    Description: Rivers represent a transition zone between terrestric and aquatic environments, and between methane rich and methane poor environments. The Elbe River is one of the important rivers draining into the North Sea and with the Elbe potentially high amounts of methane could be imported into the water column of the North Sea. Twelve cruises from October 2010 until June 2013 were conducted from Hamburg towards the Elbe mouth at Cuxhaven. The dynamic of methane concentration in the water column and its consumption via methane oxidation was measured. In addition, physico-chemical parameters were used to estimate their influence on the methanotrophic activity. We observed high methane concentrations at the stations in the area of Hamburg harbor ("inner estuary") and about 10 times lower concentrations in the outer estuary (median of 416 versus 40 nmol/L). The methane oxidation (MOX) rate mirrowed the methane distribution with high values in the inner estuary and low values in the outer estuary (median of 161 versus 10 nmol/L/d respectively) Methane concentrations were significantly influenced by the river hydrology (falling water level) and the trophic state of the water (biological oxygen demand). In contrast to other studies no clear relation to the amount of suspendended particulate matter (SPM) was found. Methane oxidation rates were significantly influenced by methane concentration and to a weaker extent by temperature. Methane oxidation accounted for 41 ± 12% of the total loss of methane in summer/fall, but only for 5 ± 3% of the total loss in winter/spring. We applied a modified box model taking into account the residence times of a water parcel depending on discharge and tidal impact. We observed almost stable methane concentrations in the outer estuary, despite a strong loss of methane through diffusion and oxidation. Thus we postulate that in the outer Elbe estuary a strong additional input of methane is required, which could be provided by the extensive salt marshes near the river mouth.

    Description: We conducted multiple small (2011–2012) and one large sampling campaign (2013) at selected profiles along the Elbe River. With the data we were able to outline spatial and temporal variability of methane concentration, oxidation and emissions in one of the major rivers of Central Europe. The highest methane concentrations were found in human-altered riverine habitats, i.e., in a harbor (1,888 nmol L−1), in a lock and weirs (1409 ± 1545 nmol L−1), and in general in the whole “impounded” river segment (383 ± 215 nmol L−1). On the other hand, the lowest methane concentrations were found in the “lowland” river segment (86 ± 56 nmol L−1). The methane oxidation rate was more efficient in the “natural” segment (71 ± 113 nmol L−1day−1, which means a turnover time of 49 ± 83 day−1) than in the “lowland” segment (4 ± 3 nmol L−1day−1, which means a turnover time of 39 ± 45 day−1). Methane emissions from the surface water into the atmosphere ranged from 0.4 to 11.9 mg m−2 day−1 (mean 2.1 ± 0.6 mg m−2 day−1) with the highest CH4 emissions at the Meissen harbor (94 kg CH4 year−1). Such human-altered riverine habitats (i.e., harbors and similar) have not been taken into consideration in the CH4 budget before, despite them being part of the river ecosystems, they may be significant CH4 hot-spots. The total CH4 diffusive flux from the whole Elbe was estimated to be approximately 97 t CH4 year−1.

    Notes: Abstract Thymidine incorporation into DNA is widely used to estimate rates of bacterial growth and secondary production in aquatic systems. The procedure requires the use of several conversion factors and assumptions to convert rates of thymidine uptake to rates of carbon production. Perhaps the most controversial of the conversion factors is that which converts rates of incorporation to the rate of cell production. During a year-long study in Lake Arlington, Texas, we empirically determined conversion factors from bacterial growth in filtered (1.0 μm porosity) and diluted (1:9) lake water. Bacterial growth rate constants determined from changes in cell abundance were compared to growth rate constants estimated from empirically derived (both instantaneous and annually averaged), theoretical, and modeled conversion factors. Single value conversion factors (i.e., theoretical, or average of 19 empirically determined conversion factors) did not yield estimates of bacterial growth rate constants that compared favorably to growth estimates from changes in bacterial abundance. Conversion factors, determined from a regression model based on empirically determined conversion factors, gave annual growth estimates that were similar to those obtained from changes in cell abundance.

