    Description: RNA-seq is a sensitive and accurate technique to compare steady-state levels of RNA between different cellular states. However, as it does not provide an account of transcriptional activity per se , other technologies are needed to more precisely determine acute transcriptional responses. Here, we have developed an easy, sensitive and accurate novel computational method, iRNA-seq , for genome-wide assessment of transcriptional activity based on analysis of intron coverage from total RNA-seq data. Comparison of the results derived from iRNA-seq analyses with parallel results derived using current methods for genome-wide determination of transcriptional activity, i.e. global run-on (GRO)-seq and RNA polymerase II (RNAPII) ChIP-seq, demonstrate that iRNA-seq provides similar results in terms of number of regulated genes and their fold change. However, unlike the current methods that are all very labor-intensive and demanding in terms of sample material and technologies, iRNA-seq is cheap and easy and requires very little sample material. In conclusion, iRNA-seq offers an attractive novel alternative to current methods for determination of changes in transcriptional activity at a genome-wide level.

    Description: Here we present the first four dimensional (time and three dimensional space resolved) experiment on a strongly deformed geological material. Results show that even complicated microstructures with large continuous and discontinuous changes in crystallographic orientation can be resolved quantitatively. The details that can be resolved are unprecedented and therefore the presented technique promises to become influential in a wide range of geoscientific investigations. Grain and subgrain scale processes are fundamental to mineral deformation and associated Earth Dynamics, and time resolved observation of these processes is vital for establishing an in-depth understanding of the latter. However, until recently, in situ experiments were restricted to observations of two dimensional surfaces. We compared experimental results from two dynamic, in situ annealing experiments on a single halite crystal; a 2D experiment conducted inside the scanning electron microscope and a 3D X-ray diffraction experiment. This allowed us to evaluate the possible effects of the free surface on grain and subgrain processes. The extent to which surface effects cause experimental artifacts in 2D studies has long been questioned. Our study shows that, although the nature of recovery processes are the same, the area swept by subgrain boundaries is up to 5 times larger in the volume than observed on the surface. We suggest this discrepancy is due to enhanced drag force on subgrain boundaries by thermal surface grooving. Our results show that while it is problematic to derive absolute mobilities from 2D experiments, derived relative mobilities between boundaries with different misorientation angles can be used.

    Description: We tested the influence of a photothrombotic lesion in somatosensory cortex on plasticity in the mouse visual system and the efficacy of anti-inflammatory treatment to rescue compromised learning. To challenge plasticity mechanisms, we induced monocular deprivation (MD) in 3-mo-old mice. In control animals, MD induced an increase of visual acuity of the open eye and an ocular dominance (OD) shift towards this eye. In contrast, after photothrombosis, there was neither an enhancement of visual acuity nor an OD-shift. However, OD-plasticity was present in the hemisphere contralateral to the lesion. Anti-inflammatory treatment restored sensory learning but not OD-plasticity, as did a 2-wk delay between photothrombosis and MD. We conclude that (i) both sensory learning and cortical plasticity are compromised in the surround of a cortical lesion; (ii) transient inflammation is responsible for impaired sensory learning, suggesting anti-inflammatory treatment as a useful adjuvant therapy to support rehabilitation following stroke; and (iii) OD-plasticity cannot be conceptualized solely as a local process because nonlocal influences are more important than previously assumed.

