    Notes: We have previously shown that the heat-induced enhanced decay of yeast mRNAs encoding ribosomal proteins (rp-mRNAs) requires ongoing transcription during the heat treatment [Herruer et al. (1988) Nucl. Acids Res. 16, 7917]. In order to determine whether this requirement reflects the need for heat-shock protein (hsp), we analysed the effect of heat shock on rp-mRNA levels in several yeast strains in which each of the heat-shock genes encoding hsp26, hsp35 or hsp83 had been individually disrupted. In all three strains we still observed increased degradation of rp-mRNAs immediately after the temperature shift, demonstrating that hsp26, hsp35 and hsp83 are not required for this effect. Accelerated turnover of rp-mRNA was also found to occur upon raising the growth temperature of a mutant strain that contains a disruption of the gene specifying the heat-shock transcription factor and in wild-type yeast cells treated with canavanine, an arginine analogue that will be incorporated into all known hsps and that is known to cause misfolding of the polypeptide chain. Latter observation suggests that enhanced rp-mRNA decay is a more general stress-related phenomenon. Taken together, these data strongly indicate that the trans-acting factor required for the increase in the rate of degradation of rp-mRNAs upon stress is not one of the known yeast hsps.

    Description: It is often difficult to define ‘water quality’ with any degree of precision. One approach is that suggested by Battarbee (1997) and is based on the extent to which individual lakes have changed compared with their natural ‘baseline’ status. Defining the base-line status of artificial lakes and reservoirs however, is, very difficult. In ecological terms, the definition of quality must include some consideration of their functional characteristics and the extent to which these characteristics are self-sustaining. The challenge of managing lakes in a sustainable way is particularly acute in semi-arid, Mediterranean countries. Here the quality of the water is strongly influenced by the unpredictability of the rainfall as well as year-to-year variations in the seasonal averages. Wise management requires profound knowledge of how these systems function. Thus a holistic approach must be adopted and the factors influencing the seasonal dynamics of the lakes quantified over a range of spatial and temporal scales. In this article, the authors describe some of the ways in which both long-term and short-term changes in the weather have influenced the seasonal and spatial dynamics of phytoplankton in El Gergal, a water supply reservoir situated in the south of Spain. The quality of the water stored in this reservoir is typically very good but surface blooms of algae commonly appear during warm, calm periods when the water level is low. El Gergal reservoir is managed by the Empresa Municipal de Abastecimiento y Saneamiento (EMASESA) and supplies water for domestic, commercial and industrial use to an area which includes the city of Seville and twelve of its surrounding towns (ca. 1.3 million inhabitants). El Gergal is the last of two reservoirs in a chain of four situated in the Rivera de Huelva basin, a tributary of the Guadalquivir river. It was commissioned by EMASESA in 1979 and since then the company has monitored its main limnological parameters on, at least, a monthly basis and used this information to improve the management of the reservoir. As a consequence of these intensive studies the physical, chemical and biological information acquired during this period makes the El Gergal database one of the most complete in Spain. In this article the authors focus on three ‘weather-related’ effects that have had a significant impact on the composition and distribution of phytoplankton in El Gergal: (i) the changes associated with severe droughts; (ii) the spatial variations produced by short-term changes in the weather; (iii) the impact of water transfers on the seasonal dynamics of the dinoflagellate Ceratium.

    Description: The Mediterranean region is characterised by a variable climate with most of the rain falling during the winter and frequent summer droughts. Such warm, dry periods are ideal for the growth of large algal blooms that often consist of potentially toxic Cyanobacteria. This makes the management of water for human use particularly challenging in such a climate and it is important to understand how such blooms can be avoided or at least be reduced in size. PROTECH (Phytoplankton RespOnses To Environmental CHange) is a model that simulates the dynamics of different species of phytoplankton populations in lakes and reservoirs. Its distinct advantage over similar models is its ability to simulate the relative composition of the algal flora, allowing both quantitative and qualitative conclusions to be drawn e.g. whether Cyanobacteria could be a potential problem. PROTECH has been applied primarily to lakes and reservoirs in northern Europe. Recently, however, the model has been applied to water bodies in lower latitudes, including Australia to a water supply reservoir in the south of Spain, El Gergal. El Gergal is the last in a chain of reservoirs that supply water to the city of Seville. It was brought into service in April 1979 and has a maximum storage volume of 35 000 000 m3. This article summarises the application of PROTECH in order to simulate the following problems: • the effect of a large influx of Ceratium biomass into El Gergal from another reservoir • the effect of using alternative water sources instead of the Guadalquivir River (used occasionally to raise water levels in El Gergal) • the effect of installing tertiary sewage treatment on the Cala River • the effect of simulated drought conditions on phytoplankton in the reservoir.

