Description: Nitrogen (N)-based fertilizers increase agricultural productivity but have detrimental effects on the environment and human health. Research is generating improved understanding of the signaling components plants use to sense N and regulate metabolism, physiology, and growth and development. However, we still need to integrate these regulatory factors into signal transduction pathways and connect them to downstream response pathways. Systems biology approaches facilitate identification of new components and N-regulatory networks linked to other plant processes. A holistic view of plant N nutrition should open avenues to translate this knowledge into effective strategies to improve N-use efficiency and enhance crop production systems for more sustainable agricultural practices.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Gutierrez, Rodrigo A -- Howard Hughes Medical Institute/ -- New York, N.Y. -- Science. 2012 Jun 29;336(6089):1673-5. doi: 10.1126/science.1217620.〈br /〉〈span class="detail_caption"〉Author address: 〈/span〉FONDAP Center for Genome Regulation, Millennium Nucleus Center for Plant Functional Genomics, Departamento de Genetica Molecular y Microbiologia, Pontificia Universidad Catolica de Chile, Avenida Libertador Bernardo O'Higgins 340, Santiago, Chile. rgutierrez@bio.puc.cl〈br /〉〈span class="detail_caption"〉Record origin:〈/span〉 〈a href="http://www.ncbi.nlm.nih.gov/pubmed/22745422" target="_blank"〉PubMed〈/a〉

Description: Native tallgrass prairie once dominated much of the midwestern United States, but this biome and the soil microbial diversity that once sustained this highly productive system have been almost completely eradicated by decades of agricultural practices. We reconstructed the soil microbial diversity that once existed in this biome by analyzing relict prairie soils and found that the biogeographical patterns were largely driven by changes in the relative abundance of Verrucomicrobia, a poorly studied bacterial phylum that appears to dominate many prairie soils. Shotgun metagenomic data suggested that these spatial patterns were associated with strong shifts in carbon dynamics. We show that metagenomic approaches can be used to reconstruct below-ground biogeochemical and diversity gradients in endangered ecosystems; such information could be used to improve restoration efforts, given that even small changes in below-ground microbial diversity can have important impacts on ecosystem processes.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Fierer, Noah -- Ladau, Joshua -- Clemente, Jose C -- Leff, Jonathan W -- Owens, Sarah M -- Pollard, Katherine S -- Knight, Rob -- Gilbert, Jack A -- McCulley, Rebecca L -- Howard Hughes Medical Institute/ -- New York, N.Y. -- Science. 2013 Nov 1;342(6158):621-4. doi: 10.1126/science.1243768.〈br /〉〈span class="detail_caption"〉Author address: 〈/span〉Department of Ecology and Evolutionary Biology, University of Colorado, Boulder, CO 80309, USA.〈br /〉〈span class="detail_caption"〉Record origin:〈/span〉 〈a href="http://www.ncbi.nlm.nih.gov/pubmed/24179225" target="_blank"〉PubMed〈/a〉

Description: The poor often behave in less capable ways, which can further perpetuate poverty. We hypothesize that poverty directly impedes cognitive function and present two studies that test this hypothesis. First, we experimentally induced thoughts about finances and found that this reduces cognitive performance among poor but not in well-off participants. Second, we examined the cognitive function of farmers over the planting cycle. We found that the same farmer shows diminished cognitive performance before harvest, when poor, as compared with after harvest, when rich. This cannot be explained by differences in time available, nutrition, or work effort. Nor can it be explained with stress: Although farmers do show more stress before harvest, that does not account for diminished cognitive performance. Instead, it appears that poverty itself reduces cognitive capacity. We suggest that this is because poverty-related concerns consume mental resources, leaving less for other tasks. These data provide a previously unexamined perspective and help explain a spectrum of behaviors among the poor. We discuss some implications for poverty policy.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Mani, Anandi -- Mullainathan, Sendhil -- Shafir, Eldar -- Zhao, Jiaying -- New York, N.Y. -- Science. 2013 Aug 30;341(6149):976-80. doi: 10.1126/science.1238041.〈br /〉〈span class="detail_caption"〉Author address: 〈/span〉Department of Economics, University of Warwick, Coventry, UK.〈br /〉〈span class="detail_caption"〉Record origin:〈/span〉 〈a href="http://www.ncbi.nlm.nih.gov/pubmed/23990553" target="_blank"〉PubMed〈/a〉

