    Description: Motivation : The CRISPR-Cas system is an adaptive immune system in many archaea and bacteria, which provides resistance against invading genetic elements. The first phase of CRISPR-Cas immunity is called adaptation, in which small DNA fragments are excised from genetic elements and are inserted into a CRISPR array generally adjacent to its so called leader sequence at one end of the array. It has been shown that transcription initiation and adaptation signals of the CRISPR array are located within the leader. However, apart from promoters, there is very little knowledge of sequence or structural motifs or their possible functions. Leader properties have mainly been characterized through transcriptional initiation data from single organisms but large-scale characterization of leaders has remained challenging due to their low level of sequence conservation. Results : We developed a method to successfully detect leader sequences by focusing on the consensus repeat of the adjacent CRISPR array and weak upstream conservation signals. We applied our tool to the analysis of a comprehensive genomic database and identified several characteristic properties of leader sequences specific to archaea and bacteria, ranging from distinctive sizes to preferential indel localization. CRISPRleader provides a full annotation of the CRISPR array, its strand orientation as well as conserved core leader boundaries that can be uploaded to any genome browser. In addition, it outputs reader-friendly HTML pages for conserved leader clusters from our database.     Description: Motivation: Identification of somatic single nucleotide variants (SNVs) in tumour genomes is a necessary step in defining the mutational landscapes of cancers. Experimental designs for genome-wide ascertainment of somatic mutations now routinely include next-generation sequencing (NGS) of tumour DNA and matched constitutional DNA from the same individual. This allows investigators to control for germline polymorphisms and distinguish somatic mutations that are unique to the tumour, thus reducing the burden of labour-intensive and expensive downstream experiments needed to verify initial predictions. In order to make full use of such paired datasets, computational tools for simultaneous analysis of tumour–normal paired sequence data are required, but are currently under-developed and under-represented in the bioinformatics literature. Results: In this contribution, we introduce two novel probabilistic graphical models called JointSNVMix1 and JointSNVMix2 for jointly analysing paired tumour–normal digital allelic count data from NGS experiments. In contrast to independent analysis of the tumour and normal data, our method allows statistical strength to be borrowed across the samples and therefore amplifies the statistical power to identify and distinguish both germline and somatic events in a unified probabilistic framework.     Description: Plasminogen activator inhibitor–1 (PAI-1) has been shown to be a key component of the senescence-related secretome and a direct mediator of cellular senescence. In murine models of accelerated aging, genetic deficiency and targeted inhibition of PAI-1 protect against aging-like pathology and prolong life span. However, the role of PAI-1 in human longevity remains unclear. We hypothesized that a rare loss-of-function mutation in SERPINE1 (c.699_700dupTA), which encodes PAI-1, could play a role in longevity and metabolism in humans. We studied 177 members of the Berne Amish community, which included 43 carriers of the null SERPINE1 mutation. Heterozygosity was associated with significantly longer leukocyte telomere length, lower fasting insulin levels, and lower prevalence of diabetes mellitus. In the extended Amish kindred, carriers of the null SERPINE1 allele had a longer life span. Our study indicates a causal effect of PAI-1 on human longevity, which may be mediated by alterations in metabolism. Our findings demonstrate the utility of studying loss-of-function mutations in populations with geographic and genetic isolation and shed light on a novel therapeutic target for aging.

    Notes: Summary A comparison of the various indices of calcium availability and degree of dispersion of the soils showed that Mehlich's 1.0 me H method may be a good index of calcium availability for a particular group of soils, but the modified calcium-release value of the exchangeable phase was a superior index when a more diversified group of soils was involved. The type of the clay, cation-exchange capacity, organic matter content,etc. were the most likely factors to influence the choice of the method. The indices based on exchangeable ions were superior to those based on ion concentration in solution for predicting the dispersability of the soil.

    Description: The effect of replacing NO3− with SO42− in solution on exchange between Al3+ or Fe3+ and Ca2+ was investigated for aqueous acid clay systems. It was found that if the activities of the cations in solutions were not corrected for soluble cation–SO42− complexes the results with SO42− were definitely different from those with NO3−. When the corrections for complexing were made there was little if any difference between the results with the two anions, as far as exchange reactions and the relation between adjusted lime potential and degree of Ca2+ saturation of clays were concerned. The presence of SO42−, however, had a marked effect on the ion product (Fe) (OH)3 but not on (Al)(OH)3 in solution.

    Description: Experiments were done to characterize the hydrolyzed solutions of aluminum nitrate, aluminum chloride and aluminum sulfate. The hydrolysis of the dilute solutions (10−3M) was accomplished under reflux process at 92 °C. The results showed that anions associated with Al have an effect on hydrolysis of aluminum and the order of ease of hydrolysis for similar concentrations of Al was NO3 〉 Cl 〉 SO4. The average composition of the hydroxyaluminum cation (Aln(OH)m) was calculated as [Formula: see text] and [Formula: see text] for hydrolyzed solutions of Al(NO3)3, AlCl3, and Al2(SO4)3, respectively. The infrared spectra of the hydrolyzed species of aluminum were obtained by a subtraction technique and infrared peaks at 1410 cm−1 and 1085 cm−1 in the AlCl3 system and at 1435 cm−1 and 1070 cm−1 in the Al2(SO4)3 system were assigned to polynuclear hydroxyaluminum species having been formed due to reflux process.

    Description: From the solubility equilibrium data of basic aluminite at three temperatures, the standard free energy change (ΔG°), enthalpy change (ΔH°), and entropy change (ΔS°) were determined as 160.02 kcal∙mole−1, 65.48 kcal∙mole−1 and 317.1 cal∙deg−1]mole−1, respectively. From these values the free energy of formation (ΔGf°) and the heat of formation (ΔHf°) of basic aluminite was also computed and was 1465.25 kcal∙mole−1 and 1682.08 kcal∙mole−1, respectively.

    Description: The formation and coexistence of four aluminum compounds, namely, gibbsite (Al(OH)3), boehmite (AlOOH), alumina (Al2O3) and alunite (NaAl3(OH)6(SO4)2) is reported under laboratory conditions. These solid phases were formed as hydrolytic products of aluminum sulphate solutions at room temperature. These results provide evidence that thermal conditions are not essential and not the only conditions under which boehmite and alumina are formed.
