    Description: The utility of a high-density oligonucleotide microarray (microchip) for identifying strains of five closely related bacilli (Bacillus anthracis, Bacillus cereus, Bacillus mycoides, Bacillus medusa and Bacillus subtilis) was demonstrated using an approach that compares the non-equilibrium dissociation rates ('melting curves') of all probe-target duplexes simultaneously. For this study, a hierarchical set of 30 oligonucleotide probes targeting the 16S ribosomal RNA of these bacilli at multiple levels of specificity (approximate taxonomic ranks of domain, kingdom, order, genus and species) was designed and immobilized in a high-density matrix of gel pads on a glass slide. Reproducible melting curves for probes with different levels of specificity were obtained using an optimized salt concentration. Clear discrimination between perfect match (PM) and mismatch (MM) duplexes was achieved. By normalizing the signals to an internal standard (a universal probe), a more than twofold discrimination (〉 2.4x) was achieved between PM and 1-MM duplexes at the dissociation temperature at which 50% of the probe-target duplexes remained intact. This provided excellent differentiation among representatives of different Bacillus species, both individually and in mixtures of two or three. The overall pattern of hybridization derived from this hierarchical probe set also provided a clear 'chip fingerprint' for each of these closely related Bacillus species.

    Description: A mesophilic toluene-degrading consortium (TDC) and an ethylbenzene-degrading consortium (EDC) were established under sulfate-reducing conditions. These consortia were first characterized by denaturing gradient gel electrophoresis (DGGE) fingerprinting of PCR-amplified 16S rRNA gene fragments, followed by sequencing. The sequences of the major bands (T-1 and E-2) belonging to TDC and EDC, respectively, were affiliated with the family Desulfobacteriaceae. Another major band from EDC (E-1) was related to an uncultured non-sulfate-reducing soil bacterium. Oligonucleotide probes specific for the 16S rRNAs of target organisms corresponding to T-1, E-1, and E-2 were designed, and hybridization conditions were optimized for two analytical formats, membrane and DNA microarray hybridization. Both formats were used to characterize the TDC and EDC, and the results of both were consistent with DGGE analysis. In order to assess the utility of the microarray format for analysis of environmental samples, oil-contaminated sediments from the coast of Kuwait were analyzed. The DNA microarray successfully detected bacterial nucleic acids from these samples, but probes targeting specific groups of sulfate-reducing bacteria did not give positive signals. The results of this study demonstrate the limitations and the potential utility of DNA microarrays for microbial community analysis.

    Description: The hierarchical organization of microbial ecosystems determines process rates that shape Earth's environment, create the biomarker sedimentary and atmospheric signatures of life, and define the stage upon which major evolutionary events occurred. In order to understand how microorganisms have shaped the global environment of Earth and, potentially, other worlds, we must develop an experimental paradigm that links biogeochemical processes with ever-changing temporal and spatial distributions of microbial populations and their metabolic properties.     Description: Oligonucleotide microarrays were used to profile directly extracted rRNA from environmental microbial populations without PCR amplification. In our initial inspection of two distinct estuarine study sites, the hybridization patterns were reproducible and varied between estuarine sediments of differing salinities. The determination of a thermal dissociation curve (i.e., melting profile) for each probe-target duplex provided information on hybridization specificity, which is essential for confirming adequate discrimination between target and nontarget sequences.

    Description: The discrimination between perfect-match and single-base-pair-mismatched nucleic acid duplexes was investigated by using oligonucleotide DNA microarrays and nonequilibrium dissociation rates (melting profiles). DNA and RNA versions of two synthetic targets corresponding to the 16S rRNA sequences of Staphylococcus epidermidis (38 nucleotides) and Nitrosomonas eutropha (39 nucleotides) were hybridized to perfect-match probes (18-mer and 19-mer) and to a set of probes having all possible single-base-pair mismatches. The melting profiles of all probe-target duplexes were determined in parallel by using an imposed temperature step gradient. We derived an optimum wash temperature for each probe and target by using a simple formula to calculate a discrimination index for each temperature of the step gradient. This optimum corresponded to the output of an independent analysis using a customized neural network program. These results together provide an experimental and analytical framework for optimizing mismatch discrimination among all probes on a DNA microarray.