    Notes: We conducted a transplant experiment to elucidate the effects of different levels of grazing pressure, nutrient availability, especially phosphorus, and the impact of viruses on the changes in the structure of bacterioplankton assemblage in a meso-eutrophic reservoir. A sample taken from the nutrient-rich inflow part of the reservoir was size-fractionated and incubated in dialysis bags in both inflow and dam area. The structure of bacterial assemblage was examined by fluorescence in situ hybridization using oligonucleotide probes with different levels of specificity. In terms of the relative proportions of different bacterial groups, we found very few significant changes in the bacterioplankton composition after transplanting the treatments to the nutrient-poor dam area. However, we observed marked shifts in morphology and biomass towards the development of filaments, flocs and “vibrio-like” morphotypes of selected probe-defined groups of bacteria induced by increased grazing pressure. Despite the very high abundances of viruses in all the treatments, their effects on bacterioplankton were rather negligible.

    Notes: A modified fluorescence in situ hybridization (FISH) method was used to analyze bacterial prey composition in protistan food vacuoles in both laboratory and natural populations. Under laboratory conditions, we exposed two bacterial strains (affiliated with β- and γ-Proteobacteria –Aeromonas hydrophila and Pseudomonas fluorescens, respectively) to grazing by three protists: the flagellates Bodo saltans and Goniomonas sp., and the ciliate Cyclidium glaucoma. Both flagellate species preferably ingested A. hydrophila over P. fluorescens, while C. glaucoma showed no clear preferences. Differences were found in the digestion of bacterial prey with B. saltans digesting significantly faster P. fluorescens compared to two other protists. The field study was conducted in a reservoir as part of a larger experiment. We monitored changes in the bacterial prey composition available compared to the bacteria ingested in flagellate food vacuoles. Bacteria detected by probe HGC69a (Actinobacteria) and R-BT065 were negatively selected by flagellates. Bacteria detected by probe CF319a were initially positively selected but along with a temporal shift in bacterial cell size, this trend changed to negative selection during the experiment. Overall, our analysis of protistan food vacuole content indicated marked effects of flagellate prey selectivity on bacterioplankton community composition.

    Notes: We documented permanent presence of heterotrophic filaments in three acidified lakes (pH〈5) in the Bohemian Forest. Due to acidification, crustacean zooplankton were absent in all but one lake. In terms of carbon flow, microorganisms were thus almost exclusive players in the pelagic food webs. Variety of extremely long (〉100 μm) heterotrophic filaments occurred in the lakes. The filaments usually accounted for 〉50% of total heterotrophic microbial biomass in the pelagic zone (medians of the total biomass: 82–108 μg C l−1), except for anoxic bottom layers and for episodic appearance of Daphnia longispina in one lake. Seasonal filament formation was mainly induced and maintained by grazing of mixotrophic flagellates (Dinobryon spp.) on small unicellular bacteria in the absence of cladoceran filtration. The filaments were less active than unicellular suspended bacteria. Fluorescence in situ hybridisation revealed that usually 〈50% of total bacteria were targeted with oligonucleotide probes for Eubacteria.

    Notes: Abstract Size-selective grazing by Cyclidium sp., isolated as a dominant ciliate bacterivore from the Římov Reservoir (South Bohemia), was examined using fluorescent labelled bacteria (FLB) produced from natural bacterioplankton or pure bacterial cultures. Sizes of ingested bacteria in food vacuoles were measured directly. Three experimental arrangements were used: (1) Ciliates were grown on the pure culture of Alcaligenes xylosoxidans and fed with various proportions of ‘large’ and ‘small’ FLB (mean biovolume, 0.377 and 0.202 μm3, respectively) prepared from the same bacterial species. Results clearly showed significant selection of larger bacteria. (2) Ciliates were grown on natural bacterioplankton from the reservoir and subsequently fed on FLB prepared from the reservoir bacterioplankton (mean biovolume, 0.065 μm3). Independent of either prey or predator abundance, larger FLB (〉 0.100 μm3, and especially those 〉 0.200 μm3) were ingested with much higher frequency than their occurrence i the natural assemblage. (3) Ciliates were grown on the reservoir baterioplankton and fed by FLB prepared from the culture of Pseudomonas sp. In contrast with previous results, no size selection of the ciliate was found when FLB were different from the bacterial food used to grow the ciliate. Ecological impacts of size-selective bacterivory are suggested.
