    Notes: Abstract The small neritic cephalopod Euprymna scolopes possesses a large glandular light organ that contains the symbiotic luminous bacterium Vibrio fischeri. Adult and immature E. scolopes were caught in the evening with dip nets in shallow water along the shore of Kanohe Bay, Oahu, Hawaii, during late February 1984. The initiation of the symbiosis was investigated by rearing the cephalopods either in seawater taken from aquaria containing adult E. scolopes or in seawater with reduced bacterial concentrations due to filtration or due to absence of adults. Light production was measured during early development. Bioluminescence was not detected in E. scolopes immediately after hatching. Most individulas of E. scolopes that hatched into seawater containing, or previously exposed to, adults produced light within 24 h. Individuals that hatched into filtered seawater did not produce light. The data suggest that each generation aquires an infection from free-living bacteria rather than from the egg, and that light production is dependent on the nutritional state of the host. Access to an initial inoculum of free-living, luminous bacteria seems to be critical for establishing a successful symbiosis.

    Notes: Abstract Secondary structure and antigenicity predictive methods have been applied to the sequences of human and bovine tropoelastins in order to have some insight into the molecular structure of its insoluble counterpart, i.e., elastin. For both tropoelastins, all the predictions yielded 11 major regions, in which the pleated conformation was predominant, separated by 10 strong helical segments of various lengths located within alanyl rich regions of the chains. The overall conformations of human and bovine tropoelastins were estimated to contain 18 ± 5% α-helices, 63 ± 17% β-sheets, 13 ± 13% β-turns and 6 ± 6% random coil. For both tropoelastins, antigenicity predictions indicated the presence of seven synthetic decapeptides corresponding to continuous linear epitopes of the molecule. Some of the predicted epitopes are located in the same regions in both species while others are not. These predictions have allowed us to propose an α/β conformation for tropoelastin. Therefore this extracellular matrix macromolecule might be more structured (10 helical segments for about 18% of the overall structure) than previously suggested.

    Notes: Abstract KCl coated denuders were employed for the measurement of divalent mercury (Hg2+) species in the air. Laboratory tests show that gaseous Hg2+ can be collected by the denuder with an average efficiency of 98% and elemental Hg will pass through it freely. Hg2+ trapped in the denuder can be quantitatively extracted by 1 mol/L HCl and analyzed by the method of SnCl2 reduction-CVAFS determination. Hg2+ concentrations of 0.04–0.15 ng m–3 corresponding to about 2–9% of the total gaseous mercury in the ambient air were determined at several sampling locations.

    Notes: Abstract Pentachlorophenol (PCP) adsorption and desorption equilibrium was studied with two Menfro silt loam soils — upper horizon and lower horizon. For the adsorption studies the variables were: temperature (10 and 30 °C) and the amount of organic matter. The variables for the desorption studies were: temperature (10 and 30 °C), pH and the presence of an anionic and a cationic surfactant. The results from these studies confirmed the importance of soil organic matter for adsorption of PCP on the soils. The adsorption data at different temperatures indicated the physical nature of the adsorption process. The desorption data produced non-singularity and some PCP was irreversibly adsorbed onto the soil despite repeated washings. Increased pH increased the desorption of PCP from the soil. The anionic surfactant, sodium dodecylbenzene sulfonate (SDS) was able to desorb significant amounts of PCP from the soil at doses equal to critical micelle concentration (CMC). But, the nonionic surfactant, surfactant, Triton X-405 required a much higher dose (twice the CMC) to cause a significant desorption of PCP from the soil.

    Notes: Abstract Neutral clusters (NH3) n ((CH3)3N) m and (H2O) n ((CH3)3N) m , prepared in a pulsed nozzle supersonic expansion, are ionized by multiphoton ionization and investigated with a reflectron time-of-flight mass spectrometry technique. The observed mixed cluster ions display a maximum intensity atm=2(n+1) whenn ≦ 5 for (NH3) n ·((CH3)3N) m H+ andm=n+2 whenn ≦ 4 for (H2O) n ((CH3)3N) m H+ indicating that the cluster ions with these combinations have a stable closed shell structure. However, the pattern begins to break down whenn〉5 for ammonia system andn〉4 for water system. Thereupon, the most intense peaks are reached with one molecule less than the pattern required, i.e.m=2(n+1)−1 whenn=6 for (NH3) n ((CH3)3N) m H+ andm=(n+2)−1 whenn=5 for (H2O) n ((CH3)3N) m H+. These findings strongly suggest the onset of hydrogen-bonded ring structures from chain-like ones at critical cluster sizes. This is also supported by the studies of the metastable decomposition.

    Description: The conventional finite-difference time-domain (FDTD) method for elastic waves suffers from the staircasing error when applied to model a curved free surface because of its structured grid. In this work, an improved, stable and accurate 3-D FDTD method for elastic wave modelling on a curved free surface is developed based on the finite volume method and enlarged cell technique (ECT). To achieve a sufficiently accurate implementation, a finite volume scheme is applied to the curved free surface to remove the staircasing error; in the mean time, to achieve the same stability as the FDTD method without reducing the time step increment, the ECT is introduced to preserve the solution stability by enlarging small irregular cells into adjacent cells under the condition of conservation of force. This method is verified by several 3-D numerical examples. Results show that the method is stable at the Courant stability limit for a regular FDTD grid, and has much higher accuracy than the conventional FDTD method.

    Description: Ensembl Genomes ( http://www.ensemblgenomes.org ) is an integrating resource for genome-scale data from non-vertebrate species, complementing the resources for vertebrate genomics developed in the context of the Ensembl project ( http://www.ensembl.org ). Together, the two resources provide a consistent set of programmatic and interactive interfaces to a rich range of data including reference sequence, gene models, transcriptional data, genetic variation and comparative analysis. This paper provides an update to the previous publications about the resource, with a focus on recent developments. These include the development of new analyses and views to represent polyploid genomes (of which bread wheat is the primary exemplar); and the continued up-scaling of the resource, which now includes over 23 000 bacterial genomes, 400 fungal genomes and 100 protist genomes, in addition to 55 genomes from invertebrate metazoa and 39 genomes from plants. This dramatic increase in the number of included genomes is one part of a broader effort to automate the integration of archival data (genome sequence, but also associated RNA sequence data and variant calls) within the context of reference genomes and make it available through the Ensembl user interfaces.

    Description: Structural dynamics of nucleic acid and protein is an important physical basis of their functions. These motions are often very difficult to synchronize and too fast to be clearly resolved with the currently available single molecule methods. Here we demonstrate a novel hybrid single molecule approach combining stochastic data analysis with fluorescence correlation that enables investigations of sub-ms unsynchronized structural dynamics of macromolecules. Based on the method, we report the first direct evidence of spontaneous DNA motions at the nucleosome termini. The nucleosome, comprising DNA and a histone core, is the fundamental packing unit of eukaryotic genes that must be accessed during various genome transactions. Spontaneous DNA opening at the nucleosome termini has long been hypothesized to enable gene access in the nucleosome, but has yet to be directly observed. Our approach reveals that DNA termini in the nucleosome open and close repeatedly at 0.1–1 ms –1 . The kinetics depends on salt concentration and DNA–histone interactions but not much on DNA sequence, suggesting that this dynamics is universal and imposes the kinetic limit to gene access. These results clearly demonstrate that our method provides an efficient and robust means to investigate unsynchronized structural changes of DNA at a sub-ms time resolution.