    Description: The effects of single-base-pair near-terminal and terminal mismatches on the dissociation temperature (T(d)) and signal intensity of short DNA duplexes were determined by using oligonucleotide microarrays and neural network (NN) analyses. Two perfect-match probes and 29 probes having a single-base-pair mismatch at positions 1 to 5 from the 5' terminus of the probe were designed to target one of two short sequences representing 16S rRNA. Nonequilibrium dissociation rates (i.e., melting profiles) of all probe-target duplexes were determined simultaneously. Analysis of variance revealed that position of the mismatch, type of mismatch, and formamide concentration significantly affected the T(d) and signal intensity. Increasing the concentration of formamide in the washing buffer decreased the T(d) and signal intensity, and it decreased the variability of the signal. Although T(d)s of probe-target duplexes with mismatches in the first or second position were not significantly different from one another, duplexes with mismatches in the third to fifth positions had significantly lower T(d)s than those with mismatches in the first or second position. The trained NNs predicted the T(d) with high accuracies (R(2) = 0.93). However, the NNs predicted the signal intensity only moderately accurately (R(2) = 0.67), presumably due to increased noise in the signal intensity at low formamide concentrations. Sensitivity analysis revealed that the concentration of formamide explained most (75%) of the variability in T(d)s, followed by position of the mismatch (19%) and type of mismatch (6%). The results suggest that position of the mismatch at or near the 5' terminus plays a greater role in determining the T(d) and signal intensity of duplexes than the type of mismatch.

    Description: This research is concerned with studying the effects of applied electric fields on pool boiling in a reduced-gravity environment. Experiments are conducted at the NASA Lewis 2.2 sec Drop tower using a drop rig constructed at UC Davis. In the experiments, a platinum wire is heated while immersed in saturated liquid refrigerants (FC-72 and FC-87), or water, causing vapor formation at the wire surface. Electric fields are applied between the wire surface and an outer screen electrode that surrounds the wire. Preliminary normal-gravity experiments with water have demonstrated that applied electric fields generated by the rig electronics can influence boiling characteristics. Reduced-gravity experiments will be performed in the summer of 1996. The experiments will provide fundamental data on electric field strengths required to disrupt film boiling (for various wire heat generation input rates) in reduced gravity for a cylindrical geometry. The experiments should also shed light on the roles of characteristic bubble generation times and charge relaxation times in determining the effects of electric fields on pool boiling. Normal-gravity comparison experiments will also be performed.

    Description: A full-aperture, interferometric method for measuring the modal characteristics of the Advanced Mirror System Demonstrators (AMSDs) will be presented. The method involves stroboscopic surface figure measurement using an interferometer capable of simultaneous phase-shift measurements. Results of bread-board experiments will be presented as well as the plan for cryo measurements of the AMSDs.

    Description: Ground based testing is a critical and costly part of component, assembly, and system verifications of large space telescopes. At such tests, however, with integral teamwork by planners, analysts, and test personnel, segments can be included to validate specific analytical parameters and algorithms at relatively low additional cost. This paper opens with strategy of analytical verification segments added to vacuum cryogenic testing of Advanced Mirror System Demonstrator (AMSD) assemblies. These AMSD assemblies incorporate material and architecture concepts being considered in the Next Generation Space Telescope (NGST) design. The test segments for workmanship testing, cold survivability, and cold operation optical throughput are supplemented by segments for analytical verifications of specific structural, thermal, and optical parameters. Utilizing integrated modeling and separate materials testing, the paper continues with support plan for analyses, data, and observation requirements during the AMSD testing, currently slated for late calendar year 2002 to mid calendar year 2003. The paper includes anomaly resolution as gleaned by authors from similar analytical verification support of a previous large space telescope, then closes with draft of plans for parameter extrapolations, to form a well-verified portion of the integrated modeling being done for NGST performance predictions.