    Description: By 2071–2100, land‐use governance in the Brazilian Amazon is likely to be decisive to mitigate the climate‐change effects on increasing fire occurrence. We combined regional land‐use and global climate (CMIP5) projections into the maximum entropy model and showed that the worse‐case land‐use scenario alone, including the decrease in the effectiveness of protected areas, extensive road paving and increased deforestation, may cause a 73.2% augment in the fire‐prone area. While combining the best‐case land‐use scenario and RCP 4.5 would cause a 21.3% increase in the fire‐prone area, the pessimistic land‐use and RCP 8.5 scenarios would cause a 113.5% increase. Abstract The joint and relative effects of future land‐use and climate change on fire occurrence in the Amazon, as well its seasonal variation, are still poorly understood, despite its recognized importance. Using the maximum entropy method (MaxEnt), we combined regional land‐use projections and climatic data from the CMIP5 multimodel ensemble to investigate the monthly probability of fire occurrence in the mid (2041–2070) and late (2071–2100) 21st century in the Brazilian Amazon. We found striking spatial variation in the fire relative probability (FRP) change along the months, with October showing the highest overall change. Considering climate only, the area with FRP ≥ 0.3 (a threshold chosen based on the literature) in October increases 6.9% by 2071–2100 compared to the baseline period under the representative concentration pathway (RCP) 4.5 and 27.7% under the RCP 8.5. The best‐case land‐use scenario (“Sustainability”) alone causes a 10.6% increase in the area with FRP ≥ 0.3, while the worse‐case land‐use scenario (“Fragmentation”) causes a 73.2% increase. The optimistic climate‐land‐use projection (Sustainability and RCP 4.5) causes a 21.3% increase in the area with FRP ≥ 0.3 in October by 2071–2100 compared to the baseline period. In contrast, the most pessimistic climate‐land‐use projection (Fragmentation and RCP 8.5) causes a widespread increase in FRP (113.5% increase in the area with FRP ≥ 0.3), and prolongs the fire season, displacing its peak. Combining the Sustainability land‐use and RCP 8.5 scenarios causes a 39.1% increase in the area with FRP ≥ 0.3. We conclude that avoiding the regress on land‐use governance in the Brazilian Amazon (i.e., decrease in the extension and level of conservation of the protected areas, reduced environmental laws enforcement, extensive road paving, and increased deforestation) would substantially mitigate the effects of climate change on fire probability, even under the most pessimistic RCP 8.5 scenario.

    Description: Background: Tuberculosis is currently the second highest cause of death from infectious diseases worldwide. The emergence of multi and extensive drug resistance is threatening to make tuberculosis incurable. There is growing evidence that the genetic diversity of Mycobacterium tuberculosis may have important clinical consequences. Therefore, combining genetic, clinical and socio-demographic data is critical to understand the epidemiology of this infectious disease, and how virulence and other phenotypic traits evolve over time. This requires dedicated bioinformatics platforms, capable of integrating and enabling analyses of this heterogeneous data. Results: We developed inTB, a web-based system for integrated warehousing and analysis of clinical, socio-demographic and molecular data for Mycobacterium sp. isolates. As a database it can organize and display data from any of the standard genotyping methods (SNP, MIRU-VNTR, RFLP and spoligotype), as well as an extensive array of clinical and socio-demographic variables that are used in multiple countries to characterize the disease. Through the inTB interface it is possible to insert and download data, browse the database and search specific parameters. New isolates are automatically classified into strains according to an internal reference, and data uploaded or typed in is checked for internal consistency. As an analysis framework, the system provides simple, point and click analysis tools that allow multiple types of data plotting, as well as simple ways to download data for external analysis. Individual trees for each genotyping method are available, as well as a super tree combining all of them. The integrative nature of inTB grants the user the ability to generate trees for filtered subsets of data crossing molecular and clinical/socio-demografic information. inTB is built on open source software, can be easily installed locally and easily adapted to other diseases. Its design allows for use by research laboratories, hospitals or public health authorities. The full source code as well as ready to use packages is available at www.evocell.org/inTB. Conclusions: To the best of our knowledge, this is the only system capable of integrating different types of molecular data with clinical and socio-demographic data, empowering researchers and clinicians with easy to use analysis tools that were not possible before.
