    Notes: Recent analyses have shown that the relationship between intensity measurements from high density oligonucleotide microarrays and known concentration is non linear. Thus many measurements of so-called gene expression are neither measures of transcript nor mRNA concentration as might be expected.Intensity as measured in such microarrays is a measurement of fluorescent dye attached to probe-target duplexes formed during hybridization of a sample to the probes on the microarray. We develop several dynamic adsorption models relating fluorescent dye intensity to target RNA concentration, the simplest of which is the equilibrium Langmuir isotherm, or hyperbolic response function. Using data from the Affymerix HG-U95A Latin Square experiment, we evaluate various physical models, including equilibrium and non-equilibrium models, by applying maximum likelihood methods. We show that for these data, equilibrium Langmuir isotherms with probe dependent parameters are appropriate. We describe how probe sequence information may then be used to estimate the parameters of the Langmuir isotherm in order to provide an improved measure of absolute target concentration.

    Notes: Visualisation methods for exploring microarray data are particularly important for gaining insight into data from gene expression experiments, such as those concerned with the development of an understanding of gene function and interactions. Further, good visualisation techniques are useful for outlier detection in microarray data and for aiding biological interpretation of results, as well as for presentation of overall summaries of the data. The biplot is particularly useful for the display of microarray data as both the genes and the chips can be simultaneously plotted. In this paper we describe several ordination techniques suitable for exploring microarray data, and we call these the GE-biplot, the Chip-plot and the Gene-plot. The general method is first evaluated on synthetic data simulated in accord with current biological interpretation of microarray data. Then it is applied to two well-known data sets, namely the colon data of Alon et al. (1999) and the leukaemia data of Golub et al. (1999). The usefulness of the approach for interpreting and comparing different analyses of the same data is demonstrated.

    Notes: Abstract Diatoms were identified and enumerated from the surface sediments of 111 lakes, 45 from the Kamloops region and 66 from the Cariboo/Chilcotin region, located on the southern Interior Plateau of British Columbia, Canada. This paper is an extension of another study which investigated the relationship of diatoms to salinity and ionic composition in 65 lakes from the Cariboo/Chilcotin region. The 111 lakes spanned a large gradient in salinity, ranging from fresh through hypersaline (late-summer salinity values ranged from 0.04 to 369 g l−1), and included both carbonate- and sulphate-dominated lakes with sodium and magnesium as the dominant cations. The Kamloops region had more sulphate-dominated, hypersaline lakes and fewer carbonate-rich lakes than the Cariboo/Chilcotin region. Most lakes had higher salinities in the late-summer compared to the spring. Both salinity and brine-type were important variables that could explain the different diatom assemblages present in the lakes. The majority of diatom taxa had salinity optima in the freshwater to subsaline range (〈3 g l−1), and the taxa displayed a range of both narrow and broad tolerances along the salinity gradient. Weighted-averaging regression and calibration, and maximum likelihood techniques were used to develop salinity inference models from the diatom assemblages based on their relationship to the spring, late-summer and average lakewater salinity measurements. Simple weighted-averaging (WA) models generally produced the same or lower bootstrapped RMSEs of prediction than weighted-averaging with tolerance downweighting (WA(tol)) in the two regional and the combined datasets. Weighted averaging partial least squares (WA-PLS) showed little or no improvement in the predictive abilities of the datasets, as judged by the jackknifed RMSE of prediction. In all cases, the combined dataset of 102 lakes performed better than either of the smaller regional datasets, with relatively little difference between spring, average and late-summer salinity models. The maximum likelihood models gave lower apparent RMSEs of prediction in comparison to other methods; however, independent validation of this technique using methods such as bootstrapping were not undertaken because of the computer intensive nature of such analyses. These diatom-based salinity models are now available for reconstructing salinity and climatic trends from appropriately chosen closed-basin lakes in the Interior region of British Columbia.

    Notes: Abstract Fossil diatoms were analysed from a 10.3 m core from Harris Lake, Cypress Hills, Saskatchewan, and a diatom-salinity transfer function was used to construct a history of Holocene salinity changes for the lake. The diatom paleosalinity record indicates that Harris Lake remained fresh 〈0.5 g l-1 throughout the Holocene, with only slight increases in salinity between approximately 6500 and 5200 years BP. This interval corresponds to the only period in the lake's history when planktonic diatoms were abundant; benthic Fragilaria taxa, mainly F. pinnata, F. construens and F. brevistriata were dominant throughout most of the Holocene. The shift from a benthic to a planktonic diatom flora between 6500 and 5200 years BP may be an indirect response to a warmer climate that reduced forest cover in the watershed and allowed greater rates of inorganic sedimentation. The small salinity increase that accompanies the floristic change is probably not the result of lower lake levels; in fact the lake was probably deeper at this point than in the later Holocene. This paleosalinity record indicates that Harris Lake did not experience episodes of hypersalinity during the mid-Holocene, as suggested by a previous study, and that the lake may have been fresh during the early Holocene as well.

    Notes: Abstract  Some alleles of the major histocompatibility complex (MHC) genes have a reticulate pattern of evolution, probably resulting from the exchange of segments by gene conversion or recombination. Here we compare the extent and patterns of reticulate evolution among the classical class I and class II loci of the human MHC using the recently developed compatibility and partition matrix methods. A complex pattern is revealed with substantial differences among loci in the extent and pattern of reticulation. Extremely high levels of reticulation are observed at HLA-B and HLA-DPB1, high levels at HLA-A and HLA-DRB1, moderate levels at HLA-C and HLA-DQB1, and low levels at HLA-DQA1. The reticulate events are concentrated in the exons encoding the highly variable, peptide-binding domains, suggesting that the sequence combinations produced by these events are maintained by natural selection.

    Notes: Abstract Both noradrenaline administration to rats and rapid cardiac pacing in dogs induces delayed protection of the heart against ischaemia-induced ventricular arrhythmias. In an attempt to establish molecular mechanisms underlying the delayed cardioprotection, we have examined the potential role of two kinases, PKCɛ and p42/44MAPK. These protein kinases are expressed in the ventricles of the heart and are characterised by their ability to regulate ion-flux and gene transcription. In the rat p42MAPK is predominantly localised in the high-speed supernatant fraction of the ventricle homogenate, whereas p44MAPK is enriched in the nuclear low speed pellet. A small proportion of the p42MAPK is activated even in hearts from control animals. However, neither kinase is relocalised or activated by noradrenaline administration and this provides preliminary evidence that p42/44MAPK may not play a significant role in delayed protection in this species. In contrast, noradrenaline does induce the translocation of PKCɛ to cell membranes, a response that is sustained for up to 4 h. However, PKCɛ is down-regulated from the cytoplasm after 24 h post noradrenaline treatment. PKCE is also translocated to the membrane in dogs that have been classically pre-conditioned and cardiac paced. In the latter case, translocation of PKCɛ from the cytoplasm to the cell membrane is evident 24 h after pacing. These results indicate that the release of endogenous mediators may either inhibit down-regulation or elicit an increase in PKCɛ mRNA expression. Therefore, in dog heart the subcellular relocalisation of PKCɛ persists into the ‘second window’ and may play a central role in the molecular mechanism governing delayed cardioprotection. It is important in the future to identify either the gene products that are induced or the target protein(s) that are phosphorylated by PKCɛ.
