    Description: Nanotechnology and synthetic biology currently constitute one of the most innovative, interdisciplinary fields of research, poised to radically transform society in the 21st century. This paper concerns the synthetic design of ribonucleic acid molecules, using our recent algorithm, RNAiFold , which can determine all RNA sequences whose minimum free energy secondary structure is a user-specified target structure. Using RNAiFold , we design ten cis -cleaving hammerhead ribozymes, all of which are shown to be functional by a cleavage assay. We additionally use RNAiFold to design a functional cis -cleaving hammerhead as a modular unit of a synthetic larger RNA. Analysis of kinetics on this small set of hammerheads suggests that cleavage rate of computationally designed ribozymes may be correlated with positional entropy, ensemble defect, structural flexibility/rigidity and related measures. Artificial ribozymes have been designed in the past either manually or by SELEX (Systematic Evolution of Ligands by Exponential Enrichment); however, this appears to be the first purely computational design and experimental validation of novel functional ribozymes.     Description: Monoallelic gene expression is typically initiated early in the development of an organism. Dysregulation of monoallelic gene expression has already been linked to several non-Mendelian inherited genetic disorders. In humans, DNA-methylation is deemed to be an important regulator of monoallelic gene expression, but only few examples are known. One important reason is that current, cost-affordable truly genome-wide methods to assess DNA-methylation are based on sequencing post-enrichment. Here, we present a new methodology based on classical population genetic theory, i.e. the Hardy–Weinberg theorem, that combines methylomic data from MethylCap-seq with associated SNP profiles to identify monoallelically methylated loci. Applied on 334 MethylCap-seq samples of very diverse origin, this resulted in the identification of 80 genomic regions featured by monoallelic DNA-methylation. Of these 80 loci, 49 are located in genic regions of which 25 have already been linked to imprinting. Further analysis revealed statistically significant enrichment of these loci in promoter regions, further establishing the relevance and usefulness of the method. Additional validation was done using both 14 whole-genome bisulfite sequencing data sets and 16 mRNA-seq data sets. Importantly, the developed approach can be easily applied to other enrichment-based sequencing technologies, like the ChIP-seq-based identification of monoallelic histone modifications.

    Description: RNA–RNA interactions are fast emerging as a major functional component in many newly discovered non-coding RNAs. Basepairing is believed to be a major contributor to the stability of these intermolecular interactions, much like intramolecular basepairs formed in RNA secondary structure. As such, using algorithms similar to those for predicting RNA secondary structure, computational methods have been recently developed for the prediction of RNA–RNA interactions. We provide the first comprehensive comparison comprising 14 methods that predict general intermolecular basepairs. To evaluate these, we compile an extensive data set of 54 experimentally confirmed fungal snoRNA–rRNA interactions and 102 bacterial sRNA–mRNA interactions. We test the performance accuracy of all methods, evaluating the effects of tool settings, sequence length, and multiple sequence alignment usage and quality. Our results show that—unlike for RNA secondary structure prediction—the overall best performing tools are non-comparative energy-based tools utilizing accessibility information that predict short interactions on this data set. Furthermore, we find that maintaining high accuracy across biologically different data sets and increasing input lengths remains a huge challenge, causing implications for de novo transcriptome-wide searches. Finally, we make our interaction data set publicly available for future development and benchmarking efforts.

    Description: We study opportunities for CO2 sequestration in geological formations of the state North Rhine Westphalia in Germany. Simulations are performed for evaluating a potential site within the Bunter sandstone formation near the town of Minden in a depth of around 3,000 m using the numerical simulator TOUGHREACT. Our focus is on three CO2 storage mechanisms: (1) hydrodynamic trapping, (2) dissolution trapping, and (3) mineral trapping. The results show that due to buoyancy the injected CO2 phase initially migrates towards the top of the reservoir and is hydrodynamically trapped beneath the confining layer of the cap rock. Then, the CO2 spreads laterally and dissolves partially in the formation water. The dissolution of CO2 results in an increase of the density of the brine causing a downward migration until it settles after 10,000 years at the bottom of the reservoir. The simulations indicate that after 10,000 years, 15% (17 Mt) from a total of 114 Mt injected CO2 are trapped hydrodynamically, 20% (23 Mt) are trapped by dissolution, and 65% (74 Mt) are fixed in newly formed carbonates such as dawsonite, ankerite, and siderite. Within our study pressure increases near the injection well by a factor of 1.1 which is lower than the upper limit usually accepted in gas storage operations. The mineral reactions cause a net decrease of porosity and in turn a decrease of permeability down to 9% of the initial value in parts of the reservoir.

    Description: Der Wasserspiegel des Toten Meeres sinkt rapide um durchschnittlich einen Meter pro Jahr. Dadurch hat der Salzsee bereits ein Drittel seiner Oberfläche verloren. Dies hat u. a. dramatische Auswirkungen auf die einzigartige Ökologie. Entlang der ausgedörrten Ufer bilden sich täglich neue so genannte Erdfälle oder Sinkholes, die bis zu 20 Meter tief sind. Gut 1000 dieser plötzlich einfallenden Sinkholes haben sich inzwischen an der Küstenlinie des Toten Meeres gebildet. Während der Messkampagne zum Dead Sea Integrated Research Project (DESIRE) 2007 wurde das Küstengebiet südlich von Ein Gedi zusätzlich mit einem Laser Mirror Scanner der Firma RIEGL beflogen, um entsprechende Sinkholes zu detektieren. Das Gebiet besitzt eine Ausdehnung von etwa 20 mal 4 km. Die Datenakquirierung erfolgte durch Befliegung in Nord-Süd-Richtung in 20 Streifen und einer Überdeckung von 50%. Für die Auswertung stand die Software TopPIT der Firma Trimble Geospatial zur Verfügung. Ziel der Befliegung ist neben der Berechnung eines Digitales Geländemodells (DGM) die Schaffung einer Bestandsaufnahme bestehender Sinkholes, durch die Veränderungen im Vergleich mit zukünftigen Aufnahmen aufgedeckt werden können. Zudem soll die Leistungsfähigkeit der eingesetzten Messmethode als geeignetes Verfahren nachgewiesen werden.

    Description: The Dead Sea Transform (DST) is a system of left-lateral strike-slip faults that accommodates the relative motion between the African and Arabian plates. Furthermore the water level of the Dead Sea is sinking rapidly at an average of one meter per year. Because of this the salt lake has already lost one third of its surface and along the parched shores are formed daily new sinkholes that are up to 20 meters deep. About 1000 of these sudden incident sinkholes have formed in the meanwhile the shoreline of the Dead Sea. They represent danger both to life and property, disrupt life in the area, and aversely affect building and development. During the measurement campaign for the Dead Sea Integrated Research Project (DESIRE) 2007 the coastal area was flown to the south of En Gedi also with a laser mirror scanner constructed by RIEGL to detect relevant sinkholes. The airborne survey area covers a surface of approximately 20 by 4 km. The data acquisition was done by flights in North-South direction in 20 strips with an overlap of 50 percent. For the data analysis focused on the software TopPIT of Trimble Geospatial was used. The aim of the airborne survey was the calculation of a digital terrain model (DTM) but also the creation of an inventory of existing sinkholes, that can be used to detect temporal changes by comparison with future recordings. Moreover, the efficiency of the method used should be demonstrated as an appropriate procedure compared with traditional field data collection.
