    Description: Mutations in the mitochondrial genome have been implicated in numerous human genetic disorders and offer important data for phylogenetic, forensic, and population genetic studies.     Description: Rates and mechanisms of intron gain and loss have traditionally been inferred from alignments of highly conserved genes sampled from phylogenetically distant taxa. We report a population-genomic approach that detected 24 discordant intron/exon boundaries between the whole-genome sequences of two Daphnia pulex isolates. Sequencing of presence/absence loci across a collection of D. pulex isolates and outgroup Daphnia species shows that most polymorphisms are a consequence of recent gains, with parallel gains often occurring at the same locations in independent allelic lineages. More than half of the recent gains are associated with short sequence repeats, suggesting an origin via repair of staggered double-strand breaks.     Description: We describe the draft genome of the microcrustacean Daphnia pulex, which is only 200 megabases and contains at least 30,907 genes. The high gene count is a consequence of an elevated rate of gene duplication resulting in tandem gene clusters. More than a third of Daphnia's genes have no detectable homologs in any other available proteome, and the most amplified gene families are specific to the Daphnia lineage. The coexpansion of gene families interacting within metabolic pathways suggests that the maintenance of duplicated genes is not random, and the analysis of gene expression under different environmental conditions reveals that numerous paralogs acquire divergent expression patterns soon after duplication.     Notes: Summary Sequence comparisons were made from 2214 bp of mitochondrial DNA cloned from six Pacific salmonid species. These sequences include the genes for ATPase subunit 6, cytochrome oxidase subunit 3, NADH dehydrogenase subunit 3, NADH dehydrogenase subunit 4L, tRNAGLY, and tRNAARG. Variation is found at 338 silent and 12 nonsilent positions of protein coding genes and 10 positions in the two tRNA sequences. A single 3-bp length difference was also detected. In all pairwise comparisons the sequence divergence observed in the fragment was higher than that previously predicted by restriction enzyme analysis of the entire molecule. The inferred evolutionary relationship of these species is consistent between methods. The distribution of silent variation shows a complex pattern with greatly reduced variation at the junctions of genes. The variation in the tRNA sequences is concentrated in the DHU loop. The close relationship of these species and extensive sequence analyzed allows for an analysis of the spectrum of substitutions that includes the frequencies of all 12 possible substitutions. The observed spectrum of substitutions is related to potential pathways of spontaneous substitution. The salmonid sequences show an extremely high ratio of silent to replacement substitutions. In addition the amino acid sequences of the four proteins coded in this fragment show a consistently high level of identity with theXenopus sequences. Taken together these data are consistent with a slower rate of amino acid substitution among the cold-blooded vertebrates when compared to mammals.

    Notes: Abstract In the absence of reliable morphological characters, or in conjunction with morphology-based identifications, meiofaunal turbellarians may also be identified using the nucleotide sequence of a portion of the large subunit of the ribosomal RNA (26/28S rRNA). A 284 base pair-long region of the 26/28S rRNA has been identified by isolating genomic DNA from ten species of turbellarians belonging to four orders, namely, the Proseriata, Macrostomida, Prolecithophora and Acoela. The proseriates had been collected from localities in Europe and Israel and were preserved in ethanol. The remaining turbellarians were isolated from intertidal sediment samples collected from two sites on the Maine and New Hampshire coast, USA in 1992. Amplification of the genomic DNA was carried out using two primers designed to match the nucleotide sequence of a portion of the 26/28S rDNA gene of the terrestrial nematode,Caenorhabditis elegans (Maupas 1900). This area consists of a highly variable, about 150 base pair-long region, called the D3 expansion segment, followed by a very conserved stretch of sequence. When folded into its secondary structure, the conserved region will form stem structures that correspond to helices 15 to 18 of theC. elegans structural model. The sequence alignment program PILEUP was used to perform a cluster analysis (unweighted pair group method using arthmetic averages, UPGMA) on the sequences. This analysis revealed that the helices allow for the classification of the turbellarians at the level of families and above, whereas if the D3 expansion segment itself was included in the analysis, intrageneric and intraspecific groupings could be established.

    Description: For ice concentrations less than 85%, internal ice stresses in the sea ice pack are small andsea ice is said to be in free drift. The sea ice drift is then the result of a balance between Coriolisacceleration and stresses from the ocean and atmosphere. We investigate sea ice drift using data fromindividual drifting buoys as well as Arctic-wide gridded fields of wind, sea ice, and ocean velocity. Weperform probabilistic inverse modeling of the momentum balance of free-drifting sea ice, implemented toretrieve the Nansen number, scaled Rossby number, and stress turning angles. Since this problem involvesa nonlinear, underconstrained system, we used a Monte Carlo guided search scheme—the NeighborhoodAlgorithm—to seek optimal parameter values for multiple observation points. We retrieve optimal dragcoefficients ofCA=1.2×10−3andCO=2.4×10−3from 10-day averaged Arctic-wide data from July 2014that agree with the AIDJEX standard, with clear temporal and spatial variations. Inverting daily averagedbuoy data give parameters that, while more accurately resolved, suggest that the forward model oversimplifies the physical system at these spatial and temporal scales. Our results show the importance of the correct representation of geostrophic currents. Both atmospheric and oceanic drag coefficients are found to decrease with shorter temporal averaging period, informing the selection of drag coefficient for short timescale climate models.

    Description: Satellite radar altimeters have improved our knowledge of Arctic sea ice thickness over the past decade. The main sources of uncertainty in sea ice thickness retrievals are associated with inadequate knowledge of the snow layer depth and the radar interaction with the snow pack. Here we adapt a method of deriving sea ice freeboard from CryoSat-2 to data from the AltiKa Ka-band radar altimeter over the 2013–14 Arctic sea ice growth season. AltiKa measures basin-averaged freeboards between 4.4 cm and 11.2 cm larger than CryoSat-2 in October and March respectively. Using airborne laser and radar measurements from spring 2013 and 2014 we estimate the effective scattering horizon for each sensor. Whilst CryoSat-2 echoes penetrate to the ice surfaceover first-year ice and penetrate the majority (82 ± 3%) of the snow layer over multi-year ice, AltiKa echoes are scattered from roughly the midpoint (46 ± 5%) of the snow layer over both ice types.
