    Notes: This study was carried out to find out the effects of anaesthetics, 2-phenoxyethanol. quinaldine sulphate. MS-222 and metomidate. at various dosages, on the oxygen consumption rates of two size groups of platyfish. Xiphophorus maculatus (Günther) at three temperatures. The results show that the oxygen consumption by the platyfish of both size groups was temperature dependent, being higher at higher temperature, but not size dependent. The effects of anaesthetics on the oxygen consumption rates of platyfish were dosage dependent and temperature dependent, especially for 2-phenoxyethanol, the effect always being significantly greater at lower temperature. Small and large fish did not show much difference in their responses to anaesthetic treatments. However, with 2-phenoxyethanol, the effect on the large platyfish was always better than on the small ones at 20-25°C. At 220-440 ppm and at 20°C, 2-phenoxyethanol was more effective than the other anaesthetics in suppressing oxygen consumption by the platyfish.

    Notes: An experiment was carried out to study the effects of anaesthetics (2-phenoxyethanol, quinaldine sulphate, metomedate and MS-222) on water parameters during simulated air transport of platyfish. Xiphophorus maculatus (Günther). The platyfish were put in sealed plastic bags, one-quarter full of water, to which a required amount of anaesthetic was added. The rest of the bag was filled with oxygen. The water in the bag was tested for pH. total ammonia and carbon dioxide at intervals of 4 and 8 h for a period of 48 h. Mortality rates within this period and the post-packaging period were also noted. It was found that 2-phertoxyethanol was most effective, followed by quinaldine sulphate, in decreasing the excretion of metabolic wastes by the fish. Metomidate had no effect in the control of waste production. MS-222 reduced ammonia excretion but not carbon dioxide. None of the anaesthetics used had any effect on the pH of the water.

    Description: Aims The pattern and driving factors of forest fires are of interest for fire occurrence prediction and forest fire management. The aims of the study were: (i) to describe the history of human-caused fires by season and size of burned area over time; (ii) to identify the spatial patterns of human-caused fires and test for the existence of ‘hotspots’ to determine their exact locations in the Daxing’an Mountains; (iii) to determine the driving factors that determine the spatial distribution and the possibility of human-caused fire occurrence. Methods In this study, K -function and Kernel density estimation were used to analyze the spatial pattern of human-caused fires. The analysis was conducted in S-plus and ArcGIS environments, respectively. The analysis of driving factors was performed in SPSS 19.0 based on a logistic regression model. The variables used to identify factors that influence fire occurrence included vegetation types, meteorological conditions, socioeconomic factors, topography and infrastructure factors, which were extracted and collected through the spatial analysis mode of ArcGIS and from official statistics, respectively. Important Findings The annual number of human-caused fires and the area burnt have declined since 1987 due to the implementation of a forest fire protection act. There were significant spatial heterogeneity and seasonal variations in the distribution of human-caused fires in the Daxing’an Mountains. The heterogeneity was caused by elevation, distance to the nearest railway, forest type and temperature. A logistic regression model was developed to predict the likelihood of human-caused fire occurrence in the Daxing’an Mountains; its global accuracy attained 64.8%. The model was thus comparable to other relevant studies.

    Description: Sulfate-reducing prokaryotes (SRPs) and antibiotic resistance genes (ARGs) in sediments could be biomarkers for evaluating the environmental impacts of human activities, although factors governing their distribution are not clear yet. By using metagenomic approach, this study investigated the distributions of SRPs and ARGs in marine sediments collected from 12 different coastal locations of Hong Kong, which exhibited different pollution levels and were classified into two groups based on sediment parameters. Our results showed that relative abundances of major SRP genera to total prokaryotes were consistently lower in the more seriously polluted sediments ( P -value 〈 0.05 in 13 of 20 genera), indicating that the relative abundance of SRPs is a negatively correlated biomarker for evaluating human impacts. Moreover, a unimodel distribution pattern for SRPs along with the pollution gradient was observed. Although total ARGs were enriched in sediments from the polluted sites, distribution of single major ARG types could be explained neither by individual sediment parameters nor by corresponding concentration of antibiotics. It supports the hypothesis that the persistence of ARGs in sediments may not need the selection of antibiotics. In summary, our study provided important hints of the niche differentiation of SRPs and behavior of ARGs in marine coastal sediment.

    Description: The ciphertext retrieval is of paramount importance for data confidentiality and utilization in mobile cloud environment. The receiver, usually equipped with resource constrained devices, retrieves data stored in the cloud server by submitting a confidential request (or trapdoor) to the cloud. Previous schemes need at least one exponentiation operation in group $\mathbb {G}$ for each keyword to generate the trapdoor, which is quite burdensome for mobile devices to support such computational cost. The computational cost of trapdoor generation limits the application of ciphertext retrieval, especially in a wireless environment. In this paper, we propose the first online/offline ciphertext retrieval (OOCR) scheme, where the trapdoor generation is split into two phases: offline phase and online phase . Most of the computation of the trapdoor could be performed in the offline phase prior to knowing the keyword. The generation of the real trapdoor with keyword can be done efficiently in the online phase. The most challenging task is to resist the so-called insider attacks, which is about keyword guessing attacks from the untrusted cloud server. We also build a novel framework to resist insider attacks and propose an OOCR scheme against insider attacks. Our semantic security proof and performance analysis demonstrate that the proposal is practical for mobile cloud applications.

