    Description: The prolific Los Angeles basin in California may be the most petroliferous province on Earth per volume of sedimentary fill. However, because most exploration in the basin occurred prior to the advent of modern geochemical methods, genetic relationships among the various petroleum accumulations and their source rocks have remained speculative. A training set of 24 source-related biomarker and stable carbon isotope ratios for 111 non- or mildly biodegraded oil samples from the basin was used to construct a chemometric (multivariate statistics) decision tree. The decision tree allows genetic classification of additional oil or source-rock extract samples that might be collected. The decision tree identifies 6 tribes and a total of 12 genetically distinct oil families. The families have different bulk properties, such as API gravity and sulfur content, which were previously explained as resulting from secondary processes, including thermal maturity or biodegradation. However, the chemometric assignments are based on genetic properties that reflect distinct organofacies. The oil families occur in different locations and reservoir intervals in the basin, consistent with their origins from different organofacies of active source rock. The source-rock depositional environment for each oil family can be inferred using biomarker and isotope ratios. The samples show stable carbon isotope ratios for saturate and aromatic hydrocarbons that indicate different organofacies of Miocene marine source rocks. Tribes 1 and 2 straddle the central trough, mainly occur east of the Newport-Inglewood fault zone (NIFZ), and show evidence of proximal, clay-rich source rock deposited under suboxic conditions with elevated angiosperm input. Tribes 3–6 occur west of the NIFZ and show evidence of more distal, clay-poor source rock deposited under anoxic conditions. Geochemistry and stratigraphy of the oil tribes (1–6 below) suggest the following source-rock organofacies:

    Description / Table of Contents: Summary Solvent effects on the spectral characteristics of berberine solutions and their influences on the sensitivity of its spectrofluorimetric determination are discussed. Linear calibration graphs in the ng·ml−1 range for zero, normal and synchronous first and second derivative are established. The prototropic behaviour of berberine in the ground and excited state was determined and related with the influence of proton motions in the analytical procedure. The influence of reaction variables, instrumental parameters and some interfering substances was studied. The application of the methods to synthetic mixtures is also described.
    Notes: Zusammenfassung Lösungsmitteleffekte auf die Spektralcharakteristik von Berberinlösungen und ihr Einfluß auf die Empfindlichkeit der spektrofluorimetrischen Bestimmung werden diskutiert. Lineare Eichkurven im ng/ml-Bereich wurden für die nullte, normale sowie synchrone erste und zweite Ableitung aufgestellt. Das prototrope Verhalten des Berberins im Grund- und angeregten Zustand wurde bestimmt und zum Einfluß der Protonbewegungen in der analytischen Methode in Bezug gesetzt. Der Einfluß der Reaktionsvariablen, der instrumenteilen Parameter sowie von störenden Substanzen wurde untersucht. Die Anwendung auf synthetische Mischungen wird beschrieben.

    Description: Molecular interrogation of a biological sample through DNA sequencing, RNA and microRNA profiling, proteomics and other assays, has the potential to provide a systems level approach to predicting treatment response and disease progression, and to developing precision therapies. Large publicly funded projects have generated extensive and freely available multi-assay data resources; however, bioinformatic and statistical methods for the analysis of such experiments are still nascent. We review multi-assay genomic data resources in the areas of clinical oncology, pharmacogenomics and other perturbation experiments, population genomics and regulatory genomics and other areas, and tools for data acquisition. Finally, we review bioinformatic tools that are explicitly geared toward integrative genomic data visualization and analysis. This review provides starting points for accessing publicly available data and tools to support development of needed integrative methods.

