    Description: The Central Anatolian orogenic plateau is represented by young volcanism, rapid plateau uplift and distinctive (past and active) tectonic deformation. In this study, we consider observational data in terms of regional present-day geodynamics in the region. The residual topography of Central Anatolia was derived to define the regional isostatic conditions according to Airy isostasy and infer the potential role of ‘dynamic topography’. 2-D thermomechanical forward models for coupled mantle-lithosphere flow/deformation were conducted along an N–S directional profile through the region (e.g. northern/Pontides, interior and southern/Taurides). These models were based on seismic tomography data that provide estimates about the present-day mantle thermal structure beneath the Anatolian plate. We compare the modelling results with calculated residual topography and independent data sets of geological deformation, gravity and high surface heat flow/widespread geothermal activity. Model results suggest that there is ~1 km of mantle flow induced dynamic topography associated with the sublithospheric flow driven by the seismically inferred mantle structure. The uprising mantle may have also driven the asthenospheric source of volcanism in the north (e.g. Galatia volcanic province) and the Cappadocia volcanic province in the south while elevating the surface in the last 10 Myr. Our dynamic topography calculations emphasize the role of vertical forcing under other orogenic plateaux underlain by relatively thin crust and low-density asthenospheric mantle.

    Description: This work aims to explore the ongoing tectonic activity of structures in the outermost sector of the Northern Apennines, which represents the active leading edge of the thrust belt and is dominated by compressive deformation. We have applied the Persistent Scatterer Interferometry (PSI) technique to obtain new insights into the present-day deformation pattern of the frontal area of the Northern Apennine. PSI has proved to be effective in detecting surface deformation of wide regions involved in low tectonic movements. We used 34 Envisat images in descending geometry over the period of time between 2004 and 2010, performing about 300 interferometric pairs. The analysis of the velocity maps and of the PSI time-series has allowed to observe ground deformation over the sector of the Po Plain between Piacenza and Reggio Emilia. The time-series of permanent GPS stations located in the study area, validated the results of the PSI technique, showing a good correlation with the PS time-series. The PS analysis reveals the occurrence of a well-known subsidence area on the rear of the Ferrara arc, mostly connected to the exploitation of water resources. In some instances, the PS velocity pattern reveals ground uplift (with mean velocities ranging from 1 to 2.8 mm yr –1 ) above active thrust-related anticlines of the Emilia and Ferrara folds, and part of the Pede-Apennine margin. We hypothesize a correlation between the observed uplift deformation pattern and the growth of the thrust-related anticlines. As the uplift pattern corresponds to known geological features, it can be used to constrain the seismo-tectonic setting, and a working hypothesis may involve that the active Emilia and Ferrara thrust folds would be characterized by interseismic periods possibly dominated by aseismic creep.

    Description: We investigate the influence of the glacial isostatic adjustment (GIA) on the deformation at the surface and at seismogenic depths in Fennoscandia. The surface strain rate field, derived from geodetic data, is controlled by GIA which causes NW–SE extension of up to 4  x  10 –9  yr –1 in most of mainland Fennoscandia, surrounded by regions of radial shortening towards the centre of uplift. The seismic deformation field, derived from a new compilation of focal mechanisms, shows consistent NW–SE compression on the Norwegian continental margin and a tendency towards tension in mainland Fennoscandia. The seismic moment rate is at least two orders of magnitude smaller than the geodetic moment rate. We propose that the low level of seismicity and the tendency towards tensional focal mechanisms in mainland Fennoscandia may be explained by the destructive interference of the regional stress from ridge push with the flexural stress due to GIA.

    Description: The North Anatolian Fault Zone (NAFZ) starts to branch off in the western Bolu plain. The branches of the NAFZ in this location create the Almacık block which is surrounded by the latest surface ruptures of significant earthquakes that occurred between 1944 and 1999, but its northeastern part remains unruptured. The most recently formed rupture, that was a result of the 1999 November 12 Düzce earthquake, ended to the northwest of the Bakacak Fault. The connection between the Bakacak Fault and the main branch of the NAFZ via the Bolu plain has until now remained unknown. This paper establishes that the route of the missing link runs through the Dağkent, Kasaplar and Bürnük faults, a finding achieved with the help of seismic reflection studies. The paper also argues that the cross cutting nature of these newly determined faults and a stress analysis based on focal mechanism solutions of recent earthquakes demonstrate the termination of the suggested pull-apart nature of the Bolu plain.