Description: During the past 50 years, the human population has more than doubled and global agricultural production has similarly risen. However, the productive arable area has increased by just 10%; thus the increased use of pesticides has been a consequence of the demands of human population growth, and its impact has reached global significance. Although we often know a pesticide's mode of action in the target species, we still largely do not understand the full impact of unintended side effects on wildlife, particularly at higher levels of biological organization: populations, communities, and ecosystems. In these times of regional and global species declines, we are challenged with the task of causally linking knowledge about the molecular actions of pesticides to their possible interference with biological processes, in order to develop reliable predictions about the consequences of pesticide use, and misuse, in a rapidly changing world.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Kohler, Heinz-R -- Triebskorn, Rita -- New York, N.Y. -- Science. 2013 Aug 16;341(6147):759-65. doi: 10.1126/science.1237591.〈br /〉〈span class="detail_caption"〉Author address: 〈/span〉Animal Physiological Ecology, Institute of Evolution and Ecology, University of Tubingen, Tubingen, Germany. heinz-r.koehler@uni-tuebingen.de〈br /〉〈span class="detail_caption"〉Record origin:〈/span〉 〈a href="http://www.ncbi.nlm.nih.gov/pubmed/23950533" target="_blank"〉PubMed〈/a〉

Description: Agriculture has been a large part of the ecological success of humans. A handful of animals, notably the fungus-growing ants, termites and ambrosia beetles, have advanced agriculture that involves dispersal and seeding of food propagules, cultivation of the crop and sustainable harvesting. More primitive examples, which could be called husbandry because they involve fewer adaptations, include marine snails farming intertidal fungi and damselfish farming algae. Recent work has shown that microorganisms are surprisingly like animals in having sophisticated behaviours such as cooperation, communication and recognition, as well as many kinds of symbiosis. Here we show that the social amoeba Dictyostelium discoideum has a primitive farming symbiosis that includes dispersal and prudent harvesting of the crop. About one-third of wild-collected clones engage in husbandry of bacteria. Instead of consuming all bacteria in their patch, they stop feeding early and incorporate bacteria into their fruiting bodies. They then carry bacteria during spore dispersal and can seed a new food crop, which is a major advantage if edible bacteria are lacking at the new site. However, if they arrive at sites already containing appropriate bacteria, the costs of early feeding cessation are not compensated for, which may account for the dichotomous nature of this farming symbiosis. The striking convergent evolution between bacterial husbandry in social amoebas and fungus farming in social insects makes sense because multigenerational benefits of farming go to already established kin groups.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Brock, Debra A -- Douglas, Tracy E -- Queller, David C -- Strassmann, Joan E -- England -- Nature. 2011 Jan 20;469(7330):393-6. doi: 10.1038/nature09668.〈br /〉〈span class="detail_caption"〉Author address: 〈/span〉Department of Ecology and Evolutionary Biology, Rice University, 6100 Main Street, Houston, Texas 77005, USA. dbrock@rice.edu〈br /〉〈span class="detail_caption"〉Record origin:〈/span〉 〈a href="http://www.ncbi.nlm.nih.gov/pubmed/21248849" target="_blank"〉PubMed〈/a〉

