, respectively, if similar management were continued without fertilization. The total amount of carbon dioxide (ΣCO2) leached in percolating water during the period of rice cultivation was 120–325 kg C ha−1, which corresponded to 0.47–0.94% of the soil organic carbon to 40 cm depth.

    Notes: Viral diseases of sweet potato are very prevalent and often seriously damaging to the plants. In particular, the severe strain of the sweet potato feathery mottle virus (SPFMV-S) causes ‘obizyo-sohi’ disease in Japan. In order to confer viral resistance against SPFMV using current biotechnology, a transgenic sweet potato has been produced, introducing hygromycin-resistant (hpt) and SPFMV-S coat protein (CP) genes, which have shown a significant resistance to SPFMV-S. In the breeding programme, it is important to confirm that the viral resistance conferred in T0 plants can be inherited by their progeny. In the present study, progeny were obtained from crosses between the transgenic T0 and a non-transgenic variety of sweet potato. The results showed that the CP gene was inherited by the next generation and that the stability of viral resistance was also confirmed. Thus, this production system for the virus-resistant transgenic sweet potato is useful in practical breeding.