    Description: Systems biologists aim to decipher the structure and dynamics of signaling and regulatory networks underpinning cellular responses; synthetic biologists can use this insight to alter existing networks or engineer de novo ones. Both tasks will benefit from an understanding of which structural and dynamic features of networks can emerge from evolutionary processes, through which intermediary steps these arise, and whether they embody general design principles. As natural evolution at the level of network dynamics is difficult to study, in silico evolution of network models can provide important insights. However, current tools used for in silico evolution of network dynamics are limited to ad hoc computer simulations and models. Here we introduce BioJazz, an extendable, user-friendly tool for simulating the evolution of dynamic biochemical networks. Unlike previous tools for in silico evolution, BioJazz allows for the evolution of cellular networks with unbounded complexity by combining rule-based modeling with an encoding of networks that is akin to a genome. We show that BioJazz can be used to implement biologically realistic selective pressures and allows exploration of the space of network architectures and dynamics that implement prescribed physiological functions. BioJazz is provided as an open-source tool to facilitate its further development and use.     Description: Cataloging the association of transcripts to genetic variants in recent years holds the promise for functional dissection of regulatory structure of human transcription. Here, we present a novel approach, which aims at elucidating the joint relationships between transcripts and single-nucleotide polymorphisms (SNPs). This entails detection and analysis of modules of transcripts, each weakly associated to a single genetic variant, together exposing a high-confidence association signal between the module and this ‘main’ SNP. To explore how transcripts in a module are related to causative loci for that module, we represent such dependencies by a graphical model. We applied our method to the existing data on genetics of gene expression in the liver. The modules are significantly more, larger and denser than found in permuted data. Quantification of the confidence in a module as a likelihood score, allows us to detect transcripts that do not reach genome-wide significance level. Topological analysis of each module identifies novel insights regarding the flow of causality between the main SNP and transcripts. We observe similar annotations of modules from two sources of information: the enrichment of a module in gene subsets and locus annotation of the genetic variants. This and further phenotypic analysis provide a validation for our methodology.

    Description: While mRNA stability has been demonstrated to control rates of translation, generating both global and local synonymous codon biases in many unicellular organisms, this explanation cannot adequately explain why codon bias strongly tracks neighboring intergene GC content; suggesting that structural dynamics of DNA might also influence codon choice. Because minor groove width is highly governed by 3-base periodicity in GC, the existence of triplet-based codons might imply a functional role for the optimization of local DNA molecular dynamics via GC content at synonymous sites (GC3). We confirm a strong association between GC3-related intrinsic DNA flexibility and codon bias across 24 different prokaryotic multiple whole-genome alignments. We develop a novel test of natural selection targeting synonymous sites and demonstrate that GC3-related DNA backbone dynamics have been subject to moderate selective pressure, perhaps contributing to our observation that many genes possess extreme DNA backbone dynamics for their given protein space. This dual function of codons may impose universal functional constraints affecting the evolution of synonymous and non-synonymous sites. We propose that synonymous sites may have evolved as an ‘accessory’ during an early expansion of a primordial genetic code, allowing for multiplexed protein coding and structural dynamic information within the same molecular context.

    Description: The thermophilic fungus Chaetomium thermophilum holds great promise for structural biology. To increase the efficiency of its biochemical and structural characterization and to explore its thermophilic properties beyond those of individual proteins, we obtained transcriptomics and proteomics data, and integrated them with computational annotation methods and a multitude of biochemical experiments conducted by the structural biology community. We considerably improved the genome annotation of Chaetomium thermophilum and characterized the transcripts and expression of thousands of genes. We furthermore show that the composition and structure of the expressed proteome of Chaetomium thermophilum is similar to its mesophilic relatives. Data were deposited in a publicly available repository and provide a rich source to the structural biology community.

    Description: We present the crustal resistivity structure of the Pamir and Southern Tian Shan orogenic belts at the northwestern promontory of the India–Asia collision zone. The magnetotelluric (MT) data were recorded along a roughly north–south trending, 350 km long corridor from the Pamir Plateau in southern Tajikistan across the Pamir frontal ranges, the Alai Valley and the southwestern Tian Shan to Osh in the Kyrgyz part of the Fergana Basin. In total, we measured at 178 sites, whereof 26 combine broad band and long period recordings. One of the most intriguing features of the 2-D and 3-D inversion results is a laterally extended zone of high electrical conductivity below the Pamir Plateau, with resistivities below 1 m, starting at a depth of ~10–15 km. The high conductivity can be explained with the presence of partially molten rocks at middle to lower crustal levels, possibly related to ongoing migmatization and/or middle/lower crustal flow underneath the Southern Pamir. This interpretation is consistent with a low velocity zone found from local earthquake tomography, relatively high v p / v s ratios, elevated surface heat flow, and thermomechanical modelling suggesting that melting temperatures are reached in the felsic middle crust. In the upper crust of the Pamir and Tian Shan, the Palaeozoic–Mesozoic suture zones appear as electrically conductive, whereas the compact metamorphic rocks of the Muskol-Shatput Dome of the Central Pamir are highly resistive. The intra-montane basin of the Alai Valley—sandwiched between the Pamir and Tian Shan—exhibits a generally conductive upper crust that bifurcates into two conductors at depth. One of them connects to the active Main Pamir Thrust, which is absorbing most of today's convergence between the Pamir and the Tian Shan. Several deeper zones of high conductivity in the middle and lower crust of Central and Northern Pamir likely record fluid release due to metamorphism associated with active continental subduction/delamination.

    Description: Bajada del Diablo is located in the Northern Patagonian Massif, Chubut, Argentina. The study area includes several circular structures found in Miocene olivine basalts of the Quiñelaf Eruptive Complex and in the Late Pliocene/Early Pleistocene Pampa Sastre conglomerates. An impact origin has been proposed for these circular structures. With the aim of further investigate the proposed impact origin, topographic, gravimetric, magnetic, resistivity, palaeomagnetic and electromagnetic surveys in two circular structures (‘8’ and ‘G’) located in Pampa Sastre conglomerates and in basalts of the Quiñelaf Eruptive Complex were carried out. The new geophysical results support the hypothesis of an impact origin. However, the confirmation of such an origin through the findings of shock metamorphism evidences and/or the recovery of meteorites remains elusive.