Description: Ancient and diverse antibiotic resistance genes (ARGs) have previously been identified from soil, including genes identical to those in human pathogens. Despite the apparent overlap between soil and clinical resistomes, factors influencing ARG composition in soil and their movement between genomes and habitats remain largely unknown. General metagenome functions often correlate with the underlying structure of bacterial communities. However, ARGs are proposed to be highly mobile, prompting speculation that resistomes may not correlate with phylogenetic signatures or ecological divisions. To investigate these relationships, we performed functional metagenomic selections for resistance to 18 antibiotics from 18 agricultural and grassland soils. The 2,895 ARGs we discovered were mostly new, and represent all major resistance mechanisms. We demonstrate that distinct soil types harbour distinct resistomes, and that the addition of nitrogen fertilizer strongly influenced soil ARG content. Resistome composition also correlated with microbial phylogenetic and taxonomic structure, both across and within soil types. Consistent with this strong correlation, mobility elements (genes responsible for horizontal gene transfer between bacteria such as transposases and integrases) syntenic with ARGs were rare in soil by comparison with sequenced pathogens, suggesting that ARGs may not transfer between soil bacteria as readily as is observed between human pathogens. Together, our results indicate that bacterial community composition is the primary determinant of soil ARG content, challenging previous hypotheses that horizontal gene transfer effectively decouples resistomes from phylogeny.〈br /〉〈br /〉〈a href="https://www.ncbi.nlm.nih.gov/pmc/articles/PMC4079543/" target="_blank"〉〈img src="https://static.pubmed.gov/portal/portal3rc.fcgi/4089621/img/3977009" border="0"〉〈/a〉   〈a href="https://www.ncbi.nlm.nih.gov/pmc/articles/PMC4079543/" target="_blank"〉This paper as free author manuscript - peer-reviewed and accepted for publication〈/a〉〈br /〉〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Forsberg, Kevin J -- Patel, Sanket -- Gibson, Molly K -- Lauber, Christian L -- Knight, Rob -- Fierer, Noah -- Dantas, Gautam -- DP2 DK098089/DK/NIDDK NIH HHS/ -- DP2-DK-098089/DK/NIDDK NIH HHS/ -- GM 007067/GM/NIGMS NIH HHS/ -- T32 GM007067/GM/NIGMS NIH HHS/ -- T32 HG000045/HG/NHGRI NIH HHS/ -- Howard Hughes Medical Institute/ -- England -- Nature. 2014 May 29;509(7502):612-6. doi: 10.1038/nature13377. Description: China is the world's most populous country and a major emitter of greenhouse gases. Consequently, much research has focused on China's influence on climate change but somewhat less has been written about the impact of climate change on China. China experienced explosive economic growth in recent decades, but with only 7% of the world's arable land available to feed 22% of the world's population, China's economy may be vulnerable to climate change itself. We find, however, that notwithstanding the clear warming that has occurred in China in recent decades, current understanding does not allow a clear assessment of the impact of anthropogenic climate change on China's water resources and agriculture and therefore China's ability to feed its people. To reach a more definitive conclusion, future work must improve regional climate simulations-especially of precipitation-and develop a better understanding of the managed and unmanaged responses of crops to changes in climate, diseases, pests and atmospheric constituents.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Piao, Shilong -- Ciais, Philippe -- Huang, Yao -- Shen, Zehao -- Peng, Shushi -- Li, Junsheng -- Zhou, Liping -- Liu, Hongyan -- Ma, Yuecun -- Ding, Yihui -- Friedlingstein, Pierre -- Liu, Chunzhen -- Tan, Kun -- Yu, Yongqiang -- Zhang, Tianyi -- Fang, Jingyun -- England -- Nature. 2010 Sep 2;467(7311):43-51. doi: 10.1038/nature09364.〈br /〉〈span class="detail_caption"〉Author address: 〈/span〉Department of Ecology, College of Urban and Environmental Science, Key Laboratory for Earth Surface Processes of the Ministry of Education, and Center of Climate Research, Peking University, Beijing 100871, China. slpiao@pku.edu.cn〈br /〉〈span class="detail_caption"〉Record origin:〈/span〉 〈a href="http://www.ncbi.nlm.nih.gov/pubmed/20811450" target="_blank"〉PubMed〈/a〉

