    Description: Protein complexes are involved in many biological processes. Examining coupling between subunits of a complex would be useful to understand the molecular basis of protein function. Here, our updated (PS) 2 web server predicts the three-dimensional structures of protein complexes based on comparative modeling; furthermore, this server examines the coupling between subunits of the predicted complex by combining structural and evolutionary considerations. The predicted complex structure could be indicated and visualized by Java-based 3D graphics viewers and the structural and evolutionary profiles are shown and compared chain-by-chain. For each subunit, considerations with or without the packing contribution of other subunits cause the differences in similarities between structural and evolutionary profiles, and these differences imply which form, complex or monomeric, is preferred in the biological condition for the subunit. We believe that the (PS) 2 server would be a useful tool for biologists who are interested not only in the structures of protein complexes but also in the coupling between subunits of the complexes.     Description: MicroRNAs (miRNAs) are small non-coding RNA molecules capable of negatively regulating gene expression to control many cellular mechanisms. The miRTarBase database ( http://mirtarbase.mbc.nctu.edu.tw/ ) provides the most current and comprehensive information of experimentally validated miRNA-target interactions. The database was launched in 2010 with data sources for 〉100 published studies in the identification of miRNA targets, molecular networks of miRNA targets and systems biology, and the current release (2013, version 4) includes significant expansions and enhancements over the initial release (2010, version 1). This article reports the current status of and recent improvements to the database, including (i) a 14-fold increase to miRNA-target interaction entries, (ii) a miRNA-target network, (iii) expression profile of miRNA and its target gene, (iv) miRNA target-associated diseases and (v) additional utilities including an upgrade reminder and an error reporting/user feedback system.

    Description: Patients with abetalipoproteinemia, a disease caused by defects in the microsomal triglyceride transfer protein (MTP), do not produce apolipoprotein B-containing lipoproteins. It was hypothesized that small molecule inhibitors of MTP would prevent the assembly and secretion of these atherogenic lipoproteins. To test this hypothesis, two compounds identified in a high-throughput screen for MTP inhibitors were used to direct the synthesis of a highly potent MTP inhibitor. This molecule (compound 9) inhibited the production of lipoprotein particles in rodent models and normalized plasma lipoprotein levels in Watanabe-heritable hyperlipidemic (WHHL) rabbits, which are a model for human homozygous familial hypercholesterolemia.     Description: Temperature dependent magnetic and phonon anomalies in epitaxial self-assembled CoFe 2 O 4 (CFO) rods embedded in BaTiO 3 (BTO) matrix nanostructures were investigated. The temperature dependence of A 1 (2TO) phonon frequency of BTO indicates that the BTO matrix experiences structural transformations. The lattice strain produced during the structural transformations drives spin reorientation in CFO rods, resulting in anomalous changes of magnetization. Through correlating the phonon anomalies with the increase of in-plane spin ordering, we show the spin-phonon coupling induces the softening of A 1g and A 1 (2TO) phonons. It suggests that spin strongly couples with lattice strain and phonons in this nanostructure.

    Notes: Electron–phonon collisions result in finite relaxation time and energy shift of electron's states in semiconductors. These effects make the optical line shape broadened and shift its peak position. Hence these two quantities play an important role in semiconductor optical devices absorption spectrum. Here a theoretical model is presented to calculate the broadening factor and energy shift resulting from the interactions of phonons and two-dimensional electrons, including intra- and intersub-band processes. In this model, taken into account are the effective-mass discontinuity and finite barrier height for electron wave functions in order to derive exact momentum selection function of electron–phonon interactions. Due to the steplike nature of two-dimensional density of states, the broadening factor also appears steplike and strongly energy dependent. The influences of carrier density, temperature, and well width are also discussed. © 1995 American Institute of Physics.

    Notes: A novel and simple method to suppress the boron penetration in the BF2+-implanted polycrystalline silicon gate is presented by using the inductive-coupling-nitrogen-plasma (ICNP) process. A nitrogen layer was found at the SiO2/Si interface by using this method. The result shows that the sample with the ICNP treatment exhibits a good suppression of boron penetration and improved electrical characteristics. © 1997 American Institute of Physics.

    Notes: The mechanism of the nitrogen co-implant to suppress the boron penetration in p+-polycrystalline silicon gate has been investigated. The nitrogen coimplant with the BF+2 combines with the boron to form a B–N complex which results in a retardation of boron diffusion. It is found that metal–oxide–silicon capacitors with nitrogen implantation show improved electrical properties. © 1996 American Institute of Physics.

    Notes: The regrowth of Si+-preamorphized and BF+2- implanted thin films on (111)Si has been studied by both plan-view and cross-sectional transmission electron microscopy. Polycrystalline Si grains were found to form in Si+-preamorphized and BF+2- implanted (111)Si with the original amorphous-crystalline (a-c) interface located deeper in the preamorphized Si substrate than in BF+2- implanted samples. Rapid thermal annealing was performed to obtain kinetic data for the formation of polycrystalline Si grains. The nucleation and growth of polycrystalline Si grains were found to occur in the amorphous phase ahead of the growing a-c interface. The incubation time for the formation of 4 nm or larger crystallites in amorphous Si at 700 °C was found to be less than 30 s. The results are discussed in terms of the competition between the propagation of the a-c interface to sweep over the potential nucleation sites and random nucleation in the amorphous phase. Ramifications of the formation of polycrystalline Si grains in instances with a relatively low ion dosage and/or moderate annealing temperature are addressed.
