    Description / Table of Contents: The Eastern Mediterranean is an excellent ‘field laboratory’ for the study of fundamental processes of continental rifting, passive margin development, ophiolite generation and emplacement and the tectonic, magmatic and sedimentary effects of continental collision. Since its publication in 1984, The Geological Evolution of the Eastern Mediterranean has proved to be an invaluable aid to research in this important region. Many of the papers are classics that report basic data and tectonic interpretations that still remain valid today. The individual papers summarize a large amount of international research that was carried out in the Eastern Mediterranean region during the previous decade. This volume was the first integrated overview of one of the world’s most complex orogenic areas. The editors have added an outline of the main research developments since 1984 and key references to the more recent literature; several figures have been redrawn and the volume is now fully indexed.

    The chromatin accessibility landscape of primary human cancers (2018)

    Description: 〈p〉We present the genome-wide chromatin accessibility profiles of 410 tumor samples spanning 23 cancer types from The Cancer Genome Atlas (TCGA). We identify 562,709 transposase-accessible DNA elements that substantially extend the compendium of known cis-regulatory elements. Integration of ATAC-seq (the assay for transposase-accessible chromatin using sequencing) with TCGA multi-omic data identifies a large number of putative distal enhancers that distinguish molecular subtypes of cancers, uncovers specific driving transcription factors via protein-DNA footprints, and nominates long-range gene-regulatory interactions in cancer. These data reveal genetic risk loci of cancer predisposition as active DNA regulatory elements in cancer, identify gene-regulatory interactions underlying cancer immune evasion, and pinpoint noncoding mutations that drive enhancer activation and may affect patient survival. These results suggest a systematic approach to understanding the noncoding genome in cancer to advance diagnosis and therapy.〈/p〉

    PGE2 production at sites of tissue injury promotes an anti-inflammatory neutrophil phenotype and determines the outcome of inflammation resolution in vivo (2018)

    Description: Neutrophils are the first immune cells recruited to a site of injury or infection, where they perform many functions. Having completed their role, neutrophils must be removed from the inflammatory site—either by apoptosis and efferocytosis or by reverse migration away from the wound—for restoration of normal tissue homeostasis. Disruption of these tightly controlled physiological processes of neutrophil removal can lead to a range of inflammatory diseases. We used an in vivo zebrafish model to understand the role of lipid mediator production in neutrophil removal. Following tailfin amputation in the absence of macrophages, neutrophillic inflammation does not resolve, due to loss of macrophage-dependent handling of eicosanoid prostaglandin E2 (PGE 2 ) that drives neutrophil removal via promotion of reverse migration. Knockdown of endogenous PGE synthase gene reveals PGE 2 as essential for neutrophil inflammation resolution. Furthermore, PGE 2 is able to signal through EP4 receptors during injury, causing an increase in Alox12 production and switching toward anti-inflammatory eicosanoid signaling. Our data confirm regulation of neutrophil migration by PGE 2 and LXA 4 (lipoxin A 4 ) in an in vivo model of inflammation resolution. This pathway may contain therapeutic targets for driving inflammation resolution in chronic inflammatory disease.

    Description: We present the genome-wide chromatin accessibility profiles of 410 tumor samples spanning 23 cancer types from The Cancer Genome Atlas (TCGA). We identify 562,709 transposase-accessible DNA elements that substantially extend the compendium of known cis-regulatory elements. Integration of ATAC-seq (the assay for transposase-accessible chromatin using sequencing) with TCGA multi-omic data identifies a large number of putative distal enhancers that distinguish molecular subtypes of cancers, uncovers specific driving transcription factors via protein-DNA footprints, and nominates long-range gene-regulatory interactions in cancer. These data reveal genetic risk loci of cancer predisposition as active DNA regulatory elements in cancer, identify gene-regulatory interactions underlying cancer immune evasion, and pinpoint noncoding mutations that drive enhancer activation and may affect patient survival. These results suggest a systematic approach to understanding the noncoding genome in cancer to advance diagnosis and therapy.

    Stratigraphy of Cretaceous to Lower Pliocene sediments in the northern part of Cyprus based on comparative 87Sr/86Sr isotopic, nannofossil and planktonic foraminiferal dating (2013)

    Description: New age data from Sr isotope analysis and both planktonic foraminifera and nannofossils are presented and discussed here for the Upper Eocene–Upper Miocene sedimentary rocks of the Degirmenlik (Kythrea) Group. New dating is also given of some Cretaceous and Pliocene sediments. In a revised stratigraphy the Degirmenlik (Kythrea) Group is divided into ten formations. Different Upper Miocene formations are developed to the north and south of a regionally important, E–W-trending syn-sedimentary fault. The samples were dated wherever possible by three independent methods, namely utilizing Sr isotopes, calcareous nannofossils and planktonic foraminifera. Some of the Sr isotopic dates are incompatible with the nannofossil and/or the planktonic foraminiferal dates. This is mainly due to reworking within gravity-deposited or current-affected sediments. When combined, the reliable age data allow an overall biostratigraphy and chronology to be erected. Several of the boundaries of previously defined formations are revised. Sr data that are incompatible with well-constrained biostratigraphical ages are commonly of Early Miocene age. This is attributed to a regional uplift event located to the east of Cyprus, specifically the collision of the Anatolian (Eurasian) and Arabian (African) plates during Early Miocene time. This study, therefore, demonstrates that analytically sound Sr isotopic ages can yield geologically misleading ages, particularly where extensive sediment reworking has occurred. Convincing ages are obtained when isotopic dating is combined with as many forms of biostratigraphical dating as possible, and this may also reveal previously unsuspected geological events (e.g. tectonic uplift or current activity).
