    Notes: The three-dimensional structure of human dicupric monooxalate lactoferrin, Cu2oxLf, has been determined to 2.0 Å resolution, using X-ray diffraction data collected by diffractometry to 2.5 Å resolution, and oscillation photography on a synchrotron source to 2.0 Å resolution. Difference electron-density maps calculated between Cu2oxLf and both dicupric lactoferrin, Cu2Lf, and diferric lactoferrin, Fe2Lf, showed that the oxalate had replaced a carbonate in the C-terminal binding site, and that, relative to Cu2Lf, there were no significant differences in the N-terminal site. The structure was then refined crystallographically by restrained least-squares methods. The final model, in which the r.m.s. deviation in bond distances is 0.017 Å, contains 5314 protein atoms (691 residues), two Cu2+ ions, one bicarbonate ion, one oxalate ion, 325 solvent molecules and one sugar residue. The crystallographic R factor of 0.193 is for 46 134 reflections in the range 8.0 to 2.0 Å resolution. The oxalate ion is coordinated to copper in a 1,2-bidentate fashion, and the added bulk of the anion results in the rearrangement of the side chains of nearby arginine and tyrosine residues. No other major alterations in the molecule can be observed, the overall protein structure being the same as that for Cu2Lf and Fe2Lf.

    Notes: In protein crystallography, the initial experimental problem is the identification of physical and chemical conditions that will support nucleation and crystal growth. Ideally, experiments to search for such conditions would be based on a full-factorial structure, with variation in the temperature and solution composition. However, consideration of even a moderate number of possibilities for the composition of the system will result in factorial experiments which may be prohibitively large. In this paper it is proposed that search experiments for protein crystallization might be based on orthogonal arrays. These are subsets of full-factorial experiments which possess a great deal of symmetry, such that a uniform distribution of points throughout the experimental region is preserved. Such experiments have reasonable size, explore the proposed experimental region in a systematic fashion, and form a logical basis for a sequential approach to the search for crystallization conditions. Examples of such initial search experiments are given, and their application to some recent protein crystallization problems in this laboratory is described briefly. The relationship of this approach to other protein crystallization search procedures is also discussed.

    Notes: Enzymatic deglycosylation has been used in attempts to crystallize several glycoproteins with the aim of overcoming the problems resulting from heterogeneity and flexibility of the attached glycan chains. An endoglycosidase preparation from Flavobacterium meningosepticum, comprising the enzymes endo F and PNGase-F, was used in experiments on the mammalian binding proteins lactoferrin and haemopexin. Significant differences were found in the susceptibility of different proteins to deglycosylation. For human lactoferrin (Lf) and its recombinant N-terminal half-molecule (LfN), deglycosylation was rapid and complete, and was essential for obtaining high-quality crystals of both apo-Lf and LfN; for bovine Lf, however, complete deglycosylation did not occur. Similarly, for rabbit haemopexin the carbohydrate chain on the C-terminal domain was easily removed, but the three chains on the N-terminal domain proved more resistant and their removal led to some fragmentation of the protein. Nevertheless, this approach provided the only means of crystallizing the C-terminal domain and is likely to be useful for other glycoproteins.

    Description: Soil profiles were collected along a transect across the Serengeti ecosystem, in Tanzania from 2-3S and 34-35.5E, 1153 to 1677 m above sea level and 0 to 1.6 m soil depth. The samples are modern soils and the temporal span of the soil depth profiles is unconstrained, likely centuries to millennia. The survey is intended to observe soil microbial lipid biomarkers that are commonly used as proxies for temperature and pH and to assess their robustness in alkaline carbonate-precipitating soil profiles, where soil carbonate proxies can also be applied. These modern calibrations can inform reconstructions of Eastern African paleoenvironments using the same proxies in geological archives. Lipid extractions and purifications were performed at USC in 2018-2019 and abundances of branched and isoprenoidal glycerol dialkyl glycerol tetraethers were obtained by high pressure liquid chromatography mass spectrometry, performed in 2020-2021 at the University of Arizona. Contextual data include total dissolved solids and pH measurements at the University of Houston in 2020-2021.     Description: Copper porphyrins have been isolated from deep-sea sediments collected during six legs of the Deep Sea Drilling Project-International Program of Ocean Drilling. These pigments are present in depositional areas receiving high inputs of terrestrially derived oxidized organic matter. Such areas include the Black Sea, the Bay of Biscay, the Blake-Bahama Basin, and slumped Miocene deposits off Cape Bojador on the west coast of Africa.

    Description: Size segregated aerosol samples were collected during the Very short lived bromine compounds in the ocean and their transport pathways into the stratosphere (TransBrom) cruise (FS Sonne, SO202) during 9 - 25 October 2009 in the western Pacific Ocean (~141 E - 146 E, 20 S – 43 N). The samples were collected by Christian Müller, Sebastian Wache and Arne Lanatowitz of GEOMAR, Kiel, Germany. The aerosol sampler was situated on the roof of the ship's wheelhouse. Samples were collected using a Sierra-type cascade impactor to separate the aerosol particles at an aerodynamic diameter cutoff of 1 µm. Collection time for the samples varied between 20.3 and 26.8 hours. Samples were extracted with ultrapure water and the major ions Na+, NH4+, Mg2+, K+, Ca2+, Cl-, NO3-, SO42-, oxalate, Br- and methanesulfonate were determined by ion chromatography (IC). Total soluble iodine (TSI) was determined by inductively coupled plasma - mass spectrometry (ICP-MS) and iodide (I-) and iodate (IO3-) were determined by IC-ICP-MS. The dataset contains the atmospheric concentrations of all measured soluble major ions (in nmol/m³) and iodine species (in pmol/m³).

    Description: The basement of Bougainville Guyot drilled at Site 831 consists of andesitic hyalobreccias derived from a submarine arc volcano. The volcanic sequence has been dated by K/Ar at approximately 37 Ma. The 121 m of andesitic hyalobreccias drilled in Hole 831B have been divided into five subunits of two types: one appears to be primary, and the other contains evidence of reworking and a subaerial clastic input. Variations are attributed to fluctuations in water depth. The distinctive hyalobreccias consist of andesitic blebs with chilled margins and peripheral fractures set in a chaotic greenish matrix that is mainly altered glass, with crystals similar to those in the blebs or clasts. Their formation is attributed to violent reaction of andesitic magma discharged into seawater, in perhaps the submarine equivalent of fire-fountaining. There was limited reworking by currents and debris flows on the flanks of the submarine volcano. The andesite shows no significant compositional variation in phenocryst phases throughout the drilled sequence and contains phenocrysts of plagioclase (An88-43), clinopyroxene (Ca44Mg46Fe10-Ca41Mg40Fe19), orthopyroxene (Ca4Mg79Fe17-Ca3Mg58Fe39), and titanomagnetite. There is a systematic change in volcanic composition with height in the section, from more mafic andesites at the base, to overlying more acid andesites, and strong evidence exists that magma mixing may have played a significant role in the genesis of these lavas. The andesites have affinities with the low-K arc tholeiite series. Trace element and isotopic systematics for these rocks indicate very minor involvement of a LILE- and 87Sr-enriched slab-derived fluid in their petrogenesis. This accords with the previous suggestion that Bougainville Guyot forms part of an Eocene proto-island arc developed along the southern side of the d'Entrecasteaux Zone, above a southward-dipping subduction zone.