Description: Recent studies have shown that neonicotinoid insecticides have adverse effects on non-target invertebrate species. Invertebrates constitute a substantial part of the diet of many bird species during the breeding season and are indispensable for raising offspring. We investigated the hypothesis that the most widely used neonicotinoid insecticide, imidacloprid, has a negative impact on insectivorous bird populations. Here we show that, in the Netherlands, local population trends were significantly more negative in areas with higher surface-water concentrations of imidacloprid. At imidacloprid concentrations of more than 20 nanograms per litre, bird populations tended to decline by 3.5 per cent on average annually. Additional analyses revealed that this spatial pattern of decline appeared only after the introduction of imidacloprid to the Netherlands, in the mid-1990s. We further show that the recent negative relationship remains after correcting for spatial differences in land-use changes that are known to affect bird populations in farmland. Our results suggest that the impact of neonicotinoids on the natural environment is even more substantial than has recently been reported and is reminiscent of the effects of persistent insecticides in the past. Future legislation should take into account the potential cascading effects of neonicotinoids on ecosystems.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Hallmann, Caspar A -- Foppen, Ruud P B -- van Turnhout, Chris A M -- de Kroon, Hans -- Jongejans, Eelke -- England -- Nature. 2014 Jul 17;511(7509):341-3. doi: 10.1038/nature13531. Description: Hydroxyl radicals (OH) are a key species in atmospheric photochemistry. In the lower atmosphere, up to ~30% of the primary OH radical production is attributed to the photolysis of nitrous acid (HONO), and field observations suggest a large missing source of HONO. We show that soil nitrite can release HONO and explain the reported strength and diurnal variation of the missing source. Fertilized soils with low pH appear to be particularly strong sources of HONO and OH. Thus, agricultural activities and land-use changes may strongly influence the oxidizing capacity of the atmosphere. Because of the widespread occurrence of nitrite-producing microbes, the release of HONO from soil may also be important in natural environments, including forests and boreal regions.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Su, Hang -- Cheng, Yafang -- Oswald, Robert -- Behrendt, Thomas -- Trebs, Ivonne -- Meixner, Franz X -- Andreae, Meinrat O -- Cheng, Peng -- Zhang, Yuanhang -- Poschl, Ulrich -- New York, N.Y. -- Science. 2011 Sep 16;333(6049):1616-8. doi: 10.1126/science.1207687. Description: Humans create vast quantities of wastewater through inefficiencies and poor management of water systems. The wasting of water poses sustainability challenges, depletes energy reserves, and undermines human water security and ecosystem health. Here we review emerging approaches for reusing wastewater and minimizing its generation. These complementary options make the most of scarce freshwater resources, serve the varying water needs of both developed and developing countries, and confer a variety of environmental benefits. Their widespread adoption will require changing how freshwater is sourced, used, managed, and priced.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Grant, Stanley B -- Saphores, Jean-Daniel -- Feldman, David L -- Hamilton, Andrew J -- Fletcher, Tim D -- Cook, Perran L M -- Stewardson, Michael -- Sanders, Brett F -- Levin, Lisa A -- Ambrose, Richard F -- Deletic, Ana -- Brown, Rebekah -- Jiang, Sunny C -- Rosso, Diego -- Cooper, William J -- Marusic, Ivan -- New York, N.Y. -- Science. 2012 Aug 10;337(6095):681-6. doi: 10.1126/science.1216852.〈br /〉〈span class="detail_caption"〉Author address: 〈/span〉Department of Civil and Environmental Engineering, E4130 Engineering Gateway, University of California, Irvine, CA 92697-2175, USA. sbgrant@uci.edu〈br /〉〈span class="detail_caption"〉Record origin:〈/span〉 〈a href="http://www.ncbi.nlm.nih.gov/pubmed/22879506" target="_blank"〉PubMed〈/a〉

Description: The origin of the late preindustrial Holocene (LPIH) increase in atmospheric methane concentrations has been much debated. Hypotheses invoking changes in solely anthropogenic sources or solely natural sources have been proposed to explain the increase in concentrations. Here two high-resolution, high-precision ice core methane concentration records from Greenland and Antarctica are presented and are used to construct a high-resolution record of the methane inter-polar difference (IPD). The IPD record constrains the latitudinal distribution of emissions and shows that LPIH emissions increased primarily in the tropics, with secondary increases in the subtropical Northern Hemisphere. Anthropogenic and natural sources have different latitudinal characteristics, which are exploited to demonstrate that both anthropogenic and natural sources are needed to explain LPIH changes in methane concentration.〈br /〉〈span class="detail_caption"〉Notes: 〈/span〉Mitchell, Logan -- Brook, Ed -- Lee, James E -- Buizert, Christo -- Sowers, Todd -- New York, N.Y. -- Science. 2013 Nov 22;342(6161):964-6. doi: 10.1126/science.1238920.〈br /〉〈span class="detail_caption"〉Author address: 〈/span〉College of Earth, Ocean, and Atmospheric Sciences, Oregon State University, Corvallis, OR 97331, USA.〈br /〉〈span class="detail_caption"〉Record origin:〈/span〉 〈a href="http://www.ncbi.nlm.nih.gov/pubmed/24264988" target="_blank"〉PubMed〈/a〉

