    Description: Cerebral cavernous malformation (CCM) is a disease of vascular malformations known to be caused by mutations in one of three genes: CCM1 , CCM2 or CCM3 . Despite several studies, the mechanism of CCM lesion onset remains unclear. Using a Ccm1 knockout mouse model, we studied the morphogenesis of early lesion formation in the retina in order to provide insight into potential mechanisms. We demonstrate that lesions develop in a stereotypic location and pattern, preceded by endothelial hypersprouting as confirmed in a zebrafish model of disease. The vascular defects seen with loss of Ccm1 suggest a defect in endothelial flow response. Taken together, these results suggest new mechanisms of early CCM disease pathogenesis and provide a framework for further study.

    Description: Motivation: Accurate alignment of high-throughput RNA-seq data is a challenging and yet unsolved problem because of the non-contiguous transcript structure, relatively short read lengths and constantly increasing throughput of the sequencing technologies. Currently available RNA-seq aligners suffer from high mapping error rates, low mapping speed, read length limitation and mapping biases. Results: To align our large (〉80 billon reads) ENCODE Transcriptome RNA-seq dataset, we developed the Spliced Transcripts Alignment to a Reference (STAR) software based on a previously undescribed RNA-seq alignment algorithm that uses sequential maximum mappable seed search in uncompressed suffix arrays followed by seed clustering and stitching procedure. STAR outperforms other aligners by a factor of 〉50 in mapping speed, aligning to the human genome 550 million 2 x 76 bp paired-end reads per hour on a modest 12-core server, while at the same time improving alignment sensitivity and precision. In addition to unbiased de novo detection of canonical junctions, STAR can discover non-canonical splices and chimeric (fusion) transcripts, and is also capable of mapping full-length RNA sequences. Using Roche 454 sequencing of reverse transcription polymerase chain reaction amplicons, we experimentally validated 1960 novel intergenic splice junctions with an 80–90% success rate, corroborating the high precision of the STAR mapping strategy.     Description: A number of mouse models for spinal muscular atrophy (SMA) have been genetically engineered to recapitulate the severity of human SMA by using a targeted null mutation at the mouse Smn1 locus coupled with the transgenic addition of varying copy numbers of human SMN2 genes. Although this approach has been useful in modeling severe SMA and very mild SMA, a mouse model of the intermediate form of the disease would provide an additional research tool amenable for drug discovery. In addition, many of the previously engineered SMA strains are multi-allelic by design, containing a combination of transgenes and targeted mutations in the homozygous state, making further genetic manipulation difficult. A new genetic engineering approach was developed whereby variable numbers of SMN2 sequences were incorporated directly into the murine Smn1 locus. Using combinations of these alleles, we generated an allelic series of SMA mouse strains harboring no, one, two, three, four, five, six or eight copies of SMN2. We report here the characterization of SMA mutants in this series that displayed a range in disease severity from embryonic lethal to viable with mild neuromuscular deficits.

Observations of discards in the Scottish mixed demersal trawl fishery. – ICES Journal of Marine Science, 68: 1734–1742. The Marine Laboratory in Aberdeen (now part of Marine Scotland Science) has operated a scientific observer programme in the Scottish mixed demersal trawl fishery for more than 20 years. Discards of the main demersal species (cod, haddock, whiting, and saithe) have been sampled according to a stratified design based on gear, area, and month, with quota sampling used to select vessels. The aim of the programme is to estimate the quantity (at age) of the discarded component of the catch, to contribute to estimates of total catch for these species so that assessments of each stock can be made. Trends of discards from this observer programme from 1987 to 2009 are reported. Notable features include the sudden practice of discarding marketable cod in 2007. This was due to a number of factors including, paradoxically, improvements in compliance measures which meant that fish could no longer be landed illegally. Methods for raising the sampled discards to the level of the fleet are also explored and discussed in relation to changes in discarding patterns. These are particularly relevant at a time when, in northern Europe at least, there is a move towards standardizing methods for estimating total quantities of discards.

    Description: Copepod populations in the Gulf of Maine/Georges Bank region are dominated by warm water species in late summer/autumn, which are specifically adapted to lower food conditions and higher temperatures and metabolic costs. Better knowledge of their physiological processes and behavior is needed to estimate the impact of changes in environmental conditions on their seasonality and spatial distribution. We investigated the population dynamics of the warm water species Centropages typicus in this region using a copepod population model coupled with a three-dimensional ecosystem model. Although growth and development of copepods are well-investigated processes and well represented in population models, the importance of other life-history traits (e.g. cannibalism, feeding and migration strategies) and their impact on seasonal dynamics and spatial distributions are recognized but difficult to quantify. In this study, species-specific life-history traits were included to investigate their influence on the spatio-temporal patterns. The results confirmed our assumption that cannibalism is a possible constraint controlling the abundances on Georges Bank. Omnivorous feeding by C. typicus on both phytoplankton and microzooplankton is important for maintaining the population in the deeper basins, while vertical aggregation in zones of high-food concentration is a secondary mechanism sustaining the population in low-food seasons. Finally, advective influx from the upstream region on the Scotian Shelf is critical in sustaining the Gulf of Maine population.

