    Notes: Results of complementary surveys of foreign and Chinese manufacturing enterprises with respect to their objectives and expectations regarding technology transfer into China show that the major strategic objective of foreign enterprises, to gain access to the Chinese market, fits well with Chinese enterprises' main objective of improving domestic competitiveness but less well with that of accessing world markets through technology transfer. Foreign firms rate highly the capability of Chinese enterprises to learn new technologies and also find the Chinese macro environment for business favourable. The survey results provide information that will help managers with their negotiations on co-operating with prospective partners for the transfer of technology as well as assisting policy makers who wish to facilitate more effective transfer arrangements.

    Notes: The value of technology and the appropriate form of transfer arrangement are important questions to be resolved when transferring technology between Western manufacturing firms and partners in industrialising and developing countries. This article reports on surveys carried out in the machine tool industries in the UK and China to establish the differences and similarities between owners and acquirers of technology regarding the relative importance of the factors they evaluate, and the assessments they make, when considering a technology transfer. It also outlines the development of a framework for technology valuation. The survey results indicate that the value of product technology is related to superior technical performance, especially on reliability and functionality, and the prospects of premium prices and increased sales of the technology transfer based machine tools. Access to markets is the main objective of UK companies, while Chinese companies are concerned about improving their technological capability. There are significant risks, especially related to performance in the market, and while owners and acquirers have benefited in the short term, the long term collaboration required for strategic benefits has been difficult to achieve because of the different priorities of the owners and the acquirers.

    Description: Chalcopyrite is the richest copper sulfide mineral in the world, but it is also the most resistant to biohydrometallurgical processing. To promote the bioleaching of chalcopyrite, a nonionic surfactant, t-octyl phenoxy polyethoxy ethanol (Triton X-100), was employed in this paper. Action of Triton X-100 in chalcopyrite leaching using Acidithiobacillus ferrooxidans was explored in shake flasks. Results showed that 30 mg·L−1 of Triton X-100 increased the bioleaching yield of copper by 42.21% compared to the process without additive after 24 days. Under the stress of Triton X-100, the bioleaching efficiency of chalcopyrite slightly dropped at an early stage, but remarkably increased afterwards. XRD and XPS analysis of the leach residues demonstrated that potassium jarosite and elemental sulfur resulted in surface leaching passivation. Surfactant Triton X-100 appeared to induce the oxidation of elemental sulfur by bacteria owing to the increase in the sulfur surface hydrophobicity. These results suggest that Triton X-100 itself has no ability to leach chalcopyrite, but under its induction, the bioleaching of chalcopyrite can be enhanced due to the removal of the passivation layer.

    Description: Identifying functional regions in the human genome is a major goal in human genetics. Great efforts have been made to functionally annotate the human genome either through computational predictions, such as genomic conservation, or high-throughput experiments, such as the ENCODE project. These efforts have resulted in a rich collection of functional annotation data of diverse types that need to be jointly analyzed for integrated interpretation and annotation. Here we present GenoCanyon, a whole-genome annotation method that performs unsupervised statistical learning using 22 computational and experimental annotations thereby inferring the functional potential of each position in the human genome. With GenoCanyon, we are able to predict many of the known functional regions. The ability of predicting functional regions as well as its generalizable statistical framework makes GenoCanyon a unique and powerful tool for whole-genome annotation.     Description: Background: The detection of epistasis among genetic markers is of great interest in genome-wide association studies (GWAS). In recent years, much research has been devoted to find disease associated epistasis in GWAS. However, due to the high computational cost involved, most methods focus on specific epistasis models, making the potential loss of power when the underlying epistasis models are not examined in these analyses. Results: In this work, we propose a computational efficient approach based on complete enumeration of two-locus epistasis models. This approach uses a two-stage (screening and testing) search strategy and the enumeration of all epistasis patterns is guaranteed. The implementation is done on graphic processing units (GPU), which can finish the analysis on a GWAS data (with around 5, 000 subjects and around 350, 000 markers) within two hours. Conclusions: This work demonstrates that the complete compositional epistasis detection is computationally feasible in GWAS.

    Description: Background: A key challenge in analyzing high throughput Single Nucleotide Polymorphism (SNP) arrays is the accurate inference of genotypes for SNPs with low minor allele frequencies. A number of calling algorithms have been developed to infer genotypes for common SNPs, but they are limited in their performance in calling rare SNPs. The existing algorithms can be broadly classified into three categories, including: population-based methods, SNP-based methods, and a hybrid of the two approaches. Despite the relatively better performance of the hybrid approach, it is still challenging to analyze rare SNPs. Results: We propose to utilize information from samples with known genotypes to develop a two stage genotyping procedure, namely M 3 -S, for rare SNP calling. This new approach can improve genotyping accuracy through clearly defining the boundaries of genotype clusters from samples with known genotypes, and enlarge the call rate by combining the simulated data based on the inferred genotype clusters information with the study population. Conclusions: Applications to real data demonstrates that this new approach M 3 -S outperforms existing methods in calling rare SNPs.

    Description: Background: It is well known that the development of cancer is caused by the accumulation of somatic mutations within the genome. For oncogenes specifically, current research suggests that there is a small set of ``driver'' mutations that are primarily responsible for tumorigenesis. Further, due to some recent pharmacological successes in treating these driver mutations and their resulting tumors, a variety of methods have been developed to identify potential driver mutations using methods such as machine learning and mutational clustering. We propose a novel methodology that increases our power to identify mutational clusters by taking into account protein tertiary structure via a graph theoretical approach. Results: We have designed and implemented GraphPAC (Graph Protein Amino acid Clustering) to identify mutational clustering while considering protein spatial structure. Using GraphPAC, we are able to detect novel clusters in proteins that are known to exhibit mutation clustering as well as identify clusters in proteins without evidence of prior clustering based on current methods. Specifically, by utilizing the spatial information available in the Protein Data Bank (PDB) along with the mutational data in the Catalogue of Somatic Mutations in Cancer (COSMIC), GraphPAC identifies new mutational clusters in well known oncogenes such as EGFR and KRAS. Further, by utilizing graph theory to account for the tertiary structure, GraphPAC discovers clusters in DPP4, NRP1 and other proteins not identified by existing methods. Conclusion: GraphPAC provides an alternative to iPAC and an extension to current methodology when identifying potential activating driver mutations by utilizing a graph theoretic approach when considering protein tertiary structure.