    Description: Growth arrest and DNA-damage-inducible protein 45 (Gadd45) family members have been implicated in DNA demethylation in vertebrates. However, it remained unclear how they contribute to the demethylation process. Here, we demonstrate that Gadd45a promotes active DNA demethylation through thymine DNA glycosylase (TDG) which has recently been shown to excise 5-formylcytosine (5fC) and 5-carboxylcytosine (5caC) generated in Ten-eleven-translocation (Tet)—initiated oxidative demethylation. The connection of Gadd45a with oxidative demethylation is evidenced by the enhanced activation of a methylated reporter gene in HEK293T cells expressing Gadd45a in combination with catalytically active TDG and Tet. Gadd45a interacts with TDG physically and increases the removal of 5fC and 5caC from genomic and transfected plasmid DNA by TDG. Knockout of both Gadd45a and Gadd45b from mouse ES cells leads to hypermethylation of specific genomic loci most of which are also targets of TDG and show 5fC enrichment in TDG-deficient cells. These observations indicate that the demethylation effect of Gadd45a is mediated by TDG activity. This finding thus unites Gadd45a with the recently defined Tet-initiated demethylation pathway.

    Description: Recent advances in genetics have spurred rapid progress towards the systematic identification of genes involved in complex diseases. Still, the detailed understanding of the molecular and physiological mechanisms through which these genes affect disease phenotypes remains a major challenge. Here, we identify the asthma disease module , i.e. the local neighborhood of the interactome whose perturbation is associated with asthma, and validate it for functional and pathophysiological relevance, using both computational and experimental approaches. We find that the asthma disease module is enriched with modest GWAS P -values against the background of random variation, and with differentially expressed genes from normal and asthmatic fibroblast cells treated with an asthma-specific drug. The asthma module also contains immune response mechanisms that are shared with other immune-related disease modules. Further, using diverse omics (genomics, gene-expression, drug response) data, we identify the GAB1 signaling pathway as an important novel modulator in asthma. The wiring diagram of the uncovered asthma module suggests a relatively close link between GAB1 and glucocorticoids (GCs), which we experimentally validate, observing an increase in the level of GAB1 after GC treatment in BEAS-2B bronchial epithelial cells. The siRNA knockdown of GAB1 in the BEAS-2B cell line resulted in a decrease in the NFkB level, suggesting a novel regulatory path of the pro-inflammatory factor NFkB by GAB1 in asthma.

    Description: In order to foster innovation and improve the effectiveness of drug discovery, there is a considerable interest in exploring unknown ‘chemical space’ to identify new bioactive compounds with novel and diverse scaffolds. Hence, fragment-based drug discovery (FBDD) was developed rapidly due to its advanced expansive search for ‘chemical space’, which can lead to a higher hit rate and ligand efficiency (LE). However, computational screening of fragments is always hampered by the promiscuous binding model. In this study, we developed a new web server Auto Core Fragment in silico Screening (ACFIS). It includes three computational modules, PARA_GEN, CORE_GEN and CAND_GEN. ACFIS can generate core fragment structure from the active molecule using fragment deconstruction analysis and perform in silico screening by growing fragments to the junction of core fragment structure. An integrated energy calculation rapidly identifies which fragments fit the binding site of a protein. We constructed a simple interface to enable users to view top-ranking molecules in 2D and the binding mode in 3D for further experimental exploration. This makes the ACFIS a highly valuable tool for drug discovery. The ACFIS web server is free and open to all users at http://chemyang.ccnu.edu.cn/ccb/server/ACFIS/ .

    Description: Motivation: Anatomical Therapeutic Chemical (ATC) classification system, widely applied in almost all drug utilization studies, is currently the most widely recognized classification system for drugs. Currently, new drug entries are added into the system only on users’ requests, which leads to seriously incomplete drug coverage of the system, and bioinformatics prediction is helpful during this process. Results: Here we propose a novel prediction model of drug-ATC code associations, using logistic regression to integrate multiple heterogeneous data sources including chemical structures, target proteins, gene expression, side-effects and chemical–chemical associations. The model obtains good performance for the prediction not only on ATC codes of unclassified drugs but also on new ATC codes of classified drugs assessed by cross-validation and independent test sets, and its efficacy exceeds previous methods. Further to facilitate the use, the model is developed into a user-friendly web service SPACE ( S imilarity-based P redictor of A TC C od E ), which for each submitted compound, will give candidate ATC codes (ranked according to the decreasing probability_score predicted by the model) together with corresponding supporting evidence. This work not only contributes to knowing drugs’ therapeutic, pharmacological and chemical properties, but also provides clues for drug repositioning and side-effect discovery.     Description: In 2003, we developed an ab initio program, ZCURVE 1.0, to find genes in bacterial and archaeal genomes. In this work, we present the updated version (i.e. ZCURVE 3.0). Using 422 prokaryotic genomes, the average accuracy was 93.7% with the updated version, compared with 88.7% with the original version. Such results also demonstrate that ZCURVE 3.0 is comparable with Glimmer 3.02 and may provide complementary predictions to it. In fact, the joint application of the two programs generated better results by correctly finding more annotated genes while also containing fewer false-positive predictions. As the exclusive function, ZCURVE 3.0 contains one post-processing program that can identify essential genes with high accuracy (generally 〉90%). We hope ZCURVE 3.0 will receive wide use with the web-based running mode.
