    Description: Motivation: The recent revolution in sequencing technologies has led to an exponential growth of sequence data. As a result, most of the current bioinformatics tools become obsolete as they fail to scale with data. To tackle this ‘data deluge’, here we introduce the BioPig sequence analysis toolkit as one of the solutions that scale to data and computation. Results: We built BioPig on the Apache’s Hadoop MapReduce system and the Pig data flow language. Compared with traditional serial and MPI-based algorithms, BioPig has three major advantages: first, BioPig’s programmability greatly reduces development time for parallel bioinformatics applications; second, testing BioPig with up to 500 Gb sequences demonstrates that it scales automatically with size of data; and finally, BioPig can be ported without modification on many Hadoop infrastructures, as tested with Magellan system at National Energy Research Scientific Computing Center and the Amazon Elastic Compute Cloud. In summary, BioPig represents a novel program framework with the potential to greatly accelerate data-intensive bioinformatics analysis.     Description: Coastal stratigraphy from the Pacific Northwest of the United States contains evidence of sudden subsidence during ruptures of the Cascadia subduction zone. Transfer functions (empirical relationships between assemblages and elevation) can convert microfossil data into coastal subsidence estimates. Coseismic deformation models use the subsidence values to constrain earthquake magnitudes. To test the response of foraminifera, the accuracy of the transfer function method, and the presence of a pre-seismic signal, we simulated a great earthquake near Coos Bay, Oregon, by transplanting a bed of modern high salt-marsh sediment into the tidal flat, an elevation change that mimics a coseismic subsidence of 0.64 m. The transplanted bed was quickly buried by mud; after 12 mo and 5 yr, we sampled it for foraminifera. Reconstruction of the simulated coseismic subsidence using our transfer function was 0.61 m, nearly identical to the actual elevation change. Our transplant experiment, and additional analyses spanning the A.D. 1700 earthquake contact at the nearby Coquille River 15 km to the south, show that sediment mixing may explain assemblage changes previously interpreted as evidence of pre-seismic land-level change in Cascadia and elsewhere.

    Description: Silica-supported copper catalyst materials have been synthesized via an incipient wetness impregnation. The resulting samples were characterized using X-ray diffraction (XRD) and Scanning electron microscope (SEM). The heterogeneous Fenton-like oxidation of reactive azo dye solutions by this catalyst was also investigated. The effects of various operating conditions on decolorization performance were evaluated, namely hydrogen peroxide dosage, initial pH, catalyst loading and initial dye concentration. The results indicated that by using 34 mmol/L of H 2 O 2 and 6.0 g L -1 of the catalyst at 60°C, pH 3.5, 97% of decolorization efficiency was achieved within 90 min. CuO/SiO 2 hollow sphere is shown a promising catalyst for degradation of azo dye aqueous solution by Fenton-like processes.

    Description: We report superconductivity and magnetism in a new family of topological semimetals, the ternary half-Heusler compound R PdBi ( R : rare earth). In this series, tuning of the rare earth f -electron component allows for simultaneous control of both lattice density via lanthanide contraction and the strength of magnetic interaction via de Gennes scaling, allowing for a unique tuning of the normal-state band inversion strength, superconducting pairing, and magnetically ordered ground states. Antiferromagnetism with ordering vector (1/2,1/2,1/2) occurs below a Néel temperature that scales with de Gennes factor dG, whereas a superconducting transition is simultaneously supressed with increasing dG . With superconductivity appearing in a system with noncentrosymmetric crystallographic symmetry, the possibility of spin-triplet Cooper pairing with nontrivial topology analogous to that predicted for the normal-state electronic structure provides a unique and rich opportunity to realize both predicted and new exotic excitations in topological materials.

    Description: Motivation: In modern sequencing studies, one can improve the confidence of genotype calls by phasing haplotypes using information from an external reference panel of fully typed unrelated individuals. However, the computational demands are so high that they prohibit researchers with limited computational resources from haplotyping large-scale sequence data. Results: Our graphics processing unit based software delivers haplotyping and imputation accuracies comparable to competing programs at a fraction of the computational cost and peak memory demand.     Description: IspG is a 4Fe4S protein involved in isoprenoid biosynthesis. Most bacterial IspGs contain two domains: a TIM barrel (A) and a 4Fe4S domain (B), but in plants and malaria parasites, there is a large insert domain (A*) whose structure and function are unknown. We show that bacterial IspGs function in solution as (AB)2 dimers and that mutations in either both A or both B domains block activity. Chimeras harboring an A-mutation in one chain and a B-mutation in the other have 50% of the activity seen in wild-type protein, because there is still one catalytically active AB domain. However, a plant IspG functions as an AA*B monomer. We propose, using computational modeling and electron microscopy, that the A* insert domain has a TIM barrel structure that interacts with the A domain. This structural arrangement enables the A and B domains to interact in a “cup and ball” manner during catalysis, just as in the bacterial systems. EPR/HYSCORE spectra of reaction intermediate, product, and inhibitor ligands bound to both two and three domain proteins are identical, indicating the same local electronic structure, and computational docking indicates these ligands bridge both A and B domains. Overall, the results are of broad general interest because they indicate the insert domain in three-domain IspGs is a second TIM barrel that plays a structural role and that the pattern of inhibition of both two and three domain proteins are the same, results that can be expected to be of use in drug design.

    Description: We prove a priori error estimates for a family of Eulerian–Lagrangian methods for time-dependent convection–diffusion equations with degenerate diffusion. The estimates depend only on certain Sobolev norms of the initial and right side data of the problem but not on the lower bound of the diffusion or any norms of the true solution. Thus these estimates hold uniformly with respect to the degenerate diffusion. On a general unstructured mesh, these estimates are suboptimal but sharp when the Courant number is less than unity and are optimal otherwise. We further prove an optimal-order error estimate and a superconvergence estimate for a special case of d -linear approximations on a d -dimensional rectangular domain with a uniform rectangular partition. We then use the interpolation of spaces and stability estimates to derive an estimate for problems with minimal or intermediate regularity, where the convergence rates are proportional to certain Besov norms of the initial and right side data. Numerical experiments are presented to confirm the theoretical results.

    Description: Recent evidence suggests that many endogenous circular RNAs (circRNAs) may play roles in biological processes. However, the expression patterns and functions of circRNAs in human diseases are not well understood. Computationally identifying circRNAs from total RNA-seq data is a primary step in studying their expression pattern and biological roles. In this work, we have developed a computational pipeline named UROBORUS to detect circRNAs in total RNA-seq data. By applying UROBORUS to RNA-seq data from 46 gliomas and normal brain samples, we detected thousands of circRNAs supported by at least two read counts, followed by successful experimental validation on 24 circRNAs from the randomly selected 27 circRNAs. UROBORUS is an efficient tool that can detect circRNAs with low expression levels in total RNA-seq without RNase R treatment. The circRNAs expression profiling revealed more than 476 circular RNAs differentially expressed in control brain tissues and gliomas. Together with parental gene expression, we found that circRNA and its parental gene have diversified expression patterns in gliomas and control brain tissues. This study establishes an efficient and sensitive approach for predicting circRNAs using total RNA-seq data.