    Description: Abstract
Description: Terrestrial laser scanning provides highly accurate and dense 3D measurements of an object. This technology leads to several applications, for example in topographic surveys, forestry, and as-built documentation. Few developments exist in the area of agriculture and precision farming. In this contribution, multi-temporal 3D terrestrial laser scanning was applied for field crop modelling. The time-of-flight laser scanner Riegl LMS-Z420i was used three to five times per year to estimate plant height distribution of the field crops winter wheat, spring barley, and sugar beet. In 2008 and 2009, the area under investigation was a single field. As a further development, data from plots with different crop varieties of barley and sugar beet were analysed in 2010. As a result, within-field variability was detected by using crop surface models (CSM) and crop volume models (CVM). Single plants were successfully detected. The results will be compared with additional data in the future.

    Description: Abstract
Description: Nitrogen (N) is one of the most essential elements in agriculture and ecology due to its direct role in determining crop yield and grain quality, as well as its association with canopy photosynthetic capacity and carbon-nitrogen cycling in the earth ecosystem. Remote sensing provides a useful way to capture canopy nitrogen and biomass with high spatial and temporal resolution. However, seasonal dynamics of plant morphophysiological variation hinder the simultaneous estimation of canopy N concentration (%N) and biomass using a traditional method such as vegetation indices because of the distinct dynamics of canopy biochemical and physical traits. In contrast, multivariate analysis method offers the capability of calibrating a model with multiple dependent variables of interest. Therefore, the main objective of this study was to, simultaneously, estimate canopy %N and biomass of rice using the partial least squares regression (PLSR) model. A field experiment was conducted for paddy rice fertilized with five N rates across five growth stages in 2008, located in the Sanjiang Plain, China. Results showed that the PLS regression model simultaneously explained 84% and 91% of the variation in %N and biomass, respectively, across the five growth stages. Our results also suggest that biomass is the dominant factor that affects the link between canopy dynamical traits and canopy reflectance measures. This study demonstrates that, by incorporating with PLSR for retrieving biophysical and biochemical properties from the full-spectrum analysis, to what extent canopy %N and biomass can be simultaneously estimated from canopy reflectance measurement.

Description: Wetlands provide ecosystem services including flood protection, water quality enhancement, food chain support, carbon sequestration, and support regional biodiversity. Wetlands occur in human-altered landscapes, and the ongoing ability of these wetlands to provide ecosystem services is lacking. Additionally, the apparent lack of connection of some wetlands, termed geographically isolated, to permanent waters has resulted in little regulatory recognition. We examined the influence of intensive agriculture on water quality and planktonic microbial assemblages of intermittently inundated wetlands. We sampled 10 reference and 10 agriculturally altered wetlands in the Gulf Coastal Plain of Georgia. Water quality measures included pH, alkalinity, dissolved organic carbon, nutrients (nitrate, ammonium, and phosphate), and filterable solids (dry mass and ash-free dry mass). We measured abundance and relative size distribution of the planktonic microbial assemblage (〈 45 μm) using flow cytometry. Water quality in agricultural wetlands was characterized by elevated nutrients, pH, and suspended solids. Autotrophic microbial cells were largely absent from both wetland types. Heterotrophic microbial abundance was influenced by nutrients and suspended matter concentration. Agriculture caused changes in microbial assemblages forming the base of wetland food webs. Yet, these wetlands potentially support important ecological services in a highly altered landscape.

Description: Fertilizer-intensive agriculture has been integral to increasing food production over the past half century but has been accompanied by environmental costs. We use case studies of phosphorus fertilizer use in the world’s most productive soybean-growing regions, Iowa (United States), Mato Grosso (Brazil), and Buenos Aires (Argentina), to examine influences of management and soil type on agriculture’s most prevalent phosphorusrelated environmental consequences: eutrophication and consumption of Earth’s finite phosphorus reserves. With increasing phosphorus inputs, achieving high yields on tropical soils with high phosphorus-binding capacity is becoming more common. This system has low eutrophication risks but increases demands on phosphorus supplies. In contrast, production in traditional breadbaskets, on soils with lower phosphorus-binding capacities, is being sustained with decreasing phosphorus inputs. However, in these regions, historical overuse of phosphorus may mean continued eutrophication risk even as pressures on phosphorus reserves diminish. We focus here on soybean production but illustrate how achieving sustainable agriculture involves an intricate optimization of local, regional, and global considerations.