    Description: The United Kingdom Infrared Telescope (UKIRT) Widefield Infrared Survey for Fe + (UWIFE) is a 180 deg 2 imaging survey of the first Galactic quadrant (7° 〈  l  〈 62°; | b |  1 $_{.}^{\circ}$ 5) that uses a narrow-band filter centred on the [Fe ii ] 1.644-μm emission line. The [Fe ii ] 1.644-μm emission is a good tracer of dense, shock-excited gas, and the survey will probe violent environments around stars: star-forming regions, evolved stars, and supernova remnants, among others. The UWIFE survey is designed to complement the existing UKIRT Widefield Infrared Survey for H 2 (UWISH2). The survey will also complement existing broad-band surveys. The observed images have a nominal 5 detection limit of 18.7 mag for point sources, with a median seeing of 0.83 arcsec. For extended sources, we estimate a surface brightness limit of 8.1 10 –20 W m –2  arcsec –2 . In this paper, we present an overview and some preliminary results of this survey.

    Description: Molecular jets have been discovered in large numbers, spread throughout star formation regions. They can usually be traced back to embedded driving protostars. We here investigate a squadron of such molecular hydrogen jets in the DR21/W75N region through echelle spectroscopy of the near-infrared v  = 1–0 S(1) emission line centred at 2.122 μm. We detect 79 components, a number of which possess radial velocities in excess of 80 km s –1 . The majority of the components exhibit blueshifts. The regions closer to DR21 exhibit more blue-shifted components suggesting that extinction is important across individual flows and is higher near DR21. We provide a classification scheme for the resulting collection of position-velocity diagrams, including other published data. One prominent class is associated with pairs of shocks well separated in radial velocity. We use hydrodynamic simulations with molecular cooling and chemistry to show that these are associated with Mach discs and bow shocks. We also employ a steady-state bow shock model to interpret other revealing position-velocity diagrams. We consider mechanisms which can generate vibrationally excited hydrogen molecules moving at speeds well beyond the breakdown speed permitted for shock excitation. We conclude that the molecules have formed within the jets well before being excited by internal shocks triggered by impacts with the ambient clouds. We also note the relatively high number of high blue-shifted radial velocity components and argue that these must be associated with high-density molecular jets from Class 0 protostars which are obscured unless we are selectively viewing within a conical cavity containing the jet.

    Description: We present initial results of the first panoramic search for high-amplitude near-infrared variability in the Galactic plane. We analyse the widely separated two-epoch K -band photometry in the fifth and seventh data releases of the UKIDSS Galactic plane survey. We find 45 stars with K 〉 1 mag, including two previously known OH/IR stars and a Nova. Even though the mid-plane is not yet included in the data set, we find the majority (66 per cent) of our sample to be within known star-forming regions (SFRs), with two large concentrations in the Serpens OB2 association (11 stars) and the Cygnus-X complex (12 stars). Sources in SFRs show spectral energy distributions that support classification as young stellar objects (YSOs). This indicates that YSOs dominate the Galactic population of high-amplitude infrared variable stars at low luminosities and therefore likely dominate the total high-amplitude population. Spectroscopic follow up of the DR5 sample shows at least four stars with clear characteristics of eruptive pre-main-sequence variables, two of which are deeply embedded. Our results support the recent concept of eruptive variability comprising a continuum of outburst events with different time-scales and luminosities, but triggered by a similar physical mechanism involving unsteady accretion. Also, we find what appears to be one of the most variable classical Be stars.

    Description: Weak-lensing measurements of the averaged shear profiles of galaxy clusters binned by some proxy for cluster mass are commonly converted to cluster mass estimates under the assumption that these cluster stacks have spherical symmetry. In this paper, we test whether this assumption holds for optically selected clusters binned by estimated optical richness. Using mock catalogues created from N -body simulations populated realistically with galaxies, we ran a suite of optical cluster finders and estimated their optical richness. We binned galaxy clusters by true cluster mass and estimated optical richness and measure the ellipticity of these stacks. We find that the processes of optical cluster selection and richness estimation are biased, leading to stacked structures that are elongated along the line of sight. We show that weak-lensing alone cannot measure the size of this orientation bias. Weak-lensing masses of stacked optically selected clusters are overestimated by up to 3–6 per cent when clusters can be uniquely associated with haloes. This effect is large enough to lead to significant biases in the cosmological parameters derived from large surveys like the Dark Energy Survey, if not calibrated via simulations or fitted simultaneously. This bias probably also contributes to the observed discrepancy between the observed and predicted Sunyaev–Zel'dovich signal of optically selected clusters.