    Description: Background: Human mesenchymal stromal cells (hMSC) are multipotent cells with both regenerative and immunomodulatory activities making them an attractive tool for cellular therapy. In the last few years it has been shown that the beneficial effects of hMSC may be due to paracrine effects and, at least in part, mediated by extracellular vesicles (EV). EV have emerged as important mediators of cell-to-cell communication. Flow cytometry (FCM) is a routine technology used in most clinical laboratories and could be used as a methodology for hMSC-EV characterization. Although several reports have characterized EV by FCM, a specific panel and protocol for hMSC-derived EV is lacking. The main objective of our study was the characterization of hMSC-EV using a standard flow cytometer. Methods: Human MSC from bone marrow of healthy donors, mesenchymal cell lines (HS-5 and hTERT) and a leukemic cell line (K562 cells) were used to obtain EV for FCM characterization. EV released from the different cell lines were isolated by ultracentrifugation and were characterized, using a multi-parametric analysis, in a conventional flow cytometer. EV characterization by transmission electron microscopy (TEM), western blot (WB) and Nano-particle tracking analysis (NTA) was also performed. Results: EV membranes are constituted by the combination of specific cell surface molecules depending on their cell of origin, together with specific proteins like tetraspanins (e.g. CD63). We have characterized by FCM the EV released from BM-hMSC, that were defined as particles less than 0.9 μm, positive for the hMSC markers (CD90, CD44 and CD73) and negative for CD34 and CD45 (hematopoietic markers). In addition, hMSC-derived EV were also positive for CD63 and CD81, the two characteristic markers of EV. To validate our characterization strategy, EV from mesenchymal cell lines (hTERT/HS-5) were also studied, using the leukemia cell line (K562) as a negative control. EV released from mesenchymal cell lines displayed the same immunophenotypic profile as the EV from primary BM-hMSC, while the EV derived from K562 cells did not show hMSC markers. We further validated the panel using EV from hMSC transduced with GFP.Finally, EV derived from the different sources (hMSC, hTERT/HS-5 and K562) were also characterized by WB, TEM and NTA, demonstrating the expression by WB of the exosomal markers CD63 and CD81, as well as CD73 in those from MSC origin. EV morphology and size/concentration was confirmed by TEM and NTA, respectively. Conclusion: We described a strategy that allows the identification and characterization by flow cytometry of hMSC-derived EV that can be routinely used in most laboratories with a standard flow cytometry facility.

    Description: The advent of cloud computing technologies, which dynamically provide on-demand access to computational resources over the Internet, is offering new possibilities to many scientists and researchers. Nowadays, Infrastructure as a Service (IaaS) cloud providers can offset the increasing processing requirements of data-intensive computing applications, becoming an emerging alternative to traditional servers and clusters. In this paper, a comprehensive study of the leading public IaaS cloud platform, Amazon EC2, has been conducted in order to assess its suitability for data-intensive computing. One of the key contributions of this work is the analysis of the storage-optimized family of EC2 instances. Furthermore, this study presents a detailed analysis of both performance and cost metrics. More specifically, multiple experiments have been carried out to analyze the full I/O software stack, ranging from the low-level storage devices and cluster file systems up to real-world applications using representative data-intensive parallel codes and MapReduce-based workloads. The analysis of the experimental results has shown that data-intensive applications can benefit from tailored EC2-based virtual clusters, enabling users to obtain the highest performance and cost-effectiveness in the cloud.

    Description: In laboratory studies, acquired resistance to long-term antihormonal therapy in breast cancer evolves through two phases over 5 y. Phase I develops within 1 y, and tumor growth occurs with either 17β-estradiol (E2) or tamoxifen. Phase II resistance develops after 5 y of therapy, and tamoxifen still stimulates growth; however, E2 paradoxically induces apoptosis. This finding is the basis for the clinical use of estrogen to treat advanced antihormone-resistant breast cancer. We interrogated E2-induced apoptosis by analysis of gene expression across time (2–96 h) in MCF-7 cell variants that were estrogen-dependent (WS8) or resistant to estrogen deprivation and refractory (2A) or sensitive (5C) to E2-induced apoptosis. We developed a method termed differential area under the curve analysis that identified genes uniquely regulated by E2 in 5C cells compared with both WS8 and 2A cells and hence, were associated with E2-induced apoptosis. Estrogen signaling, endoplasmic reticulum stress (ERS), and inflammatory response genes were overrepresented among the 5C-specific genes. The identified ERS genes indicated that E2 inhibited protein folding, translation, and fatty acid synthesis. Meanwhile, the ERS-associated apoptotic genes Bcl-2 interacting mediator of cell death (BIM; BCL2L11) and caspase-4 (CASP4), among others, were induced. Evaluation of a caspase peptide inhibitor panel showed that the CASP4 inhibitor z-LEVD-fmk was the most active at blocking E2-induced apoptosis. Furthermore, z-LEVD-fmk completely prevented poly (ADP-ribose) polymerase (PARP) cleavage, E2-inhibited growth, and apoptotic morphology. The up-regulated proinflammatory genes included IL, IFN, and arachidonic acid-related genes. Functional testing showed that arachidonic acid and E2 interacted to superadditively induce apoptosis. Therefore, these data indicate that E2 induced apoptosis through ERS and inflammatory responses in advanced antihormone-resistant breast cancer.

    Description: A positively charged, mixed bilayer vesicle in the presence of negatively charged surfaces (for example, colloidal particles) can spontaneously partition into an adhesion zone of definite area and another zone that repels additional negative objects.     Description: Dispersions of colloidal particles in cholesteric liquid crystals form an unusual solid by stabilizing a network of linear defects under tension in the ideal layered structure of the cholesteric. The large length scales of the cholesteric liquid crystals allowed direct observation of the network structure, and its properties were correlated with rheological measurements of elasticity.
