    Description: A rich variety of flow regimes in a Newtonian fluid inside a vertical large-aspect ratio and a wide-gap Taylor-Couette system with a radial temperature gradient has been determined in experiments and in direct numerical simulations (DNSs). Compared to previous experiments and numerical studies, a wider range of temperature differences (i.e., of the Grashof number Gr ) and of the rotation rate (the Taylor number Ta ) has been covered. The combined effect of rotation and of the radial temperature gradient is the occurrence of helicoidal vortices or modulated waves at the onset. Stationary axisymmetric vortices are found for very weak temperature differences. A good agreement was found for critical states between results from experiments, linear stability analysis, and DNS. Higher instability modes have been determined for a wide range of parameters and a state diagram of observable flow regimes has been established in the plane spanned by Gr and Ta . Some higher states observed in experiments were retrieved in DNS.

    Description: The biochemical composition and reproductive cycle of the pen shell Atrina japonica were investigated through separate analyses of the adductor muscle, gonad and the remaining tissues over a 1-year cycle. Seasonal variations in condition and gonadosomatic indices reflected those of gross weights of biochemical components of whole tissues. During the spring period, growth was initiated in the gonadal tissues simultaneously with the maximum weight gain in the adductor muscle, in which most of the energy reserves were stored, indicating that gametogenesis occurs at the expense of immediately ingested food energy. The increased energy reserves in the gonad during gametogenic development were exhausted completely during the summer spawning. Protein and carbohydrate reserves in the adductor muscle were used as catabolic substrates during spawning. The interannual shift in the timing of spawning appeared to be related to the changes in energy storage and gamete growth during the spring, probably reflecting changes in nutritional conditions in the ambient environment. Our results suggest that the adductor muscle of the pen shell plays a critical role as a major organ responsible for energy storage and that organ-specific biochemical composition can provide information of general relevance to the processes of energy gain and mobilization in bivalves.

    Description: We investigate magnetization states of a canted antiferromagnetic YFeO 3 by using terahertz (THz) time-domain spectroscopy under a variation of an external magnetic field. As a quasi-ferromagnetic mode near 0.3 THz is excited by the magnetic field of the THz pulse, a precession of the magnetic moment and its induction decay radiate the THz wave. Since oppositely aligned magnetic domains emit the circularly/elliptically polarized THz waves with opposite helicities, a detection of specific polarization of the THz wave shows a clear hysteresis behavior in good agreement with a magnetization curve obtained as a function of the applied magnetic field. Furthermore, time-domain measurement of excited magnetic moment can provide direct information about the magnetization decay dynamics.

    Description: Motivation: Approaches for testing sets of variants, such as a set of rare or common variants within a gene or pathway, for association with complex traits are important. In particular, set tests allow for aggregation of weak signal within a set, can capture interplay among variants and reduce the burden of multiple hypothesis testing. Until now, these approaches did not address confounding by family relatedness and population structure, a problem that is becoming more important as larger datasets are used to increase power. Results: We introduce a new approach for set tests that handles confounders. Our model is based on the linear mixed model and uses two random effects—one to capture the set association signal and one to capture confounders. We also introduce a computational speedup for two random-effects models that makes this approach feasible even for extremely large cohorts. Using this model with both the likelihood ratio test and score test, we find that the former yields more power while controlling type I error. Application of our approach to richly structured Genetic Analysis Workshop 14 data demonstrates that our method successfully corrects for population structure and family relatedness, whereas application of our method to a 15 000 individual Crohn’s disease case–control cohort demonstrates that it additionally recovers genes not recoverable by univariate analysis.     Description: We use the NIHAO (Numerical Investigation of Hundred Astrophysical Objects) cosmological simulations to study the effects of galaxy formation on key properties of dark matter (DM) haloes. NIHAO consists of 90 high-resolution smoothed particle hydrodynamics simulations that include (metal-line) cooling, star formation, and feedback from massive stars and supernovae, and cover a wide stellar and halo mass range: 10 6 M * /M 10 11 (10 9.5 M halo /M 10 12.5 ). When compared to DM-only simulations, the NIHAO haloes have similar shapes at the virial radius, R vir , but are substantially rounder inside 0.1 R vir . In NIHAO simulations, c / a increases with halo mass and integrated star formation efficiency, reaching ~0.8 at the Milky Way mass (compared to 0.5 in DM-only), providing a plausible solution to the long-standing conflict between observations and DM-only simulations. The radial profile of the phase-space Q parameter (/ 3 ) is best fit with a single power law in DM-only simulations, but shows a flattening within 0.1 R vir for NIHAO for total masses M 〉 10 11 M . Finally, the global velocity distribution of DM is similar in both DM-only and NIHAO simulations, but in the solar neighbourhood, NIHAO galaxies deviate substantially from Maxwellian. The distribution is more symmetric, roughly Gaussian, with a peak that shifts to higher velocities for Milky Way mass haloes. We provide the distribution parameters which can be used for predictions for direct DM detection experiments. Our results underline the ability of the galaxy formation processes to modify the properties of DM haloes.

    Description: Aberrant tau protein accumulation drives neurofibrillary tangle (NFT) formation in several neurodegenerative diseases. Currently, efforts to elucidate pathogenic mechanisms and assess the efficacy of therapeutic targets are limited by constraints of existing models of tauopathy. In order to generate a more versatile mouse model of tauopathy, somatic brain transgenesis was utilized to deliver adeno-associated virus serotype 1 (AAV1) encoding human mutant P301L-tau compared with GFP control. At 6 months of age, we observed widespread human tau expression with concomitant accumulation of hyperphosphorylated and abnormally folded proteinase K resistant tau. However, no overt neuronal loss was observed, though significant abnormalities were noted in the postsynaptic scaffolding protein PSD95. Neurofibrillary pathology was also detected with Gallyas silver stain and Thioflavin-S, and electron microscopy revealed the deposition of closely packed filaments. In addition to classic markers of tauopathy, significant neuroinflammation and extensive gliosis were detected in AAV1-Tau P301L mice. This model also recapitulates the behavioral phenotype characteristic of mouse models of tauopathy, including abnormalities in exploration, anxiety, and learning and memory. These findings indicate that biochemical and neuropathological hallmarks of tauopathies are accurately conserved and are independent of cell death in this novel AAV-based model of tauopathy, which offers exceptional versatility and speed in comparison with existing transgenic models. Therefore, we anticipate this approach will facilitate the identification and validation of genetic modifiers of disease, as well as accelerate preclinical assessment of potential therapeutic targets.

    Description: : We introduce HiPub, a seamless Chrome browser plug-in that automatically recognizes, annotates and translates biomedical entities from texts into networks for knowledge discovery. Using a combination of two different named-entity recognition resources, HiPub can recognize genes, proteins, diseases, drugs, mutations and cell lines in texts, and achieve high precision and recall. HiPub extracts biomedical entity-relationships from texts to construct context-specific networks, and integrates existing network data from external databases for knowledge discovery. It allows users to add additional entities from related articles, as well as user-defined entities for discovering new and unexpected entity-relationships. HiPub provides functional enrichment analysis on the biomedical entity network, and link-outs to external resources to assist users in learning new entities and relations.