    Description: 〈span〉〈div〉ABSTRACT〈/div〉The [MnO|SiO〈sub〉2〈/sub〉,Al〈sub〉2〈/sub〉O〈sub〉3〈/sub〉,FeO,MgO] balanced ratio (〈span〉i.e.〈/span〉 the isometric log-ratio of the MnO concentration relative to the concentration of SiO〈sub〉2〈/sub〉, Al〈sub〉2〈/sub〉O〈sub〉3〈/sub〉, FeO and MgO) of chlorite and of whole-rock composition is an effective discriminant between Mesozoic stratigraphic formations in the Magallanes Basin (Chile). The MnO content in chlorite is only controlled by the host rock chemistry and is dependent on the geological environment. The MnO content in chlorite remains unchanged at low-grade metamorphic conditions. Single-grain chlorite analysis (〈span〉n〈/span〉 = 1042, electron microprobe) and whole-rock analysis (〈span〉n〈/span〉 = 40, X-ray fluorescence) were used to discriminate stratigraphic formations and to decipher differences in the depositional environment in the Magallanes Basin. The samples are from one Upper Jurassic and three Cretaceous sedimentary units that were affected either by low-grade regional metamorphism or by Miocene contact metamorphism. The highest [MnO|SiO〈sub〉2〈/sub〉,Al〈sub〉2〈/sub〉O〈sub〉3〈/sub〉,FeO,MgO] values are recorded in the upper Zapata Formation. The Punta Barrosa, Cerro Toro and Tobífera Formations show slightly lower [MnO|SiO〈sub〉2〈/sub〉,Al〈sub〉2〈/sub〉O〈sub〉3〈/sub〉,FeO,MgO] values. Elevated [MnO|SiO〈sub〉2〈/sub〉,Al〈sub〉2〈/sub〉O〈sub〉3〈/sub〉,FeO,MgO] values at the transition between Zapata and Punta Barrosa Formations record an oxygenated shallow marine environment that can be linked to the closure of the Rocas Verdes Basin and the onset of fold-and-thrust belt formation. Decreasing [MnO|SiO〈sub〉2〈/sub〉,Al〈sub〉2〈/sub〉O〈sub〉3〈/sub〉,FeO,MgO] values from the Punta Barrosa towards the Cerro Toro Formation indicate gradually increasing water depths during the Upper Cretaceous that correlate well with the global sea level.〈/span〉

    Description: We rigorously quantify the probability of liquid or ice thermodynamic phase using only shortwave spectral channels specific to the NASA MODIS, VIIRS, and the notional future PACE imager. The results show that two shortwave-infrared channels (2135 nm and 2250 nm) provide more information on cloud thermodynamic phase than either channel alone; in one case, the probability of ice phase retrieval increases from 65 to 82% by combining 2135 and 2250 nm channels. The analysis is performed with a nonlinear statistical estimation approach, the GEneralized Nonlinear Retrieval Analysis (GENRA). The GENRA technique has previously been used to quantify the retrieval of cloud optical properties from passive shortwave observations, for an assumed thermodynamic phase. Here we present the methodology needed to extend the utility of GENRA to a binary thermodynamic phase space (i.e. liquid or ice). We apply formal information content metrics to quantify our results; two of these (mutual and conditional information) have not previously been used in the field of cloud studies.

    Description: On 28 October 2012, an M w  7.8 earthquake occurred off the west coast of Haida Gwaii, British Columbia. Although past large events at this margin reflect strike-slip motion between the Pacific and North American plates (e.g., 1949 M s  8.1), this earthquake involved low-angle thrust faulting with a slip direction almost perpendicular to the margin, a consequence of slip partitioning at this obliquely convergent margin. To refine regional source models, we investigated the coseismic and postseismic displacements using a network of Global Positioning System (GPS) sites. Coseismic movement at the campaign site closest to the coast and about 30 km from the epicenter is 115 cm to the south-southwest, with 30 cm of subsidence. The only continuously recording GPS station on Haida Gwaii at the time of the earthquake, about 80 km from the epicenter, provides a robust coseismic displacement estimate of 22 cm to the south-southwest. The coseismic results are consistent with a shallow-dipping thrust rupture underlying the Queen Charlotte terrace, immediately seaward of the Queen Charlotte fault. These results allowed us to update rupture models that were originally derived from seismic waveforms and tsunami data. Estimates of cumulative postseismic horizontal displacements over about one year from seven sites are up to 6 cm, with a systematic along-strike variation in azimuth from south-southwest to southeast from north to south in the study area. Besides viscoelastic stress relaxation, these postseismic trends may indicate afterslip on the deeper plate interface beneath northern Moresby Island and possibly aseismic slip along the Queen Charlotte or subparallel faults offshore of southern Moresby Island.
