    Notes: SUPG methods were originally developed for the scalar advection-diffusion equation and the incompressible Navier-Stokes equations. In the last few years successful extensions have been made to symmetric advective-diffusive systems and, in particular, the compressible Euler and Navier-Stokes equations. New procedures have been introduced to improve resolution of discontinuities and thin layers. In this paper a brief overview is presented of recent progress in the development and understanding of SUPG methods.

    Notes: We examine the solution of a practical engineering problem on a parallel computer. The problem involves the steady laminar viscous flow about an ONERA M6 wing and the computer is a 64-processing-node Connection Machine CM-5E. We show that efficient domain decomposition procedures lead to a balanced load on the processors and low communication times. The net result is that solutions can be attained in roughly 20 min elapsed time for a 48,011-node, 266,566-element unstructured mesh. We conclude that this is sufficiently fast to support the design process.

    Notes: The propagation and decay of acoustic waves in exterior domains in an essential ingredient in the study of fluid-structure interaction. A strategy must be devised to compute solutions over domains which are unbounded. Exact impedance conditions at an artificial external boundary are specified by the DtN method, yielding an equivalent problem that is suitable for domain-based computation. The DtN boundary condition is non-reflective, giving rise to exact (and thereby unique) solutions. The truncated DtN operator, which is employed in practice, fails to inhibit the reflection of higher modes, so that non-unique solutions may occur at their harmonics. Simple expressions determine a sufficient number of terms in the truncated operator for unique solutions at any given wave number. There are three characteristic length scales in the computational problem: the radius of the artificial boundary, the geometry of the body (represented by the internal boundary) and the mesh size. Numerical studies examine the dependence of the conditioning of finite element coefficient matrices on the number of terms in the truncated DtN operator vs. the wave number non-dimensionalized by each of the length scales. Analytic results regarding the number of terms sufficient for unique solutions are confirmed. As long as this criterion is respected, no upper limit on the allowable wave number is detected. A local approximation of the boundary conditions restores uniqueness for all wave numbers.

    Notes: Finite element methods for dynamic analysis employing elements with drilling degrees of freedom are presented. The formulation is based on a variational principle in which displacements and rotations are interpolated independently.     Notes: We present solutions for the effective stress induced by gas flow through a porous solid into a borehole resulting from sudden pressure reduction. Tensile effective stress that exceeds the strength of the solid will lead to borehole failure. This has applications to the intentional creation of cavities, relevant to the efficient recovery of coalbed methane, and the avoidance of borehole stability problems in conventional gas production.

    Notes: Numerous Escherichia coli proteins have already been characterized by two-dimensional gel electrophoresis (2-D PAGE), using carrier ampholytes in the first dimension (VanBogelen, R. A., Sankar, P., Clark, R. L., Bogan, J. A. and Neidhardt, F. C., Electrophoresis 1992, 13, 1014-1054). We present here a reference protein map of E. coli obtained with immobilized pH gradients (IPG) and available in a SWISS-2DPAGE format. Out of the protein spots identified in the E. coli gene protein database by Neidhardt's group, 153 have been identified on the E.coli SWISS-2DPAGE database map by gel comparison and most of them were confirmed either by the analysis of amino acid composition (AAC) and/or N-terminal microsequencing. Additionally, five as yet unsequenced proteins were found. The E. coli SWISS-2DPAGE database is part of the ExPASy molecular biology server accessible through the Word Wide Web network.

    Notes: The combination of two-dimensional polyacrylamide gel electrophoresis (2-DPAGE), computer image analysis and several protein identification techniques allowed the Escherichia coli SWISS-2DPAGE database to be established. This is part of the ExPASy molecular biology server accessible through the WWW at the URL address http://www.expasy.ch/ch2d/ch2d-top.html. Here we report recent progress in the development of the E. coli SWISS-2DPAGE database. Proteins were separated with immobilized pH gradients in the first dimension and sodium dodecyl sulfate-polyacrylamide gel electrophoresis in the second dimension. To increase the resolution of the separation and thus the number of identified proteins, a variety of wide and narrow range immobilized pH gradients were used in the first dimension. Micropreparative gels were electroblotted onto polyvinylidene difluoride membranes and spots were visualized by amido black staining. Protein identification techniques such as amino acid composition analysis, gel comparison and microsequencing were used, as well as a recently described Edman “sequence tag” approach. Some of the above identification techniques were coupled with database searching tools. Currently 231 polypeptides are identified on the E. coli SWISS-2DPAGE map: 64 have been identified by N-terminal microsequencing, 39 by amino acid composition, and 82 by sequence tag. Of 153 proteins putatively identified by gel comparison, 65 have been confirmed. Many proteins have been identified using more than one technique. Faster progress in the E. coli proteome project will now be possible with advances in biochemical methodology and with the completion of the entire E. coli genome.
