Description: This study presents FABM-PCLake, a redesigned structure of the PCLake aquatic ecosystem model, which we implemented in the Framework for Aquatic Biogeochemical Models (FABM). In contrast to the original model, which was designed for temperate, fully mixed freshwater lakes, the new FABM-PCLake represents an integrated aquatic ecosystem model that can be linked with different hydrodynamic models and allows simulations of hydrodynamic and biogeochemical processes for zero-dimensional, one-dimensional as well as three-dimensional environments. FABM-PCLake describes interactions between multiple trophic levels, including piscivorous, zooplanktivorous and benthivorous fish, zooplankton, zoobenthos, three groups of phytoplankton and rooted macrophytes. The model also accounts for oxygen dynamics and nutrient cycling for nitrogen, phosphorus and silicon, both within the pelagic and benthic domains. FABM-PCLake includes a two-way communication between the biogeochemical processes and the physics, where some biogeochemical state variables (e.g., phytoplankton) influence light attenuation and thereby the spatial and temporal distributions of light and heat. At the same time, the physical environment, including water currents, light and temperature influence a wide range of biogeochemical processes. The model enables studies on ecosystem dynamics in physically heterogeneous environments (e.g., stratifying water bodies, and water bodies with horizontal gradients in physical and biogeochemical properties), and through FABM also enables data assimilation and multi-model ensemble simulations. Examples of potential new model applications include climate change impact studies and environmental impact assessment scenarios for temperate, sub-tropical and tropical lakes and reservoirs.

Description: Interactions between seawater and benthic systems play an important role in global biogeochemical cycling. Benthic fluxes of some chemical elements (e.g., C, N, P, O, Si, Fe, Mn, S) alter the redox state and marine carbonate system (i.e., pH and carbonate saturation state), which in turn modulate the functioning of benthic and pelagic ecosystems. The redox state of the near-bottom layer in many regions can change with time, responding to the supply of organic matter, physical regime, and coastal discharge. We developed a model (BROM) to represent key biogeochemical processes in the water and sediments and to simulate changes occurring in the bottom boundary layer. BROM consists of a transport module (BROM-transport) and several biogeochemical modules that are fully compatible with the Framework for the Aquatic Biogeochemical Models, allowing independent coupling to hydrophysical models in 1-D, 2-D, or 3-D. We demonstrate that BROM is capable of simulating the seasonality in production and mineralization of organic matter as well as the mixing that leads to variations in redox conditions. BROM can be used for analyzing and interpreting data on sediment–water exchange, and for simulating the consequences of forcings such as climate change, external nutrient loading, ocean acidification, carbon storage leakage, and point-source metal pollution.

Description: The European Regional Seas Ecosystem Model (ERSEM) is one of the most established ecosystem models for the lower trophic levels of the marine food web in the scientific literature. Since its original development in the early nineties it has evolved significantly from a coastal ecosystem model for the North Sea to a generic tool for ecosystem simulations from shelf seas to the global ocean. The current model release contains all essential elements for the pelagic and benthic parts of the marine ecosystem, including the microbial food web, the carbonate system, and calcification. Its distribution is accompanied by a testing framework enabling the analysis of individual parts of the model. Here we provide a detailed mathematical description of all ERSEM components along with case studies of mesocosm-type simulations, water column implementations, and a brief example of a full-scale application for the north-western European shelf. Validation against in situ data demonstrates the capability of the model to represent the marine ecosystem in contrasting environments.

Description: End-to-end modelling is a rapidly developing strategy for modelling in marine systems science and management. However, problems remain in the area of data matching and sub-model compatibility. A mechanism and novel interfacing system (Couplerlib) is presented whereby a physical–biogeochemical model (General Ocean Turbulence Model–European Regional Seas Ecosystem Model, GOTM–ERSEM) that predicts dynamics of the lower trophic level (LTL) organisms in marine ecosystems is coupled to a dynamic ecosystem model (Ecosim), which predicts food-web interactions among higher trophic level (HTL) organisms. Coupling is achieved by means of a bespoke interface, which handles the system incompatibilities between the models and a more generic Couplerlib library, which uses metadata descriptions in extensible mark-up language (XML) to marshal data between groups, paying attention to functional group mappings and compatibility of units between models. In addition, within Couplerlib, models can be coupled across networks by means of socket mechanisms. As a demonstration of this approach, a food-web model (Ecopath with Ecosim, EwE) and a physical–biogeochemical model (GOTM–ERSEM) representing the North Sea ecosystem were joined with Couplerlib. The output from GOTM–ERSEM varies between years, depending on oceanographic and meteorological conditions. Although inter-annual variability was clearly present, there was always the tendency for an annual cycle consisting of a peak of diatoms in spring, followed by (less nutritious) flagellates and dinoflagellates through the summer, resulting in an early summer peak in the mesozooplankton biomass. Pelagic productivity, predicted by the LTL model, was highly seasonal with little winter food for the higher trophic levels. The Ecosim model was originally based on the assumption of constant annual inputs of energy and, consequently, when coupled, pelagic species suffered population losses over the winter months. By contrast, benthic populations were more stable (although the benthic linkage modelled was purely at the detritus level, so this stability reflects the stability of the Ecosim model). The coupled model was used to examine long-term effects of environmental change, and showed the system to be nutrient limited and relatively unaffected by forecast climate change, especially in the benthos. The stability of an Ecosim formulation for large higher tropic level food webs is discussed and it is concluded that this kind of coupled model formulation is better for examining the effects of long-term environmental change than short-term perturbations.
