    Description: Internal cavities are a common feature of many proteins, often having profound effects on the dynamics of their interactions with substrate and binding partners. RB69 DNA polymerase (pol) has a hydrophobic cavity right below the nucleotide binding pocket at the tip of highly conserved L415 side chain. Replacement of this residue with Gly or Met in other B family pols resulted in higher mutation rates. When similar substitutions for L415 were introduced into RB69pol, only L415A and L415G had dramatic effects on pre-steady-state kinetic parameters, reducing base selectivity by several hundred fold. On the other hand, the L415M variant behaved like the wild-type. Using a novel tC o -tC nitro Förster Resonance Energy Transfer (FRET) assay, we were able to show that the partition of the primer terminus between pol and exonuclease (exo) domains was compromised with the L415A and L415G mutants, but not with the L415M variant. These results could be rationalized by changes in their structures as determined by high resolution X-ray crystallography.

    Description: We present a new method for interferometric imaging that is ideal for the large fields of view and compact arrays common in 21 cm cosmology. We first demonstrate the method with the simulations for two very different low-frequency interferometers, the Murchison Widefield Array and the MIT Epoch of Reionization (MITEoR) experiment. We then apply the method to the MITEoR data set collected in 2013 July to obtain the first northern sky map from 128 to 175 MHz at ~2° resolution and find an overall spectral index of –2.73 ± 0.11. The success of this imaging method bodes well for upcoming compact redundant low-frequency arrays such as Hydrogen Epoch of Reionization Array.     Description: A partial order is called semilinear if the upper bounds of each element are linearly ordered and any two elements have a common upper bound. There exists, up to isomorphism, a unique countable existentially closed semilinear order, which we denote by $(\mathbb{S}_{2};\leq )$. We study the reducts of $(\mathbb{S}_{2};\leq )$, i.e. the relational structures with domain $\mathbb{S}_{2}$, all of whose relations are first-order definable in $(\mathbb{S}_{2};\leq )$. Our main result is a classification of the model-complete cores of the reducts of $\mathbb{S}_{2}$. From this, we also obtain a classification of reducts up to first-order interdefinability, which is equivalent to a classification of all subgroups of the full symmetric group on $\mathbb{S}_{2}$ that contain the automorphism group of $(\mathbb{S}_{2};\leq )$ and are closed with respect to the pointwise convergence topology.

    Description: In modern siliciclastic environments terrestrial and aquatic vegetation binds substrate, controls weathering and erosion rates, influences run-off, sediment supply and subsequent depositional architecture. This study assesses the applicability of modern depositional models that are impacted by vascular vegetation, as analogues for ancient pre-land plant systems. A review of pre-Devonian published literature demonstrates a paucity of described tidal successions; this is possibly due to the application of modern analogues for interpreting the record when there is a lack of tidal indicators. This paucity suggests a need for revised models of tidal deposition that consider the different environmental conditions prior to land plant evolution. This study examines the Ordovician–Silurian Tumblagooda Sandstone, which is exposed in the gorge of the Murchison River and coastal cliffs near Kalbarri, Western Australia. The Tumblagooda Sandstone comprises stacked sand-rich facies, with well-preserved bedforms and trace fossils. Previous interpretations of the depositional setting have proposed a mixed sheet-braided fluvial and intertidal flats; to a continental setting dominated by fluvial and aeolian processes. An enigmatic element is the rarity of mud-rich facies preserved in the succession. Outcrop logging, facies and petrographic analysis record dominantly shallow water conditions with episodes of emergence. Abundant ichnotaxa indicate that marine conditions and bi-directional flow structures are evidence for an intertidal and subtidal depositional environment. A macrotidal estuary setting is proposed, with evidence for tidal channels and repeated fluvial incursions. Physical and biogenic sedimentary structures are indicative of tidal conditions. The lack of clay and silt resulted in the absence of flaser or lenticular-bedding. Instead cyclic deposition of thin beds and foreset bioturbation replacing mud drape deposits. Higher energy conditions prevailed in the absence of the binding activity of plants in the terrestrial and marine realm. This is suggestive of different weathering processes and a reduction in the preservation of some sedimentary features. This article is protected by copyright. All rights reserved.

    Description: Infectious and inflammatory diseases have repeatedly shown strong genetic associations within the major histocompatibility complex (MHC); however, the basis for these associations remains elusive. To define host genetic effects on the outcome of a chronic viral infection, we performed genome-wide association analysis in a multiethnic cohort of HIV-1 controllers and progressors, and we analyzed the effects of individual amino acids within the classical human leukocyte antigen (HLA) proteins. We identified 〉300 genome-wide significant single-nucleotide polymorphisms (SNPs) within the MHC and none elsewhere. Specific amino acids in the HLA-B peptide binding groove, as well as an independent HLA-C effect, explain the SNP associations and reconcile both protective and risk HLA alleles. These results implicate the nature of the HLA-viral peptide interaction as the major factor modulating durable control of HIV infection.〈br /〉〈br /〉〈a
